This work focuses on integrating both the literatures and microarray gene-expression data, and a combined literature mining and microarray analysis (LMMA) approach is developed to construct gene networks of a specific biological system.RESULTSIn the LMMA approach, a global network is first constructed using the literature-based co-occurrence method. It is then refined using microarray data through a multivariate selection procedure. An application of LMMA to the angiogenesis is presented. Our result shows that the LMMA-based network is more reliable than the co-occurrence-based network in dealing with multiple levels of KEGG gene, KEGG Orthology and pathway.AVAILABILITYThe LMMA program is available upon request.
An Integrative Bioinformatics Framework for Genome-scale Multiple Level Network Reconstruction of Rice

Abstract:Understanding how metabolic reactions translate the genome of an organism into its phenotype is a grand challenge in biology. Genome-wide association studies (GWAS) statistically connect genotypes to phenotypes, without any recourse to known molecular interactions, whereas a molecular mechanistic description ties gene function to phenotype through gene regulatory networks (GRNs), protein-protein interactions (PPIs) and molecular pathways. Integration of different regulatory information levels of an organism is expected to provide a good way for mapping genotypes to phenotypes. However, the lack of curated metabolic model of rice is blocking the exploration of genome-scale multi-level network reconstruction. Here, we have merged GRNs, PPIs and genome-scale metabolic networks (GSMNs) approaches into a single framework for rice via omics’ regulatory information reconstruction and integration. Firstly, we reconstructed a genome-scale metabolic model, containing 4,462 function genes, 2,986 metabolites involved in 3,316 reactions, and compartmentalized into ten subcellular locations. Furthermore, 90,358 pairs of protein-protein interactions, 662,936 pairs of gene regulations and 1,763 microRNA-target interactions were integrated into the metabolic model. Eventually, a database was developped for systematically storing and retrieving the genome-scale multi-level network of rice. This provides a reference for understanding genotype-phenotype relationship of rice, and for analysis of its molecular regulatory network.

Abstract:Current achievements in plant microRNA (miRNA) research area are inspiring. Molecular cloning and functional elucidation have greatly advanced our understanding of this small RNA species. As one of the ultimate goals, many research efforts devoted to draw a comprehensive view of miRNA-mediated gene regulatory networks in plants. Numerous bioinformatics tools competent for network analysis have been available. However, the most important point for network construction is to obtain reliable analytical results based on sufficient experimental data. Here, we introduced a general workflow to retrieve and analyze the desired data sets that serve as the cornerstones for network construction. For the upstream analyses of miRNA genes, the sequence feature of miRNA promoters should be characterized. And, regulatory relationships between transcription factors (TFs) and miRNA genes need to be investigated. For the downstream part, we emphasized that the high-throughput degradome sequencing data were especially useful for genuine miRNA-target pair identification. Functional characterization of the miRNA targets is essential to provide deep biological insights into certain miRNA-mediated pathways. For miRNAs themselves, studies on their organ- or tissue-specific expression patterns and the mechanism of self-regulation were discussed. Besides, exhaustive literature mining is required to further support or improve the established networks. It is desired that the introduced framework for miRNA-mediated network construction is timely and useful and could inspire more research efforts in the miRNA research area.
From Data to Network Structure&mdash;&mdash;reconstruction of Dynamic Networks

Abstract:In recent decades, large scale of data sets have been accumulated in various and wide fields, in particular in social and biological systems. There are massive amounts of data available for utilization; and for really using these data it is crucial to find effective methods of analyses. Many practical systems can be described by dynamic networks, for which modern technique can measure their outputs, and accumulate extremely rich data. Nevertheless, the network structures producing these data are often deeply hidden. The structure and intensity of couplings between the network elements (say, network nodes) play key roles in determining the features of network dynamics. Therefore, the problem of network reconstruction, i.e., exploring unknown network structures by analyzing available output network data, has attracted significant interest in many interdisciplinary fields in recent decades. The significance of network reconstruction is due to not only the extreme importance of black-box manifestation in practice, but also serious difficulties, which are theoretically challenging, and appearing in various aspects of real-world systems, such as complexity of network structures, strong nonlinearity of network dynamics, diverse and unknown impacts from the interiors of nodes and the externals of networks, i.e., presence of noises, many hidden and not measurable nodes in networks. In this review, we introduce some effective methods dealing with the above difficulties, such as exploring information of available data by searching rich and diverse data features; seeking different types of correlations aiming at treating different difficulties; finding intelligent ways to remove negative and utilize active effects of noises, and so on. Our approach offers some possibilities towards understanding of complex networked systems in more complicated and difficult conditions and has important implications for the reconstruction tasks of many practical networks.

Abstract:Biological entities are involved in intricate and complex interactions, in which uncovering the biological information from the network concepts are of great significance. Benefiting from the advances of network science and high-throughput biomedical technologies, studying the biological systems from network biology has attracted much attention in recent years, and networks have long been central to our understanding of biological systems, in the form of linkage maps among genotypes, phenotypes, and the corresponding environmental factors. In this review, we summarize the recent developments of computational network biology, first introducing various types of biological networks and network structural properties. We then review the network-based approaches, ranging from some network metrics to the complicated machine-learning methods, and emphasize how to use these algorithms to gain new biological insights. Furthermore, we highlight the application in neuroscience, human disease, and drug developments from the perspectives of network science, and we discuss some major challenges and future directions. We hope that this review will draw increasing interdisciplinary attention from physicists, computer scientists, and biologists.

Abstract:Over the past decade, a rapid increase in network data including signaling, transcription regulation, metabolic reaction, protein-protein interaction and genetic interaction has been observed. Many biology issues have been investigated by analyzing these diverse networks, providing new insights into biology. Networks also play an important role in disease studies including disease gene screening and clinical diagnosis. Large amounts of databases and software have been developed to facilitate the storage, exchange, integration, and analysis of network data and network analysis is becoming a routine procedure for biologists to infer biological information. In this review, several main aspects of network studies are discussed, including network construction, analysis, application, and resources.

Abstract:Construction and analyses of tissue specific networks is crucial to unveil the function and organizational structure of biological systems. As a direct method to detect protein dynamics, human proteome-wide expression data provide an valuable resource to investigate the tissue specificity of proteins and interactions. By integrating protein expression data with large-scale interaction network, we constructed 30 tissue/cell specific networks in human and analyzed their properties and functions. Rather than the tissue specificity of proteins, we mainly focused on the tissue specificity of interactions to distill tissue specific networks. Through comparing our tissue specific networks with those inferred from gene expression data, we found our networks have larger scales and higher reliability. Furthermore, we investigated the similar extent of multiple tissue specific networks, which proved that tissues with similar functions tend to contain more common interactions. Finally, we found that the tissue specific networks differed from the static network in multiple topological properties. The proteins in tissue specific networks are interacting looser and the hubs play more important roles than those in the static network.

Abstract:A major goal in systems biology is a comprehensive description of the entirety of all complex interactions between different types of biomolecules-also referred to as the interactome-and how these interactions give rise to higher, cellular and organism level functions or diseases. Numerous efforts have been undertaken to define such interactomes experimentally, for example yeast-two-hybrid based protein-protein interaction networks or ChIP-seq based protein-DNA interactions for individual proteins. To complement these direct measurements, genome-scale quantitative multi-omics data (transcriptomics, proteomics, metabolomics, etc.) enable researchers to predict novel functional interactions between molecular species. Moreover, these data allow to distinguish relevant functional from non-functional interactions in specific biological contexts. However, integration of multi-omics data is not straight forward due to their heterogeneity. Numerous methods for the inference of interaction networks from homogeneous functional data exist, but with the advent of large-scale paired multi-omics data a new class of methods for inferring comprehensive networks across different molecular species began to emerge. Here we review state-of-the-art techniques for inferring the topology of interaction networks from functional multi-omics data, encompassing graphical models with multiple node types and quantitative-trait-loci (QTL) based approaches. In addition, we will discuss Bayesian aspects of network inference, which allow for leveraging already established biological information such as known protein-protein or protein-DNA interactions, to guide the inference process.

Abstract:One of the main tasks of post-genomic informatics is to systematically investigate all molecules and their interactions within a living cell so as to understand how these molecules and the interactions between them relate to the function of the organism, while networks are appropriate abstract description of all kinds of interactions. In the past few years, great achievement has been made in developing theory of complex networks for revealing the organizing principles that govern the formation and evolution of various complex biological, technological and social networks. This paper reviews the accomplishments in constructing genome-based metabolic networks and describes how the theory of complex networks is applied to analyze metabolic networks.

Abstract:With the rapid deposition of the microarray data in recent years, microarray data has increasingly become an important data source for bioinformatics research. Based on microarray date, constructing gene regulatory networks has also become a hotspot. By constructing the gene regulatory network, we can identify the complicated regulatory relationships, uncover the regulatory patterns in the cell, and gain the systematic view for biological process. Recently, many algorithms have also been introduced in this field to determine gene regulatory networks based on such high-throughput microarray data. In this paper, we review the development of these algorithms, with a particular emphasis on their improvement of theory and method. At last, we present the available software and platform and discuss the development trends in this field.
Reconstructing biological networks using conditional correlation analysis

Abstract:MOTIVATION: One of the present challenges in biological research is the organization of the data originating from high-throughput technologies. One way in which this information can be organized is in the form of networks of influences, physical or statistical, between cellular components. We propose an experimental method for probing biological networks, analyzing the resulting data and reconstructing the network architecture.METHODS: We use networks of known topology consisting of nodes (genes), directed edges (gene-gene interactions) and a dynamics for the genes' mRNA concentrations in terms of the gene-gene interactions. We proposed a network reconstruction algorithm based on the conditional correlation of the mRNA equilibrium concentration between two genes given that one of them was knocked down. Using simulated gene expression data on networks of known connectivity, we investigated how the reconstruction error is affected by noise, network topology, size, sparseness and dynamic parameters.RESULTS: Errors arise from correlation between nodes connected through intermediate nodes (false positives) and when the correlation between two directly connected nodes is obscured by noise, non-linearity or multiple inputs to the target node (false negatives). Two critical components of the method are as follows: (1) the choice of an optimal correlation threshold for predicting connections and (2) the reduction of errors arising from indirect connections (for which a novel algorithm is proposed). With these improvements, we can reconstruct networks with the topology of the transcriptional regulatory network in Escherichia coli with a reasonably low error rate.

Abstract:The abundance of high-throughput data and technical refinements in graph theories have allowed network analysis to become an effective approach for various medical fields. This chapter introduces co-expression, Bayesian, and regression-based network construction methods, which are the basis of network analysis. Various methods in network topology analysis are explained, along with their unique features and applications in biomedicine. Furthermore, we explain the role of network embedding in reducing the dimensionality of networks and outline several popular algorithms used by researchers today. Current literature has implemented different combinations of topology analysis and network embedding techniques, and we outline several studies in the fields of genetic-based disease prediction, drug-target identification, and multi-level omics integration.
Functional Interaction Network Construction and Analysis for Disease Discovery

Abstract:Network-based approaches project seemingly unrelated genes or proteins onto a large-scale network context, therefore providing a holistic visualization and analysis platform for genomic data generated from high-throughput experiments, reducing the dimensionality of data via using network modules and increasing the statistic analysis power. Based on the Reactome database, the most popular and comprehensive open-source biological pathway knowledgebase, we have developed a highly reliable protein functional interaction network covering around 60 % of total human genes and an app called ReactomeFIViz for Cytoscape, the most popular biological network visualization and analysis platform. In this chapter, we describe the detailed procedures on how this functional interaction network is constructed by integrating multiple external data sources, extracting functional interactions from human curated pathway databases, building a machine learning classifier called a Naïve Bayesian Classifier, predicting interactions based on the trained Naïve Bayesian Classifier, and finally constructing the functional interaction database. We also provide an example on how to use ReactomeFIViz for performing network-based data analysis for a list of genes.
Integrative Mining of Traditional Chinese Medicine Literature and MEDLINE for Functional Gene Networks

Abstract:Objective: The amount of biomedical data in different disciplines is growing at an exponential rate. Integrating these significant knowledge sources to generate novel hypotheses for systems biology research is difficult. Traditional Chinese medicine (TCM) is a completely different discipline, and is a complementary knowledge system to modern biomedical science. This paper uses a significant TCM bibliographic literature database in China, together with MEDLINE, to help discover novel gene functional knowledge. Materials and methods: We present an integrative mining approach to uncover the functional gene relationships from MEDLINE and TCM bibliographic literature. This paper introduces TCM literature (about 50,000 records) as one knowledge source for constructing literature-based gene networks. We use the TCM diagnosis, TCM syndrome, to automatically congregate the related genes. The syndrome-gene relationships are discovered based on the syndrome-disease relationships extracted from TCM literature and the disease-gene relationships in MEDLINE. Based on the bubble-bootstrapping and relation weight computing methods, we have developed a prototype system called MeDisco/3S, which has name entity and relation extraction, and online analytical processing (OLAP) capabilities, to perform the integrative mining process. Results: We have got about 200,000 syndrome-gene relations, which could help generate syndrome-based gene networks, and help analyze the functional knowledge of genes from syndrome perspective. We take the gene network of Kidney-Yang Deficiency syndrome (KYD syndrome) and the functional analysis of some genes, such as CRH (corticotropin releasing hormone), PTH (parathyroid hormone), PRL (prolactin), BRCA1 (breast cancer 1, early onset) and BRCA2 (breast cancer 2, early onset), to demonstrate the preliminary results. The underlying hypothesis is that the related genes of the same syndrome will have some biological functional relationships, and will constitute a functional network. Conclusion: This paper presents an approach to integrate TCM literature and modern biomedical data to discover novel gene networks and functional knowledge of genes. The preliminary results show that the novel gene functional knowledge and gene networks, which are worthy of further investigation, could be generated by integrating the two complementary biomedical data sources. It will be a promising research field through integrative mining of TCM and modern life science literature.

Abstract:In the past decade, significant progress has been made in complex disease research across multiple omics layers from genome, transcriptome and proteome to metabolome. There is an increasing awareness of the importance of biological interconnections, and much success has been achieved using systems biology approaches. However, because of the typical focus on one single omics layer at a time, existing systems biology findings explain only a modest portion of complex disease. Recent advances in multi-omics data collection and sharing present us new opportunities for studying complex diseases in a more comprehensive fashion, and yet simultaneously create new challenges considering the unprecedented data dimensionality and diversity. Here, our goal is to review extant and emerging network approaches that can be applied across multiple biological layers to facilitate a more comprehensive and integrative multilayered omics analysis of complex diseases.

Abstract:AbstractIt can be difficult for biomedical researchers to understand complex molecular networks due to their unfamiliarity with the mathematical concepts employed. To represent molecular networks with clear meanings and familiar forms for biomedical researchers, we introduce a knowledge-based computational framework to decipher biomedical networks by making systematic comparisons to well-studied “basic networks”. A biomedical network is characterized as a spectrum-like vector called “network fingerprint”, which contains similarities to basic networks. This knowledge-based multidimensional characterization provides a more intuitive way to decipher molecular networks, especially for large-scale network comparisons and clustering analyses. As an example, we extracted network fingerprints of 44 disease networks in the Kyoto Encyclopedia of Genes and Genomes (KEGG) database. The comparisons among the network fingerprints of disease networks revealed informative disease-disease and disease-signaling pathway associations, illustrating that the network fingerprinting framework will lead to new approaches for better understanding of biomedical networks.

Abstract:Network medicine relies on different types of networks: from the molecular level of protein–protein interactions to gene regulatory network and correlation studies of gene expression. Among network approaches based on the analysis of the topological properties of protein–protein interaction (PPI) networks, we discuss the widespread DIAMOnD (disease module detection) algorithm. Starting from the assumption that PPI networks can be viewed as maps where diseases can be identified with localized perturbation within a specific neighborhood (i.e., disease modules), DIAMOnD performs a systematic analysis of the human PPI network to uncover new disease-associated genes by exploiting the connectivity significance instead of connection density. The past few years have witnessed the increasing interest in understanding the molecular mechanism of post-transcriptional regulation with a special emphasis on non-coding RNAs since they are emerging as key regulators of many cellular processes in both physiological and pathological states. Recent findings show that coding genes are not the only targets that microRNAs interact with. In fact, there is a pool of different RNAs—including long non-coding RNAs (lncRNAs) —competing with each other to attract microRNAs for interactions, thus acting as competing endogenous RNAs (ceRNAs). The framework of regulatory networks provides a powerful tool to gather new insights into ceRNA regulatory mechanisms. Here, we describe a data-driven model recently developed to explore the lncRNA-associated ceRNA activity in breast invasive carcinoma. On the other hand, a very promising example of the co-expression network is the one implemented by the software SWIM (switch miner), which combines topological properties of correlation networks with gene expression data in order to identify a small pool of genes—called switch genes—critically associated with drastic changes in cell phenotype. Here, we describe SWIM tool along with its applications to cancer research and compare its predictions with DIAMOnD disease genes.

Network Modeling Analysis in Health Informatics and Bioinformatics

Abstract:As a general approach to study interactions among small biological molecules such as genes and proteins, network analysis has aroused great interest of people from various research disciplines. However, the construction of network is usually quite sensitive to noise which is unavoidable in real data. Besides, the parameter selections for network construction can also affect the result significantly. These two factors largely decrease the consistency of results generated in network analysis. In particular, we consider detecting closely connected subgraphs named module structure. As an important common property of biological networks, this module structure is often destroyed corrupted by both noise and poor parameter selections in network construction. To conquer these two disadvantages to improve the consistency of module structure identified, we propose to process multiple networks for same set of biological molecules simultaneously for common module structure. More specifically, we combine multiple networks together by building an order 3 tensor data with each layer as one of the multiple networks. Then given any molecule(s) as prior information, a novel tensor-based Markov chain algorithm is proposed to iteratively detect the module that includes the prior node. Moreover, the proposed algorithm is capable of evaluating the contribution scores of each network to the detected module structure. The contribution scores from multiple networks can be not only useful criteria to measure the consistency of module structure, but also valid indicator of corruption in networks. To demonstrate the effectiveness and efficiency of the proposed tensor-based Markov chain algorithm, experimental results on synthetic data set as well as two real gene co-expression data sets of human beings are reported. We also validate that the identified common modules are biologically meaningful.
Heterogeneous Network Embedding Enabling Accurate Disease Association Predictions

Abstract:Elucidating biological mechanisms underlying complex diseases is an important goal in biomedical research. Recent advances in biological technology have enabled the generation of massive volume of data in genomics, transcriptomics, proteomics, epigenomics, metagenomics, metabolomics, nutriomics, etc., leading to the emergence of systems biology approach to investigating complex diseases. However, most of the data remain underutilized after their initial acquisition and analysis. There is a growing gap between the generation of the multifaceted data and our ability to integrate and analyze them. Inspired by the observation that many of the aforementioned data can be represented by networks, we propose a network-based model to encapsulate the rich information provided in each database and to connect across different databases. We integrate several public databases to construct a heterogeneous network in which nodes are entities such as genes, miRNAs, diseases, and edges represent known relationships between them. One fundamental challenge is how to perform meaningful analysis on such network, overcoming the intrinsic heterogeneity. We propose a network embedding method to learn a low-dimensional vector space that best preserves the known relationships between entities. Based on the learned vector representations, entities that are close to each other but currently do not have known direct connections, are likely to have an association and therefore are good candidates for future investigation. In the experiments, we construct a heterogeneous network of genes, miRNAs and diseases using data from six public databases. To evaluate the performance of the proposed method, we predict disease-gene and disease-miRNA associations. Comparison of our novel method with several state-of-the-art methods clearly demonstrates the advantage of our method, as it is the only one that takes full advantage of the rich contextual information provided by the heterogeneous network. The encouraging results suggest that our method can provide help in identifying new hypotheses to guide future research.
