Abstract:This paper presents our work on developing parallel computational methods for two-phase flow on modern parallel computers, where techniques for linear solvers and nonlinear methods are studied and the standard and inexact Newton methods are investigated. A multi-stage preconditioner for two-phase flow is applied and advanced matrix processing strategies are studied. A local reordering method is developed to speed the solution of linear systems. Numerical experiments show that these computational methods are effective and scalable, and are capable of computing large-scale reservoir simulation problems using thousands of CPU cores on parallel computers. The nonlinear techniques, preconditioner and matrix processing strategies can also be applied to three-phase black oil, compositional and thermal models.

Exploiting Parallelism in the Simulation of General Purpose Graphics Processing Unit Program

Abstract:The simulation is an important means of performance evaluation of the computer architecture. Nowadays, the serial simulation of general purpose graphics processing unit (GPGPU) architecture is the main bottleneck for the simulation speed. To address this issue, we propose the intra-kernel parallelization on a multicore processor and the inter-kernel parallelization on a multiple-machine platform. We apply these two methods to the GPGPU-sim simulator. The intra-kernel parallelization method firstly parallelizes the serial simulation of multiple compute units in one cycle. Then it parallelizes the timing and functional simulation to reduce the performance loss caused by the synchronization between different compute units. The inter-kernel parallelization method divides multiple kernels of a CUDA program into several groups and distributes these groups across multiple simulation hosts to perform the simulation. Experimental results show that the intra-kernel parallelization method achieves a speed-up of up to 12 with a maximum error rate of 0.009 4% on a 32-core machine, and the inter-kernel parallelization method can accelerate the simulation by a factor of up to 3.9 with a maximum error rate of 0.11% on four simulation hosts. The orthogonality between these two methods allows us to combine them together on multiple multi-core hosts to get further performance improvements.

Abstract:To further improve the efficiency of the unified gas-kinetic wave-particle (UGKWP) method in hypersonic rarefied non-equilibrium flows, particularly the particle simulation process, we presented the first application of the three-dimensional UGKWP method to multiple graphics processing unit (GPU) devices in this study. The wave and particle evolution components of the method are addressed using cell and particle paralleling strategies, respectively, enabling the primary loop of the GPU-based UPKWP (GPU-UGKWP) to be executed entirely by the compute unified device architecture threads on GPU devices. Concurrently, communication issues between central processing unit (CPU) nodes are resolved by employing the message passing interface model. Additionally, we introduce a tailored memory management scheme for the GPU-UGKWP method, facilitating efficient access to the particle array. Performance comparisons reveal that, relative to a single Intel Xeon Gold 6148 CPU core, the Nvidia Tesla P100 achieves a total speedup of 34 using one GPU device, and 226 with eight GPU devices, and a single Nvidia Titan V GPU device attains a speedup of 62. The speedup outcomes on multiple CPU cores and GPU devices demonstrate that the GPU-based algorithm is better suited for computationally demanding tasks, particularly in particle-dominated simulations. As evidenced by the reduced calculation time for a hypersonic technology vehicle simulation performed on the P100 cluster, GPU devices significantly outperform their CPU counterparts.

Abstract:We provide a preliminary study on utilizing GPU (Graphics Processing Unit) to accelerate computation for three simulation optimization tasks with either first-order or second-order algorithms. Compared to the implementation using only CPU (Central Processing Unit), the GPU implementation benefits from computational advantages of parallel processing for large-scale matrices and vectors operations. Numerical experiments demonstrate computational advantages of utilizing GPU implementation in simulation optimization problems, and show that such advantage comparatively further increase as the problem scale increases.

Abstract:Spiking neural network (SNN) is the most commonly used computational model for neuroscience and neuromorphic computing communities. It provides more biological reality and possesses the potential to achieve high computational power and energy efficiency. Because existing SNN simulation frameworks on general-purpose graphics processing units (GPGPUs) do not fully consider the biological oriented properties of SNNs, like spike-driven, activity sparsity, etc., they suffer from insufficient parallelism exploration, irregular memory access, and load imbalance. In this article, we propose specific optimization methods to speed up the SNN simulation on GPGPU. First, we propose a fine-grained network representation as a flexible and compact intermediate representation (IR) for SNNs. Second, we propose the cross-population/-projection parallelism exploration to make full use of GPGPU resources. Third, sparsity aware load balance is proposed to deal with the activity sparsity. Finally, we further provide dedicated optimization to support multiple GPGPUs. Accordingly, BSim, a code generation framework for high-performance simulation of SNN on GPGPUs is also proposed. Tests show that, compared to a state-of-the-art GPU-based SNN simulator GeNN, BSim achieves 1.41x similar to 9.33x speedup for SNNs with different configurations; it outperforms other simulators much more.

Abstract:Widely utilization of converter-based interfaces in AC-DC hybrid power system requires precise modeling and simulation for complicated and large-scale control system. However, this process can be accelerated by fine-grained parallel algorithm, and therefore improving the simulation efficiency. In this paper, two kind of fine-grained parallel control system solving methods are proposed and implemented on Graphics Processing Units (GPU) platform to accelerate a large-scale control system simulation. According to the test results, the simulation efficiency of the two methods can be effectively improved by using GPU.

Abstract:Background: The simulation of electrophysiological cardiac models plays an important role in facilitating the investigation of cardiac behavior under various conditions. However, these simulations often require a lot of computational resources. Methods: To address this challenge, this study introduced a method for speeding up three-dimensional cardiac simulations using GPU parallelization. A series of optimizations was introduced, encompassing various aspects such as data storage, algorithmic enhancements, and data transfer. Results: The experimental results reveal that the optimized GPU parallel simulations achieve an approximate 50-fold acceleration compared with their CPU serial program. Conclusion: This investigation substantiates the considerable potential of GPUs in advancing the field of cardiac electrophysiology simulations.

Abstract:The rapidly growing popularity and scale of data-parallel workloads demand a corresponding increase in raw computational power of GPUs (Graphics Processing Units). As single-GPU systems struggle to satisfy the performance demands, multi-GPU systems have begun to dominate the high-performance computing world. The advent of such systems raises a number of design challenges, including the GPU microarchitecture, multi-GPU interconnect fabrics, runtime libraries and associated programming models. The research community currently lacks a publically available and comprehensive multi-GPU simulation framework and benchmark suite to evaluate multi-GPU system design solutions. In this work, we present MGSim, a cycle-accurate, extensively validated, multi-GPU simulator, based on AMD's Graphics Core Next 3 (GCN3) instruction set architecture. We complement MGSim with MGMark, a suite of multi-GPU workloads that explores multi-GPU collaborative execution patterns. Our simulator is scalable and comes with in-built support for multi-threaded execution to enable fast and efficient simulations. In terms of performance accuracy, MGSim differs $5.5\%$ on average when compared against actual GPU hardware. We also achieve a $3.5\times$ and a $2.5\times$ average speedup in function emulation and architectural simulation with 4 CPU cores, while delivering the same accuracy as the serial simulation. We illustrate the novel simulation capabilities provided by our simulator through a case study exploring programming models based on a unified multi-GPU system (U-MGPU) and a discrete multi-GPU system (D-MGPU) that both utilize unified memory space and cross-GPU memory access. We evaluate the design implications from our case study, suggesting that D-MGPU is an attractive programming model for future multi-GPU systems.

Accelerating RTL Simulation with GPUs

Abstract:With the fast increasing complexity of integrated circuits, verification has become the bottleneck of today's IC design flow. In fact, over 70% of the IC design turn-around time can be spent on the verification process in a typical IC design project. Among various verification tasks, Register Transfer Level (RTL) simulation is the most widely used method to validate the correctness of digital IC designs. When simulating a large IC design with complicated internal behaviors (e.g., CPU cores running embedded software), RTL simulation can be extremely time consuming. Since RTL-to-layout is still the most prevalent IC design methodology, it is essential to speedup the RTL simulation process. Recently, General Purpose computing on Graphics Processing Units (GPGPU) is becoming a promising paradigm to accelerate computing-intensive workloads. A few recent works have demonstrated the effectiveness of using GPU to expedite gate and system level simulation tasks. In this work, we proposed an efficient GPU-accelerated RTL simulation framework. We introduce a methodology to translate Verilog RTL description into equivalent GPU source code so as to simulate circuit behavior on GPUs. In addition, a CMB based parallel simulation protocol is also adopted to provide a sufficient level of parallelism. Because RTL simulation lacks data-level parallelism, we also present a novel solution to use GPU as an efficient task-level parallel processor. Experimental results prove that our GPU based simulator outperforms a commercial sequential RTL simulator by over 20 fold.

Abstract:Graphics processor units (GPUs), such as the AMD FireStream series, offer a tremendous computing power that is frequently an order of magnitude larger than even the most modern multi-core CPUs, making them an attractive platform for high performance computing due to their relative cheapness compared with conventional PC clusters. General-purpose computing on GPUs (GPGPU) is becoming popular in HPC because of its high peak performance. This paper investigates current technology that enables a GPU to accelerate HPC applications. As a representative kernel program in HPC, the speed of matrix multiplication plays an important role in the whole performance of the application. We introduce a new parallel algorithm to accelerate this operation. Comparing the speed of the computation through the CPU and the GPU, the result demonstrates that calculations are preformed considerably faster through the GPU than through the CPU.

Abstract:Logical simulation is the primary method to verify the correctness of IC designs. However, today's complex VLSI designs pose ever higher demand for the throughput of logic simulators. In this work, a parallel logic simulator was developed by leveraging the computing power of modern graphics processing units (GPUs). To expose more parallelism, we implemented a conservative parallel simulation approach, the CMB algorithm, on NVidia GPUs. The simulation processing is mapped to GPU hardware at the finest granularity. With carefully designed data structures and data flow organizations, our GPU based simulator could overcome many problems that hindered efficient implementations of the CMB algorithm on traditional parallel computers. In order to efficiently use the relatively limited capacity of GPU memory, a novel memory management mechanism was proposed to dynamically allocate and recycle GPU memory during simulation. We also introduced a CPU/GPU co-processing strategy for the best usage of computing resources. Experimental results showed that our GPU based simulator could outperform a CPU baseline event driven simulator by a factor of 29.2.

Abstract:Fault simulation is a critical component of the automatic test pattern generation (ATPG) tool, which is widely used in chip development. The CPU–GPU heterogeneous system can accelerate fault simulation. However, existing work faces the following challenges: 1) Path Divergence: The simulation path of different faults is not uniform, which leads to low parallel efficiency of different GPU threads; 2) Unbalanced Workload: The load of different computing units is not balanced, leading to serious differences in the execution time of each part; and 3) Poor Scalability: When the circuit scale increases, the GPU memory is limited and the simulation has strong structural dependence, which makes the simulation difficult. In this work, we propose an adaptive multidimensional parallel fault simulation framework based on the CPU–GPU heterogeneous system. We adaptively select different simulation approaches according to different circuit scales. In detail, we use the fanout-free region (FFR) grouping method to solve the problem of path divergence. We also use a combination of static and dynamic load balancing to tradeoff data handling and the execution time of each computing unit. We limit the queue length used in the GPU to improve the scalability of the simulation. To further accelerate, we propose the 4-D parallel architecture on multiple GPUs. Extensive experimental results show that our fault simulator based on 8 GPU is $105.7\times $ faster than the commercial tool on average. For tens of millions of gate-level circuits, our fault simulator based on one GPU is up to $25.9\times $ faster than the CPU single-threaded simulator.
Characterizing the Execution Dynamics of GPGPU Applications

Abstract:General Purpose computing on Graphic Processing Unit (GPGPU) is rapidly gaining adoption in scientific and engineering applications. Considerable research efforts have been dedicated to improving the efficiency of GPU microarchitecture. It is thus essential to understand the execution characteristics of GPUs so as to identify clues for microarchitecture innovations. In this work, we performed detailed microarchitecture simulation for GPGPU workloads. A unique contribution of this work is the emphasis on whole program behaviors. A key observation of this work is that the execution characteristics of certain kernels exhibit repeated patterns. Such patterns are the results of GPU's thread block based execution model, but can only be identified when there are a sufficient number of blocks. We then show that this number of blocks can be used to accelerate microarchitecture simulation. Experimental results show that on average a 7.62X speedup is attained with an error level below 10%.

Abstract:The Monte Carlo method can be widely applied to particle transport through numerous simulated data processing operations. However, this process consumes much time. Traditional parallel computing based on multi-CPU or multi-core CPU can effectively address this issue, but it is limited by inadequate computer hardware. Nonetheless, the current programmability and parallel processing capability of digital graphics processing units (GPUs) can sustain general computing applications such as Monte Carlo program simulation. This paper presents a method that facilitates the parallel computation of the Monte Carlo procedure through GPUs. Its feasibility is verified through a sample of simplified photon transport program, the results indicate that execution tirne can be shortened by approximately 90 times. Based on the general Monte Carlo program Geant4, the photon and electronic coupled transport module was examined, analyzed, and rewritten using the GPU programming language OpenCL to generate a Geant4 parallel tool [base on GPU parallel computing tool (BOGPT)]. The simulation results of the standard examples demonstrated that the outcomes of the BOGPT program are similar to those of Geant4 and the simulation time can be reduced by approximately three times. Finally, the GPU programming-based parallel computing method for Monte Carlo applications is accelerated and implementation prospects are broadened following further optimization.
Large scale multi-GPU based parallel traffic simulation for accelerated traffic assignment and propagation

Abstract:Traffic simulation is a critical tool for congestion analysis, travel time estimation, and route optimization in urban planning, benefiting navigation apps, transportation network companies, and state agencies. Traditionally, traffic micro-simulation frameworks are based on road segments and can only support a limited number of main roads. Efficient traffic simulation on a regional scale remains a significant challenge due to the complexity of urban mobility and the large scale of spatiotemporal data. This paper introduces a Large Scale Multi-GPU Parallel Computing based Regional Scale Traffic Simulation Framework (LPSim), which leverages graphical processing unit (GPU) parallel computing to address these challenges. LPSim utilizes a multi-GPU architecture to simulate extensive and dynamic traffic networks with high fidelity and reduced computation time. Using the parallel processing capabilities of GPUs, LPSim can perform tens of millions of individual vehicle dynamics simulations simultaneously, significantly outperforming traditional CPU-based approaches. The framework is designed to be scalable and can easily accommodate the increasing complexity of traffic simulations. We present the theory behind GPU-based traffic simulation, the architecture of single- and multi-GPU based simulations, and the graph partition strategies that enhance computation resource load balance. Our experimental results demonstrate the effectiveness of LPSim in simulating large-scale traffic scenarios. LPSim is capable of completing simulations of 2.82 million trips in just 6.28 min on a single GPU machine equipped with 5120 CUDA cores (Tesla V100-SXM2). Furthermore, utilizing a Google Cloud instance with two NVIDIA V100 GPUs, which collectively offer 10240 CUDA cores, LPSim successfully simulates 9.01 million trips within 21.16 min. We further tested our simulator with the same demand on dual NVIDIA A100-PCIE-40GB GPUs, which finished the simulation in 0.0398 h, approximately 113 times faster than the same simulation scenario running on an Intel(R) Xeon(R) Gold 6326 CPU @ 2.90 GHz, which takes 4.49 h to complete. This performance not only demonstrates its speed and scalability advantages over traditional simulation techniques but also highlights LPSim's unique position as the first traffic simulation framework that is scalable for both single- and multiple-GPU configurations. Consequently, LPSim provides an invaluable tool for individuals and extensive research teams alike, enabling the acquisition of large-scale traffic simulation results in a time-efficient manner. A GPU Poisson-Fermi Solver for Ion Channel Simulations

Abstract:The Poisson-Fermi model is an extension of the classical Poisson-Boltzmann model to include the steric and correlation effects of ions and water treated as nonuniform spheres in aqueous solutions. Poisson-Boltzmann electrostatic calculations are essential but computationally very demanding for molecular dynamics or continuum simulations of complex systems in molecular biophysics and electrochemistry. The graphic processing unit (GPU) with enormous arithmetic capability and streaming memory bandwidth is now a powerful engine for scientific as well as industrial computing. We propose two parallel GPU algorithms, one for linear solver and the other for nonlinear solver, for solving the Poisson-Fermi equation approximated by the standard finite difference method in 3D to study biological ion channels with crystallized structures from the Protein Data Bank, for example. Numerical methods for both linear and nonlinear solvers in the parallel algorithms are given in detail to illustrate the salient features of the CUDA (compute unified device architecture) software platform of GPU in implementation. It is shown that the parallel algorithms on GPU over the sequential algorithms on CPU (central processing unit) can achieve 22.8x and 16.9x speedups for the linear solver time and total runtime, respectively.

Abstract:Matlab is very widely used in scientific computing, but Matlab computational efficiency is lower than C language program. In order to improve the computing speed, some toolbox can use GPU to accelerate the computation. This paper describes GPU working principle, our experiments and results analysis of parallel computing by using GPU based on Matlab. Experimental results show that for parallel operations, GPU computing speed is faster than CPU, for the logical instructions, GPU computing speed is slower than CPU.

Abstract:Modern Graphic Processing Units (GPUs) provide sufficiently flexible programming models that understanding their performance can provide insight in designing tomorrow's manycore processors, whether those are GPUs or other-wise. The combination of multiple, multithreaded, SIMD cores makes studying these GPUs useful in understanding tradeoffs among memory, data, and thread level parallelism. While modern GPUs offer orders of magnitude more raw computing power than contemporary CPUs, many important ap-plications, even those with abundant data level parallelism, do not achieve peak performance. This paper characterizes several non-graphics applications written in NVIDIA's CUDA programming model by running them on a novel detailed microarchitecture performance simulator that runs NVIDIA's parallel thread execution (PTX) virtual instruction set. For this study, we selected twelve non-trivial CUDA applications demonstrating varying levels of performance improvement on GPU hardware (versus a CPU-only sequential version of the application). We study the performance of these applications on our GPU performance simulator with configurations comparable to contemporary high-end graphics cards. We characterize the performance impact of several microarchitecture design choices including choice of interconnect topology, use of caches, design of memory controller, parallel workload distribution mechanisms, and memory request coalescing hardware. Two observations we make are (1) that for the applications we study, performance is more sensitive to interconnect bisection bandwidth rather than latency, and (2) that, for some applications, running fewer threads concurrently than on-chip resources might otherwise allow can improve performance by reducing contention in the memory system.
