Abstract:During mitosis in eukaryotic cells, mechanical forces generated by the mitotic spindle pull the sister chromatids into the nascent daughter cells. How do mitotic chromosomes achieve the necessary mechanical stiffness and stability to maintain their integrity under these forces? Here we use optical tweezers to show that ions involved in physiological chromosome condensation are crucial for chromosomal stability, stiffness and viscous dissipation. We combine these experiments with high-salt histone depletion and theory to show that chromosomal elasticity originates from the chromatin fibre behaving as a flexible polymer, whereas energy dissipation can be explained by modelling chromatin loops as an entangled polymer solution. Taken together, we show how collective properties of mitotic chromosomes, a biomaterial of incredible complexity, emerge from molecular properties, and how they are controlled by the physico-chemical environment.

Abstract:The nuclear envelope (NE) in lower eukaryotes such as Schizosaccharomyces pombe undergoes large morphology changes during closed mitosis. However, which physical parameters are important in governing the shape evolution of the NE, and how defects in the dividing chromosomes/microtubules are reflected in those parameters, are fundamental questions that remain unresolved. In this study, we show that improper separation of chromosomes in genetically deficient cells leads to membrane tethering or asymmetric division in contrast to the formation of two equal-sized daughter nuclei in wild-type cells. We hypothesize that the poleward force is transmitted to the nuclear membrane through its physical contact with the separated sister chromatids at the two spindle poles. A theoretical model is developed to predict the morphology evolution of the NE where key factors such as the work done by the poleward force and bending and surface energies stored in the membrane have been taken into account. Interestingly, the predicted phase diagram, summarizing the dependence of nuclear shape on the size of the load transmission regions, and the pole-to-pole distance versus surface area relationship all quantitatively agree well with our experimental observations, suggesting that this model captures the essential physics involved in closed mitosis.

Abstract:Super-macromolecular complexes play many important roles in eukaryotic cells. Classical structural biological studies focus on their complicated molecular structures, physical interactions and biochemical modifications. Recent advances concerning intracellular electric fields generated by cell organelles and super-macromolecular complexes shed new light on the mechanisms that govern the dynamics of mitosis and meiosis. In this review we synthesize this knowledge to provide an integrated theoretical model of these cellular events. We suggest that the electric fields generated by synchronized oscillation of microtubules, centrosomes, and chromatin fibers facilitate several events during mitosis and meiosis, including centrosome trafficking, chromosome congression in mitosis and synapsis between homologous chromosomes in meiosis. These intracellular electric fields are generated under energy excitation through the synchronized electric oscillations of the dipolar structures of microtubules, centrosomes and chromosomes, three of the super-macromolecular complexes within an animal cell.

Abstract:During mitosis, many cellular structures are organized to segregate the replicated genome to the daughter cells. Chromatin is condensed to shape a mitotic chromosome. A multiprotein complex known as kinetochore is organized on a specific region of each chromosome, the centromere, which is defined by the presence of a histone H3 variant called CENP-A. The cytoskeleton is re-arranged to give rise to the mitotic spindle that binds to kinetochores and leads to the movement of chromosomes. How chromatin regulates different activities during mitosis is not well known. The role of histone post-translational modifications (HPTMs) in mitosis has been recently revealed. Specific HPTMs participate in local compaction during chromosome condensation. On the other hand, HPTMs are involved in CENP-A incorporation in the centromere region, an essential activity to maintain centromere identity. HPTMs also participate in the formation of regulatory protein complexes, such as the chromosomal passenger complex (CPC) and the spindle assembly checkpoint (SAC). Finally, we discuss how HPTMs can be modified by environmental factors and the possible consequences on chromosome segregation and genome stability.

Abstract:Genomic information must be faithfully transmitted into two daughter cells during mitosis. To ensure the transmission process, interphase chromatin is further condensed into mitotic chromosomes. Although protein factors like condensins and topoisomerase IIα are involved in the assembly of mitotic chromosomes, the physical bases of the condensation process remain unclear. Depletion force/macromolecular crowding, an effective attractive force that arises between large structures in crowded environments around chromosomes, may contribute to the condensation process. To approach this issue, we investigated the “chromosome milieu” during mitosis of living human cells using orientation-independent-differential interference contrast (OI-DIC) module combined with a confocal laser scanning microscope, which is capable of precisely mapping optical path differences and estimating molecular densities. We found that the molecular density surrounding chromosomes increased with the progression from prometaphase to anaphase, concurring with chromosome condensation. However, the molecular density went down in telophase, when chromosome decondensation began. Changes in the molecular density around chromosomes by hypotonic or hypertonic treatment consistently altered the condensation levels of chromosomes. , native chromatin was converted into liquid droplets of chromatin in the presence of cations and a macromolecular crowder. Additional crowder made the chromatin droplets stiffer and more solid-like, with further condensation. These results suggest that a transient rise in depletion force, likely triggered by the relocation of macromolecules (proteins, RNAs and others) via nuclear envelope breakdown and also by a subsequent decrease in cell-volumes, contributes to mitotic chromosome condensation, shedding light on a new aspect of the condensation mechanism in living human cells.

Abstract:The interface of chromosomes enables them to interact with the cell environment and is crucial for their mechanical stability during mitosis. Here, we use Atomic Force Microscopy (AFM) to probe the interface and local micromechanics of the highly condensed and complex chromatin network of native human mitotic chromosomes. Our AFM images provide detailed snapshots of chromatin loops and Sister-Chromatids Intertwines. A scaling analysis of these images reveals that the chromatin surface has fractal nature. AFM-based Force Spectroscopy and microrheology further show that chromosomes can resist severe deformations, elastically recovering their initial shape following two characteristic timescales. Localized indentations over the chromatids reveal that the spatially varying micromechanics of the chromatin network is largely governed by chromatin density. Together, our AFM investigation provides new insights into the structure and local mechanics of mitotic chromosomes, offering a toolbox for further characterization of complex biological structures, such as chromosomes, down to the nanoscale.

Abstract:Molecular mechanisms that dictate chromatin organization in vivo are under active investigation, and the extent to which intrinsic interactions contribute to this process remains debatable. A central quantity for evaluating their contribution is the strength of nucleosome-nucleosome binding, which previous experiments have estimated to range from 2 to 14 k B T . We introduce an explicit ion model to dramatically enhance the accuracy of residue-level coarse-grained modeling approaches across a wide range of ionic concentrations. This model allows for de novo predictions of chromatin organization and remains computationally efficient, enabling large-scale conformational sampling for free energy calculations. It reproduces the energetics of protein-DNA binding and unwinding of single nucleosomal DNA, and resolves the differential impact of mono- and divalent ions on chromatin conformations. Moreover, we showed that the model can reconcile various experiments on quantifying nucleosomal interactions, providing an explanation for the large discrepancy between existing estimations. We predict the interaction strength at physiological conditions to be 9 k B T , a value that is nonetheless sensitive to DNA linker length and the presence of linker histones. Our study strongly supports the contribution of physicochemical interactions to the phase behavior of chromatin aggregates and chromatin organization inside the nucleus.

Abstract:In preparation for mitotic cell division, the nuclear DNA of human cells is compacted into individualized, X-shaped chromosomes 1 . This metamorphosis is driven mainly by the combined action of condensins and topoisomerase IIα (TOP2A) 2 , 3 , and has been observed using microscopy for over a century. Nevertheless, very little is known about the structural organization of a mitotic chromosome. Here we introduce a workflow to interrogate the organization of human chromosomes based on optical trapping and manipulation. This allows high-resolution force measurements and fluorescence visualization of native metaphase chromosomes to be conducted under tightly controlled experimental conditions. We have used this method to extensively characterize chromosome mechanics and structure. Notably, we find that under increasing mechanical load, chromosomes exhibit nonlinear stiffening behaviour, distinct from that predicted by classical polymer models 4 . To explain this anomalous stiffening, we introduce a hierarchical worm-like chain model that describes the chromosome as a heterogeneous assembly of nonlinear worm-like chains. Moreover, through inducible degradation of TOP2A 5 specifically in mitosis, we provide evidence that TOP2A has a role in the preservation of chromosome compaction. The methods described here open the door to a wide array of investigations into the structure and dynamics of both normal and disease-associated chromosomes.
Single-Molecule Micromanipulation and Super-Resolution Imaging Resolve Nanodomains Underlying Chromatin Folding in Mitotic Chromosomes

Abstract:The folding of interphase chromatin into highly compact mitotic chromosomes is one of the most recognizable changes during the cell cycle. However, the structural organization underlying this drastic compaction remains elusive. Here, we combine several super resolution methods, including structured illumination microscopy (SIM), binding-activated localization microscopy (BALM), and atomic force microscopy (AFM), to examine the structural details of the DNA within the mitotic chromosome, both in the native state and after up to 30-fold extension using single-molecule micromanipulation. Images of native chromosomes reveal widespread ∼125 nm compact granules (CGs) throughout the metaphase chromosome. However, at maximal extensions, we find exclusively ∼90 nm domains (mitotic nanodomains, MNDs) that are unexpectedly resistant to extensive forces of tens of nanonewtons. The DNA content of the MNDs is estimated to be predominantly ∼80 kb, which is comparable to the size of the inner loops predicted by a recent nested loop model of the mitotic chromosome. With this DNA content, the total volume expected of the human genome assuming closely packed MNDs is nearly identical to what is observed. Thus, altogether, these results suggest that these mechanically stable MNDs, and their higher-order assembly into CGs, are the dominant higher-level structures that underlie the compaction of chromatin from interphase to metaphase.
Long-Range Repulsion Between Chromosomes in Mammalian Oocyte Spindles

Abstract:During eukaryotic cell division, a microtubule-based structure called the spindle exerts forces on chromosomes, thereby organizing and segregating them Extensive work demonstrates that the forces acting parallel to the spindle axis, including those responsible for separating sister chromatids, are generated by microtubule polymerization and depolymerization, and molecular-motors. In contrast, little is known about the forces acting perpendicular to the spindle axis, which determine the configuration of chromosomes at the metaphase plate, and thus impact nuclear localization and rates of segregation errors. Here, we use quantitative live-cell microscopy to show that metaphase chromosomes are spatially anti-correlated in mouse oocyte spindles, indicating the existence of hitherto unknown long-range forces acting perpendicular to the spindle axis. We explain this observation by first demonstrating that the spindle's microtubule network behaves as a nematic liquid crystal, and then arguing that deformation of the nematic field around embedded chromosomes causes long-range repulsion between them. Our work highlights the surprising relevance of materials physics in understanding the structure, dynamics, and mechanics of cellular structures, and presents a novel and potentially generic mode of chromosome organization in large spindles.

Abstract:Abstract The revolution in understanding higher order chromosome dynamics and organization derives from treating the chromosome as a chain polymer and adapting appropriate polymer-based physical principles. Using basic principles, such as entropic fluctuations and timescales of relaxation of Rouse polymer chains, one can recapitulate the dominant features of chromatin motion observed in vivo. An emerging challenge is to relate the mechanical properties of chromatin to more nuanced organizational principles such as ubiquitous DNA loops. Toward this goal, we introduce a real-time numerical simulation model of a long chain polymer in the presence of histones and condensin, encoding physical principles of chromosome dynamics with coupled histone and condensin sources of transient loop generation. An exact experimental correlate of the model was obtained through analysis of a model-matching fluorescently labeled circular chromosome in live yeast cells. We show that experimentally observed chromosome compaction and variance in compaction are reproduced only with tandem interactions between histone and condensin, not from either individually. The hierarchical loop structures that emerge upon incorporation of histone and condensin activities significantly impact the dynamic and structural properties of chromatin. Moreover, simulations reveal that tandem condensin–histone activity is responsible for higher order chromosomal structures, including recently observed Z-loops.

Histone Modification and Chromatin Reorganization Regulated by Mechanical Tension in Single Cell Mitosis

Abstract:The dramatic re-organization of chromatin during mitosis is perhaps one of the most fundamental of all cell processes [1,2]. It remains unclear how epigenetic histone modifications, despite their crucial roles in regulating chromatin architectures, are dynamically coordinated with chromatin reorganization in controlling this process. Mechanical cues have also been shown to play important roles in modulating gene expressions and cellular functions [3,4]; however, it is still unclear about the mechanical regulations of epigenetics and chromatin organization. In this study, we have developed and characterized biosensors with high sensitivity and specificity based on fluorescence resonance energy transfer (FRET). These biosensors were incorporated into nucleosomes to visualize histone H3 Lys-9 tri-methylation (H3K9me3) and histone H3 Ser-10 phosphorylation (H3S10p) simultaneously in the same live cell. We observed an anti-correlated coupling in time between H3K9me3 and H3S10p in a single live cell during mitosis. A transient increase of H3S10p during mitosis is accompanied by a decrease of H3K9me3 that recovers prior to the restoration of H3S10p upon mitotic exit. We further showed that H3S10p is causatively critical for the decrease of H3K9me3 and the consequent reduction of heterochromatin structure, leading to the subsequent global chromatin reorganization and nuclear envelope dissolution as a cell enters mitosis. Moreover, we observed higher H3K9me3 level and slower cell mitosis process on harder PAA gel (21.5KPa), while lower H3K9me3 level and faster cell mitosis process on softer PAA gel (2.5KPa). These results suggest a tight coupling of H3S10p and H3K9me3 dynamics in the regulation of heterochromatin dissolution prior to global chromatin reorganization during mitosis, and also mechanical tension can affect epigenetic modifications via the same phosphorylation-methylation regulation mechanism.

Abstract:Chromosomes are highly flexible structures that undergo dramatic structural changes during the cell cycle. The highly condensed characteristic X-shape that chromosomes adopt during mitosis suggest that shape and mechanical properties are essential for correct segregation. However, how chromosome segregation is regulated and how chromosome structure supports correct segregation is still poorly understood. Moreover, many questions concerning the exact composition and structure of the mitotic chromosome and about how they are formed are still open. To answer these questions, we have developed a technique that allows for the in vitro manipulation and imaging of individual human chromosomes. This technique relies on the attachment of chromosomes - at their telomeres or centromeres - to microspheres that we can manipulate with an optical tweezers setup. We show that we can apply and measure forces up to 1 nN either from the attachment site of microtubules at the kinetochore or from telomeres at the ends of the chromosome arms. At the same time, our setup allows for quick buffer exchange and fluorescent imaging. This enables us to measure not only the mechanics of chromosomes but also image specific proteins within or interacting with the chromosomes. We provide a proof of principle of this new approach as well as data on the effect of external agents on chromosome condensation and structure.
Revisiting Internet AS-level Topology Discovery

Abstract:The development of veracious models of the Internet topology has received a lot of attention in the last few years. Many proposed models are based on topologies derived from RouteViews BGP table dumps (BTDs). However, BTDs do not capture all AS-links of the Internet topology and most importantly the number of the hidden AS-links is unknown, resulting in AS-graphs of questionable quality. As a first step to address this problem, we introduce a new AS-topology discovery methodology that results in more complete and accurate graphs. Moreover, we use data available from existing measurement facilities, circumventing the burden of additional measurement infrastructure. We deploy our methodology and construct an AS-topology that has at least 61.5% more AS-links than BTD-derived AS-topologies we examined. Finally, we analyze the temporal and topological properties of the augmented graph and pinpoint the differences from BTD-derived AS-topologies.

Modulation of Microtubule Dynamics by Monovalent Ions

Abstract:The microtubule cytoskeleton is a dynamic network essential for many cellular processes, influenced by physicochemical factor such as temperature, pH, dimer concentration and ionic environment. In this study, we used in vitro reconstitution assays to examine the effects of four monovalent ions (Na+, K+, Cl-, and Ac-) on microtubule dynamics, uncovering distinct effects for each ion. Na+ was found to increase microtubule dynamicity by raising catastrophe frequency, polymerization and depolymerization speeds, ultimately reducing microtubule lifetime by 80 %. Conversely, Ac- boosts microtubule nucleation and stabilizes microtubules by increasing rescue frequency and preventing breakages, resulting in longer microtubules with extended lifetimes. Cl- appeared to potentiate the effects of Na+, while K+ had minimal impact on microtubule dynamic parameters. These findings demonstrate that Na+ and Ac- have opposing effects on microtubule dynamics, with Na+ destabilizing and Ac- stabilizing the microtubule structure. This ionic impact is mainly through modulation of tubulin-tubulin interactions rather than affecting the hydrolysis rate. In conclusion, ion identity plays a crucial role in modulating microtubule dynamics. Understanding the ionic environment is essential for microtubule-related research, as it significantly influences microtubule behavior, stability, and interactions with other proteins.

However, how forces generated by growing spindle microtubules overcome resistance from the deformed nuclear membrane as well as the viscous surrounding to drive the progression of closed mitosis remains unclear. In this study, by integrating microtubule dynamics with membrane elasticity and viscous cytoplasm response, we developed a mechanics model to bridge molecular activities and nuclear envelope shape evolution. It was predicted that, starting from a sphere, the nuclear envelope will undergo initial elongation, necking and final spindle poles separation to become a barbell at the end of closed mitosis, in good agreement with our experimental observations. Furthermore, these three deformation stages were found to be correlated with a gradually increased, a suddenly dropped and an almost constant poleward force generated by polymerizing microtubules. Finally, from energy analysis we showed that membrane tension plays a dominant role in resisting the deformation of the nuclear envelope while contribution from viscous dissipation is largely negligible.</p>

Ions Modulate Stress-Induced Nanotexture in Supported Fluid Lipid Bilayers

Abstract:Most plasma membranes comprise a large number of different molecules including lipids and proteins. In the standard fluid mosaic model, the membrane function is effected by proteins whereas lipids are largely passive and serve solely in the membrane cohesion. Here we show, using supported 1,2-dioleoyl-sn-glycero-3-phosphocholine lipid bilayers in different saline solutions, that ions can locally induce ordering of the lipid molecules within the otherwise fluid bilayer when the latter is supported. This nanoordering exhibits a characteristic length scale of ∼20 nm, and manifests itself clearly when mechanical stress is applied to the membrane. Atomic force microscopy (AFM) measurements in aqueous solutions containing NaCl, KCl, CaCl2, and Tris buffer show that the magnitude of the effect is strongly ion-specific, with Ca2+ and Tris, respectively, promoting and reducing stress-induced nanotexturing of the membrane. The AFM results are complemented by fluorescence recovery after photobleaching experiments, which reveal an inverse correlation between the tendency for molecular nanoordering and the diffusion coefficient within the bilayer. Control AFM experiments on other lipids and at different temperatures support the hypothesis that the nanotexturing is induced by reversible, localized gel-like solidification of the membrane. These results suggest that supported fluid phospholipid bilayers are not homogenous at the nanoscale, but specific ions are able to locally alter molecular organization and mobility, and spatially modulate the membrane's properties on a length scale of ∼20 nm. To illustrate this point, AFM was used to follow the adsorption of the membrane-penetrating antimicrobial peptide Temporin L in different solutions. The results confirm that the peptides do not absorb randomly, but follow the ion-induced spatial modulation of the membrane. Our results suggest that ionic effects have a significant impact for passively modulating the local properties of biological membranes, when in contact with a support such as the cytoskeleton.

Abstract:We utilize molecular dynamics simulations to investigate the microstructures of ions and polyelectrolytes in aqueous solutions under external electric fields. By focusing on the multi-body interactions between ionic components and H2O molecules, as well as their responses to the external electric fields, we clarify several nontrivial molecular features of the ionic and polyelectrolyte solutions, such as the solvations of cations and anions, clustering of the ions, and dispersions/aggregations of polyelectrolyte chains, as well as the corresponding responses of H2O molecules in these contexts. Our simulations illustrate the variations in structures of ionic solutions caused by reversing the charge sign of the ions, and elucidate the disparity in structures between anionic and cationic polyelectrolyte solutions in the presence of the external electric fields. This work clarifies the mechanism for the alternations in complex multi-body interactions in aqueous solutions caused by the application electric field, which can contribute to the fundamental understanding of the physical and chemical natures of ion-containing and charged polymeric systems.
