Abstract:A very important category of clustering methods is hierarchical clustering. There are considerable research efforts which have been focused on algorithm-level improvements of the hierarchical clustering process. In this paper, our goal is to provide a systematic understanding of hierarchical clustering from a data distribution perspective. Specifically, we investigate the issues about how the ''true'' cluster distribution can make impact on the clustering performance, and what is the relationship between hierarchical clustering schemes and validation measures with respect to different data distributions. To this end, we provide an organized study to illustrate these issues. Indeed, one of our key findings reveals that hierarchical clustering tends to produce clusters with high variation on cluster sizes regardless of ''true'' cluster distributions. Also, our results show that F-measure, an external clustering validation measure, has bias towards hierarchical clustering algorithms which tend to increase the variation on cluster sizes. Viewed in light of this, we propose F"n"o"r"m, the normalized version of the F-measure, to solve the cluster validation problem for hierarchical clustering. Experimental results show that F"n"o"r"m is indeed more suitable than the unnormalized F-measure in evaluating the hierarchical clustering results across data sets with different data distributions.
Effective hierarchical clustering based on structural similarities in nearest neighbor graphs

Abstract:Hierarchical clustering allows better performance in grouping heterogeneous and non-spherical datasets than the center-based clustering, at the expense of increased time complexity. Meanwhile, the bottom-up approach of hierarchical clustering methods often tend to be sensitive or vulnerable to datasets containing obscure cluster boundaries. This paper presents an effective method for hierarchical clustering, called HCNN, which utilizes two types of structural similarities in nearest neighbor graph of a dataset to group similar data into clusters. In particular, the first metric is used to identify those pairs of data with maximal similarity in their nearest neighborhoods that can serve as local centers of every initial cluster. This can contribute to observing the boundaries and detecting clusters, hubs and outliers, thereby alleviating remarkably the influence of obscure boundaries between clusters. The initial clusters will be merged recursively in accordance with the second similarity metric measured in terms of the connectivity between clusters in the nearest neighbor graph. In this case, rather than combining two clusters with highest similarity during each iteration, we consider the maximum similarity as a transitive and closure relation between clusters, i.e., an equivalence relation, which enables more effective and efficient merging of clusters via application of advanced data structures. Experiments based on synthetic and real datasets demonstrate that the proposed HCNN algorithms can possibly outperform the state-of-the-art clustering methods evaluated in terms of the clustering accuracy, normalized mutual information and adjust rand index. Moreover, experiments on unlabeled real datasets show that our method enables effective identification of the quantity of clusters based on Davies–Bouldin index and average silhouette coefficient.

Semi-supervised Hierarchical Clustering Analysis for High Dimensional Data

Abstract:In many data mining tasks, there is a large supply of unlabeled data but limited labeled data since it is expensive generated. Therefore, a number of semi-supervised clustering algorithms have been proposed, but few of them are specially designed for high dimensional data. High dimensionality is a difficult challenge for clustering analysis due to the inherent sparse distribution, and most of popular clustering algorithms including semi-supervised ones will be invalid in high dimensional space. In this paper, a semi-supervised hierarchical clustering algorithm for high dimensional data is proposed, which is based on the combination of semi- supervised clustering and dimensionality reduction. In order to achieve high harmony between dimensionality reduction and inherent cluster structure detection, the number of dimensions is reduced sequentially as the clusters are gradually formed in the hierarchical clustering procedure. The experimental results show the effectiveness of our method.

Abstract:Abstract Background Clustering is a fundamental problem in statistics and has broad applications in various areas. Traditional clustering methods treat features equally and ignore the potential structure brought by the characteristic difference of features. Especially in cancer diagnosis and treatment, several types of biological features are collected and analyzed together. Treating these features equally fails to identify the heterogeneity of both data structure and cancer itself, which leads to incompleteness and inefficacy of current anti-cancer therapies. Objectives In this paper, we propose a clustering framework based on hierarchical heterogeneous data with prior pairwise relationships. The proposed clustering method fully characterizes the difference of features and identifies potential hierarchical structure by rough and refined clusters. Results The refined clustering further divides the clusters obtained by the rough clustering into different subtypes. Thus it provides a deeper insight of cancer that can not be detected by existing clustering methods. The proposed method is also flexible with prior information, additional pairwise relationships of samples can be incorporated to help to improve clustering performance. Finally, well-grounded statistical consistency properties of our proposed method are rigorously established, including the accurate estimation of parameters and determination of clustering structures. Conclusions Our proposed method achieves better clustering performance than other methods in simulation studies, and the clustering accuracy increases with prior information incorporated. Meaningful biological findings are obtained in the analysis of lung adenocarcinoma with clinical imaging data and omics data, showing that hierarchical structure produced by rough and refined clustering is necessary and reasonable.

Abstract:In many clustering processes, the presence of more information does not usually generate a corresponding increase in the performance of clustering. The presence of irrelevant information decreases the effectiveness of the clustering algorithm. We propose a solution to improve the quality of clustering that is an attribute-weighted clustering algorithm based on rough set theory and the information theoretical refinement process. Firstly, we give every attribute the same weight value, and use rough set based clustering algorithm to get the initial classes. Then we weigh every attribute by Shannon's Entropy Theory, substitute mutual entropy values for the weight of every attribute, and compute with attribute-weighted rough set clustering algorithm again to refine and improve the clustering result. We have tested our algorithm on data sets from UCI repository. The experimental results show that our algorithm can obtain better results in classification rate and purity of classes than other traditional clustering methods.

Abstract:Applying fuzzy theory into hierarchical clustering method, we presented a fuzzy hierarchical clustering algorithm. After datasets were divided into several sub-clusters using partitioning method, fuzzy graph of sub-clusters was constructed by analyzing the linked fuzzy degree among the sub-clusters. By making λ cut graph for the fuzzy graph, we got the connected components of the fuzzy graph, which were the result of clustering we wanted to get. The algorithm could be performed in high-dimensional data set to cluster arbitrary shape of clusters. Furthermore, not only could this algorithm dispose the data with numeric attributes, but with categorical attributes. The results of our experimental study in data sets with arbitrary shape and size are very encouraging. We also conducted an experimental study with web log files that could help us to discover the user access patterns effectively. Our study shows that this algorithm generates better quality clusters than traditional algorithms, and scales well for large databases.

Abstract:Many clustering methods have been proposed in the area of data mining, but only few of them focused on the incremental databases. In this paper, an algorithm for hierarchical clustering based on fuzzy graph connectedness algorithm (FHC) is investigated. The presented algorithm applies fuzzy set theory to hierarchical clustering method so as to discover clusters with arbitrary shape. It first partitions the data sets into several sub-clusters using a partitioning method, and then constructs a fuzzy graph of sub-clusters by analyzing the fuzzy-connectedness degree among sub-clusters. By computing the λ cut graph, the connected components of the fuzzy graph can be obtained, hence resulting the desired clustering. The algorithm can be performed in high-dimensional data sets, finding clusters of arbitrary shapes such as the spherical, linear, elongated or concave ones. Also rendered in this research is the incremental algorithm-IFHC applicable to periodically incremental environments. Not only can FHC and IFHC handle data with numerical attributes, but categorical attributes can be dealt with as well. The results of our experimental study for data sets with arbitrary shape and size are very encouraging. The experimental study in web log files is also conducted that can help discover the user access patterns efficiently. The investigation demonstrates that the proposed method generates better quality clusters than traditional algorithms, and scales up well for large databases.

Abstract:Clustering is a fundamental analysis tool aiming at classifying data points into groups based on their similarity or distance. It has found successful applications in all natural and social sciences, including biology, physics, economics, chemistry, astronomy, psychology, and so on. Among numerous existent algorithms, hierarchical clustering algorithms are of a particular advantage as they can provide results under different resolutions without any predetermined number of clusters and unfold the organization of resulted clusters. At the same time, they suffer a variety of drawbacks and thus are either time-consuming or inaccurate. We propose a novel hierarchical clustering approach on the basis of a simple hypothesis that two reciprocal nearest data points should be grouped in one cluster. Extensive tests on data sets across multiple domains show that our method is much faster and more accurate than the state-of-the-art benchmarks. We further extend our method to deal with the community detection problem in real networks, achieving remarkably better results in comparison with the well-known Girvan-Newman algorithm.

Abstract:Hierarchical topic structure can express topics in a natural way which is more reasonable for human machine interface. However, the hierarchical topic structure that is extracted by most of the topic analysis algorithms can not present a meaningful description for all subtopics in the hierarchical tree. We propose a new hierarchical clustering algorithm based on variable feature selection for each level in the hierarchical structure. The algorithm employs a top-down strategy to extract subtopics and setups the relation between topics in neighbor levels based on common documents number. The number of the levels in the hierarchical structure is determined by the frequency of the selected word feature. Experiments on a real world dataset which is collected from a news website shows that the proposed algorithm can generate more meaningful topic structure, by comparing to the current hierarchical topic clustering algorithms.

Abstract:The target of the clustering analysis is to group a set of data points into several clusters based on the similarity or distance. The similarity or distance is usually a scalar used in numerous traditional clustering algorithms. Nevertheless, a vector, such as data gravitational force, contains more information than a scalar and can be applied in clustering analysis to promote clustering performance. Therefore, this paper proposes a three-stage hierarchical clustering approach called GHC, which takes advantage of the vector characteristic of data gravitational force inspired by the law of universal gravitation. In the first stage, a sparse gravitational graph is constructed based on the top k data gravitations between each data point and its neighbors in the local region. Then the sparse graph is partitioned into many subgraphs by the gravitational influence coefficient. In the last stage, the satisfactory clustering result is obtained by merging these subgraphs iteratively by using a new linkage criterion. To demonstrate the performance of GHC algorithm, the experiments on synthetic and real-world data sets are conducted, and the results show that the GHC algorithm achieves better performance than the other existing clustering algorithms.

Abstract:Clustering is a promising application area for many fields including statistics,pattern recognition,(data)mining,etc.The effectiveness and efficiency of existing clustering techniques,however,is somewhat limited,owing to the huge amounts data collected in databases.According the theory of fields in physics,a hierarchical clustering method based on data fields is presented.The basic idea is that the field models is introduced to describe the virtual interaction among data objects in data space and the hierarchical partitioning of the original dataset is then performed by iteratively simulating the interaction and movement of the data objects in the fields.Experimental results show that the proposed approach not only enjoys favorite clustering quality and requires no careful parameters tuning,but also has a time complexity approximately linear with respect to the size of dataset.
New approaches for clustering high dimensional data

Abstract:Clustering is one of the most effective methods for analyzing datasets that contain a large number of objects with numerous attributes. Clustering seeks to identify groups, or clusters, of similar objects. In low dimensional space, the similarity between objects is often evaluated by summing the difference across all of their attributes. High dimensional data, however, may contain irrelevant attributes which mask the existence of clusters. The discovery of groups of objects that are highly similar within some subsets of relevant attributes becomes an important but challenging task. My thesis focuses on various models and algorithms for this task. We first present a flexible clustering model, namely OP-Cluster (Order Preserving Cluster). Under this model, two objects are similar on a subset of attributes if the values of these two objects induce the same relative ordering of these attributes. OP-Clustering algorithm has demonstrated to be useful to identify co-regulated genes in gene expression data. We also propose a semi-supervised approach to discover biologically meaningful OP-Clusters by incorporating existing gene function classifications into the clustering process. This semi-supervised algorithm yields only OP-clusters that are significantly enriched by genes from specific functional categories. Real datasets are often noisy. We propose a noise-tolerant clustering algorithm for mining frequently occurring itemsets. This algorithm is called approximate frequent itemsets (AFI). Both the theoretical and experimental results demonstrate that our AFI mining algorithm has higher recoverability of real clusters than any other existing itemset mining approaches. Pair-wise dissimilarities are often derived from original data to reduce the complexities of high dimensional data. Traditional clustering algorithms taking pair-wise dissimilarities as input often generate disjoint clusters from pair-wise dissimilarities. It is well known that the classification model represented by disjoint clusters is inconsistent with many real classifications, such gene function classifications. We develop a Poclustering algorithm, which generates overlapping clusters from pair-wise dissimilarities. We prove that by allowing overlapping clusters, Poclustering fully preserves the information of any dissimilarity matrices while traditional partitioning algorithms may cause significant information loss.

Abstract:Two-dimensional contingency tables or co-occurrence matrices arise frequently in various important applications such as text analysis and web-log mining. As a fundamental research topic, co-clustering aims to generate a meaningful partition of the contingency table to reveal hidden relationships between rows and columns. Traditional co-clustering algorithms usually produce a predefined number of flat partition of both rows and columns, which do not reveal relationship among clusters. To address this limitation, hierarchical co-clustering algorithms have attracted a lot of research interests recently. Although successful in various applications, the existing hierarchical co-clustering algorithms are usually based on certain heuristics and do not have solid theoretical background. In this paper, we present a new co-clustering algorithm, HICC, with solid theoretical background. It simultaneously constructs a hierarchical structure of both row and column clusters, which retains sufficient mutual information between rows and columns of the contingency table. An efficient and effective greedy algorithm is developed, which grows a co-cluster hierarchy by successively performing row-wise or column-wise splits that lead to the maximal mutual information gain. Extensive experiments on both synthetic and real datasets demonstrate that our algorithm can reveal essential relationships of row (and column) clusters and has better clustering precision than existing algorithms. Moreover, the experiments on real dataset show that HICC can effectively reveal hidden relationships between rows and columns in the contingency table.

Abstract:In actual databases, there are a lot of hierarchy coding data, existing clustering algorithms don't consider the special treatment of these data structure, so lead nonideal performance and clustering result. This paper proposes a new clustering algorithm to deal with the hierarchy coding data structure (HCDS) that exists in many applications. The main contributions include: (1) proposes a new concept for HCDS and corresponding definitions. (2) Proposes and implements a new clustering algorithm---CHCC (Coding Hierarchy Computing Based Clustering Algorithm) based on HCDS. (3) Proposes a fast algorithm for hierarchy coding structure processing. (4) Applies the algorithm into the clustering analysis of transient population for public security, and through extensive experiments, proves the validity and efficiency of the algorithm.
From Logits to Hierarchies: Hierarchical Clustering made Simple

Abstract:The structure of many real-world datasets is intrinsically hierarchical, making the modeling of such hierarchies a critical objective in both unsupervised and supervised machine learning. Recently, novel approaches for hierarchical clustering with deep architectures have been proposed. In this work, we take a critical perspective on this line of research and demonstrate that many approaches exhibit major limitations when applied to realistic datasets, partly due to their high computational complexity. In particular, we show that a lightweight procedure implemented on top of pre-trained non-hierarchical clustering models outperforms models designed specifically for hierarchical clustering. Our proposed approach is computationally efficient and applicable to any pre-trained clustering model that outputs logits, without requiring any fine-tuning. To highlight the generality of our findings, we illustrate how our method can also be applied in a supervised setup, recovering meaningful hierarchies from a pre-trained ImageNet classifier.

Abstract:Cluster analysis is a process to classify data in a specified data set. In this field, much attention is paid to high-efficiency clustering algorithms. In this paper, the features in the current partition-based and hierarchy-based algorithms are reviewed, and a new hierarchy-based algorithm PHC is proposed by combining advantages of both algorithms, which uses the cohesion and the closeness to amalgamate the clusters. Compared with similar algorithms, the performance of PHC is improved, and the quality of clustering is guaranteed. And both the features were proved by the theoretic and experimental analyses in the paper.

Abstract:Summary A generic variation of hierarchical clustering (HC) that builds clusters from the bottom up is called agglomerative hierarchical clustering (AHC). The extension of AHC techniques using similarity criteria is the main topic of this research. Based on this, we create an AHC method that accomplishes clustering through ensemble approaches and combines the clustering of clusters with an original similarity measure. Three steps make up the proposed method's primary section. The first phase combines several individual AHC techniques to identify links between samples and create preliminary clusters. A heuristic similarity measure based on the developed clusters is used to determine how similar the samples are. The initial clusters produced using various techniques are all re‐clustered to create superclusters in the second step. The third phase involves creating the final clusters by assigning each sample to a supercluster with the greatest similarity after the clusters have been formed. Based on several benchmark datasets from the UCI machine learning repository, extensive experimental research has been done to assess the performance of the suggested approach. The outcomes unequivocally demonstrate that the suggested AHC‐based paradigm outperforms cutting‐edge techniques.

Abstract:Fast and high-quality document clustering algorithms play an important role in providing intuitive navigation and browsing mechanisms by organizing large amounts of information into a small number of meaningful clusters. In particular, clustering algorithms that build meaningful hierarchies out of large document collections are ideal tools for their interactive visualization and exploration as they provide data-views that are consistent, predictable, and at different levels of granularity. This paper focuses on document clustering algorithms that build such hierarchical solutions and (i) presents a comprehensive study of partitional and agglomerative algorithms that use different criterion functions and merging schemes, and (ii) presents a new class of clustering algorithms called constrained agglomerative algorithms, which combine features from both partitional and agglomerative approaches that allows them to reduce the early-stage errors made by agglomerative methods and hence improve the quality of clustering solutions. The experimental evaluation shows that, contrary to the common belief, partitional algorithms always lead to better solutions than agglomerative algorithms; making them ideal for clustering large document collections due to not only their relatively low computational requirements, but also higher clustering quality. Furthermore, the constrained agglomerative methods consistently lead to better solutions than agglomerative methods alone and for many cases they outperform partitional methods, as well.

Abstract:Hierarchical clustering is a recursive partitioning of a dataset into clusters at an increasingly finer granularity. Motivated by the fact that most work on hierarchical clustering was based on providing algorithms, rather than optimizing a specific objective, Dasgupta framed similarity-based hierarchical clustering as a combinatorial optimization problem, where a `good' hierarchical clustering is one that minimizes some cost function. He showed that this cost function has certain desirable properties. We take an axiomatic approach to defining `good' objective functions for both similarity and dissimilarity-based hierarchical clustering. We characterize a set of "admissible" objective functions (that includes Dasgupta's one) that have the property that when the input admits a `natural' hierarchical clustering, it has an optimal value. Equipped with a suitable objective function, we analyze the performance of practical algorithms, as well as develop better algorithms. For similarity-based hierarchical clustering, Dasgupta showed that the divisive sparsest-cut approach achieves an $O(\log^{3/2} n)$-approximation. We give a refined analysis of the algorithm and show that it in fact achieves an $O(\sqrt{\log n})$-approx. (Charikar and Chatziafratis independently proved that it is a $O(\sqrt{\log n})$-approx.). This improves upon the LP-based $O(\log n)$-approx. of Roy and Pokutta. For dissimilarity-based hierarchical clustering, we show that the classic average-linkage algorithm gives a factor 2 approx., and provide a simple and better algorithm that gives a factor 3/2 approx.. Finally, we consider `beyond-worst-case' scenario through a generalisation of the stochastic block model for hierarchical clustering. We show that Dasgupta's cost function has desirable properties for these inputs and we provide a simple 1 + o(1)-approximation in this setting.

Abstract:The idea of maintaining order relation was proposed,i.e.,the original order of distance between samples should be preserved by the inter-cluster measurement of hierarchical clustering as far as possible.Based on this idea,the notion of order relation of sample's pair and the loss measurement of order relation was defined,which could be used as the objective criteria function of clustering and the validity standard of consequent clusters.Furthermore,two kinds of distance measurement from the loss of order relation were extended,i.e.,inter-cluster adjusted distance and inter-cluster 0-1 weighted distance,and an order-preserving based hierarchical clustering algorithm was implemented by using these two measurements.Experimental simulation demonstrated the improvement in the clustering quality.
