Abstract:A mixed-model approach is proposed for identifying differential gene expression in cDNA microarray experiments. This approach is implemented by two interconnected steps. In the first step, we choose a subset of genes that are potentially expressed differentially among treatments with a loose criterion. In the second step, these potential genes are used for further analyses and data-mining with a stringent criterion, in which differentially expressed genes (DEGs) are confirmed and some quantities of interest (such as gene × treatment interaction) are estimated. By simulating datasets with DEGs, we compare our statistical method with a widely used method, the t -statistic, for single genes. Simulation results show that our approach produces a high power and a low false discovery rate for DEG identification. We also investigate the impacts of various source variations resulting from microarray experiments on the efficiency of DEG identification. Analysis of a published experiment studying unstable transcripts in Arabidopsis illustrates the utility of our method. Our method identifies more novel and biologically interesting unstable transcripts than those reported in the original literature.
A Robust Statistical Procedure to Discover Expression Biomarkers Using Microarray Genomic Expression Data.

Abstract:Microarray has become increasingly popular biotechnology in biological and medical researches, and has been widely applied in classification of treatment subtypes using expression patterns of biomarkers. We developed a statistical procedure to identify expression biomarkers for treatment subtype classification by constructing an F-statistic based on Henderson method III. Monte Carlo simulations were conducted to examine the robustness and efficiency of the proposed method. Simulation results showed that our method could provide satisfying power of identifying differentially expressed genes (DEGs) with false discovery rate (FDR) lower than the given type I error rate. In addition, we analyzed a leukemia dataset collected from 38 leukemia patients with 27 samples diagnosed as acute lymphoblastic leukemia (ALL) and 11 samples as acute myeloid leukemia (AML). We compared our results with those from the methods of significance analysis of microarray (SAM) and microarray analysis of variance (MAANOVA). Among these three methods, only expression biomarkers identified by our method can precisely identify the three human acute leukemia subtypes.

Abstract:One of the essential issues in microarray data analysis is to identify differentially expressed genes (DEGs) under different experimental treatments. In this article, a statistical procedure was proposed to identify the DEGs for gene expression data with or without missing observations from microarray experiment with one- or two-treatment factors. An F statistic based on Henderson method III was constructed to test the significance of differential expression for each gene under different treatment(s) levels. The cutoff P value was adjusted to control the experimental-wise false discovery rate. A human acute leukemia dataset corrected from 38 leukemia patients was reanalyzed by the proposed method. In comparison to the results from significant analysis of microarray (SAM) and microarray analysis of variance (MAANOVA), it was indicated that the proposed method has similar performance with MAANOVA for data with one-treatment factor, but MAANOVA cannot directly handle missing data. In addition, a mouse brain dataset collected from six brain regions of two inbred strains (two-treatment factors) was reanalyzed to identify genes with distinct regional-specific expression patterns. The results showed that the proposed method could identify more distinct regional-specific expression patterns than the previous analysis of the same dataset. Moreover, a computer program was developed and incorporated in the software QTModel, which is freely available at http://ibi.zju.edu.cn/software/qtmodel .

Abstract:DNA microarray experiments have generated large amount of gene expression measurements across different conditions. One crucial step in the analysis of these data is to detect differentially expressed genes. Some parametric methods, including the two-sample t-test (T-test) and variations of it, have been used. Alternatively, a class of non-parametric algorithms, such as the Wilcoxon rank sum test (WRST), significance analysis of microarrays (SAM) of Tusher et al. (2001), the empirical Bayesian (EB) method of Efron et al. (2001), etc., have been proposed. Most available popular methods are based on t-statistic. Due to the quality of the statistic that they used to describe the difference between groups of data, there are situations when these methods are inefficient, especially when the data follows multi-modal distributions. For example, some genes may display different expression patterns in the same cell type, say, tumor or normal, to form some subtypes. Most available methods are likely to miss these genes. We developed a new non-parametric method for selecting differentially expressed genes by relative entropy, called SDEGRE, to detect differentially expressed genes by combining relative entropy and kernel density estimation, which can detect all types of differences between two groups of samples. The significance of whether a gene is differentially expressed or not can be estimated by resampling-based permutations. We illustrate our method on two data sets from Golub et al. (1999) and Alon et al. (1999). Comparing the results with those of the T-test, the WRST and the SAM, we identified novel differentially expressed genes which are of biological significance through previous biological studies while they were not detected by the other three methods. The results also show that the genes selected by SDEGRE have a better capability to distinguish the two cell types.

Abstract:Motivation: Tests of differentially expressed genes (DEGs) from microarray experiments are based on the null hypothesis that genes that are irrelevant to the phenotype/stimulus are expressed equally in the target and control samples. However, this strict hypothesis is not always true, as there can be several transcriptomic background differences between target and control samples, including different cell/tissue types, different cell cycle stages and different biological donors. These differences lead to increased false positives, which have little biological/medical significance.Result: In this article, we propose a statistical framework to identify DEGs between target and control samples from expression microarray data allowing transcriptomic background differences between these samples by introducing a modified null hypothesis that the gene expression background difference is normally distributed. We use an iterative procedure to perform robust estimation of the null hypothesis and identify DEGs as outliers. We evaluated our method using our own triplicate microarray experiment, followed by validations with reverse transcription-polymerase chain reaction (RT-PCR) and on the MicroArray Quality Control dataset. The evaluations suggest that our technique (i) results in less false positive and false negative results, as measured by the degree of agreement with RT-PCR of the same samples, (ii) can be applied to different microarray platforms and results in better reproducibility as measured by the degree of DEG identification concordance both intra-and inter-platforms and (iii) can be applied efficiently with only a few microarray replicates. Based on these evaluations, we propose that this method not only identifies more reliable and biologically/medically significant DEG, but also reduces the power-cost tradeoff problem in the microarray field.

Abstract:Exploring biological meaning from microarray data is very important but remains a great challenge. Here, we developed three new statistics: linear combination test, quadratic test and de-correlation test to identify differentially expressed pathways from gene expression profile. We apply our statistics to two rheumatoid arthritis datasets. Notably, our results reveal three significant pathways and 275 genes in common in two datasets. The pathways we found are meaningful to uncover the disease mechanisms of rheumatoid arthritis, which implies that our statistics are a powerful tool in functional analysis of gene expression data.

Abstract:MOTIVATION:miRNA isoforms (isomiRs) are produced from the same arm as the archetype miRNA with a few nucleotides different at 5 and/or 3 termini. These well-conserved isomiRs are functionally important and have contributed to the evolution of miRNA genes. Accurate detection of differential expression of miRNAs can bring new insights into the cellular function of miRNA and a further improvement in miRNA-based diagnostic and prognostic applications. However, very few methods take isomiR variations into account in the analysis of miRNA differential expression.RESULTS:To overcome this challenge, we developed a novel approach to take advantage of the multidimensional structure of isomiR data from the same miRNAs, termed as a multivariate differential expression by Hotelling's T2 test (MDEHT). The utilization of the information hidden in isomiRs enables MDEHT to increase the power of identifying differentially expressed miRNAs that are not marginally detectable in univariate testing methods. We conducted rigorous and unbiased comparisons of MDEHT with seven commonly used tools in simulated and real datasets from The Cancer Genome Atlas. Abstract:Background: Differential expression analysis on tumor expression profiles has always been a key issue for subsequent biological experimental validation. It is important how to select features which best discriminate between different groups of patients. Despite the emergence of multivariate analysis approaches, prevailing feature selection methods primarily focus on multiple hypothesis testing on individual variables, and then combine them for an explanatory result. Besides, these methods, which are commonly based on hypothesis testing, view classification as a posterior validation of the selected variables. Results: Based on previously provided A5 feature selection strategy, we develop a joint covariate detection tool for differential expression analysis on tumor expression profiles. This software combines hypothesis testing with testing according to classification results. A model selection approach based on Gaussian mixture model is introduced in for automatic selection of features. Besides, a projection heatmap is proposed for the first time. Conclusions: Joint covariate detection strengthens the viewpoint for selecting variables which are not only individually but also jointly significant. Experiments on simulation and realistic data show the effectiveness of the developed software, which enhances the reliability of joint covariate detection for differential expression analysis on tumor expression profiles. A two-sample Bayesian t-test for microarray data

Abstract:Abstract Background Determining whether a gene is differentially expressed in two different samples remains an important statistical problem. Prior work in this area has featured the use of t -tests with pooled estimates of the sample variance based on similarly expressed genes. These methods do not display consistent behavior across the entire range of pooling and can be biased when the prior hyperparameters are specified heuristically. Results A two-sample Bayesian t -test is proposed for use in determining whether a gene is differentially expressed in two different samples. The test method is an extension of earlier work that made use of point estimates for the variance. The method proposed here explicitly calculates in analytic form the marginal distribution for the difference in the mean expression of two samples, obviating the need for point estimates of the variance without recourse to posterior simulation. The prior distribution involves a single hyperparameter that can be calculated in a statistically rigorous manner, making clear the connection between the prior degrees of freedom and prior variance. Conclusion The test is easy to understand and implement and application to both real and simulated data shows that the method has equal or greater power compared to the previous method and demonstrates consistent Type I error rates. The test is generally applicable outside the microarray field to any situation where prior information about the variance is available and is not limited to cases where estimates of the variance are based on many similar observations.

An adaptable generalization of Hotelling's $T^2$ test in high dimension

Abstract:We propose a two-sample test for detecting the difference between mean vectors in a high-dimensional regime based on a ridge-regularized Hotelling's $T^2$. To choose the regularization parameter, a method is derived that aims at maximizing power within a class of local alternatives. We also propose a composite test that combines the optimal tests corresponding to a specific collection of local alternatives. Weak convergence of the stochastic process corresponding to the ridge-regularized Hotelling's $T^2$ is established and used to derive the cut-off values of the proposed test. Large sample properties are verified for a class of sub-Gaussian distributions. Through an extensive simulation study, the composite test is shown to compare favorably against a host of existing two-sample test procedure in a wide range of settings. The performance of the proposed test procedure is illustrated through an application to a breast cancer data set where the goal is to detect the pathways with different DNA copy number alterations across breast cancer subtypes.

Abstract:MOTIVATION: A common task in analyzing microarray data is to determine which genes are differentially expressed across two kinds of tissue samples or samples obtained under two experimental conditions. Recently several statistical methods have been proposed to accomplish this goal when there are replicated samples under each condition. However, it may not be clear how these methods compare with each other. Our main goal here is to compare three methods, the t-test, a regression modeling approach (Thomas et al., Genome Res., 11, 1227-1236, 2001) and a mixture model approach (Pan et al., http://www.biostat.umn.edu/cgi-bin/rrs?print+2001,2001a,b) with particular attention to their different modeling assumptions.RESULTS: It is pointed out that all the three methods are based on using the two-sample t-statistic or its minor variation, but they differ in how to associate a statistical significance level to the corresponding statistic, leading to possibly large difference in the resulting significance levels and the numbers of genes detected. In particular, we give an explicit formula for the test statistic used in the regression approach. Using the leukemia data of Golub et al. (Science, 285, 531-537, 1999), we illustrate these points. We also briefly compare the results with those of several other methods, including the empirical Bayesian method of Efron et al. (J. Am. Stat. Assoc., to appear, 2001) and the Significance Analysis of Microarray (SAM) method of Tusher et al. (PROC: Natl Acad. Sci. USA, 98, 5116-5121, 2001).

Abstract:This paper is motivated by the analysis of gene expression sets, especially by finding differentially expressed gene sets between two phenotypes. Gene $\log_2$ expression levels are highly correlated and, very likely, have approximately normal distribution. Therefore, it seems reasonable to use two-sample Hotelling's test for such data. We discover some unexpected properties of the test making it different from the majority of tests previously used for such data. It appears that the Hotelling's test does not always reach maximal power when all marginal distributions are differentially expressed. For highly correlated data its maximal power is attained when about a half of marginal distributions are essentially different. For the case when the correlation coefficient is greater than 0.5 this test is more powerful if only one marginal distribution is shifted, omparing to the case when all marginal distributions are equally shifted. Moreover, when the correlation coefficient increases the power of Hotelling's test increases as well.

Abstract:We propose a new statistics for the detection of differentially expressed genes, when the genes are activated only in a subset of the samples. Statistics designed for this unconventional circumstance has proved to be valuable for most cancer studies, where oncogenes are activated for a small number of disease samples. Previous efforts made in this direction include COPA, OS and ORT. We propose a new statistics called maximum ordered subset t-statistics (MOST) which seems to be natural when the number of activated samples is unknown. We compare MOST to other statistics and find the proposed method often has more power then its competitors.

Abstract:Background Reproducibility is a fundamental requirement in scientific experiments. Some recent publications have claimed that microarrays are unreliable because lists of differentially expressed genes (DEGs) are not reproducible in similar experiments. Meanwhile, new statistical methods for identifying DEGs continue to appear in the scientific literature. The resultant variety of existing and emerging methods exacerbates confusion and continuing debate in the microarray community on the appropriate choice of methods for identifying reliable DEG lists. Results Using the data sets generated by the MicroArray Quality Control (MAQC) project, we investigated the impact on the reproducibility of DEG lists of a few widely used gene selection procedures. We present comprehensive results from inter-site comparisons using the same microarray platform, cross-platform comparisons using multiple microarray platforms, and comparisons between microarray results and those from TaqMan – the widely regarded "standard" gene expression platform. Our results demonstrate that (1) previously reported discordance between DEG lists could simply result from ranking and selecting DEGs solely by statistical significance ( P ) derived from widely used simple t -tests; (2) when fold change (FC) is used as the ranking criterion with a non-stringent P -value cutoff filtering, the DEG lists become much more reproducible, especially when fewer genes are selected as differentially expressed, as is the case in most microarray studies; and (3) the instability of short DEG lists solely based on P -value ranking is an expected mathematical consequence of the high variability of the t -values; the more stringent the P -value threshold, the less reproducible the DEG list is. These observations are also consistent with results from extensive simulation calculations. Conclusion We recommend the use of FC-ranking plus a non-stringent P cutoff as a straightforward and baseline practice in order to generate more reproducible DEG lists. Specifically, the P -value cutoff should not be stringent (too small) and FC should be as large as possible. Our results provide practical guidance to choose the appropriate FC and P -value cutoffs when selecting a given number of DEGs. The FC criterion enhances reproducibility, whereas the P criterion balances sensitivity and specificity.
The Shrinkage Variance Hotelling $T^2$ Test for Genomic Profiling Studies

Abstract:Designed gene expression micro-array experiments, consisting of several treatment levels with a number of replicates per level, are analyzed by applying simple tests for group differences at the per gene level. The gene level statistics are sorted and a criterion for selecting important genes which takes into account multiplicity is applied. A caveat arises in that true signals (genes truly over or under expressed) are "competing" with fairly large type I error signals. False positives near the top of a sorted list can occur when genes having very small fold-change are compensated by small enough variance to yield a large test statistic. One of the first attempts around this caveat as the development of "significance analysis of micro-arrays (SAM)", which used a modified t-type statistic thresholded against its permutation distribution. The key innovation of the modified t-statistic was the addition of a constant to the per gene standard errors in order to stabilize the coefficient of variation of the resulting test statistic. Since then, several authors have proposed the use of shrinkage variance estimators in conjunction with t-type, and more generally, ANOVA type tests at the gene level. Our new approach proposes the use of a shrinkage variance Hotelling T-squared statistic in which the per gene sample covariance matrix is replaced by a shrinkage estimate borrowing strength from across all genes. It is demonstrated that the new statistic retains the F-distribution under the null, with added degrees of freedom in the denominator. Advantages of this class of tests are (i) flexibility in that a whole family of hypothesis tests is possible (ii) the gains of the above-mentioned earlier innovations are enjoyed more fully. This paper summarizes our results and presents a simulation study benchmarking the new statistic against another recently proposed statistic.

Abstract:We propose a new method based on probe-level data (PLIDEG) to filter differentially expressed genes from non-differentially expressed genes. We compare this new method with others based on expression values by using two spikein data sets. With the extra information provided by probe level data, PLIDEG not only controls type I error, but also increases the power of detecting DEGs, simultaneously. Therefore, PLIDEG can efficiently separate DEGs and non-DEGs without requiring the estimation of the number of non-DEGs. Based on theoretical analysis and results from application to real microarray data, we confirm these good features of this new method.

Abstract:We propose a two-sample test for the means of high-dimensional data when the data dimension is much larger than the sample size. Hotelling’s classical T2 test does not work for this “large p, small n” situation. The proposed test does not require explicit conditions in the relationship between the data dimension and sample size. This offers much flexibility in analyzing high-dimensional data. An application of the proposed test is in testing significance for sets of genes which we demonstrate in an empirical study on a leukemia data set.

Abstract:High-throughput sequencing (HTS) technologies have been instrumental in investigating biological questions at the bulk and single-cell levels. Comparative analysis of two HTS data sets often relies on testing the statistical significance for the difference of two negative binomial distributions (DOTNB). Although negative binomial distributions are well studied, the theoretical results for DOTNB remain largely unexplored. Here, we derive basic analytical results for DOTNB and examine its asymptotic properties. As a state-of-the-art application of DOTNB, we introduce DEGage, a computational method for detecting differentially expressed genes (DEGs) in scRNA-seq data. DEGage calculates the mean of the sample-wise differences of gene expression levels as the test statistic and determines significant differential expression by computing the P -value with DOTNB. Extensive validation using simulated and real scRNA-seq data sets demonstrates that DEGage outperforms five popular DEG analysis tools: DEGseq2, DEsingle, edgeR, Monocle3, and scDD. DEGage is robust against high dropout levels and exhibits superior sensitivity when applied to balanced and imbalanced data sets, even with small sample sizes. We utilize DEGage to analyze prostate cancer scRNA-seq data sets and identify marker genes for 17 cell types. Furthermore, we apply DEGage to scRNA-seq data sets of mouse neurons with and without fear memory and reveal eight potential memory-related genes overlooked in previous analyses. The theoretical results and supporting software for DOTNB can be widely applied to comparative analyses of dispersed count data in HTS and broad research questions.
