Abstract:The combination of nanomaterials with biomolecules yields functional nanostructured biointerfaces with synergistic properties and functions. Owing to a unique combination of its crystallographic and electronic structure, graphene and its derivatives exhibit several superior and typical properties, and has emerged as an attractive candidate for the fabrication of novel nanobiointerfaces with different kinds of unique applications. As is known, nucleic acids are stable and can easily handle modification, and can recognize a wide range of targets with high selectivity, specificity, and affinity. The integration of nucleic acids with graphene-based materials has been substantially advanced over the past few years, achieving amazing properties and functions, thereby exhibiting attractive potential applications in biosensing, diagnostics, drug screening and biomedicine. Herein, this review addresses the recent progress on the design and fabrication of graphene/nucleic acid nanostructured biointerfaces, and the fundamental understanding of their interfacial properties, as well as the various nanobiotechnological applications. To begin with, we summarize the basic features of the graphene and nucleic acid-based nanobiointerface, especially the interfacial interaction mechanism and the resulting biological effects. Then, the fabrication and characterization methodology of graphene and nucleic acid-based nanobiointerfaces are discussed. Next, particular emphasis is directed towards the exploration of their biosensing and biomedical applications, including small molecule detection, protein and DNA sensing/sequencing, as well as gene delivery and therapy. Finally, some significant prospects, further opportunities and challenges in this emerging field are also suggested.

Abstract:Graphene, a single atom thick and two dimensional carbon nano-material, has been proven to possess many unique properties, one of which is the recent discovery that it can interact with single-stranded DNA through noncovalent π–π stacking. In this work, we demonstrate that a new strategy to fabricate many kinds of biosensors can be developed by combining this property with cascade chemical reactions. Taking the fabrication of glucose sensor as an example, while the detection target, glucose, may regulate the graphene–DNA interaction through three cascade chemical reactions, electrochemical techniques are employed to detect the target-regulated graphene–DNA interaction. Experimental results show that in a range from 5μM to 20mM, the glucose concentration is in a natural logarithm with the logarithm of the amperometric response, suggesting a best detection limit and detection range. The proposed biosensor also shows favorable selectivity, and it has the advantage of no need for labeling. What is more, by controlling the cascade chemical reactions, detection of a variety of other targets may be achieved, thus the strategy proposed in this work may have a wide application potential in the future.

Abstract:Graphene plasmon has attracted extensive interest due to the unprecedented electromagnetic confinement, long propagation distance, and tunable plasmonic frequency. Successful applications of graphene plasmon as infrared sensors have been recently demonstrated, yet they are mainly focused on solid/solid and solid/gas interfaces analysis. Herein, we, for the first time, propose a graphene plasmon-enhanced infrared sensor based on attenuated total reflection configuration for in situ analysis of aqueous-phase molecules. This IR sensor includes a boron-doped graphene (BG) nanodisk array fabricated on top of a ZnSe prism surface that supports attenuated total reflection surface-enhanced infrared absorption spectroscopy (ATR-SEIRA). Our ATR-SEIRA platform is efficient and straightforward for in situ and label-free monitoring of the interaction of biomolecules without interference from the environments, allowing for the extraction of instant spectroscopic information in a complex biological event. Utilizing the near-field enhancement of graphene plasmon, the binding interaction of L-selectin with its aptamer as a demonstration has been investigated to evaluate the specific protein recognition process. The detection limit of the target protein reaches 0.5 nM. Our work demonstrates that chemical-doped graphene plasmon combined with ATR-SEIRA is a promising signal enhancement platform for in situ aqueous-phase biosensing.
Graphene quantum dots-based platform for the fabrication of electrochemical biosensors

Abstract:Based on the strong interaction between single-stranded DNA (ssDNA) and graphene material, we have designed a simple but smart platform in this work to fabricate electrochemical biosensors by using graphene quantum dots modified pyrolytic graphite electrode coupled with specific sequence ssDNA molecules as probes. Due to the excellent conductivity of graphene material, the modified electrode can exhibit very fine electrochemical response. Nevertheless, the probe ssDNA will inhibit the electron transfer between the electrochemical active species [Fe(CN)6]3-/4- and the electrode after the probe molecules are strongly bound to the surface of the modified electrode via their interaction with graphene. However, when the target molecules such as target ssDNA or target protein also exist in the test solution, the probe ssDNA will bind with the target instead of graphene if the sequence of the probe ssDNA is designed as complementary to the target DNA or as the aptamer of the target protein. As a result, the obtained peak currents of [Fe(CN)6]3-/4- will increase with the target molecules, thus various electrochemical biosensors can be easily developed with this proposed platform. The fabricated electrochemical biosensors may also have high sensitivity and selectivity, which may have potential applications in the future.
Real-time reliable determination of binding kinetics of DNA hybridization using a multi-channel graphene biosensor

Abstract:Reliable determination of binding kinetics and affinity of DNA hybridization and single-base mismatches plays an essential role in systems biology, personalized and precision medicine. The standard tools are optical-based sensors that are difficult to operate in low cost and to miniaturize for high-throughput measurement. Biosensors based on nanowire field-effect transistors have been developed, but reliable and cost-effective fabrication remains a challenge. Here, we demonstrate that a graphene single-crystal domain patterned into multiple channels can measure time- and concentration-dependent DNA hybridization kinetics and affinity reliably and sensitively, with a detection limit of 10 pM for DNA. It can distinguish single-base mutations quantitatively in real time. An analytical model is developed to estimate probe density, efficiency of hybridization and the maximum sensor response. The results suggest a promising future for cost-effective, high-throughput screening of drug candidates, genetic variations and disease biomarkers by using an integrated, miniaturized, all-electrical multiplexed, graphene-based DNA array.

A Graphene-Based Biosensing Platform Based on Regulated Release of an Aptameric DNA Biosensor.

Abstract:A novel biosensing platform was developed by integrating an aptamer-based DNA biosensor with graphene oxide (GO) for rapid and facile detection of adenosine triphosphate (ATP, as a model target). The DNA biosensor, which is locked by GO, is designed to contain two sensing modules that include recognition site for ATP and self-replication track that yields the nicking domain for Nt.BbvCI. By taking advantage of the different binding affinity of single-stranded DNA, double-stranded DNA and aptamer-target complex toward GO, the DNA biosensor could be efficiently released from GO in the presence of target with the help of a complementary DNA strand (CPDNA) that partially hybridizes to the DNA biosensor. Then, the polymerization/nicking enzyme synergetic isothermal amplification could be triggered, leading to the synthesis of massive DNA amplicons, thus achieving an enhanced sensitivity with a wide linear dynamic response range of four orders of magnitude and good selectivity. This biosensing strategy expands the applications of GO-DNA nanobiointerfaces in biological sensing, showing great potential in fundamental research and biomedical diagnosis.

Abstract:A fully integrated graphene field-effect transistor (GFET) nanosensor utilizing a novel high-kappa solid-gating geometry for a practical biosensor with enhanced sensitivity is presented. Herein, an "in plane" gate supplying electrical field through a 30 nm HfO2 dielectric layer is employed to eliminate the cumbrous external wire electrode in conventional liquid-gate GFET nanosensors that undesirably limits the device potential in on-site sensing applications. In addition to the advantage in the device integration degree, the transconductance level is found to be increased by about 50% over liquid-gate GFET devices in aqueous-media, thereby improves the sensitivity performance in sensor applications. As the first demonstration of biosensing applications, a small-molecule antibiotic, kanamycin A, is detected by means of an aptameric competitive affinity principle. It is experimentally shown that the label-free and specific quantification of kanamycin A with a concentration resolution at 11.5 x 10(-9) M is achievable through a single direct observation of the 200 s fast bioassay without any further noise canceling. These results demonstrate the utility and practicability of the new devices in label-free biosensing as a novel analytical tool, and potentially hold great promise in other significant biomedical applications.

Abstract:Photonic sensors that are able to detect and track biochemical molecules offer powerful tools for information acquisition in applications ranging from environmental analysis to medical diagnosis. The ultimate aim of biochemical sensing is to achieve both quantitative sensitivity and selectivity. As atomically thick films with remarkable optoelectronic tunability, graphene and its derived materials have shown unique potential as a chemically tunable platform for sensing, thus enabling significant performance enhancement, versatile functionalization and flexible device integration. Here, we demonstrate a partially reduced graphene oxide (prGO) inner-coated and fiber-calibrated Fabry-Perot dye resonator for biochemical detection. Versatile functionalization in the prGO film enables the intracavity fluorescent resonance energy transfer (FRET) to be chemically selective in the visible band. Moreover, by measuring the intermode interference via noise canceled beat notes and locked-in heterodyne detection with Hz-level precision, we achieved individual molecule sensitivity for dopamine, nicotine and single-strand DNA detection. This work combines atomic-layer nanoscience and high-resolution optoelectronics, providing a way toward high-performance biochemical sensors and systems.
TUNABLE MID-INFRARED BIOSENSORS BASED ON GRAPHENE METASURFACES

Abstract:This paper presents actively tunable mid-infrared plasmonic biosensors that allow for detection of both concentrations and fingerprints of biomolecules. Human immunoglobulin G (IgG) concentrations down to 30 pM was resolved from the plasmonic resonance shift, corroborated by the increase in the intensities of protein amide I and amide II bands. Thanks to the enhancement of the interactions between microscale infrared light and nanoscale molecules, vibrational fingerprints of protein molecules (amide I and II) were achieved at the level of monolayer protein. By employing the graphene-metallic hybrid structure, variation of the graphene optical conductivity by a bias voltage actively tuned the plasmonic resonance toward the protein vibrational resonance frequency. This further improved the enhancement factor of amide I from 13 to 20, at a rate of ~0.07/cm -1 , exceeding most of reported tunable biosensors at the mid-infrared range.
Ultrasensitive Field-Effect Biosensors Enabled by the Unique Electronic Properties of Graphene

Abstract:This review provides a critical overview of current developments on nanoelectronic biochemical sensors based on graphene. Composed of a single layer of conjugated carbon atoms, graphene has outstanding high carrier mobility and low intrinsic electrical noise, but a chemically inert surface. Surface functionalization is therefore crucial to unravel graphene sensitivity and selectivity for the detection of targeted analytes. To achieve optimal performance of graphene transistors for biochemical sensing, the tuning of the graphene surface properties via surface functionalization and passivation is highlighted, as well as the tuning of its electrical operation by utilizing multifrequency ambipolar configuration and a high frequency measurement scheme to overcome the Debye screening to achieve low noise and highly sensitive detection. Potential applications and prospectives of ultrasensitive graphene electronic biochemical sensors ranging from environmental monitoring and food safety, healthcare and medical diagnosis, to life science research, are presented as well.

Abstract:Scalable production of all-electronic DNA biosensors with high sensitivity and selectivity is a critical enabling step for research and applications associated with detection of DNA hybridization. We have developed a scalable and very reproducible (> 90% yield) fabrication process for label-free DNA biosensors based upon graphene field effect transistors (GFETs) functionalized with single-stranded probe DNA. The shift of the GFET sensor Dirac point voltage varied systematically with the concentration of target DNA. The biosensors demonstrated a broad analytical range and limit of detection of 1 fM for 60-mer DNA oligonucleotide. In control experiments with mismatched DNA oligomers, the impact of the mismatch position on the DNA hybridization strength was confirmed. This class of highly sensitive DNA biosensors offers the prospect of detection of DNA hybridization and sequencing in a rapid, inexpensive, and accurate way.

Abstract:In this research, we proposed a highly tunable hybrid plasmonic biosensor for identifying molecule fingerprints of proteins in the infrared range. The device is composed of a photonic band-gap structure and a cavity. The plasmonic energy is confined inside the cavity to enhance the light-analyte interactions. A layer of graphene is placed on the bottom surface of the cavity that is filled with analytes for detection. Our device has a high value of effective sensitivity that is defined as the ratio of the resonant frequency shift to the change of effective refractive index when the cavity is loaded with an analyte. The effective refractive index takes into account the effects of both the cavity structure and the optical property of the analyte. Another feature of our device is that a wide-ranging electrical tunability can be realized by applying various values of bias voltage to the graphene. The resonant frequency can be tuned for sensing different analytes without redesigning and refabricating the device. In addition, the graphene tunability can improve the sensitivity in detecting the non-targeted analytes. A prototype was designed based on photonic theory and fabricated via bottom-up lithography techniques. The research results are expected to be beneficial for nanometer-range bio-identifications and infrared optical sensors.

Abstract:The variation of nucleotide sequence in the human genome, for instance, single nucleotide mutation, can cause a number of human genetic diseases. Thus, rapid, accurate and sensitive detection of nucleic acids in complex biological matrices plays a significant role but remains a big challenge. Natural deoxyribonucleic acids (DNA)s have been widely used as biorecognition probes but they show some limitations including poor specificity and reproducibility, nuclease-induced enzymatic degradation, and reduced bioactivity on solid substrates. Herein, we present a stable and reliable biosensor (GO-TNA) composed of chemically modified TNA capture probes onto graphene oxide (GO) for detecting and imaging of target nucleic acids in vitro and in vivo, discriminating single nucleobase mismatch and monitoring target miRNA dynamic changes. Loading the TNA capture probes onto the GO substrate to form GO-TNA sensing platform for nucleic acid detection shows significant improvement by 1000 times in the detection limit when compared to TNA probes itself. This detection platform has a simple preparation method without expensive and laborious isolation procedures and can be obtained without complicated chemical reactions, which are critical advantages for real-time analysis. It is anticipated that success with this stable TNA-based GO sensing nanoplatform will bring new opportunities in the field of disease diagnosis for rapid and accurate detecting and imaging of a variety of disease-related nucleic acid molecules at the in vivo level. Apart from healthcare, they may also lead to potential applications in the areas of environmental analysis and food safety by using different sequences of the TNA-based capture probes for detecting pesticides, antibiotics, or even foodborne pathogenic agents.

Abstract:As an atomic-thick layer material, graphene has a large specific surface area, high electron mobility, and high sensitivity to electronic perturbations from the binding of molecules, all of which are attractive properties for developing electronic sensing devices. This article focuses on graphene-based electronic sensors [field effect transistor (FET) sensors] for detecting biomolecules, including DNA, protein, and bacteria, among others. This article will cover three morphologies of graphene materials in biosensing applications: graphene nanosheet, graphene nanoribbon, and vertically-aligned graphene. The unique structure and electronic properties of graphene enable the FET sensor for the low concentration and rapid detection of biomolecules, thereby addressing the limitations of conventional optical sensing technologies such as ELISA, Western Blot, and electrochemical method. The advantages of graphene-based sensing technology are highlighted and recent progress on graphene-based electronic sensors for detecting biomolecules is reviewed and discussed.
Aromatic Ring–Mediated Nonspecific Signaling Mechanism and Nafion‐Dominated Solution in Graphene Field‐Effect Transistor–Based Nucleic Acid Biosensors

Abstract:This study provides a theoretical basis in the nonspecific signal mechanism of graphene field‐effect transistor (G‐FET) nucleic acid detection and offers a practical strategy for improving detection signal purity and target recognition accuracy. The proposed Nafion‐modified G‐FETs have excellent biosensing performance in avoiding nonspecific signals and ultra‐sensitive detection of nucleic acids compared to traditional G‐FETs. Graphene field‐effect transistors (G‐FETs) have attracted widespread attention in disease diagnosis, benefiting from these advantages of high sensitivity, label‐free, easy integration, and direct detection of nucleic acids (NAs) in liquid environments. However, the problem of nonspecific signals in G‐FETs is not fundamentally solved due to a lack of systematic theoretical research to support the development of effective solutions. Thus, researchers have to rely on speculative mechanisms to minimize nonspecific signals in experiments as much as possible. Herein, the nonspecific signal mechanism caused by eight types of π–π interaction paths mediated by aromatic rings is theoretically determined. Based on theoretical simulation results, the feasibility of blocking nonspecific signal paths through Nafion functionalization methods is experimentally verified. Experiments confirm that Nafion‐modified G‐FETs (NMG‐FETs) have excellent performance in avoiding nonspecific signals compared to traditional G‐FETs. Furthermore, the NMG‐FET achieves ultra‐sensitive detection of Down syndrome–related DNA down to 1 aM and severe acute respiratory syndrome coronavirus 2 (SARS‐CoV‐2) RNA down to 5 aM, and shows good specificity in base recognition. This study is expected to promote the theoretical advancement of the nonspecific signal mechanism in G‐FET NA detection and offer a practical strategy for improving signal purity and accuracy.

Abstract:Solid-state nanochannel biosensors are extensively utilized for microRNA detection owing to their high sensitivity and rapid response. However, conventional nanochannel biosensors face limitations in their fixed dynamic range, restricting their versatility and efficacy. Herein, we introduce tunable tri-block DNA probes with varying affinities for target miRNA to engineer solid-state nanochannel biosensors capable of programmable dynamic range adjustment. The tri-block DNA architecture comprises a poly-adenine (polyA) block for adjustable surface density anchoring, alongside stem and loop blocks for modulating structural stability. Through systematic manipulation of these blocks, we demonstrate the ability to achieve diverse target binding affinities and detection limits, achieving an initial 81-fold dynamic range. By combining probes with different affinities, we extend this dynamic range significantly to 10,900-fold. Furthermore, by implementing a sequestration mechanism, the effective dynamic range of the nanochannel biosensor was narrowed to only a 3-fold range of target concentrations. The customizable dynamic range of these advanced nanochannel biosensors makes them highly promising for a broad spectrum of biomedical and clinical applications.

Abstract:Graphene and its derivatives show great potential for biosensing due to their extraordinary optical, electrical and physical properties. In particular, graphene and its derivatives have excellent optical properties such as broadband and tunable absorption, fluorescence bursts, and strong polarization-related effects. Optical biosensors based on graphene and its derivatives make nondestructive detection of biomolecules possible. The focus of this paper is to review the preparation of graphene and its derivatives, as well as recent advances in optical biosensors based on graphene and its derivatives. The working principle of face plasmon resonance (SPR), surface-enhanced Raman spectroscopy (SERS), fluorescence resonance energy transfer (FRET) and colorimetric sensors are summarized, and the advantages and disadvantages of graphene and its derivatives applicable to various types of sensors are analyzed, and the methods of surface functionalization of graphene and its derivatives are introduced; these optical biosensors can be used for the detection of a range of biomolecules such as single cells, cellular secretions, proteins, nucleic acids, and antigen-antibodies; these new high-performance optical sensors are capable of detecting changes in surface structure and biomolecular interactions with the advantages of ultra-fast detection, high sensitivity, label-free, specific recognition, and the ability to respond in real-time. Problems in the current stage of application are discussed, as well as future prospects for graphene and its biosensors. Achieving the applicability, reusability and low cost of novel optical biosensors for a variety of complex environments and achieving scale-up production, which still faces serious challenges.

Abstract:Graphene-based materials and DNA probes/nanostructures have emerged as building blocks for constructing powerful biosensors. Graphene-based materials possess exceptional properties, including two-dimensional atomically flat basal planes for biomolecule binding. DNA probes serve as excellent selective probes, exhibiting specific recognition capabilities toward diverse target analytes. Meanwhile, DNA nanostructures function as placement scaffolds, enabling the precise organization of molecular species at nanoscale and the positioning of complex biomolecular assays. The interplay of DNA probes/nanostructures and graphene-based materials has fostered the creation of intricate hybrid materials with user-defined architectures. This advancement has resulted in significant progress in developing novel biosensors for detecting DNA, RNA, small molecules, and proteins, as well as for DNA sequencing. Consequently, a profound understanding of the interactions between DNA and graphene-based materials is key to developing these biological devices. In this review, we systematically discussed the current comprehension of the interaction between DNA probes and graphene-based materials, and elucidated the latest advancements in DNA probe–graphene-based biosensors. Additionally, we concisely summarized recent research endeavors involving the deposition of DNA nanostructures on graphene-based materials and explored imminent biosensing applications by seamlessly integrating DNA nanostructures with graphene-based materials. Finally, we delineated the primary challenges and provided prospective insights into this rapidly developing field. We envision that this review will aid researchers in understanding the interactions between DNA and graphene-based materials, gaining deeper insight into the biosensing mechanisms of DNA–graphene-based biosensors, and designing novel biosensors for desired applications.
