Abstract:Although amaryllis ( Hippeastrum hybridum ) plants are commonly used in physiological and ecological research, the extent of their genomic and genetic resources remains limited. The development of molecular markers is therefore of great importance to accelerate genetic improvements in Hippeastrum species. In this study, a total of 269 unique genes were defined that might regulate the flower spathe development of amaryllis. In addition, 2000 simple sequence repeats (SSRs) were detected based on 171,462 de novo assembled unigenes from transcriptome data, and 66,4091 single nucleotide polymorphisms (SNPs) were also detected as putative molecular markers. Twenty-one SSR markers were screened to evaluate the genetic diversity and population structure of 104 amaryllis accessions. A total of 98 SSR loci were amplified for all accessions. The results reveal that Nei’s gene diversity (H) values of these markers ranged between 0.055 and 0.394, whereas the average values of Shannon’s Information index (I) ranged between 0.172 and 0.567. Genetic tree analysis further demonstrates that all accessions can be grouped into three main clusters, which can be further divided into two subgroups. STRUCTURE-based analysis revealed that the highest ΔK values were observed when K = 5, K = 6, K = 7 and K = 8. The results of this study enable large-scale transcriptomics and classification of Hippeastrum genetic polymorphisms and will be useful in the future for resource conservation and production.

Abstract:Selection for new single-flowered amaryllis with cultivated wild species or hybrids has continued for more than 200 years. However, our basic knowledge of the extent of genetic variation within the single-flowered amaryllis is still not sufficient, which is very important for the ongoing improvement of the double-flower type in China. In this study, a total of 23 screened sequence-related amplified polymorphism (SRAP) markers were used to assess the genetic diversity and population structure of 82 cultivated accessions. It produced 244 clearly amplified fragments, of which 242 (99.2%) were polymorphic. A higher level of genetic diversity was observed, with estimates of Nei’s diversity index (H) and the Shannon information index (I) of 0.344 and 0.513, respectively. Genetic distance- and structure-based analyses mainly clustered all accessions into two or five subgroups, indicating the complexity of the hybrid pedigree of single-flowered amaryllis. To effectively explore and preserve the novel variation in these 82 genetic resources, we further established an initial core collection with 15 accessions with the goal of maximizing the SRAP alleles. This preliminary core set retained 100% of the SRAP variation with greater genetic diversity and heterogeneity (H = 0.355, and I = 0.529). Our research provided insight into the genetic structure of modern hybrids of single-flowered amaryllis, from which an easily manageable amaryllis core collection was identified, facilitating future breeding progress for double-flowered amaryllis.

Abstract:The genetic diversity and population structure of 38 commercial accessions of double-flowered amaryllis (Hippeastrum hybridum) from the Netherlands and South Africa were evaluated using sequence-related amplified polymorphism (SRAP) markers. Thirty SRAP primer pairs produced 294 loci, of which 263 (89.16%) were polymorphic. A relatively high level of genetic diversity was observed, with estimates of Nei’s diversity index (H) and the Shannon information index (I) of 0.2719 and 0.4158, respectively. Additional genetic distance- and STRUCTURE-based analyses clustered all accessions into two or four subgroups based mostly on origin or color. The genetic differentiation between/among countries and inferred groups was significant, with Fst values ranging from 0.083-0.194%. Accessions from the Netherlands showed higher genetic variation than those from South Africa. Several accessions, such as Aphrodite, are recommended for future programs employing selective hybridization with the goal of expanding the color range. The results of the present study provide appropriate information applicable to designing effective breeding programs for double-flowered amaryllis.

Abstract:The diploid species G. herbaceum (A1) and G. raimondii (D5) are the progenitors of allotetraploid cotton, respectively. However, hybrids between G. herbaceum and G. raimondii haven't been reported. In the present study, hybridization between G. herbaceum and G. raimondii was explored. Morphological, cytogenetic and molecular analyses were used to assess the hybridity. The interspecific hybrid plants were successfully obtained. Most of the morphological characteristics of the hybrids were intermediate between G. herbaceum and G. raimondii. However, the color of glands, anther cases, pollen and corolla, and the state of bracteoles in hybrids were associated with the G. herbaceum. The color of staminal columns and filaments in hybrids were associated with G. raimondii. Cytogenetic analysis confirmed abnormal meiotic behavior existed in hybrids. The hybrids couldn't produce boll-set. Simple sequence repeat results found that besides the fragments inherited from the two parents, some novel bands were amplified in hybrids, indicating that potential mutations and chromosomal recombination occurred between parental genomes during hybridization. These results may provide some novel insights in speciation, genome interaction, and evolution of the tetraploid cotton species.
Rapid genomic and transcriptomic alterations induced by wide hybridization: Chrysanthemum nankingense × Tanacetum vulgare and C. crassum × Crossostephium chinense (Asteraceae)

Abstract:Background Hybridization is a major driver of evolution in plants. In a number of plant species, the process of hybridization has been revealed to be accompanied by wide-ranging genetic and epigenetic alterations, some of which have consequences on gene transcripts. The Asteraceae family includes a number of polyploid species, and wide crossing is seen as a viable means of genetically improving ornamental species such as Chrysanthemum spp. However, the consequences of hybridization in this taxon have yet to be characterized. Results Amplified fragment length polymorphism (AFLP), methylation sensitive amplification polymorphism (MSAP) and cDNA-AFLP profiling of the two intergeneric hybrids C. nankingense × Tanacetum vulgare and C. crassum × Crossostephium chinense were employed to characterize, respectively, the genomic, epigenomic and transcriptomic changes induced by the hybridization event. The hybrids’ AFLP profiles included both the loss of specific parental fragments and the gain of fragments not present in either parent’s profile. About 10% of the paternal fragments were not inherited by the hybrid, while the corresponding rate for the maternal parent fragments was around 4–5%. The novel fragments detected may have arisen either due to heterozygosity in one or other parent, or as a result of a deletion event following the hybridization. Around one half of the cDNA-AFLP fragments were common to both parents, about 30% were specific to the female parent, and somewhat under 20% specific to the male parent; the remainder (2.9-4.7%) of the hybrids’ fragments were not present in either parent’s profile. The MSAP fingerprinting demonstrated that the hybridization event also reduced the amount of global cytosine methylation, since > 50% of the parental fragments were methylated, while the corresponding frequencies for the two hybrids were 48.5% and 50.4%. Conclusions Combining two different Asteraceae genomes via hybridization clearly induced a range of genomic and epigenomic alterations, some of which had an effect on the transcriptome. The rapid genomic and transcriptomic alterations induced by hybridization may accelerate the evolutionary process among progenies.
De Novo Assembled Transcriptome Analysis and SSR Marker Development of a Mixture of Six Tissues from Lilium Oriental Hybrid ‘Sorbonne’

Abstract:Lily is universally known for its large, showy, fragrant flower, and Sorbonne is one of the best-selling Oriental hybrid lily cultivars. To accelerate lily breeding for more robust, attractive, and disease-resistant cultivars, it is essential to introduce molecular marker-assisted breeding. However, the enormous genome size, of around 36 Gb, is an obstacle for genomic information mining. We sequenced and assembled a mixture of six tissues of Lilium 'Sorbonne' using Illumina HiSeq2000. A set of 49,991 Unigenes with an average length of 673 bp was produced, and 36,093 sequences were annotated against public protein databases. The number of transcripts with GO annotation was 26,212, with 55 subcategories. Virus transcripts were detected, even though in very small amounts. From the 49,991 Unigenes, 1,853 SSRs were identified. The most common repeat motifs were trinucleotide and dinucleotide with GA/CT and GGC/CCG the most common repeats. Fifty-seven EST-SSR markers were validated in 32 lily genotypes with a mean PIC value of 0.55. A 57-primer-based dendrogram was in accordance with the genetic background derived from complex breeding practices and previous studies. Thirty out of the 57 SSR-derived Unigenes were of function-known genes. Subsequently, a comprehensive hybrid assembly was generated, merging the current transcriptome with two more lily transcriptomes available on the public database. The distribution of gene ontology for the three sets of assembly and mismatch/gap uncovering for Unigenes before and after hybrid assembly was analyzed. Our data are an extensive complement to the lily genome database, which will benefit genetic research and candidate gene mining.

Abstract:Premise of the Study Microsatellite markers were developed for Smilax rotundifolia (Smilacaceae), an understory vine widely distributed in eastern North America, to investigate genetic diversity and structure. Cross‐amplification was tested in three congeneric species: S. china , S. riparia , and S. walteri . Methods and Results A total of 6153 simple sequence repeat primer pairs were detected from the de novo–assembled transcriptome data (88,3962 contigs) of S. rotundifolia . Thirty‐three polymorphic microsatellite loci were selected for further analysis among 96 individuals representing four natural populations of the species. The number of alleles ranged from two to 15, and 87.9% of the developed primer pairs could be cross‐amplified in at least one of three congeneric Smilax species. Conclusions The simple sequence repeat markers developed in this study will facilitate further studies on genetic diversity and phylogeographic patterns of S. rotundifolia and provide additional potential microsatellite resources for other Smilax species.
Insights into Phylogenetic Analyses of Amaryllidaceae Based on Complete Chloroplast Genome of the Endemic Chinese Genus Shoubiaonia Sp.

Abstract:Many plants in the Amaryllidaceae family are highly ornamental, with both flowers and leaves widely utilized in horticulture. A significant number of these ornamental plants are products of interspecific hybridization, highlighting the family's substantial potential for hybridization and the creation of new varieties. The genus Shoubiaonia, newly described in 2021, is a monotypic genus endemic to China, currently containing only one species. Using genome sequencing technology, we sequenced, assembled, and annotated the chloroplast genome of the genus Shoubiaonia. The chloroplast genome of Shoubiaonia is a conserved quadripartite structure with a size of 156,422 bp, containing a total of 132 genes, including 86 protein-coding genes (CDS), 38 tRNA genes, and 8 rRNA genes. There are 85 microsatellite repeat sequences and 55 scattered repeat sequences. In the chloroplast genome of Shoubiaonia, leucine is the most abundant amino acid, while cysteine is the least abundant. Phylogenomic analysis of 35 species from 21 genera in the Amaryllidaceae family reveals that Shoubiaonia is positioned within the Amaryllidoideae subfamily's Eurasian clade, forming a distinct small clade and representing a well-supported monophyletic group, with the closest relationship to the genus Lycoris. Among the seven genera within the Eurasian clade, regions with high nucleotide polymorphism include protein-coding regions such as rpl32, rpl22, matK, ycf1, and ndhH, as well as non-coding regions such as rps19-psbA, rpl22-rps19, trnE-UUC-trnT-GGU, psbC-trnS-UGA, and psaC-ndhE. Integrating the karyotypic data of Shoubiaonia, we hypothesize two possible scenarios for the origin of this genus, either adaptive evolution or hybridization. These findings underscore the evolutionary dynamism within the Amaryllidaceae family and its potential for developing novel horticultural varieties through interspecific hybridization.

Abstract:Hybrid plants are found extensively in the wild, and they often demonstrate superior performance of complex traits over their parents and other selfing plants. This phenomenon, known as heterosis, has been extensively applied in plant breeding for decades. However, the process of decoding hybrid plant genomes has seriously lagged due to the challenges associated with genome assembly and the lack of appropriate methodologies for their subsequent representation and analysis. Here, we present the assembly and analysis of two hybrids, an intraspecific hybrid between two maize (Zea may ssp. mays) inbred lines and an interspecific hybrid between maize and its wild relative teosinte (Zea may ssp. parviglumis), utilizing a combination of PacBio High Fidelity (HiFi) sequencing and chromatin conformation capture sequencing data. The haplotypic assemblies are well-phased at chromosomal scale, successfully resolving the complex loci with extensive parental structural variations (SVs). By integrating into a bi-parental genome graph, the haplotypic assemblies can facilitate downstream short-reads-based SV calling and allele-specific gene expression analysis, demonstrating outstanding advantages over a single linear genome. Our work offers a comprehensive workflow that aims to facilitate the decoding of numerous hybrid plant genomes, particularly those with unknown or inaccessible parentage, thereby enhancing our understanding of genome evolution and heterosis.

Abstract:Ammopiptanthus possesses ancestral traits and, as a tertiary relict, is one of the surviving remnants of the ancient Mediterranean retreat and climate drought. It is also the only genus of super xerophytic, evergreen, broad-leaved shrubs. Ammopiptanthus nanus, one of the two species in this genus, is predominantly found in extremely arid and frigid environments, and is increasingly threatened with extinction. Study of the species' genetic diversity is thus beneficial for its survival and the efficacy of ex situ conservation efforts. Based on transcriptome data, 15 pairs of effective EST-SSR were screened to evaluate A. nanus genetic diversity. In all, 87 samples from three populations were evaluated, the results of which show that ex situ conservation in the Wuqia region needs to be supplemented. Conservation and breeding of individual A. nanus offspring should be strengthened in the future to ensure their progeny continue to exhibit high genetic diversity and variation.

Abstract:This study explored the chloroplast (cp) genomes of three Hibiscus syriacus (HS) specimens endemic to Korea possessing unique ornamental and conservation values: the dwarf H. syriacus var. micranthus (HSVM), renowned for its small stature and breeding potential; HS ‘Tamra’, a cultivar from Korea’s southernmost islands, noteworthy for its distinctive beauty; and HS Natural Monument no. 521 (N.M.521), a specimen of significant lifespan and height. Given the scarcity of evolutionary studies on these specimens, we assembled and analyzed their cp genomes. We successfully assembled genomes spanning 160,000 to 160,100 bp and identified intraspecific variants. Among these, a unique ATA 3-mer insertion in the trnL-UAA region was identified in HSVM, highlighting its value as a genetic resource. Leveraging this finding, we developed a novel InDel dCAPS marker, which was validated across 43 cultivars, enhancing our ability to distinguish HSVM and its derivatives from other HS cultivars. Phylogenetic analysis involving 23 Malvaceae species revealed that HSVM forms a clade with woody Hibiscus species, closely associating with N.M.520, which may suggest a shared ancestry or parallel evolutionary paths. This investigation advances our understanding of the genetic diversity in Korean HS and offers robust tools for accurate cultivar identification, aiding conservation and breeding efforts.

Abstract:The Asteraceae family is at the forefront of the evolution due to frequent hybridization. Hybridization is associated with the induction of widespread genetic and epigenetic changes and has played an important role in the evolution of many plant taxa. We attempted the intergeneric cross Chrysanthemum morifolium × Leucanthemum paludosum. To obtain the success in cross, we have to turn to ovule rescue. DNA profiling of the amphihaploid and amphidiploid was investigated using amplified fragment length polymorphism, sequence-related amplified polymorphism, start codon targeted polymorphism, and methylation-sensitive amplification polymorphism (MSAP). Hybridization induced rapid changes at the genetic and the epigenetic levels. The genetic changes mainly involved loss of parental fragments and gaining of novel fragments, and some eliminated sequences possibly from the noncoding region of L. paludosum. The MSAP analysis indicated that the level of DNA methylation was lower in the amphiploid (∼45%) than in the parental lines (51.5-50.6%), whereas it increased after amphidiploid formation. Events associated with intergeneric genomic shock were a feature of C. morifolium × L. paludosum hybrid, given that the genetic relationship between the parental species is relatively distant. Our results provide genetic and epigenetic evidence for understanding genomic shock in wide crosses between species in Asteraceae and suggest a need to expand our current evolutionary framework to encompass a genetic/epigenetic dimension when seeking to understand wide crosses.

Abstract:Recent studies utilizing transcriptome sequences generated by next-generation sequencing (NGS) technologies have demonstrated the ability to rapidly detect and characterize thousands of gene-based microsatellites from different plants. However, these simple sequence repeats (SSRs) were seldom used directly to test interspecific transferability in the populations of closely related species. Aspidistra Ker-Gawl. is a monocot genus with high species richness and diversity in flower structure, but its fresh floral materials are not easy to obtain. Until now, little is known about genetic background in the species of Aspidistra, quite apart from the fearful reduction of their natural habitats. In this study, the floral transcriptome of Aspidistrasaxicola was obtained using NGS. Based on these data, a total of 5527 SSRs were identified in the unigenes. Among these SSRs, the proportions of di- and tri-nucleotide repeats were quite close (49.6% verse 46.8%), and the most tri-nucleotide repeats were AGG/CCT followed by AAG/CTT and AGC/GCT in A.saxicola, showing distinct differences with other angiosperm species. To assess genetic diversity in the species of Aspidistra, 48 SSR loci were tested in four available populations of A.elatior. The results revealed that more than a third of the loci were polymorphic. The majority of these primers could be amplified in 24 species representing the main clades of Aspidistra. The primer subsets from transcriptome data proved highly useful for detecting polymorphisms in the related species, supporting the finding that NGS is an efficient approach to molecular marker development at both intra- and interspecies levels, especially in endangered nonmodel species.

Abstract:As the largest family of dicotyledon, the Asteraceae family comprises a variety of economically important crops, ornamental plants and numerous medicinal herbs. Advancements in genomics and transcriptomic have revolutionized research in Asteraceae species, generating extensive omics data that necessitate an efficient platform for data integration and analysis. However, existing databases face challenges in mining genes with specific functions and supporting cross-species studies. To address these gaps, we introduce the Asteraceae Multi-omics Information Resource (AMIR; https://yanglab.hzau.edu.cn/AMIR/), a multi-omics hub for the Asteraceae plant community. AMIR integrates diverse omics data from 74 species, encompassing 132 genomes, 4 408 432 genes annotated across seven different perspectives, 3897 transcriptome sequencing samples spanning 131 organs, tissues and stimuli, 42 765 290 unique variants and 15 662 metabolites genes. Leveraging these data, AMIR establishes the first pan-genome, comparative genomics and transcriptome system for the Asteraceae family. Furthermore, AMIR offers user-friendly tools designed to facilitate extensive customized bioinformatics analyses. Two case studies demonstrate AMIR's capability to provide rapid, reproducible and reliable analysis results. In summary, by integrating multi-omics data of Asteraceae species and developing powerful analytical tools, AMIR significantly advances functional genomics research and contributes to breeding practices of Asteraceae.

Complete chloroplast genomes and comparative analyses of Hippeastrum 'milady', Hippeastrum albertii and Hippeastrum reticulatum (Amaryllidaceae).

Abstract:Hippeastrum is a genus of ornamental plants with large, brightly colored flowers. Due to the very high seed-setting rate of the hybridization of Hippeastrum , the large population of hybrid progeny and the existence of superparent inheritance, it is difficult to trace the origin of the varieties collected from the market during breeding. In this study, we analyzed the chloroplast genomes of Hippeastrum 'Milady', H . alberti , and H . reticulatum using the Illumina NovaSeq sequencing platform and generated full-length sequences of 158,067, 158,067, and 158,522 bp, respectively. All three genomes had the typical tetrad structure. The large single copy, small single copy, and inverted repeat regions of H . reticulatum were observed to be respectively 277, 138, and 20 bp longer than the corresponding regions of H . 'Milady' and H . alberti . The results of comparative analysis of simple sequence repeats (SSRs), Ka/Ks ratios, codon preferences, and complete sequences of chloroplasts of these three taxa and 14 other plant species were as follows. First, the chloroplast genomes of H . 'Milady', H . alberti , and H . reticulatum contain 209, 209, and 211 SSR sites, respectively, most of which (123, 123, and 122, respectively) are single nucleotide repeats. Second, leucine, arginine, and serine are the most frequently used amino acids in the three chloroplast genomes. Third, H . 'Milady', H . alberti , and H . reticulatum are more closely related to Lycoris and Narcissus than to Allium and Agapanthus . Our results will provide information on the study of origins or relatedness of native species, and the identification of cultivars.

Abstract:Gossypium arboreum, a cultivated cotton species (2n = 26, AA) native to Asia, possesses invaluable characteristics unavailable in the tetraploid cultivated cotton gene pool, such as resistance to pests and diseases and tolerance to abiotic stresses. However, it is quite difficult to transfer favorable traits into Upland cotton through conventional methods due to the cross-incompatibility of G. hirsutum (2n = 52, AADD) and G. arboreum. Here, we improved an embryo rescue technique to overcome the cross-incompatibility between these two parents for transferring favorable genes from G. arboreum into G. hirsutum. Our results indicate that MSB2K supplemented with 0.5 mg l(-1) kinetin and 250 mg(-1) casein hydrolysate is an efficient initial medium for rescuing early (3 d after pollination) hybrid embryos. Eight putative hybrids were successfully obtained, which were further verified and characterized by cytology, molecular markers and morphological analysis. The putative hybrids were subsequently treated with different concentrations of colchicine solution to double their chromosomes. The results demonstrate that four putative hybrid plants were successfully chromosome-doubled by treatment with 0.1% colchicine for 24 h and become amphiploid, which were confirmed by cytological observation, self-fertilization and backcrossing. Preliminary assessments of resistance at seedling stage indicate that the synthetic amphiploid showed highly resistant to Verticillium and drought. The synthetic amphiploid between G. hirsutum × G. arboreum would lay the foundation for developing G. arboreum-introgressed lines with the uniform genetic background of G. hirsutum acc TM-1, which would greatly enhance and simplify the mining, isolation, characterization, cloning and use of G. arboreum-specific desirable genes in future cotton breeding programs.
Mining from Transcriptomes: 315 Single-Copy Orthologous Genes Concatenated for the Phylogenetic Analyses of Orchidaceae

Abstract:Phylogenetic relationships are hotspots for orchid studies with controversial standpoints. Traditionally, the phylogenies of orchids are based on morphology and subjective factors. Although more reliable than classic phylogenic analyses, the current methods are based on a few gene markers and PCR amplification, which are labor intensive and cannot identify the placement of some species with degenerated plastid genomes. Therefore, a more efficient, labor-saving and reliable method is needed for phylogenic analysis. Here, we present a method of orchid phylogeny construction using transcriptomes. Ten representative species covering five subfamilies of Orchidaceae were selected, and 315 single-copy orthologous genes extracted from the transcriptomes of these organisms were applied to reconstruct a more robust phylogeny of orchids. This approach provided a rapid and reliable method of phylogeny construction for Orchidaceae, one of the most diversified family of angiosperms. We also showed the rigorous systematic position of holomycotrophic species, which has previously been difficult to determine because of the degenerated plastid genome. We concluded that the method presented in this study is more efficient and reliable than methods based on a few gene markers for phylogenic analyses, especially for the holomycotrophic species or those whose DNA sequences have been difficult to amplify. Meanwhile, a total of 315 single-copy orthologous genes of orchids are offered and more informative loci could be used in the future orchid phylogenetic studies.
