Abstract:In this study, a novel nitrilase gene from Rhodobacter sphaeroides was cloned and overexpressed in Escherichia coli. The open reading frame of the nitrilase gene includes 969 base pairs, which encodes a putative polypeptide of 322 amino acid residues. The molecular weight of the purified native nitrilase was about 560 kDa determined by size exclusion chromatography. This nitrilase showed one single band on SDS-PAGE with a molecular weight of 40 kDa. This suggested that the native nitrilase consisted of 14 subunits with identical size. The optimal pH and temperature of the purified enzyme were 7.0 and 40 °C, respectively. The kinetic parameters V max and K m toward 3-cyanopyridine were 77.5 μmol min−1 mg−1 and 73.1 mmol/l, respectively. The enzyme can easily convert aliphatic nitrile and aromatic nitriles to their corresponding acids. Furthermore, this enzyme demonstrated regioselectivity in hydrolysis of aliphatic dinitriles. This specific characteristic makes this nitrilase have a great potential for commercial production of various cyanocarboxylic acids by hydrolyzing readily available dinitriles.
Screening and Characterization of a Nitrilase with Significant Nitrile Hydratase Activity

Abstract:Purpose We screened nitrilases with significant nitrile hydratase activity to exploit their potential in benzylic amide biosynthesis. We also investigated the factors affecting their hydration activity to support further research on benzylic amide production by nitrilase. Methods A sequence-based screening method using previously reported crucial positions identified to be essential for amide-forming capacity of nitrilase (referred to as "amide-formation hotspots") as molecular probes to identify putative amide-forming nitrilases. Results Based on the previously reported "amide-formation hotspots," we identified a nitrilase NitPG from Paraburkholderia graminis DSM 17151 that could produce a significant amount of mandelamide toward mandelonitrile and exhibited general hydration activity toward various benzylic nitriles. The time-course experiment with NitPG demonstrated that amide was also a true reaction product of nitrilase, suggesting that the nitrile catalysis by amide-forming nitrilase could be a post-transition state bifurcation-mediated enzymatic reaction. Further research demonstrated that low temperature, metal ion addition, and specific substrate structure could profoundly improve the amide formation capability of nitrilase. Conclusions NitPG with broad hydration activity is a potential candidate for the enzymatic synthesis of benzylic amides for biotechnological applications. Studying the effect of nitrilase hydration activity could promote our understanding of the factors that influence amide and acid distribution.
Characterization of a Novel Cyfluthrin-Degrading Bacterial Strain Brevibacterium Aureum and Its Biochemical Degradation Pathway.

Abstract:Brevibacterium aureum DG-12, a new bacterial strain isolated from active sludge, was able to degrade and utilize cyfluthrin as a growth substrate in the mineral medium. Response surface methodology using central composite rotatable design of cultural conditions was successfully employed for optimization resulting in 88.6% degradation of cyfluthrin (50 mg L-1) within 5 days. The bacterium degraded cyfluthrin by cleavage of both the carboxylester linkage and diaryl bond to form 2,2,3,3-tetramethyl-cyclopropane-methanol, 4-fluoro-3-phenexy-benzoic acid, 3,5-dimethoxy phenol, and phenol, and subsequently transformed these compounds with a maximum specific degradation rate, half-saturation constant and inhibition constant of 1.0384 day(-1), 20.4967 mg L-1, and 141.9013 mg L-1, respectively. A novel degradation pathway for cyfluthrin was proposed based on analysis of these metabolites. In addition, this strain was found capable of degrading a wide range of synthetic pyrethroid insecticides. Our results suggest that B. aureum DG-12 may be an ideal microorganism for bioremediation of the pyrethroid-contaminated environments. (C) 2013 Elsevier Ltd. All rights reserved.

Abstract:Nitrilase‐catalyzed hydrolysis of nitriles is the promising approach for green and efficient biosynthesis of high value‐added carboxylic acids. However, undesirable catalytic efficiency toward non‐natural substrates restricts their wide‐spread applications. Until now, very few robust nitrilases have been reported for 2‐chloronicotinic acid (2‐CA) production since the enzymes always show low activity and sometimes with poor reaction specificity. Herein, a nitrilase from Paraburkholderia graminis (PgNIT) was engineered to improve its catalytic properties. We identified the beneficial residues via computational analysis and constructed the mutant library. A series positive mutants were obtained and the "best" mutant F164G/I130L/N167Y/A55S exhibited 6000‐folds higher catalytic efficiency to 2‐chloronicotinonitrile (2‐CN). Its reaction specificity was improved with elimination of hydration activity and meanwhile, the half‐lives (t1/2) against different temperatures were increased. Molecular docking and molecular dynamics simulation revealed that the steric hindrance, conformational flexibility, as well as nucleophilic attack distance between the enzyme and substrate were the main reason alternating the catalytic properties of PgNIT. With the mutant as biocatalyst, a product yield of 130 g/L 2‐CA was produced from 2‐CN after 60 h, laying the foundation for constructing the nitrilase‐catalyzed route of 2‐CA.This article is protected by copyright. Abstract:Nitrilases are enzymes widely expressed in prokaryotes and eukaryotes that utilize a Cys–Glu–Lys catalytic triad to hydrolyze non-peptide carbon–nitrogen bonds. Nitrilase from Syechocystis sp. Strain PCC6803 (Nit6803) shows hydrolysis activity towards a broad substrate spectrum, ranging from mononitriles to dinitriles and from aromatic nitriles to aliphatic nitriles. Yet, the structural principle of the substrate specificity of this nitrilase is still unknown. We report the crystal structure of Nit6803 at 3.1 Å resolution and propose a structural mechanism of substrate selection. Our mutagenesis data exhibited that the aromaticity of the amino acid at position 146 of Nit6803 is absolutely required for its nitrilase activity towards any substrates tested. Moreover, molecular docking and dynamic simulation analysis indicated that the distance between the sulfhydryl group of the catalytic cysteine residue and the cyano carbon of the substrate plays a crucial role in determining the nitrilase catalytic activity of Nit6803 and its mutants towards different nitrile substrates.
Structure and substrate specificity determinants of NfnB, a dinitroaniline herbicide-catabolizing nitroreductase from Sphingopyxis sp. strain HMH

Abstract:Nitroreductases are emerging as attractive bioremediation enzymes, with substrate promiscuity toward both natural and synthetic compounds. Recently, the nitroreductase NfnB from Sphingopyxis sp. strain HMH exhibited metabolic activity for dinitroaniline herbicides including butralin and pendimethalin, triggering the initial steps of their degradation and detoxification. However, the determinants of the specificity of NfnB for these herbicides are unknown. In this study, we performed structural and biochemical analyses of NfnB to decipher its substrate specificity. The homodimer NfnB is a member of the PnbA subgroup of the nitroreductase family. Each monomer displays a central α + β fold for the core domain, with a protruding middle region and an extended C-terminal region. The protruding middle region of Val75-Tyr129 represents a structural extension that is a common feature to members of the PnbA subgroup and functions as an opening wall connecting the coenzyme FMN-binding site to the surface, therefore serving as a substrate binding site. We performed mutational, kinetic, and structural analyses of mutant enzymes and found that Tyr88 in the middle region plays a pivotal role in substrate specificity by determining the dimensions of the wall opening. The mutation of Tyr88 to phenylalanine or alanine caused significant changes in substrate selectivity toward bulkier dinitroaniline herbicides such as oryzalin and isopropalin without compromising its activity. These results provide a framework to modify the substrate specificity of nitroreductase in the PnbA subgroup, which has been a challenging issue for its biotechnological and bioremediation applications.
Isolation and Characterization of Rhodococcus Sp. NB5 Capable of Degrading a High Concentration of Nitrobenzene.

Abstract:An efficient nitrobenzene degrading bacterium strain NB5, which was able to utilize nitrobenzene as a sole source of carbon, nitrogen and energy under aerobic condition, was isolated from activated sludge in an oil refinery at Hangzhou, China. Based on phenotypic features, 16S rDNA gene sequencing and G + C content analysis, strain NB5 was identified as Rhodococcus sp. NB5. Nitrobenzene degradation experiments using high performance liquid chromatograph (HPLC) showed that strain NB5 could tolerate a high nitrobenzene concentration and completely degrade nitrobenzene with initial concentration ranging from 100 mg . l(-1) to 1000 mg . l(-1) within 144 h. The optimal degradation and cell growth were observed at 30 C, pH 7.0. The addition of second nitrogen source (0.1%) such as urea, peptone, yeast extract and beef extract generally enhanced degradation of nitrobenzene. Rhodococcus sp. strain NB5 could be an excellent candidate for biotreatment of industrial wastewater containing high concentration of nitrobenzene.

Abstract:Cyanide resistant-nitrile hydratase was a class of biocatalyst.Compared with ordinary nitrile hydratase,it could tolerate high concentrations of the cyanide without inhibition,thus,it opened up a new pathway for the industrial synthesis of α-hydroxyamides and α-aminoamides.Study of the cyanide resistant mechanism of nitrile hydratase and the improvement of the tolerance capacity were the two main problems needed to be solved.The inhibition mechanism of the nitrile hydratase by the cyanide,as well as the discovery of cyanide-resistant nitrile hydratase and the applications in the synthesis of methionine and 2-hydroxyisobutyric acid amide were introduced.The basic ideas for researching cyanide resistant-nitrile hydratase were also discussed.

Abstract:Nitriles derived from glucosinolates (GSLs) in rapeseed meal (RSM) can cause lesions on animal liver and kidneys. Nitrilase converts nitriles to carboxylic acids and NH3, eliminating their toxicity. Here we describe a nitrilase, BnNIT2, from Brassica napus (optimal temperature, 45 °C; pH, 7.0) that is stable at 40 °C and has a wide substrate specificity. Recombinant BnNIT2 converted the three main nitriles from GSLs (3-hydroxy-4-pentenenitrile, 3-butenenitrile, and 4-pentenenitrile), with the highest specific activity (58.6 U/mg) for 4-pentenenitrile. We used mutagenesis to improve the thermostability of BnNIT2; the resulting mutant BnNIT2-H90M had an ~ 14.5% increase in residual activity at 50 °C for 1 h. To verify the functionality of BnNIT2, GSLs were extracted from RSM and converted into nitriles at pH 5.0 in the presence of Fe2+. Then, BnNIT2 was used to degrade the nitriles from GSLs; ultimately, ~ 80% of nitriles were removed. Thus BnNIT2 is a potential enzyme for detoxification of RSM.Key points• Functional identification of the plant nitrilase BnNIT2.• Identified a mutant, H90M, with improved thermostability.• BnNIT2 was capable of degrading nitriles from transformed GSLs.

Abstract:The aim of this study was to discover new nitrilases with useful activities, especially towards dinitriles that are precursors of high-value cyano acids. Genes coding for putative nitrilases of different origins (fungal, plant, or bacterial) with moderate similarities to known nitrilases were selected by mining the GenBank database, synthesized artificially and expressed in Escherichia coli. The enzymes were purified, examined for their substrate specificities, and classified into subtypes (aromatic nitrilase, arylacetonitrilase, aliphatic nitrilase, cyanide hydratase) which were largely in accordance with those predicted from bioinformatic analysis. The catalytic potential of the nitrilases for dinitriles was examined with cyanophenyl acetonitriles, phenylenediacetonitriles, and fumaronitrile. The nitrilase activities and selectivities for dinitriles and the reaction products (cyano acid, cyano amide, diacid) depended on the enzyme subtype. At a preparative scale, all the examined dinitriles were hydrolyzed into cyano acids and fumaronitrile was converted to cyano amide using E. coli cells producing arylacetonitrilases and an aromatic nitrilase, respectively.

Abstract:Nitrilases are enzymes capable of converting nitriles into carboxylic acids under mild conditions. However, wild type nitrilases typically exhibit poor catalytic efficiency towards sterically hindered substrates. This study investigates the role of distal amino acid residues in enhancing the catalytic efficiency of nitrilase for hydrolyzing sterically hindered substrates. Initially, consensus sequence analysis and structure-guided loop scanning strategies were employed to identify key distal residues. Subsequently, site-directed saturation mutagenesis and combinatorial mutations led to the generation of a mutant T171P/T173E/H181F/T225A/N146D, which exhibited a 9.5-fold increase in enzyme activity compared to the wild type when p-methoxybenzonitrile was used as a substrate. Moreover, the mutant also showed excellent catalytic performance with various sterically hindered substrates and in scaled-up reactions. Molecular dynamics simulations revealed that distal mutations can induce conformational changes through residue interaction networks, thereby optimizing the enzyme's substrate-binding pocket and enhancing its catalytic efficiency. This study offers a comprehensive investigation into the role of distal amino acid residues in modulating the catalytic efficiency of nitrilase towards sterically hindered substrates and provides insights into enzyme function modification via distal site mutations.

Abstract:This study aimed at developing an efficient biotransformation process for phenylacetic acid production from phenylacetonitrile by using recombinant Escherichia coli M15 harboring a double mutant MG nitrilase (I113M/Y199G) from Burkholderia cenocepacia J2315. A yield of 2310 U/mL nitrilase was obtained by fermentation after the optimization of cultivation conditions, with a specific activity of 64 U/mg dcw. The MG nitrilase showed high substrate tolerance and completely hydrolyzed 100 mM phenylacetonitrile in 30 min under optimal conditions. To alleviate substrate inhibition, periodic or continuous batch-feeding of substrate was used during the biotransformation. Up to 164 g/L substrate was completely hydrolyzed in 9 h with continuous batch-feeding using resting cells, corresponding to 400 U/mL of nitrilase activity, and leading to production of 163.4 g/L phenylacetic acid. The hydrolysis process has potential application for phenylacetic acid production on a large scale.

Abstract:A novel aliphatic nitrilase, REH16, was found in Ralstonia eutropha H16 and overexpressed in Escherichia coli BL21(DE3), and its enzymatic properties were studied. The temperature and pH optima were 37 °C and 6.6, respectively, and the best thermostability of the nitrilase was observed at 25 °C, which preserved 95% of activity after 120 h of incubation. REH16 has a broad hydrolytic activity toward aliphatic and heterocyclic nitriles and showed high tolerance of 3-cyanopyridine; this enzyme could hydrolyze as high as 100 mM 3-cyanopyridine completely. To improve the 3-cyanopyridine conversion efficiency in an aqueous reaction system, water-miscible organic solvents were tested, and ethanol (10% v/v) was chosen as the optimal co-solvent. Finally, under optimized conditions, using the fed-batch reaction mode, total of 1050 mM 3-cyanopyridine was hydrolyzed completely in 20.8 h with eight substrate feedings, yielding 129.2 g/L production of nicotinic acid and thus showing a potential for industrial application.
Characterization of heterotrophic nitrification by a thermotolerant Brevibacillus Agri N2 isolated from sewage sludge composting

Abstract:A thermotolerant strain isolated from sewage sludge (SS) composting was identified as Brevibacillus Agri N2, which showed the efficient capability for heterotrophic nitrification under high-temperature conditions. Incubation at 60 °C, strain N2 could utilize 45.47% of ammonium nitrogen (99.64 mg/L), 68.89% of hydroxylamine nitrogen (51.14 mg/L) and 76.77% of nitrite nitrogen (55.20 mg/L), with a minor part of nitrogen loss for 1.64%, 2.82% and 5.01%, respectively. The successful detection of ammonia monooxygenase, hydroxylamine oxidase, and nitrate oxidoreductase and PCR amplification of amoA, hao and nxrA genes provided evidence of nitrification ability by strain N2. Furthermore, single-factor experiments indicated that the optimal conditions for efficient nitrification performance by strain N2 were succinate as carbon source, 50 °C, C/N 12, pH 8 and 200 r/min. Strain N2 could perform the complete nitrification process, with minimal nitrogen loss at high temperature conditions, which indicated it had the potential for practical application for reducing nitrogen loss of SS composting.

Abstract:A new nitrilase producing strain showing high hydrolyzing activity towards 3-cyanopyridine was isolated from the soil using enrichment technique.Microorganisms were enriched with glycerol as the carbon source and nitriles as nitrogen source.Two different nitriles were used for screening,and it was found out and confirmed that 8 strains isolated dependent on acetonitrile as nitrogen source,can produce arylacetonitrilases,two of which showed 3-cyanopyridine hydrolysing activity;on the other hand,another two strains,compared with those former strains,show exclusive identification towards 3-cyanopyridine,as well as producing aromatic nitrilase when served with 3-cyanopyridine as nitrogen source.The one showing the higher activity towards 3-cyanopyridine is identified as Rhodobacter sp.,the capacity of which for producing nitrilase was first reported.

Abstract:Rapeseed meal is severely restricted in its utilization as unconventional animal feed due to anti-nutritive compounds, such as glucosinolate, that are degraded to toxic nitriles such as 3-butenenitrile and 4-pentenenitrile in animals. Few studies on nitrilases that can degrade glucosinolate-derived nitriles have been reported thus far. In the present study, a nitrilase gene GiNIT from Gibberella intermedia was over-expressed in Escherichia coli and the purified recombinant nitrilase rGiNIT showed specific activities of 134.48 U/mg and 122.16 U/mg when using 3-butenenitrile and 4-pentenenitrile as substrates at the optimal pH, 7.5, and temperature, 45 °C, which is the highest reported in the literature. The conversion of 3-butenenitrile and 4-pentenenitrile by rGiNIT reached 81.89% and 80.23% after hydrolysis for 15 min and 300 min, respectively. Site-directed mutagenesis and molecular docking analysis revealed that the catalytic ability of rGiNIT depended on the substrate binding pocket comprising 13 key amino acid residues. These results provide a potential enzyme resource for rapeseed meal detoxification and theoretical guidance for protein engineering.

Abstract:The development of robust biocatalysts producing a large range of organic amides by hydration of nitriles is an important pursuit and challenge. A nitrilase with a broad range of nitrile substrates was switched to a nitrile hydratase by rationally regulating the reaction pathways. Five mutants improved the amide formation in the product, and four of them formed >50% amide. F193N, with the highest amide formation among the four mutants, improved its amide product up to 73%, which was 35-fold that of the wild type, while maintaining 50% activity relative to the wild type. This study would afford a new synthetic route to amides from nitriles and could be a valuable addition to the synthetic repertoire. Further protein engineering may expand the reaction range of an enzyme to afford more additional pathways to synthetic biology.
A New Nitrilase-Producing Strain Named Rhodobacter Sphaeroides LHS-305: Biocatalytic Characterization and Substrate Specificity

Abstract:The characteristics of the new nitrilase-producing strain Rhodobacter sphaeroides LHS-305 were investigated. By investigating several parameters influencing nitrilase production, the specific cell activity was ultimately increased from 24.5 to 75.0 μmol g−1 min−1, and hereinto, the choice of inducer proved the most important factor. The aromatic nitriles (such as 3-cyanopyridine and benzonitrile) were found to be the most favorable substrates of the nitrilase by analyzing the substrate spectrum. It was speculated that the unsaturated carbon atom attached to the cyano group was crucial for this type of nitrilase. The value of apparent K m, substrate inhibition constant, and product inhibition constant of the nitrilase against 3-cyanopyridine were 4.5 × 10−2, 29.2, and 8.6 × 10−3 mol L−1, respectively. When applied in nicotinic acid preparation, the nitrilase is able to hydrolyze 200 mmol L−1 3-cyanopyridine with 93% conversion rate in 13 h by 6.1 g L−1 cells (dry cell weight).
Isolation and Characterization of a Nitrobenzene Degrading Streptomyces Strain from Activated Sludge

Abstract:Strain Z1 was isolated from nitrobenzene-contaminated sludge. Strain Z1 was able to utilize nitrobenzene as a sole source of carbon, nitrogen, and energy under aerobic condition. Based on the morphology, physiological biochemical characteristics, and 26S rDNA D1/D2 domain sequence, strain Z1 was identified as Rhodotorula mucilaginosa. Strain Z1 mineralized up to 450mgL−1 nitrobenzene. Kinetics of nitrobenzene degradation was described using the Andrews equation. The kinetic parameters were as follows: qmax=1.50h−1, Ks=31.31mgL−1, and Ki=101.34mgL−1. Strain Z1 had a high-salinity tolerance. It degraded nitrobenzene effectively in 5% NaCl (quality concentration). Even in the presence of aniline or phenol, strain Z1 degraded nitrobenzene efficiently. Strain Z1 therefore could be an excellent candidate for the bio-treatment of nitrobenzene industrial wastewaters.
