Abstract:A label-free biosensor based on a reflective microfiber probe for in-situ real-time DNA hybridization detection is proposed and experimentally demonstrated. The microfiber probe is simply fabricated by snapping a non-adiabatic biconical microfiber through closing the oxyhydrogen flame during fiber stretching. Assisted with the Fresnel reflection at the end of microfiber, a reflective microfiber modal interferometer is realized. The in-situ DNA hybridization relies on the surface functionalization of a monolayer of Poly-L-lysine (PLL) and synthetic DNA sequences that bind to a given target with high specificity. The detection processes of DNA hybridization in various concentration of target DNA solutions are monitored in real-time and the experimental results present a minimum detectable concentration of 10pM with good repeatability. Additionally, the detection specificity is also investigated by immersing the microfiber probe into the non-complementary ssDNA solutions and observing the spectral variation. The proposed biosensor has advantages of high sensitivity, compact size, ease of use and simple fabrication, which makes it has great potential to be applied in a lot of fields such as disease diagnosis, medicine, and environmental science.

Abstract:A compact square-microfiber-integrated biosensor is proposed and experimentally demonstrated for label-free detection of DNA hybridization process. The proposed biosensor is constructed by splicing a square microfiber fabricated using a square fiber based on flame scanning technique with two segments of standard single-mode fibers. The square microfiber with strong evanescent field is immobilized with bio-recognition genetic DNA to capture target genetic DNA. The transmission spectral characteristics of the proposed biosensor is analyzed and the dynamic spectral response is investigated as well by monitoring the DNA hybridization process in real time. Owing to its cost-effective, real-time detection, and high integration, the proposed biosensor provides a promising approach for label-free genetic sequencing and an efficient platform for biological specificity recognition. Abstract:A label-free DNA biosensor based on microfiber-assisted Mach-Zehnder interferometer (MAMZI) for in-situ real-time DNA hybridization kinetics detection has been proposed and experimentally demonstrated. A microfiber of hundreds of microns in length is fabricated by tapering a segment of standard single-mode fiber (SMF) to construct the U-shaped microcavity between the lead-in and lead-out SMFs. Thanks to the mode field mismatching between the SMF and microfiber, the incident guided mode light would separate into two beams that respectively propagate in the air microcavity and the microfiber. Consequently, interference between different light modes would occur at the joint between the microfiber and the lead-out SMF. Experimental results indicate that owing to the participation of opening cavity modes in the modal interference process, the interferometric spectrum of our proposed microcavity sensor is highly sensitive to the variation of environmental refractive index (RI), especially for the RI range around 1.34 which is useful for most biological applications. The microfiber functionalization is achieved by stepwise modifying the microfiber with monolayer Poly-l-lysine (PLL) and single-stranded DNA (ssDNA) probes to produce the sensitive surface that could uniquely attach specific target ssDNAs. The fiber surface functionalization as well as DNA hybridization processes have been experimentally investigated for different target ssDNA solutions in real time. The interferometric transmission spectrum shows large wavelength shift for different biological phases, and a detection limit conservatively down to 0.0001pmol/μL has been acquired by employing the U-shaped microcavity of 176.88μm in length. Our proposed DNA biosensor possesses several advantages such as compact size, ease of fabrication, and strong response for DNA hybridization, which make it a promising candidate for potential applications in such rapidly expanding areas as medical diagnosis, cancer screenings, medicine examination and environmental engineering, etc.

Abstract:A real-time label-free DNA biosensor based on thin-core fiber (TCF) interferometer is demonstrated experimentally. The proposed biosensor is constructed by splicing a TCF between two segments of single mode fibers (SMFs) and integrated into a microfluidic channel. By modifying the TCF surface with monolayer poly-l-lysine (PLL) and single-stranded deoxyribonucleic acid (ssDNA) probes, the target DNA molecules can be captured in the microfluidic channel. The transmission spectra of the biosensor are measured and theoretically analyzed under different biosensing reaction processes. The results show that the wavelength has a blue-shift with the process of the DNA hybridization. Due to the advantages of low cost, simple operation as well as good detection effect on DNA molecules hybridization, the proposed biosensor has great application prospects in the fields of gene sequencing, medical diagnosis, cancer detection and environmental engineering.

Abstract:In this paper, a high-sensitivity microprobe optical fiber DNA sensor based on microsphere structure is described and demonstrated. By comparing the refractive index (RI) response of microsphere and non-microsphere probes it is found that the microsphere probes have higher RI sensitivity. Then, p-DNA sequence was used to functionalize the optical fiber microsphere surface to achieve the specific detection of complementary DNA sequences (c-DNA). Moreover, the output signal hardly responds to non-complementary DNA sequences (non-DNA). The microprobe has the advantages of simple operation, small size and free-label detection, which is suitable for disease diagnosis, clinical analysis and food safety.

Abstract:A label-free DNA biosensor based on exposed core microstructured optical fiber for in-situ real-time DNA detection has been presented and experimentally demonstrated. The sensor is fabricated by splicing a section of tapered exposed core fiber (ECF) between two single-mode fibers (SMFs), forming a multimode Mach-Zehnder interferometer (MZI). The ECF design provides the evanescent field with the sensitivity of a micro/nano optical fiber. In this paper, the ECF has a large cladding diameter (160 mu m) but a small core (9 mu m), and the core of the ECF is further reduced by tapering, which significantly improves the refractive index (RI) sensitivity. The sensor can detect local RI changes that occur on the surface of the optical fiber due to the binding of biomolecules. We immobilized probe DNA (pDNA) on the exposed side of the core to detect the complementary DNA (cDNA), demonstrating use for specific and label-free sensing of DNA hybridization. Experimental results show that the sensor can qualitatively detect cDNA with the sensitivity of 0.0618 nm/nM and a detection limit of 0.31 nM at a temperature of 25 ?C. The proposed DNA biosensor has potential applications in fast developing fields such as medical diagnostics, cancer screening, drug testing, and environmental engineering.

Abstract:A novel label-free optical fiber biosensor, based on a microcavity fiber Mach–Zehnder interferometer, was developed and practically demonstrated for DNA detection. The biosensor was fabricated using offset splicing standard communication single-mode fibers (SMFs). The light path of the sensor was influenced by the liquid sample in the offset open cavity. In the experiment, a high sensitivity of −17,905 nm/RIU was achieved in the refractive index (RI) measurement. On this basis, the probe DNA (pDNA) was immobilized onto the sensor's surface using APTES, enabling real-time monitoring of captured complementary DNA (cDNA) samples. The experimental results demonstrate that the biosensor exhibited a high sensitivity of 0.32 nm/fM and a limit of detection of 48.9 aM. Meanwhile, the sensor has highly repeatable and specific performance. This work reports an easy-to-manufacture, ultrasensitive, and label-free DNA biosensor, which has significant potential applications in medical diagnostics, bioengineering, gene identification, environmental science, and other biological fields.

Biomolecular Detection with an Interferometric Microfiber-Capillary Optofluidic Sensor

Abstract:We have developed a chip-scale optofluidic sensor for biomolecular detection, by tapering laterally aligned silica microfiber and capillary to form a modal interferometer. With the pre-immobilization of DNA probes, the sensor is capable of selectively detecting single-stranded microRNA-let7a (molecular weight: 6.5 k) by measuring the spectral shift of the interferometric spectrum. A log-linear response from 2 nM to 20 μM and a minimum detectable concentration of 212 pM (1.43 ng/mL) have been achieved. The sensor is promising for future diagnosis applications due to its high sensitivity, resistance to environmental perturbations, improved portability, and intrinsic connection to fiber optic measurement.

Abstract:Microfiber Bragg gratings (mFBGs) can be used as cost-effective and relatively simple-to-implement biosensors for monitoring DNA interactions in situ. The sensors are functionalized by a monolayer of poly-L-lysine (PLL) with the specific molecular recognition probe DNA sequences to bind with high specificity to a given target. By recording the wavelength seperation between the two resonant peaks of a single mFBG, the mFBG biosensor is capable of detecting the presence of specific target DNA in situ.

Abstract:We proposed and demonstrated a micro-capillary-based, high-sensitivity evanescent field biosensor for the cost-effective, rapid, and sensitive analysis and detection of specific DNA sequences. By functionalizing the surface of the tubing wall with ssDNA probe sequences, label-free DNA detection is achieved. The wavelength shift response of the surface-functionalized biosensors to DNA hybridization is monitored in real time. Our experiments show that the biosensor can operate at room temperature and is capable of performing label-free hybridization detection, analyte concentration measurement and nucleotide mismatch detection through a single sensing device. The sensor has many advantages, such as a simple manufacturing process, standardized production control, reliable quality, low cost and an economic demodulator. The compact nature and miniature size of the biosensing detection system makes it a good candidate for the rapid and highly sensitive detection of low-concentration analytes in micro-samples for cost-effective, real-time, and on-site analysis in the fields of life science, pharmaceutical chemistry, medical science and criminal investigation.

Abstract:A sensitive bio-probe to in situ detect unlabeled single-stranded DNA targets based on optical microfiber taper interferometer coated by a high ordered pore arrays conjugated polymer has been presented. The polymer coating serves as tentacles to catch single-stranded DNA molecules by π-π conjugated interaction and varies the surface refractive index of the optical microfiber. The microfiber taper interferometer translates the refractive index information into wavelength shift of the interference fringe. The sensor exhibits DNA concentration sensitivity of 2.393 nm/log M and the lowest detection ability of 10(-10) M or even lower.

Abstract:We demonstrated a temperature-compensated optofluidic DNA biosensor available for microfluidic chip. The optofluidic sensor was composed of an interferometer and a fiber Bragg grating (FBG) by femtosecond laser direct writing micro/nano processing technology. The sensing arm of the interferometer was suspended on the inner wall of the microchannel and could directly interact with the microfluid. With the immobilization of the single stranded probe DNA (pDNA), this optofluidic biosensor could achieve specific detection of single stranded complementary DNA (scDNA). The experimental results indicated that a linear response within 50 nM and the detection limit of 1.87 nM were achieved. In addition, the optofluidic biosensor could simultaneously monitor temperature to avoid temperature fluctuations interfering with the DNA hybridization detection process. And, the optofluidic detection channel could achieve fast sample replacement within 10 s at a flow rate of 2 μL/min and sample consumption only required nanoliters. This optofluidic DNA biosensor had the advantages of label-free, good specificity, dual parameter detection, low sample consumption, fast response, and easy repeatable preparation, which was of great significance for the field of DNA hybridization research and solving the temperature sensitivity problem of biosensors and had good prospects in biological analysis.

Abstract:A miniature fiber-coupler-based microfluidic system is proposed for trapping of DNA biomolecules. The loop-shaped fiber-coupler is fabricated by using flame tapering technique and integrated in a microfluidic channel. Probe-DNA immobilized on the fiber-coupler surface enables specific recognition of target DNA sequences and effectively facilitates the trapping of target DNA molecules. The binding characteristics of biomolecules on the fiber-coupler surface have been theoretically analyzed and experimentally demonstrated. Experimental results indicate that the spectral response of the loop-shaped fiber coupler immobilized with probe DNA exhibits a red-shift with the trapping of the DNA biomolecules. The proposed microfluidic system possesses such desirable merits as simple structure, label-free method and high integration, which make it a promising candidate for applications in molecular biology and related bioengineering areas.

Abstract:An optical fiber optofluidic biosensor for the detection of DNA hybridization and methylation has been proposed and experimentally demonstrated. An in-line fiber Michelson interferometer was formed in the photonic crystal fiber. A micrhole in the collapsed region, which combined the tunable mode coupler and optofluidic channel, was fabricated by using femtosecond laser micromachining. The mode field diameter of the guided light is changed with the refractive index in the optofluidic channel, which results in the tunable coupling ratio. Label-free detections of the DNA hybridization and methylation have been experimentally demonstrated. The probe single stranded DNA (ssDNA) was bound with the surface of the optofluidic channel through the Poly-l-lysine layer, and the hybridization between a short 22-mer probe ssDNA and a complementary target ssDNA was carried out and detected by interrogating the fringe visibility of the reflection spectrum. Then, the DNA methylation was also detected through the binding between the methylated DNA and the 5-methylcytosine (5-mC) monoclonal antibody. The experiments results demonstrate that the limit of detection of 5nM is achieved, establishing the tunable mode coupler as a sensitive and versatile biosensor. The sensitive optical fiber optofluidic biosensor possesses high specificity and low temperature cross-sensitivity.

Abstract:A label-free fiber-optic biosensor with a reflective microfiber Bragg grating (mFBG) configuration for in-situ DNA hybridization detection has been proposed and experimentally demonstrated. A single straight Bragg grating inscribed in the silica microfiber provides two well-defined resonances in reflection, which show different response to external medium refractive index (RI) and present the same temperature sensitivity. By monitoring the wavelength separation between these two resonances, temperature-compensated RI measurement has been achieved. The label-free bio-recognition scheme used demonstrates that the sensor relies on the surface functionalization of a monolayer of poly-l-lysine (PLL), synthetic DNA sequences that bind with high specificity to a given target. In addition to monitoring the surface functionalization of the fiber in real-time, the results also show how the fiber biosensor can detect the presence of the DNA hybridization with high specificity, in various concentration of target DNA solutions, with lowest detectable concentration of 0.5 µM.

Abstract:The detection of DNA sequence hybridization has taken on a critical importance for the research of life science, microbiology, and environmental science. In this paper, a D-shaped single mode fiber (SMF) SPR sensor with a composite nanostructure of hyperbolic metamaterials (HMM)/monolayer graphene was developed for DNA detection. The dispersion relation of the Bloch wave in HMM and the energy conversion between modes in plasma resonance were confirmed through calculation and simulation. During the experiment, the metamaterial combined with a monolayer graphene composite structure exhibited the sensitivity and quality factor of 5000 nm/RIU and 40 RIU-1, respectively. The sensor based on the optimal parameters was adopted to detect the hybridization of DNA molecules, and the affinity and reaction rates of DNA molecular hybridization were analyzed based on molecular reaction kinetics. As revealed by the results of this study, the sensor had the ad-vantages of miniaturization, low cost, and specificity detection, which could serve as a novel sensor for DNA hybridization detection from visible light to near infrared region.

Abstract:A "signal on" electrochemical sensing method was established for the detection of a designated 24-base DNA. This sensor system shows a simple structure with only composing of three probes. One capturing probe (CP) and one assistant probe (AP) are co-immobilized onto the Au electrode surface in a short CP/AP duplex state, and one methylene blue (MB) modified signaling probe (SP) is free in the detection solution. Before adding the target, a low background signal helpful for improving the sensitivity is obtained with low efficient electron transfer because of the MB labels far from the electrode surface; after adding the target, the longer and more stable CP/target duplex formed between CP and the target undoes the former CP/AP duplex to release the AP, which induces the formation of another AP/SP duplex. This structure can drive the MB labels close to the electrode surface with much higher efficient electron transfer, thereby producing a large detection signal. The proposed sensor features a high sensitivity with the detection limit (DL) of similar to 10 fM for the target. When used for discriminating the mismatched target, the sensor also exhibits a good ability and its high adjustability. (C) 2016 Elsevier B.V. All rights reserved.

Abstract:We have developed a variety of novel DNA biosensors using a new class of oligonucleotide probe, molecular beacon (MB). MB has the fluorescence signal transduction mechanism built within the molecules. It can report the presence of specific nucleic acids with high sensitivity and excellent selectivity. Biotinylated MBs have been designed and synthesized for immobilization onto silica surface through avidin-biotin binding. The effect of the avidin-biotin bridge on the MB hybridization has been studied. Our result shows that using streptavidin has less effect than using avidin in MB hybridization. Two kinds of fiber optical DNA sensors have been prepared and characterized: a fiber optic evanescent wave sensor and a submicrometer optical fiber sensor. The sensors are rapid,stable, highly selective, reproducible and regenerable. They have been applied to detect specific DNA and mRNA sequences and to the study of the DNA hybridization kinetics. Silica nanoparticles have also been used for MB immobilization in order to prepare a large quantity of nanometer sized DNA/RNA biosensors.
