Abstract:This paper provides an undulatory locomotion model of C. elegans to implement the chemotaxis behaviors based on the proprioceptive mechanism. The nervous system of C. elegans is modeled by a dynamic neural network (DNN) that involves two parts: head DNN and motor neurons. The body of C. elegans is represented as a multi-joint rigid link model with 11 links. The undulatory locomotion behavior is achieved by using the DNN to control the lengths of muscles on ventral and dorsal sides, and then using the muscle lengths to control the angles between two consecutive links. The propagation of undulatory wave is achieved by using proprioceptive mechanism, for which the cooperation between muscles and motor neurons is needed. Owing to the learning capability of DNN, a set of nonlinear functions that are designed to represent the chemotaxis behaviors of C. elegans are learned by the head DNN. The testing results show good performance of the locomotion model for the chemotaxis behaviors of finding food and avoiding toxin, as well as slight and Ω turns.

Abstract:This paper investigates generation undulatory locomotion of Caenorhabditis elegans (C. elegans) in a crawling robot via biomimetic learning. Firstly, the anatomy and the morphology of C. elegans are explored. Then, the locomotion of C. elegans is analyzed from cellular level by using dynamic neuron networks (DNNs) and center pattern generations (CPGs). Based on these biological analyses, a biomimetic crawling robot is developed and a digital approximation method is adopted for the robot mimicking the locomotion of C. elegans. Finally, experimental results verify the effectiveness of the robotic system and the motion generation approach.

Abstract:In this paper, an adaptive locomotion control approach for a hexapod robot is proposed. Inspired from biological neuro control systems, a 3D two-layer artificial center pattern generator (CPG) network is adopted to generate the locomotion of the robot. The first layer of the CPG is responsible for generating several basic locomotion patterns and the functional configuration of this layer is determined through kinematics analysis. The second layer of the CPG controls the limb behavior of the robot to adapt to environment change in a specific locomotion pattern. To enable the adaptability of the limb behavior controller, a reinforcement learning (RL)-based approach is employed to tune the CPG parameters. Owing to symmetrical structure of the robot, only two parameters need to be learned iteratively. Thus, the proposed approach can be used in practice. Finally, both simulations and experiments are conducted to verify the effectiveness of the proposed control approach.

Abstract:Locomotion is a fundamental behavior of Caenorhabditis elegans ( C. elegans ). Previous works on kinetic simulations of animals helped researchers understand the physical mechanisms of locomotion and the muscle-controlling principles of neuronal circuits as an actuator part. It has yet to be understood how C. elegans utilizes the frictional forces caused by the tension of its muscles to perform sequenced locomotive behaviors. Here, we present a two-dimensional rigid body chain model for the locomotion of C. elegans by developing Newtonian equations of motion for each body segment of C. elegans . Having accounted for friction-coefficients of the surrounding environment, elastic constants of C. elegans , and its kymogram from experiments, our kinetic model (ElegansBot) reproduced various locomotion of C. elegans such as, but not limited to, forward-backward-(omega turn)-forward locomotion constituting escaping behavior and delta-turn navigation. Additionally, ElegansBot precisely quantified the forces acting on each body segment of C. elegans to allow investigation of the force distribution. This model will facilitate our understanding of the detailed mechanism of various locomotive behaviors at any given friction-coefficients of the surrounding environment. Furthermore, as the model ensures the performance of realistic behavior, it can be used to research actuator-controller interaction between muscles and neuronal circuits.

Abstract:An organism's ability to move freely is a fundamental behaviour in the animal kingdom. To understand animal locomotion requires a characterisation of the material properties, as well as the biomechanics and physiology. We present a biomechanical model of C. elegans locomotion together with a novel finite element method. We formulate our model as a nonlinear initial-boundary value problem which allows the study of the dynamics of arbitrary body shapes, undulation gaits and the link between the animal's material properties and its performance across a range of environments. Our model replicates behaviours across a wide range of environments. It makes strong predictions on the viable range of the worm's Young's modulus and suggests that animals can control speed via the known mechanism of gait modulation that is observed across different media.

Abstract:Caenorhabditis elegans serves as a common model for investigating neural dynamics and functions of biological neural networks. Data-driven approaches have been employed in reconstructing neural dynamics. However, challenges remain regarding the curse of high-dimensionality and stochasticity in realistic systems. In this study, we develop a deep neural network (DNN) approach to reconstruct the neural dynamics of C. elegans and study neural mechanisms for locomotion. Our model identifies two limit cycles in the neural activity space: one underpins basic pirouette behavior, essential for navigation, and the other introduces extra U turns. The combination of two limit cycles elucidates predominant locomotion patterns in neural imaging data. The corresponding energy landscape explains the switching strategies between two limit cycles, quantitatively, and provides testable predictions on neural functions and circuit roles. Our work provides a general approach to study neural dynamics by combining imaging data and stochastic modeling.

Abstract:The deformability and high degree of freedom of mollusks bring challenges in mathematical modeling and synthesis of motions. Traditional analytical and statistical models are limited by either rigid skeleton assumptions or model capacity, and have difficulty in generating realistic and multi-pattern mollusk motions. In this work, we present a large-scale dynamic pose dataset of Drosophila larvae and propose a motion synthesis model named Path2Pose to generate a pose sequence given the initial poses and the subsequent guiding path. The Path2Pose model is further used to synthesize long pose sequences of various motion patterns through a recursive generation method. Evaluation analysis results demonstrate that our novel model synthesizes highly realistic mollusk motions and achieves state-of-the-art performance. Our work proves high performance of deep neural networks for mollusk motion synthesis and the feasibility of long pose sequence synthesis based on the customized body shape and guiding path.

Abstract:The objective of this research is to achieve biologically autonomous control by utilizing a whole-brain network model, drawing inspiration from biological neural networks to enhance the development of bionic intelligence. Here, we constructed a whole-brain neural network model of Caenorhabditis elegans (C. elegans), which characterizes the electrochemical processes at the level of the cellular synapses. The neural network simulation integrates computational programming and the visualization of the neurons and synapse connections of C. elegans, containing the specific controllable circuits and their dynamic characteristics. To illustrate the biological neural network (BNN)'s particular intelligent control capability, we introduced an innovative methodology for applying the BNN model to a 12-legged robot's movement control. Two methods were designed, one involving orientation control and the other involving locomotion generation, to demonstrate the intelligent control performance of the BNN. Both the simulation and experimental results indicate that the robot exhibits more autonomy and a more intelligent movement performance under BNN control. The systematic approach of employing the whole-brain BNN for robot control provides biomimetic research with a framework that has been substantiated by innovative methodologies and validated through the observed positive outcomes. This method is established as follows: (1) two integrated dynamic models of the C. elegans' whole-brain network and the robot moving dynamics are built, and all of the controllable circuits are discovered and verified; (2) real-time communication is achieved between the BNN model and the robot's dynamical model, both in the simulation and the experiments, including applicable encoding and decoding algorithms, facilitating their collaborative operation; (3) the designed mechanisms using the BNN model to control the robot are shown to be effective through numerical and experimental tests, focusing on 'foraging' behavior control and locomotion control.

Abstract:Investigating the locomotion of aging C. elegans is an important way for understanding the basic mechanisms behind age-related changes in organisms. However, the locomotion of aging C. elegans is often quantified using insufficient physical variables, which makes it challenging to capture essential dynamics. To study changes in the locomotion pattern of aging C. elegans , we developed a novel data-driven model based on graph neural networks, in which the C. elegans body is modeled as a long chain with interactions within and between adjacent segments, and their interactions are described by high-dimensional variables. Using this model, we discovered that each segment of the C. elegans body generally tends to maintain its locomotion, i.e. , tries to keep the bending angle unchanged, and expects to change the locomotion of the adjacent segments. The ability to maintain its locomotion strengthens with age. Besides, a subtle distinguish in the changes in the locomotion pattern of C. elegans at various aging stages were observed. Our model is anticipated to provide a data-driven method for quantifying the changes in the locomotion pattern of aging C. elegans and for mining the underlying causes of these changes.

A Connectome-Based Digital Twin Caenorhabditis elegans Capable of Intelligent Sensorimotor Behavior

Abstract:Despite possessing a simple nervous system, the Caenorhabditis elegans exhibits remarkably intelligent behavior. However, the underlying mechanisms involved in sensory processing and decision making, which contribute to locomotion behaviors, remain unclear. In order to investigate the coordinated function of neurons in achieving chemotaxis behavior, we have developed a digital twin of the C. elegans that combines a connectome-based neural network model with a realistic digital worm body. Through training the digital worm using offline chemotaxis behavioral data generated with a PID controller, we have successfully replicated faithful sinusoidal crawling and intelligent chemotaxis behavior, similar to real worms. By ablating individual neurons, we have examined their roles in modulating or contributing to the regulation of behavior. Our findings highlight the critical involvement of 119 neurons in sinusoidal crawling, including B-type, A-type, D-type, and PDB motor neurons, as well as AVB and AVA interneurons, which was experimentally demonstrated. We have also predicted the involvement of DD04 and DD05 neurons and the lack of relevance of DD02 and DD03 neurons in crawling, which have been confirmed through experimentation. Additionally, head motor neurons, sublateral motor neurons, layer 1 interneurons, and layer 1 and layer 5 sensory neurons are expected to play a role in crawling. In summary, we present a novel methodological framework that enables the establishment of an animal model capable of closed-loop control, faithfully replicating realistic animal behavior. This framework holds potential for examining the neural mechanisms of behaviors in other species.

Abstract:$Caenorhabditis elegans$ ($C. elegans$) is a desired model organism to functionally study how its nervous system transforms sensory input into behavioral outputs during the freely moving. For simultaneously manipulating and recording the $C. elegans$ behavioral and neural activities, we should guarantee the region of interest of worm being always seen in the field of view of Objective. Therefore, a centerline tracking algorithm is needed to accurately locate the center of region of interest from frame to frame. Here we propose a new centerline tracking algorithm based on the active contour model optimization fundamentals which could be well adopted in various body-touching cases. Besides the model energy term from image estimation via centerline, two crucial model energy terms from the centerline prior constraints about smoothness and arc interval invariant are involved. After given the discrete form and utilized the dynamic programming, the proposed algorithm has been validated in most of worm images, even under the complicated body posture situations.

Abstract:Understanding sensorimotor neural circuits plays an important role in the study of behavioral mechanisms. By virtue of a relatively simple brain structure and sophisticated locomotion behaviors, insects are selected as comparative research subjects to discover the basic principles of neural science. Specific abdominal swing behaviors of tethered bees induced by optomotor response are realized. To model functionality of mushroom body in the optic-flow induced swing behaviors, a simplified 3-layer Spiking neural network（SNN） is proposed. Spike response model is used as the single neuron model in the proposed SNN, which is trained by supervised learning method. The computational model can accurately simulate and predict the bees’ abdominal swing behaviors exhibiting ipsilateral direction and proportional frequencies with optic flow stimulus.

Abstract:Free-living nematode Caenorhabditis elegans is a powerful genetic model, essential for investigations ranging from behavior to neuroscience to aging, and locomotion is a key observable used in these studies. However, despite the fact that in its natural environment C. elegans moves in three-dimensional (3D) complex media (decomposing organic matter and water), quantitative in vestigations of its locomotion have been limited to two-dimensional (2D) motion. Based on our recent quantitative analysis of 2D turning maneuvers [Phys. Fluids 25, 081902 (2013)] we follow with the first quantitative description of how C. elegans moves in 3D environments. We show that by superposing body torsion and 2D undulations, a burrowing or swimming nematode can rotate the undulation plane. A combination of these roll maneuvers and 2D turns associated with variation of undulation-wave parameters allows the nematode to explore 3D space. We apply our model to analyze 3D chemotaxis of nematodes burrowing in a gel and swimming in water; we conclude that the nematode can achieve efficient chemotaxis in different environments without adjusting its sensory-motor response to chemical signals. Implications of our findings for understanding of 3D neuromuscular control of nematode body are discussed.

Abstract:We develop a biophysically realistic model of the nematode C. elegans that includes: (i) its muscle structure and activation, (ii) key connectomic activation circuitry, and (iii) a weighted and time-dynamic proprioception. In combination, we show that these model components can reproduce the complex waveforms exhibited in C. elegans locomotive behaviors, chiefly omega turns. This is achieved via weighted, time-dependent suppression of the proprioceptive signal. Though speculative, such dynamics are biologically plausible due to the presence of neuromodulators which have recently been experimentally implicated in the escape response, which includes an omega turn. This is the first integrated neuromechanical model to reveal a mechanism capable of generating the complex waveforms observed in the behavior of C. elegans, thus contributing to a mathematical framework for understanding how control decisions can be executed at the connectome level in order to produce the full repertoire of observed behaviors.

Abstract:As a simple but beautiful model, the Drosophila larva has been extensively studied to investigate the sensorimotor mechanism by analyzing quantitatively measured behaviors. The current behavior descriptive methods are usually based on the movements of three oversimplified landmarks of the larval body, including the head, tail, and centroid, failing to reveal rich information of multisegment motion. Due to the highly elastic body shapes and sophisticated locomotion, it is challenging to extract body segment movements of a larva to develop a segment-based behavior model. Here, we propose a landmark regression method to automatically detect all the segment joint points of the larva, which can save massive manual efforts. A cascaded regression process is used to precisely estimate segment joint points in each video frame and obtain the detailed segment movement parameters. To train our model, we propose a novel larval body segment dataset, which consists of 3772 images, each image is annotated with 22 segment points. Our method could achieve 99.51% accuracy on the test dataset, which is accurate enough to process typical movement patterns in behavioral experiments for neural coding studies.

Abstract:Knowledge of the structural properties of biological neural networks can help in understanding how particular responses and actions are generated. Recently, Witvliet et al. published the connectomes of eight isogenic Caenorhabditis elegans hermaphrodites at different postembryonic ages, from birth to adulthood. We analyzed the basic structural properties of these biological neural networks. From birth to adulthood, the asymmetry between in-degrees and out-degrees over the C. elegans neuronal network increased with age, in addition to an increase in the number of nodes and edges. The degree distributions were neither Poisson distributions nor pure power-law distributions. We have proposed a model of network evolution with different initial attractiveness for in-degrees and out-degrees of nodes and preferential attachment, which reproduces the asymmetry between in-degrees and out-degrees and similar degree distributions via the tuning of the initial attractiveness values. In this study, we present the well-preserved structural properties of C. elegans neuronal networks across development, and provide some insight into understanding the evolutionary processes of biological neural networks through a simple network model.
Robust undulatory locomotion via neuromechanical adjustments in a dissipative medium

Abstract:Dissipative environments are ubiquitous in nature, from microscopic swimmers in low-Reynolds-number fluids to macroscopic animals in frictional media. In this study, motivated by various behaviours of {\it Caenorhabditis elegans} during swimming and crawling locomotion, we consider a mathematical model of a slender elastic locomotor with an internal rhythmic neural pattern generator. By analysing the dynamical systems of the model using a Poincaré section, we found that local neuromechanical adjustments to the environment can create robust undulatory locomotion. This progressive behaviour emerges as a global stable periodic orbit in a broad range of parameter regions. Further, by controlling the mechanosensation, we were able to design the dynamical systems to manoeuvre with progressive, reverse, and turning motions as well as apparently random, complex behaviours, as experimentally observed in {\it C. elegans}. The mechanisms found in this study, together with our methodologies with the dynamical systems viewpoint, are useful for deciphering complex animal adaptive behaviours and also designing adaptive robots for a wide range of dissipative environments.

Abstract:Cell movement in the early phase of C. elegans development is regulated by a highly complex process in which a set of rules and connections are formulated at distinct scales. Previous efforts have shown that agent-based, multi-scale modeling systems can integrate physical and biological rules and provide new avenues to study developmental systems. However, the application of these systems to model cell movement is still challenging and requires a comprehensive understanding of regulation networks at the right scales. Recent developments in deep learning and reinforcement learning provide an unprecedented opportunity to explore cell movement using 3D time-lapse images. We present a deep reinforcement learning approach within an ABM system to characterize cell movement in C. elegans embryogenesis. Our modeling system captures the complexity of cell movement patterns in the embryo and overcomes the local optimization problem encountered by traditional rule-based, ABM that uses greedy algorithms. We tested our model with two real developmental processes: the anterior movement of the Cpaaa cell via intercalation and the rearrangement of the left-right asymmetry. In the first case, model results showed that Cpaaa's intercalation is an active directional cell movement caused by the continuous effects from a longer distance, as opposed to a passive movement caused by neighbor cell movements. This is because the learning-based simulation found that a passive movement model could not lead Cpaaa to the predefined destination. In the second case, a leader-follower mechanism well explained the collective cell movement pattern. These results showed that our approach to introduce deep reinforcement learning into ABM can test regulatory mechanisms by exploring cell migration paths in a reverse engineering perspective. This model opens new doors to explore large datasets generated by live imaging.

Abstract:Despite the relative simplicity of C. elegans, its locomotion machinery is not yet well understood. We focus on the generation of dorsoventral body bends. While central pattern generators are commonly involved in animal locomotion, their presence in C. elegans has been questioned due to a lack of an evident neural circuit to support it. We developed a computational model grounded in the available neuroanatomy and neurophysiology and we used an evolutionary algorithm to explore the space of possible configurations of the circuit that matched the neural traces observed during forward and backward locomotion in the worm. Our results demonstrate that it is possible for the rhythmic contraction to be produced by a circuit present in the ventral nerve cord.
