Abstract:Accurate prediction of inter-residue contacts of a protein is important to calculating its tertiary structure. Analysis of co-evolutionary events among residues has been proved effective in inferring inter-residue contacts. The Markov random field (MRF) technique, although being widely used for contact prediction, suffers from the following dilemma: the actual likelihood function of MRF is accurate but time-consuming to calculate; in contrast, approximations to the actual likelihood, say pseudo-likelihood, are efficient to calculate but inaccurate. Thus, how to achieve both accuracy and efficiency simultaneously remains a challenge.In this study, we present such an approach (called clmDCA) for contact prediction. Unlike plmDCA using pseudo-likelihood, i.e., the product of conditional probability of individual residues, our approach uses composite-likelihood, i.e., the product of conditional probability of all residue pairs. Composite likelihood has been theoretically proved as a better approximation to the actual likelihood function than pseudo-likelihood. Meanwhile, composite likelihood is still efficient to maximize, thus ensuring the efficiency of clmDCA. We present comprehensive experiments on popular benchmark datasets, including PSICOV dataset and CASP-11 dataset, to show that: i) clmDCA alone outperforms the existing MRF-based approaches in prediction accuracy. ii) When equipped with deep learning technique for refinement, the prediction accuracy of clmDCA was further significantly improved, suggesting the suitability of clmDCA for subsequent refinement procedure. We further present a successful application of the predicted contacts to accurately build tertiary structures for proteins in the PSICOV dataset.Composite likelihood maximization algorithm can efficiently estimate the parameters of Markov Random Fields and can improve the prediction accuracy of protein inter-residue contacts.

Abstract:Protein-protein interactions (PPIs) play key roles in a broad range of biological processes. The disorder of PPIs often causes various physical and mental diseases, which makes PPIs become the focus of the research on disease mechanism and clinical treatment. Since a large number of PPIs have been identified by in vivo and in vitro experimental techniques, the increasing scale of PPI data with the inherent complexity of interacting mechanisms has encouraged a growing use of computational methods to predict PPIs. Until recently, deep learning plays an increasingly important role in the machine learning field due to its remarkable non-linear transformation ability. Estimating protein complex model accuracy based on ultrafast shape recognition and deep learning in CASP15.

Abstract:This article reports and analyzes the results of protein complex model accuracy estimation by our methods (DeepUMQA3 and GraphGPSM) in the 15th Critical Assessment of techniques for protein Structure Prediction (CASP15). The new deep learning-based multimeric complex model accuracy estimation methods are proposed based on the ensemble of three-level features coupling with deep residual/graph neural networks. For the input multimeric complex model, we describe it from three levels: overall complex features, intra-monomer features, and inter-monomer features. We designed an overall ultrafast shape recognition (USR) to characterize the relationship between local residues and the overall complex topology, and an inter-monomer USR to characterize the relationship between the residues of one monomer and the topology of other monomers. DeepUMQA3 (Group name: GuijunLab-RocketX) ranked first in the interface residue accuracy estimation of CASP15. The Pearson correlation between the interface residue Local Distance Difference Test (lDDT) predicted by DeepUMQA3 and the real lDDT is 0.570, the only method that exceeds 0.5. Among the top 5 methods, DeepUMQA3 achieved the highest Pearson correlation of lDDT on 25 out of 39 targets. GraphGPSM (Group name: GuijunLab-PAthreader) has TM-score Pearson correlations greater than 0.9 on 14 targets, showing a good ability to estimate the overall fold accuracy. Accurate De Novo Prediction Of Protein Contact Map By Ultra-Deep Learning Model

Abstract:MotivationProtein contacts contain key information for the understanding of protein structure and function and thus, contact prediction from sequence is an important problem. Recently exciting progress has been made on this problem, but the predicted contacts for proteins without many sequence homologs is still of low quality and not very useful for de novo structure prediction.MethodThis paper presents a new deep learning method that predicts contacts by integrating both evolutionary coupling (EC) and sequence conservation information through an ultra-deep neural network formed by two deep residual neural networks. The first residual network conducts a series of 1-dimensional convolutional transformation of sequential features; the second residual network conducts a series of 2-dimensional convolutional transformation of pairwise information including output of the first residual network, EC information and pairwise potential. By using very deep residual networks, we can accurately model contact occurrence patterns and complex sequence-structure relationship and thus, obtain higher-quality contact prediction regardless of how many sequence homologs are available for proteins in question.ResultsOur method greatly outperforms existing methods and leads to much more accurate contact-assisted folding. Tested on 105 CASP11 targets, 76 past CAMEO hard targets, and 398 membrane proteins, the average top L long-range prediction accuracy obtained by our method, one representative EC method CCMpred and the CASP11 winner MetaPSICOV is 0.47, 0.21 and 0.30, respectively; the average top L/10 long-range accuracy of our method, CCMpred and MetaPSICOV is 0.77, 0.47 and 0.59, respectively. Ab initio folding using our predicted contacts as restraints but without any force fields can yield correct folds (i.e., TMscore>0.6) for 203 of the 579 test proteins, while that using MetaPSICOV- and CCMpred-predicted contacts can do so for only 79 and 62 of them, respectively. Our contact-assisted models also have much better quality than template-based models especially for membrane proteins. The 3D models built from our contact prediction have TMscore>0.5 for 208 of the 398 membrane proteins, while those from homology modeling have TMscore>0.5 for only 10 of them. Further, even if trained mostly by soluble proteins, our deep learning method works very well on membrane proteins. In the recent blind CAMEO benchmark, our fully-automated web server implementing this method successfully folded 6 targets with a new fold and only 0.3L-2.3L effective sequence homologs, including one beta protein of 182 residues, one alpha+beta protein of 125 residues, one alpha protein of 140 residues, one a protein of 217 residues, one alpha/beta of 260 residues and one a protein of 462 residues. Our method also achieved the highest F1 score on free-modeling targets in the latest CASP (Critical Assessment of Structure Prediction), although it was not fully implemented back then.

Abstract:Background: Protein inter-residue contacts prediction play an important role in the field of protein structure and function research. As a low-dimensional representation of protein tertiary structure, protein inter-residue contacts could greatly help de novo protein structure prediction methods to reduce the conformational search space. Over the past two decades, various methods have been developed for protein inter-residue contacts prediction. Objective: We provide a comprehensive and systematic review of protein inter-residue contacts prediction methods. Results: Protein inter-residue contacts prediction methods are roughly classified into five categories: correlated mutations methods, machine-learning methods, fusion methods, template-based methods and 3D model-based methods. In this paper, firstly we describe the common definition of protein inter-residue contacts and show the typical application of protein inter-residue contacts. Then, we present a comprehensive review of the three main categories for protein inter-residue contacts prediction: correlated mutations methods, machine-learning methods and fusion methods. Besides, we analyze the constraints for each category. Furthermore, we compare several representative methods on the CASP11 dataset and discuss performances of these methods in detail. Conclusion: Correlated mutations methods achieve better performances for long-range contacts, while the machine-learning method performs well for short-range contacts. Fusion methods could take advantage of the machine-learning and correlated mutations methods. Employing more effective fusion strategy could be helpful to further improve the performances of fusion methods.

Abstract:Information of residue-residue contacts is essential for understanding the mechanism of protein folding, and has been successfully applied as special topological restraints to simplify the conformational sampling in de novo protein structure prediction. Prediction of protein residue contacts has experienced amazingly rapid progresses recently, with prediction accuracy approaching impressively high levels in the past two years. In this work, we introduce a second version of our residue contact predictor, DeepConPred2, which exhibits substantially improved performance and sufficiently reduced running time after model re-optimization and feature updates. When testing on the CASP12 free modeling targets, our program reaches at least the same level of prediction accuracy as the best contact predictors so far and provides information complementary to other state-of-the-art methods in contact-assisted folding.
A Deep Learning Framework for Improving Long-Range Residue-Residue Contact Prediction Using a Hierarchical Strategy.

Abstract:Motivation: Residue-residue contacts are of great value for protein structure prediction, since contact information, especially from those long-range residue pairs, can significantly reduce the complexity of conformational sampling for protein structure prediction in practice. Despite progresses in the past decade on protein targets with abundant homologous sequences, accurate contact prediction for proteins with limited sequence information is still far from satisfaction. Methodologies for these hard targets still need further improvement.Results: We presented a computational program DeepConPred, which includes a pipeline of two novel deep-learning-based methods (DeepCCon and DeepRCon) as well as a contact refinement step, to improve the prediction of long-range residue contacts from primary sequences. When compared with previous prediction approaches, our framework employed an effective scheme to identify optimal and important features for contact prediction, and was only trained with coevolutionary information derived from a limited number of homologous sequences to ensure robustness and usefulness for hard targets. Independent tests showed that 59.33%/49.97%, 64.39%/54.01% and 70.00%/59.81% of the top L/5, top L/10 and top 5 predictions were correct for CASP10/CASP11 proteins, respectively. In general, our algorithm ranked as one of the best methods for CASP targets.

Abstract:Predicting the corresponding 3D structure from the protein’s sequence is one of the most challenging tasks in computational biology, and a confident interresdiue contact map serves as the main driver towards ab initio protein structure prediction. Benefiting from the ever-increasing sequence databases, residue contact prediction has been revolutionized recently by the introduction of direct coupling analysis and deep learning techniques. However, existing deep learning contact prediction methods often rely on a number of external programs and are therefore computationally expensive. Here, we introduce a novel contact prediction method based on fully convolutional neural networks and extensively extracted evolutionary features from multi-sequence alignment. The results show that our deep learning model based on a highly optimized feature extraction mechanism is very effective in interresidue contact prediction.
Residue-Frustration-Based Prediction of Protein-Protein Interactions Using Machine Learning

Abstract:The study of protein-protein interactions (PPIs) is important in understanding the function of proteins. However, it is still a challenge to investigate the transient protein-protein interaction by experiments. Hence, the computational prediction for protein-protein interactions draws growing attention. Statistics-based features have been widely used in the studies of protein structure prediction and protein folding. Due to the scarcity of experimental data of PPI, it is difficult to construct a conventional statistical feature for PPI prediction, and the application of statistics-based features is very limited in this field. In this paper, we explored the application of frustration, a statistical potential, in PPI prediction. By comparing the energetic contribution of the extra stabilization energy from a given residue pair in the native protein with the statistics of the energies, we obtained the residue pair's frustration index By calculating the number of residue pairs with a high frustration index, the highly frustrated density, a residue-frustration-based feature, was then obtained to describe the tendency of residues to be involved in PPI. Highly frustrated density, as well as structure-based features, were then used to describe protein residues and combined with the long short-term memory (LSTM) neural network to predict PPI residue pairs. Our model correctly predicted 75% dimers when only the top 2 parts per thousand residue pairs were selected in each dimer. Our model, which considers the statistics-based features, is significantly different from the models based on the chemical features of residues. We found that frustration can effectively describe the tendency of residue to be involved in PPI. Frustration-based features can replace chemical features to combine with machine learning and realize the better performance of PPI prediction. It reveals the great potential of statistical potential such as frustration in PPI prediction.

Abstract:Sequence-based protein tertiary structure prediction is of fundamental importance because the function of a protein ultimately depends on its 3D structure. An accurate residue-residue contact map is one of the essential elements for current ab initio prediction protocols of 3D structure prediction. Recently, with the combination of deep learning and direct coupling techniques, the performance of residue contact prediction has achieved significant progress. However, a considerable number of current Deep-Learning (DL)-based prediction methods are usually time-consuming, mainly because they rely on different categories of data types and third-party programs. In this research, we transformed the complex biological problem into a pure computational problem through statistics and artificial intelligence. We have accordingly proposed a feature extraction method to obtain various categories of statistical information from only the multi-sequence alignment, followed by training a DL model for residue-residue contact prediction based on the massive statistical information. The proposed method is robust in terms of different test sets, showed high reliability on model confidence score, could obtain high computational efficiency and achieve comparable prediction precisions with DL methods that relying on multi-source inputs.

Using deep-learning predictions reveals a large number of register errors in PDB depositions

Abstract:The accuracy of the information in the Protein Data Bank (PDB) is of great importance for the myriad downstream applications that make use of protein structural information. Despite best efforts, the occasional introduction of errors is inevitable, especially where the experimental data are of limited resolution. A novel protein structure validation approach based on spotting inconsistencies between the residue contacts and distances observed in a structural model and those computationally predicted by methods such as AlphaFold2 has previously been established. It is particularly well suited to the detection of register errors. Importantly, this new approach is orthogonal to traditional methods based on stereochemistry or map–model agreement, and is resolution independent. Here, thousands of likely register errors are identified by scanning 3–5 Å resolution structures in the PDB. Unlike most methods, the application of this approach yields suggested corrections to the register of affected regions, which it is shown, even by limited implementation, lead to improved refinement statistics in the vast majority of cases. A few limitations and confounding factors such as fold-switching proteins are characterized, but this approach is expected to have broad application in spotting potential issues in current accessions and, through its implementation and distribution in CCP4, helping to ensure the accuracy of future depositions.

Abstract:Protein complex structure prediction plays important roles in various applications, such as drug discovery and antibody design. However, due to limited prediction accuracy, there are frequent inconsistencies between the predictions and the experiments. Here we present ColabDock, a general framework adapting deep learning structure prediction models to integrate experimental restraints of different forms and sources without further large-scale retraining or fine tuning. With a generation-prediction architecture and trained ranking model, ColabDock outperforms HADDOCK and ClusPro using AlphaFold2 as the structure prediction model, not only in complex structure predictions with simulated residue and surface restraints but also in those assisted by nuclear magnetic resonance chemical shift perturbation as well as covalent labelling. It also assists antibody-antigen interface prediction with emulated interface scan restraints, which could be obtained by experiments such as deep mutational scanning. As a unified framework, we hope that ColabDock can help to bridge the gap between experimental and computational protein science. Despite rapid developments in predicting the complex structures of proteins, there are still inconsistencies between predictions and experiments. Feng et al. developed ColabDock, a general framework for deep learning models that integrates various experimental restraints and improves complex interface prediction, including antibody-antigen interactions.

Prediction of Long-range Contacts from Sequence Profile

Abstract:Theoretic study in this paper shows that we can obtain exact long-range contacts by adopting one classifier if the centers of sequence profiles of residue pairs for long-range contacts and non-long-range contacts are known. The adopted classifier, referred to as multiple conditional probability mass function classifier (MCPMFC), can find an optimized transformation of the variables for each of the classes and therefore resulting in K separate classifiers. As a result, about 44.48% long-range contacts are around at the sequence profile (SP) centre for long-range contacts and about 20.9% long-range contacts are correctly predicted when considering the top L/5 (L is the protein sequence length) predicted contacts and the residue pair with 24 apart. The highest cluster result gives us a clue that SP center should be a sound pathway to investigate contact map in protein structures.
Improving Residue–residue Contact Prediction Via Low-Rank and Sparse Decomposition of Residue Correlation Matrix

Abstract:Strategies for correlation analysis in protein contact prediction often encounter two challenges, namely, the indirect coupling among residues, and the background correlations mainly caused by phylogenetic biases. While various studies have been conducted on how to disentangle indirect coupling, the removal of background correlations still remains unresolved. Here, we present an approach for removing background correlations via low-rank and sparse decomposition (LRS) of a residue correlation matrix. The correlation matrix can be constructed using either local inference strategies (e.g., mutual information, or MI) or global inference strategies (e.g., direct coupling analysis, or DCA). In our approach, a correlation matrix was decomposed into two components, i.e., a low-rank component representing background correlations, and a sparse component representing true correlations. Finally the residue contacts were inferred from the sparse component of correlation matrix. We trained our LRS-based method on the PSICOV dataset, and tested it on both GREMLIN and CASP11 datasets. Our experimental results suggested that LRS significantly improves the contact prediction precision. For example, when equipped with the LRS technique, the prediction precision of MI and mfDCA increased from 0.25 to 0.67 and from 0.58 to 0.70, respectively (Top L/10 predicted contacts, sequence separation: 5 AA, dataset: GREMLIN). In addition, our LRS technique also consistently outperforms the popular denoising technique APC (average product correction), on both local (MI_LRS: 0.67 vs MI_APC: 0.34) and global measures (mfDCA_LRS: 0.70 vs mfDCA_APC: 0.67). Interestingly, we found out that when equipped with our LRS technique, local inference strategies performed in a comparable manner to that of global inference strategies, implying that the application of LRS technique narrowed down the performance gap between local and global inference strategies. Overall, our LRS technique greatly facilitates protein contact prediction by removing background correlations. Protein-Protein Interaction Interface Residue Pair Prediction Based on Deep Learning Architecture

Abstract:Motivation: Proteins usually fulfill their biological functions by interacting with other proteins. Although some methods have been developed to predict the binding sites of a monomer protein, these are not sufficient for prediction of the interaction between two monomer proteins. The correct prediction of interface residue pairs from two monomer proteins is still an open question and has great significance for practical experimental applications in the life sciences. We hope to build a method for the prediction of interface residue pairs that is suitable for those applications. Results: Here, we developed a novel deep network architecture called the multi-layered Long-Short Term Memory networks LSTMs approach for the prediction of protein interface residue pairs. First, we created three new descriptions and used other six worked characterizations to describe an amino acid, then we employed these features to discriminate between interface residue pairs and non-interface residue pairs. Second, we used two thresholds to select residue pairs that are more likely to be interface residue pairs. Furthermore, this step increases the proportion of interface residue pairs and reduces the influence of imbalanced data. Third, we built deep network architectures based on Long-Short Term Memory networks algorithm to organize and refine the prediction of interface residue pairs by employing features mentioned above. We trained the deep networks on dimers in the unbound state in the international Protein-protein Docking Benchmark version 3.0. The updated data sets in the versions 4.0 and 5.0 were used as the validation set and test set respectively. For our best model, the accuracy rate was over 62 percent when we chose the top 0.2 percent pairs of every dimer in the test set as predictions, which will be very helpful for the understanding of protein-protein interaction mechanisms and for guidance in biological experiments.

Abstract:Accurate prediction of contacting residue pairs between interacting proteins is very useful for structural characterization of protein–protein interactions. Although significant improvement has been made in inter-protein contact prediction recently, there is still a large room for improving the prediction accuracy. Here we present a new deep learning method referred to as PLMGraph-Inter for inter-protein contact prediction. Specifically, we employ rotationally and translationally invariant geometric graphs obtained from structures of interacting proteins to integrate multiple protein language models, which are successively transformed by graph encoders formed by geometric vector perceptrons and residual networks formed by dimensional hybrid residual blocks to predict inter-protein contacts. Extensive evaluation on multiple test sets illustrates that PLMGraph-Inter outperforms five top inter-protein contact prediction methods, including DeepHomo, GLINTER, CDPred, DeepHomo2, and DRN-1D2D_Inter, by large margins. In addition, we also show that the prediction of PLMGraph-Inter can complement the result of AlphaFold-Multimer. Finally, we show leveraging the contacts predicted by PLMGraph-Inter as constraints for protein–protein docking can dramatically improve its performance for protein complex structure prediction.

Abstract:Accurate prediction of contacting residue pairs between interacting proteins is very useful for structural characterization of protein-protein interactions (PPIs). Although significant improvement has been made in inter-protein contact prediction recently, there is still large room for improving the prediction accuracy. Here we present a new deep learning method referred to as PLMGraph-Inter for inter-protein contact prediction. Abstract:Protein-protein interactions play essential roles in many biological processes. Acquiring knowledge of the residue-residue contact information of two interacting proteins is not only helpful in annotating functions for proteins, but also critical for structure-based drug design. The prediction of the protein residue-residue contact matrix of the interfacial regions is challenging. In this work, we introduced deep learning techniques (specifically, stacked autoencoders) to build deep neural network models to tackled the residue-residue contact prediction problem. In tandem with interaction profile Hidden Markov Models, which was used first to extract Fisher score features from protein sequences, stacked autoencoders were deployed to extract and learn hidden abstract features. The deep learning model showed significant improvement over the traditional machine learning model, Support Vector Machines (SVM), with the overall accuracy increased by 15% from 65.40% to 80.82%. We showed that the stacked autoencoders could extract novel features, which can be utilized by deep neural networks and other classifiers to enhance learning, out of the Fisher score features. It is further shown that deep neural networks have significant advantages over SVM in making use of the newly extracted features.
