Abstract:Germination is a plant developmental process by which radicle of mature seeds start to penetrate surrounding barriers for seedling establishment and multiple environmental factors have been shown to affect it. Little is known how high salinity affects seed germination of C4 plant, Zea mays. Preliminary germination assay suggested that isolated embryo alone was able to germinate under 200 mM NaCl treatment, whereas the intact seeds were highly repressed. We hypothesized that maize endosperm may function in perception and transduction of salt signal to surrounding tissues such as embryo, showing a completely different response to that in Arabidopsis. Since salt response involves ABA, we analysed in vivo ABA distribution and quantity and the result demonstrated that ABA level in isolated embryo under NaCl treatment failed to increase in comparison with the water control, suggesting that the elevation of ABA level is an endosperm dependent process. Subsequently, by using advanced profiling techniques such as RNA sequencing and SWATH-MS-based quantitative proteomics, we found substantial differences in post-transcriptional and translational changes between salt-treated embryo and endosperm. In summary, our results indicate that these regulatory mechanisms, such as alternative splicing, are likely to mediate early responses to salt stress during maize seed germination.

Abstract:Plant annexins are Ca(2+)- and phospholipid-binding proteins forming an evolutionary conserved multi-gene family. They are implicated in the regulation of plant growth, development, and stress responses. With the availability of the maize genome sequence information, we identified 12 members of the maize annexin genes. Analysis of protein sequence and gene structure of maize annexins led to their classification into five different orthologous groups. Expression analysis by RT-PCR revealed that these genes are responsive to heavy metals (Ni, Zn, and Cd). The maize annexin genes were also found to be regulated by Ustilago maydis and jasmonic acid. Additionally, the promoter of the maize annexin gene was analyzed for the presence of different stress-responsive cis-elements, such as ABRE, W-box, GCC-box, and G-box. RT-PCR and microarray data show that all 12 maize annexin genes present differential, organ-specific expression patterns in the maize developmental steps. These results indicate that maize annexin genes may play important roles in the adaptation of plants to various environmental stresses.

Abstract:Annexins play a crucial role in plant development and response to environmental stimuli. In this study, a total of 23 annexin genes ( GmANN1 — GmANN23 ) were identified from the soybean genome database and for two of them ( GmANN11 and GmANN 14), complete cDNAs were cloned. GmANN1 — GmANN23 encoded a set of predicted proteins which showed high similarity to other known annexins. Most GmANN genes contained four putative annexin repeats. Generally, a type II Ca 2+ -binding site is found to exist in the first and fourth repeats. GmANN1 , 10 , 11 , 12 , and 14 showed different organ-specific expression patterns. Furthermore, expression of these five GmANN s was significantly induced by drought and abscisic acid. Expression of four annexins ( GmANN1 , 11 , 12 , and 14 ) was induced by cold and expression of three annexins ( GmANN1 , 11 , and 12 ) responded to high salinity.

Abstract:Water uptake facilitates the initiation of seed germination. It is presumed that aquaporin (AQP)-mediated water inflow contributes to seed germination, but the genetic evidence is still lacking. This study aimed at genome-wide identification of ZmAQPs and further determined the physiological functions. Following a comprehensive search, a total of 41 ZmAQPs were identified according to the latest genome database. Through bioinformatic approaches, the physicochemical characteristics, phylogenetic relationships, and structural features of ZmAQPs were analyzed. The gene expression analysis of 20 high-resolution and multi-tissues samples showed that ZmAQPs had distinct spatiotemporal and tissue-specific expression profiles during seed germination and early seedling development. We then focused on the aquaporin of maize tonoplast intrinsic protein 3 (ZmTIP3), which is specifically expressed in germinating seed. A mutant zmtip3-1 with disruption of the ZmTIP3-1 gene showed shorter shoot and root length, and decreased seedling dry weight compared with the control ( W22 ). The result revealed that ZmTIP3-1 improved the absolute content of seed protein and promoted storage reserves mobilization, suggesting that ZmTIP3 may be a positive regulator of seed vigor. This work provides valuable clues for understanding the function and possible regulatory mechanism of ZmAQPs in seed germination and seedling growth.

Abstract:By promoting cell wall loosening, expansins contribute to cell enlargement during various developmental processes. Nevertheless, the role of expansins in the expansion and development of endosperm--a major seed component whose cell size is significantly associated with grain yield--is poorly understood. To explore associated biological processes and the evolution of expansins in maize, we performed a systematic analysis of the expansin gene family encompassing gene structure, phylogeny, chromosomal location, gene duplication, and gene ontology. A total of 88 maize expansin genes (ZmEXPs) were identified and categorized into three subfamilies according to their phylogenetic relationships. Expression patterns of ZmEXPs were also investigated in nine different tissues by semi-quantitative RT-PCR. The expression of eight ZmEXPs was detected in endosperm, with five showing endosperm-specific expression. Quantitative RT-PCR was used to analyze expression patterns of the eight ZmEXPs in endosperm (10 days after pollination) under abscisic acid (ABA) and gibberellic acid (GA3) treatments. All eight ZmEXPs were found to be significantly regulated by ABA and GA3 in endosperm, suggesting important roles for these hormones in the regulation of ZmEXPs during endosperm development. Our results provide essential information for ZmEXPs cloning and functional exploration, which will assist research on expansin-related mechanisms and contribute to future enhancement of maize grain yield.

Abstract:Plant annexins are proteins with various functions, such as binding calcium ions and negatively charging lipids. Although their importance in plant stress responses has been widely reported, their function in seeds is rarely studied. A putative annexin was found in developing seed of soybean [Glycine max (L.) Merr] in our previous comparative proteomics study. In this study, it was identified as a soybean annexin, GmANN, through sequence analysis. Quantitative real time PCR (qRT-PCR) analysis indicated that the transcription levels of GmANN were increased significantly under high temperature and humidity (HTH) stress. Moreover, GmANN-transgenic Arabidopsis seeds showed greater resistance and higher seed vitality under HTH stress in contrast to the wild type (WT) seeds. GmANN overexpression plants showed increased peroxidase activities, decreased lipid peroxidation levels and decreased reactive oxygen species release levels compared to the WT plants. Yeast two-hybrid and bimolecular fluorescence complementation assays demonstrated that GmANN interacted with soybean glutathione S-transferase (GmGST). Taken together, our results implied that GmANN might take part in response to HTH stress and be involved in seed vigor formation in plant.
Multi-Omics Revealed the Molecular Mechanism of Maize (Zea mays L.) Seed Germination Regulated by GA3

Abstract:Maize is a valuable raw material for feed and food production. Healthy seed germination is important for improving the yield and quality of maize. However, the molecular mechanisms that regulate maize seed germination remain unclear. In this study, multi-omics was used to reveal the molecular mechanism of seed germination induced by gibberellin (GA) in maize. The results indicated that 25,603 genes were differentially expressed (DEGs) and annotated in the GO database, of which 2515 genes were annotated in the KEGG database. In addition, 791 mature miRNAs with different expression levels were identified, of which 437 were known in the miRbase database and 354 were novel miRNAs. Integrative analysis of DEGs and miRNAs suggested that carbohydrate, lipid, amino acid, and energy metabolisms are the primary metabolic pathways in maize seed germination. Interestingly, a lipid metabolism-related gene named ZmSLP was found to negatively regulate maize germination. We transformed this gene into Arabidopsis thaliana to verify its function. The results showed that the germination rate of transgenic Arabidopsis seeds was obviously decreased, and the growth of seedlings was weaker and slower than that of WT plants, suggesting that this gene plays an important role in promoting seed germination. These findings provide a valuable reference for further research on the mechanisms of maize seed germination.

Abstract:The normal development of pollen grains and the completion of double fertilization in embryos are crucial for both the sexual reproduction of angiosperms and grain production. Actin depolymerizing factor (ADF) regulates growth, development, and responses to biotic and abiotic stress by binding to actin in plants. In this study, the function of the ZmADF1 gene was validated through bioinformatic analysis, subcellular localization, overexpression in maize and Arabidopsis, and knockout via CRISPR/Cas9. The amino acid sequence of ZmADF1 exhibited high conservation and a similar tertiary structure to that of ADF homologs. Subcellular localization analysis revealed that ZmADF1 is localized mainly to the nucleus and cytoplasm. The ZmADF1 gene was specifically expressed in maize pollen, and overexpression of the ZmADF1 gene decreased the number of pollen grains in the anthers of transgenic Arabidopsis plants. The germination rate of pollen and the empty seed shell rate in the fruit pods of the overexpressing plants were significantly greater than those in the wild-type (WT) plants. In maize, the pollen viability of the knockout lines was significantly greater than that of both the WT and the overexpressing lines. Our results confirmed that the ZmADF1 gene was specifically expressed in pollen and negatively regulated pollen quantity, vigor, germination rate, and seed setting rate. This study provides insights into ADF gene function and possible pathways for improving high-yield maize breeding.

Abstract:Heterosis has been widely used in agriculture, but the underlying molecular principles are still largely unknown. During seed germination, we observed that maize (Zea mays) hybrid B73/Mo17 was less sensitive than its parental inbred lines to exogenous abscisic acid (ABA), and endogenous ABA content in hybrid embryos decreased more rapidly than in the parental inbred lines. ZmABA8ox1b, an ABA inactivation gene, was consistently more highly up-regulated in hybrid B73/Mo17 than in its parental inbred lines at early stages of seed germination. Moreover, ectopic expression of ZmABA8ox1b obviously promoted seed germination in Arabidopsis. Remarkably, microscopic observation revealed that cell expansion played a major role in the ABA-mediated maize seed germination heterosis, which could be attributed to the altered expression of cell wall-related genes.
ZmNAC17 Regulates Mesocotyl Elongation by Mediating Auxin and ROS Biosynthetic Pathways in Maize

Abstract:The mesocotyl is of great significance in seedling emergence and in responding to biotic and abiotic stress in maize. The NAM, ATAF, and CUC2 (NAC) transcription factor family plays an important role in maize growth and development; however, its function in the elongation of the maize mesocotyl is still unclear. In this study, we found that the mesocotyl length in zmnac17 loss-of-function mutants was lower than that in the B73 wild type. By using transcriptomic sequencing technology, we identified 444 differentially expressed genes (DEGs) between zmnac17-1 and B73, which were mainly enriched in the "tryptophan metabolism" and "antioxidant activity" pathways. Compared with the control, the zmnac17-1 mutants exhibited a decrease in the content of indole acetic acid (IAA) and an increase in the content of reactive oxygen species (ROS). Our results provide preliminary evidence that ZmNAC17 regulates the elongation of the maize mesocotyl.

Abstract:Summary Seed vigour, including rapid, uniform germination and robust seedling establishment under various field conditions, is becoming an increasingly essential agronomic trait for achieving high yield in crops. However, little is known about this important seed quality trait. In this study, we performed a genome‐wide association study to identify a key transcription factor ZmRap2.7, which regulates seed vigour through transcriptionally repressing expressions of three ABA signalling genes ZmPYL3, ZmPP2C and ZmABI5 and two phosphatidylethanolamine‐binding genes ZCN9 and ZCN10. In addition, ZCN9 and ZCN10 proteins could interact with ZmPYL3, ZmPP2C and ZmABI5 proteins, and loss‐of‐function of ZmRap2.7 and overexpression of ZCN9 and ZCN10 reduced ABA sensitivity and seed vigour, suggesting a complex regulatory network for regulation of ABA signalling mediated seed vigour. Finally, we showed that four SNPs in ZmRap2.7 coding region influenced its transcriptionally binding activity to the downstream gene promoters. Together with previously identified functional variants within and surrounding ZmRap2.7, we concluded that the distinct allelic variations of ZmRap2.7 were obtained independently during maize domestication and improvement, and responded separately for the diversities of seed vigour, flowering time and brace root development. These results provide novel genes, a new regulatory network and an evolutional mechanism for understanding the molecular mechanism of seed vigour.

Abstract:Endosperm filling in maize (Zea mays), which involves nutrient uptake and biosynthesis of storage reserves, largely determines grain yield and quality. However, much remains unclear about the synchronization of these processes. Here, we comprehensively investigated the functions of duplicate NAM, ATAF1/2, and CUC2 (NAC)-type transcription factors, namely, ZmNAC128 and ZmNAC130, in endosperm filling. The gene-edited double mutant zmnac128 zmnac130 exhibits a poorly filled kernel phenotype such that the kernels have an inner cavity. RNA sequencing and protein abundance analysis revealed that the expression of many genes involved in the biosynthesis of zein and starch is reduced in the filling endosperm of zmnac128 zmnac130. Further, DNA affinity purification and sequencing combined with chromatin-immunoprecipitation quantitative PCR and promoter transactivation assays demonstrated that ZmNAC128 and ZmNAC130 are direct regulators of 3 (16-, 27-, and 50-kD) γ-zein genes and 6 important starch metabolism genes (Brittle2 [Bt2], pullulanase-type starch debranching enzyme [Zpu1], granule-bound starch synthase 1 [GBSS1], starch synthase 1 [SS1], starch synthase IIa [SSIIa], and sucrose synthase 1 [Sus1]). ZmNAC128 and ZmNAC130 recognize an additional cis-element in the Opaque2 (O2) promoter to regulate its expression. The triple mutant zmnac128 zmnac130 o2 exhibits extremely poor endosperm filling, which results in more than 70% of kernel weight loss. ZmNAC128 and ZmNAC130 regulate the expression of the transporter genes sugars that will eventually be exported transporter 4c (ZmSWEET4c), sucrose and glucose carrier 1 (ZmSUGCAR1), and yellow stripe-like2 (ZmYSL2) and in turn facilitate nutrient uptake, while O2 plays a supporting role. In conclusion, ZmNAC128 and ZmNAC130 cooperate with O2 to facilitate endosperm filling, which involves nutrient uptake in the basal endosperm transfer layer (BETL) and the synthesis of zeins and starch in the starchy endosperm (SE).
Maize Defensin ZmDEF 1 is Involved in Plant Response to Fungal Phytopathogens

Abstract:A seed-specific cDNA Zea mays defensin 1 (ZmDEF1), which encodes a novel plant defensin, was isolated from maize (Zea mays L. cv. NongDa108). ZmDEF1 contains a predicted signal peptide of 31 amino acids at the N-terminus domain and a mature peptide of 49 amino acids with a calculated molecular mass of 5.4 kDa. Expression data demonstrated that this gene is expressed specially in immature and mature seeds. In contrast to defensins from other plant species, the expression of ZmDEF1 cannot be detected in seedlings, even under induction of methyl jasmonate (MeJA) and abscisic acid (ABA). The recombinant ZmDEF1 displays an inhibitive activity against the fungal pathogen, Phytophthora parasitica var. nicotianae. Ectopic expression of the ZmDEF1 gene under the control of the cauliflower mosaic virus (CaMV) 35S promoter conferred enhanced tolerance against P. parasitica in transgenic tobacco plants.
Maize VIVIPAROUS1 Interacts with ABA INSENSITIVE5 to Regulate GALACTINOL SYNTHASE2 Expression Controlling Seed Raffinose Accumulation.

Abstract:Raffinose, an oligosaccharide found in many seeds, plays an important role in seed vigor; however, the regulatory mechanism governing raffinose biosynthesis remains unclear. We report here that maize W22 wild type (WT) seeds, but not W22 viviparous1 (zmvp1) mutant seeds, start accumulating galactinol and raffinose 28 days after pollination (DAP). Transcriptome analysis of the zmvp1 embryo showed that the expression of GALACTINOL SYNTHASE2 (GOLS2) was down-regulated relative to WT. Further experiments showed that the expression of ZmGOLS2 was up-regulated by ZmABI5 but not by ZmVP1, and it was further increased by the coexpression of ZmABI5 and ZmVP1 in maize protoplasts. ZmABI5 interacted with ZmVP1, while ZmABI5, but not ZmVP1, directly binds to the ZmGOLS2 promoter. Together, all of the findings suggest that ZmVP1 interacts with ZmABI5 and regulates ZmGOLS2 expression and raffinose accumulation in maize seeds.

Abstract:Gibberellin (GA) is an essential phytohormone that controls many aspects of plant development. To enhance our understanding of GA metabolism in maize, we intensively screened and identified 27 candidate genes encoding the seven GA metabolic enzymes including ent-copalyl diphosphate synthase (CPS), ent-kaurene synthase (KS), ent-kaurene oxidase (KO), ent-kaurenoic acid oxidase (KAO), GA 20-oxidase (GA20ox), GA 3-oxidase (GA3ox), and GA 2-oxidase (GA2ox), using all available public maize databases. The results indicate that maize genome contains three CPS, four KS, two KO and one KAO genes, and most of them are arranged separately on the maize genome, which differs from that in rice. In addition, the enzymes catalyzing the later steps (ZmGA20ox, ZmGA3ox and ZmGA2ox) are also encoded by gene families in maize, but GA3ox enzyme is likely to be encoded by single gene. Expression profiling analysis exhibited that transcripts of 15 GA metabolic genes could be detected during maize seed germination, which provides further evidence for the notion that increased synthesis of active GA in the embryo is required for triggering germination events. Moreover, a variety of temporal genes expression patterns of GA metabolic genes were detected, which revealed the complexity of underlying mechanism for GA regulated seed germination.

Abstract:Summary • MicroRNAs play key regulatory roles in seed development and emerge as new key targets for engineering grain size and yield. Zma‐miRNA169 family is highly expressed during maize seed development, but its functional roles in seed development remain elusive. • Here, we generated zma‐miR169o and ZmNF‐YA13 transgenic plants. Phenotypic and genetic analyses were performed on these lines. Seed development and auxins contents were investigated. • Overexpression of maize miRNA zma‐miR169o increases seed size and weight, whereas the opposite is true when its expression is suppressed. Further studies revealed that zma‐miR169 acts by negatively regulating its target gene, a transcription factor ZmNF‐YA13 that also plays a key role in determining seed size. We demonstrate that ZmNF‐YA13 regulates the expression of the auxin biosynthetic gene ZmYUC1, which modulates auxin levels in the early developing seeds and determines the number of endosperm cells, thereby governing maize seed size and ultimately yield. • Overall, our present study has identified zma‐miR169o and ZmNF‐YA13 that form a functional module regulating auxin accumulation in maize seeds and playing an important role in determining maize seed size and yield, providing a set of novel molecular tools for yield improvement in molecular breeding and genetic engineering.

Proteomic Identification of Genes Associated with Maize Grain-Filling Rate

Abstract:Grain filling during the linear phase contributes most of the dry matter accumulated in the maize kernel, which in turn determines the final grain yield. Endosperms and embryos of three elite maize hybrids (Zhengdan 958, Nongda 108, and Pioneer 335) were sampled 17, 22, 25, and 28 days after pollination, during the linear phase of grain filling, for proteomic analysis to explore the regulatory factors critical for grain filling rate. In total, 39 and 43 protein spots that showed more than 2-fold changes in abundance at P<0.01 between any two sampling stages in the endosperm and embryo were analyzed by protein mass spectrometry. The changing patterns in expression index of these proteins in the endosperm were evenly distributed, whereas up-regulation patterns predominated (74%) in the embryo. Functional analysis revealed that metabolism was the largest category, represented by nine proteins in the endosperm and 12 proteins in the embryo, of the proteins that significantly changed in abundance. Glycolysis, a critical process both for glucose conversion into pyruvate and for release of free energy and reducing power, and proteins related to redox homeostasis were emphasized in the endosperm. Additionally, lipid, nitrogen, and inositol metabolism related to fatty acid biosynthesis and late embryogenesis abundant proteins were emphasized in the embryo. One protein related to cellular redox equilibrium, which showed a more than 50-fold change in abundance and was co-localized with a quantitative trait locus for grain yield on chromosome 1, was further investigated by transcriptional profile implying consistent expression pattern with protein accumulation. The present results provide a first step towards elucidation of the gene network responsible for regulation of grain filling in maize.

Abstract:Selecting both high-yield and low-kernel-moisture varieties is essential for modern maize production, but relevant breeding efforts are hindered by a lack of valuable regulatory genes. Here, we demonstrate that the transcription factor (TF) basic leucine zipper 75 (ZmbZIP75) promotes grain yield and reduces kernel moisture in maize. Knockout of ZmbZIP75 results in defective grain filling and kernel dehydration, whereas ZmbZIP75 overexpression confers increased grain yield per plant and decreased kernel moisture without altering plant architecture. Mechanistically, during the grain filling stage, ZmbZIP75 is transcriptionally induced by maternal-derived basal abscisic acid (ABA) and directly activates multiple core starch synthesis-related genes and key TFs, thereby promoting grain filling and final yield. In the late stage of kernel development, high concentrations of zygotic ABA enhance ZmbZIP75 phosphorylation through SnRK2.10. The phosphorylated ZmbZIP75 subsequently transactivates and interacts with TF VP1 to synergistically promote kernel dehydration. This study thus highlights the potential of ZmbZIP75 for engineering both high-yield and low-kernel-moisture varieties to meet the demands of high-efficient maize production.

Abstract:Plant cell elongation depends on well-defined gene regulations,adequate nutrients,and timely cell wall modifications.Anther size is positively correlated with the number and viability of pollen grains,while little is known about molecular mechanisms underlying anther cell elongation.Here,we found that prop-erly activated cell elongation regulators at transcriptional levels in loss-of-function ZmMs33 mutant(ms33-6038)anthers failed to promote maize anther elongation.ZmMs33 deficiency disrupted metabolic homeostasis mainly by inhibiting both photosynthesis in anther endothecium and lipid accumulation in anther tapetum.Importantly,ms33-6038 anthers displayed ectopic,premature and excessive secondary cell wall thickening in anther middle layer,which constrained cell elongation structurally and blocked nutrient flows across different anther wall layers.The metabolic disorder was only found in ms33-6038 mutant rather than several representative male-sterility lines at transcriptional and post-translational levels.Collectively,the disordered metabolisms and blocked nutrient flows defeated the activated cell elongation regulators,and finally inhibited anther elongation and growth with a unique"idling effect"in ms33-6038 mutant.

Abstract:KEY MESSAGE:MADS26 affecting maize seed germination was identified by GWAS and transcriptomics. Gene-based association analyses revealed three variations within MADS26 regulating seed germination traits. Overexpressed MADS26 in Arabidopsis improved seed germination. Seed germination ability is extremely important for maize production. Exploring the genetic control of seed germination ability is useful for improving maize yield. In this study, a genome-wide association study (GWAS) was conducted to excavate the significant SNPs involved in seed germination ability based on an association panel consisting of 300 lines. A total of 11 SNPs and 75 candidate genes were significantly associated with the seed germination traits. In addition, we constructed 24 transcriptome libraries from maize seeds at four germination stages using two inbred lines with contrasting germination rates. In total, 15,865 differentially expressed genes were induced during seed germination. Integrating the results of GWAS and transcriptome analysis uncovered four prioritized genes underlying maize seed germination. The variations located in the promoter of Zm00001d017932, a MADS-transcription factor 26 (MADS26), were verified to affect the seed germination, and the haplotype TAT was determined as a favorable haplotype for high-germination capability. MADS26 was induced to express by ethylene during seed germination in maize and overexpressing MADS26 increased the seed germination ability in Arabidopsis. These findings will contribute to understanding of the genetic and molecular mechanisms on seed germination and the genetic modification of seed germination ability in maize.
