Abstract:Cancer is a heterogeneous disease, thus one of the central problems is how to dissect the resulting complex phenotypes in terms of their biological building blocks. Computationally, this is to represent and interpret high dimensional observations through a structural and conceptual abstraction into the most influential determinants underlying the problem. The working hypothesis of this report is to consider gene interaction to be largely responsible for the manifestation of complex cancer phenotypes, thus where the representation is to be conceptualized. Here, we report a representation learning strategy combined with regularizations, in which gene expressions are described in terms of a regularized product of meta-genes and their expression levels. The meta-genes are constrained by gene interactions thus representing their original topological contexts. The expression levels are supervised by their conditional dependencies among the observations thus providing a cluster-specific constraint. We obtain both of these structural constraints using a node-based graphical model. Our representation allows the selection of more influential modules, thus implicating their possible roles in neoplastic transformations. We validate our representation strategy by its robust recognitions of various cancer phenotypes comparing with various classical methods. The modules discovered are either shared or specify for different types or stages of human cancers, all of which are consistent with literature and biology.

Abstract:Key Points Current cancer therapies targeted to particular genetic lesions are primarily hampered by the extreme genetic heterogeneity observed across patient populations. Cancer genomic variants and regulatory molecules interact with each other in cellular networks. Network biology has recently emerged as a systems-level approach to stratifying mutations that give rise to markedly different phenotypes. Different cancer mutations often lead to distinct perturbations in signal transduction networks. Several computational tools have been developed to analyse functional effects of cancer mutations and to prioritize drivers of oncogenesis. Various experimental strategies have emerged to study mutation-specific functional effects. Such functional variomics approaches can dissect cancer variants at high resolution. Integration of computational predictions with systems biology experimental approaches will be crucial for interpreting complex genotype-to-phenotype relationships in human disease including cancer. Together this effort represents a critical step towards precision medicine.
A Novel Analytical Method for Structural Characteristics of Gene Networks and Its Application

Abstract:Analyzing gene network structure is an important way to discover and understand some unknown relevant functions and regulatory mechanisms of organism at the molecular level. In this work, mutual information networks and Boolean logic networks are constructed using the methods of reverse modeling based on gene expression profiles in lung tissues with and without cancer. The comparison of these network structures shows that average degree, the proportion of non-isolated nodes, average betweenness and average coreness can distinguish the networks corresponding to the lung tissues with and without cancer. According to the difference of degree, betweenness and coreness of each gene in these networks, nine structural key genes are obtained. Seven of them which are related to lung cancer are supported by literatures. The remaining two genes AKT1 and RBL may have important roles in the formation, development and metastasis of lung cancer. Furthermore, the contrast of these logic networks suggests that the distributions of logic types are obviously different. The structural differences can help us to understand the mechanism of formation and development of lung cancer.
A Graph Informed Framework Empowering Gene Pathway Discovery and Gene Expression-Assisted Disease Classification

Abstract:This study introduces a novel graph-informed modeling framework for improving the statistical analysis of gene expression data, particularly in the context of identifying differentially expressed gene pathways and gene expression-assisted disease classification in a high-dimensional data setting. By integrating gene regulatory network information into hypothesis testing for the difference between mean vectors and linear discriminant analysis, we aim to effectively capture and utilize previously validated external gene interaction information. Our method leverages a block-coordinate descent approach which enables us to incorporate mixed graph information into linear structural equation modeling, accommodating directed/undirected edges and potential cycles in gene regulatory networks. Extensive simulations under various data scenarios have demonstrated the effectiveness of our approach with improved power for gene pathway tests and disease classification over existing methods. An application to a lung cancer dataset from the Cancer Genome Atlas Program (TCGA) further exemplifies the potential of our graph-informed approach in empowering the detection of differentially expressed gene pathways and gene expression-based classification of different lung cancer stages. Our findings underscore the potential utility of incorporating gene regulatory network information in gene pathway analysis, setting the stage for future advancements in gene pathway discovery, disease diagnosis, and treatment strategies.

Abstract:Cancer staging, grading and subtyping all represent important problems for precision diagnosis, treatment and mechanistic studies of cancer. The majority of the existing computational methods solve this problem via multi-classification of differential gene-expressions of cancer samples of specific classes (Stages, Grades and subtypes) vs. controls. However, the performance of such classification techniques is generally not satisfactory since the discerning power of differential expression patterns in such classifications is limited. We present here a multi-classification technique, based on co-expression patterns specific to individual subclasses in provided training data as co-expression patterns tend to be more conserved than differential expressions within each subclass. A challenge in implementing this strategy lies in how to effectively derive co-expression patterns in individual samples, which is solved through comparing co-expression patterns within a subclass and those in the subclass plus a new sample. Compared with the state-of-the-art gene expression-based classification methods, our method outperforms them in cancer staging, grading and subtyping of cancer samples from TCGA in almost all the measures used. In addition, the co-expressed genes computationally selected for classifications are biologically meaningful, which will prove important for diagnostic biomarker design, treatment plan selection and possibly mechanistic studies of cancer.
Analysis for Gene Networks of Colon Cancer Based on Logical Relationships

Abstract:Genome forms gene networks in terms of complicated interaction to realize its functions. The fundamental principle that “the structure of system determines its function” inspires researchers to contrast the differences between the structure of gene networks for experimental and control groups to get useful information of molecular mechanism of the formation of cancer. In this research, the higher-order logical networks are constructed through reverse network modeling based on the expression data of phylogenetic profiles of cancer-related genes in the normal and diseased stages. Through contrasting of the network structure between experimental and control groups, such obvious differences in the structural components of networks are found as the number of non-isolated nodes and the logical relationships, the distribution of logic motifs of 2-order. Furthermore, the dynamical behaviors of logical networks of the commander genes of experimental and control groups are simulated and analyzed respectively and significant differences in dynamical stability are discovered. When the above method is applied to the expression data of different stages of other cancers, revelatory differences of the variation of reaction modes for the formation and development of cancer can be given, which is useful for the study of the mechanism of the development of cancer.

Abstract:A process of gene expression which is designed and modeled by machine language, and by using to process complex data.At the molecular biological level, classifying and sorting the related substances involved in the transcription and translation processes, and using a rule-based modeling method to simulate the gene expression process.By entering the initial data of the designed gene into the program, the computer can give the result of the gene expression process.The experimental data shows that this gene expression result is correct.In this paper, we summarize the rules of the transcription and translation of the gene expression process and the basic part of the central dogma, and then formalize it, and then establish a model to realize the biological information processing in uncomplicated situations, and then realize the gene expression process on the computer.

Abstract:Background: Different cancers have different sites of origin, cell types, and forms of genetic mutations that manifest different forms of cancers. Therefore, identifying genes associated with cancer traits and analyzing their functions in different cancers is important for understanding the mechanisms of cancer. Objective: The purpose of this paper is to make up for the shortcomings of single tumor analysis and realize the discovery and identification of genes related to each cancer trait at the level of multiple tumors, and their association analysis. Methods: In this paper, we use structural equation model to quantitatively identify genes associated with cancer traits for five cancers. We verify the correctness and effectiveness of the method through correlation analysis. Then we analyze the functions of genes and the biological processes involved through GO and KEGG pathways. Finally, we further analyze and verify the experimental results through protein interaction network and survival analysis. Results: Through five types of cancer data, we identify 44 genes related to cancer traits. We verify the combined effects of these genes and the biological processes they participate in. Moreover, we find key gene pathways and two significant gene functional modules. Conclusion: The results show that the structural equation model has unique advantages in quantifying the combined effects of genes. Many of the genes we have identified are tumor metastasis genes and are related to many cancers. There are strong potential commonalities among cancers. Four cancer genes are not only related to protein metabolism but also related to the regulation of nucleobase, nucleoside, nucleotide and nucleic acid metabolism, which are of great significance for cancer treatment.

Abstract:In this paper, we propose a biology-constrained gene expression discretization method based on class distribution diversity. Inspired by the intrinsic relationship between gene expression and gene regulation, we constrain gene expression discretization to be of at most three discrete states and locate cut points using a regulatory states-guided mechanism. To take advantage of class label information, we define class distribution diversity (CDD) for an interval and devise three supervised discretization rules. The proposed method is very cost-efficient and simple to implement in practice. In the experiments, we evaluated the proposed method using four publicly available gene expression datasets involving four types of cancer: leukemia, prostate, lymphoma and liver cancer, and compared with two previous methods, Fayyad and Irani׳s (FI) and EBD. The experimental results show the effectiveness and efficiency of the proposed method.

Abstract:Background Gene expression profiling technologies have gradually become a community standard tool for clinical applications. For example, gene expression data has been analyzed to reveal novel disease subtypes (class discovery) and assign particular samples to well-defined classes (class prediction). In the past decade, many effective methods have been proposed for individual applications. However, there is still a pressing need for a unified framework that can reveal the complicated relationships between samples. Results We propose a novel convex optimization model to perform class discovery and class prediction in a unified framework. An efficient algorithm is designed and software named OTCC (Optimization Tool for Clustering and Classification) is developed. Comparison in a simulated dataset shows that our method outperforms the existing methods. We then applied OTCC to acute leukemia and breast cancer datasets. The results demonstrate that our method not only can reveal the subtle structures underlying those cancer gene expression data but also can accurately predict the class labels of unknown cancer samples. Therefore, our method holds the promise to identify novel cancer subtypes and improve diagnosis. Conclusions We propose a unified computational framework for class discovery and class prediction to facilitate the discovery and prediction of subtle subtypes of cancers. Our method can be generally applied to multiple types of measurements, e.g., gene expression profiling, proteomic measuring, and recent next-generation sequencing, since it only requires the similarities among samples as input.
Finding disagreement pathway signatures and constructing an ensemble model for cancer classification

Abstract:Cancer classification based on molecular level is a relatively routine research procedure with advances in high-throughput molecular profiling techniques. However, the number of genes typically far exceeds the number of the sample size in gene expression studies. The existing gene selection methods are almost based on statistics and machine learning, overlooking relevant biological principles or knowledge while working with biological data. Here, we propose a robust ensemble learning paradigm, which incorporates multiple pathways information, to predict cancer classification. We compare the proposed method with other methods, such as Elastic SCAD and PPDMF, and estimate the classification performance. The results show that the proposed method has the higher performances on most metrics and robust performance. We further investigate the biological mechanism of the ensemble feature genes. The results demonstrate that the ensemble feature genes are associated with drug targets/clinically-relevant cancer. In addition, some core biological pathways and biological process underlying clinically-relevant phenotypes are identified by function annotation. Overall, our research can provide a new perspective for the further study of molecular activities and manifestations of cancer.

Abstract:Analysing structure of gene networks is an important way to understand regulatory mechanisms of organism at the molecular level. In this work, gene mutual information networks are constructed based on gene expression profiles in prostate tissues with and without cancer. In order to contrast structural difference of normal and diseased networks, curves of four structural parameters are given with the change of thresholds. Then threshold discrimination intervals and discrimination weights are defined. A method of finding structural key genes with significant degree-difference is proposed. The finding of key genes will help the biomedical scientists to further research the pathogenesis of prostate cancer. Finally randomisation test is performed to prove that these structural parameters can distinguish normal and prostate cancer in their structures compared with these results in real data.

Abstract:Structural features of proteins capture underlying information about protein evolution and function, which enhances the analysis of proteomic and transcriptomic data. Here, we develop Structural Analysis of Gene and protein Expression Signatures (SAGES), a method that describes expression data using features calculated from sequence-based prediction methods and 3D structural models. We used SAGES, along with machine learning, to characterize tissues from healthy individuals and those with breast cancer. We analyzed gene expression data from 23 breast cancer patients and genetic mutation data from the Catalog of Somatic Mutations In Cancer database as well as 17 breast tumor protein expression profiles. We identified prominent expression of intrinsically disordered regions in breast cancer proteins as well as relationships between drug perturbation signatures and breast cancer disease signatures. Our results suggest that SAGES is generally applicable to describe diverse biological phenomena including disease states and drug effects.
Generation of comprehensible hypotheses from gene expression data

Abstract:Machine learning techniques have been recognized as powerful tools for the analysis of gene expression data. However, most learning techniques used in class prediction in gene expression analysis during the past years generate black-box models. Although the prediction accuracy of these models could be very well, they provide little insight into the biological facts. This paper holds the recognition that a more reasonable role for machine learning techniques is to generate hypotheses that can be verified or refined by human experts instead of making decisions for human experts. Based on this recognition, a general approach to generate comprehensible hypotheses from gene expression data is described and applied to human acute leukemias as a test case. The results demonstrate the feasibility of using machine learning techniques to help form hypotheses on the relationship between genes and certain diseases.

Abstract:By measuring gene expression at an unprecedented resolution and throughput, RNA-seq has played a pivotal role in studying biological functions. Its typical application in clinical medicine is to identify the discrepancies of gene expression between two different types of cancer cells, sensitive and resistant to chemotherapeutic treatment, in a hope to predict drug response. Here we modified and used a mechanistic model to identify distinct patterns of gene expression in response of different types of breast cancer cell lines to chemotherapeutic treatment. This model was founded on a mixture likelihood of Poisson-distributed transcript read data, with each mixture component specified by the Skellam function. By estimating and comparing the amount of gene expression in each environment, the model can test how genes alter their expression in response to environment and how different genes interact with each other in the responsive process. Using the modified model, we identified the alternations of gene expression between two cell lines of breast cancer, resistant and sensitive to tamoxifen, which allows us to interpret the expression mechanism of how genes respond to metabolic differences between the two cell types. The model can have a general implication for studying the plastic pattern of gene expression across different environments measured by RNA-seq.

Abstract:Genome forms gene networks in terms of complicated interactions to realize its functions. It is believed that the structure of a network dictates its functions. The comparison of the structures of gene networks for tissues with and without cancer can provide better understanding of formation and development of cancer on the molecular level. In this work, mutual information networks of cancer-related genes are constructed based on their expression profiles in colon tissues with and without cancer. The comparison and analysis of these network structures show that characteristic parameters, average degree, maximum ratio of community and modularity can distinguish the networks corresponding to normal tissues and diseased tissues. A method to find key genes is proposed that may have significant impacts on the formation of cancer from the network structure point of view. Here, eleven key genes are given. Our literature review shows that eight of these genes are closely related to the formation and development of colon cancer, leaving the other three genes open. Furthermore, we predict thirteen more genes that may play important roles in the formation of colon cancer according to the change of genes' degrees. These predictions call for empirical studies on these genes.

Abstract:Mining gene expression profiles has proven valuable for identifying signatures serving as surrogates of cancer phenotypes. However, the similarities of such signatures across different cancer types have not been strong enough to conclude that they represent a universal biological mechanism shared among multiple cancer types. Here we describe a network-based approach that explores gene-to-gene connections in multiple cancer datasets while maximizing the overall association of the subnetwork with clinical outcomes. With the dataset of The Cancer Genome Atlas (TCGA), we studied the characteristics of common gene expression of three types of cancers: Rectum adenocarcinoma (READ), Breast invasive carcinoma (BRCA) and Colon adenocarcinoma (COAD). By analyzing several pairs of highly correlated genes after filtering and clustering work, we found that the co-expressed genes across multiple types of cancers point to particular biological mechanisms related to cancer cell progression , suggesting that they represent important attributes of cancer in need of being elucidated for potential applications in diagnostic, prognostic and therapeutic products applicable to multiple cancer types.
Efficient representations of tumor diversity with paired DNA-RNA aberrations

Abstract:Cancer cells display massive dysregulation of key regulatory pathways due to now well-catalogued mutations and other DNA-related aberrations. Moreover, enormous heterogeneity has been commonly observed in the identity, frequency and location of these aberrations across individuals with the same cancer type or subtype, and this variation naturally propagates to the transcriptome, resulting in myriad types of dysregulated gene expression programs. Many have argued that a more integrative and quantitative analysis of heterogeneity of DNA and RNA molecular profiles may be necessary for designing more systematic explorations of alternative therapies and improving predictive accuracy. We introduce a representation of multi-omics profiles which is sufficiently rich to account for observed heterogeneity and support the construction of quantitative, integrated, metrics of variation. Starting from the network of interactions existing in Reactome, we build a library of "paired DNA-RNA aberrations" that represent prototypical and recurrent patterns of dysregulation in cancer; each two-gene "Source-Target Pair" (STP) consists of a "source" regulatory gene and a "target" gene whose expression is plausibly "controlled" by the source gene. The STP is then "aberrant" in a joint DNA-RNA profile if the source gene is DNA-aberrant (e.g., mutated, deleted, or duplicated), and the downstream target gene is "RNA-aberrant", meaning its expression level is outside the normal, baseline range. With M STPs, each sample profile has exactly one of the 2M possible configurations. We concentrate on subsets of STPs, and the corresponding reduced configurations, by selecting tissue-dependent minimal coverings, defined as the smallest family of STPs with the property that every sample in the considered population displays at least one aberrant STP within that family. These minimal coverings can be computed with integer programming. Given such a covering, a natural measure of cross-sample diversity is the extent to which the particular aberrant STPs composing a covering vary from sample to sample; this variability is captured by the entropy of the distribution over configurations. We apply this program to data from TCGA for six distinct tumor types (breast, prostate, lung, colon, liver, and kidney cancer). This enables an efficient simplification of the complex landscape observed in cancer populations, resulting in the identification of novel signatures of molecular alterations which are not detected with frequency-based criteria. Estimates of cancer heterogeneity across tumor phenotypes reveals a stable pattern: entropy increases with disease severity. This framework is then well-suited to accommodate the expanding complexity of cancer genomes and epigenomes emerging from large consortia projects.
