Abstract:Rubus L. is one of the most diverse genera belonging to Rosaceae; it consists of more than 700 species with a worldwide distribution. It thus provides an ideal natural "supergenus" for studying the importance of its edible, medicinal, and phylogenetic characteristics for application in our daily lives and fundamental scientific studies. The Rubus genus includes many economically important species, such as blackberry (R. fruticosus L.), red raspberry (R. ideaus L.), black raspberry (R. occidentalis L.), and raspberry (R. chingii Hu), which are widely utilized in the fresh fruit market and the medicinal industry. Although Rubus species have existed in human civilization for hundreds of years, their utilization as fruit and in medicine is still largely inadequate, and many questions on their complex phylogenetic relationships need to be answered. In this review, we briefly summarize the history and progress of studies on Rubus, including its domestication as a source of fresh fruit, its medicinal uses in pharmacology, and its systematic position in the phylogenetic tree. Recent available evidence indicates that (1) thousands of Rubus cultivars were bred via time- and labor-consuming methods from only a few wild species, and new breeding strategies and germplasms were thus limited; (2) many kinds of species in Rubus have been used as medicinal herbs, though only a few species (R. ideaus L., R. chingii Hu, and R. occidentalis L.) have been well studied; (3) the phylogeny of Rubus is very complex, with the main reason for this possibly being the existence of multiple reproductive strategies (apomixis, hybridization, and polyploidization). Our review addresses the utilization of Rubus, summarizing major relevant achievements and proposing core prospects for future application, and thus could serve as a useful roadmap for future elite cultivar breeding and scientific studies.

Abstract:Rubus chingii Hu is the only species that is used for both edible and medicinal purposes among the 194 species of the genus Rubus in China. It is well known for its sweet and sour fresh fruits that are rich in vitamins and for its dried immature fruits that are used to treat kidney-related ailments. This study aims to evaluate genetic diversity and population structure and build a core germplasm repository of 132 R. chingii accessions from the provinces of Jiangxi and Fujian, using Hyper-seq-derived single-nucleotide polymorphism (SNP) markers. This is the first genetic study of R. chingii based on SNP molecular markers, and a total of 1,303,850 SNPs and 433,159 insertions/deletions (InDels) were identified. Low values for observed heterozygosity, nucleotide diversity (Pi) and fixation indexes (Fis) indicated low genetic diversity within populations, and an analysis of molecular variance (AMOVA) showed that 37.4% and 62.6% of the variations were found between populations and within samples, respectively. Four main clusters were identified by means of neighbor-joining (NJ) trees, the ADMIXTURE program and principal component analysis (PCA). Based on the genetic diversity, we finally constructed 38 representative core collections, representing 50% of the total core germplasm samples and 95.3% of the genotypes. In summary, the results of our study can provide valuable information on the genetic structure of R. chingii germplasm resources, which is helpful for further explorations of potential high-quality genes and for formulating future breeding and conservation strategies.

Abstract:Abstract Background Rubus is the largest genus of the family Rosaceae and is valued as medicinal, edible, and ornamental plants. Here, we sequenced and assembled eight chloroplast (cp) genomes of Rubus from the Dabie Mountains in Central China. Fifty-one Rubus species were comparatively analyzed for the cp genomes including the eight newly discovered genomes and forty-three previously reported in GenBank database (NCBI). Results The eight newly obtained cp genomes had the same quadripartite structure as the other cp genomes in Rubus . The length of the eight plastomes ranged from 155,546 bp to 156,321 bp with similar GC content (37.0 to 37.3%). The results indicated 133–134 genes were annotated for the Rubus plastomes, which contained 88 or 89 protein coding genes (PCGs), 37 transfer RNA genes (tRNAs), and eight ribosomal RNA genes (rRNAs). Among them, 16 (or 18) of the genes were duplicated in the IR region. Structural comparative analysis results showed that the gene content and order were relatively preserved. Nucleotide variability analysis identified nine hotspot regions for genomic divergence and multiple simple sequences repeats (SSRs), which may be used as markers for genetic diversity and phylogenetic analysis. Phylogenetic relationships were highly supported within the family Rosaceae, as evidenced by sub-clade taxa cp genome sequences. Conclusion Thus, the whole plastome may be used as a super-marker in phylogenetic studies of this genus.

Abstract:Rubus berries is a nutrient-rich fruit that is cultivated in Europe, the United States, China and other regions of the world. Up to now, about 260 compounds have been isolated from Rubus berries, including polyphenols, terpenoids, volatile components, and organic acids. Rubus berries have been developed into a variety of functional foods, dietary supplements and pharmaceutical preparations due to their abundant bioactive substances. Modern pharmacological studies have shown that the Rubus berries have anti-oxidant, anti-inflammatory, anti-gastric ulcer, anti-tumor, anti-obesity, anti-aging, hypoglycemic, hepatoprotective, immunomodulatory, and antibacterial activities. To date, its nutritional compositions, health beneficial properties quality control methods studies have made significant progress, and some traditional uses have been supported and clarified by modern pharmacological studies. This paper reviews the botany, value in use, chemical compositions, biological and pharmacological activities, and quality control related to the Rubus berries, to support the future development of its medicinal and dietary potential for health maintenance.

Abstract:Based on the investigation of wild ornamental spermatophyte in Guangzhou,648 wild spermatophyte species were ornamental in Guangzhou,including 136 families and 393 genera.This paper evaluated their ornamental characteristics by AHP,and made suggestions that 109 species had high ornamental value which were devided into 4 types.The native plants such as colored leaves trees,ornamental fruit and flower plants,lianes,ground covers,sciophyte and honey plants had great potential in further exploitation and application in horticulture and Lunar New Year Flower market.Through full development,the human-arbor-shrub landscape harmonious development was promoted in deed.

Comparative Analysis of Complete Chloroplast Genomes of Rubus in China: Hypervariable Regions and Phylogenetic Relationships

Abstract:With more than 200 species of native Rubus, China is considered a center of diversity for this genus. Due to a paucity of molecular markers, the phylogenetic relationships for this genus are poorly understood. In this study, we sequenced and assembled the plastomes of 22 out of 204 Chinese Rubus species (including varieties) from three of the eight sections reported in China, i.e., the sections Chamaebatus, Idaeobatus, and Malachobatus. Plastomes were annotated and comparatively analyzed with the inclusion of two published plastomes. The plastomes of all 24 Rubus species were composed of a large single-copy region (LSC), a small single-copy region (SSC), and a pair of inverted repeat regions (IRs), and ranged in length from 155,464 to 156,506 bp. We identified 112 unique genes, including 79 protein-coding genes, 29 transfer RNAs, and four ribosomal RNAs. With highly consistent gene order, these Rubus plastomes showed strong collinearity, and no significant changes in IR boundaries were noted. Nine divergent hotspots were identified based on nucleotide polymorphism analysis: trnH-psbA, trnK-rps16, rps16-trnQ-psbK, petN-psbM, trnT-trnL, petA-psbJ, rpl16 intron, ndhF-trnL, and ycf1. Based on whole plastome sequences, we obtained a clearer phylogenetic understanding of these Rubus species. All sampled Rubus species formed a monophyletic group; however, sections Idaeobatus and Malachobatus were polyphyletic. These data and analyses demonstrate the phylogenetic utility of plastomes for systematic research within Rubus.

Abstract:The PCR amplification of total genomic DNA from eighteen provenances of Zuili (Prunus salicina Lindl. ) and three outgroups were researched by RAPD marker method, and on this basis, the genetic relationship of eighteen provenances was analyzed by cluster analysis. In addition, the comparative analysis of main agronomic characters of eighteen provenances was also conducted. RAPD analysis result shows that seventy-one bands are amplified with fourteen random primers selected from seventy random primers, in which there are twenty-nine polymorphic bands with a percentage of 40.8%. The cluster analysis result shows that eighteen provenances and three outgroups are divided into seven groups when Euclidean square distance is 0.060, in which each of three outgroups is an independent group, eighteen provenances of Zuili are divided into four groups. Each of two provenances including YXM and HW3 is an independent group, five provenances including HW2, WS, HP1, FB1 and FB2 are clustered in one group, other eleven provenances are clustered in one group. The peel colour of eighteen provenances of Zuili all is red, and the percentages of deep red and dark red each is 50%. According to maturing period of fruit, eighteen provenances of Zuili are approximately divided into early and late maturing type, maturing period is in mid and late June or early and mid July, respectively. By comparison, the early maturing type has some features including higher single fruit weight, lower soluble solid content and earlier flowering stage by 3-4 d. According to comprehensive analysis of RAPD marker and agronomic characters, it is suggested that these provenances of Zuili in Jiaxing area exert mutation and differentiation during cultivation process. YXM provenance has a close relationship with most of eighteen provenances, and also has some excellent features, so YXM is probably an excellent provenance and worth doing further research.

Abstract:Blackberry and raspberry have high nutritional, health value, and are popular with consumers for their unique flavors. To explore the relationships between nutrient accumulation, antioxidant substance contents in blackberry and raspberry fruits, and fruit growth and development, seven Rubus cultivars were selected, and contents of the main active substance were determined. “Clode Summit” had the highest soluble sugar and fructose contents, “Chester”—the highest total phenol content, and “Bristol’—the highest anthocyanin content. Generally, the contents of flavonoids and total phenols showed a downward trend with the development of fruit in seven Rubus cultivars, and the content of anthocyanins increased rapidly in the later stage of development. Pearson correlation analysis showed extremely significant correlation between antioxidant activity and the contents of vitamin E, total phenols, and flavonoids. Flavonoids were extremely significantly positively correlated with the content of total phenols, and the contents of flavonoids and anthocyanins in various cultivars were highly negatively correlated. Considering the different nutritional ingredients and active antioxidant substance contents, “Clode Summit”, “Bristol”, and “Chester” are recommended for raw consumption, processing, and medicinal purposes, respectively. These results provide a reference for comparing the main active substance contents in different Rubus cultivars and their changes across fruit development stages.

Abstract:The wild resources of Dendrobium officinale in Anhui province were studied by textural research, data collection, interview survey and regional survey, in order to investigate the resources distribution and ecological characters and provide the reference for Anhui Dendrobium industry. In this paper, a part of producing areas of wild D. officinale in Anhui province was selected to analyze the ecological characters. As a result, we find that the wild resources of D. officinale in Anhui distributed only sporadic and the conditions of growth environment were harsh. Our findings may provide some suggestions on wild resources protection and artificial cultivation in suitable environments because the wild resources of D. officinale in Anhui are decreasing rapidly and facing an endangered situation.

Abstract:Rubus arcticus Linnaeus (1753) is a medicinal and edible plant in the Rosaceae with wide distribution in northeast China. The total length of the genome was 156,668 bp with a GC content of 37.1%, including a large single-copy (LSC, 85,958 bp) region, a small single-copy region (SSC, 18,756 bp), and inverted repeat (IR, 51,954 bp) regions. A total of 129 genes were identified. The numbers of protein genes tRNAs and rRNAs were 85, 36, and 8, respectively. Phylogenetic analysis indicated that R. arcticus belongs to the Rubus genus. Published R. arcticus chloroplast genomes have yielded insights into the closely related species identification, phylogenetic position and Rubus evolution.

Abstract:Rubus chingii Hu (R. chingii), referred to as "Fu-Pen-Zi" in Chinese, has great medicinal and dietary values since ancient times. The dried fruits of R. chingii have been widely used in traditional Chinese medicine (TCM) for the treatment of kidney enuresis and urinary frequency for centuries. According to current findings, R. chingii has been reported to contain a variety of chemical constituents, mostly triterpenoids, diterpenoids, flavonoids, and organic acids. These compounds have been demonstrated to be the major bioactive components responsible for pharmacological effects such as anticomplementary, anticancer, antioxidant, antimicrobial, and anti-inflammatory functions. Therefore, this review focused on the up-to-date published data of the literature about R. chingii and comprehensively summarized its phytochemistry, pharmacology, quality control, and toxicity to provide a beneficial support to its further investigations and applications in medicines and foods.

Abstract:Ammopiptanthus,belonging to the first batch of rare and endangered species in China and is the only evergreen,broadleaf and super xerophytic shrub in the northwestern desert zone and is slightly distributed over the ethnic regions,namely,Sinkiang,Inner Mongolia and Ningxia.During the long adaptation process of severe natural environment,Ammopiptanthus has evolved the characteristics of drought-resistance,frigid-resistance and anti-wind erosion,etc.,whose genome contains abundant anti-stress genes.Ammopiptanthus has important ecological,economical and scientific value.Finally,the biological characters,values and conservation biology as well as anti-stress genes exploiting in Ammopiptanthus were summarized.
Identification and Functional Verification of the Glycosyltransferase Gene Family Involved in Flavonoid Synthesis in Rubus chingii Hu

Abstract:Glycosylation is catalyzed by UDP-glycosyltransferase (UGT) and plays an important role in enriching the diversity of flavonoids. Rubus plants contain a lot of natural flavonoid glycosides, which are important plants with a homology of medicine and food. However, information about the Rubus UGT gene family is very limited. In this study, we carried out genome-wide analysis and identified the 172, 121, 130, 121 UGT genes in R. chingii, R. corchorifolius, R. idaeus, and R. occidentalis, respectively, and divided them into 18 groups. The analysis of the protein motif and gene structure showed that there were structural and functional conservations in the same group, but there were differences among different groups. Gene replication analysis showed that raspberry and dicotyledons had a higher homology. The expansion of the UGTs gene family was mainly driven by tandem replication events, and experienced purified selection during the long evolution of the raspberry. Cis-acting element analysis showed that they were related to plant growth and development, hormone regulation, and stress response. In addition, according to a comprehensive analysis of the co-expression network constructed by transcriptome data and phylogenetic homology, RchUGT169 was identified as a flavonoid glucosyltransferase. Through the transient expression in tobacco, it was verified that RchUGT169 could catalyze the conversion of kaempferol and quercetin to the corresponding flavonoid glycosides. In conclusion, this research enriched the understanding of the diversity of UGTs in Rubus and determined that RcUGT169 can catalyze flavonoids.

Abstract:Aims Rosaceae is a widely-distributed family with numerous economic resource plants in China.However, the species richness pattern and the current conservation status of resource plants remain poorly evaluated.Here we aim to identify the economic resource plants of Rosaceae in China, estimate the species richness patterns for all Rosaceae plants combined and for different resource groups and evaluate the relationships between species richness patterns and environmental variables.We also evaluate the current conservation status of economic resource plants of Rosaceae. MethodsWe first made the species list of all 914 Rosaceae species in China and identified the species with different economic usages, including edible, ornamental, medicinal plants and fruit germplasm resources.We then collected high-resolution distribution maps of all Rosaceae species, estimated the species richness patterns by overlapping these maps, and identified the diversity hotspots of different species groups.With high-resolution environmental data, we compared the effects of different environmental variables on the species richness and species composition of all Rosaceae species combined and the four main resource groups using generalized linear models (GLM) and redundancy analysis (RDA).Finally, we evaluated the conservation status of Rosaceae with distribution data overlaid by maps of nature reserves of China in ArcGIS.Important findings 1) The species richness hotspots of Rosaceae in China are mainly located in the mountain areas in the north, east and west of Sichuan basin as well as Hengduan Mountains.2) Species richness patterns of Rosaceae are mainly determined by humidity factors.3) Poorly protected species are mainly in Hengduan Mountains, Southeast Yunnan and Xizang, and concentrated in the genus of Rubus.
