Abstract:In order to provide the structure information for designing new exendin-4 analogues, a phage display peptide library was screened by targeting the N-terminal extracellular domain of GLP-1R(nGLP-1R). After four rounds of selection, nine sequences were obtained, four of them have higher affinity for nGLP-1R than the others. We chose two of them named X and Y peptides. Islet beta-cell proliferation assay suggested that X and Y peptides didn't have any activity to increase islet beta-cell proliferation. In other words, X and Y peptides were not agonists to GLP-1R. However, the conservative motifs of X and Y peptides provided us useful information to design new exendin-4 analogues.

Abstract:Phage display is a powerful biotechnique used for screening and reconstructing functional polypeptides or proteins, which has been extensively used in a variety of fields of molecular biology, such as proteomics, cloning and sequencing of unknown genes. Four kinds of display systems have been developed so far, namely, filamentous phage, λ phage, T4 phage and T7 phage. Each system has its own advantages and disadvantages. The p Ⅲ system of filamentous phage can be used to screen high affinity ligands by univalent display; the p Ⅷ system has high copy number which is suitable for developing vaccines. The filamentous phage does not display larger proteins because of its secretion through the cell membrane. The λ and T4 systems are capable of displaying larger proteins in high copy number, but they can only be used to screen low affinity ligands. T7 phage has the ability to display small peptides in high copy number and larger peptides or proteins in low or mid-copy number, which is the best display system available.

Abstract:Transforming growth factor-β (TGF-β) regulates multiple fundamental physiological processes and is closely related to severe diseases such as cancer, fibrosis, immune disorders and cardiovascular diseases. TGF-β is thus an important biomarker for clinical diagnosis and prognosis, and a crucial target for therapeutics development. Here we describe a high-content, serum-free, easy-to-use, and cost-effective (CAGA) 12 -EGFP cell-based biosensor for accurate measurements of active TGF-β. Together with non-destructive and continuous measurement protocol and data processing method established here, the biosensor is capable of detecting active TGF-β1 in the range of 0.024–6.25 ng/mL concentration with >91% accuracy and high repeatability. Overall, the engineered (CAGA)12-EGFP biosensor is a powerful tool for detection of active TGF-β and for mechanistic study of the TGF-β pathway. The greatly reduced cost and operating simplicity also makes it a highly potent in vitro platform for high-throughput screening of anti-TGF-β therapeutics.

Modification of phage display technique for improved screening of high-affinity binding peptides

Abstract:The phage display technique is a combinatorial technology in which random peptides are displayed on the surface of the phage; it is widely used to identify high-affinity peptides that bind to a target protein. However, this technique presents several problems due to non-specific binding of the phages and steric hindrance caused by blocking agents. To overcome these problems, we tested two modified methods and compared their screening performance with that of the conventional method. We used poly-His-tagged human epidermal growth factor receptor 2 (HER2) as a target protein and silica-coated magnetic particles (MPs) with an immobilized nickel-nitrilotriacetic acid ligand as a solid matrix. Modified method #1 (#M1) included two negative selection steps against a blocking agent (bovine serum albumin) and nude Ni-NTA MPs, after the positive selection step using immobilized HER2 on MPs in the absence of BSA. Modified method #2 (#M2) allowed the binding of phages and HER2 in solution prior to immobilizing HER2 on the MP surface. The negative selection procedure was the same between them. The binding affinity of the phages screened by #M1 and #M2 was evaluated by phage ELISA. Two phages from #M2 (#M2-4 and 5) showed the highest binding, and between them #M2-5 was selected for affinity maturation by inserting a hairpin-structured peptide between the two #M2-5 peptides. SPR study showed the HER2-binding affinity was indeed improved by ca. 2000-fold to become comparable with that of the intact antibody (trastuzumab). The modified biopanning methods combined with the dimerization maturation can be an effective way to develop antibody-mimicking peptides for affinity binding.

Abstract:It has been known that basic fibroblast growth factor (bFGF) plays an important role in tumor progression mainly due to its strong mitogenic activity. Antagonists targeting bFGF have been considered a potential strategy for cancer therapy via inhibiting cell proliferation induced by bFGF. We have previously obtained a high-affinity bFGF-binding peptide (named as P7) with strong inhibitory activity against bFGF-induced cell proliferation from the phage display random heptapeptide library. The aim of the present investigation was to synthesize the peptide P7 by solid phase method and explore the mechanisms of the inhibitory effect of P7-targeting bFGF stimulation on Balb/c 3T3 cells via proteomic analysis. Seven differentially expressed protein were identified, among which four were decreased by bFGF stimulation alone and increased by addition of P7, the other three were up-regulated by bFGF treatment alone and down-regulated by addition of P7. Among the identified proteins, epidermal fatty acid-binding protein (E-FABP) and low molecular weight phosphotyrosine protein phosphatase (LMW-PTP) take part in the regulation of cell proliferation. The results suggested P7 inhibited the bioactivities of bFGF possibly via influencing the expression of cellular proteins related to cell proliferation.
Phages Displaying Peptides with Beta Turn Conformation.

Abstract:Peptide CX(2)GPX(4)C, which was supposed to adopt a typical beta turn conformation, was displayed on the surface of filamentous phages by fusing to the N-terminus of minor coat protein g3p. The diversity of this library was 1.04x10(8). Sequences from 19 randomly selected phage clones indicated that the distribution of nucleotides and amino acids paralleled the expected frequency. The combined index of hydropathy and isoelectric point of these 19 peptides were randomly distributed over wide ranges. The enrichment was obtained after 3 rounds of screening with monoclonal antibody 12CA5. And the results of phage ELISA and competitive ELISA showed that the 15 individual phage clones randomly selected from the third round elution specifically bound to the antigen-binding site of the antibody. This binding was abolished after destroying of the conformation.

Abstract:TGF-β/Smad signaling pathway triggers diverse cellular responses among different cell types and environmental conditions.Quantitative analysis of protein-protein interactions involved in TGF-β/ Smad signaling is demanded for understanding the molecular mechanism of this signaling pathway.Live-cell single-molecule microcopy with high spatiotemporal resolution is a new tool to monitor key molecular events in a real-time manner.In this review, we mainly presented the recent work on the quantitative characterization of TGF-β/Smad signaling proteins by singlemolecule method, and showed how it enabled us to obtain new insights about this canonical signaling process.

Abstract:Excessive expression of CTGF (connective tissue growth factor)/CCN2 has been observed in many fibrotic diseases. The inhibition of the CTGF/CCN2 by antibody has been shown to be clinically useful for the management of fibrosis. A phage display humanized single-chain Fv antibody library was screened using CTGF/C (CTGF/CCN2 C-terminal domain) as the target. A phage ELISA was performed after four rounds of biopanning, and ten positive clones were further evaluated by ELISA and were chosen for DNA sequencing. The DNA encoding scFv (single-chain variable fragment) containing a full-length variable domain fragment of heavy chain and light chain of human immunoglobulin was inserted into pET-32(a)+ vector, and the fusion protein (TrxA-scFv) containing a thrombin cleavage site was expressed mainly in soluble form. The scFv was obtained by purified fusion protein digested with thrombin and then separated from the fusion partner TrxA by gel-filtration chromatography. An immunological assay showed that the purified scFv reacted with CTGF/CCN2 in a concentration-dependent manner. The result of the cell migration assay demonstrated that the scFv at 100 ng/ml could effectively inhibit the migration of HUVEC (human umbilical-vein endothelial cells) caused by CTGF/C. The number of migratory cells was significantly decreased as compared with the negative control (1062 +/- 92 versus 3269 +/- 288, P < 0.001) and the inhibition rate was 90.5%.

Current Issues in Molecular Biology

Abstract:Phage display has been widely used to identify peptides binding to a variety of biological targets. In the current work, we planned to select novel peptides targeting CD4 through screening of a commercial phage display library (New England Biolabs Ph.D.TM-7). After three rounds of biopanning, 57 phage clones were Sanger-sequenced. These clones represented 30 unique peptide sequences, which were subjected to phage ELISA, resulting in the identification of two potential target binders. Following peptide synthesis, downstream characterization was conducted using fluorescence plate-based assay, flow cytometry, SPR, and confocal microscopy. The results revealed that neither of the peptides identified in the Sanger-based phage display selection exhibited specific binding toward CD4. The naïve library and the phage pool recovered from the third round of biopanning were then subjected to next-generation sequencing (NGS). The results of NGS indicated corruption of the selection output by a phage already known as a fast-propagating clone whose target-unrelated enrichment can shed light on the misidentification of target-binding peptides through phage display. This work provides an in-depth insight into some of the challenges encountered in peptide phage display selection. Furthermore, our data highlight that NGS, by exploring a broader sequence space and providing a more precise picture of the composition of biopanning output, can be used to refine the selection protocol and avoid misleading the process of ligand identification. We hope that these findings can describe some of the complexities of phage display selection and offer help to fellow researchers who have faced similar situations.

[Purification and Characterization of the Fusion Protein TGF-betaR II/Fc].

Abstract:AIM:To express the fusion protein TGF-betaR II/Fc in large amounts by using recombinant Bac-TR II baculovirus expression system constructed by our laboratory and to purify and characterize it. Then, to verify whether the fusion protein TGF-betaR II/Fc can be able to block the biological activity of cytokine TGF-beta1.METHODS:The viral titer was determined by plaque forming test. The recombinant baculovirus was amplified by infecting sf9 cells. The fusion protein was purified by FPLC using protein G column. The purified product was analyzed by SDS-PAGE and the amount of target protein calculated by gray scanning. Western blot and sandwich ELISA were used to affirm the expression of the fusion protein. MTT colorimetry was used to test whether the fusion protein can block the inhibition effect of cytokine TGF-beta1 on the growth of L929 cells. It was to verify whether the fusion protein can reduce the fibronectin production in L929 cells accelerated by TGF-beta1 by western blot.RESULTS:The titer of recombinant Bac-TR II baculavirus in the primary culture fluid was 2x10(12) pfu/L. After electrophoresis, gray scanning analysis showed that the target protein accounted for 10 percent of the total protein. Western blot analysis and sandwich ELISA detection proved that the target protein has been expressed. The fusion protein could block the inhibitive effect of cytokine TGF-beta1 on the growth of L929 cells and fibronectin production in L929 cells.CONCLUSION:The fusion protein TGF-betaR II/Fc can inhibit the biological activity of TGF-beta1 in-vitro. This study will be helpful to the mass production of the fusion protein, and will facilitate its further use in the therapy of pulmonary fibrosis.

Abstract:TGF-β, essential for development and immunity, is expressed as a latent complex (L-TGF-β) non-covalently associated with its prodomain and presented on immune cell surfaces by covalent association with GARP. Binding to integrin αvβ8 activates L-TGF-β1/GARP. The dogma is that mature TGF-β must physically dissociate from L-TGF-β1 for signaling to occur. Our previous studies discovered that αvβ8-mediated TGF-β autocrine signaling can occur without TGF-β1 release from its latent form. Here, we show that mice engineered to express TGF-β1 that cannot release from L-TGF-β1 survive without early lethal tissue inflammation, unlike those with TGF-β1 deficiency. Combining cryogenic electron microscopy with cell-based assays, we reveal a dynamic allosteric mechanism of autocrine TGF-β1 signaling without release where αvβ8 binding redistributes the intrinsic flexibility of L-TGF-β1 to expose TGF-β1 to its receptors. Dynamic allostery explains the TGF-β3 latency/activation mechanism and why TGF-β3 functions distinctly from TGF-β1, suggesting that it broadly applies to other flexible cell surface receptor/ligand systems.

Abstract:Phage-displayed random peptide libraries have become an efficient tool for epitope mapping. We used a 6-mer library displayed on PIII of fd phage to screen for the epitope of tumor necrosis factor(TNF-alpha) by monoclonal antibodied. Three rounds of biopanning have been carried out and dot blot and ELISA were used to estimate the enrichment. Seventeen clones from the third rounds of biopanning were randomly selected and the insert DNA sequences were determined. Based on the deduced amino acid sequences, the motifs, LHPGIL and LHPGVC, have found to show homology with TNF-alpha. Finally, the binding inhibition tests proved that binding of antibody (T(5)McAb) was competitively inhibited by phage-borne HLPGIL.
Potential GM-CSF Antagonists Selected from a Peptide Phage Display Library.

Abstract:Peptide phage display libraries have been successfully applied in areas of mapping antibody epitope, finding ligands for enzymes, receptors, and many other molecules. But it has been demonstrated to be very difficult to select cytokine-binders from peptide phage display libraries probably because cytokine is not so sticky as antibody that there are rare chances of capturing peptide phages during biopanning. A pVIII-based peptide phage display library was panned with the cytokine GM-CSF and some GM-CSF binding clones were selected based on high throughput screening (HTS) method and confirmed by ELISA and micropanning assays. These cytokine-binders may be utilized in affinity chromatography in cytokine downstream processing and even act as potential antagonists of GM-CSF if their affinity are further improved through secondary library strategy.

Abstract:Phage display is a powerful and versatile technology for the identification of peptide ligands binding to multiple targets, which has been successfully employed in various fields, such as diagnostics and therapeutics, drug-delivery and material science. The integration of next generation sequencing technology with phage display makes this methodology more productive. With the widespread use of this technique and the fast accumulation of phage display data, databases for these data and computational methods have become an indispensable part in this community. This review aims to summarize and discuss recent progress in the development and application of computational methods in the field of phage display.We undertook a comprehensive search of bioinformatics resources and computational methods for phage display data via Google Scholar and PubMed. The methods and tools were further divided into different categories according to their uses.We described seven special or relevant databases for phage display data, which provided an evidence-based source for phage display researchers to clean their biopanning results. These databases can identify and report possible target-unrelated peptides (TUPs), thereby excluding false-positive data from peptides obtained from phage display screening experiments. More than 20 computational methods for analyzing biopanning data were also reviewed. These methods were classified into computational methods for reporting TUPs, for predicting epitopes and for analyzing next generation phage display data.The current bioinformatics archives, methods and tools reviewed here have benefitted the biopanning community. To develop better or new computational tools, some promising directions are also discussed.

Abstract:Three monoclonal antibodies against tumuor necrosis factor (TNF-alpha) were selected to biopan a 6-mer phage-displayed random peptide library. After biopannings, the enrichment of binding phages were estimated using a dot blot, ELISA, DNA sequence methods. These results showed that three to four rounds of biopanning could be enriched enough and the results also revealed that the screening of epitope would be easier with an antibody recognized a conformation-independent antigen than conformation-dependent one. Competitive ELISA assay and homological comparasion between the original antigen and the motifs were helpful to identification of epitopes.

Abstract:The intermolecular recognition and interaction between human transforming growth factor β‐1 (TGF‐β1) and its cognate receptor TβRII have been implicated in the pathological condition of hypertrophic scarring (HS). Here, we attempted to rationally derive peptide inhibitors from the complex interface of TGF‐β1 with TβRII to disrupt such interaction for the suppression of fibroblast activation involved in HS. A synthetic strategy that integrated computational design and fluorescence‐based assay was described to examine the structural basis and energetic property of TGF‐β1–TβRII crystal structure, from which a small peptide segment in the complex binding site was stripped artificially. Molecular dynamics simulations revealed that the linear peptide possesses a large intrinsic disorder that would incur considerable entropy penalty upon binding to TβRII; the peptide segment was then extended and cyclized by introducing a disulfide bond across its terminal residues that were premutated to cysteine. Normal mode analysis indicated that, as expected, the peptide flexibility was largely reduced upon the cyclization, and thus, the entropy penalty was minimized substantially, consequently promoting the spontaneous binding of peptide to TβRII. Fluorescence polarization assay confirmed that all linear peptides are typical non‐binders of TβRII (Kd = ND), while the designed cyclic peptides exhibit moderate or high affinity with Kd at micromolar level.
