Abstract:Oceanographic plankton classification for many images is time consuming, especially for low-contrast images obtained when the water is dirty and opaque due to impurities. A novel, overcomplete dictionary algorithm is studied by analyzing the sparse characteristics of the image matrix using pixel values. The features in hyperspace are mapped onto a specifically designed vector space. Thus, mathematically, the algorithm exhibits faster calculating convergence and has a strong expressivity for the selective signal in the vector space with a lower signal loss rate. The clustering method based on the dictionary can classify planktons for species counting, which can enable high-speed, multi-object recognition of planktons in turbid water. The experimental results demonstrate that if less data (up to 60%) is processed for each image, a recall rate and accuracy greater than 75% and a structural similarity for the reconstructed image greater than 0.9 can be achieved. Abstract:Zooplankton is enormously diverse and fundamental group of microorganisms that exists in almost every freshwater body, determining its ecology and play a vital role in food chain. Considering the significance of zooplankton, the study of freshwater zooplankton is very essential which intensely relies on the classification of images. However, the routine manual analysis and classification is laborious, time consuming and expensive, and poses a significant challenge to experts. Thus, for recent decade much research is focused on the development of underwater imaging technologies and intelligent classification system of zooplankton. This work presents devotion to observation of freshwater zooplankton by designed underwater microscope and modeling the system for automatic classification among four different taxa. Unlike most of the existing zooplankton image classification systems, this model is trained on a comparatively small dataset collected from freshwater by designed underwater microscope. Transfer learning of pre-trained AlexNet Convolutional Neural Network (CNN) model proved to be a potential approach in the system design. Among four networks trained over two datasets, the best overall classification accuracy of up to 93.1%, comparable to other existing systems was achieved on test dataset (92.5% for Calanoid and Cyclopoid (Female), 90% for Cyclopoid (Male) and 97.5% for Daphnia). Graphical User Interface (GUI) of the model constructed on MATLAB, makes it easy for the users to collect images for building database, train network and to classify images of different taxa. Moreover, the designed system is adaptable to the addition of more classes in the future.
Stereo Vison and Mask-RCNN Segmentation Based 3D Points Cloud Matching for Fish Dimension Measurement

Abstract:Fish dimensions information is of great significance for aquaculture. Traditional manual measurement is labour intensive, time-consuming and may infulence the growth of fishes. A Stereo vison and Mask-RCNN based Dimension Measurement Scheme(SMDMS) is proposed to get dimensiones of mutiple fishes without constraining their movement. The SMDMS is consist of three parts including stereo vision, fish instance segmentation, 3D points cloud process. In stereo vison, a binocular camera is calibrated and the captured images are rectified to row-aligned. The 3D information is subsequently calculated by 3D reconstruction with a stereo match method. In detection and segmentation part, a Mask Region Convolution Nerual Network(Mask-RCNN) is trained to achieve fish detection and initial segmentaion simultaneously. The segmentation is then refined with morphological process and an interactive segmentation method called GrabCut. In the last part, the 3D points cloud is extracted from the 3D information according to the refined segmentation and some coordinate transformations are subsequently applied to make the estimation more robust for fishes with various orientations and positions. The transformation is calculated by some fitting process. The estimation result is compared with the manual measurement of fishes with different dimensions. It turned out that the proposed scheme achieved high accuracy both in length and width estimation.
Multi-Scale Fish Segmentation Refinement and Missing Shape Recovery

Abstract:Image processing and analysis techniques have drawn increasing attention since they enable a non-extractive and non-lethal approach to collecting fisheries data, such as fish size measurement, catch estimation, regulatory compliance, species recognition, and population counting. Measuring fish size accurately requires reliable image segmentation. Major challenges that can easily affect the segmentation include blurring of image areas due to water drops on the camera lens and parts of a fish body being out of the camera view. In this paper, we address each of these issues with an innovative and effective contour-based segmentation and a missing shape recovery method from an arbitrary initial segmentation. The refinement is processed from the coarse level to the fine level. At the coarse level, we align the entire fish contour of the initial segmentation with trained representative contours by using iteratively reweighted least squares (IRLS). At finer levels, we iteratively refine contour segments to represent poorly segmented or missing shape parts. This method addresses the problems listed above and generates promising results with highly robust segmentation performance and length measurement.

Abstract:The current object detection algorithm suffers from slow detection speed and low object recognition rate when detecting marine benthos due to small objects, severe densities and occlusions. To solve these problems, an improved object detection algorithm based on FCOS, DSE-FCOS (Dilated & SE block reinforced FCOS), is proposed for marine benthos in this paper. In our method, to meet the needs of real-time detection, we only use a single-level feature map for detection, we propose DSE module to solve the problem of insufficient single-scale detection accuracy. The DW (Dual Weighting) label assignment method is introduced and optimized to make it more suitable for the detection of marine benthos, increasing the speed of detection while ensuring accuracy. We performed experiments on the DUO dataset. The results show that our method can improve mAP (mean average precision) by 5.9% on the basis of 13.8% speed improvement compared with FCOS. This improvement reflects that DSE-FCOS is more suitable for the detection of marine benthos.
Fish Keypoints Detection for Ecology Monitoring Based on Underwater Visual Intelligence

Abstract:This paper introduces a fishery ecology monitoring system for cultivation pools, and proposes a new stereo keypoint detection method followed by curve fitting analysis to estimate the fish posture and length. The system, which can be employed for aquaculture monitoring, is featured by its exploitation of underwater visual intelligence and deep neural-network architecture. As input, stereo image pairs are obtained by underwater binocular camera. A deep neural-network under Faster R-CNN architecture is built to detect fish from the stereo image inputs. Another network under Stacked Hourglass architecture is constructed to detect specific keypoints of each fish. For ecology monitoring, detected keypoints are used in the estimation of the fishes' posture and length. Unlike other size estimation methods which also apply a binocular camera, our method naturally bypasses the pixel-wise matching difficulty in global stereo matching algorithms. Experiment shows that our system is applicable for online fish ecology monitoring, with efficient and accurate estimation performance.
Multi-class Fish Stock Statistics Technology Based on Object Classification and Tracking Algorithm

Abstract:The development of intensive aquaculture has increased the need for video-based underwater monitoring technology to generate statistics on multi-class fish. However, the complex marine environment, e.g., light fluctuations, shape deformations, similar appearance of fish, and occlusions, makes this a challenging task. Therefore, there are relatively few studies in this field. This paper proposes a real-time multi-class fish stock statistics method (RMCF). The accuracy of fish stock statistics has reached 95.6% over the previous best approach. The proposed method uses YOLOv4 as a backbone network and a parallel two-branch structure based on deep learning to perform real-time detection and tracking of fish in a real marine ranch environment. The two-branch structure contains detection and tracking branches, where the detection branch detects fish species and improves tracking accuracy and online tracking time. The tracking branch tracks the fish and making a number statistics. Finally, we combine the detection and tracking branches to generate multi-class fish stock statistics. Here, the detection branch helps the tracking branch realize multi-class tracking. With the tracking results, we further analyze the changing trends of different fish over time. Compared to state-of-the-art video tracking and detection methods, the experiment results demonstrate the proposed method provides better fish detection and tracking performance in a complex real-world marine environment.
Image Fusion Method for Improving the Accuracy of Ocean Plankton Recognition

Abstract:Image fusion combines image data on the same target collected from multi-source channels, which are processed to extract the most favorable information from each channel and finally synthesize a high-quality image. In this study, image fusion is used to aggregate multi-focus plankton into a single-fused image. An unsupervised image weighted fusion method based on fully convolutional networks (FCN) is proposed, which can clearly and intuitively show the presence of plankton in the detected water body. The fused image has a high contrast, continuous and clear plankton edges, and little information loss, thereby laying a foundation for the next phytoplankton identification.
A Plankton Detection Method Based on Neural Networks and Digital Holographic Imaging

Abstract:Detecting marine plankton by means of digital holographic microscopy (DHM) has been successfully deployed in recent decades; however, in most previous studies, the identification of the position, shape, and size of plankton has been neglected, which may negate some of the advantages of DHM. Therefore, the procedure of image fusion has been added between the reconstruction of initial holograms and the final identification, which could help present all the images of plankton clearly in a volume of seawater. A new image fusion method called digital holographic microscopy-fully convolutional networks (DHM-FCN) is proposed, which is based on the improved fully convolutional networks (FCN). The DHM-FCN model runs 20 times faster than traditional image fusion methods and suppresses the noise in the holograms. All plankton in a 2 mm thick water body could be clearly represented in the fusion image. The edges of the plankton in the DHM-FCN fusion image are continuous and clear without speckle noise inside. The neural network model, YOLOv4, for plankton identification and localization, was established. A mean average precision (mAP) of 97.69% was obtained for five species, Alexandrium tamarense, Chattonella marina, Mesodinium rubrum, Scrippsiella trochoidea, and Prorocentrum lima. The results of this study could provide a fast image fusion method and a visual method to detect organisms in water.

This method is more efficient than the background extraction method of RGB color space, which improves the recognition, anti - jamming ability and robustness. Through the experiment, it has a strong adaptability to external influences such as background water surface fluctuation, reflective, light change shadow.

Abstract:Phytoplankton, as an important component of marine ecosystem, play a key role in understanding marine resources and monitoring marine environment. In this paper, under the suggestion of marine biology professional researcher, we selected six kinds of phytoplankton commonly found in China’s coastal areas and conducted digital holographic microscopic imaging experiments to obtain their holograms. Then, the angular spectrum reconstruction algorithm was used to conduct diffraction reconstruction of the phytoplankton hologram to achieve clear imaging of the algae target. A threshold based image segmentation algorithm is used to segment the phytoplankton target area and obtain image dataset. Finally, transfer learning is used to train on the pre-trained model. Experimental results show that the classification accuracy of the trained network on the test set can reach 95.7%.

Abstract:Computer vision in marine ranching enables real-time monitoring of underwater resources. Detecting fish presents challenges due to varying water turbidity and lighting, affecting color consistency. We propose a Foreground Region Convolutional Neural Network (FR-CNN) that combines unsupervised and supervised methods. It introduces an adaptive multiscale regression Gaussian background model to distinguish fish from noise at different scales. Probability density functions integrate spatiotemporal information for object detection, addressing illumination and water quality shifts. FR-CNN achieves 95% mAP with IoU of 0.5, reducing errors from open-source datasets. It updates anchor boxes automatically on local datasets, enhancing object detection accuracy in long-term monitoring. The results analyze fish species behaviors in relation to environmental conditions, validating the method’s practicality.

Abstract:Plankton imaging systems are capable of providing fine-scale observations that enhance our understanding of key physical and biological processes. However, processing the large volumes of data collected by imaging systems remains a major obstacle for their employment, and existing approaches are designed either for images acquired under laboratory controlled conditions or within clear waters. In the present study, we developed a semi-automated approach to analyze plankton taxa from images acquired by the ZOOplankton VISualization (ZOOVIS) system within turbid estuarine waters, in Chesapeake Bay. When compared to images under laboratory controlled conditions or clear waters, images from highly turbid waters are often of relatively low quality and more variable, due to the large amount of objects and nonlinear illumination within each image. We first customized a segmentation procedure to locate objects within each image and extracted them for classification. A maximally stable extremal regions algorithm was applied to segment large gelatinous zooplankton and an adaptive threshold approach was developed to segment small organisms, such as copepods. Unlike the existing approaches for images acquired from laboratory, controlled conditions or clear waters, the target objects are often the majority class, and the classification can be treated as a multi-class classification problem. We customized a two-level hierarchical classification procedure using support vector machines to classify the target objects (< 5%), and remove the non-target objects (> 95%). First, histograms of oriented gradients feature descriptors were constructed for the segmented objects. In the first step all non-target and target objects were classified into different groups: arrow-like, copepod-like, and gelatinous zooplankton. Each object was passed to a group-specific classifier to remove most non-target objects. After the object was classified, an expert or non-expert then manually removed the non-target objects that could not be removed by the procedure. The procedure was tested on 89,419 images collected in Chesapeake Bay, and results were consistent with visual counts with >80% accuracy for all three groups.
Dynamic Downscaling Segmentation for Noisy, Low-Contrast in Situ Underwater Plankton Images

Abstract:Finding and segmenting objects in noisy low-contrast in situ underwater plankton images is challenging because of the difficulty of separating potential plankton objects from the complex background and numerous and diverse other particles. In the present study, a dynamic downscaling model was developed to rapidly extract complete and clean regions of interest (ROIs) from images with highly variable content and quality. The original image was downscaled, and dynamic segmentation was performed in a scale pyramid space to ensure the integrity of weak targets based on local two-dimensional (2D) entropy parameters. Subsequently, a series of local thresholds and clustering gradients was examined iteratively for ROI selection. The performance of the local 2D entropy parameters relative to water turbidity (in a scattering medium and with high background noise) and image size was examined. To suppress the background and increase the sharpness of potential targets, a sharpness descriptor and gradient clustering were employed. The method was compared with the currently commonly used local threshold-based Sauvola segmentation using the same set of images. The results showed that the proposed method improves the ROI extraction accuracy and reduces oversegmentation for in situ underwater plankton images. It was concluded that the proposed method is a fast and robust segmentation technique and could facilitate the deployment of in situ plankton imaging systems for process-based research and routine plankton monitoring.
Toward efficient deep learning system for in-situ plankton image recognition

Abstract:Plankton is critical for the structure and function of marine ecosystems. In the past three decades, various underwater imaging systems have been developed to collect in-situ plankton images and image processing has been a major bottleneck that hinders the deployment of plankton imaging systems. In recent years, deep learning methods have greatly enhanced our ability of processing in-situ plankton images, but high-computational demands and longtime consumption still remain problematic. In this study, we used knowledge distillation as a framework for model compression and improved computing efficiency while maintaining original high accuracy. A novel inter-class similarity distillation algorithm based on feature prototypes was proposed and enabled the student network (small scale) to acquire excellent ability for plankton recognition after being guided by the teacher network (large scale). To identify the suitable teacher network, we compared emerging Transformer neural networks and convolution neural networks (CNNs), and the best performing deep learning model, Swin-B, was selected. Utilizing the proposed knowledge distillation algorithm, the feature extraction ability of Swin-B was transferred to five more lightweight networks, and the results had been evaluated in taxonomic dataset of in-situ plankton images. Subsequently, the chosen lightweight model and the Bilateral–Sobel edge enhancement were tested to process in-situ images with high level of noises captured from coastal waters of Guangdong, China and achieved an overall recall rate of 91.73%. Our work contributes to effective deep learning models and facilitates the deployment of underwater plankton imaging systems by promoting both accuracy and speed in recognition of plankton targets.

Automatic Recognition Method of Zooplankton Image in Dark Field

Abstract:Marine zooplankton biomass, population structure, community diversity and migration processes playan important role in marine ecosystems, marine biogeochemical cycles, marine environments and global climatechange research. The massive image data generated by the in situ plankton optical imaging observation systemis a challenging problem in marine plankton survey. Based on the existing identification methods, this papercarries out image preprocessing of the dark field zooplankton population. Research on processing methods suchas feature extraction and classification recognition laid the foundation for constructing an automatic recognitionsystem for zooplankton in dark field. In the aspect of image preprocessing, the histogram equalization is firstlyused to reduce the image quality caused by uneven illumination, and the adaptive wavelet method is used tosuppress the underwater zooplankton image noise while retaining the original zooplankton details. Secondly, thearea detection is adopted. The algorithm extracts the region of interest from the whole image, and proposes awatershed segmentation method based on morphological reconstruction, and designs a two-level classifierstrategy to further improve the recognition accuracy. The results show that the recognition accuracy of the twolevelclassifier is better than that of a single classifier.

Taming the Data Deluge: a Novel End-to-end Deep Learning System for Classifying Marine Biological and Environmental Images

Abstract:Underwater imaging enables nondestructive plankton sampling at frequencies, durations, and resolutions unattainable by traditional methods. These systems necessitate automated processes to identify organisms efficiently. Early underwater image processing used a standard approach: binarizing images to segment targets, then integrating deep learning models for classification. While intuitive, this infrastructure has limitations in handling high concentrations of biotic and abiotic particles, rapid changes in dominant taxa, and highly variable target sizes. To address these challenges, we introduce a new framework that starts with a scene classifier to capture large within-image variation, such as disparities in the layout of particles and dominant taxa. After scene classification, scene-specific Mask regional convolutional neural network (Mask R-CNN) models are trained to separate target objects into different groups. The procedure allows information to be extracted from different image types, while minimizing potential bias for commonly occurring features. Using in situ coastal plankton images, we compared the scene-specific models to the Mask R-CNN model encompassing all scene categories as a single full model. Results showed that the scene-specific approach outperformed the full model by achieving a 20% accuracy improvement in complex noisy images. The full model yielded counts that were up to 78% lower than those enumerated by the scene-specific model for some small-sized plankton groups. We further tested the framework on images from a benthic video camera and an imaging sonar system with good results. The integration of scene classification, which groups similar images together, can improve the accuracy of detection and classification for complex marine biological images.

Abstract:The novel analysis that the underwater salient detection is the act of recognizing and emphasizing prominent and visually distinctive elements or objects within underwater images or films, assisting in tasks like marine research, underwater navigation, and resource prospecting. In this paper, we present a novel fuzzy c-means clusteringintegrated convolutional neural network (FCMC-CNN) for analysing the accuracy and robustness of saliency detection in difficult underwater situations. To enhance the object detectionperformance below the water’s surface, this method involves the application of both high-level CNN representations and low-level parameters. Spectral residual analysis (SR) approachand the proposed method are used for precisely locating salient objects in underwater photos. Although the difficulties imposed through variable spectral properties and low light conditions, this method requires to increase the accuracy of underwater prominent item detection. To gauge how well the suggested algorithm works, we simulate experiments using Python software. We assess the experimental results in terms of PSNR (44.2658%), SSIM (0.7726), FSIM (0.8369), and Average time (1.0852).This method demonstrated significant improvements in accurately recognizing underwater objects, enhancing the performance in detecting objects under water and possibly obtaining greater accuracy rates.

Abstract:In the underwater environment, in order to preserve rare and endangered objects or to eliminate the exotic invasive species that can destroy the ecosystems, it is essential to classify objects and estimate their number. It is very difficult to classify objects and estimate their number. While YOLO shows excellent performance in object recognition, it recognizes objects by processing the images of each frame independently of each other. By accumulating the object classification results from the past frames to the current frame, we propose a method to accurately classify objects, and count their number in sequential video images. This has a high classification probability of 93.94% and 97.06% in the test videos of Bluegill and Largemouth bass, respectively. The proposed method shows very good classification performance in video images taken of the underwater environment.

Multi-object Recognition in Turbid Water Using Compressive Sensing
