Abstract:Deep neural networks have attracted growing interests in medical image due to its success in computer vision tasks. One barrier for the application of deep neural networks is the need of large amounts of prior training pairs, which is not always feasible in clinical practice. Recently, the deep image prior framework shows that the convolutional neural network (CNN) can learn intrinsic structure information from the corrupted image. In this work, an iterative parametric reconstruction framework is proposed using deep neural network as constraint. The network does not need prior training pairs, but only the patient's own computed tomography (CT) image. The training is based on Logan plot derived from multi-bed-position dynamic positron emission tomography (PET) images using 68Ga-PRGD2 tracer. We formulated the estimation of the slope of Logan plot as a constraint optimization problem and solved it using the alternating direction method of multipliers (ADMM) algorithm. Quantification results based on real patient dataset shows that the proposed parametric reconstruction method is better than the Gaussian denoising and non-local mean denoising methods.
Population and Individual Information Guided PET Image Denoising Using Deep Neural Network

Abstract:Positron emission tomography (PET) images still suffer from low signal-to-noise ratio (SNR) due to various physical degradation factors. Recently deep neural networks (DNNs) have been successfully applied to medical image denoising tasks when large number of training pairs are available. Previously the deep image prior framework1 shows that individual information can be enough to train a denoising network, with noisy image itself as the training label. In this work, we propose to improve PET image quality by jointly employing population and individual information based on DNN. The population information was utilized by pre-training the network using a group of patients. The individual information was introduced during testing phase by fine-tuning the population-information-trained network. Unlike traditional DNN denoising, in this framework fine-tuning during testing phase is available as the noisy PET image itself was treated as the training label. Quantification results based on clinical PET/MR datasets containing thirty patients demonstrate that the proposed framework outperforms Gaussian, non-local mean and deep image prior denoising methods.

Abstract:In the past decades, Computed Tomography (CT) images have been widely used and played a critically role in medical diagnosis. In low-dose CT images, reducing the radiation dose can reduce damage to patients, but at the same time, the projected image is contaminated with noise, resulting in a lot of noise in the reconstructed medical CT image, which can affect the clinical diagnosis. Based on the network structure of GoogleNet and Inception series, and combined with deep residual learning and convolutional neural networks, a novel denoising method with multi-feature extraction is proposed in this paper for medical CT images. The extraction of shallow multi-features in medical CT images is achieved by combining convolution filters of different sizes. This is useful for obtaining more detailed feature information in the image. Through the fusion of image features, the noise learning in medical CT images is realized. The developed neural network is more targeted to the removal of noise in the medical CT image. Experimental results show the denoised medical CT images can better retain edge and texture area details with the proposed method. Compared with the existing methods, the method proposed in this paper improves the denoising effect of medical CT images.
PET Image Denoising Using Unsupervised Deep Learning.

Abstract:Image quality of positron emission tomography (PET) is limited by various physical degradation factors. Our study aims to perform PET image denoising by utilizing prior information from the same patient. The proposed method is based on unsupervised deep learning, where no training pairs are needed. In this method, the prior high-quality image from the patient was employed as the network input and the noisy PET image itself was treated as the training label. Constrained by the network structure and the prior image input, the network was trained to learn the intrinsic structure information from the noisy image and output a restored PET image. To validate the performance of the proposed method, a computer simulation study based on the BrainWeb phantom was first performed. A 68Ga-PRGD2 PET/CT dataset containing 10 patients and a 18F-FDG PET/MR dataset containing 30 patients were later on used for clinical data evaluation. The Gaussian, non-local mean (NLM) using CT/MR image as priors, BM4D, and Deep Decoder methods were included as reference methods. The contrast-to-noise ratio (CNR) improvements were used to rank different methods based on Wilcoxon signed-rank test. For the simulation study, contrast recovery coefficient (CRC) vs. standard deviation (STD) curves showed that the proposed method achieved the best performance regarding the bias-variance tradeoff. For the clinical PET/CT dataset, the proposed method achieved the highest CNR improvement ratio (53.35% ± 21.78%), compared with the Gaussian (12.64% ± 6.15%, P = 0.002), NLM guided by CT (24.35% ± 16.30%, P = 0.002), BM4D (38.31% ± 20.26%, P = 0.002), and Deep Decoder (41.67% ± 22.28%, P = 0.002) methods. For the clinical PET/MR dataset, the CNR improvement ratio of the proposed method achieved 46.80% ± 25.23%, higher than the Gaussian (18.16% ± 10.02%, P < 0.0001), NLM guided by MR (25.36% ± 19.48%, P < 0.0001), BM4D (37.02% ± 21.38%, P < 0.0001), and Deep Decoder (30.03% ± 20.64%, P < 0.0001) methods. Restored images for all the datasets demonstrate that the proposed method can effectively smooth out the noise while recovering image details. The proposed unsupervised deep learning framework provides excellent image restoration effects, outperforming the Gaussian, NLM methods, BM4D, and Deep Decoder methods.

Abstract:Increasing use of CT in modern medical practice has raised concerns over associated radiation dose. Reduction of radiation dose associated with CT can increase noise and artifacts, which can adversely affect diagnostic confidence. Denoising of low-dose CT images on the other hand can help improve diagnostic confidence, which however is a challenging problem due to its ill-posed nature, since one noisy image patch may correspond to many different output patches. In the past decade, machine learning based approaches have made quite impressive progress in this direction. However, most of those methods, including the recently popularized deep learning techniques, aim for minimizing mean-squared-error (MSE) between a denoised CT image and the ground truth, which results in losing important structural details due to over-smoothing, although the PSNR based performance measure looks great. In this work, we introduce a new perceptual similarity measure as the objective function for a deep convolutional neural network to facilitate CT image denoising. Instead of directly computing MSE for pixel-to-pixel intensity loss, we compare the perceptual features of a denoised output against those of the ground truth in a feature space. Therefore, our proposed method is capable of not only reducing the image noise levels, but also keeping the critical structural information at the same time. Promising results have been obtained in our experiments with a large number of CT images.

Abstract:Recently, deep learning-based denoising methods have been gradually used for PET images denoising and have shown great achievements. Among these methods, one interesting framework is conditional deep image prior (CDIP) which is an unsupervised method that does not need prior training or a large number of training pairs. In this work, we combined CDIP with Logan parametric image estimation to generate high-quality parametric images. In our method, the kinetic model is the Logan reference tissue model that can avoid arterial sampling. The neural network was utilized to represent the images of Logan slope and intercept. The patient's computed tomography (CT) image or magnetic resonance (MR) image was used as the network input to provide anatomical information. The optimization function was constructed and solved by the alternating direction method of multipliers (ADMM) algorithm. Both simulation and clinical patient datasets demonstrated that the proposed method could generate parametric images with more detailed structures. Quantification results showed that the proposed method results had higher contrast-to-noise (CNR) improvement ratios (PET/CT datasets: 62.25%±29.93%; striatum of brain PET datasets : 129.51%±32.13%, thalamus of brain PET datasets: 128.24%±31.18%) than Gaussian filtered results (PET/CT datasets: 23.33%±18.63%; striatum of brain PET datasets: 74.71%±8.71%, thalamus of brain PET datasets: 73.02%±9.34%) and nonlocal mean (NLM) denoised results (PET/CT datasets: 37.55%±26.56%; striatum of brain PET datasets: 100.89%±16.13%, thalamus of brain PET datasets: 103.59%±16.37%).

However, low-count PET scans often suffer from high image noise, which can negatively impact image quality and diagnostic performance. Recent advances in deep learning have shown great potential for recovering underlying signal from noisy counterparts. However, neural networks trained on a specific noise level cannot be easily generalized to other noise levels due to different noise amplitude and variances. To obtain optimal denoised results, we may need to train multiple networks using data with different noise levels. But this approach may be infeasible in reality due to limited data availability. Denoising dynamic PET images presents additional challenge due to tracer decay and continuously changing noise levels across dynamic frames. To address these issues, we propose a Unified Noise-aware Network (UNN) that combines multiple sub-networks with varying denoising power to generate optimal denoised results regardless of the input noise levels. Evaluated using large-scale data from two medical centers with different vendors, presented results showed that the UNN can consistently produce promising denoised results regardless of input noise levels, and demonstrate superior performance over networks trained on single noise level data, especially for extremely low-count data.

Abstract:PET image reconstruction is challenging due to the ill-poseness of the inverse problem and limited number of detected photons. Recently deep neural networks have been widely and successfully used in computer vision tasks and attracted growing interests in medical imaging. In this work, we trained a deep residual convolutional neural network to improve PET image quality by using the existing inter-patient information. An innovative feature of the proposed method is that we embed the neural network in the iterative reconstruction framework for image representation, rather than using it as a post-processing tool. We formulate the objective function as a constraint optimization problem and solve it using the alternating direction method of multipliers (ADMM) algorithm. Both simulation data and hybrid real data are used to evaluate the proposed method. Quantification results show that our proposed iterative neural network method can outperform the neural network denoising and conventional penalized maximum likelihood methods.

Abstract:The spectral computed tomography (CT) based on photon counting detectors can collect the incident photons with different energy ranges. However, due to the low photon counts in narrow energy bin and the unhomogeneous response problem of detector cells, there are severe noise and ring artifacts in reconstructed spectral CT images. We proposed an image denoising and ring artifacts removal method via improved Fully Convolutional Pyramid Residual Network (FCPRN). In our study, we scanned a mouse specimen with spectral CT based on photon counting detector, and reconstructed mouse CT images as data set. Then we use the data set to train our network for image denoising and ring artifacts removal. Experimental results demonstrated that the proposed method could reduce noise and suppress ring artifacts of spectral CT images concurrently in different energy ranges. And the performance of the FCPRN is better than that of some networks for CT image denoising.

Abstract:BackgroundReducing the radiation dose from computed tomography (CT) can significantly reduce the radiation risk to patients. However, low-dose CT (LDCT) suffers from severe and complex noise interference that affects subsequent diagnosis and analysis. Recently, deep learning-based methods have shown superior performance in LDCT image-denoising tasks. However, most methods require many normal-dose and low-dose CT image pairs, which are difficult to obtain in clinical applications. Unsupervised methods, on the other hand, are more general. PurposeDeep learning methods based on GAN networks have been widely used for unsupervised LDCT denoising, but the additional memory requirements of the model also hinder its further clinical application. To this end, we propose a simpler multi-stage denoising framework trained using unpaired data, the progressive cyclical convolutional neural network (PCCNN), which can remove the noise from CT images in latent space. MethodsOur proposed PCCNN introduces a noise transfer model that transfers noise from LDCT to normal-dose CT (NDCT), denoised CT images generated from unpaired CT images, and noisy CT images. The denoising framework also contains a progressive module that effectively removes noise through multi-stage wavelet transforms without sacrificing high-frequency components such as edges and details. ResultsCompared with seven LDCT denoising algorithms, we perform a quantitative and qualitative evaluation of the experimental results and perform ablation experiments on each network module and loss function. On the AAPM dataset, compared with the contrasted unsupervised methods, our denoising framework has excellent denoising performance increasing the peak signal-to-noise ratio (PSNR) from 29.622 to 30.671, and the structural similarity index (SSIM) was increased from 0.8544 to 0.9199. The PCCNN denoising results were relatively optimal and statistically significant. In the qualitative result comparison, PCCNN without introducing additional blurring and artifacts, the resulting image has higher resolution and complete detail preservation, and the overall structural texture of the image is closer to NDCT. In visual assessments, PCCNN achieves a relatively balanced result in noise suppression, contrast retention, and lesion discrimination. ConclusionsExtensive experimental validation shows that our scheme achieves reconstruction results comparable to supervised learning methods and has performed well in image quality and medical diagnostic acceptability.

Abstract:To reduce the potential radiation risk, low-dose CT has attracted much attention. However, simply lowering the radiation dose will lead to significant deterioration of the image quality. In this paper, we propose a noise reduction method for low-dose CT via deep neural network without accessing original projection data. A deep convolutional neural network is trained to transform low-dose CT images towards normal-dose CT images, patch by patch. Visual and quantitative evaluation demonstrates a competing performance of the proposed method.
Learning-Based Ct Perfusion Image Denoising With Only Noisy Training Data

Abstract:Computed tomography perfusion (CTP) imaging measures the hemodynamics of the brain parenchyma, which provides important information for acute ischemic stroke diagnosis. CTP images are very noisy due to the low dose in the sequential scans. Conventional denoising methods significantly reduce the spatial resolution, which leads to low sensitivity to small infarct cores. Despite of the success of deep neural networks in medical image denoising and reconstruction, they require high quality reference images for training, which are not available in CTP. In this work, we proposed a network-based method for CTP denoising which only required noisy data. Rather than mapping a noisy image to its clean version, the network was learned by mapping the noisy image to its estimation with independent noise. The noise-to-noise training was equivalent to learning noise-to-clean mapping with independent noises. The method was trained and tested on ISLES 2018 dataset and demonstrated improved spatial resolution, noise level and contrast to noise ratio compared to existing denoising methods.

Abstract:The quantitative accuracy of positron emission tomography (PET) is affected by several factors, including the intrinsic resolution of the imaging system and inherently noisy data, which result in a low signal-to-noise ratio (SNR) of PET image. To address this problem, in this paper, we proposed a novel deep learning denoising framework aiming to enhance the quantitative accuracy of dynamic PET images via introduction of deep image prior (DIP) combined with Regularization by Denoising (RED), as such the method is labeled as DeepRED denoising. The network structure is based on encoder-decoder architecture and uses skip connections to combine hierarchical features to generate the estimated image. The network input can be random noise or other prior images (such as the patient's own static PET image), avoiding the need of high quality noiseless images, which is limited in PET clinical practice due to high radiation dose. Based on simulated data and real patient data, the quantitative performance of the proposed method was compared with conventional Gaussian filtering (GF), non-local mean (NLM), block-matching and 3D filtering (BM3D), DIP and stochastic gradient Langevin dynamics (SGLD) method. Overall, the proposed method can outperform other conventional methods in substantial visual as well as quantitative accuracy improvements (in terms of noise versus bias performance) with and without prior images.
Convolutional neural networks for improving image quality with noisy PET data

Abstract:Goal: PET is a relatively noisy process compared to other imaging modalities, and sparsity of acquisition data leads to noise in the images. Recent work has focused on machine learning techniques to improve PET images, and this study investigates a deep learning approach to improve the quality of reconstructed image volumes through denoising by a 3D convolution neural network. Potential improvements were evaluated within a clinical context by physician performance in a reading task. Methods: A wide range of controlled noise levels was emulated from a set of chest PET data in patients with lung cancer, and a convolutional neural network was trained to denoise the reconstructed images using the full-count reconstructions as the ground truth. The benefits, over conventional Gaussian smoothing, were quantified across all noise levels by observer performance in an image ranking and lesion detection task. Results: The CNN-denoised images were generally ranked by the physicians equal to or better than the Gaussian-smoothed images for all count levels, with the largest effects observed in the lowest-count image sets. For the CNN-denoised images, overall lesion contrast recovery was 60% and 90% at the 1 and 20 million count levels, respectively. Notwithstanding the reduced lesion contrast recovery in noisy data, the CNN-denoised images also yielded better lesion detectability in low count levels. For example, at 1 million true counts, the average true positive detection rate was around 40% for the CNN-denoised images and 30% for the smoothed images. Conclusion: Significant improvements were found for CNN-denoising for very noisy images, and to some degree for all noise levels. The technique presented here offered however limited benefit for detection performance for images at the count levels routinely encountered in the clinic.
Prior knowledge driven machine learning approach for PET sinogram data denoising

Abstract:Machine learning, especially convolutional neural network (CNN) approach has been successfully applied in noise suppression in natural image. However, shifting from natural image to medical image filed remains challenging due to specific difficulties such as training samples limitation, clinically meaningful image quality requirement and so on. To address this challenge, one possible solution is to incorporate our human prior knowledge into the machine learning model to better benefit its power. Therefore, in this work, we propose one prior knowledge driven machine learning based approach for positron emission tomography (PET) sinogram data denoising. Two main properties of PET sinogram data were considered in CNN architecture design, which are the Poisson statistics of the data and different correlation strength in the detector and view directions. Specially, for the statistical property, the sparse non-local method was used. For the correlation property, separate convolution was applied in two directions respectively. Experimental results showed the proposed model outperform the CNN model without prior knowledge. Results also demonstrate our insight of applying human knowledge strength the power of machine learning in medical imaging field.
A Noise-level-aware Framework for PET Image Denoising

Abstract:In PET, the amount of relative (signal-dependent) noise present in different body regions can be significantly different and is inherently related to the number of counts present in that region. The number of counts in a region depends, in principle and among other factors, on the total administered activity, scanner sensitivity, image acquisition duration, radiopharmaceutical tracer uptake in the region, and patient local body morphometry surrounding the region. In theory, less amount of denoising operations is needed to denoise a high-count (low relative noise) image than images a low-count (high relative noise) image, and vice versa. The current deep-learning-based methods for PET image denoising are predominantly trained on image appearance only and have no special treatment for images of different noise levels. Our hypothesis is that by explicitly providing the local relative noise level of the input image to a deep convolutional neural network (DCNN), the DCNN can outperform itself trained on image appearance only. To this end, we propose a noise-level-aware framework denoising framework that allows embedding of local noise level into a DCNN. The proposed is trained and tested on 30 and 15 patient PET images acquired on a GE Discovery MI PET/CT system. Our experiments showed that the increases in both PSNR and SSIM from our backbone network with relative noise level embedding (NLE) versus the same network without NLE were statistically significant with p<0.001, and the proposed method significantly outperformed a strong baseline method by a large margin.

Abstract:Objective. Deep learning denoising networks are typically trained with images that are representative of the testing data. Due to the large variability of the noise levels in positron emission tomography (PET) images, it is challenging to develop a proper training set for general clinical use. Our work aims to develop a personalized denoising strategy for the low-count PET images at various noise levels. Approach. We first investigated the impact of the noise level in the training images on the model performance. Five 3D U-Net models were trained on five groups of images at different noise levels, and a one-size-fits-all model was trained on images covering a wider range of noise levels. We then developed a personalized weighting method by linearly blending the results from two models trained on 20%-count level images and 60%-count level images to balance the trade-off between noise reduction and spatial blurring. By adjusting the weighting factor, denoising can be conducted in a personalized and task-dependent way. Main results. The evaluation results of the six models showed that models trained on noisier images had better performance in denoising but introduced more spatial blurriness, and the one-size-fits-all model did not generalize well when deployed for testing images with a wide range of noise levels. The personalized denoising results showed that noisier images require higher weights on noise reduction to maximize the structural similarity and mean squared error. And model trained on 20%-count level images can produce the best liver lesion detectability. Significance. Our study demonstrated that in deep learning-based low dose PET denoising, noise levels in the training input images have a substantial impact on the model performance. The proposed personalized denoising strategy utilized two training sets to overcome the drawbacks introduced by each individual network and provided a series of denoised results for clinical reading.

Abstract:Abstract Objective. Currently, the field of low-dose CT (LDCT) denoising is dominated by supervised learning based methods, which need perfectly registered pairs of LDCT and its corresponding clean reference image (normal-dose CT). However, training without clean labels is more practically feasible and significant, since it is clinically impossible to acquire a large amount of these paired samples. In this paper, a self-supervised denoising method is proposed for LDCT imaging. Approach. The proposed method does not require any clean images. In addition, the perceptual loss is used to achieve data consistency in feature domain during the denoising process. Attention blocks used in decoding phase can help further improve the image quality. Main results. In the experiments, we validate the effectiveness of our proposed self-supervised framework and compare our method with several state-of-the-art supervised and unsupervised methods. The results show that our proposed model achieves competitive performance in both qualitative and quantitative aspects to other methods. Significance. Our framework can be directly applied to most denoising scenarios without collecting pairs of training data, which is more flexible for real clinical scenario.

Deep Learning for Low-Dose CT Denoising

Abstract:Low-dose CT denoising is a challenging task that has been studied by many researchers. Some studies have used deep neural networks to improve the quality of low-dose CT images and achieved fruitful results. In this paper, we propose a deep neural network that uses dilated convolutions with different dilation rates instead of standard convolution helping to capture more contextual information in fewer layers. Also, we have employed residual learning by creating shortcut connections to transmit image information from the early layers to later ones. To further improve the performance of the network, we have introduced a non-trainable edge detection layer that extracts edges in horizontal, vertical, and diagonal directions. Finally, we demonstrate that optimizing the network by a combination of mean-square error loss and perceptual loss preserves many structural details in the CT image. This objective function does not suffer from over smoothing and blurring effects caused by per-pixel loss and grid-like artifacts resulting from perceptual loss. The experiments show that each modification to the network improves the outcome while only minimally changing the complexity of the network.
