Abstract:Since Darwin’s time the total number of recorded fossils has grown enormously, and so has their importance as documents of the real history of the organic world. Many previously missing links in the documentation of the course of evolution have been found. The discovery of some of them had been predicted by comparative anatomists and embryologists. Some fossils are truly transitional between major existing groups so that their classification in the framework of established systematics is difficult. Fossils enable us to trace the evolution of vertebrates as far back as the Ordovician when the first fragmentary fish bones appear in the record. We have no reason to assume that vertebrates originated much before that time. Invertebrate fossils are abundant, so much so that they provide in many instances statistically significant samples. Evolutionary lineages have been established on the basis of collections made from successive strata, as well as by general comparisons of fossil representatives of different genera, families and higher taxa. The interrelationships of cephalopods, of decapod crustaceans, the origin of asteroids, the evolutionary lineages of many groups of bivalved molluscs, even of insects, are well documented by significant fossils. But when we ask such questions about the relationships between the classes of the coelenterates, or the arthropods, or when we try to find the ancestors of the brachiopods, or of the echinoderms, we get little, if any, more enlightenment from the study of fossils than from the investigation of living animals. We can follow these groups of animals down through the Palaeozoic strata into the Cambrian where most though not all phyla of the invertebrates are represented. When we reach the Lower Cambrian the record is diminished and Pre-Cambrian rocks are considered, as a general rule, to be unfossiliferous.

Abstract:Although the field of taphonomy has existed for >70years, the majority of work has focused on siliciclastic settings at the expense of pure carbonates. The large variety of carbonate sediment types, together with the growing recognition that carbonate platforms are composed of facies mosaics that shift laterally in time and are frequently superimposed in the rock record, raises the question of whether quantitative paleoecological studies focused on the fossil record in carbonate environments are subject to significant biases with successive vertical facies changes. This study combines live-dead and surface-subsurface analyses on communities of benthic foraminifera from four localities around San Salvador Island, Bahamas, that represent a spectrum of energy settings, bioturbation intensity, and local anthropogenic impact, in order to test the fidelity with which community data are translated from life to death assemblage on the surface, and from death assemblage to the subsurface (i.e., subfossil record) in these different facies. Although the live-dead data are inconclusive, surface-subsurface analyses demonstrate that regardless of ambient water energy or local intensity of bioturbation, community indices of dominance, evenness, diversity, and equitability are translated with equivalent and minimal modification into subsurface sediments. In addition, surface-subsurface analyses at one site suggest that surface-subsurface agreement may be lower in sites affected by recent anthropogenic impact. Overall, the results of this study represent strong taphonomic vindication for quantitative paleoecological studies spanning facies changes in the carbonate fossil record.

Fossilisation processes and our reading of animal antiquity

Abstract:Estimates for animal antiquity exhibit a significant disconnect between those from molecular clocks, which indicate crown animals evolved ∼800 million years ago (Ma), and those from the fossil record, which extends only ∼574 Ma. Taphonomy is often held culpable: early animals were too small/soft/fragile to fossilise, or the circumstances that preserve them were uncommon in the early Neoproterozoic. We assess this idea by comparing Neoproterozoic fossilisation processes with those of the Cambrian and its abundant animal fossils. Cambrian Burgess Shale-type (BST) preservation captures animals in mudstones showing a narrow range of mineralogies; yet, fossiliferous Neoproterozoic mudstones rarely share the same mineralogy. Animal fossils are absent where BST preservation occurs in deposits ≥789 Ma, suggesting a soft maximum constraint on animal antiquity.
Assessing the role of cladogenesis in macroevolution by integrating fossil and molecular evidence

Abstract:Assessing the extent to which population subdivision during cladogenesis is necessary for long-term phenotypic evolution is of fundamental importance in a broad range of biological disciplines. Differentiating cladogenesis from anagenesis, defined as evolution within a species, has generally been hampered by dating precision, insufficient fossil data, and difficulties in establishing a direct link between morphological changes detectable in the fossil record and biological species. Here we quantify the relative frequencies of cladogenesis and anagenesis for macroperforate planktic Foraminifera, which arguably have the most complete fossil record currently available, to address this question. Analyzing this record in light of molecular evidence, while taking into account the precision of fossil dating techniques, we estimate that the fraction of speciation events attributable to anagenesis is <19% during the Cenozoic era (last 65 Myr) and <10% during the Neogene period (last 23 Myr). Our central conclusion--that cladogenesis is the predominant mode by which new planktic Foraminifera taxa become established at macroevolutionary time scales--differs markedly from the conclusion reached in a recent study based solely on fossil data. These disparate findings demonstrate that interpretations of macroevolutionary dynamics in the fossil record can be fundamentally altered in light of genetic evidence.

Fossils, homology, and “Phylogenetic Paleo-ontogeny”: a reassessment of primary posterior plate homologies among fossil and living crinoids with insights from developmental biology

Abstract:Abstract Paleobiologists must propose a priori hypotheses of homology when conducting a phylogenetic analysis of extinct taxa. The distributions of such “primary” homologies among species are fundamental to phylogeny reconstruction because they reflect a prior belief in what constitutes comparable organismal elements and are the principal determinants of the outcome of phylogenetic analysis. Problems arise when fossil morphology presents seemingly equivocal hypotheses of homology, herein referred to as antinomies. In groups where homology recognition has been elusive, such as echinoderms, these problems are commonly accompanied by the presence (and persistence) of poor descriptive terminology in taxonomic literature that confounds an understanding of characters and stymy phylogenetic research. This paper combines fossil morphology, phylogenetic systematics, and insights from evolutionary developmental biology to outline a research program in Phylogenetic Paleo-ontogeny. A “paleo” ontogenetic approach to character analysis provides a logical basis for homology recognition and discerning patterns of character evolution in a phylogenetic context. To illustrate the utility of the paleo-ontogenetic approach, I present a reassessment of historically contentious plate homologies for “pan-cladid” crinoids (Cladida, Flexibilia, Articulata). Developmental patterns in living crinoids were combined with the fossil record of pan-cladid morphologies to investigate primary posterior plate homologies. Results suggest the sequence of morphologic transitions unfolding during the ontogeny of extant crinoids are developmental relics of their Paleozoic precursors. Developmental genetic modules controlling posterior plate development in pan-cladid crinoids have likely experienced considerable constraint for over 250 million years and limited morphologic diversity in the complexity of calyx characters. Future phylogenetic analyses of pan-cladids are recommended to consider the presence of a single plate in the posterior region homologous with the radianal, rather than the anal X, as is commonly assumed.

Lipid Biomarkers Recording Marine Microbial Community Structure Changes Through the Frasnian‐Famennian Mass Extinction Event

Abstract:Studying the response and recovery of marine microbial communities during mass extinction events provides an evolutionary window through which to understand the adaptation and resilience of the marine ecosystem in the face of significant environmental disturbances. The goal of this study is to reconstruct changes in the marine microbial community structure through the Late Devonian Frasnian-Famennian (F-F) transition. We performed a multiproxy investigation on a drill core of the Upper Devonian New Albany Shale from the Illinois Basin (western Kentucky, USA). Aryl isoprenoids show green sulfur bacteria expansion and associated photic zone euxinia (PZE) enhancement during the F-F interval. These changes can be attributed to augmented terrigenous influxes, as recorded collectively by the long-chain/short-chain normal alkane ratio, carbon preference index, C30 moretane/C30 hopane, and diahopane index. Hopane/sterane ratios reveal a more pronounced dominance of eukaryotic over prokaryotic production during the mass extinction interval. Sterane distributions indicate that the microalgal community was primarily composed of green algae clades, and their dominance became more pronounced during the F-F interval and continued to rise in the subsequent periods. The 2α-methylhopane index values do not show an evident shift during the mass extinction interval, whereas the 3β-methylhopane index values record a greater abundance of methanotrophic bacteria during the extinction interval, suggesting enhanced methane cycling due to intensified oxygen depletion. Overall, the Illinois Basin during the F-F extinction experienced heightened algal productivity due to intensified terrigenous influxes, exhibiting similarities to contemporary coastal oceans that are currently undergoing globalized cultural eutrophication. The observed microbial community shifts associated with the F-F environmental disturbances were largely restricted to the extinction interval, which suggests a relatively stable, resilient marine microbial ecosystem during the Late Devonian.
A phylogeny of Cenozoic macroperforate planktonic foraminifera from fossil data

Abstract:We present a complete phylogeny of macroperforate planktonic foraminifer species of the Cenozoic Era (∼65 million years ago to present). The phylogeny is developed from a large body of palaeontological work that details the evolutionary relationships and stratigraphic (time) distributions of species-level taxa identified from morphology ('morphospecies'). Morphospecies are assigned to morphogroups and ecogroups depending on test morphology and inferred habitat, respectively. Because gradual evolution is well documented in this clade, we have identified many instances of morphospecies intergrading over time, allowing us to eliminate 'pseudospeciation' and 'pseudoextinction' from the record and thereby permit the construction of a more natural phylogeny based on inferred biological lineages. Each cladogenetic event is determined as either budding or bifurcating depending on the pattern of morphological change at the time of branching. This lineage phylogeny provides palaeontologically calibrated ages for each divergence that are entirely independent of molecular data. The tree provides a model system for macroevolutionary studies in the fossil record addressing questions of speciation, extinction, and rates and patterns of evolution.

Abstract:Changes in the composition of Earth's biota through geologic time represent the foundation of biostratigraphy. The ideal index fossil has a sharply defined acme of distribution. Exception, however, proves the rule: occasional outlier occurrences of index taxa beyond their typical geographic or stratigraphic ranges challenge established biostratigraphic concepts. For example, younger-than-expected occurrences have been referred to as Lazarus taxa—which seem to vanish from the fossil record all of a sudden, and then re-appear at a later date (Flessa and Jablonski <a href="#CR11">1983</a>)—, as Elvis taxa (iterative appearance of superficially similar forms; Erwin and Droser <a href="#CR10">1993</a>), or zombie taxa (reworked fossils; Archibald <a href="#CR6">1996</a>). Abstract:The study of well-preserved organic matter (OM) within mineral concretions has provided key insights into depositional and environmental conditions in deep time. Concretions of varied compositions, including carbonate, phosphate, and iron-based minerals, have been found to host exceptionally preserved fossils. Organic geochemical characterization of concretion-encapsulated OM promises valuable new information of fossil preservation, paleoenvironments, and even direct taxonomic information to further illuminate the evolutionary dynamics of our planet and its biota. Full exploitation of this largely untapped geochemical archive, however, requires a sophisticated understanding of the prevalence, formation controls and OM sequestration properties of mineral concretions. Past research has led to the proposal of different models of concretion formation and OM preservation. Nevertheless, the formation mechanisms and controls on OM preservation in concretions remain poorly understood. Here we provide a detailed review of the main types of concretions and formation pathways with a focus on the role of microbes and their metabolic activities. In addition, we provide a comprehensive account of organic geochemical, and complimentary inorganic geochemical, morphological, microbial and paleontological, analytical methods, including recent advancements, relevant to the characterization of concretions and sequestered OM. The application and outcome of several early organic geochemical studies of concretion-impregnated OM are included to demonstrate how this underexploited geo-biological record can provide new insights into the Earth’s evolutionary record. This paper also attempts to shed light on the current status of this research and major challenges that lie ahead in the further application of geo-paleo-microbial and organic geochemical research of concretions and their host fossils. Recent efforts to bridge the knowledge and communication gaps in this multidisciplinary research area are also discussed, with particular emphasis on research with significance for interpreting the molecular record in extraordinarily preserved fossils.

Abstract:Last year, we published research using phylogenetic comparative methods (PCMs) to reveal no phylogenetic evidence for elevated lineage-level extinction rates in angiosperms across K-Pg (Thompson JB, Ramírez-Barahona S. 2023 No phylogenetic evidence for angiosperm mass extinction at the Cretaceous–Palaeogene (K-Pg) boundary. Biol. Lett. 19 , 20230314. (doi:10.1098/rsbl.2023.0314)), results that are in step with the global angiosperm fossil record. In a critique of our paper (Hagen ER. 2024 A critique of Thompson and Ramírez-Barahona (2023) or: how I learned to stop worrying and love the fossil record. EcoEvoRxiv. (doi:10.32942/X2631W)), simulation work is presented to argue we erred in our methodological choices and interpretations, and that we should have deferred to fossil evidence. In our opinion, underlying this critique are poor methodological choices on simulations and philosophical problems surrounding the definition of a mass extinction event, which leads to incorrect interpretations of both the fossil record and PCMs. We further argue that deferring to one source of evidence in favour of the other shuts the door to important evolutionary and philosophical questions.

Abstract:The two major approaches to studying macroevolution in deep time are the fossil record and reconstructed relationships among extant taxa from molecular data. Results based on one approach sometimes conflict with those based on the other, with inconsistencies often attributed to inherent flaws of one (or the other) data source. What is unquestionable is that both the molecular and fossil records are limited reflections of the same evolutionary history, and any contradiction between them represents a failure of our existing models to explain the patterns we observe. Fortunately, the different limitations of each record provide an opportunity to test or calibrate the other, and new methodological developments leverage both records simultaneously. However, we must reckon with the distinct relationships between sampling and time in the fossil record and molecular phylogenies. These differences impact our recognition of baselines, and the analytical incorporation of age estimate uncertainty. These differences in perspective also influence how different practitioners view the past and evolutionary time itself, bearing important implications for the generality of methodological advancements, and differences in the philosophical approach to macroevolutionary theory across fields.

Abstract:A recent study published in Biology Letters by Thompson and Ramírez-Barahona (2023) argued that, according to analyses of diversification on two massive molecular phylogenies comprising thousands of species, there is no evidence that angiosperms (i.e. flowering plants) were affected by the Cretaceous–Paleogene mass extinction. Here, I critique these conclusions from both methodological and philosophical perspectives. I demonstrate that the methods used in their study possess statistical limitations that strongly reduce the power to detect a true mass extinction event using data similar to those analysed by Thompson and Ramírez-Barahona (2023). Additionally, I use their study as a springboard to examine the relationship between phylogenetic and fossil evidence in diversification studies.

The Fezouata fossils of Morocco; an extraordinary record of marine life in the Early Ordovician

Abstract:The discovery of the Fezouata biota in the latest Tremadocian of southeastern Morocco has significantly changed our understanding of the early Phanerozoic radiation. The shelly fossil record shows a well-recognized pattern of macroevolutionary stasis between the Cambrian Explosion and the Great Ordovician Biodiversification Event, but the rich soft-bodied Fezouata biota paints a different evolutionary picture. The Fezouata assemblage includes a considerable component of Cambrian holdovers alongside a surprising number of crown group taxa previously unknown to have evolved by the Early Ordovician. Study of the Fezouata biota is in its early stages, and future discoveries will continue to enrich our view of the dynamics of the early Phanerozoic radiation and of the nature of the fossil record. The Maastrichtian-Danian Radiation of Triserial and Biserial Planktic Foraminifera: Testing Phylogenetic and Adaptational Hypotheses in the (micro)fossil Record

Abstract:The earliest Tertiary planktic foraminiferal taxonomic diversification has long been regarded as one of the best examples of adaptive radiation within the microfossil record. However, the morphologic, phylogenetic, and paleoecologic data required to validate this interpretation have never been adequately synthesized. In order to determine whether or not the Maastrichtian through Danian evolution of the triserial and biserial planktic foraminiferal generaGuembelitria, Woodringina, andChiloguembelina can be identified as an example of adaptive radiation, both morphologic and paleoecologic data were gathered. Phylogenetic analyses of twelve species based on 52 morphologic characters representing all ontogenetic stages indicate that all three genera belong to a single monophyletic clade. Within this clade,Guembelitria appears to constitute a monophyletic sister group ofWoodringina-Chiloguembelina. Although there is compelling evidence for recognizingChiloguembelina as a subsidiary monophyletic group, both Fitch and Wagner parsimony analyses suggest thatWoodringina most likely represents a morphologic grade within a largerWoodringina-Chiloguembelina clade. Ecologic diversification within this monophyletic group was assessed by tracing species-specific changes in preferred depth habitat as reflected by variations in the δ18O and δ13C isotopic composition of populations from Nye Kløv (Denmark), Brazos River (Texas), and ODP Site 738C (Kerguelen Plateau, Australian-Antarctic Basin), along with addition data from the published literature. Results indicate thatGuembelitria cretacea, Guembelitria trifolia, Woodringina hornerstownensis, andChiloguembelina morsei occupied near surface (mixed layer) planktic habitats whereasGuembelitria danica, Chiloguembelina crinita, Chiloguembelina midwayensis, andChiloguembelina waiparaensis preferred intermediate depth habitats; probably near the base of the thermocline. Since no isotopic data were used in the phylogenetic analyses, direct comparison of these paleoecologic and phylogenetic data permits the reconstruction of certain aspects of this clade's ecologic history. While these patterns of morphologic change and habitat shift are congruent, instances of speciation appear to have occurred much more frequently than instances of habitat diversification. This finding is contrary to the "newly vacated ecospace" model of adaptive radiation, but is consistent with adaptive radiation via the "taxon pulse" model. Moreover, since there seems to be no evidence indicating that habitat diversification within this clade took place at an atypically rapid pace during the earliest Danian, these data also suggest that intermediate-depth planktic foraminiferal niches may have been occupied by K/T survivor populations during the interval from Danian planktic foraminiferal biozones P0 to P1a—a position supported by increasing body of independent evidence. By combining morphologic, stratigraphic, and ecologic studies within an explicitly phylogenetic framework (as illustrated by this study), micropaleontologists can develop tools for probing many different types of macroevolutionary phenomena.
A fossil record of land plant origins from charophyte algae

Abstract:The timing of land plant origins Until now, the first fossil evidence of land plants was from the Devonian era 420 million years ago. However, molecular phylogenetic evidence has suggested an earlier origin in the Cambrian. Strother et al . describe an assemblage of fossil spores from Ordivician deposits in Australia dating to approximately 480 million years ago (see the Perspective by Gensel). These spores are of intermediate morphology between confirmed land plant spores and earlier forms of uncertain relationship. This finding may help to resolve discrepancies between molecular and fossil data for the timing of land plant origins. —AMS

Fossilization can mislead analyses of phenotypic disparity

Abstract:Analyses of morphological disparity can incorporate living and fossil taxa to facilitate the exploration of how phenotypic variation changes through time. However, taphonomic processes introduce non-random patterns of data loss in fossil data and their impact on perceptions of disparity is unclear. To address this, we characterize how measures of disparity change when simulated and empirical data are degraded through random and structured data loss. We demonstrate that both types of data loss can distort the disparity of clades, and that the magnitude and direction of these changes varies between the most commonly employed distance metrics and disparity indices. The inclusion of extant taxa and exceptionally preserved fossils mitigates these distortions and clarifies the full extent of the data lost, most of which would otherwise go uncharacterized. This facilitates the use of ancestral state estimation and evolutionary simulations to further control for the effects of data loss. Where the addition of such reference taxa is not possible, we urge caution in the extrapolation of general patterns in disparity from datasets that characterize subsets of phenotype, which may represent no more than the traits that they sample.
Phylogeny and the Evolutionary History of Planktonic Foraminiferal Test Size

Abstract:Body size is interesting to (paleo)biologists owing to its association with a large number of ecological, developmental, and functional constraints. Investigations of size-related phenomena are arguably of more importance to micropaleontologists because of the wide range of sizes characteristic of microscopic organisms and our lack of experience-based intuition regarding how small organisms are constrained by many environmental variables. Until recently, the analysis of body size changes—along with changes in other metric variables—was undertaken with scant attention paid to the phylogenetic context within which such variations occurred. This approach assumes all taxa included in the study have equal phylogenetic relations to one another; obviously an incorrect assumption. Such an approach also leads to confusion of distinct concepts (e.g., describing decreases in the mean size of a multi-taxon assemblages as examples of ‘dwarfing’, which is a lineage-specific phenomenon) with consequent confusion over the correct interpretation of hypothesis tests. A recent study of planktonic foraminifera test size variation (Schmidt et al., 2004. Palaeogeography, Palaeoclimatology, Palaeoecology, 212:159–180) recognized three time-ordered patterns of change that appeared to correlate with temperature and productivity fluctuations in the world ocean. However this study ignored the phylogenetic component of relations among species. The conclusions of this study may be valid in their own context, but they may also not fully express lineage specific trends. Certainly they cannot be used to test macroevolutionary hypotheses. A clade-specific, comparative investigation based on 17 different planktonic foraminifer lineages has identified five distinct modes of evolutionary test-size variation and allowed the relative frequency of these modes to be estimated. Results of this phylogeny-based analysis using the maximum parsimony analysis reveals important patterns undocumented by the Schmidt et al. study. Planktonic foraminifera are characterized by high lineage-specific phylogenetic test size differentials (= net increase-decrease in test size relative to ancestral conditions) during the Lower Cretaceous, but these rates fall off markedly throughout the Upper Cretaceous. Abstract:Deep-sea benthic foraminifera have played a central role in biostratigraphic, paleoecological, and paleoceanographical research for over a century. These single-celled marine protists are important because of their geographic ubiquity, distinction morphologies and rapid evolutionary rates, their abundance and diversity deep-sea sediments, and because of their utility as indicators of environmental conditions both at and below the sediment-water interface. In addition, stable isotopic data obtained from deep-sea benthic foraminiferal tests provide paleoceanographers with environmental information that is proving to be of major significance in studies of global climatic change. This work collects together, for the first time, new morphological descriptions, taxonomic placements, stratigraphic occurrence data, geographical distribution summaries, and palaeoecological information, along with state-of-the-art colour photomicrographs (most taken in reflected light, just as you would see them using light microscopy), of 300 common deep-sea benthic foraminifera species spanning the interval from Jurassic - Recent. This volume is intended as a reference and research resource for post-graduate students in micropalaeontology, geological professionals (stratigraphers, paleontologists, paleoecologists, palaeoceanographers), taxonomists, and evolutionary (paleo)biologists.
