Abstract:In this paper comparison of the four methods for isolating genomic DNA from cotton was studied. The results showed that both the modified SDS(sodium dodecyl sulphate) and CTAB(cetyl triethyl ammonium bromide) methods for isolating genomic DNA from cotton were better than the original SDS and CTAB methods. The Yield of genomic DNA was not only related to extraction methods, but also to the positions sampled from cotton plants. DNA yield of modified CTAB method was higher than that of modified SDS method. The yields of isolation of genomic DNA from the positions of cotton plants was in order: anther petalleave fiber. The cotton genomic DNA isolated by the modified methods could not only be digested by enzyme, but also to meet a demand for study of subsequent molecular such as SSR(simple sequence repeats) and AFLP(amplified fragment length polymorphism) analysis.

Abstract:DNA extraction is the first committed step in every molecular biological endeavour. This biomolecule can be isolated from any biological material for subsequent downstream processes. Most available protocols for nucleic acid extraction entail the use of either lyophilized tissues or liquid nitrogen in tissue grinding. These procedures pose a major limitation in the use of such protocols, especially in parts of the world where liquid nitrogen and freeze-dryer are not only expensive, but also very difficult to procure. The current study was an attempt to optimize DNA extraction procedure from African yam bean ({Sphenostylis stenocarpa Hochst ex. A. Rich.}Harms) tissues, employing the sodium dodecyl sulphate (SDS)-phenol method,without the use of lyophilization or liquid nitrogen grinding.The effect of grinding leaf tissue with acid washed sand in the protocol, phenol extraction, precipitating temperatures, ammonium acetate washing on DNA purity and yield were investigated. Spectrophotometric analysis was used to determine purity and DNA yield of extracts. The results showed that grinding plant tissue with acid-washed sand and precipitation at -20 oC significantly improved DNA yield and a single phenol treatment was sufficient for obtaining a pure extract. Comparatively, leaf was preferred to root and stem tissues for DNA extraction. The findings from this study indicated that high quality DNA could be extracted from African yam bean tissues without the costly use of liquid nitrogen or lyophilization.

Abstract:A simple protocol was established for DNA extraction using etiolated rice seedlings, whereby rice DNA was directly extracted in 0.5 mol/L NaOH solution in a single eppendorf tube. Results of comparative PCR analyses and electrophoresis showed that the DNA extracted using this method was as good and useful as that using standard CTAB method.

Abstract:This study presents enzyme-assisted aqueous extraction (EAAE) method for oil extraction from soybean. Parameters for EAAE of oil with 1398 neutral protease were optimized through single-factor and orthogonal test. Soybean oil (yield, 80.2% w/w) was achieved under following optimized conditions: enzyme (conc., 840 IU / g soybean; pH, 7.0); enzymatic hydrolysis (temp., 45 degrees C; time, 1.5 h); ratio of petroleum ether to soybean oil. 4:1(v/w); extraction (temp., 30 degrees C; time, 15 mm; pH, 4.5); and centrifugation force, 1400xg.

Abstract:[Objective] The paper was too explore and compare methods of DNA extraction from raw soybean milk.[Method] Taken the soybean milk purchased from market as the material,pyrolysis method,isopropanol precipitation method,CTAB method,SDS method,high-salt low-pH and guanidine isothiocyanate method,as well as their improved methods were used to extract genomic DNA,and the extraction effects of these methods were compared by detecting the DNA using optical density,agarosegel electrophoresis and polymerase chain reaction（PCR）methods.[Result] The genomic DNA extracted by all methods except isopropanol precipitation method could be used in PCR reaction.Meanwhile,the high DNA concentration and purity will be gained by different methods in the order of high-salt low-pH method,high-salt low-pH method,improved CTAB method,improved isopropanol precipitation method,guanidine isothiocyanate method and improved pyrolysis method.[Conclusion] These methods are simply to operate,fast to gain results,and suitable for the extraction of total DNA from raw soybean milk.

Abstract:In the present study, to find out the better methods of soybean milk DNA extraction for the molecular marker analysis of high quality and sufficient samples, the extraction method of genomic DNA from soybean milk purchased from market was optimized. There are 12 methods used in the extraction of DNA, in which pyrolysis, high-salt low-pH, and adding assistant agents such as isopropyl alcohol, CTAB, SDS or GuSCN, and their modified methods were involved. The effects of different methods were compared by detecting the DNA by optical density, agarosegel electrophoresis and polymerase chain reaction (PCR). Results showed that the genomic DNA extracted by all methods except for CTAB method could be used in PCR reaction. Meanwhile, the better DNA concentration and purity will be gained by different methods in the order of High-salt low-pH method, modified SDS method, modified CTAB method, modified High-salt low-pH method and GuSCN method. These methods are simply to operate, fast to gain results, and suitable for the extraction of total DNA from cooked soybean milk.

Abstract:Using soy protein as a model and deep eutectic solvent as the extraction solvent, the effects of key factors on the extraction of soy protein based on monitoring its molecular properties were systematically studied. The conditions for the recovery of soy protein from deep eutectic solvents were explored and optimized using the response surface methodology. In addition, the influence of the deep eutectic solvent on the structure and physicochemical properties of soy protein was studied using various characterization techniques. The results showed that the hydrogen bonding interaction in the deep eutectic solvent could affect the protein extraction, and the hydrophobic interaction also played an important role in the protein extraction. Moreover, the deep eutectic solvent caused protein denaturation and other changes in the protein, thus affecting the further applications of soy proteins. A Protocol for Extraction of High-quality RNA and DNA from Peanut Plant Tissues

Abstract:Peanuts are an increasingly important global food source. However, until recently the lack of effective protocols for the extraction of nucleic acids has made molecular studies of peanut development and maturation difficult. Here, we describe a method to isolate high-quality RNA and DNA from peanut tissue and have successfully applied this method to peanut plant roots, stems, leaves, flowers, and seeds. Spectrophotometric analysis showed that the average yields of total RNA from 100 mg of peanut materials ranged from 24.52 to 74.6 μg, and those of genomic DNA from the same tissues ranged from 23.47 to 57.68 μg. Using this protocol, we obtained OD260/280 values between 1.9 and 2.0 and isolated RNA which could be reverse transcribed in a manner suitable for RT-qPCR and expression analysis. In addition, genomic DNA isolated using this method produced reliable restriction enzyme digestion patterns and could be used for Southern blot hybridization.

Abstract:DNA extraction innovation is full of potential. Plant fiber‐based adsorbents show several times stronger DNA capturing ability than classic materials, and magnetic ionic liquid‐based DNA extraction has gathered attention lately. The extraction of trace DNA, extrachromosomal circular DNA, cell‐free DNA, and microbial community DNA is seeking for better extraction approaches. DNA extraction, playing an irreplaceable role in molecular biology as it is an essential step prior to various downstream biological analyses. Thus, the accuracy and reliability of downstream research outcomes depend largely on upstream DNA extraction methodology. However, with the advancement of downstream DNA detection techniques, the development of corresponding DNA extraction methods is lagging behind. The most innovative DNA extraction techniques are silica‐ or magnetic‐based. Recent studies have demonstrated that plant fiber‐based adsorbents (PF‐BAs) have stronger DNA capturing ability than classic materials. Moreover, magnetic ionic liquid (MIL)‐based DNA extraction has gathered attention lately, and extrachromosomal circular DNA (eccDNA), cell‐free DNA (cfDNA), and microbial community DNA are current research hotspots. These require specific extraction methods, along with constant improvements in the way they are used. This review discusses the significance as well as the direction of innovation of DNA extraction methods to try to provide valuable references including current status and trends for DNA extraction.

Abstract:Работу проводили в 2023 году в лаборатории молекулярно-генетических исследований ФГБНУ ФНЦ ВНИИМК. Соя — высокобелковая масличная культура. Её семена содержат большое количество масла, полисахаридов, белков и полифенолов, из-за которых довольно трудно получить ДНК, пригодную для проведения ПЦР, с помощью обычных протоколов выделения ДНК. Поэтому наиболее часто в исследованиях по изучению ДНК сои для выделения используют проростки или листья вегетирующих растений. Однако возможность выделения ДНК из листьев зависит от сезона, а проращивание семян занимает время, что увеличивает продолжительность исследования. Целью исследования были подбор быстрого и надёжного протокола экстракции ДНК из растений сои и оценка его эффективности для генетической паспортизации сортов сои. Материалом для исследования служили разные части растений сои сорта Пума (ФГБНУ ФНЦ ВНИИМК): осевые органы зародышей семян; корешки, гипокотили и семядоли семидневных проростков и настоящих листьев; исследование проводили на автоматической станции с помощью коммерческого набора реагентов для экстракции ДНК. Качественную и количественную оценку экстрагированной ДНК осуществляли методами спектрофотометрии, флуориметрии и электрофореза. Были проведены ПЦР для проверки выделенной ДНК на пригодность к ПЦР-анализу. Исследование показало, что для ПЦР выделение ДНК можно проводить из любого типа растительного материала. Однако наиболее чистый и концентрированный препарат был получен из осевых органов зародышей семян. Кроме того, использование этой части растения для выделения ДНК обеспечивало самую высокую скорость анализа за счёт исключения этапа проращивания семян. Таким образом, для генетической паспортизации сортов сои наиболее эффективным является экстракция ДНК из осевых органов зародышей семян. This research was conducted at the Laboratory of Molecular and Genetic Investigations of the Federal Research Center “The All-Russian Research Institute of Oil Crops n. a. V. S. Pustovoyt” in 2023. Soybean is an oil crop with high protein content. Its seeds are rich in oil, polysaccharides, proteins and polyphenols which significantly affects the yield and quality of isolated DNA for PCR when using standard extraction protocols. That is why, seedlings and leaves are often used for DNA analyses. However, leaf samples are only available in certain seasons, and seed germination takes time increasing the duration of an experiment. The aim of this research was to design a fast and reliable protocol for DNA extraction from soybean as well as to test its effectiveness for the genetic passportization of the crop. Different soybean parts of the Puma variety (Federal Research Center “The All-Russian Research Institute of Oil Crops n. a. V. S. Pustovoyt”)were selected for this study: organs of an embryonic axis, roots, hypocotyls and cotyledons of seven-day-old seedlings and true leaves. DNA was extracted using an automatic extraction and purification system and commercial kit. The quaity and quantity of isolated DNA were evaluated via spectrophotometry, fluorimetry and electrophoresis. The DNA from all the material types was suitable for PCR but the one of the best quality and highest concentration was obtained from the embryonic axis. In addition, the DNA isolation from the embryonic axis was the most time-efficient since it lacked the need for seed germination. Therefore, DNA extraction from the embryonic axis was shown to be the most effective for genetic passportization.

Abstract:High quality genomic DNA from microorganism is the precondition of genetic manipulation.Now many methods for the extraction of genomic DNA are developed according to different research object and intention.Three kinds of methods widely applied are compared and reformed in isolation of genomic DNA from microorganism.And effective methods for extracting high pure genomic DNA are established considering different cell wall components.Genomic DNA gained by three different methods above is specifically amplified and clear band is observed by agarose gel electrophoresis,which is convenient to genetic manipulation later.

Abstract:Isoflavones in the soybean plumula has been extracted by hot water, studies show this technology is convenient and feasible, and the extraction efficiency and purity can satisfy the experiment requirement; HPLC is also used to identify the components of isoflavones in the extraction solution. After refined by macroporous and extracted by ethyl acetate three times, the purity of soybean isoflavones exceeds 60%.

Abstract:High-quality DNA is a prerequisite for a range of molecular biology experiments and thus DNA extraction is one of the most important steps for several downstream experiments. DNA isolation directly from seeds could save time and effort, particularly for large-scale experiments where growing and maintaining multitude of genotypes in parallel is cumbersome. However, seeds often contain polysaccharides, polyphenols, mucilage, oils, etc., which cause DNA extraction from seeds difficult and sometimes a research limiting step. In the present study, we have considered many previous protocols and optimized these methods to devise a general method for extraction of DNA from the seeds of diverse plant genera. The new SGS buffer (sucrose, glycerol and sodium dodecyl sulphate) was used to extract intact DNA from seeds with yield and quality better than in the previous protocols. Moreover, the proposed protocol is devoid of hazardous and expensive reagents and can be scaled up.

Abstract:Rapid and inexpensive preparation of genomic DNA from rice seeds for marker-assisted selection and seed purity estimation is a major bottleneck for plant breeders. Here, we describe a high-throughput method that provides DNA at sufficient quantity and quality for these applications. Optimization of buffer composition and individual protocol stages allow processing of 384 samples within 2 h, yielding templates that reliably support downstream polymerase chain reaction of single copy amplicons up to 1.2 kb.

Abstract:A method of extracting soil total DNA was developed. Using DNA fingerprinting methods could detect diverse members of soil microbial consortia, including those microorganisms not yet cultivated. However, the extraction of DNA from soil is not simple. Soil DNA extraction method B was selected from three manual DNA extraction methods as Lab Method, based on DNA yield and purity. The Lab Method comprised sample pre-treatment, cell lyses and crude DNA purification. Cell lyses involved in bead beating, SDS and lysozyme treatment. The Lab Method was valuated by comparing with Mo Bio UltraClean Soil DNA Kit and Bio 101 FastDNA SPIN Kit (For Soil) in DNA yield, purity, fragment size, and characterize of microbial community structure reflected by PCR-Restriction fragment length polymorphism (PCR-RFLP) and PCR-Temperature gradient gel electrophoresis (PCR-TGGE) techniques. The crude DNA yield using Lab Method was lower than that of Bio 101 Kit, but higher than that of Mo Bio Kit. Most of the isolated DNA by the three methods was near 21-kilo bases in size, and the lab method led to less cleavage in DNA fragment. After purified, the total DNA extracted by Lab Method was competent for PCR amplification with bacterial and fungal specific primers, demonstrating Lab Method was suit for simultaneous recovery of bacterial and fungal community total DNA from agricultural soils for studying microbial community structure, function and dynamics. Bacterial 16S rDNA and fungal 18S rDNA PCR-RFLP profiles of DNA samples isolated using the three methods were similar, while there were some differences in the PCR-TGGE profiles of bacterial 16S rDNA V3 and fungal 28S rDNA regions among the three kinds of DNA samples, mainly displayed in the intensity and absent of some faint bands. It was suggested that the composition of retrieved total DNA by Lab Method could reflect the microbial community in soil to some extent similar as by using two kits, so Lab Method was feasible for most labs for soil DNA extraction for its low cost and not time-consuming.

Abstract:Commonly used molecular techniques such as next‐generation sequencing require reliable methods to extract DNA quickly and efficiently. Secondary compounds within plant tissues make this requirement all the more challenging, often forcing researchers to test different extraction methods tailored to their particular species of interest in order to obtain large amounts of high‐quality genomic DNA. The opportunities provided by high‐throughput, next‐generation sequencing only exacerbate these problems, especially when trying to extract DNA from multiple species at the same time. Several methods have attempted to resolve the challenges of obtaining suitable DNA from plants; however, a rapid, high‐yield, high‐quality, and highly scalable DNA extraction method is still needed.

The Method for Overcoming the Difficulty in Enzymatic Aqueous Extraction Soybean Oil

Abstract:Owing to the low oil content of soybean, enzymatic aqueous extraction of soybean oil is difficult. In order to increase yield, large amount of enzyme is added, thus the cost is too high by using the technology of oil extraction. In this paper, the oil containing protein soybean is extracted by water, 96% of soybean oil in aqueous solution with protein at optimum technological conditions. The soybean protein in the aqueous solution is hydrolyzed by using a little protease, then a part of soybean oil is released. The high oil content protein which is absorbed by released oil is separated by centrifugation, the oil content of separated protein is 40. 5%, the total oil yield reached 93. 4% by optimizing separation technology. The high oil-containing soybean protein is extracted according to original aqueous extraction method which is suited for high oil content oilseed, the difficulty of enzymatic aqueous extraction soybean oil can be solved.

Abstract:An effective and green strategy was developed to obtain isoflavones from soybean.Soy protein isolates and oligosaccharides were also obtained from soybean dregs simultaneously.Firstly,the optimal extraction conditions were investigated by single factor experiments and RSM optimization.A high extraction amount(2 104.25 μg·g-1)and yield(85.34%)of isoflavones were achieved under the optimal extraction conditions:ultrasonic power of 250 W,70% ethanol,70℃,120 min.Secondly,the purified isoflavones of 1 838.00 μg·g-1 was obtained with purity of 62.09% and recovery of 74.54% via three simple purification steps.Finally,the amount of soy protein isolates and oligosaccharides obtained from soybean dregs achieved 216.25 mg·g-1 and 73.75 mg·g-1,respectively.There is no waste liquid and solid generated from the whole process.The soybean could be utilized comprehensively through this strategy.
