Abstract:The transformations of transaminases have been extensively studied as an approach to the production of chiral amino moieties. However, the low equilibrium conversion of the reaction is a critical disadvantage to transaminase application, and a strategy for shifting the reaction equilibrium is essential. Herein, we have developed a novel method to effectively prevent the reversibility of transamination by fully decomposing byproduct α-ketoglutarate into ethylene and carbon dioxide in situ using ethylene-forming enzyme (EFE). Two transaminases and one EFE were expressed in E. coli and purified to be used in the cascade reaction. After optimal reaction conditions were determined based on the enzymatic properties, a cascade reaction coupling transaminase with EFE was conducted and showed high efficiency in the synthesis of l-phosphinothricin. Finally, using this approach with only an equivalent amount of amino donor l-glutamate increased the conversions of various keto acids from < 60% to > 99%. This strategy shows great potential for transamination using glutamate as the amino donor.

Abstract:Transamination catalyzed by an aminotransferase is becoming a key tool for the production of chiral amine pharmaceuticals and agrochemicals owing to its excellent enantioselectivity and green credentials. To overcome the unfavorable thermodynamic equilibrium and the inhibition by the byproduct alpha-ketoglutaric acid in the transamination of 2-oxo-4-[(hydroxy)(methyl)phosphinoyl)butyric acid (PPO) to form the promising herbicide L-phosphinothricin (L-PPT), a tri-enzymatic cascade reaction system was developed by combining a robust glutamate dehydrogenase to recycle the byproduct to the amino donor L-glutamate in situ, together with a cofactor recycling process catalyzed by an alcohol dehydrogenase. Moreover, a continuous substrate fed-batch strategy was employed to alleviate the decomposition of PPO and applied to scale-up the cascade reaction to 90 L, yielding 111.4 g/L (615.4 mM) L-PPT in 99.7% yield and > 99.9% ee with an productivity of 15.9 g/L.h. This combination of improved biocatalyst system and process engineering should prove to be economically competitive for industrial applications.

Abstract:A biocompatible reaction interfacing with microbial metabolism is an efficient approach for production of desired chemicals. Monascus pigments are a traditional natural food colorant from a microbial source. The major color components are red Monascus pigments (RMPs) with various primary amine resides as well as some minor components of yellow ones (YMPs) and orange ones (OMPs). Herein, we elucidate the pathway of OMP degradation involving nucleophilic attack of water on OMPs for the first time. On the basis of OMP degradation and the conversion of OMPs into RMPs sharing a similar reaction mechanism, i.e., nucleophilic attack of water or primary amine on the activated OMPs, we design cascade reactions including biosynthesis of OMPs and biocompatible chemical conversion of OMPs into the stable RMPs with a single glycine residue using a flexible combining chemocatalyst (phosphate ion) and micellar catalyst (Triton X-100). The cascade reactions ensure that OMPs maintain a very low concentration during microbial fermentation by rapid chemical conversion of OMPs into the stable RMPs. In this way, the metabolite profile of microbial fermentation is tailored to RMPs with a single glycine residue as the major color components while free of OMPs and YMPs. Meanwhile, the possible OMP degradation as well as feedback inhibition is eliminated, and a high concentration of RMPs 3.2 mM (1.4 g/L) is also achieved. Designing cascade reactions also has potential for the efficient microbial fermentation of other azaphilone alkaloids.

Abstract:ABSTRACTMetabolic engineering of microorganisms for heterologous biosynthesis is a promising route to sustainable chemical production which attracts increasing research and industrial interest. However, the efficiency of microbial biosynthesis is often restricted by insufficient activity of pathway enzymes and unbalanced utilization of metabolic intermediates. This work presents a combinatorial strategy integrating modification of multiple rate‐limiting enzymes and modular pathway engineering to simultaneously improve intra‐ and inter‐pathway balance, which might be applicable for a range of products, using isoprene as an example product. For intra‐module engineering within the methylerythritol‐phosphate (MEP) pathway, directed co‐evolution of DXS/DXR/IDI was performed adopting a lycopene‐indicated high‐throughput screening method developed herein, leading to 60% improvement of isoprene production. In addition, inter‐module engineering between the upstream MEP pathway and the downstream isoprene‐forming pathway was conducted via promoter manipulation, which further increased isoprene production by 2.94‐fold compared to the recombinant strain with solely protein engineering and 4.7‐fold compared to the control strain containing wild‐type enzymes. These results demonstrated the potential of pathway optimization in isoprene overproduction as well as the effectiveness of combining metabolic regulation and protein engineering in improvement of microbial biosynthesis. Export of Intracellular Monascus Pigments by Two-Stage Microbial Fermentation in Nonionic Surfactant Micelle Aqueous Solution.

Abstract:Microbial fermentation of intracellular product is usually limited by high intracellular product concentration inhibition and complex downstream product processing. Perstractive fermentation of intracellular Monascus pigments in the nonionic surfactant Triton X-100 aqueous solution was studied in the present work, in which the intracellular product was exported from the intracellular to the extracellular aqueous solution and consecutively extracted into the nonionic surfactant micelles. After the second stage perstractive fermentation in the two-stage operation mode, biomass increased from 5 to 24 g/l DCW. The corresponding extracellular concentrations of yellow, orange, and red pigments were 60, 49 and 26 AU. The increase of cell density and the final pigment concentration were difficult to occur in a conventional aqueous medium using the two-stage fermentation. This positive effect of perstractive fermentation was ascribed to low intracellular pigment density, which eliminated the product inhibition and prevented the product from further degradation. The high efficiency of perstractive fermentation was further confirmed by fed-batch operation mode, in which the final biomass reached 28 g/l DCW and the corresponding extracellular concentrations of yellow, orange, and red pigments were 130, 84 and 47 AU.

Abstract:Highly efficient biosynthesis of the commercially valuable carotenoid astaxanthin by microbial cells is an attractive alternative to chemical synthesis and microalgae extraction. With the goal of enhancing heterologous astaxanthin production in Saccharomyces cerevisiae, metabolic engineering and protein engineering were integrated to improve both the expression and activity of rate-limiting enzymes. Firstly, to increase the supply of β-carotene as a key precursor for astaxanthin, a positive mutant of GGPP synthase (CrtE03M) was overexpressed together with three other rate-limiting enzymes tHMG1, CrtI and CrtYB. Subsequently, to accelerate the conversion of β-carotene to astaxanthin, a color screening system was developed and adopted for directed evolution of β-carotene ketolase (OBKT), generating a triple mutant OBKTM (H165R/V264D/F298Y) with 2.4-fold improved activity. After adjusting copy numbers of the above-mentioned rate-limiting enzymes to further balance the metabolic flux, a diploid strain YastD-01 was generated by mating two astaxanthin-producing haploid strains carrying the same carotenogenic pathway. Finally, further overexpression of OCrtZ and OBKTM in YastD-01 resulted in accumulation of 8.10mg/g DCW (47.18mg/l) of (3S, 3'S)-astaxanthin in shake-flask cultures. This combinatorial strategy might be also applicable for alleviation of metabolic bottleneck in biosynthesis of other value-added products, especially colored metabolites.

Abstract:Despite the advances of multistep enzymatic cascade reactions, their incorporation with abiotic reactions in living organisms remains challenging in synthetic biology. Herein, we combined microbial metabolic pathways and Pd-catalyzed processes for in-situ generation of bioactive conjugated oligomers. Our biocompatible one-pot coupling reaction utilized the fermentation process of engineered E. coli that converted glucose to styrene, which participated in the Pd-catalyzed Heck reaction for in-situ synthesis of conjugated oligomers. This process serves a great interest in understanding resistance evolution by utilizing the inhibitory activity of the synthesized conjugated oligomers. The approach allows for the in-situ combination of biological metabolism and CC coupling reactions, opening up new possibilities for the biosynthesis of unnatural molecules and enabling the in-situ regulation of the bioactivity of the obtained products.

Abstract:"Milking processing" describes the cultivation of microalgae in a water-organic solvent two-phase system that consists of simultaneous fermentation and secretion of intracellular product. It is usually limited by the conflict between the biocompatibility of the organic solvent to the microorganisms and the ability of the organic solvent to secret intracellular product into its extracellular broth. In the present work, submerged cultivation of Monascus in the nonionic surfactant Triton X-100 micelle aqueous solution for pigment production is exploited, in which the fungus Monascus remains actively growing. Permeabilization of intracellular pigments across the cell membrane and extraction of the pigments to the nonionic surfactant micelles of its fermentation broth occur simultaneously. "Milking" the intracellular pigments in the submerged cultivation of Monascus is a perstraction process. The perstractive fermentation of intracellular pigments has the advantage of submerged cultivation by secretion of the intracellular pigments to its extracellular broth and the benefit of extractive microbial fermentation by solubilizing the pigments into nonionic surfactant micelles. It is shown as the marked increase of the extracellular pigment concentration by the submerged cultivation of Monascus in the nonionic surfactant Triton X-100 micelle solution.

Abstract:Microbial fermentation in extreme environments is the focus of research, which provides new insights for the production and application of Monascus pigments. In this paper, the regulation of Monascus pigments metabolism by optimizing the conditions, such as osmotic pressure, high sugar stress, light, extreme temperature, high-water content, low-frequency magnetic field and ultrasonics, is reviewed and summarized in four parts: the mycelium growth of Monascus spp., metabolic pathways, gene expression and composition characteristics of Monascus pigments. The relationship between mycelial morphology, gene expression and pigments production during fermentation under unique environments is discussed. Based on the changes in metabolic pathways and composition characteristics, the regulatory mechanism of Monascus pigments under unique conditions is proposed. Moreover, the fermentation strategy and application prospects of Monascus pigments in unique environments are also discussed. This work will provide a theoretical basis and practical guidance for the optimized production of Monascus pigments.

Abstract:Nonionic surfactant micelle aqueous solution as well as cloud point system is a potential separation/reaction medium. Downstream processing for recovery of product and regeneration of surfactant is indispensable. Adjustment of pH in the dilute phase of cloud point extraction is a common strategy for separation of ionizable organic compound from nonionic surfactant. However, this strategy is no longer suitable for recovery of ionizable organic compound with strong hydrophobicity due to the high solubilization of the ionic state of hydrophobic organic compound in micelles. Setting extractive fermentation of intracellular Monascus pigments in nonionic surfactant micelle aqueous solution to produce high color hue of red Monascus pigments as an example, transferring of hydrophobic Monascus pigments from nonionic surfactant to ionic liquid by novel hydrophobic ionic liquid-nonionic surfactant-water Winsor I microemulsion extraction and then back-extraction of the ionizable Monascus pigments from the ionic liquid by ionic liquid-water two-phase extraction were carried out. Nearly 80% yield was achieved in the complete process for recovery of Monascus pigments. It provides a novel strategy for stripping of hydrophobic ionizable organic compound from nonionic surfactant micelle aqueous solution. (C) 2014 Elsevier B.V. All rights reserved.
Development and optimization of a microbial co-culture system for heterologous indigo biosynthesis

Abstract:Abstract Background Indigo is a color molecule with a long history of being used as a textile dye. The conventional production methods are facing increasing economy, sustainability and environmental challenges. Therefore, developing a green synthesis method converting renewable feedstocks to indigo using engineered microbes is of great research and application interest. However, the efficiency of the indigo microbial biosynthesis is still low and needs to be improved by proper metabolic engineering strategies. Results In the present study, we adopted several metabolic engineering strategies to establish an efficient microbial biosynthesis system for converting renewable carbon substrates to indigo. First, a microbial co-culture was developed using two individually engineered E. coli strains to accommodate the indigo biosynthesis pathway, and the balancing of the overall pathway was achieved by manipulating the ratio of co-culture strains harboring different pathway modules. Through carbon source optimization and application of biosensor-assisted cell selection circuit, the indigo production was improved significantly. In addition, the global transcription machinery engineering (gTME) approach was utilized to establish a high-performance co-culture variant to further enhance the indigo production. Through the step-wise modification of the established system, the indigo bioproduction reached 104.3 mg/L, which was 11.4-fold higher than the parental indigo producing strain. Conclusion This work combines modular co-culture engineering, biosensing, and gTME for addressing the challenges of the indigo biosynthesis, which has not been explored before. The findings of this study confirm the effectiveness of the developed approach and offer a new perspective for efficient indigo bioproduction. More broadly, this innovative approach has the potential for wider application in future studies of other valuable biochemicals’ biosynthesis.

Abstract:A one‐pot photobiocatalytic system integrates liposomal photocatalysts with whole‐cell catalysts, enabling efficient light‐driven transformations under mild conditions. This approach combines photo‐ and biocatalytic activities to facilitate complex cascade reactions, streamlining chemical synthesis, enhancing sustainability, and reducing environmental impact, while offering potential to advance green chemical synthesis, providing a versatile platform for sustainable and innovative synthetic applications. Cooperative photobiocatalytic processes have seen extensive potentials for the synthesis of both bulk and fine chemicals owing to their versatility, eco‐friendliness, and cost‐effectiveness. Nevertheless, developing a universal and effective synthetic strategy compatible with both catalytic systems remains challenging. In this study, we explored cationic liposomes as biocompatible photocatalyst encapsulation systems and combined them with bacteria overexpressing enzymes for two‐step and three‐step cascade reactions. Specifically, the water‐soluble photocatalyst anthraquinone‐2‐sulfonate (AQS), which can oxidize benzyl alcohol, is encapsulated within the core of cationic liposomes composed of dioleoyl‐3‐trimethylammonium propane (DOTAP) and the helper lipid cholesterol. The positive charge on the liposome surface enabled electrostatic interactions with the negative charges on the membrane of Escherichia coli cells. Bacterial cells overexpressing various enzymes, such as Candida antarctica lipase B (CalB) and benzaldehyde lyase (BAL), and coated with liposomes enabled the production of added value compounds through cascade reactions with excellent production. These cascades involve CalB‐catalyzed hydrolysis, BAL‐catalyzed condensation, and AQS‐driven photo‐oxidation reactions. Therefore, the strategy offers more possibilities of combining photocatalysis with biocatalysis for recoverability, enhanced mass transfer, and enhanced compatibility in both industrial biotechnology and synthetic chemistry.

Synthetic biology for Monascus: From strain breeding to industrial production

Abstract:Traditional Chinese food therapies often motivate the development of modern medicines, and learning from them will bring bright prospects. Monascus, a conventional Chinese fungus with centuries of use in the food industry, produces various metabolites, including natural pigments, lipid-lowering substances, and other bioactive ingredients. Recent Monascus studies focused on the metabolite biosynthesis mechanisms, strain modifications, and fermentation process optimizations, significantly advancing Monascus development on a lab scale. However, the advanced manufacture for Monascus is lacking, restricting its scale production. Here, the synthetic biology techniques and their challenges for engineering filamentous fungi were summarized, especially for Monascus. With further in-depth discussions of automatic solid-state fermentation manufacturing and prospects for combining synthetic biology and process intensification, the industrial scale production of Monascus will succeed with the help of Monascus improvement and intelligent fermentation control, promoting Monascus applications in food, cosmetic, agriculture, medicine, and environmental protection industries.

Abstract:Abstract Background Biomass formation and product synthesis decoupling have been proven to be promising to increase the titer of desired value add products. Optogenetics provides a potential strategy to develop light-induced circuits that conditionally control metabolic flux redistribution for enhanced microbial production. However, the limited number of light-sensitive proteins available to date hinders the progress of light-controlled tools. Results To address these issues, two optogenetic systems (TPRS and TPAS) were constructed by reprogramming the widely used repressor TetR and protease TEVp to expand the current optogenetic toolkit. By merging the two systems, a bifunctional optogenetic switch was constructed to enable orthogonally regulated gene transcription and protein accumulation. Application of this bifunctional switch to decouple biomass formation and shikimic acid biosynthesis allowed 35 g/L of shikimic acid production in a minimal medium from glucose, representing the highest titer reported to date by E. coli without the addition of any chemical inducers and expensive aromatic amino acids. This titer was further boosted to 76 g/L when using rich medium fermentation. Conclusion The cost effective and light-controlled switch reported here provides important insights into environmentally friendly tools for metabolic pathway regulation and should be applicable to the production of other value-add chemicals.

Abstract:Maximizing the production of heterologous biomolecules is a complex problem that can be addressed with a systems-level understanding of cellular metabolism and regulation. Specifically, growth-coupling approaches can increase product titers and yields and also enhance production rates. However, implementing these methods for non-canonical carbon streams is challenging due to gaps in metabolic models. Over four design-build-test-learn cycles, we rewire Pseudomonas putida KT2440 for growth-coupled production of indigoidine from para-coumarate. We explore 4,114 potential growth-coupling solutions and refine one design through laboratory evolution and ensemble data-driven methods. The final growth-coupled strain produces 7.3 g/L indigoidine at 77% maximum theoretical yield in para-coumarate minimal medium. The iterative use of growth-coupling designs and functional genomics with experimental validation was highly effective and agnostic to specific hosts, carbon streams, and final products and thus generalizable across many systems.

Abstract:Synthetic biology is becoming a conventional technique to maximize the production of interesting small molecule chemicals. However, it remains difficult to find the corresponding gene encoding enzymes for the biosynthesis of most new natural products or non-natural products. Many strategies, such as designing non-natural enzymes or artificial enzymes, have been tried to cross the boundary of microbial metabolism. Herein, PO43- as a Bronsted acid catalyst is explored to catalyze the chemical reaction between azaphilones (a subgroup of fungi polyketides) and amines under mild conditions. We further demonstrate that the mild chemical reaction is biocompatible and can be directly interfaced with the microbial metabolism of azaphilones. The combination of chemo- and biosynthesis into a one-pot process in a simple way exhibits many advantages, such as diversifying natural azaphilone alkaloids, eliminating possible product inhibition or degradation, and acting as a novel strategy for sustainable chemistry.
