Abstract:Imaging and tracking of near-surface three-dimensional volumetric nanoscale dynamic processes of live cells remains a challenging problem. In this paper, we propose a multi-color live-cell near-surface-volume super-resolution microscopy method that combines total internal reflection fluorescence structured illumination microscopy with multi-angle evanescent light illumination. We demonstrate that our approach of multi-angle interference microscopy is perfectly adapted to studying subcellular dynamics of mitochondria and microtubule architectures during cell migration.

Abstract:Super-resolution microscopy techniques are versatile and powerful tools for visualizing organelle structures, interactions, and protein functions in biomedical research, and its resolution ability to break the optical diffraction limit provides new analytical frameworks for cell biology on the nanoscale, which is indispensable to life science related fields. However, due to the effect of the diffraction limit, the axial resolution of a super-resolution microscope is more arduous to improve than the lateral resolution, which hinders the realization of sub-hundred-nanometer resolution three-dimensional imaging of cellular structures. Therefore, based on the two main techniques, stimulated emission depletion microscopy and single-molecule localization microscopy, the present paper introduces the principles and characteristics of a variety of existing three-dimensional imaging techniques, and finally discusses the future of that. Finally, we briefly discuss the research trend of the two techniques in the three-dimensional imaging area.

Abstract:Three-dimensional (3D) imaging using dual-lens fluorescence microscopies is popular in observing fluorescently labeled biological samples, such as mammalian/model animal cells, tissues, and embryos. Specifically, dual-lens super-resolution fluorescence microscopy methods using two opposing objective lenses allow significantly higher axial resolution and better signal to noise ratio than traditional single-lens counterparts, and thus distinguish more details in 3D images of fine intracellular structures. For 3D imaging of thick tissues and entire embryos, dual-lens light-sheet fluorescence microscopy methods using two objective lenses, either orthogonal or non-orthogonal, to achieve selective plane illumination, can meet the requirements, and thus can be used to observe embryo development and structures of interest in thick tissues. This review summarizes both dual-lens fluorescence microscopy methods, including their principles, configurations, and 3D imaging applications, providing a guideline for biological laboratories with different 3D imaging needs.
Three-dimensional super-resolution imaging of live whole cells using structured illumination microscopy

Abstract:1. PRINCIPLE Structured illumination microscopy (SIM) improves the spatial resolution via shifting the high-frequency information of a sample into the acceptable passband of the imaging system. In conventional SIM systems, a diffraction grating is used to diffract the incident light interfering at the sample plane to produce the structured illumination pattern, which lengthens the imaging speed. Faster SIM can be achieved by replacing the grating with a spatial light modulator (SLM). In recent years, the SIM theory have been greatly developed to enhance the spatial and temporal resolution. However, these developments were mainly focused on two dimensions [1]. Only a few studies have been conducted with three-dimensional (3D) SIM, especially for live-cell imaging. With routine fast biological applications in mind, we present here a more flexible system for 3D SIM based on two galvanometer sets conveniently controlling the incident angle (i.e. pattern period) and azimuth angle (i.e. pattern orientation) of the illumination light. The phase of the 3D structured illumination pattern is shifted by two piezoelectric stages. As the galvanometer and piezoelectric stage allow the pattern to be rotated and phase-shifted at the order of kHz, the imaging speed of our system is high enough to observe the sub-cellular dynamics.

Abstract:Biologists have long been interested in the submicroscopic structures of cells and interactions between organelles. However, due to resolution limitations, investigating cell biology using fluorescence microscopy remains a challenge. In recent decades, super-resolution microscopy has been developed as an essential solution. Recently, a new microscopic technique called expansion microscopy has been developed, which circumvents this resolution limit by increasing the size of the biological sample, thus allowing for super resolution of the enlarged structure. In this study, we combined expansion microscopy with fluorescence emission difference microscopy (ExFED) and achieved a spatial resolution of approximately 40 nm in mammalian cells. Delicate subcellular and sub-organelle structures were investigated, and potential contacts were detected. The results indicated that ExFED is a simple and powerful super-resolution method for studying biological specimens.
Superresolution Microscopy Imaging Based on Wide-Field Stochastic Fluorescent Bleaching

Abstract:A superresolution imaging technique based on wide-field stochastic fluorescent bleaching is studied. A stream of fluorescence images is simply acquired, and single fluorophore is detected by subtracting each frame from the previous one. After image subtractions, a superresolution image is got by fitting images of single fluorescent molecules with a point dispersion function method to localize them. Then this method is used to image the human embryonic kidney cells with the conventional fluorescent probe Alex 488. Compared with the conventional fluorescence microscope, the resolution increases about 40%, showing that it works with the sample with conventional fluorescent probes and can break the diffraction limit. Also it overcomes the weakness of conventional techniques based on the precise localization of single molecules, which needs to activate and quench the fluorescent molecules repeatedly, and can not be applied to conventional fluorescent samples.

Abstract:Imaging and tracking three-dimensional (3D) nanoscale organizations and functions of live cells is essential for biological research but it remains challenging. Among different 3D super-resolution techniques, 3D structured illumination microscopy (SIM) has the intrinsic advantages for live-cell studies; it is based on wide-field imaging and does not require high light intensities or special fluorescent dyes to double 3D resolution. However, the 3D SIM system has developed relatively slowly, especially in live imaging. Here, we report a more flexible 3D SIM system based on two galvanometer sets conveniently controlling the structured illumination pattern's period and orientation, which is able to study dynamics of live whole cells with high speed. We demonstrate our microscope's capabilities with strong optical sectioning and lateral, axial, and volume temporal resolution of 104 nm, 320 nm and 4 s, respectively. We do this by imaging nanoparticle and microtubule organizations and mitochondria evolution. These characteristics enable our galvanometer-based 3D SIM system to broaden the accessible imaging content of SIM-family microscopes and further facilitate their applications in life sciences. Abstract:To investigate fine structure in biological samples, over recent decades, super-resolution methods in light microscopy have been honed. Here, we report a technique integrating nonlinearity arising from fluorophore saturation with a new version of I5S to produce quasi-isotropic three-dimensional (3D) wide-field (WF) super-resolution imaging. This extended technique—saturated I5S (SI5S)—promises lateral and axial resolutions below 60 nm when the illuminating light intensity approaches the saturation threshold in simulation. A linear processing algorithm is used to acquire SI5S image reconstructions, and comparisons with 3D structured illumination microscopy (3D-SIM) and I5S show that a substantial improvement in resolution can be realized using SI5S. The notable improvement in 3D resolution means that SI5S could facilitate volumetric visualization of intracellular fine structure within biological samples.

Abstract:A compact microscope system for three-dimensional (3-D) super-resolution imaging is presented. The super-resolution capability of the system is based on a size-reduced effective 3-D point spread function generated through the fluorescence emission difference (FED) method. The appropriate polarization direction distribution and manipulation allows the panel active area of the spatial light modulator to be fully utilized. This allows simultaneous modulation of the incident light by two kinds of phase masks to be performed with a single spatial light modulator in order to generate a 3-D negative spot. The system is more compact than standard 3-D FED systems while maintaining all the advantages of 3-D FED microscopy. The experimental results demonstrated the improvement in 3-D resolution by nearly 1.7 times and 1.6 times compared to the classic confocal resolution in the lateral and axial directions, respectively.

Abstract:Super-resolution microscopy has become an indispensable tool across diverse research fields, offering unprecedented insights into biological architectures with nanometer scale resolution. Compared to traditional nanometer-scale imaging methods such as electron microscopy, super-resolution microscopy offers several advantages, including the simultaneous labeling of multiple target biomolecules with high specificity and simpler sample preparation, making it accessible to most researchers. In this study, we introduce two optimized methods of super-resolution imaging: 4-fold and 12-fold 3D-isotropic and preserved Expansion Microscopy (4x and 12x 3D-ExM). 3D-ExM is a straightforward expansion microscopy method featuring a single-step process, providing robust and reproducible 3D isotropic expansion for both 2D and 3D cell culture models. With standard confocal microscopy, 12x 3D-ExM achieves a lateral resolution of under 30 nm, enabling the visualization of nanoscale structures, including chromosomes, kinetochores, nuclear pore complexes, and Epstein-Barr virus particles. These results demonstrate that 3D-ExM provides cost-effective and user-friendly super-resolution microscopy, making it highly suitable for a wide range of cell biology research, including studies on cellular and chromatin architectures.

Abstract:Super-resolution microscopy techniques are versatile and powerful tools for visualizing organelle structures, interactions, and protein functions in biomedical research. However, whole-cell and tissue specimens challenge the achievable resolution and depth of nanoscopy methods. We focus on three-dimensional single-molecule localization microscopy and review some of the major roadblocks and developing solutions to resolving thick volumes of cells and tissues at the nanoscale in three dimensions. These challenges include background fluorescence, system- and sample-induced aberrations, and information carried by photons, as well as drift correction, volume reconstruction, and photobleaching mitigation. We also highlight examples of innovations that have demonstrated significant breakthroughs in addressing the abovementioned challenges together with their core concepts as well as their trade-offs.
Super-resolution of biomedical volumes with 2D supervision

Abstract:Volumetric biomedical microscopy has the potential to increase the diagnostic information extracted from clinical tissue specimens and improve the diagnostic accuracy of both human pathologists and computational pathology models. Unfortunately, barriers to integrating 3-dimensional (3D) volumetric microscopy into clinical medicine include long imaging times, poor depth / z-axis resolution, and an insufficient amount of high-quality volumetric data. Leveraging the abundance of high-resolution 2D microscopy data, we introduce masked slice diffusion for super-resolution (MSDSR), which exploits the inherent equivalence in the data-generating distribution across all spatial dimensions of biological specimens. This intrinsic characteristic allows for super-resolution models trained on high-resolution images from one plane (e.g., XY) to effectively generalize to others (XZ, YZ), overcoming the traditional dependency on orientation. We focus on the application of MSDSR to stimulated Raman histology (SRH), an optical imaging modality for biological specimen analysis and intraoperative diagnosis, characterized by its rapid acquisition of high-resolution 2D images but slow and costly optical z-sectioning. To evaluate MSDSR's efficacy, we introduce a new performance metric, SliceFID, and demonstrate MSDSR's superior performance over baseline models through extensive evaluations. Our findings reveal that MSDSR not only significantly enhances the quality and resolution of 3D volumetric data, but also addresses major obstacles hindering the broader application of 3D volumetric microscopy in clinical diagnostics and biomedical research.

Abstract:Single-molecule super-resolution imaging is instrumental for investigating cellular architecture and organization at the nanoscale. Achieving precise 3D nanometric localization when imaging structures throughout mammalian cells, which can be multiple microns thick, requires careful selection of the illumination scheme in order to optimize the fluorescence signal to background ratio (SBR). Thus, an optical platform that combines different wide-field illumination schemes for target-specific SBR optimization would facilitate more precise, 3D nanoscale studies of a wide range of cellular structures. Here we demonstrate a versatile multimodal illumination platform that integrates the sectioning and background reduction capabilities of light sheet illumination with homogeneous, flat-field epi-and TIRF illumination. Using primarily commercially available parts, we combine the fast and convenient switching between illumination modalities with point spread function engineering to enable 3D singlemolecule super-resolution imaging throughout mammalian cells. For targets directly at the coverslip, the homogenous intensity profile and excellent sectioning of our flat-field TIRF illumination scheme improves single-molecule data quality by providing low fluorescence background and uniform fluorophore blinking kinetics, fluorescence signal, and localization precision across the entire field of view. The increased contrast achieved with LS illumination, when compared with epi-illumination, makes this illumination modality an excellent alternative when imaging targets that extend throughout the cell. We validate our microscopy platform for improved 3D super-resolution imaging by two-color imaging of paxillin – a protein located in the focal adhesion complex – and actin in human osteosarcoma cells.

Super-multiplexed Vibrational Imaging for 3D Spatial Biology

Abstract:Understanding complex biological systems requires simultaneous characterization of a large number of interacting components in their native 3D environment. However, fluorescence methods are usually hindered by the fundamental color barrier. Here we will introduce electronic pre-resonance stimulated Raman scattering (epr-SRS) microscopy, an emerging method of ultrasensitive vibrational imaging with high potential of multiplexing. To generalize epr-SRS to large-scale volumetric imaging, we further integrated it with tissue clearing technology and achieved simultaneous visualization of >10 protein targets over millimeter thickness of brain tissues. Overall, super-multiplexed vibrational imaging is a promising tool to provide a complete picture of tissue biology.

Abstract:This study presents an advanced integration of Multi-modal Raman Light Sheet Microscopy with zero-shot learning-based computational methods to significantly enhance the resolution and analysis of complex three-dimensional biological structures, such as 3D cell cultures and spheroids. The Multi-modal Raman Light Sheet Microscopy system incorporates Rayleigh scattering, Raman scattering, and fluorescence detection, enabling comprehensive, marker-free imaging of cellular architecture. These diverse modalities offer detailed spatial and molecular insights into cellular organization and interactions, critical for applications in biomedical research, drug discovery, and histological studies. To improve image quality without altering or introducing new biological information, we apply Zero-Shot Deconvolution Networks (ZS-DeconvNet), a deep-learning-based method that enhances resolution in an unsupervised manner. ZS-DeconvNet significantly refines image clarity and sharpness across multiple microscopy modalities without requiring large, labeled datasets, or introducing artifacts. By combining the strengths of multi-modal light sheet microscopy and ZS-DeconvNet, we achieve improved visualization of subcellular structures, offering clearer and more detailed representations of existing data. This approach holds significant potential for advancing high-resolution imaging in biomedical research and other related fields.

Abstract:Super-resolution (SR) fluorescence microscopy that breaks through the diffraction barrier has drawn great interest in biomedical research. However, obtaining a high precision three-dimensional distribution of the specimen in a short time still remains a challenging task for existing techniques. In this paper, we propose a super-resolution fluorescence microscopy with axial localization capability by combining multifocal structured illumination microscopy with a hybrid detection PSF composed of a Gaussian PSF and a double-helix PSF. A modified reconstruction scheme is presented to accommodate the new hybrid PSF. This method can not only recover the lateral super-resolution image of the specimen but also retain the specimen's depth map within a range of 600 nm with an axial localization precision of 20.8 nm. The performance of this approach is verified by testing fluorescent beads and tubulin in 293-cells. The developed microscope is well suited for observing the precise 3D distribution of thin specimens.

Whole-cell multi-target single-molecule super resolution imaging in 3D with microfluidics and a single-objective tilted light sheet

Abstract:Multi-target single-molecule super-resolution fluorescence microscopy offers a powerful means of understanding the distributions and interplay between multiple subcellular structures at the nanoscale. However, single-molecule super-resolution imaging of whole mammalian cells is often hampered by high fluorescence background and slow acquisition speeds, especially when imaging multiple targets in 3D. In this work, we have mitigated these issues by developing a steerable, dithered, single-objective tilted light sheet for optical sectioning to reduce fluorescence background and a pipeline for 3D nanoprinting microfluidic systems for reflection of the light sheet into the sample. This easily adaptable novel microfluidic fabrication pipeline allows for the incorporation of reflective optics into microfluidic channels without disrupting efficient and automated solution exchange. By combining these innovations with point spread function engineering for nanoscale localization of individual molecules in 3D, deep learning for analysis of overlapping emitters, active 3D stabilization for drift correction and long-term imaging, and Exchange-PAINT for sequential multi-target imaging without chromatic offsets, we demonstrate whole-cell multi-target 3D single-molecule super-resolution imaging with improved precision and imaging speed.

Abstract:Fluorescence nanoscopy, or super-resolution microscopy, has become an important tool in cell biological research. However, because of its usually inferior resolution in the depth direction (50-80 nm) and rapidly deteriorating resolution in thick samples, its practical biological application has been effectively limited to two dimensions and thin samples. Here, we present the development of whole-cell 4Pi single-molecule switching nanoscopy (W-4PiSMSN), an optical nanoscope that allows imaging of three-dimensional (3D) structures at 10- to 20-nm resolution throughout entire mammalian cells. We demonstrate the wide applicability of W-4PiSMSN across diverse research fields by imaging complex molecular architectures ranging from bacteriophages to nuclear pores, cilia, and synaptonemal complexes in large 3D cellular volumes.

Abstract:Volumetric super-resolution microscopy typically encodes the 3D position of single-molecule fluorescence into a 2D image by changing the shape of the point spread function (PSF) as a function of depth. However, the resulting large and complex PSF spatial footprints reduce biological throughput and applicability by requiring lower labeling densities to avoid overlapping fluorescent signals. We quantitatively compare the density dependence of single-molecule light field microscopy (SMLFM) to other 3D PSFs (astigmatism, double helix and tetrapod) showing that SMLFM enables an order-of-magnitude speed improvement compared to the double helix PSF by resolving overlapping emitters through parallax. We demonstrate this optical robustness experimentally with high accuracy ( > 99.2 ± 0.1%, 0.1 locs μm −2 ) and sensitivity ( > 86.6 ± 0.9%, 0.1 locs μm −2 ) through whole-cell (scan-free) imaging and tracking of single membrane proteins in live primary B cells. We also exemplify high-density volumetric imaging (0.15 locs μm −2 ) in dense cytosolic tubulin datasets.
