Structural Analysis of Saccharomyces Cerevisiae Respiratory Supercomplex Composed of Complexes III and IV

Abstract:Previously we discovered that formation of the yeast tetrameric respiratory supercomplex (SC) composed of one dimeric Complex III (CIII, bc1 complex) and two Complex IVs (CIV, cytochrome c oxidase), and channeling of cytochrome c between CIII and CIV within the SC, are strongly dependent on the mitochondrial phospholipid cardiolipin (CL). Employing electron cryo-microscopy we determined a 3D structure of this SC at 24 Å resolution, which allowed us to construct a respiratory SC structural model composed of CIII flanked on each side by one CIV. Currently we have improved the resolution of the SC 3D density map to 4.6 Å. The subunits derived from the crystal structure of CIII (PDB: 3CX5) as well as homology models for the CIV subunits, generated by SWISSMODEL, were fitted (UCSF Chimera, refined by FlexEM) into the density map followed by Phenix real-space refinement and model optimization using COOT. A model for Qcr10 subunit, which is not present in the CIII X-ray structure, was also generated by SWISSMODEL. A final round of Phenix real-space refinement was performed on the entire SC. This new structure confirmed our earlier SC model; both CIVs interact with CIII via its convex surface, which is opposite to the interaction surface between the CIV monomers in the CIV dimer present in the crystal structure of mammalian CIV. Yeast CIV subunit Cox5a is located at the interface with CIII, and CIII faces CIV with the side containing a cavity formed by transmembrane helices of cytochrome c1 and cytochrome b. The remaining density in the open space between CIII and CIV can be fitted with two molecules of CL consistent with its involvement in association of CIII and CIV into the SC.
