Abstract:Coronary artery centerline extraction in cardiac computed tomography angiography (CTA) is an effectively non-invasive method to diagnose and evaluate coronary artery disease (CAD). The traditional method of manual centerline extraction is time-consuming and tedious. In this study, we propose a deep learning algorithm that continuously extracts coronary artery centerlines from CTA images using a regression method. In the proposed method, a CNN module is trained to extract the features of CTA images, and then the branch classifier and direction predictor are designed to predict the most possible direction and lumen radius at the given centerline point. Besides, a new loss function is developed for associating the direction vector with the lumen radius. The whole process starts from a point manually placed at the coronary artery ostia, and terminates until tracking the vessel endpoint. The network was trained using a training set consisting of 12 CTA images and the evaluation was performed using a testing set consisting of 6 CTA images. The extracted centerlines had an average overlap (OV) of 89.19%, overlap until first error (OF) of 82.30%, and overlap with clinically relevant vessel (OT) of 91.42% with manually annotated reference. Our proposed method can efficiently deal with multi-branch problems and accurately detect distal coronary arteries, thereby providing potential help in assisting CAD diagnosis.

Abstract:Myocardial electrical excitation propagation is anisotropic, with the most rapid spread of current along the direction of the long axis of the fiber. Fiber orientation is also an important determinant of myocardial mechanics. So myocardial fiber orientations are very important to heart modeling and simulation. Accurately construction of myocardial fiber orientations, however, is still a challenge. The purpose of this paper is to construct a heart geometrical model with myocardial fiber orientations based on CT and 3D laser scanned pictures. The iterative closest points (ICP) algorithms were used to register the fiber orientations with the heart geometry.
Coronary Centerline Extraction Based on Ostium Detection and Model-Guided Directional Minimal Path

Abstract:Extracting centerlines of coronary arteries is a challenging but important task in clinical applications of cardiac CTA. In this paper, we propose a new method to fully automatically extract the coronary centerlines. This method is based on automatic detection of ostia and the model-guided direction minimal path (DMP) framework. Both the reference positions of the ostia and the direction information are provided from a pre-constructed model. This model is first registered to the unseen CTA. Based on the registered initial positions, the two ostia of the coronary arteries are then automatically detected from the unseen CTA, using a learning-based algorithm. The detected ostia are then used as the starting points in the DMP, where the directional information of the coronary model is incorporated, to guide the path tracing procedure. This directional tracing improves the robustness of the coronary extraction. Finally, with an improved end point selection algorithm, the proposed method can extract the longest coronary centerline from a branch. We validated the proposed method by extracting the three main coronary branches.

Abstract:Extracting centerlines of coronary arteries is a challenging but important task in clinical applications of cardiac CTA. In this paper, we propose a model-guided approach, the directional minimal path, for the centerline extraction. The proposed method is based on the minimal path algorithm and a prior coronary model is used. The model is first registered to the unseen image. Then, the start point and end point for the minimal path algorithm are provided by the model to automate the centerline extraction process. Also, the direction information of the coronary model is used to guide the path tracking of the minimal path procedure. This directional tracking improves the robustness and accuracy of the centerline extraction. Finally, the proposed method can automatically recognize the branches of the extracted coronary artery using the prior information in the model. We validated the proposed method by extracting the three main coronary branches. The mean accuracy of the 56 cases was 1.32+/-0.81 mm and the detection ratio was 88.7%.
Model-guided and Inertia-Driven Directional Minimal Path for Coronary Centerline Extraction

Abstract:Extracting centerlines of coronary arteries is a challenging but important task in clinical applications of cardiac computed tomography angiography (CTA). In this paper, we propose an inertia-driven path tracking method based on the directional minimal path (DMP) to automatically extract the coronary centerlines. In DMP, the path tracing is divided into a number of segments. The proposed method adopts the previous segment in the DMP to form the inertia-driven force after the first segment, and thereby increase the robustness of the DMP. To trace the coronary path deeply and thus to obtain a long centerline, we construct a coronary model combining multiple subjects and extract the longest coronary centerline from a branch with a new end-point determination criterion. We evaluated the performance of this method using the Rotterdam Coronary Artery Algorithm Evaluation Framework. The average inside of our centerline extraction results was 0.38mm and the overlap was 83.7%.

Abstract:It has been a challenging but significant research topic to extract the centerlines of the coronary arteries of the CTA volume in clinical applications. A new method is proposed to full-automatically extract and recognize the centerlines of the major branches in this paper. This method, which is called the model-mapped directional minimal path (MDMP), originates from an improved minimal path algorithm. In the MDMP method, the cost function is redefined, and the starting point of the coronary is automatically detected. Both the ROI (region of interest) and directional information of the coronary centerline are provided by a prior model. Firstly, the prior model is mapped onto the CTA volume by the image registration. After getting the ROI of the starting point of the coronary centerline based on the registration, the two ostia position are detected automatically by the learning-based algorithm in the CTA volume. The ostia are set as the starting points in the MDMP evolution. And, the directional factor of the coronary artery is imported into the cost function of the minimal path, guiding the coronary centerline tracking process. The robustness of the centerline extraction is improved by the minimal path based on the prior model. Finally, the three major branches are automatically extracted and recognized in the ROI of the coronary centerline. The proposed method is validated by extracting and recognizing the three major coronary branches, and the average overlap percentage was 81.7%.
Simultaneous Intracranial Artery Tracing and Segmentation from Magnetic Resonance Angiography by Joint Optimization from Multiplanar Reformation

Abstract:Time-of-flight (TOF) Magnetic Resonance Angiography (MRA) is a useful imaging technique which reflects blood flow and vasculature information. However, due to the low signal and contrast of arteries in TOF MRA, it is challenging to extract vascular features such as length, volume and tortuosity, through segmentation and tracing. Hence, in this paper, a simultaneous artery tracing and segmentation method is proposed to a generate quantitative intracranial vasculature map from TOF MRA. Instead of using original images, segmentation from a neural network model is used to initiate tracing, avoiding the low signal or contrast for small arteries. A tracing method is proposed based on cross-sectional best matching, followed by an optimization scheme from the multiplanar reformatted view. Centerline positions, lumen radii and centerline deviations are jointly optimized for robust tracing within artery regions. Finally, the refined artery traces are used for better artery segmentation. The method is validated on eight TOF MRAs of both healthy subjects and patients with cerebrovascular disease, showing good agreements with human supervised tracing and segmentation results for representative features such as artery length (<4% mean absolute difference), volume (>0.80 Dice), and tortuosity (<3% mean absolute difference). Our method out-performs three other popular tracing and segmentation methods by a large margin.
A Multi-resolution Multi-model Method for Coronary Centerline Extraction Based on Minimal Path

Abstract:Extracting centerlines of coronary arteries is challenging but important in clinical applications of cardiac computed tomography angiography (CTA). Since manual annotation of coronary arteries is time-consuming, labor-intensive and subject to intra- and inter-variations, we propose a new method to fully automatically extract the coronary centerlines. We first develop a new image filter which generates pixels with salient vessel features within a given window. This filter hence can capture sparsely distributed but important vessel points, enabling the minimal path (MP) process to track the key centerline points at different resolution of the images. Then, we reformulate the filter for multi-resolution fast marching, which not only can speed up the coronary tracking process, but also can help the front propagation to step over the indistinct segments of the coronary artery such as at the locations of stenosis. We embed this scheme into the MP framework to develop a multi-resolution multi-model approach (MMP), where the extracted centerlines from low-resolution MP serve as prior and constraints for the high-resolution process. We evaluated the performance of this method using the Rotterdam CTA training data and the coronary artery algorithm evaluation framework. The average inside of our extraction was 0.51 mm and the overlap was 72.9 %. The mean runtime on the original resolution CTA images was 3.4 min using the MMP method.

Abstract:Coronary artery disease (CAD) is a leading cause of death worldwide. Although coronary CT angiography (CTA) and other new technologies emerge increasingly, conventional coronary angiography (CCA) remains as the gold standard for diagnosis of CAD, and the only way to be involved in the interventional surgery. Centerline extraction of the coronary arteries is the essential information for radiologists, and is also the foundation for a computer-aided detection (CADe) system to assist them. As the data is obtained more and more, manual extraction is impractical, a fully automatic extraction method is necessary for radiologists. However, due to the projection nature, the extraction of vessels becomes extremely difficult because of non-uniform stating caused by the contrast agent distribution and overlap of the organs. Furthermore, the shape of the blood vessels is another important information needed in clinical practice, but their identification is challenging, especially at the intersectional positions. In this paper, we propose a method to extract the blood vessel contour and identify their shapes at the intersections simultaneously. Firstly, we refine Frangi's detection result to compensate the vesselness measure, ensure connectivity and eliminate artifacts as far as possible. Secondly, we study a vessel connectedness based clustering method to identify the each blood vessel. Thirdly, in order to handle the gaps and holes in enhanced vessel image, we employ a robust method based on principle curves to extract the centerlines. Finally, We evaluate the performance of our method on 60 clinical samples in angiographies. The method performs well with respect to centerline extraction, which its average accuracy is 96.247%, sensitivity is 79.981% and specificity is 97.754%. (C) 2014 Elsevier Ltd. All rights reserved.

Abstract:Coronary artery disease (CAD) is one of the most leading cause of death in the world recently. Although conventional coronary angiography (CCA) is still as a gold standard for diagnosis of CAD, coronary CT angiography (CTA) is widely used due to its non-invasion. Meanwhile, centerline extraction of the coronary arteries offers some essential information for the radiologists. However, their extractions are extremely difficult due to the CT imaging nature, such as strong motion artifacts, poor contrast injection timing and low contrast. In addition, as the data increases rapidly, manual extraction becomes impractical, a fully automatic extraction method is becoming more necessary. In this paper, we propose an automatic and efficient method to extract the vascular centerlines in CTA. Firstly, the heart region is isolated through chest wall and spine removal based on CT thresholding and DBSCAN clustering. Secondly, real coronary arteries are distinguished from artifacts via an identification function based on their different anisotropic distributions of Frangi's vesselness. And good heart isolation and artifact removal can avoid the detection of the aorta and ostium always used in other works. Thirdly, we study a directional connectedness-related clustering method to cluster every vascular segments for forming a reasonable vascular tree as well as our method has ability at collateral vessel's elimination in refinement step according to actual demand. Fourthly, in order to handle some break-offs and holes in post-enhanced image, centerlines are extracted by employing a robust method based on principle curves. Finally, the performance of our method is evaluated on RCAA datasets in CTA. Our method performs well followed by a comparison of the -state-of-the-art methods. (C) 2017 Elsevier Ltd. Abstract:Background and objective: Accurate extraction of the coronary artery centerline is crucial in the processes of coronary artery reconstruction, coronary artery stenosis or lesion detection, and surgical navigation. Furthermore, in clinical medicine, the complex background of angiography, low signal-to-noise ratio, and complex vascular structure make coronary artery centerline extraction challenging. In this study, a direct centerline extraction method is proposed that automatically and accurately extracts vascular centerlines from X-ray coronary angiography images based on deep learning and conventional methods.Methods: In this study, a coronary artery centerline extraction method is proposed that comprises two parts: the preliminary centerline extraction network based on U-Net with a residual network, called C-UNet, and the multifactor centerline reconnection algorithm based on the geometric characteristics of blood vessels.Results: The qualitative and quantitative results demonstrate the effectiveness of the presented method. In this study, three widely used evaluation indices were adopted to evaluate the performance of the method: precision, recall, and F1_Score. The experimental results show that this method can accurately extract coronary artery centerlines.Conclusions: The proposed centerline extraction method accurately extracts centerlines from X-ray coronary angiography images and improves both the accuracy and continuity of centerline extraction.

Prior skeleton based online deep reinforcement learning for coronary artery centerline extraction

Coronary centerline extraction is an essential technique for X-ray coronary angiography (XCA) image analysis, which provides qualitative and quantitative guidance for percutaneous coronary intervention (PCI). In this paper, an online deep reinforcement learning method for coronary centerline extraction is proposed based on the prior vascular skeleton. Firstly, with XCA image preprocessing (foreground extraction and vessel segmentation) results, the improved ZhangSuen image thinning algorithm is used to rapidly extract the preliminary vascular skeleton network. On this basis, according to the spatial-temporal and morphological continuity of the angiography image sequence, the connectivity of different branches is determined using k-means clustering, and the vessel segments are then grouped, screened, and reconnected to obtain the aorta and its major branches. Finally, using the previous results as prior information, an online Deep Q-Network (DQN) reinforcement learning method is proposed to optimize each branch simultaneously. It comprehensively considers grayscale intensity and eigenvector continuity to achieve the combination of data-driven and model-driven without pre-training. Experimental results on clinical images and the third-party dataset demonstrate that the proposed method can accurately extract, restructure, and optimize the centerline of XCA images with a higher overall accuracy than the existing state-of-the-art methods.

Coronary Artery Centerline Extraction in Cardiac CT Angiography Using a CNN-Based Orientation Classifier

Abstract:Coronary artery centerline extraction in cardiac CT angiography (CCTA) images is a prerequisite for evaluation of stenoses and atherosclerotic plaque. We propose an algorithm that extracts coronary artery centerlines in CCTA using a convolutional neural network (CNN). A 3D dilated CNN is trained to predict the most likely direction and radius of an artery at any given point in a CCTA image based on a local image patch. Starting from a single seed point placed manually or automatically anywhere in a coronary artery, a tracker follows the vessel centerline in two directions using the predictions of the CNN. Tracking is terminated when no direction can be identified with high certainty. The CNN was trained using 32 manually annotated centerlines in a training set consisting of 8 CCTA images provided in the MICCAI 2008 Coronary Artery Tracking Challenge (CAT08). Evaluation using 24 test images of the CAT08 challenge showed that extracted centerlines had an average overlap of 93.7% with 96 manually annotated reference centerlines. Extracted centerline points were highly accurate, with an average distance of 0.21 mm to reference centerline points. In a second test set consisting of 50 CCTA scans, 5,448 markers in the coronary arteries were used as seed points to extract single centerlines. This showed strong correspondence between extracted centerlines and manually placed markers. In a third test set containing 36 CCTA scans, fully automatic seeding and centerline extraction led to extraction of on average 92% of clinically relevant coronary artery segments. The proposed method is able to accurately and efficiently determine the direction and radius of coronary arteries. The method can be trained with limited training data, and once trained allows fast automatic or interactive extraction of coronary artery trees from CCTA images.

Abstract:A method for accurate extraction of the coronary arterial centerline was presented for automated positioning of the coronary vessel borders and 3-D reconstruction to aid clinical diagnoses of cardiovascular diseases.The method is an improvement of the Sun arithmetic.The method implements an accurate extraction using Hessian matrix eigenvectors and the Canny operator.The test results show that the determination of the centerline point directions by the Hessian matrix eigenvector resolves tracking inaccuracies resulting from abrupt changes of the arterial curvature.The calculation of the artery radius by the Canny operator resolves interruptions of the tracking resulting from the superposition and overlapping of the coronary artery.The method has better robustness and accuracy than the Sun algorithm.

Abstract:Abstract Cardiovascular disease (CVD) is the most common cause of death in the world. Accurate coronary arteries segmentation is the basis for heart disease diagnose. But in coronary computed tomography angiography(CCTA) images, the complex structure of coronary vessels and the low contrast of thin vessels cause difficulty in coronary arteries segmentation. In this paper, an automatic segmentation algorithm is proposed to extract vessels from CCTA. Firstly, the hessian matrix is used to enhance vessels in CCTA images, and then, the moving sphere model we proposed is used to extract centerline of coronary arteries. Experimental results showed that the proposed model provides good-quality segmentation.
Multi-Resolution 3D Convolutional Neural Networks for Automatic Coronary Centerline Extraction in Cardiac CT Angiography Scans

Abstract:We propose a deep learning-based automatic coronary artery tree centerline tracker (AuCoTrack) extending the vessel tracker by Wolterink (<a class="link-https" data-arxiv-id="1810.03143" href="https://arxiv.org/abs/1810.03143">arXiv:1810.03143</a>). A dual pathway Convolutional Neural Network (CNN) operating on multi-scale 3D inputs predicts the direction of the coronary arteries as well as the presence of a bifurcation. A similar multi-scale dual pathway 3D CNN is trained to identify coronary artery endpoints for terminating the tracking process. Two or more continuation directions are derived based on the bifurcation detection. The iterative tracker detects the entire left and right coronary artery trees based on only two ostium landmarks derived from a model-based segmentation of the heart. The 3D CNNs were trained on a proprietary dataset consisting of 43 CCTA scans. An average sensitivity of 87.1% and clinically relevant overlap of 89.1% was obtained relative to a refined manual segmentation. In addition, the MICCAI 2008 Coronary Artery Tracking Challenge (CAT08) training and test datasets were used to benchmark the algorithm and to assess its generalization. An average overlap of 93.6% and a clinically relevant overlap of 96.4% were obtained. The proposed method achieved better overlap scores than the current state-of-the-art automatic centerline extraction techniques on the CAT08 dataset with a vessel detection rate of 95%.

Registration Of Coronary Arteries In Computed Tomography Angiography Images Using Hidden Markov Model

Abstract:Computed tomography angiography (CTA) allows for not only diagnosis of coronary artery disease (CAD) with high spatial resolution but also monitoring the remodeling of vessel walls in the progression of CAD. Alignment of coronary arteries in CTA images acquired at different times (with a 3-7 years interval) is required to visualize and analyze the geometric and structural changes quantitatively. Previous work in image registration primarily focused on large anatomical structures and leads to suboptimal results when applying to registration of coronary arteries. In this paper, we develop a novel method to directly align the straightened coronary arteries in the cylindrical coordinate system guided by the extracted centerlines. By using a Hidden Markov Model (HMM), image intensity information from CTA and geometric information of extracted coronary arteries are combined to align coronary arteries. After registration, the pathological features in two straightened coronary arteries can be directly visualized side by side by synchronizing the corresponding cross-sectional slices and circumferential rotation angles. By evaluating with manually labeled landmarks, the average distance error is 1.6 mm.

Abstract:CVD (cardiovascular disease) is one of the biggest threats to human beings nowadays. An early and quantitative diagnosis of CVD is important in extending lifespan and improving people’s life quality. Coronary artery stenosis can prevent CVD. To diagnose the degree of stenosis, the inner diameter of coronary artery needs to be measured. To achieve such measurement, the coronary artery is segmented by using a method that is based on morphology and the continuity between computed tomography image slices. A centerline extraction method based on mechanical simulation is proposed. This centerline extraction method can figure out a basic framework of the coronary artery by simulating pixel dots of the artery image into mass points. Such mass points have tensile forces, with which the outer pixel dots can be drawn to the center. Subsequently, the centerline of the coronary artery can be outlined by using the local line-fitting method. Finally, the nearest point method is adopted to measure the inner diameter. Experimental results showed that the methods proposed in this paper can precisely extract the centerline of the coronary artery and can accurately measure its inner diameter, thereby providing a basis for quantitative diagnosis of coronary artery stenosis.

Abstract:This paper discusses centerline extraction algorithms for virtual cardiovascular endoscopy system. A fully automatic extraction method is proposed which is significantly enhanced from current distance mapping method. The new approach consists of four steps: preprocessing; construction of improved Distance From Boundary field; centerline extraction; mean value smoothing of centerline. Based on the proposed automatic approach, an interactive extraction method is presented in which a centerline connects specified points selected by cardiologists. This interactive approach makes the viewport closer to pathological changes in the aorta and human heart, so cardiologists can observe focuses more clearly. The two algorithms have been applied to the virtual cardiovascular endoscopy system, and the experiments prove that our methods work well in the process of auxiliary diagnosis.

Abstract:Vessel centerline extraction is essential for carotid stenosis assessment and atherosclerotic plaque identification in clinical diagnosis. Simultaneously, it provides a region of interest identification and boundary initialization for computer-assisted diagnosis tools. In magnetic resonance imaging (MRI) cross-sectional images, the lumen shape and vascular topology result in a challenging task to extract the centerline accurately. To this end, we propose a space-refine framework, which exploits the positional continuity of the carotid artery from frame to frame to extract the carotid artery centerline. The proposed framework consists of a detector and a refinement module. Specifically, the detector roughly extracts the carotid lumen region from the original image. Then, we introduce a refinement module that uses the cascade of regressors from a detector to perform sequence realignment of lumen bounding boxes for each subject. It improves the lumen localization results and further enhances the centerline extraction accuracy. Verified by large carotid artery data, the proposed framework achieves state-of-the-art performance compared to conventional vessel centerline extraction methods or standard convolutional neural network approaches.
