Abstract:Macroscopic ordering is key in multicellular behaviors, but its predictive understanding has been challenging since the dynamics are typically out of equilibrium. Here we show that mouse neural progenitor cells cultured on dish present features of an active nematic system, resembling the patterns of liquid crystal but with the cells rapidly gliding and stochastically switching its velocity. We found through live imaging that the topological defects behave as sources and sinks of the cell density and results in 3D aggregates. This phenomenon can be theoretically explained by considering the coupling of the anisotropic friction and the active collective force field around the defects.

Abstract:Cultured stem cells have become a standard platform not only for regenerative medicine and developmental biology but also for biophysical studies. Yet, the characterization of cultured stem cells at the level of morphology and macroscopic patterns resulting from cell-to-cell interactions remain largely qualitative, even though they are the simplest features observed in everyday experiments. Here we report that neural progenitor cells (NPCs), which are multipotent stem cells that give rise to cells in the central nervous system, rapidly glide and stochastically reverse its velocity while locally aligning with neighboring cells, thus showing features of an active nematic system. Within the two-dimensional nematic pattern, we find interspaced topological defects with +1/2 and -1/2 charges. Remarkably, we identified rapid cell accumulation leading to three-dimensional mounds at the +1/2 topological defects. Single-cell level imaging around the defects allowed quantification of the evolving cell density, clarifying that not only cells concentrate at +1/2 defects, but also escape from -1/2 defects. We propose the mechanism of instability around the defects as the interplay between the anisotropic friction and the active force field, thus addressing a novel universal mechanism for local cell density control.

Abstract:Topological defects in nematically aligned cell populations play a critical role in modulating collective motion, from microbial colonies to epithelial tissues. Despite the potential of manipulating such topological defects to control diverse self-organized structures and collective dynamics, defect manipulation in active matter remains an challenging area of research. In this study, we investigated the geometric control of defect positioning and alignment in a nematic cell population by imposing spatial constraints consisting of two or three overlapping circular boundaries. The confined cell population exhibited an ordered pairing of half-integer topological defects that remained stable even when the size of the spatial constraint was altered using geometric parameters. These defects also elicited robust contractile flow that induced a negative divergence in the velocity field of collective motion. Such net contractile flow can contribute to mechanical stimulation on confined cells, as evidenced by the stretched cell nucleus. Our geometry-based approach paves the way for controlling defect pairing, providing a deeper understanding of the interplay among geometry, topology, and collective dynamics.

Abstract:Sheets of confluent cells are often considered as active nematics, with accumulation at +1/2 topological defects and escape from −1/2 defects being widely recognized. However, collective dynamics surrounding integer-charge defects remain poorly understood, despite its biological importance. By using microfabricated patterns, we induce diverse +1 topological defects (aster, spirals, and target) within monolayers of neural progenitor cells. Remarkably, cells are consistently attracted to the core of +1 defects regardless of their type, challenging existing theories and the conventional extensile/contractile dichotomy. We trace back the origin of this accumulation behavior to previously overlooked nonlinear active forces using a combination of experiments and a continuous theory derived from a cell level model. Our findings demonstrate that +1 topological defects can reveal key features of active nematic systems and offer a new way to characterize and classify cell layers.

Integer Topological Defects Reveal Anti-Symmetric Forces in Active Nematics

Abstract:Cell layers are often categorized as contractile or extensile active nematics but recent experiments on neural progenitor cells with induced $+1$ topological defects challenge this classification. In a bottom-up approach, we first study a relevant particle-level model and then analyze a continuous theory derived from it. We show that both model and theory account qualitatively for the main experimental result, i.e. accumulation of cells at the core of any type of +1 defect. We argue that cell accumulation is essentially due to two generally ignored 'effective active forces'. We finally discuss the relevance and consequences of our findings in the context of other cellular active nematics experiments and previously proposed theories.

Abstract:Summary Embryogenesis requires substantial coordination to translate genetic programs to the collective behavior of differentiating cells, but understanding how cellular decisions control tissue morphology remains conceptually and technically challenging. Here, we combine continuous Cas9-based molecular recording with a mouse embryonic stem cell-based model of the embryonic trunk to build single-cell phylogenies that describe the behavior of transient, multipotent neuro-mesodermal progenitors (NMPs) as they commit into neural and somitic cell types. We find that NMPs show subtle transcriptional signatures related to their recent differentiation and contribute to downstream lineages through a surprisingly broad distribution of individual fate outcomes. Although decision-making can be heavily influenced by environmental cues to induce morphological phenotypes, axial progenitors intrinsically mature over developmental time to favor the neural lineage. Using these data, we present an experimental and analytical framework for exploring the non-homeostatic dynamics of transient progenitor populations as they shape complex tissues during critical developmental windows.

Abstract:Unlike other tissue types, like epithelial tissue, which consist of cells with a much more homogeneous structure and function, the nervous tissue spans in a complex multilayer environment whose topographical features display a large spectrum of morphologies and size scales. Traditional cell cultures, which are based on two-dimensional cell-adhesive culture dishes or coverslips, are lacking topographical cues and mainly simulate the biochemical microenvironment of the cells. With the emergence of micro- and nano-fabrication techniques new types of cell culture platforms are developed, where the effect of various topographical cues on cellular morphology, proliferation and differentiation, can be studied. Different approaches (regarding the material, fabrication technique, topographical charactertistics, etc.) have been implemented. The present review paper aims at reviewing the existing body of literature on the use of artificial micro- and nano-topographical features to control neuronal morphology, outgrowth and neural network topology. The cell responses from phenomenology to investigation of the underlying mechanisms- on the different topographies, including both deterministic and random ones, are summarized.

Abstract:Active nematics is an emerging paradigm for characterising biological systems. One aspect of particularly intense focus is the role active nematic defects play in these systems, as they have been found to mediate a growing number of biological processes. Accurately detecting and classifying these defects in biological systems is, therefore, of vital importance to improving our understanding of such processes. While robust methods for defect detection exist for systems of elongated constituents, other systems, such as epithelial layers, are not well suited to such methods. Here, we address this problem by developing a convolutional neural network to detect and classify nematic defects in confluent cell layers. Crucially, our method is readily implementable on experimental images of cell layers and is specifically designed to be suitable for cells that are not rod-shaped. We demonstrate that our machine learning model outperforms current defect detection techniques and that this manifests itself in our method requiring less data to accurately capture defect properties. This could drastically improve the accuracy of experimental data interpretation whilst also reducing costs, advancing the study of nematic defects in biological systems.

Active Deformable Cells Undergo Cell Shape Transition Associated with Percolation of Topological Defects

Abstract:Cell deformability is an essential determinant for tissue-scale mechanical nature, such as fluidity and rigidity, and is thus crucial for understanding tissue homeostasis and stable developmental processes. However, numerical simulations for the collective dynamics of cells with arbitral cell deformations akin to mesenchymal, ameboid, and epithelial cells in a non-confluent situation need high computational costs and are still challenging. Here we propose a new method that allows us to study significantly larger numbers of cells than existing methods. Using the method, we investigated the densely packed active cell population interacting via excluded volume interactions, and discovered the emergence of two fluid phases in deformable cell populations, a soft-fluid phase with drastically deformed cell shapes and a fluid phase with circular cell shapes. The transition between these two phases is characterized by the percolation of topological defects, which is experimentally testable.

Abstract:Collective cell dynamics is essential for tissue morphogenesis and various biological functions. However, it remains incompletely understood how mechanical forces and chemical signaling are integrated to direct collective cell behaviors underlying tissue morphogenesis. Here, we propose a three-dimensional (3D) mechanochemical theory accounting for biochemical reaction-diffusion and cellular mechanotransduction to investigate the dynamics of multicellular lumens. We show that the interplay between biochemical signaling and mechanics can trigger either pitchfork or Hopf bifurcation to induce diverse static mechanochemical patterns or generate oscillations with multiple modes both involving marked mechanical deformations in lumens. We uncover the crucial role of mechanochemical feedback in emerging morphodynamics and identify the evolution and morphogenetic functions of hierarchical topological defects including cell-level hexatic defects and tissue-level orientational defects. Our theory captures the common mechanochemical traits of collective dynamics observed in experiments and could provide a mechanistic context for understanding morphological symmetry breaking in 3D lumen–like tissues.

Abstract:Brain development relies on orchestrated placement and timing of neurogenesis in progenitor zones to produce the expansive cellular diversity of the brain. We took advantage of bioelectric interactions between DNA and embryonic tissue to perform "stereo-tracking", a developmental targeting strategy that differentially labels cells positioned at different depths within intact progenitor zones. This three-dimensional labeling was achieved by delivery of plasmids with distinct electrokinetic mobilities into neural progenitor zones in utero. We applied stereo-tracking with light sheet imaging in the cerebellum and identified that Purkinje cells follow embryonically committed developmental trajectories linking distinct progenitor zone fields to the topography of the mature cerebellar cortex. In the process of stereo-tracking, we identified a previously unreported subcellular structure on the axon initial segment of Purkinje cells. These structures, we termed "axon bubbles", are developmentally timed and differentially labeled by lipid-modified proteins. Our findings demonstrate key rules that orchestrate the stereotyped transformations from fetal progenitors into mature networks of neuronal circuits, and demonstrate the potential of progenitor zone stereo-tracking to reveal new biology within intact developing systems.

Abstract:In order to research the generation and evolution of topological defects in nematic liquid crystal microfluidics within different interfacial constraints, we prepared microchannels with different surface anchoring conditions. Three microchannels with varied surface anchoring conditions were created by bonding a substrate with different surface properties to a structural layer made of polydimethylsiloxane, and utilizing oxygen plasma to vary the chemical properties of the channel wall in a reasonable manner. The flow morphology of nematic liquid crystal in microchannels was examined,and the emergence regular of various forms of topological defect structures was summarized. Experimental results indicate that the liquid crystals in the planar alignment microchannel are arranged continuously without obvious defect structure. The hybrid alignment microchannel forms stable defect lines near the upper surface under the competition between interfacial anchors,and the number of defect lines is related to the breadth depth ratio of the microchannel. The director field in a homeotropic alignment microchannel shows excellent continuity under normal conditions. The backflow generated by controlled flow rate mutation can effectively disrupt the continuity of director field within the microchannel, thus creating dynamic topological defects. When the flow rate is constant, the defective structure maintains a brief dynamic equilibrium,followed by regular fluctuations in the channel.

Abstract:Directing individual motions of many constituents to a coherent dynamical state is a fundamental challenge in multiple fields. Here, based on the spherical crystal model, we show that topological defects in particle arrays can be a crucial element in regulating collective dynamics. Specifically, we highlight the defect-driven synchronized breathing modes around disclinations and collective oscillations with strong connection to disruption of crystalline order. This work opens the promising possibility of an organizational principle based on topological defects, and may inspire new strategies for harnessing intriguing collective dynamics in extensive nonequilibrium systems.

Abstract:The neural tube is the first critically important structure that develops in the embryo. It serves as the primordium of the central nervous system; therefore, the proper formation of the neural tube is essential to the developing organism. Neural tube defects (NTDs) are severe congenital defects caused by failed neural tube closure during early embryogenesis. The pathogenesis of NTDs is complicated and still not fully understood even after decades of research. While it is an ethically impossible proposition to investigate the in vivo formation process of the neural tube in human embryos, a newly developed technology involving the creation of neural tube organoids serves as an excellent model system with which to study human neural tube formation and the occurrence of NTDs. Herein we reviewed the recent literature on the process of neural tube formation, the progress of NTDs investigations, and particularly the exciting potential to use neural tube organoids to model the cellular and molecular mechanisms underlying the etiology of NTDs.

Abstract:Inspired by recent experiments that highlight the role of nematic defects in the morphogenesis of epithelial tissues, we develop a minimal framework to study the dynamics of an active curved surface driven by its nematic texture. Allowing the surface to evolve via relaxational dynamics leads to a theory linking nematic defect dynamics, cellular division rates and Gaussian curvature. Regions of large positive (negative) curvature and positive (negative) growth are colocalized with the presence of positive (negative) defects. Applying this framework to the dynamics of cultured murine neural progenitor cells (NPCs) in an ex-vivo setting, we find that cells accumulate at positive defects and are depleted at negative defects. In contrast, applying this to the dynamics of a basal marine invertebrate \emph{Hydra} in an in-vivo setting, we show that activity stabilizes a bound $+1$ defect state by creating an incipient tentacle, while a bound $+1$ defect state surrounded by two $-1/2$ defects can create a stationary ring configuration of tentacles, consistent with observations.

Abstract:Topological defects in active liquid crystals can be confined by introducing gradients of activity. Here, we examine the dynamical behavior of two defects confined by a sharp gradient of activity that separates an active circular region and a surrounding passive nematic material. Continuum simulations are used to explain how the interplay among energy injection into the system, hydrodynamic interactions, and frictional forces governs the dynamics of topologically required self-propelling +1/2 defects. Our findings are rationalized in terms of a phase diagram for the dynamical response of defects in terms of activity and frictional damping strength. Different regions of the underlying phase diagram correspond to distinct dynamical modes, namely immobile defects, steady rotation of defects, bouncing defects, bouncing-cruising defects, dancing defects, and multiple defects with irregular dynamics. These dynamic states raise the prospect of generating synchronized defect arrays for microfluidic applications.

Abstract:The cerebral cortex is a structure that underlies various brain functions, including cognition and language. Mammalian cerebral cortex starts developing during the embryonic period with the neural progenitor cells generating neurons. Newborn neurons migrate along progenitors’ radial processes from the site of their origin in the germinal zones to the cortical plate, where they mature and integrate in the forming circuitry. Cell biological features of neural progenitors, such as the location and timing of their mitoses, together with their characteristic morphologies, can directly or indirectly regulate the abundance and the identity of their neuronal progeny. Alterations in the complex and delicate process of cerebral cortex development can lead to malformations of cortical development (MCDs). They include various structural abnormalities that affect the size, thickness and/or folding pattern of the developing cortex. Their clinical manifestations can entail a neurodevelopmental disorder, such as epilepsy, developmental delay, intellectual disability, or autism spectrum disorder. The recent advancements of molecular and neuroimaging techniques, along with the development of appropriate in vitro and in vivo model systems, have enabled the assessment of the genetic and environmental causes of MCDs. Here we broadly review the cell biological characteristics of neural progenitor cells and focus on those features whose perturbations have been linked to MCDs.

Abstract:It is clear that organoids are useful for studying the structure as well as the functions of organs and tissues; they are able to simulate cell-to-cell interactions, symmetrical and asymmetric division, proliferation, and migration of different cell groups. Some progress has been made using brain organoids to elucidate the genetic basis of certain neurodevelopmental disorders. Such as Parkinson's disease and Alzheimer's disease. However, research on organoids in early neural development has received insufficient attention, especially that focusing on neural tube precursors. In this review, we focus on the recent research progress on neural tube organoids and discuss both their challenges and potential solutions.

Abstract:Controlled proliferation of neural stem cells (NSCs) builds a functional nervous system during development. While their cellular niche is recognized as a signalling hub, the contribution of its structure and mechanics in regulating neurogenesis remains unexplored. The Drosophila larval central nervous system contains self-renewing NSCs in close contact with cortex glial cells. Transcriptomics identified a triad of immunoglobulin superfamily cell adhesion molecules (Dpr10/Dpr6 in glia and DIP-α in NSCs) which physically and mechanically connect the NSC and glial membranes, acting as mechanoregulators. Their disruption increases glial cortical tension, causing non-autonomous mitotic defects in NSCs, characterized by abnormal spindle morphologies and impaired mitotic progression. Additionally, elevated glial tensile forces increase Lamin content in NSCs, a protective response also resulting in nuclear deformation. Ultimately NSC proliferative potential and genome integrity are compromised. Our study reveals that the native mechanical properties of the niche are transmitted to NSCs and regulate their function.

Abstract:Topological defects, which are singular points in a director field, play a major role in shaping active systems. Here, we experimentally study topological defects and the flow patterns around them, that are formed during the highly rapid dynamics of swarming bacteria. The results are compared to the predictions of two-dimensional active nematics. We show that, even though some of the assumptions underlying the theory do not hold, the swarm dynamics is in agreement with two-dimensional nematic theory. In particular, we look into the multi-layered structure of the swarm, which is an important feature of real, natural colonies, and find a strong coupling between layers. Our results suggest that the defect-charge density is hyperuniform, i.e. , that long range density-fluctuations are suppressed.
