Abstract:The reproductive system is a specific system of organs working together for the purpose of reproduction. As one of the most significant characteristics of human cell, subcellular localization plays a critical role for understanding specific functions of mammalian proteins. In this study, we developed a novel computational protocol for predicting protein subcellular locations from microscope images of cells in human reproductive tissues. Three major steps are contained in this protocol, i.e., protein object identification, image feature extraction, and classification. We first separated protein and DNA staining in the images with both linear and non-negative matrix factorization separation methods; then we extracted protein multi-view global and local texture features including wavelet Haralick, local binary patterns, local ternary patterns, and the local quinary patterns; finally based on the selected important feature subset, we constructed an ensemble classifier with support vector machines for classifications. Experiments are performed on a benchmark dataset consisting of seven major subcellular classes in human reproductive tissues collected from human protein atlas. Our results show that the local texture pattern features play an important complementary role to global features for enhancing the prediction performance. An overall accuracy of 85% is obtained through current system, and when only confident classifications are considered, the accuracy can reach 99%. It is the first developed image based protein subcellular location predictor specifically for human reproductive tissue. The promising results indicate that the developed protocol can be applied for accurate large-scale protein subcellular localization annotations in human reproductive system.

Abstract:Human reproductive system is a unique organ system owing to which humans are capable of reproducing and bearing live offsprings. From a microscopic point of view, this system process requires protein appearing on the right subcellular location at the right time. In this paper, we developed a novel protocol for protein subcellular localisation prediction from human reproductive normal tissues. According to experimental results, three conclusions can be summarised. First, the completed local binary pattern is more discriminative for describing immunohistochemistry images. Second, the proposed ensemble classifier based on support vector machine learning models has a significant improvement. Third, through three different statistical voting approaches, two proteins for male and two proteins for female were identified as the biomarkers in reproductive tissue. These promising results indicate that the developed protocol can be applied not only for accurate large-scale image-based protein subcellular localisation annotations but also for biomarker identification of human reproductive tissue.

Our experimental results show that 84% accuracy can be achieved through current system, and when only considering the most confident classifications, the accuracy can rise to 98%.

Abstract:Prediction of protein subcellular location has currently become a hot topic because it has been proven to be useful for understanding both the disease mechanisms and novel drug design. With the rapid development of automated microscopic imaging technology in recent years, classification methods of bioimage-based protein subcellular location have attracted considerable attention for images can describe the protein distribution intuitively and in detail. In the current study, a prediction method of protein subcellular location was proposed based on multi-view image features that are extracted from three different views, including the four texture features of the original image, the global and local features of the protein extracted from the protein channel images after color segmentation, and the global features of DNA extracted from the DNA channel image. Finally, the extracted features were combined together to improve the performance of subcellular localization prediction. From the performance comparison of different combination features under the same classifier, the best ensemble features could be obtained. In this work, a classifier based on Stacked Auto-encoders and the random forest was also put forward. To improve the prediction results, the deep network was combined with the traditional statistical classification methods. Stringent cross-validation and independent validation tests on the benchmark dataset demonstrated the efficacy of the proposed method.

Abstract:Predicting protein subcellular location is necessary for understanding cell function. Several machine learning methods have been developed for computational prediction of primary protein sequences because wet experiments are costly and time consuming. However, two problems still exist in state-of-the-art methods. First, several proteins appear in different subcellular structures simultaneously, whereas current methods only predict one protein sequence in one subcellular structure. Second, most software tools are trained with obsolete data and the latest new databases are missed. We proposed a novel multi-label classification algorithm to solve the first problem and integrated several latest databases to improve prediction performance. Experiments proved the effectiveness of the proposed method. The present study would facilitate research on cellular proteomics.

Abstract:Protein subcellular location has a huge positive influence on understanding protein function. In the past decades, many image-based automated approaches have been published for predicting protein subcellular location. However, in the reported literatures, there is a common deficiency for diverse prediction models in capturing local information of interest region of image. It motivates us to propose a novel approach by employing local feature descriptor named the Local Tetra Patterns (LTrP). In this paper, local features together with global features were fed to support vector machine to train chain classifiers, which can deal with multi-label datasets by using problem transformation pattern. To verify the validity of our approach, three different experiments were conducted based on the same benchmark dataset. The results show that the performance of the classification with LTrP descriptor not only captured more local information in interest region of images but also contributed to the improvement of prediction precision since the local descriptor is encoded along horizontal and vertical directions by LTrP. By applying the new approach, a more accurate classifier of protein subcellular location can be modeled, which is crucial to screen cancer biomarkers and research pathology mechanisms.

Abstract:Motivation: Systematic and comprehensive analysis of protein subcellular location as a critical part of proteomics ('location proteomics') has been studied for many years, but annotating protein subcellular locations and understanding variation of the location patterns across various cell types and states is still challenging. Results: In this work, we used immunohistochemistry images from the Human Protein Atlas as the source of subcellular location information, and built classification models for the complex protein spatial distribution in normal and cancerous tissues. The models can automatically estimate the fractions of protein in different subcellular locations, and can help to quantify the changes of protein distribution from normal to cancer tissues. In addition, we examined the extent to which different annotated protein pathways and complexes showed similarity in the locations of their member proteins, and then predicted new potential proteins for these networks.

Abstract:Eukaryotic protein subcellular localization is an important and challenging problem in cell biology and proteomics. To tackle this problem, eukaryotic protein sequences were represented as amino acid composition and gapped pair amino acid composition, with and without 9-letter exchange. Based on such a representation frame, an ensemble classifier was developed by fusing ten basic individual K-local Hyperplane Distance Nearest Neighbor (HKNN) classifiers through majority voting scheme. Experimental results obtained through 5-fold cross-validation test on the same protein dataset, which contains eukaryotic proteins among 12 locations, showed a significant improvement in prediction accuracy over existing methods.

Abstract:Abstract Background Protein biomarkers play important roles in cancer diagnosis. Many efforts have been made on measuring abnormal expression intensity in biological samples to identity cancer types and stages. However, the change of subcellular location of proteins, which is also critical for understanding and detecting diseases, has been rarely studied. Results In this work, we developed a machine learning model to classify protein subcellular locations based on immunohistochemistry images of human colon tissues, and validated the ability of the model to detect subcellular location changes of biomarker proteins related to colon cancer. The model uses representative image patches as inputs, and integrates feature engineering and deep learning methods. It achieves 92.69% accuracy in classification of new proteins. Two validation datasets of colon cancer biomarkers derived from published literatures and the human protein atlas database respectively are employed. It turns out that 81.82 and 65.66% of the biomarker proteins can be identified to change locations. Conclusions Our results demonstrate that using image patches and combining predefined and deep features can improve the performance of protein subcellular localization, and our model can effectively detect biomarkers based on protein subcellular translocations. This study is anticipated to be useful in annotating unknown subcellular localization for proteins and discovering new potential location biomarkers.

Abstract:Subcellular localization of proteins can provide key hints to infer their functions and structures in cells. With the breakthrough of recent molecule imaging techniques, the usage of 2D bioimages has become increasingly popular in automatically analyzing the protein subcellular location patterns. Compared with the widely used protein 1D amino acid sequence data, the images of protein distribution are more intuitive and interpretable, making the images a better choice at many applications for revealing the dynamic characteristics of proteins, such as detecting protein translocation and quantification of proteins. In this paper, we systematically reviewed the recent progresses in the field of automated image-based protein subcellular location prediction, and classified them into four categories including growing of bioimage databases, description of subcellular location distribution patterns, classification methods, and applications of the prediction systems. Besides, we also discussed some potential directions in this field.
Deep Learning-Based Classification of Protein Subcellular Localization from Immunohistochemistry Images

Abstract:Due to the recent breakthrough of bioimaging, automated classification of protein subcellular localization based on immunohistochemistry (IHC) images has become an important topic of proteomics research. Inspired by the impressive performance of deep learning in various image classifications, we trained a deep neural network model to classify protein images of eight subcellular localizations, which is able to achieve higher classification accuracies than using traditional models of support vector machine. Intermediate outputs of the neural network were visualized to show that our model can capture subtle texture features from IHC images and lead to better subcellular location classification results. In addition, our results show that data rebalance can significantly improve the classification performance in this multi-class deep classifier.

Abstract:Proteins are responsible for performing the vast majority of cellular functions which are critical to a cell's survival. The knowledge of the subcellular localization of proteins can provide valuable information about their molecular functions. Therefore, one of the fundamental goals in cell biology and proteomics is to analyze the subcellular localizations and functions of these proteins. Recent large-scale human genomics and proteomics studies have made it possible to characterize human proteins at a subcellular localization level. In this study, according to the annotation in Swiss-Prot, 8842 human proteins were classified into seven subcellular localizations. Human proteins in the seven subcellular localizations were compared by using topological properties, biological properties, codon usage indices, mRNA expression levels, protein complexity and physicochemical properties. All these properties were found to be significantly different in the seven categories. In addition, based on these properties and pseudo-amino acid compositions, a machine learning classifier was built for the prediction of protein subcellular localization. The study presented here was an attempt to address the aforementioned properties for comparing human proteins of different subcellular localizations. We hope our findings presented in this study may provide important help for the prediction of protein subcellular localization and for understanding the general function of human proteins in cells.

Abstract:Protein subcellular locations are closely related to the function of proteins. By detecting the abnormalities in subcellular locations, we can infer the occurrence of some diseases and mine new drug targets. A large number of single-cell high-throughput microscopy images provide us with relevant resources for studying protein distribution patterns. However, in the existing image-based protein subcellular localization methods, the traditional techniques are lack of efficiency and accuracy, and the potential of deep learning methods has not been fully tapped. So in this study, we propose a multi-scale multi-model deep neural network via ensemble strategy for protein subcellular localization on single-cell high-throughput images. First of all, we employ a deep convolutional neural network as multi-scale feature extractor and use global average pooling to map extracted features at different stages into feature vectors, then concatenate these multi-scale features to form a multi-model structure for image classification. In addition, we add Squeeze-and-Excitation Blocks to the network to emphasize more informative features. What is more, we use an ensemble method to fuse the classification results from the multi-model structure to obtain the final subcellular location of each single-cell image. Experiments show the validity and effectiveness of our method on yeast cell images, it can significantly improve the accuracy of high-throughput microscopy image-based protein subcellular localization, and we achieve the classification accuracy of 0.9098 on the high-throughput microscopy images of yeast cells. In the work of protein subcellular localization, our method provides a framework for processing and classifying microscope images, and further lays the foundation for the study of protein and gene functions.

Abstract:Understanding where proteins are located within the cells is essential for proteomics research. Knowledge of protein subcellular location aids in early disease detection and drug targeting treatments. Incorrect localization of proteins can interfere with the functioning of cells and leads to illnesses like cancer. Technological advances have enabled computational methods to detect protein's subcellular location in living organisms. The advent of high-quality microscopy has led to the development of image-based prediction algorithms for protein subcellular localization. Confocal microscopy, which is used by the Human Protein Atlas (HPA), is a great tool for locating proteins. HPA database comprises millions of images which have been procured using confocal microscopy and are annotated with single as well as multi-labels. However, the multi-instance nature of the classification task and the low quality of the images make image-based prediction an extremely difficult problem. There are probably just a few algorithms for automatically predicting protein localization, and most of them are limited to single-label classification. Therefore, it is important to develop a satisfactory automatic multi-label HPA recognition system. The aim of this research is to design a model based on deep learning for automatic recognition system for classifying multi-label HPA. Specifically, a novel Convolutional Neural Network design for classifying protein distribution across 28 subcellular compartments has been presented in this paper. Extensive experiments have been done on the proposed model to achieve the best results for multilabel classification. With the proposed CNN framework as F1-score of 0.77 was achieved which outperformed the latest approaches.
Subcellular Localization Prediction of Human Proteins Using Multifeature Selection Methods

Abstract:Subcellular localization attempts to assign proteins to one of the cell compartments that performs specific biological functions. Finding the link between proteins, biological functions, and subcellular localization is an effective way to investigate the general organization of living cells in a systematic manner. However, determining the subcellular localization of proteins by traditional experimental approaches is difficult. Here, protein–protein interaction networks, functional enrichment on gene ontology and pathway, and a set of proteins having confirmed subcellular localization were applied to build prediction models for human protein subcellular localizations. To build an effective predictive model, we employed a variety of robust machine learning algorithms, including Boruta feature selection, minimum redundancy maximum relevance, Monte Carlo feature selection, and LightGBM. Then, the incremental feature selection method with random forest and support vector machine was used to discover the essential features. Furthermore, 38 key features were determined by integrating results of different feature selection methods, which may provide critical insights into the subcellular location of proteins. Their biological functions of subcellular localizations were discussed according to recent publications. In summary, our computational framework can help advance the understanding of subcellular localization prediction techniques and provide a new perspective to investigate the patterns of protein subcellular localization and their biological importance.

Abstract:The spatial distribution of proteome at subcellular levels provides clues for protein functions, thus is important to human biology and medicine. Imaging-based methods are one of the most important approaches for predicting protein subcellular location. Although deep neural networks have shown impressive performance in a number of imaging tasks, its application to protein subcellular localization has not been sufficiently explored. In this study, we developed a deep imaging-based approach to localize the proteins at subcellular levels. Based on deep image features extracted from convolutional neural networks (CNNs), both single-label and multi-label locations can be accurately predicted. Particularly, the multi-label prediction is quite a challenging task. Here we developed a criterion learning strategy to exploit the label-attribute relevancy and label-label relevancy. A criterion that was used to determine the final label set was automatically obtained during the learning procedure. We concluded an optimal CNN architecture that could give the best results. Besides, experiments show that compared with the hand-crafted features, the deep features present more accurate prediction with less features.
PScL-DDCFPred: an ensemble deep learning-based approach for characterizing multiclass subcellular localization of human proteins from bioimage data

Abstract:Characterization of protein subcellular localization has become an important and long-standing task in bioinformatics and computational biology, which provides valuable information for elucidating various cellular functions of proteins and guiding drug design. Here, we develop a novel bioimage-based computational approach, termed PScL-DDCFPred, to accurately predict protein subcellular localizations in human tissues. PScL-DDCFPred first extracts multiview image features, including global and local features, as base or pure features; Next, it applies a new integrative feature selection method based on stepwise discriminant analysis and generalized discriminant analysis to identify the optimal feature sets from the extracted pure features; Finally, a classifier based on deep neural network (DNN) and deep-cascade forest (DCF) is established. Stringent ten-fold cross-validation tests on the new protein subcellular localization training dataset, constructed from the human protein atlas databank, illustrates that PScL-DDCFPred achieves a better performance than several existing state-of-the-art methods. Moreover, the independent test set further illustrates the generalization capability and superiority of PScL-DDCFPred over existing predictors. In-depth analysis shows that the excellent performance of PScL-DDCFPred can be attributed to three critical factors, namely the effective combination of the DNN and DCF models, complementarity of global and local features, and use of the optimal feature sets selected by the integrative feature selection algorithm. https://github.com/csbio-njust-edu/PScL-DDCFPred Supplementary data are available at Bioinformatics online.

Abstract:With the rapid increase of protein sequences in the post-genomic age, it is challenging to develop accurate and automated methods for reliably and quickly predicting their subcellular localizations. Till now, many efforts have been tried, but most of which used only a single algorithm. In this paper, we proposed an ensemble classifier of KNN (k-nearest neighbor) and SVM (support vector machine) algorithms to predict the subcellular localization of eukaryotic proteins based on a voting system. The overall prediction accuracies by the one-versus-one strategy are 78.17%, 89.94% and 75.55% for three benchmark datasets of eukaryotic proteins. The improved prediction accuracies reveal that GO annotations and hydrophobicity of amino acids help to predict subcellular locations of eukaryotic proteins.

Abstract:Knowing the subcellular locations of a protein helps to explore its functions in vivo since a protein can only play its roles properly if and only if it is located at certain subcellular compartments. Since it is both time-consuming and costly to determine protein subcellular localization purely by means of the conventional biotechnology experiments, computational methods play an important complementary role in this regard. Although a number of computational methods have been developed for predicting protein subcellular localization, it remains a challenge to deal with the multiplex proteins that may simultaneously exist at, or move between, two or more different locations. Here, a new predictor called Sort-PLoc was developed to tackle such a difficult and challenging problem. The key step was to select protein domains to code the protein samples by Incremental Feature Selection method. In each prediction, a series of subcellular locations were sorted descendingly according to their likelihood to be the site where the query protein may reside. Based on the selected domain set, the importance of Gene Ontology (GO) terms and domains in the contribution to the prediction was analyzed that may provide useful insights to the relevant areas. For the convenience of the broad experimental scientists, a user-friendly web-server for Sort-PLoc was established that is freely accessible to the public at http://yscl.biosino.org/.

Abstract:MOTIVATION:Bioimages of subcellular protein distribution as a new data source have attracted much attention in the field of automated prediction of proteins subcellular localization. Performance of existing systems is significantly limited by the small number of high-quality images with explicit annotations, resulting in the small sample size learning problem. This limitation is more serious for the multi-location proteins that co-exist at two or more organelles, because it is difficult to accurately annotate those proteins by biological experiments or automated systems.RESULTS:In this study, we designed a new protein subcellular localization prediction pipeline aiming to deal with the small sample size learning and multi-location proteins annotation problems. Five semi-supervised algorithms that can make use of lower-quality data were integrated, and a new multi-label classification approach by incorporating the correlations among different organelles in cells was proposed. The organelle correlations were modeled by the Bayesian network, and the topology of the correlation graph was used to guide the order of binary classifiers training in the multi-label classification to reflect the label dependence relationship.
