Application of Genechip Technology in Identification of Metastasis-Associated Genes for Hepatocellular Carcinoma

Abstract:Objective To identify genes associated with metastasis of hepatocellular carcinoma (HCC) in a genome wide scale. Methods The gene expression profiles of 20 HCC with and without intra hepatic metastasis (tumor thrombi in portal vein) were analyzed using genechip technology. The genechips were fabricated at the National Cancer Institute (NCI). Each genechip contained 9180 genes. The fluorescent targets were prepared by a direct labeling approach using two kinds of fluorescences as following: 100 μg of total RNA from non cancerous liver tissue was labeled with Cy3 dUTP and 200 μg of total RNA from HCC was labeled with Cy5 dUTP. The targets were mixed together and hybridized with the genes on the genechips. The Class Comparison Tool, a supervised machine learning algorithm of BRB ArrayTools software developed by NCI, was used to find genes differently expressed between HCC with and without intrahepatic metastasis. Results A total of 224 significant genes were found differently expressed between HCCs with and without intrahepatic metastasis (P0 002) and 36 top genes were sorted from them. Many of the 36 top genes belonged to cell adhesion and matrix degradation, such as osteopontin, alpha 9 integrin, interleukin 2 receptor, serine proteinase inhibitor member 5, matrix metalloproteinase 9, leukocyte immunoglobulin like receptor A member 2 and CD37 antigen etc., which might play an important role in HCC metastasis. Conclusions Genechip is a bio molecular technology to analyze genetic information with high throughput and the changes of genes in cell adhesion and matrix degradation may play an important role in HCC metastasis.
