Abstract:The positive roles of earthworms on soil functionality has been extensively documented. The capacity of the earthworm gut microbiota on decomposition and nutrient cycling under long-term fertilization in field conditions has rarely been studied. Here, we report the structural, taxonomic, and functional responses of Eisenia foetida and Pheretima guillelmi gut microbiota to different fertilization regimes and durations using 16S rRNA gene-based Illumina sequencing and high-throughput quantitative PCR techniques. Our results revealed that the core gut microbiota, especially the fermentative bacteria were mainly sourced from the soil, but strongly stimulated with species-specificity, potential benefits for the host and soil health. The functional compositions of gut microbiota were altered by fertilization with fertilization duration being more influential than fertilization regimes. Moreover, the combination of organic and inorganic fertilization with the longer duration resulted in a higher richness and connectivity in the gut microbiota, and also their functional potential related to carbon (C), nitrogen, and phosphorus cycling, particularly the labile C decomposition, denitrification, and phosphate mobilization. We also found that long-term inorganic fertilization increased the abundance of pathogenic bacteria in the P. guillelmi gut. This study demonstrates that understanding earthworm gut microbiota can provide insights into how agricultural practices can potentially alter soil ecosystem functions through the interactions between soil and earthworm gut microbiotas.
Long-term Combined Application of Chemical Fertilizers and Organic Manure Shapes the Gut Microbial Diversity and Functional Community Structures of Earthworms

Abstract:Earthworms are crucial regulators of many soil ecosystem processes; however, the effects of fertilization regimes on earthworm gut microbiota remains poorly understood. Here, we investigated the effects of 10 years of fertilization on the gut microbiota of two different earthworm species, Metaphire californica and Amynthas phaselus, belonging to anecic and endogeic ecological groups, respectively. Five fertilization treatments were designed as follows: non-nitrogen fertilizer (CK), nitrogen fertilizer only (NPK), and the combined application of inorganic fertilizers and three different application rates of pig manure (NPKM1, NPKM2, NPKM3). We observed that, compared with the CK and NPK treatments, the organic manure treatments had strong effects on both earthworm gut microbial communities and the associated metabolic functions. The lower application rate of organic manure significantly increased the gut microbial diversity of both earthworm species, which may have further improved their gut microbial metabolic potential, especially for the metabolism of various carbon resources. With the increasing application of organic fertilizers, the abundance of several bacterial families, such as Comamonadaceae, Oxalobacteraceae, and Cytophagaceae, significantly increased in the gut of M. californica. These families have also been identified as the primary indicator taxa of high organic matter inputs and play a crucial role in regulating microbial community functionalities. However, a similar trend was not observed in the gut of A. phaselus, indicating that A. phaselus might be less sensitive to fertilization regimes because it lives deeper in the soil and has a long digestive tract compared with those of M. californica. Our results demonstrated that long-term organic amendment application significantly shapes earthworm gut microbial communities and results in greater decomposition potential of the earthworm gut. Furthermore, our study found that lower application rates of organic matter may be beneficial for earthworm gut microbial diversity and functional structures.

Abstract:Earthworms are ubiquitous in soil and ingest large amounts of soil, organic matter and leaf litter. To assess changes in organic matter fractions after passage through the earthworm gut, we measured microbial biomass C, N and P and the fungal-to-bacterial ratios in worm-worked soil (WWS), obtained by incubating soil for 24h with large numbers of the anecic earthworm Metaphire guillelmi (1:5 ratio of fresh weight worms: dry weight soil). Microbial biomass C, N and P were estimated by the fumigation–extraction methods, and fungal-to-bacterial ratios by selective inhibition using substrate induced respiration. Enzyme activities in the gut of M. guillelmi were also compared with an epigeic earthworm species Eisenia fetida. Activities of cellulase, protease, chitinase, acid and alkaline phosphatases, in gut, casts and uningested soil were measured.In WWS, microbial biomass decreased (130μg Cg−1 soil), and there was a concomitant increase of available nutrients (27 and 10μgg−1 soil for ninhydrin-reactive N and inorganic P, respectively). There was no difference between the glucose-sensitive microbial biomass (MB) and the control but the respiratory quotient was greater (2.85±0.17 and 2.95±0.07μg CO2-Cg−1 soil h−1 for WWS and control, respectively). The fungal-to-bacterial ratio was slightly higher in WWS than in uningested soil (1.61 vs. 1.35).Cellulase activity was greater in the gut of the epigeic earthworm than in that of the anecic one (152.8±18.7 vs. 18.9±1.3μg glucoseg−1 worm fwh−1); conversely, protease and phosphatase activities were significantly higher in gut of the anecic specie as opposed to the epigeic species. The activity of cellulolytic enzymes was slightly higher in casts than in soil; while activities of protease, acid (pH 6.5) and alkaline (pH 9.0) phosphatases were lower in earthworm casts than in the uningested soils (protease, acid and alkaline phosphatase activity were 29.5±1.7mg tyrosineg−1 worm fwh−1, 570±2.9, 748±7.3μg p-nitrophenolg−1 soilh−1 in soil and 17.8±2.0mg tyrosineg−1 worm fwh−1, 327±26.7, 549±19.7μg p-nitrophenolg−1 soilh−1 in casts, respectively). We conclude that micro-organisms are used by earthworms as a secondary food resource, and that passage through earthworm gut decreases the total soil MB and increase the active components of MB.

Abstract:Earthworms are among the most important soil ecosystem engineers. Their effects on soil structure have been well documented, however, there is limited knowledge on how earthworms in the long term affect the soil microbiome, especially in arable soils. We investigated the soil microbiome of rice (cultivated under aerobic condition) and wheat fields in two consecutive seasons after manipulating earthworms and organic amendments for 14 years. Composition of soil prokaryotes and eukaryotes were analyzed by Illumina sequencing. Molecular network analysis suggest that in mulched rice fields earthworms foster species interlinked with many others and shift the dominance of prokaryotes from Planctomycetes to Proteobacteria. In contrast, in fields where residues were incorporated into the soil earthworms shifted the dominance of prokaryotes from Proteobacteria to Planctomycetes. Further, earthworms significantly increased the Proteobacteria-to-Acidobacteria ratio, a putative indicator of high nutrient turnover. Further, the ratio of prokaryote-to-eukaryote abundance was increased by earthworms when straw was incorporated into the soil. In conclusion, the results suggest that in the long term earthworms mainly modify the structure and functioning of prokaryote rather than eukaryote communities in arable fields. The effects of earthworms on the structure of microbial communities and microbial interactions are closely linked to resource management practices. The more pronounced effects of earthworms in treatments with residues mulched as compared to incorporated into the soil suggest that earthworm effects in part were due to bioturbation, i.e. mixing straw with mineral soil.

Abstract:The quantity and quality of plant-derived resources are the primary factors regulating soil microbial communities, however, the top-down control of soil fauna on the soil food web is still underexplored. To integrate bottom-up and top-down forces in mediating soil microbial communities, we evaluated six plant species rhizosphere microbial community structure (indicated by multiple PLFA biomarkers) and functioning (indicated by four different enzyme activities) in the presence and absence of seven adult Metaphire guillelmi earthworms. Six plant species with two legume species (Trifolium repens and Medicago sativa), two grass species (Anmdo donax and Lolium perenne) and two grain crops (Triticum aestivum and Zea mays) were used varying with resource demand and nutrient acquisition strategies. We found earthworms led to increasing in similarly of rhizosphere microbial community structure across all studied plant species. For example, the variability of the fungi: bacteria and gram-positive: gram-negative ratios across six plant species was reduced in the presence of earthworms. Furthermore, earthworms generally supported enzyme production in acquiring carbon over nitrogen and phosphorus, and enhanced immobilization sink for N in microbial biomass, suggesting earthworms are more beneficial for microbes in acquiring energy as plant roots-produced enzyme mostly targeted on nutrients. In conclusion, our results revealed a context-dependent earthworm effects on microbial community structure and a general pattern of earthworms in shifting enzyme production across different plant species.

Abstract:Earthworms have been perceived as benevolent soil engineers since the time of Charles Darwin, but several recent syntheses link earthworm activities to higher greenhouse gas emissions, less soil biodiversity, and inferior plant defense against pests. Our study provides new field-based evidence of the multiple direct and indirect impacts of earthworms on ecosystem functions within an ecological multifunctionality framework (i.e., aggregated measures of the ability of ecosystems to simultaneously provide multiple ecosystem functions). Data from a 13-year field experiment describing 21 ecosystem functions showed that earthworm presence generally enhanced multifunctionality by indirect rather than direct effects. Specifically, earthworms enhanced multifunctionality by shifting the functional composition toward a soil community favoring the bacterial energy channel and strengthening the biotic associations of soil microbial and microfaunal communities. However, earthworm-mediated changes in soil physical structure, pH, and taxonomic diversity were not related to multifunctionality. We conclude that the coordinated actions of earthworms and their associated soil biota were responsible for the maintenance of multifunctionality at high levels in this rice-wheat cropping system. Management of crop residue inputs and reduction of soil physicochemical disturbances should encourage beneficial earthworm effects and support multiple ecosystem services that are vital to sustainable agriculture.

Abstract:Earthworms are considered one of the most important soil ecosystem engineers.Earthworms play critical roles in soil functioning through their burrowing,feeding,and casting activities.There are distinct ecological strategies (i.e.,food selection,ingestion,assimilation,and habitat preference) for different earthworm ecotypes.Consequently,different earthworm ecotypes would have different effects on soil properties.Understanding the impacts of different earthworms on soil microbial communities would increase our mechanistic understanding of the role of earthworms in ecosystem services.Several studies have shown that earthworms facilitate the translocation of fresh residues into soil and create suitable habitat (casts,middens and burrows) for other soil organisms.Moreover,the interaction of earthworm feeding strategies and organic amendment could profoundly modulate soil properties and microbial community structure.However,there is a knowledge gap in this respect.In particular,few studies have been conducted under field conditions.To understand the long-term impact of earthworms and manure on soil microbial community structure,a tomato-spinach rotation experiment was initiated in 2009.Based on the soil collected during the fourth year following the set-up of the field experiment,the effects of two typical earthworms (i.e.,endogeic Metaphire guillelmi and epigeic Eisenia foetida) and two manure application treatments (i.e.,surface mulch and incorporation into the soil) on soil microbial community were investigated.The native endogeic species,Metaphire guillelmi,lives in the upper soil layers and primarily consumes soil mineral particles rich in organic matter,whereas E.foetida,a well-known epigeic species,resides mainly in the upper organic layers and feeds on litter materials.Our results demonstrated that soil microbial community structure was significantly affected by earthworm species and the method of manure application.With manure application at the soil surface,earthworms could significantly decrease mycorrhizal fungi,fungi biomass and protozoa biomass independent of earthworm type (P ＜ 0.05).When manure was incorporated into the soil,M.guillelmi significantly increased mycorrhizal fungi,fungi biomass and actinomyces biomass,although the effect of E.foetida was not significant.Regardless of type,earthworms significantly increased soil porosity,soil aggregate stability represented by mean weight diameter and pH,soil mineral nitrogen,available phosphorus,as well as microbial biomass carbon and nitrogen content.In addition,the extent of increase depended on earthworm ecotype and the method of manure application.Redundancy analysis showed that earthworm-mediated microbial community structure was positively correlated with soil aggregate stability as expressed by mean weight diameter,pH,and available phosphorus eontent,whereas it was negatively correlated with soil bulk density.
Gut microbial communities and their potential roles in cellulose digestion and thermal adaptation of earthworms

Abstract:Adaptations to temperature and food resources, which can be affected by gut microbiota, are two main adaptive strategies allowing soil fauna to survive in their habitats, especially for cold-blooded animals. Earthworms are often referred to as ecosystem engineers because they make up the biggest component of the animal biomass found in the soil. They are considered as an important indicator in the triangle of soil quality, health and functions. However, the roles of gut microbiota in the environmental adaptation of earthworms at a large scale remain obscure. We explored the gut bacterial communities and their functions in the environmental adaptation of two widespread earthworm species (Eisenia nordenskioldi Eisen and Drawida ghilarovi Gates) in Northeast China (1661 km). Based on our findings, the alpha diversity of gut bacterial communities decreased with the increase of latitude, and the gut bacterial community composition was shaped by both mean annual temperature (MAT) and cellulose. Actinobacteria, Proteobacteria, Firmicutes, and Planctomycetes, recognized as the predominant cellulose degraders, were keystone taxa driving gut bacterial interactions. Actinobacteria, Firmicutes, and Planctomycetes were influenced by MAT and cellulose, and had higher contributions to gut total cellulase activity. The optimal temperature for total cellulase in the gut of E. nordenskioldi (25-30 °C) was lower than that of D ghilarovi (40 °C). The gut microbiota-deleted earthworms had the lowest cellulose degradation rate (1.07 %). The cellulose was degraded faster by gut bacteria from the host they were derived, indicating the presence of home field advantage of cellulose decomposition. This study provides a foundation for understanding the biotic strategies adopted by earthworms when they enter a new habitat, with gut microbiota being central to food digestion and environmental adaptability.

Abstract:As ubiquitous ecosystem engineers, earthworms play an important role in shaping the architecture and functioning of soil systems. However, there is limited knowledge on how earthworms modify the soil microbiome in relation to soil biogenic aggregates, hot-spots formed by earthworms, especially in agricultural systems. We investigated microbial communities in physical fractions and bulk soil from an arable field with consecutive rice - wheat cropping after manipulating earthworms and organic amendments for 13 years. Earthworms significantly enhanced soil aggregation by 33.4% across two consecutive cropping seasons. The assemblage of bacterial communities varied strongly between soil aggregate fractions and with earthworm presence, while the assemblage of fungal communities varied most with organic amendments and less between aggregate fractions. Structural equation modelling (SEM) suggests that besides direct effects on bacteria and fungi, earthworms affected bacteria indirectly via increasing soil aggregation (MWD), but mediated fungi via lowering pH, indicating that the role of soil aggregates in structuring soil bacterial communities override that of resource availability. In conclusion, results of our over-decade field experiment suggest that earthworms modify soil microbial communities primarily through mediating soil habitat architecture and affecting resource supply.
Earthworm Ecotype Diversity Mitigates Resource Limitations of Microbial Community in Arable Soils

Abstract:Resource limitation hinders soil biota to sustain multiple ecosystem functions. Earthworms are known for their ecotype diversity and the ability to accelerate nutrient cycling. However, the roles of earthworm ecotype diversity in alleviating soil resource limitations have yet to be discovered. Here, we conducted a microcosm study to investigate whether the increase of earthworm ecotypes, including epigeic Eisenia foetida, endogeic Metaphire guillelmi, and epi-endogeic Amynthas corticis, could promote soil nutrient provision by stimulating soil microbial communities. Earthworm ecotype diversity resulted in greater phosphorus contents than the earthworm inoculated alone, which were associated with increased fungal richness and network complexity. The result suggests that the increase of earthworm ecotype diversity drives the fungi-based micro-food web. Further, the alternations of extracellular enzymes related to nitrogen and phosphorus hydrolysis are also coupled with the richness, community composition, and network topology of fungi rather than those of bacteria, suggesting the more predominant effects of fungi in mediating extracellular enzymes. Thus, the increase of earthworm ecotype diversity could alleviate the resource limitation by steering fungal communities to excrete more hydrolysis enzymes. Our findings shed new light on the essential roles of earthworm ecotype diversity in strengthening microbiome-mediated functions in resource limited environments.

Abstract:Earthworms (Annelida: Crassiclitellata), are widely distributed around the world due to their great adaptability. However, lack of a high-quality genome sequence prevents gaining the many insights into physiology, phylogeny, and genome evolution that could come from a good earthworm genome. Herein, we report a complete genome assembly of the earthworm Amynthas corticis of about 1.2 Gb, based on a strategy combining third-generation long-read sequencing and Hi-C mapping. A total of 29,256 protein-coding genes are annotated in this genome. Analysis of resequencing data indicates that this earthworm is a triploid species. Furthermore, gene family evolution analysis shows that comprehensive expansion of gene families in the earthworm genome has produced more defensive functions compared with other species in Annelida. Quantitative proteomic iTRAQ analysis shows 97 immune related proteins and 16S rDNA sequences shows 88 microbes with significantly response to pathogenic Escherichia coli O157:H7. Our genome assembly provides abundant and valuable resources for the earthworm research community, serving as a first step toward uncovering the mysteries of this species, may explain its powerful defensive functions adapt to complex environment and invasion from molecular level.

Abstract:The effects of earthworm (Eisenia fetida) activity on soil pH, dissolved organic carbon (DOC), microbial populations, fraction distribution and bioavailability of heavy metals (Zn, Cu, Cr, Cd, Co, Ni, and Pb) in five Chinese soils were investigated using pot experiments. A three-step extraction procedure recommended by the European Community Bureau of Reference (BCR; now Standards, Measurements and Testing Programme of the European Community) was used to fractionate the metals in soils into water soluble, exchangeable and carbonate bound (B1), Fe-oxides and Mn-oxides bound (B2) and organic matter and sulfide bound (B3). After the soils were treated with earthworms, the soil pH, water-soluble metal fraction and DOC increased. A significant correlation was obtained between the increased DOC and the increased metals in the water-soluble fraction. The heavy metals in fraction B1 increased after earthworm treatments, while those in fraction B3 decreased. No significant differences were observed for heavy metals in fraction B2. The microbial populations in soil were enumerated with the dilution plate method using several media in the presence of earthworms. The microbial populations increased due to earthworm activity. The biomass of wheat shoots and roots, and the heavy metal concentrations in wheat roots and shoots, were also increased due to the earthworm activity. The present results demonstrated that earthworm activity increases the mobility and bioavailability of heavy metals in soils.

A laboratory microcosm study was conducted to evaluate the influence of the earthworm Eisenia fetida on wheat straw decomposition and nutrient cycling in an agricultural soil in a reclaimed salinity area of the North China Plain. Each microcosm was simulated by thoroughly mixing wheat straw into the soil and incubated for 120 d with earthworms added at 3 different densities as treatments: control with no earthworms, regular density (RD) with two earthworms, and increased density (ID) with six earthworms. The results showed that there was no depletion of carbon and nitrogen pools in the presence of the earthworms. Basal soil respiration rates and metabolic quotient increased with the increase in earthworm density during the initial and middle part of the incubation period. In contrast, concentrations of microbial biomass carbon and microbial biomass quotient decreased in the presence of earthworms. Earthworm activity stimulated the transfer of microbial biomass carbon to dissolved organic carbon and could lead to a smaller, but more metabolically active microbial biomass. Concentrations of inorganic nitrogen and NO−3-N increased significantly with the increase in earthworm density at the end of the incubation (P < 0.05), resulting in a large pool of inorganic nitrogen available for plant uptake. Cumulative net nitrogen mineralization rates were three times higher in the ID treatment than the RD treatment.
Variations in bacterial taxonomic profiles and potential functions in response to the gut transit of earthworms (Eisenia fetida) feeding on cow manure

Abstract:Earthworms play an important role in the organic matter decomposition in terrestrial ecosystems. Earthworms interact directly with the microorganisms to affect the organic matter decomposition via gut transit, i.e., the digestion and assimilation of organic matter in the foregut and midgut and its excretion by the hindgut. However, how the microbial community ingested by earthworms respond to the transit processes in different gut segments of earthworms is not clear. We used composted cow manure to feed earthworms and sampled vermicompost and the contents of foregut, midgut and hindgut for bacterial 16S rRNA gene sequencing analysis. We observed that earthworm gut transit decreased the abundances of the dominant phyla Proteobacteria and Bacteroidetes but increased Actinobacteria, Chloroflexi and Acidobacteria. The alpha diversity of bacterial community in midgut was the lowest of the different gut segments, and the bacterial community structure of the foregut was significantly different from the midgut and hindgut. The enrichment analysis results revealed different selective stimulatory and inhibitory effects on the ingested bacterial community in the different gut segments, which extended to vermicompost. The FAPROTAX data indicated that C and N metabolic microbes were enriched in the earthworm gut. Microbes involved in fermentation and methanogenesis were enriched in the hindgut, and denitrification microbes were enriched in the foregut. The N metabolism microbes in vermicompost were significantly enriched after the stimulation of earthworm gut transit (P < 0.05), and the pathogenic microbes of animals and plants were inhibited. Combined with the results of subsequent correlation and biochemical analyses, earthworm gut transit significantly altered the structure and function of the bacterial community to accelerate the degradation and mineralization of organic matter and the enrichment of phosphorus and potassium. Our study suggests that the gut transit process of earthworms plays an important role in regulating organic matter dynamics in terrestrial ecosystems.

Abstract:Earthworms are considered as 'ecosystem engineers', as they affect soil microbial community and function by improving micro-habitat, increasing surface area of organic compound, feeding, and transporting microorganisms. Multi-scale cavities created through earthworm movements help improve soil porosity and aeration, thus supporting microbial growth and reproduction. Earthworms also break down complex organic compounds into microbe-accessible nutrients by means of feeding on, crushing, and mixing soil. This results in elevated mineralization and improvement of cycling of key soil nutrients including carbon, nitrogen, and phosphorus, overall enhancing the soil biological fertility.

Abstract:Microbial biomass is an important source of soil organic matter, which plays crucial roles in the maintenance of soil fertility and food security. However, the mineralization and transformation of microbial biomass by the dominant soil macrofauna earthworms are still unclear. We performed feeding trials with the geophagous earthworm Metaphire guillelmi using C-14-labelled bacteria (Escherichia coli and Bacillus megaterium) cells, fungal (Penicillium chrysogenum) cells, protein, peptidoglycan, and chitin. The mineralization rate of the microbial cells and cell components was significantly 1.2-4.0-fold higher in soil with the presence of M. guillelmi for seven days than in earthworm-free soil and 1-11-fold higher than in fresh earthworm cast material. When the earthworms were removed from the soil, the mineralization of the residual carbon of the microbial biomass was significantly lower than that in the earthworm-free soil, indicating that M. guillelmi affects the mineralization of the biomass in soil in two aspects: first stimulation and then reduction, which were attributed to the passage of the microbial biomass through the earthworm gut, and that the microorganisms in the cast could play only minor roles in the stimulated mineralization and residual stabilization of microbial biomass. Large amounts (8-29%) of radiolabel of the tested microbial biomass were assimilated in the earthworm tissue. Accumulation of fungal cells (11%) and cell wall component chitin (29%) in the tissue was significantly higher than that of bacterial cells (8%) and cell wall component peptidoglycan (15%). Feeding trails with C-14-lablled microbial cells and cell components provided direct evidence that microbial biomass is a food source for geophagous earthworm and fungal biomass is likely a more important food source for earthworms than bacterial biomass. Findings of this study have important implications for the roles of geophagous earthworms in the fate of microbial biomass in soil. (C) 2013 Elsevier Ltd. All rights reserved.

Abstract:Earthworms heavily modify the soil microbiome as it passes throughout their guts. However, there are no detailed studies describing changes in the composition, structure and diversity of soil microbiomes during gut transit and once they are released back to the soil as casts. To address this knowledge gap, we used 16S rRNA next-generation sequencing to characterize the microbiomes of soil, gut and casts from the earthworm Aporrectodea caliginosa. We also studied whether these three microbiomes are clearly distinct in composition or can be merged into metacommunities. A large proportion of bacteria was unique to each microbiome—soil (82%), gut (89%) and casts (75%), which indicates that the soil microbiome is greatly modified during gut transit. The three microbiomes also differed in alpha diversity, which peaked during gut transit and decreased in casts. Furthermore, gut transit also modified the structure of the soil microbiome, which clustered away from those of the earthworm gut and cast samples. However, this clustering pattern was not supported by metacommunity analysis, which indicated that soil and gut samples make up one metacommunity and cast samples another. These results have important implications for understanding the dynamics of soil microbial communities and nutrient cycles.

Abstract:Soil microbial nutrient limitations significantly affect microbial processes and thus ecosystem functionality, whereas the response of soil microbial nutrient limitations to earthworms has rarely been addressed but is urgently needed due to the important role of earthworms in terrestrial ecosystems. By examining how earthworms regulate plants' effects on microbial nutrient limitations under contrasting soil types and moisture conditions, we showed that plant presence reduced microbial carbon (C) limitation and such reduction was enhanced by earthworm. Plant presence increased soil microbial phosphorus (P) limitation in soils with earthworms in most cases. Additionally, the effects of plants on microbial nutrient limitations and their responses to earthworms were dependent on soil type (or soil nutrients) and moisture. These results suggested that earthworms have the potential to reduce soil microbial C limitation but enhance P limitation and highlighted the importance of nutrients and moisture in influencing the effects of earthworms and plants on microbial nutrient limitations.
