Abstract:There is always a tradeoff between the resolution and the signal-to-noise ratio (SNR) in confocal microscopy. In particular, the pinhole size is very important for maintaining a balance between them. In this paper, we propose a method for improving the lateral resolution and image SNR in confocal microscopy without making any changes to the hardware. By using the fluorescence emission difference (FED) approach, we divide the images acquired by different pinhole sizes into one image acquired by the central pinhole and several images acquired by ring-shaped pinholes. Then, they are added together with the deconvolution method. Simulation and experimental results for fluorescent particles and cells show that our method can achieve a far better resolution than a large pinhole and a higher SNR than a small pinhole. Moreover, our method can improve the performance of classic confocal laser scanning microscopy (CLSM) to a certain extent, especially CLSM with a continuously variable pinhole.
Enhanced Rotated Mask R-CNN for Chromosome Segmentation.

Abstract:Karyotyping is an important process for finding chromosome abnormalities that could cause genetic disorders. This process first requires cytogeneticists to arrange each chromosome from the metaphase image to generate the karyogram. In this process, chromosome segmentation plays an important role and it is directly related to whether the karyotyping can be achieved. The key to achieving accurate chromosome segmentation is to effectively segment the multiple touching and overlapping chromosomes at the same time identify the isolated chromosomes. This paper proposes a method named Enhanced Rotated Mask R-CNN for automatic chromosome segmentation and classification. The Enhanced Rotated Mask R-CNN method can not only accurately segment and classify the isolated chromosomes in metaphase images but also effectively alleviate the problem of inaccurate segmentation for touching and overlapping chromosomes. Experiments show that the proposed approach achieves competitive performances with 49.52 AP on multi-class evaluation and 69.96 AP on binary-class evaluation for chromosome segmentation.

Abstract:In consideration of secure and convenient, face gains increasing attention in variety of fields during the past decades. Since human face is most accessible from our daily life and preserves the richest information, face based biometric systems are widely used in person authentication applications. However, face recognition systems are always challenged by face spoofing attacks. Although, researchers have proposed many face spoofing detection methods, which have achieved great performances, we aim to develop a method to counter face spoofing, which combines the face detection stage and face spoofing detection stage together. In this paper, we design face anti-spoofing region-based convolutional neural network (FARCNN), based on improved Faster region-based convolutional neural network (R-CNN) framework. Motivated by face detection, we regard the face spoofing detection as a three-way classification to distinguish real face, fake face and background. We extend the typical Faster R-CNN scheme by optimizing several important strategies, including roi-pooling feature fusion and adding Crystal Loss function to the original multi-task loss function. In addition, an improved Retinex based LBP is presented to handle the different illumination conditions in face spoofing detection. Finally, these two detectors are further cascaded and achieve promising performances on the benchmark databases: CASIA-FASD, REPLAY-ATTACK and OULU-NPU. Besides, for the purpose of verifying the generalization capacity of the proposed cascade detector, we perform experiments on cross-databases and the results testify the effectiveness of our proposed method.
A New Few-Shot Learning Method of Digital PCR Image Detection

Abstract:With the global pandemic of infectious diseases, the demand for accurate nucleic acid detection is daily increasing. The traditional threshold-based algorithms are adopted as the mainstream for processing the images of digital polymerase chain reaction (dPCR) now, but they are facing huge challenges on complex problems such as irregular noise, uneven illumination, and the lack of data. So, this paper proposed a novel few-shot learning method based on our improved YOLOv3 model with fast processing speed and high accuracy to deal with complicated situations. Besides, to reduce the requirement of the large training dataset and annotation time of deep neural networks, we proposed the Random Background Transfer Method (RBTM) and Source Traceability Annotation Method (STAM) as the data augmentation and annotation method separately, which exploit the prior knowledge of the data and successfully realized the few-shot learning. Bases on the domain knowledge of dPCR images, our method could effectively augment images and reduce the labeling time by 70% while retaining the visually prominent features and improves the detection accuracy from 63.96% of the traditional threshold-based algorithm to as high as 98.98%. With the optimal processing speed and accuracy, our method is the state-of-art strategy for the detection of dPCR images now.

[A digital droplet PCR detection technique based on filter faster R-CNN]

Abstract:Objective: To propose a method for mitigate the impact of anomaly points (such as dust, bubbles, scratches on the chip surface, and minor indentations) in images on the results of digital droplet PCR (ddPCR) detection to achieve high-throughput, stable, and accurate detection. Methods: We propose a Filter Faster R-CNN ddPCR detection model, which employs Faster R-CNN to generate droplet prediction boxes followed by removing the anomalies within the positive droplet prediction boxes using an outlier filtering module (Filter). Using a plasmid carrying a norovirus fragment as the template, we established a ddPCR dataset for model training (2462 instances, 78.56%) and testing (672 instances, 21.44%). Ablation experiments were performed to test the effectiveness of 3 filtering branches of the Filter for anomaly removal on the validation dataset. Comparative experiments with other ddPCR droplet detection models and absolute quantification experiments of ddPCR were conducted to assess the performance of the Filter Faster R-CNN model. Results: In low-dust and dusty environments, the Filter Faster R-CNN model achieved detection accuracies of 98.23% and 88.35% for positive droplets, respectively, with composite F1 scores reaching 99.15% and 99.14%, obviously superior to the other models. The introduction of the filtering module significantly enhanced the positive accuracy of the model in dusty environments. In the absolute quantification experiments, a regression line was plotted using the results from commercial flow cytometry equipment as the standard concentration. The results show a regression line slope of 1.0005, an intercept of -0.025, and a determination coefficient of 0.9997, indicating high consistency between the two results. Conclusion: The ddPCR detection technique using the Filter Faster R-CNN model provides a robust detection method for ddPCR under various environmental conditions.
A Deep Learning Based Method for Automatic Analysis of High-Throughput Droplet Digital PCR Images

Abstract:Droplet digital PCR (ddPCR) is a technique for absolute quantification of nucleic acid molecules and is widely used in biomedical research and clinical diagnosis. ddPCR partitions the reaction solution containing target molecules into a large number of independent microdroplets for amplification and performs quantitative analysis of target molecules by calculating the proportion of positive droplets by the principle of Poisson distribution. Accurate recognition of positive droplets in ddPCR images is of great importance to guarantee the accuracy of target nucleic acid quantitative analysis. However, hand-designed operators are sensitive to interference and have disadvantages such as low contrast, uneven illumination, low sample copy number, and noise, and their accuracy and robustness still need to be improved. Herein, we developed a deep learning-based high-throughput ddPCR droplet detection framework for robust and accurate ddPCR image analysis, and the experimental results show that our method achieves excellent performance in the recognition of positive droplets (99.71%) within a limited time. By combining the Hough transform and a convolutional neural network (CNN), our novel method can automatically filter out invalid droplets that are difficult to be identified by local or global encoding methods and realize high-precision localization and classification of droplets in ddPCR images under variable exposure, contrast, and uneven illumination conditions without the need for image pre-processing and normalization processes.

Abstract:Chip-based digital assays such as the digital polymerase chain reaction (digital PCR), digital loop-mediated amplification (digital LAMP), digital enzyme-linked immunosorbent assay (digital ELISA) and digital proximity ligation assay (digital PLA) need high-throughput quantification of the captured fluorescence image data. However, traditional methods that are mainly based on image segmentation using either a fixed threshold or an automated hard threshold failed to extract valid signals over a broad range of image characteristics. In this study, we introduce a new method for automated image analysis to extract signals applied to chip-based digital assays. This approach precisely locates each micro-compartment based on the structure design of the chip, thereby eliminating the interference of non-signal noise in the image. Utilizing the principle that the human eyes can distinguish between the positive micro-compartments and the negative micro-compartments, we take the parameters of each micro-compartment together with its surrounding micro-compartments as the training dataset of the Random Forest classifier to classify the micro-compartments and extract valid signals, thus solving the problem caused by the differences among images. Furthermore, we adopted the iteration methodology that adds the output of a model's prediction to the input of the next model's training dataset, until the output of a model's prediction reaches the accuracy we expected, which improves the work efficiency during data training greatly. We demonstrate the method on the dPCR dataset and it performs well without any manual adjustment of settings. The results show that our proposed method can recognize the positive signals from the fluorescence images with an accuracy of 97.78%. With minor modification, bio-instrument companies or researchers can integrate this method into their digital assay devices' software conveniently.
A Novel Detection Framework About Conditions of Wearing Face Mask for Helping Control the Spread of COVID-19

Abstract:Properly wearing a face mask has become an effective way to limit the COVID-19 transmission. In this work, we target at detecting the fine-grained wearing state of face mask: face without mask, face with wrong mask, face with correct mask. This task has two main challenging points: 1) absence of practical datasets, and 2) small intra-class distance and large inter-class distance. For the first challenging point, we introduce a new practical dataset covering various conditions, which contains 8635 faces with different wearing status. For the second challenging point, we propose a novel detection framework about conditions of wearing face mask, named Context-Attention R-CNN, which enlarge the intra-class distance and shorten inter-class distance by extracting distinguishing features. Specifically, we first extract the multiple context feature for region proposals, and use attention module to weight these context feature from channel and spatial levels. And then, we decoupling the classification and localization branches to extract more appropriate feature for these two tasks respectively. Experiments show that the Context-Attention R-CNN achieves 84.1% mAP on our proposed dataset, outperforming Faster R-CNN by 6.8 points. Moreover, Context-Attention R-CNN still exceed some state-of-the-art single-stage detectors.

Abstract:Purpose: To leverage volumetric quantification of airspace disease (AD) derived from a superior modality (CT) serving as ground truth, projected onto digitally reconstructed radiographs (DRRs) to: 1) train a convolutional neural network to quantify airspace disease on paired CXRs; and 2) compare the DRR-trained CNN to expert human readers in the CXR evaluation of patients with confirmed COVID-19. Materials and Methods: We retrospectively selected a cohort of 86 COVID-19 patients (with positive RT-PCR), from March-May 2020 at a tertiary hospital in the northeastern USA, who underwent chest CT and CXR within 48 hrs. The ground truth volumetric percentage of COVID-19 related AD (POv) was established by manual AD segmentation on CT. The resulting 3D masks were projected into 2D anterior-posterior digitally reconstructed radiographs (DRR) to compute area-based AD percentage (POa). A convolutional neural network (CNN) was trained with DRR images generated from a larger-scale CT dataset of COVID-19 and non-COVID-19 patients, automatically segmenting lungs, AD and quantifying POa on CXR. CNN POa results were compared to POa quantified on CXR by two expert readers and to the POv ground-truth, by computing correlations and mean absolute errors. Results: Bootstrap mean absolute error (MAE) and correlations between POa and POv were 11.98% [11.05%-12.47%] and 0.77 [0.70-0.82] for average of expert readers, and 9.56%-9.78% [8.83%-10.22%] and 0.78-0.81 [0.73-0.85] for the CNN, respectively. Conclusion: Our CNN trained with DRR using CT-derived airspace quantification achieved expert radiologist level of accuracy in the quantification of airspace disease on CXR, in patients with positive RT-PCR for COVID-19.

Abstract:Object detection is a hot talking point in computer vision. Recently, as COVID-19 is spreading globally, the epidemic prevention and control has entered a normalization, wearing masks when entering and leaving public places and taking public transportation has now become normalized. The recognition of face mask is also of increasing concern. Then fast and accurate mask identification is essential. The Faster R-CNN is currently a more advanced object detection algorithm. It has the advantages of fast detection speed and high detection accuracy and is widely used in various fields. However, this method often fails to demonstrate its excellent performance in detecting small objects. This paper is based on the Faster R-CNN object detection algorithm and introduces FPN to solve multi-scale mask recognition and detection. The feature map of each resolution is introduced into the latter resolution feature map for element-wise summation operation. Fusing shallow layers with high resolution and deep layers with rich semantic information to improve the ability to detect small objects. The method is validated with 2000 face mask images as the dataset. Experimentally, the improved method proposed in this paper proves to be effective and better than the original algorithm.

Abstract:The demand for nucleic acid detection is increasing worldwide as people are impacted by infectious diseases. Digital polymerase chain reaction (dPCR), which is a revolutionized nucleic acid absolute quantitative analysis technology, plays a significant role in the detection of genetic material. However, the traditional threshold-based methods fail to obtain high-accuracy segmentation results and real-time performance from dPCR fluorescence images with uneven illumination. Therefore, we proposed a robust two-stage automatic thresholding method to deal with dPCR fluorescence images. This method adopts the background subtraction method and the improved Otsu method to extract reaction chambers of dPCR images in two stages. Especially for the second stage, the peak-weaken method based on the improved Otsu method greatly improves the real-time segmentation of uneven illumination regions. Our method significantly improves the accuracy and processing speed of the dPCR image segmentation compared to several mainstream methods. This method could effectively segment the reaction chambers of dPCR images in complex environments. The average precision rate is 99.71%, the execution time is 0.139 s. Experimental results demonstrate that our proposed strategy has superior segmentation performance for high-throughput dPCR fluorescence images with uneven illumination. (C) 2022 SPIE and IS&T

Abstract:The digital polymerase chain reaction (dPCR) is an irreplaceable variant of PCR techniques due to its capacity for absolute quantification and detection of rare deoxyribonucleic acid (DNA) sequences in clinical samples. Image processing methods, including micro-chamber positioning and fluorescence analysis, determine the reliability of the dPCR results. However, typical methods demand high requirements for the chip structure, chip filling, and light intensity uniformity. This research developed an image-to-answer algorithm with single fluorescence image capture and known image-related error removal. We applied the Hough transform to identify partitions in the images of dPCR chips, the 2D Fourier transform to rotate the image, and the 3D projection transformation to locate and correct the positions of all partitions. We then calculated each partition's average fluorescence amplitudes and generated a 3D fluorescence intensity distribution map of the image. We subsequently corrected the fluorescence non-uniformity between partitions based on the map and achieved statistical results of partition fluorescence intensities. We validated the proposed algorithms using different contents of the target DNA. The proposed algorithm is independent of the dPCR chip structure damage and light intensity non-uniformity. It also provides a reliable alternative to analyze the results of chip-based dPCR systems.

Abstract:Here we described an experimental protocol for in vivo imaging of macropinocytosis and subsequent intracellular events. By microinjection, we delivered fluorescence dextrans together with or without ATPγS into transparent Drosophila melanogaster embryos. Using a confocal microscope for live imaging, we monitored the generation of dextran-positive macropinosomes and subsequent intracellular events. Our protocol provides a continent and reliable way for investigating macropinocytosis and its underlying mechanisms, especially when combined with genetic strategies.

Abstract:A contactless delivery cabinet is an important courier self-pickup device, for the reason that COVID-19 can be transmitted by human contact. During the pandemic period of COVID-19, wearing a mask to take delivery is a common application scenario, which makes the study of masked face recognition algorithm greatly significant. A masked face recognition algorithm based on attention mechanism is proposed in this paper in order to improve the recognition rate of masked face images. First, the masked face image is separated by the local constrained dictionary learning method, and the face image part is separated. Then, the dilated convolution is used to reduce the resolution reduction in the subsampling process. Finally, according to the important feature information of the face image, the attention mechanism neural network is used to reduce the information loss in the subsampling process and improve the face recognition rate. In the experimental part, the RMFRD and SMFRD databases of Wuhan University were selected to compare the recognition rate. The experimental results show that the proposed algorithm has a better recognition rate.

Abstract:Page object detection is crucial for document understanding. Different granularities for objects can result in different performances. In this study, block level region object detection is considered among the inherent hierarchical structure for document images. Inspired by Mask R-CNN (Region-based Convolutional Neural Networks) method, an end to end network is proposed to perform object classification, bounding box identification, and page object mask generation at the same time. Latex based synthetic document generation is designed for enlarging the training data. A large number of synthetic page images are generated for training to alleviate the insufficient dataset problem. Compared with existing page object competition methods, the proposed method achieves better results, with mAP of 0.917 on page objects such as table, figure and maths detection.

Abstract:Innovation in facial recognition technology is urgent in the current epidemic situation. In order to extract more face features to perform facial recognition on images of faces with masks, we propose a multi-step iterative face-mask segmentation algorithm (MISA). The improved Mask R-CNN algorithm is used to detect the target in the face region to realize coarse segmentation, and the generalization ability and accuracy of the segmentation are improved. Then, the proposed approach uses an R-Pairwise Differential Siamese Network (R-PDSN) to train a mask occlusion classifier to subdivide the edge blocks of coarse segmentation results. The segmentation accuracy is further improved by optimizing the edge information of the masks step by step. The self-built dataset of faces with masks was used for training and testing. The experimental results showed that the mean pixel accuracy of the proposed method was improved by 2.69% compared with the original Mask R-CNN segmentation algorithm, and the target detection accuracy was more than 98%. These results indicate that the proposed method can achieve good segmentation performance on face images with complex backgrounds, self-occlusion and different types of masks. These results demonstrate that our method can improve the accuracy of segmentation methods for imaged of faces wearing masks.

R-PCR: Recurrent Point Cloud Registration Using High-Order Markov Decision

Abstract:Despite the fact that point cloud registration under noisy conditions has recently begun to be tackled by several non-correspondence algorithms, they neither struggle to fuse the global features nor abandon early state estimation during the iterative alignment. To solve the problem, we propose a novel method named R-PCR (recurrent point cloud registration). R-PCR employs a lightweight cross-concatenation module and large receptive network to improve global feature performance. More importantly, it treats the point registration procedure as a high-order Markov decision process and introduces a recurrent neural network for end-to-end optimization. The experiments on indoor and outdoor benchmarks show that R-PCR outperforms state-of-the-art counterparts. The mean average error of rotation and translation of the aligned point cloud pairs are, respectively, reduced by 75% and 66% on the indoor benchmark (ScanObjectNN), and simultaneously by 50% and 37.5% on the outdoor benchmark (AirLoc).

A Face Detection and Standardized Mask-Wearing Recognition Algorithm

Abstract:In the era of coronavirus disease (COVID-19), wearing a mask could effectively protect people from the risk of infection and largely reduce transmission in public places. To prevent the spread of the virus, instruments are needed in public places to monitor whether people are wearing masks, which has higher requirements for the accuracy and speed of detection algorithms. To meet the demand for high accuracy and real-time monitoring, we propose a single-stage approach based on YOLOv4 to identify the face and whether to regulate the wearing of masks. In this approach, we propose a new feature pyramidal network based on the attention mechanism to reduce the loss of object information that can be caused by sampling and pooling in convolutional neural networks. The network is able to deeply mine the feature map for spatial and communication factors, and the multi-scale feature fusion makes the feature map equipped with location and semantic information. Based on the complete intersection over union (CIoU), a penalty function based on the norm is proposed to improve positioning accuracy, which is more accurate at the detection of small objects; the new bounding box regression function is called Norm CIoU (NCIoU). This function is applicable to various object-detection bounding box regression tasks. A combination of the two functions to calculate the confidence loss is used to mitigate the problem of the algorithm bias towards determinating no objects in the image. Moreover, we provide a dataset for recognizing faces and masks (RFM) that includes 12,133 realistic images. The dataset contains three categories: face, standardized mask and non-standardized mask. Experiments conducted on the dataset demonstrate that the proposed approach achieves mAP@.5:.95 69.70% and AP75 73.80%, outperforming the compared methods.

Abstract:We present an application of the well-known Mask R-CNN approach to the counting of different types of bacterial colony forming units that were cultured in Petri dishes. Our model was made available to lab technicians in a modern SPA (Single-Page Application). Users can upload images of dishes, after which the Mask R-CNN model that was trained and tuned specifically for this task detects the number of BVG- and BVG+ colonies and displays these in an interactive interface for the user to verify. Users can then check the model's predictions, correct them if deemed necessary, and finally validate them. Our adapted Mask R-CNN model achieves a mean average precision (mAP) of 94\% at an intersection-over-union (IoU) threshold of 50\%. With these encouraging results, we see opportunities to bring the benefits of improved accuracy and time saved to related problems, such as generalising to other bacteria types and viral foci counting.

Abstract:Abstract Digital PCR (Droplet digital Polymerase Chain Reaction) technology is currently one of the mainstream technologies for the detection and quantification of nucleic acid samples. This technology is widely used in the field of molecular biology. This technology counts the number of negative and positive reaction chambers in fluorescent images, and realizes absolute quantification of nucleic acid molecules. Due to the influence of the sampling equipment, some fluorescent images have uneven illumination, and the sampled droplet images will have bad spots and large areas of bright spots. The traditional Otsu segmentation algorithm cannot achieve the ideal segmentation effect. Aiming at the problem of under-segmentation of fluorescent images with uneven illumination using the traditional Otsu method, this paper proposes an algorithm for local segmentation based on Otsu segmentation. This algorithm realizes the segmentation of fluorescent images with uneven illumination and detects bright spots in large areas. The problems of dead pixel removal and scratch processing have been well resolved.
