Abstract:Water, as one of the most important and indispensable small molecules in vivo, plays a crucial role in drivingbiological self-assembly processes. Real-space detection and identification of water-induced organic structures and further capture ofdynamic dehydration processes are important yet challenging, which would help to reveal the cooperation and competitionmechanisms among water-involved noncovalent interactions. Herein, introduction of water molecules onto the self-assembledthymine (T) structures under ultrahigh vacuum (UHV) conditions results in the hydration of hydrogen-bonded T dimers forming awell-ordered water-involved T structure. Reversibly, a local dehydration process is achieved byin situscanning tunneling microscopy(STM) manipulation on single water molecules, where the adjacent T dimers connected with water molecules undergo a local chiralinversion process with the hydrogen-bonding configuration preserved. Such a strategy enables real-space identification and detectionof the interactions between water and organic molecules, which may also shed light on the understanding of biologically relevant self-assembly processes driven by water.

Abstract:Scanning tunneling microscopy (STM) manipulation techniques have proven to be a powerful method for advanced nanofabrication of artificial molecular architectures on surfaces. With increasing complexity of the studied systems, STM manipulations are then extended to more complicated structural motifs. Previously, the dissociation and construction of various motifs have been achieved, but only in a single direction. In this report, the controllable scission and seamless stitching of metal-organic clusters have been successfully achieved through STM manipulations. The system presented here includes two sorts of hierarchical interactions where coordination bonds hold the metal-organic elementary motifs while hydrogen bonds among elementary motifs are directly involved in bond breakage and re-formation. The key to making this reversible switching successful is the hydrogen bonding, which is comparatively facile to be broken for controllable scission, and, on the other hand, the directional characteristic of hydrogen bonding makes precise stitching feasible.

Abstract:A single-molecule-level understanding of the activity of solvating water molecules in hydrogen-bonded assemblies would provide insights into the properties of the first hydration shells. Herein, we investigate the solvation of one of the DNA bases, cytosine, whose glassy-state network formed on Au(111) contains diverse types of hydrogen-bonded dimer configurations with hierarchical strengths. Upon water exposure, a global structural transformation from interwoven chain segments to extended chains was identified by scanning tunneling microscopy and atomic force microscopy. Density functional theory calculation and coarse-grained molecular dynamics simulation indicate that water molecules selectively break the weak-hydrogen-bonded dimers at T-junctions, while the stable ones within chains remain intact. The resulting hydrated chain segments further self-assemble into molecular chains by forming strong hydrogen bonds and spontaneously releasing water molecules. Adenine Monolayers on the Au(111) Surface: Structure Identification by Scanning Tunneling Microscopy Experiment and Ab Initio Calculations.

Abstract:From an interplay between scanning tunneling microscopy (STM) and ab initio density functional theory (DFT) we have identified and characterized two different self-assembled adenine (A) structures formed on the Au(111) surface. The STM observations reveal that both structures have a hexagonal geometry in which each molecule forms double hydrogen bonds with three nearest neighbors. One of the A structures, with four molecules in the primitive cell, has p2gg space group symmetry, while the other one, with two molecules in the cell, has p2 symmetry. The first structure is observed more frequently and is found to be the dominating structure after annealing. Experimental as well as theoretical findings indicate that the interaction of A molecules with the gold surface is rather weak and smooth across the surface. This enabled us to unequivocally characterize the observed structures, systematically predict all structural possibilities, based on all known A-A dimers, and provisionally optimize positions of the A molecules in the cell prior to full-scale DFT calculations. The theoretical method is a considerable improvement compared to the approach suggested previously by Kelly and Kantorovich [Surf. Sci. 589, 139 (2005)]. We propose that the less ordered p2gg symmetry structure is observed more frequently due to kinetic effects during island formation upon deposition at room temperature.

Abstract:Two molecular phases of the DNA base adenine (A) on a Au(111) surface are observed by using STM under ultrahigh-vacuum conditions. One of these phases is reported for the first time. A systematic approach that considers all possible gas-phase two-dimensional arrangements of A molecules connected by double hydrogen bonds with each other and subsequent ab initio DFT calculations are used to characterize and identify the two phases. The influence of the gold surface on the structure of A assemblies is also discussed. DFT is found to predict a smooth corrugation potential of the gold surface that will enable A molecules to move freely across the surface at room temperature. This conclusion remains unchanged if van der Waals interaction between A and gold is also approximately taken into account. DFT calculations of the A pairs on the Au(111) surface show its negligible effect on the hydrogen bonding between the molecules. These results justify the gas-phase analysis of possible assemblies on flat metal surfaces. Nevertheless, the fact that it is not the most stable gas-phase monolayer that is actually observed on the gold surface indicates that the surface still plays a subtle role, which needs to be properly addressed.
Thermally Controlled Adenine Dimer Chain Rotation on Cu(110): the Critical Role of Van Der Waals Interactions

Abstract:The theory of adenine dimer chain assembly on Cu(110) surface is controversial, due in large to the lack of an adequate description of the van der Waals (vdW) interactions. Here, we show by a combined first-principles calculation and experiment that the role of the vdW interactions is to tilt the energy balance at different levels of chain hierarchy. We find that the stable chains are made of metastable dimers, whereas the metastable chains, close in energy to the stable ones, are made of stable dimers. As such, at room temperate deposition, adenine dimers exist primarily in their stable form. This leads to the formation of metastable chains. By annealing at elevated temperature, however, more dimers can exist in the metastable form. This leads to the nucleation of the stable chains at a different orientation. The thermally controlled chain rotation is expected to be of general importance to the understanding of amino acids assembly and functionalization at the most elemental level.

Abstract:Hydration, as a ubiquitous and vital phenomenon in nature, has attracted great attention in the field of surface science concerning the fundamental interactions between water and organic molecules. However, the role of functional group derivatization is still elusive in terms of its potential impact on hydration. By the combination of high-resolution scanning tunneling microscopy imaging and density functional theory calculations, the hydration of 9mA molecules was realized on Au(111) in real space, forming 9mA–H2O–9mA structures. In comparison with the hydration of adenine molecules, methyl derivatization is experimentally found to remotely regulate the hydration sites from the imidazole ring to the pyrimidine ring and is further theoretically revealed to allow intramolecular electron redistribution and, therefore, steer the priority of the hydration sites. These results provide sub-molecular understandings of the relationship between derivatization and hydration, which would shed light on the regulation of hydration processes in chemically and biologically related systems.

Self-assembly of Molecular Superstructures Studied by in Situ Scanning Tunneling Microscopy: DNA Bases on Gold (111)

Abstract:We have studied the DNA bases adenine, thymine, guanine, and cytosine adsorbed onto Au(111) using in situ scanning tunneling microscopy (STM), atomic force microscopy (AFM), and cyclic voltammetry. Adenine, guanine, and cytosine adsorbed spontaneously onto the electrode with the counter electrode disconnected and yielded stable images over a range of electrode potentials. Thymine was not adsorbed until an electron-transfer reaction occurred at +0.4 V (SCE). Adenine and guanine formed polymeric aggregates in which the bases stacked with repeat distances of 3.4 +/- 0.2 angstrom (adenine) and 3.3 +/- 0.3 angstrom (guanine). Adenine aggregates aligned along the Au [110BAR] directions and also formed a complex that decorated the path of the p x square-root 3 (p congruent-to 23) reconstruction. Guanine aggregates were disordered with respect to the underlying gold. Cytosine formed an oblique lattice with a = 10.5 +/- 0.2 angstrom, b = 9.5 +/- 0.2 gamma, and gamma = 103 +/- 3-degrees, oriented at 30-degrees to the Au[110] directions. It is fitted well by a model in which every other molecule inverted to bond O2 to N4 and N1 to N3, followed by N4 to O2 and N3 to N1. Thymine also formed an oblique lattice with a = 6.5 +/- 0.5 angstrom, b = 7.1 +/- 0.5 angstrom, and gamma = 105 +/- 5-degrees. The STM corrugation measured over adenine, cytosine, and guanine adsorbates was approximately 1 angstrom but only approximately 0.1 angstrom over thymine. Thymine contrast also changed with the electrochemical potential of the electrode. We discuss the possibility of a connection between electrochemical electron transfer and STM contrast.

Abstract:Structure isomerism is observed in noble metal nanoclusters; however, the mechanism study of this process is rarely reported. Herein, by using the biphosphine ligands instead of phosphine ligands, the high symmetry of the Au2Cu6(PPh3)(2)(SAdm)(6) nanocluster is successfully broken and [Au4Cu4(L-1)(2)(SAdm)(5)]Br (where, L-1 is bis(diphenylphosphine)methane, DPPM) nanocluster is obtained with chiral arrangement. This newly obtained nanocluster contains a total of four isomers in crystal unit cell. Interestingly, these isomers undergo rapid isomorphism in solution, which is confirmed by H-1-H-1 COSY spectrum. Density functional theory calculations demonstrate that the water ripple-like transfer of the thiol ligands results from the isomorphism of nanoclusters.

Abstract:Temperature-dependent self-assembly formed by the adsorption of the nucleobase adenine derivative on a graphite surface were investigated by in situ scanning tunneling microscopy (STM). The high-resolution STM images reveal two types of structures, a phase and beta phase, which are mainly driven by either hydrogen bonding or aromatic pi-pi interactions between adenine bases, respectively, as well as the interactions of alkyl chains alpha-Phase structures can be transformed into beta-phase structures by increasing temperature. The reverse is true for decreasing temperature. This reflects structural stabilities resulting from the different interactions Density functional theory (DFT) calculations were performed to characterize possible arrangements of adjacent adenine moieties systematically in terms of binding energies and structural properties. Via a systematic search algorithm, all possible network structures were determined on a microscopic level. In this way, it is possible to rationalize the structural parameters as found in the STM images.
Insights into the Rearrangement of the Molecular Assembly Structure of 6-Aminonicotinic Acid in Its Hydrated Environment

Abstract:Water, as a ubiquitous and essential component of life, is known to have a significant impact on the structure and function of organic molecules. In this study, we investigate the role of water in the phase transition of organic molecular assembly structures by scanning tunneling microscopy at room temperature. The results show that the -O-H···O hydrogen induced by water molecules can lead to a significant structural transition in the molecular assembly, specifically through selective weakening of -C-H···O between 6-aminonicotinic acid and the formation of new -O-H···O bonds between 6-aminonicotinic acid and water molecules. Subsequent thermal treatment of these molecular assembly structures reveals that the formation of -N-H···O hydrogen bonds induced by water molecules has created a different pathway for the phase transition of the molecular assembly structure. This knowledge has important implications for the design of organic molecules with specific nanostructures that can be controlled through hydration.

Abstract:Water plays a very important role in promoting the biological self-assembly process, while our understanding is limited about how water affects and reshapes the assembly structure. Herein, the water-induced assembly structures of 4-aminobenzoic acid (PABA) on Au(111) and Ag(111) are investigated by scanning tunneling microscopy and density functional theory calculations. Water molecules could break the weak-hydrogenbonded Kagome' structure on Au(111) and the consequent fourleaf clover structure formed by intermediate hydrogen bonds between the functional groups of PABA molecules and spontaneous release of water molecules. Upon water exposure, the four-leaf clover structure remains intact on the Au(111) surface, while the water molecules can break selectively the weak hydrogen bonds connecting the four-leaf clovers on Ag(111) and form preferential hydrogen bonds with the functional groups of PABA molecules, resulting in the generation of the water-involved structure. The adsorption energy of this hydrated structure on Ag(111) is significantly lower than that on Au(111), which may be the reason that the water-involved structure only appears on Ag(111). The result provides the real-space evidence of the interaction between water and organofunctional groups related to the type of the metal surface.

Abstract:Dissociation of ethanethiol and the formation of Au-adatom-diethylthiolate rows on the Au(111) surface were investigated using scanning tunneling microscopy (STM) at low temperature. Ethanethiol molecules physisorb on Au(111) at 120 K by sequentially occupation of the elbow site, the fcc domain before covering the whole surface with a semiliquid layer without long-range order. Scanning the physisorbed layer with a sample bias higher than +1.2 V leads to dissociation via cleaving the H-S bond. One of the dissociation products, ethylthiolate, forms a double-row structure with the rows aligned in one of the [112(-)] directions. These double rows arise from the Au-adatom-dithiolate species: CH(3)CH(2)S-Au-SCH(2)CH(3).
Scanning tunneling microscopy study of DNA-chromophore motif on solid surfaces.

Abstract:We focus our studies on DNA-chromophore motif on surfaces using samples prepared by the synthetic methods described by Wang and Li in a recent publication (J. Am. Chem. Soc. 2003, 125, 5248-5249). Scanning tunneling microscope (STM) was used to investigate the DNA-chromophore hybrids adsorbed on Au(111) and highly oriented pyrolytic graphite (HOPG) surfaces at room temperature in air. Experiments found that the DNA-chromophore hybrid molecules easily formed multimolecule aggregations on gold surface. On HOPG surfaces, however, DNA-chromophore hybrids were usually adsorbed as single molecules. STM images further showed DNA-chromophore hybrids adsorbed on Au(111) surfaces existed in the form of single molecule, dimer, trimer, tetramer, etc. The occurrence of molecular aggregations indicates that molecular interactions are comparable or stronger than molecule-substrate interactions; such weak interactions control the geometrical sizes and topographical shapes of the self-assembled DNA-chromophore hybrids on surfaces.

Abstract:Here we use scanning tunneling microscopy to study the self-assembly of 2-(hydroxymethyl)benzimidazole (HMBI) molecules and the thermal stability of the assemblies on the herringbone structure of a reconstructed Au (111) surface. Our observations indicate that hydrogen-bond interactions between HMBI molecules and the molecule-substrate interaction collectively determine the arrangement of the molecules on the surface. After annealing, the molecules can dehydrogenate and form molecule-metal coordinated structures. We also observe that the herringbones from the substrate are expanded in hydrogen-bonded film but compressed in metal coordinated structures compared with that of the native Au(111) surface, demonstrating a mutual influence between adsorbate and substrate.
