Abstract:The reactivity of thymine peroxy radicals in DNA and their fate are studied using the reliable DFT methods. The most accessible H1' abstraction by the C6-peroxyl once reported experimentally is effectively competitive to the crosslinking reaction between the C6-peroxyl and the C5 or C6 on the 5'-adjacent thymine base. The rare transfer of the ObH1' group to the C1' radical from the formed hydroperoxide happens with a very strong heat release. Afterwards, the parallel reactions including the H1' and H2' abstractions by the C6-alkoxyl in an inter-nucleotidyl manner lead to direct formation of thymine glycol. After the H1' abstraction by the C6-alkoxyl, the apyrimidinic site can be formed on C1' through effective N1-glycosidic bond rupture. The geometric rearrangements and the orbital interaction between the H donor and the σ-type H acceptor are used to explain the difference of the H2' abstraction barriers by C6-alkoxyl. Hence, new radical reaction paths for the formation of DNA oxidation products are suggested, which are strongly different from the previously suggested paths with the tetraoxide intermediate.
Reactivity and DNA Damage by Independently Generated 2'-Deoxycytidin-n4-yl Radical.

Abstract:Oxidative stress produces a variety of radicals in DNA, including pyrimidine nucleobase radicals. The nitrogen-centered DNA radical 2'-deoxycytidin-N4-yl radical (dC·) plays a role in DNA damage mediated by one electron oxidants, such as HOCl and ionizing radiation. However, the reactivity of dC· is not well understood. To reduce this knowledge gap, we photochemically generated dC· from a nitrophenyl oxime nucleoside and within chemically synthesized oligonucleotides from the same precursor. dC· formation is confirmed by transient UV-absorption spectroscopy in laser flash photolysis (LFP) experiments. LFP and duplex DNA cleavage experiments indicate that dC· oxidizes dG. Transient formation of the dG radical cation (dG+•) is observed in LFP experiments. Oxidation of the opposing dG in DNA results in hole transfer when the opposing dG is part of a dGGG sequence. The sequence dependence is attributed to a competition between rapid proton transfer from dG+• to the opposing dC anion formed and hole transfer. Enhanced hole transfer when less acidic O6-methyl-2'-deoxyguanosine is opposite dC· supports this proposal. dC· produces tandem lesions in sequences containing thymidine at the 5'-position by abstracting a hydrogen atom from the thymine methyl group. The corresponding thymidine peroxyl radical completes tandem lesion formation by reacting with the 5'-adjacent nucleotide. As dC· is reduced to dC, its role in the process is traceless and is only detectable because of the ability to independently generate it from a stable precursor. These experiments reveal that dC· oxidizes neighboring nucleotides, resulting in deleterious tandem lesions and hole transfer in appropriate sequences.

Abstract:To clarify the biologically significant sequence effect existing in the formation of the pyrimidine-type radicals induced DNA intrastrand cross-links, addition mechanisms between the uridine-5-methyl (˙UCH2 ), 6-hydroxy-5,6-dihydrothymidine-5-yl (˙T6OH), and 6-hydroxy-5,6-dihydrocytidine-5-yl (˙C6OH) radicals and their 3'/5' neighboring deoxyguanosines (dG) are explored in the present study employing the model 5'-G(˙UCH2 )-3', 5'-(˙UCH2 )G-3', 5'-G(˙T6OH)-3', 5'-(˙T6OH)G-3', 5'-G(˙C6OH)-3', and 5'-(˙C6OH)G-3' sequences. It is found that the 5' G/C8 additions of the three radicals are all simple direct one-step reactions inducing only relatively small structural changes, while a conformational adjustment involving orientation transitions of both nucleobase moieties and twisting of the DNA backbone is indispensable for each 3' G/C8 addition. Furthermore, markedly positive reaction free energy requirements are estimated for these conformational transformations making the 3' G/C8 additions of the three radicals thermodynamically much more unfavorable than the corresponding 5' G/C8 additions. Such essential conformational adjustments along the 3' G/C8 addition paths that structurally greatly influence the local DNA structures and thermodynamically substantially reduce the addition efficiencies may be the reasons responsible for the differences in the formation yields and biological consequences of the pyrimidine-type radicals induced DNA intrastrand cross-link lesions.
Monitoring the Structure-Dependent Reaction Pathways of Guanine Radical Cations in Triplex DNA: Deprotonation Versus Hydration

Abstract:Exposure of DNA to one-electron oxidants leads initially to the formation of guanine radical cations (G(center dot+)), which may degrade by deprotonation or hydration and ultimately cause strand breaks or 8-oxoG lesions. As the structure is dramatically changed by binding of the third strand in the major groove of the target duplex, it makes the triplex an interesting DNA structure to be examined and compared with the duplex on the G(center dot+) degradation pathways. Here, we report for the first time the time-resolved spectroscopy study on the G(center dot+) reaction dynamics in triplex DNA together with the Fourier transform infrared characterization of steady-state products, from which structural effects on the reactivity of G(center dot+) are unraveled. For an antiparallel triplex-containing GGC motif, G(center dot+) mainly suffers from fast deprotonation (9.8 +/- 0.2) x 10(6) s(-1), featuring release of both N-1-H and N-2-H of G in the third strand directly into bulk water. The much faster and distinct deprotonation behavior compared to the duplex should be related to long-resident water spines in the third strand. The G(center dot+) hydration product 8-oxoG is negligible for an antiparallel triplex; instead, the 5-HOO-(G-H) hydroperoxide formed after G(center dot+) deprotonation is identified by its vibrational marker band. In contrast, in a parallel triplex (C(+)GC), the deprotonation of G(center dot+) occurs slowly (6.0 +/- 0.3) x 10(5) s(-1) with the release of N-1-H, while G(center dot+) hydration becomes the major pathway with yields of 8-oxoG larger than in the duplex. The increased positive charge brought by the third strand makes the G radical in the parallel triplex sustain more cation character and prone for hydration. These results indicate that non-B DNA (triplex) plays an important role in DNA damage formation and provide mechanistic insights to rationalize why triplex structures might become hot spots for mutagenesis.

Abstract:Ruthenium complexes are well known for their high affinity and reactivity with DNA. There are so many reports about the interactions of ruthenium complexes and duplex DNA. However, their effects on other DNA structures are poorly studied. In this paper, the photo-activated DNA cleavage by two ruthenium(II) complexes was researched. It was found that these complexes can selectively act on the guanosine bases located in DNA non-duplex portions which were contained in the well matched duplex structures. The mechanism was also studied and considered to be a singlet oxygen oxidation. Through the molecular modeling experiment, we proposed that the strong interaction of complexes with non-duplex DNA structure cause the structural selectivity of DNA cleavage. The research show great future prospects of these ruthenium complexes to be used in anticancer drug development and nucleic acid structure research.

The Reactivity of the 5-Formylcytosine with Hydroxyl Radical: A Theoretical Perspective

Abstract:Hydroxyl radical (center dot OH) damages DNA/RNA by attacking pyrimidine nucleobases through the addition reaction and H-atom abstraction. It may attack on the new cytosine derivative (5-formylCytosine [5-fCyt]) causing DNA oxidative damage, whereas the study of the related mechanism is still in its infancy. In the present work, 2 distinct mechanisms of center dot OH-mediated 5-fCyt at the complete basis set methods (CBS-QB3) and CBS-QB3/polarized continuum model approaches have firstly been explored, the addition reaction (paths R1 similar to R3) and the abstraction reaction (paths R4 similar to R6), respectively, and it shows that the addition of center dot OH to the C5C6 double bond of 5-fCyt is more favourable than other reactions, indicating that the center dot OH addition to the C5 and C6 atoms have relatively high probability to happen. The proportion of the C5 and C6 adducts is large and may be detectable experimentally, which is in agreement with the conclusions of center dot OH-mediated cytosine reaction reported experimentally and theoretically. These hint that the new DNA base (5-fCyt) is easily damaged when exposed the surrounding of center dot OH environment. Therefore, the reducing free radical production or the addition of some antioxidants should be taken in embryonic stem cells to resistance DNA damage. Our results provide some evidences between 5-fCyt and tumor development for the experimental scientists.

Abstract:Here, we showed that Pyrex-filtered UV light irradiation of d((Br)CA) gave rise to three types of intrastrand cross-link products, that is, d(C[5-N6]A), d(C[5-2]A), and d(C[5-8]A), where the C5 carbon atom of cytosine is covalently bonded to the N6 nitrogen atom, C2, and C8 carbon atoms of adenine, respectively. Furthermore, we demonstrated by LC-MS/MS that the UV irradiation of a 5-bromocytosine-containing duplex oligodeoxynucleotide (ODN) led to the formation of five cross-link products, that is, C[5-N6]A, C[5-2]A, C[5-8]A, A[2-5]C, and A[8-5]C, under both aerobic and anaerobic conditions. LC-MS/MS quantification results showed that the yields for the formation of these cross-link products are different. The presence of molecular oxygen reduces the yields for the formation of all cross-link products except A[2-5]C. To our knowledge, this is the first report about the formation of intrastrand cross-link products between cytosine and adenine in duplex DNA. The chemistry discovered here may facilitate the future preparations of oxidative cross-link lesion-bearing substrates for biochemical and biophysical studies.

Abstract:Oxidative damage to RNA has been linked to change or loss of RNA function and development of many human age-related diseases. However, knowledge on the nature of RNA oxidative damage is relatively limited. In this study, oxidative damage to RNA is investigated under anaerobic and aerobic conditions by exploring the properties and reactions of 5-hydroxyl-2'-uridin-6-yl and its peroxyl diastereoisomers in the RNA strand, respectively. Selective addition of OH to the nucleic base from the 5'-end is studied at the molecular level for the first time, explaining the large number of the 5S-isomer available for further reactions. Our results provide clear evidence that the efficiency of C2'-H2' bond activation in the peroxyl isomers is lower than in the carbon radical species. An exception is observed for the isomer cis-(5S,6R)-A1, whose internucleotidyl H2'-abstraction barrier is far smaller than that in the corresponding C6-yl radical. However, analysis of the equilibrium species distribution reveals that the amount of cis-(5S,6R)-A1 is very small among the peroxyl diastereoisomers, and hence the resulting products from direct strand scission should be a less important component in RNA oxidative damage. The species with maximum distribution is the cis-(5S,6R)-B1 isomer, which is derived from cis-(5S,6R)-A1 and has a moderate intranucleotidyl H2'-abstraction barrier. More importantly, the reaction is mildly exothermic. These results show that the main fraction of the intranucleotidyl H2'-abstraction intermediates can be formed from the cis-(5S,6R)-B1 isomer. The absolute reduction potentials, the hydrogen atom binding energies, and the key structural parameters of the C6-peroxyl species are used to understand the diverse reactivity of the cis-(5S,6R) diastereoisomers toward the C2'-H2' bonds activation. The present study shows that in addition to the selectivity of the OH radical addition, there is a strong correlation between the conformation of the modified uracil base and its reactivity in RNA oxidative damage.

Abstract:We report the design and synthesis of small molecules that exhibit enhanced luminescence in the presence of duplex rather than single-stranded DNA. The local environment presented by a well-known [Ru(dipyrido[3,2-a: 2',3'-c]phenazine)L-2](2+)-based DNA intercalator was modified by functionalizing the bipyridine ligands with esters and carboxylic acids. By systematically varying the number and charge of the pendant groups, it was determined that decreasing the electrostatic interaction between the intercalator and the anionic DNA backbone reduced single-strand interactions and translated to better duplex specificity. In studying this class of complexes, a single RuII complex emerged that selectively luminesces in the presence of duplex DNA with little to no background from interacting with single-stranded DNA. This complex shows promise as a new dye capable of selectively staining double-versus single-stranded DNA in gel electrophoresis, which cannot be done with conventional SYBR dyes.
Enhancing Antioxidant Effect Against Peroxyl Radical-Induced Oxidation Of Dna: Linking With Ferrocene Moiety!

Abstract:As a major member in the family of reactive oxygen species, peroxyl radical is able to abstract hydrogen atom from 4-position of ribose, leading to the collapse of DNA strand. Thus, inhibiting oxidative stress with exogenous antioxidants acts as a promising strategy to protect the integrity of DNA structure and is thereby suggested to be a pathway against developments of related diseases. Ferrocene as an organometallic scaffold is widely applied in the design of organometallic drugs, and redox of Fe(II)/Fe(III) in ferrocene offers advantage for providing electron to radicals. Presented herein are our ongoing studies on ferrocene-appended antioxidants, including McMurry reaction applied to construct ferrocifen; Aldol condensation used to prepare ferrocenyl curcumin; Povarov reaction employed to prepare ferrocenyl quinoline; Biginelli reaction used to construct ferrocenyl dihydropyrimidine; Groebke reaction used to synthesize ferrocenyl imidazo[1,2-a]pyridine; and Passerini three-component reaction as well as Ugi four-component reaction applied to synthesize alpha-acyloxycarboxamide and bisamide, respectively. It is found that ferrocene moiety is able to enhance antioxidative effect of the aforementioned scaffolds even without the aid of phenolic hydroxyl group. The role of ferrocene in enhancing antioxidative effect can be attributable to trapping radicals, decreasing oxidative potential, and increasing the affinity toward DNA strand. Therefore, ferrocene is worthy to be taken into consideration in the design of drugs in relation to DNA oxidation.

Abstract:Currently, all known DNA intrastrand cross-links are found to be induced by pyrimidine-type radicals; however, whether or not purine-type radicals are able to cause DNA intrastrand cross-links remains unclear. In the present study, probable additions of the highly reactive deoxyguanosine-8-yl radical to its 3'/5' neighboring pyrimidine nucleotides in four model compounds, 5'-G(center dot)T-3', 5'-TG(center dot)-3', 5'-G(center dot)C-3', and 5'-C-G(center dot) -3', were studied using density functional theory (DFT) methods. In single-stranded DNA, the deoxyguanosine-8-yl radical is preferred to efficiently attack the C5 site of its 3' neighboring deoxythymidine or deoxycytidine, forming the G[8-5]T or G[8-5]C intrastrand cross-link rather than the C6 site forming the G[8-6]T or G[8-6]C intrastrand cross-link. The four corresponding sequence isomers, namely T[5-8]G, T[6-8]G, C[5-8]G, and C[6-8]G, formed by additions of deoxyguanosine-8-yl radical to its 5' neighboring pyrimidine nucleotides are predicted to be formed inefficiently. In double-stranded DNA, considering the detrimental effects of stabilizing weak interactions on related structural adjustments required in each addition reaction path, relatively lower reaction yields are suggested for the G[8-5]T and G[8-5]C intrastrand cross-links, while the formation of the other six intrastrand cross-links becomes quite difficult. All calculations definitely demonstrate that, in addition to pyrimidine-type radicals, the purine-type deoxyguanosine-8-yl radical is able to attack its 3'/5' neighboring pyrimidine nucleotides forming several DNA intrastrand cross-links.

Abstract:The primary DNA lesion induced by malondialdehyde, a byproduct of lipid peroxidation and prostaglandin synthesis, is 3-(2'-deoxy-beta-D-erythro-pentofuranosyl)-pyrimido[1, 2-a]purin-10(3H)-one (M1G). When placed opposite cytosine (underlined) at neutral pH in either the d(GGTMTCCG).d(CGGACACC) or d(ATCGCMCGGCATG). d(CATGCCGCGCGAT) duplexes, M1G spontaneously and quantitatively converts to the ring-opened derivative N2-(3-oxo-1-propenyl)-dG. Ring-opening is reversible on thermal denaturation. Ring-opening does not occur at neutral pH in single-stranded oligodeoxynucleotides or when T is placed opposite to M1G in a duplex. The presence of a complementary cytosine is not required to stabilize N2-(3-oxo-1-propenyl)-dG in duplex DNA at neutral pH. When N2-(3-oxo-1-propenyl)-dG is placed opposite to thymine in a duplex, it does not revert to M1G. A mechanism for the conversion of M1G to N2-(3-oxo-1-propenyl)-dG is proposed in which the exocyclic amino group of the complementary cytosine attacks the C8 position of the M1G exocyclic ring and facilitates ring opening via formation of a transient Schiff base. Addition of water to the Schiff base regenerates the catalytic cytosine and generates N2-(3-oxo-1-propenyl)-dG. These results document the ability of duplex DNA to catalyze the transformation of one adduct into another, which may have important consequences for mutagenesis and repair.

Abstract:The reaction mechanism and kinetics for the abstraction of hydrogen and addition of hydroxyl radical (OH) to 2′-deoxycytidine have been studied using density functional theory at MX06-2X/6-311+G(d,p) level in aqueous solution. The optimized geometries, energies, and thermodynamic properties of all stationary points along the hydrogen abstraction reaction and the addition reaction pathways are calculated. The single-point energy calculations of the main pathways at CCSD(T)/6-31+G(d,p)//MX06-2X/6-311+G(d,p) level are performed. The rate constants and the branching ratios of different channels are evaluated using the canonical variational transition (CVT) state theory with small-curvature tunneling (SCT) correction in aqueous solution to simulate the biological system. The branching ratios of hydrogen abstraction from the C1′ site and the C5′ site and OH radical addition to the C5 site and the C6 site are 57.27% and 12.26% and 23.85% and 5.69%, respectively. The overall calculated rate constant is 4.47 × 109 dm3 mol−1 s−1 at 298 K which is in good agreement with experiments. The study could help better understand reactive oxygen species causing DNA oxidative damage.

Abstract:Among all the DNA components, extremely redox-active guanine (G) and adenine (A) bases are subject to facile loss of an electron and form cation radicals (G+· and A+·) when exposed to irradiation or radical oxidants. The subsequent deprotonation of G+· and A+· can invoke DNA damage or interrupt hole transfer in DNA. However, compared with intensive reports for G+·, studies on the deprotonation of A+· are still limited at present. Herein, we investigate the deprotonation behavior of A+· by time-resolved laser flash photolysis. The deprotonation product of A(N6-H)· is observed and the deprotonation rate constant, (2.0±0.1)×107 s-1, is obtained at room temperature. Further, the deprotonation rate constants of A+· are measured at temperatures varying from 280 K to 300 K, from which the activation energy for the N6-H deprotonation is determined to be (17.1±1.0) kJ/mol by Arrhenius equation. In addition, by incorporating the aqueous solvent effect, we perform density functional theory calculations for A+· deprotonation in free base and in duplex DNA. Together with experimental results, the deprotonation mechanisms of A+· in free base and in duplex DNA are revealed, which are of fundamental importance for understanding the oxidative DNA damage and designing DNA-based electrochemical devices.

Abstract:The intramolecular radical cross-link reactions of 8,5′-cyclo-purines and 6,5′-cyclo-pyrimidines have been studied using the DFT B3LYP formalism with 6-31+G(d,p) and 6-311++G(d,p) basis sets, and including CPCM bulk solvation effects. In aqueous solution, the largest free energy barrier is 11.1kcal/mol for dT→6,5′-cycloT and the smallest 9.4kcal/mol for dA→8,5′-cycloA. Partial radical transfer occurs from the deoxyribose moiety to the connected base upon the formation of the transition structures. The unpaired spin density of the products is mainly localized on N7 in the 8,5′-cyclo-purines and on C5 in the 6,5′-cyclo-pyrimidines. The reaction free energies range from −4.3kcal/mol (dC→6,5′-cycloC) to −9.7kcal/mol (dG→8,5′-cycloG).
