Abstract:The interaction between graphene oxide (GO) and DNA is very sensitive to the environment. For example, under acidic conditions, the affinity of GO for DNA is enhanced, weakening the capability of GO to distinguish DNAs with different conformations. This effect has impeded the development of sensitive pH biosensors based on GO-DNA nanosystems. In this work, we systematically studied the affinity between GO and i-motif forming oligonucleotides (IFOs) at different pH values and developed a herring sperm DNA (HSD) treatment method. Using this method, HSD occupies the surface of GO, compromising the attractive force of GO that is significantly enhanced under acidic conditions. As a result, the ability of GO to distinguish between "open" and "closed" IFOs is successfully generalized to a wider pH range. Finally, a pH-sensitive GO-IFO nanosystem was fabricated that showed excellent sensing ability both in vitro and for intracellular pH detection. Because the interaction between GO and DNA is the basis for constructing GO-DNA biosensors, the strategy developed in this work shows great potential to be applied in a variety of other GO-DNA sensing systems.

Abstract:<section class="article-section__content"><p>Interfacing nanomaterials with DNA has resulted in the development of numerous biosensors, optimized for different targets and applications. Of all nanomaterials, graphene oxide (GO) has emerged as a prime sensing platform due to its high specific surface area, good aqueous stability, varied functional groups and desirable surface, and electrical and optical properties. This review starts with an introduction of GO and describes its physical and chemical properties. Then, the general strategies of interfacing DNA and GO to develop sensors are discussed. The trends in GO/DNA biosensor development are organized into classes based on the mode of DNA interaction with GO (physisorbed vs chemisorbed). Due to the intermediate DNA adsorption strength on GO, most of the sensors developed utilize physisorption of DNA to GO. Even within the realm of physisorbed probes, there are multiple sensing methods: direct adsorption, inhibited adsorption, competitive adsorption with the use of blocking agents, and tethered adsorption containing a strongly adsorbing block of DNA. Covalently linked DNA probes are also used to increase the biosensor stability. Each of these sensors has its advantages and disadvantages and the designs are discussed with representative examples in detail.</p></section>

Abstract:Coupling nanomaterials with biomolecular recognition events represents a new direction in nanotechnology toward the development of novel molecular diagnostic tools. Here a graphene oxide (GO)‐based multicolor fluorescent DNA nanoprobe that allows rapid, sensitive, and selective detection of DNA targets in homogeneous solution by exploiting interactions between GO and DNA molecules is reported. Because of the extraordinarily high quenching efficiency of GO, the fluorescent ssDNA probe exhibits minimal background fluorescence, while strong emission is observed when it forms a double helix with the specific targets, leading to a high signal‐to‐background ratio. Importantly, the large planar surface of GO allows simultaneous quenching of multiple DNA probes labeled with different dyes, leading to a multicolor sensor for the detection of multiple DNA targets in the same solution. It is also demonstrated that this GO‐based sensing platform is suitable for the detection of a range of analytes when complemented with the use of functional DNA structures. A graphene oxide (GO)‐based multicolor fluorescent DNA nanoprobe is reported; it allows rapid, sensitive, and selective detection of DNA targets in homogeneous solution based on interactions between GO and DNA molecules. The large planar surface of GO allows simultaneous quenching of multiple DNA probes labeled with different dyes, leading to a multicolor DNA sensor.

Abstract:In the past few years, graphene oxide (GO) has emerged as a unique platform for developing DNA-based biosensors, given the DNA adsorption and fluorescence-quenching properties of GO. Adsorbed DNA probes can be desorbed from the GO surface in the presence of target analytes, producing a fluorescence signal. In addition to this initial design, many other strategies have been reported, including the use of aptamers, molecular beacons, and DNAzymes as probes, label-free detection, utilization of the intrinsic fluorescence of GO, and the application of covalently linked DNA probes. The potential applications of DNA-functionalized GO range from environmental monitoring and cell imaging to biomedical diagnosis. In this review, we first summarize the fundamental surface interactions between DNA and GO and the related fluorescence-quenching mechanism. Following that, the various sensor design strategies are critically compared. Problems that must be overcome before this technology can reach its full potential are described, and a few future directions are also discussed.

Abstract:Integrating functional DNA probes with graphene oxide (GO) has proved to be a productive approach to the design of optical biosensors that detect nucleic acids, proteins or small-molecule targets. This distinctive methodology neatly combines four intriguing properties associated with DNA and GO:the functional versatility of DNA sequences as molecular receptors;the ability of DNA to switch structural forms in a target-responsive manner;the power of GO as a fluorescence quencher; and,the differential affinity of GO for different structural forms of DNA.In recent years, several elegant signal-amplification strategies uniquely applicable to optical DNA-GO biosensors were reported and these amplified biosensors were productively employed to achieve ultrasensitive detection of diverse targets. Abstract:A novel graphene oxide (GO) fluorescence switch-based homogenous system has been developed to solve two problems that are commonly encountered in conventional GO-based biosensors. First, with the assistance of toehold-mediated nonenzymatic amplification (TMNA), the sensitivity of this system greatly surpasses that of previously described GO-based biosensors, which are always limited to the nM range due to the lack of efficient signal amplification. Second, without enzymatic participation in amplification, the unreliability of detection resulting from nonspecific desorption of DNA probes on the GO surface by enzymatic protein can be avoided. Moreover, the interaction mechanism of the double-stranded TMNA products contains several single-stranded toeholds at two ends and GO has also been explored with combinations of atomic force microscopy imaging, zeta potential detection, and fluorescence assays. It has been shown that the hybrids can be anchored to the surface of GO through the end with more unpaired bases, and that the other end, which has weaker interaction with GO, can escape GO adsorption due to the robustness of the central dsDNA structures. We verified this GO fluorescence switch-based detection system by detecting microRNA 21, an overexpressed non-encoding gene in a variety of malignant cells. Rational design of the probes allowed the isothermal nonenzymatic reaction to achieve more than 100-fold amplification efficiency. The detection results showed that our strategy has a detection limit of 10 pM and a detection range of four orders of magnitude.

Abstract:A novel biosensing platform was developed by integrating an aptamer-based DNA biosensor with graphene oxide (GO) for rapid and facile detection of adenosine triphosphate (ATP, as a model target). The DNA biosensor, which is locked by GO, is designed to contain two sensing modules that include recognition site for ATP and self-replication track that yields the nicking domain for Nt.BbvCI. By taking advantage of the different binding affinity of single-stranded DNA, double-stranded DNA and aptamer-target complex toward GO, the DNA biosensor could be efficiently released from GO in the presence of target with the help of a complementary DNA strand (CPDNA) that partially hybridizes to the DNA biosensor. Then, the polymerization/nicking enzyme synergetic isothermal amplification could be triggered, leading to the synthesis of massive DNA amplicons, thus achieving an enhanced sensitivity with a wide linear dynamic response range of four orders of magnitude and good selectivity. This biosensing strategy expands the applications of GO-DNA nanobiointerfaces in biological sensing, showing great potential in fundamental research and biomedical diagnosis.

Abstract:We present a conceptually new reversible nanosensor regulated by a DNA nanoswitch. This system is not only responsive to external stimuli (e.g. ATP) but also can be reversibly switched between 'OFF' and 'ON' states via toehold mediated strand displacement reactions. It functions like a molecular net woven by DNA to capture or release the target molecules. As a proof-of-principle experiment, ATP is here chosen as the model to demonstrate our new strategy, which holds great promise for applications such as switchable DNA nanomachines and nanocarriers for drug delivery.

Abstract:Graphene oxide (GO) is implemented as a functional matrix for developing fluorescent sensors for the amplified multiplexed detection of DNA, aptamer - substrate complexes, and for the integration of predesigned DNA constructs that activate logic gate operations. Fluorophore-labeled DNA strands acting as probes for two different DNA targets are adsorbed onto GO, leading to the quenching of the luminescence of the fluorophores. Desorption of the probes from the GO, through hybridization with the target DNAs, leads to the fluorescence of the respective label. By coupling exonuclease III, Exo III, to the system, the recycling of the target DNAs is demonstrated, and this leads to the amplified detection of the DNA targets (detection limit 5 x 10(-12) M). Similarly, adsorption of fluorophore-functionalized aptamers against thrombin or ATP onto the GO leads to the desorption of the aptamer - substrate complexes from GO and to the triggering of the luminescence corresponding to the respective fluorophore, thus, allowing the multiplexed analysis of the aptamer - substrate complexes. By designing functional fluorophore-labeled DNA constructs and their interaction with GO, In the presence (or absence) of nucleic adds, or two different substrates for aptamers, as inputs, the activation of the "OR" and "AND" logic gates is demonstrated.

Abstract:A novel "smart" electrochemical affinity nanobiosensor with "on-off" switchable property was designed for the ultrasensitive determination of glucose. The sensing approach was based on the glucose-ConA-dextran competitive system induced charge evolution in the use of graphene oxide (GO) as transducer element, resulting in the enhancement of interfacial electron transfer kinetics between the redox probe and the electrode. As concanavalin A (ConA) constituent was pH-sensitive, when the ConA-DexP/GO film electrode switched in probe Fe(CN)(6)(3-/4-) solution between pH 4.0 and 8.0, the film was cycled between the "on" and "off" states by the electrostatic attraction and repulsion of Fe(CN)(6)(3-/4-) to and from the electrode surface. Upon introduction of glucose into the ConA-DexP/GO complex at the "off" state, glucose competed with DexP for ConA and displaced ConA from the GO platform, resulting in gradual decrease of the surface negative charge as well as the resistance of probe for electron communication on the sensor surface, and making the switching from "off" state to "on" state simultaneously. This ultrasensitive glucose nanobiosensor had a broad linearity between the decrease in electron transfer resistance (ΔR) and the glucose concentration over a range from 5.0 μM to 9.0 mM with a detection limit as low as 0.34 μM. The proposed method showed potential application for fabricating novel biosensors and bioelectronic devices.

Abstract:A novel on/off electronic nanoswitch is for the first time described based on the conformational change of DNA sequence possessing a single guanine (G)-rich stretch. Here, a thiolated, amine-containing G-rich DNA sequence is immobilized on the surface of gold electrode by means of facile sulfur–gold chemistry, followed by being labeled with redox-active ferrocene molecules serving as the signaling species. The surface-confined DNA sequence is able to change its configuration between rigid tetramolecular G-quadruplex and flexible single-stranded structures. The large conformational change enables the probes to perform an inchworm like extending–shrinking motion, which is reflected by the fluctuation in current intensity that depends on the electron-transfer distance between the electrode surface and the redox labels. Since potassium ion can specifically bind to G-quadruplex, using this reagentless reusable electrochemical sensing platform, the simple, rapid and selective detection of potassium ion can be accomplished without the use of exogenous reagents. Success in the present electronic nanoswitch is expected to promote the exploitation of functional DNA-based nanosystems.

Abstract:Controlling the assembly and manipulating the oxidation state of graphene nanosheets on surfaces are of essential importance for application of graphene-related optical and biosensing devices. In this study, we assemble a graphene oxide (GO) film on a surface plasmon resonance chip surface and then convert it to reduced graphene by an in situ electrochemical method. The mechanism and application of surface-enhanced Raman spectroscopy and DNA sensing from graphene-based substrates are investigated. The average thickness and dielectric constant of GO are varied significantly with the switch of its oxidation state. Electrochemical reduction decreases the distance between carbon atoms and the gold surface by removing the spacer of oxygen functional groups. The electromagnetic field of the graphene surface is therefore enhanced, resulting in an enhancement of the Raman signal. A p doping of electrochemically reduced GO (ERGO) that occurred from changes in the graphene electronic structure through interaction between gold and ERGO is also observed during electrochemical reduction. The GO and ERGO substrates perform different interaction abilities with single- and double-stranded DNA. This work may be valuable for graphene-related research works on optoelectronics and biosensors.

Abstract:In this study, the fluorescence of Hoechst dyes is significantly lit up by addition of our designed MB probe, forming a complex of "molecular beacon"-hosted Hoechst dyes (HMB). Combined with this property, a novel graphene oxide (GO)-based fluorescent "on/off" switch was developed to visually follow bioassay utilizing HMB as signal indicators and GO as an excellent energy acceptor to efficiently quench the fluorescence of HMB in a label-easy format. We have demonstrated its application for label-easy fluorescence "turn on" detection of sequence-specific DNA and "turn off" detection of exonuclease with sensitivity and selectivity in a single step in homogeneous solution. Compared to traditional molecular beacons, the proposed design is cost-effective and simple to prepare without fluorescence labeling or chemical modification. © 2013 American Chemical Society.

Abstract:Adsorption of a fluorophore-labeled DNA probe by graphene oxide (GO) produces a sensor that gives fluorescence enhancement in the presence of its complementary DNA (cDNA). While many important analytical applications have been demonstrated, it remains unclear how DNA hybridization takes place in the presence of GO, hindering further rational improvement of sensor design. For the first time, we report a set of experimental evidence to reveal a new mechanism involving nonspecific probe displacement followed by hybridization in the solution phase. In addition, we show quantitatively that only a small portion of the added cDNA molecules undergo hybridization while most are adsorbed by GO to play the displacement role. Therefore, it is possible to improve signaling by raising the hybridization efficiency. A key innovation herein is using probes and cDNA with a significant difference in their adsorption energy by GO. This study offers important mechanistic insights into the GO/DNA system. At the same time, it provides simple experimental methods to study the biomolecular reaction dynamics and mechanism on a surface, which may be applied for many other biosensor systems.

Abstract:To tackle the predicament of the traditional turn-off mechanism, exploring an activated turn-on system remains an intriguing and crucial objective in biosensing fields. Herein, a dark DNA Ag nanocluster (NC) with hairpin-structured DNA containing a six-base cytosine loop (6C loop) as a template is atypically synthesized. Intriguingly, the dark DNA Ag NCs can be lit to display strong red-emission nanoclusters. Building upon these exciting findings, an unprecedented and upgraded turn-on biosensing system [entropy-driven catalysis circuit (EDCC)-Ag NCs/graphene oxide (GO)] has been created, which employs an EDCC to precisely manipulate the conformational transition of DNA Ag NCs on the GO surface from adsorption to desorption. Benefiting from the effective quenching of GO and signal amplification capability of the EDCC, the newly developed EDCC-Ag NCs/GO biosensing system displays a high signal-to-background (S/B) ratio (26-fold) and sensitivity (limit of detection as low as 0.4 pM). Meanwhile, it has good specificity, excellent stability, and reliability in both buffer and biological samples. To the best of our knowledge, it is the first example that adopts an EDCC to precisely modulate the configuration transformation of DNA Ag NCs on the GO surface to obtain a biosensor with low background, strong fluorescence, high contrast, and sensitivity. This exciting finding may provide a new route to fabricate a novel turn-on biosensor based on hairpin-templated DNA Ag NCs in the optical imaging and bioanalytical fields.
