Abstract:In this work, the pharmaceutical cocrystals xanthotoxin-para-aminobenzoic acid (XT-PABA) and xanthotoxin-oxalic acid (XT-OA) were systematically investigated in the gas and water phases by using the quantum chemical approach. The weak intermolecular interactions have been estimated and the O1...H4 (O1...H5) intermolecular hydrogen bond (IHB) with moderate intensity and partial covalent natures was confirmed based on the computed structural parameters, topology analysis, and reduced density gradient (RDG) isosurfaces. The electrophilic and nucleophilic reactivities of different positions associated with intermolecular interactions in XT, PABA, and OA were predicted by plotting the molecular electrostatic potential (MESP) diagrams. The calculated natural bond orbital (NBO) population analysis has quantitatively unveiled the intrinsic reason for the variations in weak intermolecular interactions within XT-PABA and XT-OA cocrystals, from the gas phase to the water phase. Besides, the frontier molecular orbitals (FMOs), Fukui function, and various global reactivity descriptors were computed to measure the chemical reactivity of all the investigated molecular systems. The XT-PABA and XT-OA cocrystals explored in this work could be regarded as valuable exemplar systems to design and synthesize the high-efficiency pharmaceutical cocrystals in the experiment.

Abstract:Drug development necessitates substantial investments in both human and material resources. In the advanced stages of development, significant solubility challenges frequently emerge, critically influencing a drug's applicability and efficacy. Crystal engineering, particularly through the application of cocrystal technology, presents a novel strategy to address these solubility issues without compromising the drug's effectiveness. However, the success rate of cocrystals formation remains relatively low. This article evaluates the impact of widely used virtual cocrystal screening methods on prediction outcomes, especially in the context of conformational diversity. The study describes the effects of eight dipyridamole (DIP) conformations and 130 cocrystal formers (CCFs) using molecular complementarity and molecular electrostatic potential methods, while the hydrogen bond propensity method did not account for conformations variations. Findings indicate that different DIP conformations lead to variable prediction outcomes in virtual cocrystal screening. Thus, it is crucial consider the conformational states of APIs and CCFs in virtual screenings to enhance prediction accuracy. By comparing virtual screening results with experimental results, this study demonstrated that incorporating conformational considerations can improve cocrystal success rates, minimize experimental workload, and contribute to energy-conservation and emission-reduction. Additionally, this research provides the true positives and true negatives data of DIP's cocrystal, laying the groundwork for further studies.

Abstract:Lambda-and Delta-enantiomers of cis-[CoBr(NH(3))(en)(2)]Br(2) were obtained by absolute asymmetric synthesis. The interactions between the achiral 5,10,15,20-tetrakis(4-sulfonatophenyl) porphyrin (TPPS) and two chiral cationic Co(III) complexes were studied by UV-vis spectroscopy, circular dichroism (CD), fluorescence spectroscopy and atomic force microscopy (AFM). It was found that the cationic Co( III) complexes can induce the formation of chiral porphyrin J-aggregates, that the metal-centered chirality can be transferred to the J-aggregates, and that the chirality was able to be memorized and amplified in the porphyrin J-aggregates. Therefore, this should be a good chiral model for understanding similar processes in physical and biological systems.

Abstract:Chiral recognition is of highly interest in the areas of chemistry, pharmaceuticals, and bioscience. An effective strategy of enantiomeric determination of amino acids (AAs) was developed in this work. All 19 natural AAs enantiomers can be easily distinguished by ion mobility-mass spectrometry of the non-covalent complexes of AAs with cyclodextrins (α-CD, β-CD and γ-CD) and Mg2+ without any chemical derivatization. Differences of the mobilities between the enantiomers' complexes is from 0.006 to 0.058 V s/cm2. In addition, the complex of [β-CD + Phe + Mg]2+ was selected as an example to study the relative quantification by measuring L/D-Phe at different molar ratio of 10:1 to 1:10 in the μM range, resulting in a good linearity (R2 > 0.99) and high sensitivity at 2 μM. A DFT calculation was also performed to illustrate the detailed molecular structure of the complexes of CDs, Mg2+ and D- or L-Phe. Both experiment and theoretical calculation showed that Mg2+ plays an important role in host/guest interactions, which changed the molecular conformations by non-covalent interaction between Mg2+ and CDs, and resulted in the different collision cross-sections of the complex ions of CDs, Mg2+ and D- or L-AAs in the gas phase. This effective and convenient strategy could potentially be utilized in scientific research and industry for routine enantiomeric determination of natural AAs, peptides and some other small chiral biomolecules such as non-natural AAs and carboxylic acid-containing drugs.

Abstract:Cocrystals offer an opportunity to modulate the properties of active pharmaceutical ingredients (APIs). The formation of heteromolecular hydrogen bonds is important in the prediction and formation of cocrystals. In this article, ten cocrystals of flavonoids and 4,4′-vinylenedipyridine (VDP) were synthesized and characterized. By calculating the molecular electrostatic potential surfaces (MEPS) of flavonoids and VDP, the possible heteromolecular hydrogen bonds and API/CCF ratio in the cocrystals were predicted. Single crystals of the ten cocrystals were all obtained, and their crystal structures were elaborated. After analyzing the computational data and the experimental results, it was found that the predicted results matched well with the actual situations in cocrystals when the potential number of intermolecular hydrogen-bond donors in the flavonoids are no more than two. In other cases, the situation of heteromolecular hydrogen bonds will be more complex.

Abstract:As a privileged chiral scaffold, cinchona alkaloid and its derivatives have reached remarkable success in catalytic asymmetric organic synthesis. In addition to the wide applications of point chirality control, Smith and co-workers recently discovered a quinidine-derived ammonium cation-catalyzed O-alkylation of tetralones, providing an effective approach for the synthesis of axially chiral biaryls. Using density functional theory (DFT) calculations, we studied the reaction mechanism and origins of enantioselectivity of this novel transformation. A stepwise strategy is adopted to ensure efficient and thorough exploration of the massive conformational space of transition state. Our computations suggested that enolate oxygen forms two hydrogen bonds with the chiral ammonium catalyst, and the non-covalent interactions between the cationic benzylic fragment and the methoxy group of enolate plays a critical role in determining the enantioselectivity.

Abstract:To better understand the thermodynamics and molecular self-assembly mechanism of diastereomeric salt/cocrystal-induced chiral separation, a series of 1:1 cocrystals and salts consisting of chiral valines (VAL) and tartaric acid derivatives were synthesized via different methods. Powders of these as-screened cocrystals/salts were characterized by PXRD, TGA, DSC, FT-IR, and Raman spectroscopy. The crystal structures of the five cocrystals/salts were determined and analyzed. It was found that both DBTA and DTTA form diastereomeric salt pairs with VAL enantiomers. Interestingly, l-DMTA cocrystallizes with d-VAL and l-VAL via hydrogen bonding and proton transfer, respectively. Considering this particularity, the differential isothermal (10 °C) ternary phase diagrams (TPDs) of d-DMTA and l-VAL (d-VAL) cocrystals (salt) were constructed in the mixed solvent of MeOH/H2O. Moreover, a pure l-VAL:d-DMTA cocrystal and d-VAL:d-DMTA:0.5CH4O:0.25H2O salt were prepared via equimolar slurry conversion at 10 °C. In situ Raman spectroscopy was applied to monitor the molecular assembly process during the incubation of the cocrystal/salt. Molecular dynamics simulation was employed to rationalize the molecular recognition mechanism, demonstrating the excellent chirality preference of l-DMTA toward l-VAL instead of d-VAL. Calculations of density functional theory approved the synergistic instead of antagonistic effects of binding energy and solvation free energy toward chiral separation.

Abstract:Description of molecular stereostructure is critical for the machine learning prediction of asymmetric catalysis. Herein we report a spherical projection descriptor of molecular stereostructure (SPMS), which allows precise representation of the molecular van der Waals (vdW) surface. The key features of SPMS descriptor are presented using the examples of chiral phosphoric acid, and the machine learning application is demonstrated in Denmark's dataset of asymmetric thiol addition to N-acylimines. In addition, SPMS descriptor also offers a color-coded diagram that provides straightforward chemical interpretation of the steric environment.

Abstract:AbstractChiral α‐hydroxyl acids are of great importance in chemical synthesis. Herein, we developed three YbDO3A(ala)3 derivatives to recognize four different commercially available chiral α‐hydroxyl acids in aqueous solution through 1H NMR and chemical exchange saturation transfer (CEST) spectroscopy. The shift difference between chiral α‐hydroxyl acid observed by proton and CEST NMR ranged from 15–40 and 20–40 ppm, respectively. Our work demonstrates for first time, that even one chiral center on the side‐arm chain of cyclen could set the stage for rotation of the other two non‐chiral side chains into a preferred position. This is ascribed to the lower energy state of the structure. The results show that chiral YbDO3A‐like complexes can be used to discriminate chiral α‐hydroxyl acids with a distinct signal difference.

Abstract:Through an appropriate computational protocol and environmental simulation, a satisfactory fit was observed for the theoretical electronic circular dichroism (ECD) spectra of 19 chiral amino acids (AAs), which correspondeds to the forms of the AAs in aqueous solution. Methods for enantioseparation of these chiral AAs by capillary electrophoresis (CE) and high-performance liquid chromatography (HPLC) were developed. Combining ECD with chromatographic separation methods, enantiomers were identified and quantified independent of a single enantiomer standard.

Abstract:In this job eight new multicomponent crystalline systems (including 2 cocrystals + 5 salts) from active pharmaceutical ingredient (API) minoxidil (mnd) and organic acids were successfully prepared via the very common slow solution evaporation method and featured by the structural and spectral characterizations. In these systems the mnd and its partners were coupled through the NH···O/OH···O linkages which are authenticated to be the most frequent associates (created in all), even in the coexistence of the other underlying disruptive non-covalent linking fragments. Apart from the NH⋯O/OH···O H-bonds, the OH···N H-bonds were also set up in 1 – 5 and 7 . Close inspection of the crystal pilings uncovered that under the help of an array of subsidiary O···C, O···O, O···N, Cl···O, N···Cl, CH 2 ···C, CH···N, CH···O/CH 2 ···O, CH 2 ···Cl, CH···π/CH 2 ···π, NH···π, O···π, CH···CH 2 /CH 2 ···CH 2 and π···π forces, the systems were stretched into 2D-3D motifs. Significant non-covalent interactions were calculated by means of the Hirshfeld surface analysis for understanding the noncovalent interactions which stabilized the crystal packings. Thanks to the delicate equilibrium of the multiple associates, the homo/hetero synthons or both were set up, here the general R 2 2 (8) graph has appeared with the highest frequency. This work verifies that careful check of the multicomponent systems comprised of various acids for a given API where multiplex molecular impacts struggle to dictate the material structures can engender rich and striking outcomes.

Abstract:The crystallization of 3-chloroisonicotinic acid (3-CINA) can lead to three crystal forms (I, II and III), but 3-CINA in each form has different conformation. The three crystal forms have different lattice energies. The intermolecular interactions in the molecular pairs involving the conformer in each crystal were evaluated, it is found that the sum of these intermolecular interaction energies in each crystal has a linear relationship with the corresponding lattice energy. QTAIM analyses for the intermolecular interactions of molecular pairs correspond to Hirshfeld surface analyses for the crystal form, illustrating that the stability of the crystal is closely associated with the intermolecular interactions involving the conformer in the asymmetric unit of the crystal.
Accurate Predictions of the Nmr Parameters in Organic and Biological Crystallines

Abstract:Theoretical predictions are helpful for the spectroscopic identification of complicated organic and biological systems. For nuclear magnetic resonance (NMR) parameters, however, the chemical shift and quadrupole coupling constant (QCC) of the solid crystals are considerably affected by hydrogen bonding and van der Waals interactions from neighboring molecules and the crystal lattice leading to significant spectroscopic differences compared to isolated monomer molecules. Therefore, it is necessary to take these two factors into account for the precise predictions of chemical shifts and QCCs of solid crystals. L-alanylglycine dipeptide and nitrobenzene were selected as model crystals to demonstrate these effects. Here, the chemical shielding (CS) and QCC data were calculated based on the periodic structure model. The incorporation of intermolecular hydrogen bonding and crystal lattice effects by periodic models was found to be crucial in obtaining reliable predictions of CS and QCC values and rendering more explicit spectroscopic assignments for solid organic and biological systems.

Machine-Learning-Guided Cocrystal Prediction Based on Large Data Base

Abstract:A machine-learning model trained on the whole Cambridge Structural Database was developed to assist high-throughput cocrystal screening. With only 2D structures taken as inputs, the probability of cocrystal formation is returned for two given molecules. All of the cocrystal records in the CSD were used as positive samples, while negative samples were constructed by randomly combining different molecules into chemical pairs. Our model showed a prediction ability comparable with that of a widely used ab initio method in a head-to-head comparison test. Both experimental and virtual cocrystal screening against captopril were conducted at the same time to further validate the model. Two cocrystals of captopril with l-proline and sarcosine were obtained and characterized by PXRD, DSC, and FT-IR. These two coformers were also successfully predicted by our model. Enantiospecific Analysis of Carboxylic Acids Using Cinchona Alkaloid Dimers as Chiral Solvating Agents

Abstract:Cinchona alkaloid derivatives as Brønsted base catalysts have attracted considerable attention in the field of asymmetric catalysis. However, their potential application as chiral solvating agents has not been described. In this research, we investigated the use of the Cinchona alkaloid dimer, namely, (DHQ)2PHAL, as a chiral solvating agent for discerning various mandelic acid derivatives through 1H NMR spectroscopy. The addition of catalytic amounts of DMAP facilitated this process. Our experimental results demonstrate that dimeric (DHQ)2PHAL exhibits remarkable chiral discrimination properties regarding the diagnostic split protons of 1H NMR signals (including 24 examples, up to 0.321 ppm). Furthermore, it serves as an excellent chiral discriminating agent and provides good resolution for racemic chiral phosphoric acid as determined by 31P NMR spectroscopy. The quality of enantiodifferentiation has also been evaluated by means of the parameter "resolution (Rs)". Significantly, this class of CSAs based on (alkaloid)2linker systems with an azaaromatic linker can be directly employed, which is commercially available in an enantiopure form at very low cost and exhibits promising potential in determining the enantiopurity of α-hydroxy acids by chemoselective and biocatalytic reactions.

Abstract:Etoricoxib (ETR) is a non-ionizable BCS class II drug with no typical hydrogen bond donors and low solubility in water. Cocrystal was proved to be a good strategy to improve bioavailability. In this work, the excess enthalpy (△Hex) was used to shorten the time of the screening of ETR cocrystals. Six cocrystals of ETR and one cocrystal solvate have been synthesized and characterized. The dissolution experiments showed that all cocrystals performed a higher apparent solubility compared with ETR Form Ⅴ. To gain insight into the intermolecular interactions of cocrystals, the crystal structures have been solved by single crystal X-ray diffraction and other analysis methods. The average local ionization energy (ALIE) analysis shows that pyridine nitrogen is more susceptible to be attacked by the electrophiles than sulfonyl oxygen. Therefore, O-H···N rather than O-H···O hydrogen bond dominates the formation of supramolecular synthons. Van der Waals (vdW) force is another main driving force that works together with hydrogen bonds to form basic units of ETR-CT cocrystal and ETR-HQ-MeOH cocrystal solvate. The hydrogen bond strength of all the ETR cocrystals and cocrystal solvate was calculated by atoms-in-molecules theory, which was rationalized by natural population analysis. Overall, our work presents the structure analysis of six newly formed ETR cocrystals and one cocrystal solvate, which provides a deeper insight into intermolecular interactions of cocrystals at the molecular level.

Direct Chiroptical Correlation of Dissymmetric Crystal Morphologies

Abstract:The link between molecular chirality and crystal shape has been studied since Pasteur correlated macroscopic and microscopic chirality by dissolving dissymmetric tartrate salt crystals and measuring the optical activity of the solutions. Here, we show a direct correlation between enantiomorphous metal-organic framework (MOF) crystals and the chirality of the molecular structure. The geometry of the habits are correlated with single crystal optical activity along the accessible low symmetry directions. Moreover, the bipyridimal crystals show unusual dissymmetry between the upper and lower regions. Weak X-ray scattering from small crystals were consistent with a hexagonal, enantiomorphous space group. However, the heterochirality of the mirror image forms could not be established with X-rays, necessitating a different approach. The optical circular birefringence of the enantiomorphs as evidenced by chiroptical imaging with a complete polarimetric microscope was used to correlate optical and morphological chirality.

Supramolecular axial chirality in [N-I-N]+-type halogen bonded dimers

Abstract:Axial chiral molecules are extensively used as skeletons in ligands for asymmetric catalysis and as building blocks of chiroptical materials. Designing axial chirality at the supramolecular level potentially endows a material with dynamic tunability and adaptivity. In this work, for the first time, we have reported a series of halogen-bonded dimeric complexes with axial chirality that were formed by noncovalent bonds. The [N-I-N]+-type halogen bond is highly directional and freely rotatable with good linearity and ultra-high bond energy; this bond was introduced to couple quinoline moieties with chiral substitutes. The resultant dimers were stable in solutions with thermo-resistance. Prominent steric effects from the 2' chiral pendant allowed the chirality to be transferred to aryl skeletons with induced preferred axial chirality and optical activities. Halogen-bonded complexation presented visible emissions to afford luminescent axial chiral materials, whereby circularly polarized fluorescence and phosphorescence were achieved. The [N-I-N]+-type halogen bond performed as a powerful tool to construct functional axial chiral compounds, enriching the toolbox for asymmetric synthesis and optics.
