PATHWAY-BASED NETWORK ANALYSES AND CANDIDATE GENES ASSOCIATED WITH OSTEOARTHRITIS

Abstract:Purpose: Osteoarthritis (OA), one of the most prevalent chronic diseases worldwide, is a leading cause of pain, incapacity, and decreased quality of life for the elderly. With the development of molecular biology technologies, some key genes and diagnostic markers have been identified. However, the complicated pathogenesis of OA remains under-researched. In the present study, we conducted a comprehensive analysis on biological function and interactions of Osteoarthritis-related genes to better understand the pathogenesis of OA. Methods: We reviewed the literature using PubMed and identified 2548 genes related to OA. A pathway-based network analysis was conducted using R software to determine the pathways most related to OA. We also performed the OA-specific molecular network analysis using Cytocluster software with the Molecular Complex Detection Algorithm (MCODE) (Degree cutoff=2, Node score cutoff=0.2, K-core=2, Max Depth=100) to identify the most important MCODE clusters based on clustering scores. The importance of clustering networks can be assessed using clustering scores. Results: The pathway enrichment analysis showed that signaling pathways, such as extracellular matrix (ECM) organization, assembly of collagen fibrils and other multimeric structures, collagen degradation, collagen formation, ECM proteoglycans, degradation of the ECM, metabolism of carbohydrates, MHC class II antigen presentation play important roles in the development of OA(Figure 1-3). MCODE cluster analysis indicated that in the top 3 clusters(Figure 4-6), 44 OA-related genes (red ellipses) were included in the human interactome network and the extracted KBD-specific network and 66 candidate genes (green diamonds) were identified. COL9A2, ITGA3 and PAMC4 were the cores of cluster A (Figure 4, cluster score=21.333), cluster B (Figure 5, cluster score=16.471) and cluster C (Figure 6, cluster score=11.559), respectively. Conclusions: Systematic and comprehensive results regarding the key biomarkers related to OA indicated that extracellular matrix and collagen-related pathways and genes may be closely related to the occurrence and development of OA.
