Abstract:We developed a digital nucleic acid amplification test (dNAAT) assay for the detection of indicator and pathogenic microorganisms at the point-of-sample collection. The system, named gLAMP, uses polyethylene glycol (PEG) hydrogel as reaction matrix and loop-mediated isothermal amplification (LAMP) technique for target DNA/RNA amplification (Fig. 1). The system achieved similar sensitivity to real-time PCR in virus quantification (Fig. 2), and demonstrated higher tolerance against inhibitors present in natural water samples (e.g., wastewater, stormwater and pond water). gLAMP is fast taking only 30 min from sample-to-answer compared to 2-4 h for real-time PCR and several days to weeks for traditional culture-based detection method. A smartphone based handheld incubation and detection device is under develop to facilitate the field scale application of the technol. Considering its simplicity, sensitivity, and rapidity, gLAMP holds great potential for microbial water quality anal. in some low-resource settings.

Abstract:In this work, we report digital loop-mediated isothermal amplification (LAMP) or reverse-transcription LAMP (RT-LAMP) on a commercial membrane, without the need for complex chip fabrication or use of specialized equipment. Due to the pore size distribution, the theoretical error for digital LAMP on these membranes was analyzed, using a combination of Random Distribution Model and Multivolume Theory. A facile peel-off process was developed for effective droplet formation on the commercial track-etched polycarbonate (PCTE) membrane. Each pore functions as an individual nanoreactor for single DNA amplification. Absolute quantification of bacteria genomic DNA was realized with a dynamic range from 11 to 1.1 × 105 copies/μL. One-step digital RT-LAMP was also successfully performed on the membrane for the quantification of MS2 virus in wastewater. With the introduction of new probes, the positive pores can be easily distinguished from negative ones with 100 times difference in fluorescence intensities. Finally, the cost of a disposable membrane is less than $0.10/piece, which, to the best of our knowledge, is the most inexpensive way to perform digital LAMP. The membrane system offers opportunities for point-of-care users or common laboratories to perform digital quantification, single cell analysis, or other bioassays in an inexpensive, flexible, and simplified way.

Abstract:This work shows that loop-mediated isothermal amplification (LAMP) of nucleic acid can be integrated in an eight-channel microfluidic chip for readout either by the naked eye (as a result of the insoluble byproduct pyrophosphate generating during LAMP amplification) or via absorbance measured by an optic sensor; we call this system microLAMP (microLAMP). It is capable of analyzing target nucleic acids quantitatively with high sensitivity and specificity. The assay is straightforward in manipulation. It requires a sample volume of 0.4 microL and is complete within 1 h. The sensitivity of the assay is comparable to standard methods, where 10 fg of DNA sample could be detected under isothermal conditions (63 degrees C). A real time quantitative microLAMP assay using absorbance detection is possible by integration of optical fibers within the chip.
Integrated and finger-actuated microfluidic chip for point-of-care testing of multiple pathogens

Abstract:<p>The integration of gel-based loop-mediated isothermal amplification (gLAMP) and finger-actuated microfluidic chip (μFAchip) was developed for the simultaneous detection of various different types of bacterial pathogens. The developed μFAchip consists of three PDMS layers attached together by two adhesive tapes. Multiple chambers in the top PDMS layer were used for sample preparation, and the corresponding chambers in the bottom PDMS layer was used for long-term storage of LAMP reagents without DNA templates. The thin PDMS layer in the middle contains cross-shaped cuts as finger-actuated valves for fluid control. To reduce operation steps on the chip, such as pipetting and manipulation of samples, Whatman CloneSaver card was pre-embedded in the top chambers for on-chip DNA extraction and purification. Upon a simple press on the top layer, the finger-actuated valve was opened up, allowing DNA samples on the top layer flow into the bottom reaction chambers for gLAMP reaction. For POCT applications, on-chip LAMP reaction and imaging were conducted on a miniaturized peltier heater and a portable fluorescence imaging system respectively. Under the optimized condition, multiple pathogens were aslo detected simultaneously with high selectivity and sensitivity (as low as 1.6 cells). The developed μFAchip provided a rapid and easy-to-operate platform for gLAMP-based pathogen detection, with the potential for in-field detection, especially in areas with limited resources.</p>

Abstract:Early diagnosis of bacterial causing the disease is important for treatment of patent and preventing the spread of pathogen. Utilizing of POCT devices to detect the pathogens on-site will accelerate the diagnosis of infectious disease. By using loop-mediated-amplification, we developed a microfluidic chip for multiplex detection of three bacterial, where the samples were driven by negative pressure were loaded quickly. The performance of the device was preliminarily evaluated. The specificities of the detections were demonstrated. And the LOD for Escherichia coli, Staphylococcus aureus and Pseudomonas aeruginosa were measured as 17.15, 5.67 and 16.47 ng/μL, respectively. Abstract:Loop-mediated isothermal amplification (LAMP) is a novel nucleic acid amplification method. Compared with the widely utilized polymerase chain reaction (PCR), LAMP has higher speed and efficiency as well as lower requirement for system temperature control because the whole amplification process is isothermal and no efforts are needed to switch between different temperatures. In this paper, we designed and fabricated different kinds of polycarbonate (PC) microfluid chips, explored appropriate reaction condition for LAMP in microenvironment (1 nL → 10 μL), and developed a microfluidic isothermal amplification detection system. The DNA optimal amplification temperature is obtained; the starting time of exponential amplification of DNA is put forward farther. The optimal condition of DNA amplification in microenvironment, with a little reaction materials and early starting exponential amplification time of DNA are very important for clinic DNA detection and the application of Lab-on-a-Chip.

Abstract:Although culture-based identification of bacteria is the gold-standard for the diagnosis of infectious diseases, it is time consuming. Recent advances in molecular diagnostics and microfluidic technologies have opened up new avenues for rapid detection of bacteria. Here, we describe a centrifugal-microfluidic chip for the detection of bacteria by integrating the cell lysis, clarification, and loop-mediated amplification (LAMP). The major advantages of this chip are as follows. Firstly, bacteria lysis was innovatively achieved by rotating a pair of magnets to generate bead-beating while the chip was kept stationary during lysis, which simplified the chip design because no additional valve was needed. Secondly, the on-chip assay time was short (within 70 min), which was competitive in emergency situations. Thirdly, results of the analysis can be interpreted by using a fluorescence detector or by the naked-eye, making it versatile in many areas, especially the resource-limited areas. The on-chip limits of detection of six types of bacteria were valued by gel electrophoresis, showing the similar results compared to the bench-top LAMP protocol. This chip can be used for rapid, sensitive, accurate and automated detection of bacteria, offering a promising alternative for simplifying the molecular diagnostics of infectious diseases.

Abstract:A digital microfluidic (DMF) system has been developed for loop-mediated isothermal amplification (LAMP)-based pathogen nucleic acid detection using specific low melting temperature (Tm) Molecular Beacon DNA probes. A positive-temperature-coefficient heater with a temperature sensor for real-time thermal regulation was integrated into the control unit, which generated actuation signals for droplet manipulation. To enhance the specificity of the LAMP reaction, low-Tm Molecular Beacon probes were designed within the single-stranded loop structures on the LAMP reaction products. In the experiments, only 1 μL of LAMP reaction samples containing purified Trypanosoma brucei DNA were required, which represented over a 10x reduction of reagent consumption when comparing with the conventional off-chip LAMP. On-chip LAMP for unknown sample detection could be accomplished in 40 min with a detection limit of 10 copies/reaction. Also, we accomplished an on-chip melting curve analysis of the Molecular Beacon probe from 30 to 75 °C within 5 min, which was 3x faster than using a commercial qPCR machine. Discrimination of non-specific amplification and lower risk of aerosol contamination for on-chip LAMP also highlight the potential utilization of this system in clinical applications. The entire platform is open for further integration with sample preparation and fluorescence detection towards a total-micro-analysis system.

Abstract:Rapid detection of foodborne pathogens is critical to assure food quality. In this study, a digital microfluidic (DMF) chip in combination with loop-mediated isothermal amplification (LAMP) was developed for multiplex detection of four common foodborne pathogens. The DMF chip contains ten reaction chambers with dehydrated primers targeting different genes for simultaneous amplification by LAMP in the volume of 2 μl/reaction with a detection limit of 102 CFU/ml for all target bacteria according to the 3σ criteria. Using spiked milk for validation, as low as 103 CFU/ml of all four pathogenic bacteria were detected simultaneously in a single test within 50 min. The proposed method exhibited higher sensitivity to the commercial benchtop LAMP method with the advantages of simpler operation, high efficiency, and miniaturization, showing great potential for point-of-care (POC) testing of various foodborne pathogens.

Abstract:BACKGROUNDA rapid detection system for multiple pathogens that combines loop-mediated isothermal amplification (LAMP) technology and microfluidic chip technology was established.METHODSPrimers were designed for the specific conservative genes of the multiple pathogens. A rapid detection method for multiple pathogens based on LAMP technology was established using the primer screening and optimization of reaction conditions. The microfluidic chip was designed. manufactured, and combined with the LAMP method for detection pathogenic bacteria as detected by a chip detector. After this, the detection limit and anti-interference ability of the chip were evaluated, and the accuracy of chip was verified by clinical samples.RESULTSA rapid microfluidic detection system for Staphylococcus aureus, Escherichia coli, Pneumoniae klebsiella, Shigella, Methicillin-resistant Staphylococcus Aureus (MRSA) and Candida albicans was established. The detection limits of the 6 strains above were 6.95, 44.6, 3.89, 15.33, 16.45, and 463 pg/µL, respectively; there was no cross-reaction with the other 15 strains; analysis of ROC curve showed the best cut-off values for the 6 strains are 38.5, 21.25, 31.5, 36.5, 22.5 and 33.75 respectively and the area under the curve for the 6 strains was 0.91, 0.91, 0.83, 0.97, 0.96, and 0.9, respectively, as analyzed by receiver operating characteristic curve (ROC). A total of 278 clinical samples collected including blood, urine, sputum and drainage fluid were analyzed, and the total coincidence rates were 0.91, 0.83, 0.75, 0.99, 0.92 and 0.76, respectively.CONCLUSIONSThe establishment of microfluidic detection chips for multiple pathogen types can be used for the rapid detection of bacteria and may be particularly useful in environments with the limited equipment and personnel, such as infection sites, grassroots hospitals, disaster area rescue, etc.

Abstract:Detection of blood-borne pathogens such as hepatitis C virus (HCV), hepatitis B virus (HBV) and human immunodeficiency virus (HIV) is essential to ensure the safety of blood transfusion. However, traditional PCR-based pathogen nucleic acid detection methods require relatively high experimental facilities and are difficult to apply in areas with limited resources. In this study, a self-driven microfluidic chip was designed to carry out multiplex detection of HBV, HCV and HIV by using loop-mediated isothermal amplification (LAMP). Benefitting from the air permeability of the polydimethylsiloxane material, the chip could accomplish sample loading within 12 min driven by the pressure difference between the reaction chambers and vacuum chambers in the chip without using pumps or any injection devices. Multiplex detection is achieved by presetting LAMP primers specific to different targets in different reaction chambers. Calcein was used as an indicator to indicate the positive amplification reaction, and the result can be recorded by a smartphone camera. After 50 min of isothermal amplification at 63 °C, 2 copies/μL of HBV, HCV and HIV target nucleic acids could be detected. The results of HBV detection of 20 clinical plasma samples by using the chip are consistent with that of the qPCR-based kit, indicating that the LAMP-based self-driven chip has the clinical application potential for blood-borne pathogen detection, especially in resource-limited areas.

Identifying Multiple Bacterial Pathogens by Loop-Mediated Isothermal Amplification on A Rotate & React Slipchip

Abstract:A rotate & react SlipChip (RnR-SlipChip) was developed for simultaneous visual detection of multiple bacterial pathogens by loop-mediated isothermal amplification (LAMP). The SlipChip system consists of two round PDMS-glass hybrid chips that are assembled coaxially by a plastic screw-nut suite. After sample loading, one-step rotation allowed immediate mixing and reaction of multiple bacteria samples with LAMP reagents on the chip. A home-built peltier heating device was used to implement the isothermal control by an advanced RISC machines (ARM) processor. Under the optimized LAMP conditions, a fluorescent signal-to-noise ratio of about 5-fold and a detection limit of 7.2 copies/pi genomic DNA were achieved. Furthermore, five common digestive bacterial pathogens including Bacillus cereus, Escherichia coli, Salmonella enterica, Vibrio fluvialis and Vibrio parahaemolyticus, were visually identified using the established method in 60 min with a success rate of 100%. The developed RnR-SlipChip provided a rapid, simple-to-use and cost-effective solution for pathogenic bacteria detection, which holds high potential for clinical diagnosis especially in resource-limited areas. Abstract:This report shows that loop-mediated isothermal amplification (LAMP) of nucleic acid can be integrated on a laser etched indium tin oxide (ITO) electrode-based multiplex microfluidic chip for real-time quantitative differentiation of bacteria; we call this technique microfluidic multiplex electrochemical LAMP (μME-LAMP) system. Three important acute upper respiratory tract infections (URTI) related bacteria, namely Mycobacterium tuberculosis (MTB), Haemophilus influenza (HIN), and Klebsiella pneumonia (KPN) were chosen for this study. We monitored the amplification process by measuring and analyzing the electrochemical signal of methylene blue (MB) through eight etched ITO electrochemical reactors. The results indicated that this assay with the ability of analyzing multiple genes qualitatively and quantitatively is highly specific, operationally simple, and cost/time effective. It exhibits high sensitivity with detection limits of 28, 17, and 16copiesμL−1 for MTB, HIN, and KPN, respectively. The whole differentiation can be finished in a short time of 45min, which has the potential to apply in clinical diagnosis.

Abstract:The integration of loop-mediated isothermal amplification (LAMP) onto a microfluidic chip adds more simplicity and portability for food safety control. However, this system for multiple-target detection was less used on foodborne bacteria. Here, we utilized a ten-well microfluidic chip with pre-loaded LAMP primer sets for the quantitative and qualitative detection of Salmonella, Staphylococcus aureus, Escherichia coli O157:H7, and Shigella. The specificity and sensitivity of designed primers targeting sirA, spA, fliC, and ipaH genes were validated. Using regular tubes and the ten-well microfluidic chips, these four pathogens could be simultaneously detected within 45 min by LAMP with fluorescent and colorimetric readouts, respectively. Finally, the results demonstrated that the limit of detection reached 8 x 10(3) CFU mL(-1) genomic DNA with a recovery rate of 86.1%similar to 110%. In summary, our microfluidic chip platform displayed obvious advantages in time-saving, cost-effectiveness, and sensitivity, which is applicable for in-field monitoring of food pathogens.
LAMP-on-a-chip: Revising microfluidic platforms for loop-mediated DNA amplification

Abstract:Nucleic acid amplification for the detection of infectious diseases, food pathogens, or assessment of genetic disorders require a laboratory setting with specialized equipment and technical expertise. Isothermal deoxyribonucleic acid amplification methods, such as loop-mediated isothermal amplification (LAMP), exhibit characteristics ideal for point-of-care (POC) applications, since their instrumentation is simpler in comparison with the standard method of polymerase chain reaction. Other key advantages of LAMP are robustness and the production of pyrophosphate in the presence of the target gene, enabling to detect the reaction products using the naked eye. Polymerase inhibitors, presented in clinical samples, do not affect the amplification process, making LAMP suitable for a simple sample-to-answer diagnostic systems with simplified sample preparation. In this review, we discuss the trends in miniaturized LAMP techniques, such as microfluidic, paper-based, and digital with their advantages and disadvantages, especially for POC applications alongside our opinion of the future development of miniaturized LAMP.

Abstract:This study aimed at developing a portable multi-channel turbidity system (21 cm in length, 15.5 cm in width and 11.5 cm in depth) by real-time loop-mediated isothermal amplification (LAMP) method for rapid detection of pathogens. The developed system herein includes temperature control unit, photoelectric detection unit, turbidity calibration unit, power management unit, human machine unit, communication unit and ARM-based microcontroller. The coefficient of variation for eight channels is less than 0.25% in noise analysis. Legionella bacteria (LEG) and H7 subtype virus (H7) were successively detected by the designed and developed system within 60 minutes. Moreover, its specificity for LEG is satisfactory and its sensitivity for H7 is 10 copies/mL. Besides, this system for point-of-care diagnosis allows a rapid, small size, low cost, and automatic detection with the characteristics of high-efficiency, excellent stability and high uniformity.
A New Simplified Sequence-Dependent Loop-Mediated Isothermal Amplification (LAMP) Detection Method

Abstract:Fluorescence dye-based loop-mediated isothermal amplification (LAMP) is a sensitive nucleic acid detection method, but is limited to single-plex detection and may yield non-specific signals. In this study, we propose a bifunctional probe-based real-time LAMP amplification method for single-plexed or multiplexed detection. The bifunctional probe is derived by modifying the 5′ end of the fluorophore and an internal quencher on one of the LAMP primers; therefore, it can simultaneously be involved in the LAMP process and signal amplification. The fluorescence intensity undergoes a cumulative exponential increase during the incorporation of the bifunctional probe into double-stranded DNA amplicons. The bifunctional probe-based LAMP method is simplified and cost-effective, as the primer design and experimental operations align entirely with the ordinary LAMP. Different from other current probe-based methods, this method does not require additional enzymes, sequences, or special probe structures. Also, it is 10 min faster than several other probe-based LAMP methods. The bifunctional probe-based LAMP method allows the simultaneous detection of the target Vibrio parahaemolyticus DNA and the internal amplification control in a one-pot reaction, demonstrating its potential for multiplexed detection.

Abstract:A major goal in the development of point-of-care (POC) devices is to build them as portable to provide a rapid and effective determination for disease pathogens. In nucleic acid testing, an optical detection system used to monitor the product of nucleic acid amplification has always been a bulky accessory. In this work, we developed a handheld, automatic and detection system-free thermal digital microfluidic (DMF) device for DNA detection by loop-mediated isothermal amplification (LAMP). Droplet manipulation and real-time temperature control systems were integrated into a handheld device. The control software could be installed into any tablet and communicate with the device via Bluetooth. In the experimentation, we loaded 2-μl samples with an electrowetting force into sandwich-structured DMF chips, thereby considerably reducing reagent consumptions. After an on-chip LAMP reaction, we added a highly concentrated SYBR Green I droplet and mixed it with a reaction droplet to enable product detection with the naked eye. This step prevented aerosol contamination by avoiding the exposure of the reaction droplet to the air. Using a blood parasite Trypanosoma brucei as a model system, this system showed similar results as a commercial thermal cycler and could detect 40 copies per reaction of the DNA target. This low-cost, compact device removed the bulky optical system for DNA detection, thus enabling it to be well suited for POC testing.
