Abstract:DNA computing model plays an important role in the study field of DNA computing.It is significance to study DNA computing model.In the paper,first DNA computing model history is reviewed.Then the mechanism of DNA computing starting with DNA basic structure,and the process of DNA computing is analyzed in detail,thereby,basic concepts of DNA computing models are summed up.DNA computing models are classified by DNA molecule configuration of DNA computing,and theory and application for all sorts of DNA computing models are analyzed in detail.

Abstract:The development in computer science has brought a great impetus to the advance of human society. However, as the manufacturing process goes to the limit, there is an urgent need to find a new computing system to meet the growing demand for computing. DNA computing has attracted great attention due to its advantages in huge information storage, large scale parallelism and very low energy consumption. Many different models have been established ever since the experimental implementation of solving a 6 vertices Hamilton pathway problem by Adleman in 1994. In this paper, a brief introduction to the basic principles and experimental operations in DNA computing is first given, and the theories in this field are illustrated, including the DNA sequence design, complexity of different models and the proof of universal computing power. Moreover, the models regarded as breakthroughs in the field are summarized. All the models are classified based on the specific means in conducting the experiment, and reviewed according to different classes. More detailed descriptions are further set forth for a classical model in each class. At last, a prospect is made based on our work in this area.

Abstract:This paper begins with introducing fundamental concepts about DNA computing, then sums up some recent theoretical results of DNA computing and indicates the main research issues of the DNA computing and its application fields. Although DNA computing has powerful ability in parallel processing, unfortunately biological manipulation is so difficult that to date, only some simple computations have been carried out in DNA. Much work remains to be done on the containment and correction of errors and also attentions must be paid to the simplification of the manipulation of DNA. The paper points out that simulation methods and algorithms to handle the errors in biological operation are necessary for pushing the DNA computing into practice.

Abstract:Biomolecular computing,including DNA computing,RNA computing and protein computing,is a kind of computing mode of information processing whose “data” is biomolecule.In addition,the biomolecular computing mode using PNA molecule as “data” was presented.This paper does not discuss PNA computing,RNA computing and protein computing because their research results are less.Clearly,it is a foundation problem to know well the structure and character of the “data”(that is DNA molecules)in DNA computing.So,this paper mainly discusses the structure and characters of several type of DNA molecule.We usually adopt different DNA molecule for different problem or models.Now,the main kinds of DNA molecules used in DNA computing are single,double and sticker terminal DNA molecules.Secondly,the DNA molecules used in DNA computing have also hairpin DNA molecules and plasmid DNA molecule.Especially,the relationship between the “data”(DNA molecule)and corresponding biomolecular model is disscuss.

Abstract:Much effort has been made to solve computing problems by using DNA—an organic simulating method, which in some cases is preferable to the current electronic computer. However, No one at present has proposed an effective and applicable method to solve addition problem with molecular algorithm due to the difficulty in solving the carry problem which can be easily solved by hardware of an electronic computer. In this article, we solved this problem by employing two kinds of DNA strings, one is called result and operation string while the other is named carrier. The result and operation string contains some carry information by its own and denotes the ultimate result while the carrier is just for carrying use. The significance of this algorithm is the original code, the fairly easy steps to follow and the feasibility under current molecular biological technology. Abstract:DNA computing is a hot research topic in recent years. Formalization and verification using theories(π-calculus, bioambients, κ-calculus and etc.) in Computer Science attract attention because it can help prove and predict to a certian degree various kinds of biological processes. Combining these two aspects, formal methods can be used to verify algorithms in DNA computing, including basic arithmetic operations if they are to be included in a DNA chip. In this paper, we first introduce a newly-designed algorithm for solving binary addition with DNA, which contributes to a unit in DNA computer processor, and then formalize the algorithm in κ-calculus(a formal method well suited for describing protein interactions) to show the correctness of it in a sense, and a sensible example is provided. Finally, some discussion on the described model is made, in addition to a few possible future improvement directions.

Abstract:Biomolecular computing is computation at the molecular scale, using biotechnology engineering techniques. Recently, Many scientists in different fields are interest in DNA computer model based on reaction of biochemistry Because DNA computer has been formed a new science field. The studying and making DNA computer needs many science subjects such as biological engineering, computer science, mathematics, physics, chemistry, information science, micro electronics, laser technology, and control science, etc. Based on this, the advances of DNA computer are considered in detail in this four part paper such as fundamental principle, several models of DNA computing, and difficulties. In this paper, authors discuss the fundamental principle, introduce the notion of biological computing system, and summarize in detail the applications of DNA computing to some NP complete problems in Graph Theory and Optimizations, such as directed Hamiltonian Path problem, satisfaction problem, maximal clique and maximal independent problem, 0 1 programming problem, etc.

Abstract:A DNA computing model is established which simulates the mechanism of the ligation between target gene and vector molecular.The main idea is to study the DNA computing system which is based on vector molecular.This model that based on the theory of splicing systems extends contextual insertions/deletions model from linear molecular to circular plasmids,and simulates the insertion/cutting operation with single restriction enzymes.Finally,the operation's expression ability of Turing machine properties is proved.

Abstract:In this paper,a new model of DNA computing based on triple helix DNA structure is presented.Due to the rapid developing of DNA computing and the biological function and biochemical properties of triple helix DNA in last ten years,we think of exploring the possibility and feasibility of solving some NP-complete problems,such as SAT problem,with this peculiar DNA structure.Sequence-specific recognition of double-stranded DNA by oligodeoxyribonucleotides(ODN)-directed triple helix(triplex) formation mediated by RecA protein is used to carry out the algorithm.And in this way,the errors in computation will be decreased.On the basis of experimental method of molecular biology,the algorithm is effective and fairly feasible.

Abstract:DNA computing is a new method of simulating molecular biology structure of DNA by means of molecular biology technological. This method suggests a new way of solving an NP-complete problem. Logic calculus of Discrete Mathematics has been applied to analysis of cases, in particular, on information handling. In the paper, we have solved a problem of analysis of cases with fluorescence labeling technique based on surface, which is an attempt to apply DNA computing to analysis of cases. Our method has some significant advantages such as simple encoding, low cost, and short operating time.

Abstract:DNA strand replacement and fluorescence labeling are new technique in the area of biological computing.And they both have the advantage of operating simply,so they became common methods in DNA computing.DNA Self-assembly algorithm is a new computing model based on molecule which is regard as data storage and operator.In order to improve the specificity and detection sensitivity of self-assembly algorithm,we introduced both DNA strand replacement technique and fluorescence labeling into the self-assembly algorithm for the first time,and proposed a new DNA computing model to solve 0-1 programming problem. Compared with the previous DNA computing model,The model have some significant advantages such as improving the reliability and accuracy of the arithmetic,and it can reduce the solution space gradually,thereby reduced the complexity of operation,furthermore,it make the detection method flexibly,and easy to be used for the other self-assembly algorithm model.

Abstract:With the progressive scale-down of semiconductor's feature size, people are looking forward to More Moore and More than Moore. In order to offer a possible alternative implementation process, people are trying to figure out a feasible transfer from silicon to molecular computing. Such transfer lies on bio-based modules programming with computer-like logic, aiming at realizing the Turing machine. To accomplish this, the DNA-based combinational logic is inevitably the first step we have taken care of. This timely overview paper introduces combinational logic synthesized in DNA computing from both analog and digital perspectives separately. State-of-the-art research progress is summarized for interested readers to quick understand DNA computing, initiate discussion on existing techniques and inspire innovation solutions. We hope this paper can pave the way for the future DNA computing synthesis.

Abstract:A molecular computer for logical control of gene expression is an essential research field of DNA computing.In this paper,with its characteristic especially being antisense medica-tion,DNAzyme technique is used in construction of DNA computing model as basis material.Furthermore,a DNA computing model is designed to control H-ras gene expression,and this model also has potential to control other over expressed genes.Benefited from the massive paral-lelism and intelligence feature of DNA computing,this model explores further application of DNA computing to control of gene expression.

Abstract:Recently, DNA assembly based nano-devices have been developed to accomplish certain functions such as molecular messages sensing, detecting and logic computing. It has been proved to be a novel hot topic on molecular biology. In this paper, we utilize DNA to construct a logical computing device using a dumbbell-shaped origami structure, where cocaine-detecting biosensor cooperating with fluorescence probe was also established. The important roles of dumbbell-shaped structure in the model are as follows: the core structure of the model and linking components to effectively improve the local concentration of the substrate. Notably, the increase of local concentration can greatly improve the efficiency of the reaction, thus shortening the reaction time of the logic gates and molecular sensors. Compared to the existing logic computing models which mainly use oligonucleotides to realize calculating functions, the superiority of our design is that the DNA nicking enzymes are also introduced to perform computing functions.

Abstract:Sticker model is one of the basic models in the DNA computer models. This model is coded with single-double stranded DNA molecules. It has the following advantages that the operations require no strands extension and use no enzymes; What’s more, the materials are reusable. Therefore it arouses attention and interest of scientists in many fields. In this paper, we will systematically analyze the theories and applications of the model, summarize other scientists’ contributions in this field, and propose our research results. This paper is the theoretical portion of the sticker model on DNA computer, which includes the introduction of the basic model of sticker computing. Firstly, we systematically introduce the basic theories of classic models about sticker computing; Secondly, we discuss the sticker system which is an abstract computing model based on the sticker model and formal languages; Finally, extend and perfect the model, and present two types of models that are more extensive in the applications and more perfect in the theory than the past models: one is the so-called k-bit sticker model, the other is full-message sticker DNA computing model.

Abstract:DNA computing maps the instances of a reality problem onto specific nucleic acid mol-ecules and protocols so that the result contains the answers to the problem's instances to enable successful extraction.Good DNA sequences prevent unwanted hybridization errors during the computation and enable easy retrieval the answers in the extraction phase.At first,the paper in-troduces two typical nucleic acid sequence methods,free energy based method and Hamming dis-tance based method,and analyzes the influence of constraints on the quality of DNA sequences.In addition,the paper has compared the integrity and computational cost of two methods for ex-cluding the non-specific hybridization sequence.At last,the paper analyzes the efficiency of two nucleic acid sequence design methods.Through the comparison we can see that the Hamming dis-tance based DNA sequence design method can only approximately estimate the thermodynamic stability of DNA hybridization,and can not be a perfect substitute for the minimum free energy method.Further analysis shows that when only consider the free energy of Watson-crick base pairs,the calculation of free energy will be equal to the Hamming distance method.So,if the precision satisfied the requirement of experiment,Hamming distance based DNA sequence design method,not only can effectively distinguish between specific and non-specific hybridization,and effectively reduce the amount of calculation,improve the efficiency of the DNA sequence designing.
