Abstract:One type of important plant disease resistance, gene-for-gene resistance, is resulted from the interactions between products of the pathogen avirulence (Avr) genes and their matching plant resistance (R) genes. Avr genes have been cloned from a variety of pathogens including fungi, bacteria, viruses and oomycetes. No significant homology is found between sequences of the most cloned Avr genes and those of known proteins or between those of themselves. However, significant homology has been found between sequences of the cloned R genes and those of known proteins or between those of themselves. R proteins consist of similar domains. It has been reported that hypersensitive cell death and resistance, which are induced by interactions between products of different Avr/R gene pairs consisting of similar R genes but different Avr genes, are distinct in development speed, strength, and organ and tissue specificity. Avr genes have dual functions: Pathogens containing Avr genes are avirulent to plants carrying the matching R genes, while they are virulent in race, strain, pathovar or species-specific way to plants without carrying the matching R genes.

Abstract:Progress has occurred in understanding the function of disease-resistance genes that govern the resistance of plants to pathogens, and pathogen-produced molecules, called elicitors, that resistance genes key on. Data support the elicitor-receptor model wherein resistant plants contain receptors for pathogen elicitors. This recognition may be complex, however, involving delivery of elicitors to plant cells by specialized pathogen secretion systems and their processing prior to perception. Furthermore, elicitor receptors may not be the resistance gene proteins that govern specificity of the system. It is now also recognized that many elicitors function as virulence factors for the pathogen but have been co-opted by plants as triggers for active resistance. Major recent advances in the cloning and sequencing of clustered plant disease-resistance genes are providing information on the basis of their recognitional specificities and offer the opportunity to engineer new genes that recognize refractory pathogens or exhibit increased efficacy and durability. In combination with the transformation of cloned disease-resistance genes into new plant species, these approaches should facilitate disease control strategies in practical agriculture.

Abstract:With the development of the molecular biology, the interaction between plant host and pathogen and the molecular basis of the plat disease resistance have being revealed. There are two types of defense reactions that are induced by the pathogens: local resistance (LR) or hypersensitive response (HR) and systemic acquired resistance (SAR). Substances such as lignin, phytoalexin, active oxygen,salicylic acid are known to play important roles on the plant disease resistance. The genes involved in the resistance and defense and their expression and regulation are the genetic basis for the plant defense mechanism. In this review, the recent molecular achievements towards the plant disease resistance are summarized, the approaches in the future and the possible applications are also prospected.

Abstract:Soybean (Glycine max L.), a crucial crop that provides essential nutrition, is experiencing increasing demand to meet protein and oil requirements. However, the menace of soybean cyst nematode (SCN) disease, caused by Heterodera glycines, poses a substantial threat globally, resulting in significant annual economic losses. While cultivating resistant varieties is an eco-friendly approach to control SCN, the excessive use of a single variety triggers ongoing evolution of SCN races, jeopardizing the soybean industry's stability. Leveraging advanced technologies, research on soybean SCN resistance mechanisms has progressed significantly across genetics, transcriptomics, and protein functions. This review consolidates insights into major resistance loci (rhg1 and Rhg4), elucidating their connections with vesicle transport and plant hormone signaling pathways. It also discusses the role of key functional proteins in soybean resistance and addresses potential research issues. This study explores superior soybean resistance genes, laying a foundation for creating new SCN-resistant germplasms, thereby ensuring the sustainable growth of the global soybean industry.

Abstract:BACKGROUND:Legumes are the second-most important crop family in agriculture for its economic and nutritional values. Disease resistance (R-) genes play an important role in responding to pathogen infections in plants. To further increase the yield of legume crops, we need a comprehensive understanding of the evolution of R-genes in the legume family.RESULTS:In this study, we developed a robust pipeline and identified a total of 4,217 R-genes in the genomes of seven sequenced legume species. A dramatic diversity of R-genes with structural variances indicated a rapid birth-and-death rate during the R-gene evolution in legumes. The number of R-genes transiently expanded and then quickly contracted after whole-genome duplications, which meant that R-genes were sensitive to subsequent diploidization. R proteins with the Coiled-coil (CC) domain are more conserved than others in legumes. Meanwhile, other types of legume R proteins with only one or two typical domains were subjected to higher rates of loss during evolution. Although R-genes evolved quickly in legumes, they tended to undergo purifying selection instead of positive selection during evolution. In addition, domestication events in some legume species preferentially selected for the genes directly involved in the plant-pathogen interaction pathway while suppressing those R-genes with low occurrence rates.CONCLUSIONS:Our results provide insights into the dynamic evolution of R-genes in the legume family, which will be valuable for facilitating genetic improvements in the disease resistance of legume cultivars.

Abstract:Plant disease resistance genes are a key component of defending plants from a range of pathogens. The majority of these resistance genes belong to the super-family that harbors a Nucleotide-binding site (NBS). A number of studies have focused on NBS-encoding genes in disease resistant breeding programs for diverse plants. However, little information has been reported with an emphasis on systematic analysis and comparison of NBS-encoding genes in cotton. To fill this gap of knowledge, in this study, we identified and investigated the NBS-encoding resistance genes in cotton using the whole genome sequence information of Gossypium raimondii. Totally, 355 NBS-encoding resistance genes were identified. Analyses of the conserved motifs and structural diversity showed that the most two distinct features for these genes are the high proportion of non-regular NBS genes and the high diversity of N-termini domains. Analyses of the physical locations and duplications of NBS-encoding genes showed that gene duplication of disease resistance genes could play an important role in cotton by leading to an increase in the functional diversity of the cotton NBS-encoding genes. Analyses of phylogenetic comparisons indicated that, in cotton, the NBS-encoding genes with TIR domain not only have their own evolution pattern different from those of genes without TIR domain, but also have their own species-specific pattern that differs from those of TIR genes in other plants. Analyses of the correlation between disease resistance QTL and NBS-encoding resistance genes showed that there could be more than half of the disease resistance QTL associated to the NBS-encoding genes in cotton, which agrees with previous studies establishing that more than half of plant resistance genes are NBS-encoding genes.

Abstract:Plants have developed a complex defense system against diverse pests and pathogens. Once pathogens overcome mechanical barriers to infection, plant receptors initiate signaling pathways driving the expression of defense response genes. Plant immune systems rely on their ability to recognize enemy molecules, carry out signal transduction, and respond defensively through pathways involving many genes and their products. Pathogens actively attempt to evade and interfere with response pathways, selecting for a decentralized, multicomponent immune system. Recent advances in molecular techniques have greatly expanded our understanding of plant immunity, largely driven by potential application to agricultural systems. Here, we review the major plant immune system components, state of the art knowledge, and future direction of research on plant⁻pathogen interactions. In our review, we will discuss how the decentralization of plant immune systems have provided both increased evolutionary opportunity for pathogen resistance, as well as additional mechanisms for pathogen inhibition of such defense responses. We conclude that the rapid advances in bioinformatics and molecular biology are driving an explosion of information that will advance agricultural production and illustrate how complex molecular interactions evolve.

Abstract:Conserved domains e.g. nucleotide binding site (NBS) were found in several cloned plant disease resistance genes. Based on the NBS domain, resistance gene analogs (RGAs) have been isolated previously and were used as probes to screen a soybean (Glycine max L. Merr.) cDNA library. A full-length cDNA, KR3, was obtained by screening the library and rapid amplification of cDNA ends (RACE) method. Sequence analysis revealed that the cDNA is 2 353 bp in length and the open reading frame (ORF) codes for a polypeptide of 636 amino acids with a Toll-Interleukin-1 receptor (TIR) and a NBS domain. Sequence alignment showed that it was similar to N gene of tobacco. The phylogenetic tree analysis of R proteins with NBS from higher plants was performed. The KR3 gene has low copies in soybean genome and its expression was induced by exogenous salicylic acid (SA).

Abstract:Receptor-like kinase (RLK) genes may be a potential reservoir for plant disease resistance (R) genes as defense response has been proved to be a main category of their biological functions. Although genome-wide identification of RLKs has been accomplished in various plant species, little was done to distinguish the genes related to plant disease resistance. To discover more R gene candidates in plants, we explored all the leucine-rich repeat (LRR) RLKs in four fully sequenced genomes, Arabidopsis thaliana, rice, poplar and grapevine. Phylogenetic analysis showed that LRR-RLKs in these four species could be mainly divided into two opposite groups: lineage-specific Expanded vs. ortholog-unambiguous Nonexpanded. About 39.2% of the total LRR-RLKs residing in 16 major clades belonged to the Expanded group, exhibiting similar characteristics with respect to typical functional R genes. A high proportion (72%) of these genes was located in tandem duplications, indicating that lineage-independent expansion played an essential role in their evolution. Contrarily, genes in the Nonexpanded group tended to function in plant growth and development and basal defense responses. Positive selection driven by highly variable pathogen effectors and gene expansion should be two major factors making the differences between the two groups of LRR-RLKs.

Abstract:Plant R-genes involved in gene-for-gene interactions with pathogens are expected to undergo coevolutionary arms races in which plant specificity and pathogen virulence continually adapt in response to each other. Lending support to this idea, the solvent-exposed amino acid residues of leucine-rich repeats, a region of R-genes involved in recognizing pathogens, often evolve at unusually fast rates. But within-species polymorphism is also common in R-genes, implying that the adaptive substitution process is not simply one of successive selective sweeps. Here we document these features in available data and discuss them in light of the evolutionary dynamics they likely reflect.

Abstract:Crop diseases are major factors responsible for substantial yield losses worldwide, which affects global food security. The use of resistance ( R) genes is an effective and sustainable approach to controlling crop diseases. Here, we review recent advances on R gene studies in the major crops and related wild species. Current understanding of the molecular mechanisms underlying R gene activation and signaling, and susceptibility ( S) gene-mediated resistance in crops are summarized and discussed. Furthermore, we propose some new strategies for R gene discovery, how to balance resistance and yield, and how to generate crops with broad-spectrum disease resistance. With the rapid development of new genome-editing technologies and the availability of increasing crop genome sequences, the goal of breeding next-generation crops with durable resistance to pathogens is achievable, and will be a key step toward increasing crop production in a sustainable way.

Abstract:Plants have developed effective mechanisms to recognize and respond to infections caused by pathogens. Plant resistance gene analogs (RGAs), as resistance (R) gene candidates, have conserved domains and motifs that play specific roles in pathogens' resistance. Well-known RGAs are nucleotide binding site leucine rich repeats, receptor like kinases, and receptor like proteins. Others include pentatricopeptide repeats and apoplastic peroxidases. RGAs can be detected using bioinformatics tools based on their conserved structural features. Thousands of RGAs have been identified from sequenced plant genomes. High-density genome-wide RGA genetic maps are useful for designing diagnostic markers and identifying quantitative trait loci (QTL) or markers associated with plant disease resistance. This review focuses on recent advances in structures and mechanisms of RGAs, and their identification from sequenced genomes using bioinformatics tools. Applications in enhancing fine mapping and cloning of plant disease resistance genes are also discussed.

Abstract:Avirulence genes(Avr) are hereditary factors of pathogen and could induce disease resistance of host plant.To clone Avr genes and study their structure and function,as well as their interactions with the host resistance(R) proteins are greatly important in understanding the molecular mechanism of plant resistance to fungus disease.Most AVR proteins(also called effectors) are rich in cysteine residues.They are translocated into host cells via haustoria or invasive hyphaes,and then induce hypersensitive response(HR).During this process,effectors are directly or indirectly recognized by cognate resistance proteins inside plant cells due to the interactions of certain domains between AVR and R proteins.This review summarized the progress on cloning and characterization of avirulence genes from several plant fungal pathogens and their interactions with plant resistance genes,so as to provide references for further research.
