Abstract:Major histocompatibility complex (MHC) class I information is vital for understanding variance of immune responses in HIV vaccination and biomedical models. In this study, 9 Mamu-A and 13 Mamu-B alleles were identified from the cDNA products of 10 Chinese-origin rhesus macaques. Except for two alleles that had been reported by others, eight were novel and twelve extended the partial sequences that are available in GenBank. The additional information of MHC class I antigens might be beneficial to the availability of Chinese macaques in human disease studies. Furthermore, the polymorphism of leading peptides and the natural killer receptor recognition motifs in alpha 1 domain both implies that Mamu-A and Mamu-B molecules might play key roles in innate immune responses of natural killer cells.

Abstract:Rhesus macaques (Macaca mulatta) serve as important animal models for human disease and vaccine research. Although Chinese rhesus macaques are the same species as those of Indian origin, they are from a geographically separated population and possess divergent major histocompatibility complex (MHC) class I A alleles. In an analysis of 65 Chinese rhesus macaques, 17 novel Mamu-A alleles were identified and deposited under the following accession numbers: EU252155-158, EU262737-741, EU418504-505, EU422996, EU418506, EU753185-187, and EU828528. The discovery of these additional MHC class I A sequences indicates a greater diversity and polymorphism of Chinese rhesus macaques in different geographic locations. As the set of Mamu-A alleles in Chinese rhesus macaques differs from the alleles of Indian animals, more work still needs to be carried out to identify these new allele-restricted immune responses with regard to vaccine studies.

Abstract:Major histocompatibility complex (MHC) molecules play an important role in the susceptibility and/or resistance to many diseases. To gain an insight into the MHC background and to facilitate the experimental use of cynomolgus macaques, the second exon of the MhcMafa-DOB, -DPB1, and -DQB1 genes from 143 cynomolgus macaques were characterized by cloning to sequencing. A total of 16 Mafa-DOB, 16 Mafa-DPB1, and 34 Mafa-DQB1 alleles were identified, which revealed limited, moderate, and marked allelic polymorphism at DOB, DPB1, and DQB1, respectively, in a cohort of cynomolgus macaques of Vietnamese origin. In addition, 16 Mafa-DOB, 5 Mafa-DPB1, and 8 Mafa-DQB1 alleles represented novel sequences that had not been reported in earlier studies. Almost of the sequences detected at the DOB and DQB1 locus in the present study belonged to DOB*01 (100%) and DQB1*06 (62%) lineages, respectively. Interestingly, four, three, and one high-frequency alleles were detected at Mafa-DOB, -DPB1, and -DQB1, respectively, in this monkeys. The alleles with the highest frequency among these monkeys were Mafa-DOB*010102, Mafa-DPB1*13, and Mafa-DQB1*0616, and these were found in 33 (25.6%) of 129 monkeys, 32 (31.37%) of 102 monkeys, and 30 (31%) of 143 monkeys, respectively. The high-frequency alleles may represent high priority targets for additional characterization of immune function. We also carried out evolutionary and population analyses using these sequences to reveal population-specific alleles. This information will not only promote the understanding of MHC diversity and polymorphism in the cynomolgus macaque but will also increase the value of this species as a model for biomedical research.

Abstract:High-frequency alleles and/or co-occurring human leukocyte antigen (HLA) alleles across loci appear to be more important than individual alleles, because they might be markers of disease risk that have clinical value as biomarkers for targeted screening or the development of new therapies. To better elucidate the major histocompatibility complex background and to facilitate the experimental use of cynomolgus macaques, Mafa-B, Mafa-DQB1, and Mafa-DRB alleles were characterized and their combinations were investigated from 30 macaques of Vietnamese origin by cloning and sequencing. A total of 48 Mafa-B, 22 Mafa-DQB1, and 42 Mafa-DRB alleles, were detected in this study, respectively. In addition, two Mafa-DQB1 and eight Mafa-DRB alleles represented novel sequences that had not been documented in earlier studies. Our results also showed that the macaque from Vietnam might be valuable because >30% of the test animals possessed Mafa-DRB*w304 (30%) and -DQB1*0616 (30%). We report that the combination of major histocompatibility complex (MHC) class I and II alleles, including the combination of DRB3*0403-DRB*w304, DRB1*1013-DRB*w304, and Mafa-B*007:01:01-DRB*w304, which was in 17%, 13%, and 13% of the animals, respectively. Interesting, more than two Mafa-DQB1 alleles detected in one animal in this study suggest that Mafa-DQB1, like Mafa-DRB, might be a duplication in the chromosome, which have ever been documented in cynomolgus monkeys but has not yet been observed in rhesus macaques or other primates. Our results for the high frequency of commonly co-occurring MHC alleles across loci in a cohort of the Vietnamese cynomolgus macaque emphasized the value of this species as a model for biomedical research.

Abstract:Cynomolgus macaques have been used widely to build a research model of infectious and chronic diseases, as well as in transplantation studies, where disease susceptibility and/or resistance are associated with the major histocompatibility complex (MHC). To better elucidate polymorphisms and genetic differences in the Mafa-DRB locus, and facilitate the experimental use of cynomolgus macaques, we used pool screening combined with cloning and direct sequencing of polymerase chain reaction products to characterize MhcMafa-DRB gene alleles in 153 Vietnamese cynomolgus macaques. We identified 30 Mafa-DRB alleles belonging to 17 allelic lineages, including four novel sequences that had not been documented in earlier reports. The highest frequency allele was Mafa-DRB*W27:04, which was present in 7 of 35 (20%) monkeys. The next most frequent alleles were Mafa-DRB*3:07 and Mafa-DRB*W7:01, which were detected in 5 of 35 (14.3%) and 4 of 35 (11.4%) of the monkeys, respectively. The high-frequency alleles in this Vietnamese population may be high priority targets for additional characterization of immune functions. Only the DRB1*03 and DRB1*10 lineages were also present in humans, whereas the remaining alleles were monkey-specific lineages. We found 25 variable sites by aligning the deduced amino acid sequences of 29 identified alleles. Evolutionary and population analyses based on these sequences showed that human, rhesus, and cynomolgus macaques share several Mhc-DRB lineages and the shared polymorphisms in the DRB region may be attributable to the existence of interbreeding between rhesus and cynomolgus macaques. This information will promote the understanding of MHC diversity and polymorphism in cynomolgus macaques and increase the value of this species as a model for biomedical research. Am. J. Abstract:Young Alu elements that have been inserted recently in macaque genomes are still polymorphic for insertion presence/absence at the individual and population levels. They have been considered as a powerful tool in population genetics of primates. Combining a computational approach and a PCR display method based on primers of OWM-specific Alu subfamilies, in the present study, we identified and characterized 26 novel Alu insertions that are polymorphic in the Tibetan macaque ( Macaca thibetana ). Along with 20 previously reported loci, a total of 96 Alu insertions were found to be present in the Tibetan macaque but absent in rhesus macaques ( Macaca mulatta ) as validated by computational methods. After PCR verification, 27.1 % (26/96) of the analyzed insertions were confirmed to be heterozygous among Tibetan macaque individuals. These 26 newly identified loci were further genotyped in 41 individuals from two Tibetan macaque populations. The average allele frequencies across the 26 loci varied from 2.4 to 48.8 % in the two populations. The average expected heterozygosity per locus ranged from 25.3 to 50.6 %. The results indicate that the combination of a computational approach and a PCR display method is an efficient way to identify young polymorphic Alu insertions in macaques, and the newly identified polymorphic loci represent valuable genetic markers for the study of Tibetan macaque population genetics in the future.

Abstract:Macaca thibetana is an endemic species to China that is listed as near threatened in the IUCN Red Data Book. The species has previously been used in animal models for biomedical research. Due to anthropogenic impacts, the wild populations of M. thibetana have dramatically declined in recent years, which has resulted in low genetic diversity. Insufficient molecular markers have hindered the effective conservation and management of this species. In the present study, ten contig sequences containing 29 novel polymorphic SNPs were discovered using 40 samples as templates for PCR validation. The minor allele frequency ranged from 0.100 to 0.488, and the observed and expected heterozygosities ranged from 0 to 0.600 and 0.182 to 0.506, respectively. The FIS ranged from − 0.203 to 1.000. Among these SNPs, four loci showed significant departures from the Hardy–Weinberg equilibrium (p < 0.05). The novel polymorphic SNPs will help elucidate the population structure and conservation genetics of this precious species.

Abstract:In this study, eighteen tetranucleotide microsatellite loci were isolated from AAAG-enriched and GATA-enriched libraries of the Tibetan macaque, Macaca thibetana. These loci were tested on 53 individuals of M. thibetana, and most loci were proved to be highly polymorphic. A total of 109 alleles were detected with an average of 6.06 alleles per locus. The PIC values of these loci ranged from 0.192 to 0.879, with an average of 0.624. The observed and expected heterozygosities ranged from 0.170 to 0.800 and from 0.217 to 0.898, with an average of 0.583 and 0.675, respectively. 5 loci significantly deviated from Hardy–Weinberg equilibrium (HWE). Significant linkage disequilibrium (LD) was found between 9 pairs of loci. The newly identified polymorphic markers would facilitate the study of M. thibetana on the population structure and genetic diversity.

Abstract:Rhesus macaques have long been used in animal models for various human diseases, the susceptibility and/or resistance to some of which have been associated with the major histocompatibilty complex (MHC). To gain insight into the MHC background and to facilitate the experimental use of Chinese rhesus macaques, the second exon of MhcMamu-DQB1 genes in 105 rhesus macaques were characterized by cloning and sequencing. A total of 37 MhcMamu-DQB 1 alleles were identified, illustrating a marked allelic polymorphism at DQB1 in these monkeys. In addition to 10 alleles were novel sequences that had not been documented in earlier reports, at least 14 alleles reported in earlier studies were not detected in this study. Most of the sequences (73%) observed in this study belong to DQB1*O6 (13 alleles) and DQB1*18 (14 alleles) lineages, and the rest (27%) belong to DQB1 *15, DQB1 *16 and DQB1 *17 lineages. The most frequent allele detected among these monkeys was MhcMamu-DQB1*06111 (22%), followed by DQB1 *1503 (19%); and most of the novel alleles were present at a frequency of less than 2.5%. As for individual animals, 24 of 105 (23%) were homozygous whereas 81 of 105 (77%) were heterozygous at the MhcMamu-DQB1 locus. These data indicated significant differences in MhcMamu-DQB1 allele distribution between the Chinese rhesus macaques and the previously reported rhesus macaques, which were mostly of Indian origin. This information will not only promote the understanding of rhesus macaque MHC diversity and polymorphism but will also facilitate the use of Chinese rhesus macaques in human disease studies, especially those that may be associated with HLA-DQB genes.(C) 2008 American Society for Histocompatibility and Immunogenetics. Identification and Characterization of Short Tandem Repeats in the Tibetan Macaque Genome Based on Resequencing Data.

Abstract:The Tibetan macaque, which is endemic to China, is currently listed as a Near Endangered primate species by the International Union for Conservation of Nature (IUCN). Short tandem repeats (STRs) refer to repetitive elements of genome sequence that range in length from 1-6 bp. They are found in many organisms and are widely applied in population genetic studies. To clarify the distribution characteristics of genome-wide STRs and understand their variation among Tibetan macaques, we conducted a genome-wide survey of STRs with next-generation sequencing of five macaque samples. A total of 1 077 790 perfect STRs were mined from our assembly, with an N50 of 4 966 bp. Mono-nucleotide repeats were the most abundant, followed by tetra- and di-nucleotide repeats. Analysis of GC content and repeats showed consistent results with other macaques. Furthermore, using STR analysis software (lobSTR), we found that the proportion of base pair deletions in the STRs was greater than that of insertions in the five Tibetan macaque individuals (P<0.05, t-test). We also found a greater number of homozygous STRs than heterozygous STRs (P<0.05, t-test), with the Emei and Jianyang Tibetan macaques showing more heterozygous loci than Huangshan Tibetan macaques. The proportion of insertions and mean variation of alleles in the Emei and Jianyang individuals were slightly higher than those in the Huangshan individuals, thus revealing differences in STR allele size between the two populations. The polymorphic STR loci identified based on the reference genome showed good amplification efficiency and could be used to study population genetics in Tibetan macaques. The neighbor-joining tree classified the five macaques into two different branches according to their geographical origin, indicating high genetic differentiation between the Huangshan and Sichuan populations. We elucidated the distribution characteristics of STRs in the Tibetan macaque genome and provided an effective method for screening polymorphic STRs. Our results also lay a foundation for future genetic variation studies of macaques.
Mitochondrial DNA Variation in Tibetan Macaque (macaca Thibetana)

Abstract:Tibetan macaques (Macaca thibetana) are a threatened primate species endemic to China. The current taxonomy of the species is based on external morphological and anatomical variations. To further understand the intraspecific variation and relationships among populations, we analyzed 44 mitochondrial DNA control region sequences (475 bp fragment) from individuals across the species range. Results revealed 11 major haplotypes with a high nucleotide diversity (0.792), but nucleotide diversity within haplotype lineages was only 0.042. Neighbor-joining phylogenetic analyses indicated support for four distinct haplotype clades corresponding to regional groups consistent with the recognized subspecies M .t. thibetana, M. t. guizhonensis, M. t. huangshanensis and M. t. pullus. As a result of regional geographic variation and genetic differences, we recommend the four subspecies should be considered different management units for conservation efforts.
Specific Detection Method to Distinguish Tibetan Macaque from Contaminants

Abstract:To detect whether Tibetan macaque samples were contaminated by human and other common animals biological samples. Hairs, blood, faeces, sperm and muscle tissues of Tibetan macaque, human and seven other kinds of common animal samples were collected for PCR. DNA was quantified after extraction and purification.14 microsatellite primers were used in this study. The amplification products of Tibetan macaque FGA loci had one band of 200 bp which is almost the same as in human beings. No products were found in rabbit, pig, cattle, rat, cavy, sheep and dog. The TH01, CSF10PO, F13A01 and all the other loci could be amplified in human and Tibetan macaque, but the difference was only found in F13A01 products. Those results suggest that the primers for human FGA, F13A01 loci can be used to distinguish Tibetan macaque from human beings and common animals. They are two useful and sensitive STR loci in Tibetan macaque's genetic diversity and parentage identification.
An Effective Microsatellite Marker Panel for Noninvasive Samples in Tibetan Macaques (macaca Thibetana)

Abstract:An effective genetic marker panel that can be used with noninvasive samples is useful for population genetics and the conservation management of endangered species. We aimed to develop a microsatellite marker panel for Tibetan macaques (Macaca thibetana), with good levels of polymorphism, stability, and repeatability and suitable for use with noninvasive samples. We designed 83 primer pairs to screen for polymorphic loci based on a tetranucleotide microsatellite dataset. We tested the loci using 16 tissue samples from Sichuan, Guangxi, and Anhui Province in China, and then 106 fecal samples from three wild populations (Huangshan: Anhui Province, Labahe Natural Reserve: Sichuan Province, Fanjingshan Natural Reserve: Guizhou Province). We used the resulting marker panel to identify individuals and estimate genetic diversity in the three populations. We found that 37 novel loci were polymorphic when we genotyped tissue samples. Fifteen of these loci were high polymorphic, sensitive and stable, they were suitable for fecal samples, and we could identify individuals effectively using a subset of six loci. Using these 6 loci, we identified 89 individuals from the 106 fecal samples. The three wild populations had relatively high genetic diversity, with polymorphism information content ranging from 0.530 to 0.678. The Huangshan population had the highest genetic diversity and the largest number of alleles, whereas genetic diversity was the lowest in the Fanjingshan population. The marker panel will facilitate future population genetic research on Tibetan macaques.
Low Major Histocompatibility Complex Class II DQA Diversity in the Giant Panda (ailuropoda Melanoleuca)

Abstract:Background The giant panda ( Ailuropoda melanoleuca ) is one of the most endangered animals due to habitat fragmentation and loss. Although the captive breeding program for this species is now nearly two decades old, researches on the genetic background of such captive populations, especially on adaptive molecular polymorphism of major histocompatibility complex (MHC), are still limited. In this study, we characterized adaptive variation of the giant panda's MHC DQA gene by PCR amplification of its antigen-recognizing region (i.e. the exon 2) and subsequent single-strand conformational polymorphism (SSCP) and sequence analyses. Results The results revealed a low level of DQA exon 2 diversity in this rare animal, presenting 6 alleles from 61 giant panda individuals. The observed polymorphism was restricted to 9 amino acid substitutions, all of which occurred at and adjacent to positions forming the functionally important antigen-binding sites. All the samples were in Hardy-Weinberg proportions. A significantly higher rate of non-synonymous than synonymous substitutions at the antigen-binding sites indicated positive selection for diversity in the locus. Conclusion The DQA allelic diversity of giant pandas was low relative to other vertebrates. Nonetheless, the pandas exhibited more alleles in DQA than those in DRB , suggesting the alpha chain genes would play a leading role when coping with certain pathogens and thus should be included in conservation genetic investigation. The microsatellite and MHC loci might predict long-term persistence potential and short-term survival ability, respectively. Consequently, it is recommended to utilize multiple suites of microsatellite markers and multiple MHC loci to detect overall genetic variation in order to design unbiased conservation strategies.

Abstract:Macaques are the most widely distributed nonhuman primates and used as animal models in biomedical research. The availability of full-genome sequences from them would be essential to both biomedical and primate evolutionary studies. Previous studies have reported whole-genome sequences from rhesus macaque (Macaca mulatta) and cynomolgus macaque (M. fascicularis, CE), both of which belong to the fascicularis group. Here, we present a 37-fold coverage genome sequence of the Tibetan macaque (M. thibetana; TM). TM is an endemic species to China belonging to the sinica group. On the basis of mapping to the rhesus macaque genome, we identified approximately 11.9 million single-nucleotide variants), of which 3.9 million were TM specific, as assessed by comparison two Chinese rhesus macaques (CR) and two CE genomes. Some genes carried TM-specific homozygous nonsynonymous variants (TSHNVs), which were scored as deleterious in human by both PolyPhen-2 and SIFT (Sorting Tolerant From Intolerant) and were enriched in the eye disease genes. In total, 273 immune response and disease-related genes carried at least one TSHNV. The heterozygosity rates of two CRs (0.002617 and 0.002612) and two CEs (0.003004 and 0.003179) were approximately three times higher than that of TM (0.000898). Polymerase chain reaction resequencing of 18 TM individuals showed that 29 TSHNVs exhibited high allele frequencies, thus confirming their low heterozygosity. Genome-wide genetic divergence analysis demonstrated that TM was more closely related to CR than to CE. We further detected unusual low divergence regions between TM and CR. In addition, after applying statistical criteria to detect putative introgression regions (PIRs) in the TM genome, up to 239,620 kb PIRs (8.84% of the genome) were identified. Given that TM and CR have overlapping geographical distributions, had the same refuge during the Middle Pleistocene, and show similar mating behaviors, it is highly likely that there was an ancient introgression event between them. Moreover, demographic inferences revealed that TM exhibited a similar demographic history as other macaques until 0.5 Ma, but then it maintained a lower effective population size until present time. Our study has provided new insight into the macaque evolutionary history, confirming hybridization events between macaque species groups based on genome-wide data.
Molecular Characterization of Major Histocompatibility Complex Class I Genes from the Giant Panda (ailuropoda Melanoleuca).

Abstract:The major histocompatibility complex class I genes play crucial roles in the adaptive immune system of vertebrates against intracellular pathogens. To date, no class I genes from the giant panda (Ailuropoda melanoleuca) has been reported, even none from species of Ursidae. In this study, we successfully identified three class I genes from a giant panda bacterial artificial chromosome library and designated them as Aime-128, 152, and 1906, respectively. Pairwise sequence alignments revealed that (1) the Aime-1906 always possessed the lowest identities (52–86%) in different regions compared with the Aime-128 and 152 and (2) the Aime-128 also varied from the Aime-152 in the regions of 5′ untranslated region (UTR), 3′ UTR, and exon1, whose similarities were 83%, 87%, and 91%, respectively. Comparison of structure characteristics indicated that the Aime-128 possessed all conserved amino acids important to the function of antigen presentation while the Aime-152 and 1906 presented two and five mutated residues. Analysis of phylogenetic trees demonstrated that the Aime-128, 152, and 1906 were clustered into three different branches with 99% or 100% bootstrap values. As a result, these three kinds of evidence supported that the Aime-1906, 152, and 128 should be derived from different loci. Furthermore, in view of a prestop codon in the exon 7 and patterns of amino acid replacement within alleles, the Aime-1906 gene is predicted to be a nonclassical locus, which is most closely related to dog leukocyte antigen 79 in the phylogenetic tree constructed with various mammalian class I loci.
