Abstract:Brown-and-white giant pandas (hereafter brown pandas) are distinct coat color mutants found exclusively in the Qinling Mountains, Shaanxi, China. However, its genetic mechanism has remained unclear since their discovery in 1985. Here, we identified the genetic basis for this coat color variation using a combination of field ecological data, population genomic data, and a CRISPR-Cas9 knockout mouse model. We de novo assembled a long-read-based giant panda genome and resequenced the genomes of 35 giant pandas, including two brown pandas and two family trios associated with a brown panda. We identified a homozygous 25-bp deletion in the first exon of Bace2, a gene encoding amyloid precursor protein cleaving enzyme, as the most likely genetic basis for brown-and-white coat color. This deletion was further validated using PCR and Sanger sequencing of another 192 black giant pandas and CRISPR-Cas9 edited knockout mice. Our investigation revealed that this mutation reduced the number and size of melanosomes of the hairs in knockout mice and possibly in the brown panda, further leading to the hypopigmentation. These findings provide unique insights into the genetic basis of coat color variation in wild animals.
Genetic Differentiation and Subspecies Development of the Giant Panda As Revealed by DNA Fingerprinting

Abstract:Over the last 100 years giant pandas (Ailuropoda melanoleuca) have been separated into six completely isolated mountain ranges. DNA fingerprinting revealed different differentiation patterns in giant pandas, including early-stage, late-stage, recent divergence and recent genetic depression. A separation around 10 000 years ago resulted in highly significant differences in DNA fingerprints and morphological characteristics between Qinling and Sichuan populations. Supported by morphological differences, the genetic data were used to classify the Qinling population as a new subspecies, A. m. qinlingensis, while the Sichuan populations were classified into the original sub-species, A. m. melanoleuca. Thus, the Qinling population deserves management as a separate unit. In the Sichuan populations, two management units were defined, including Qionglai-Minshan and Daxiangling-Xiaoxiangling-Liangshan. Our data suggest urgent measures are needed to establish green corridors between subpopulations in each mountain range to increase gene flow and genetic variation to ensure long-term survival.

Abstract:Few species attract much more attention from the public and scientists than the giant panda (Ailuropoda melanoleuca), a popular, enigmatic but highly endangered species. The application of molecular genetics to its biology and conservation has facilitated surprising insights into the biology of giant pandas as well as the effectiveness of conservation efforts during the past decades. Here, we review the history of genetic advances in this species, from phylogeny, demographical history, genetic variation, population structure, noninvasive population census and adaptive evolution to reveal to what extent the current status of the giant panda is a reflection of its evolutionary legacy, as opposed to the influence of anthropogenic factors that have negatively impacted this species. In addition, we summarize the conservation implications of these genetic findings applied for the management of this high-profile species. Finally, on the basis of these advances and predictable future changes in genetic technology, we discuss future research directions that seem promising for giant panda biology and conservation.

Abstract:Multivariate statistical analyses of cranial and dental morphology and comparison of pelage coloration were used to describe a new subspecies of giant panda from the Qinling Mountain range of Shaanxi Province in China. Based on 2 components that were highly related to skull and molar sizes, respectively, principal components analysis grouped all samples into 2 clusters corresponding to the Qinling and Sichuan samples. The Qinling cluster was characterized by significantly smaller skulls and larger molars compared to the Sichuan cluster. Based on skull and molar sizes, discriminant function analysis also correctly identified all samples from Qinling and Sichuan populations. Comparison of pelage coloration indicated that Sichuan individuals had black chest patches and white ventral pelages, whereas Qinling pandas had dark brown chest patches and brown ventral pelages. These results reveal that the diagnostic characteristics of the new Qinling subspecies are a small skull, large molars, dark brown chest patch, and brown ventral pelage.

Abstract:The giant panda (Ailuropoda melanoleuca) was taken to the brink of extinction in the 1980s through a combination of deforestation, large-scale loss of bamboo in the core of its range, poaching, and zoo collection, causing over 1000 deaths from the 1950s. It was thought that the drastic population decline was likely to impose a severe impact on population viability. Here, based on temporal genotyping of individuals, we show that this rapid decline did not significantly reduce the overall effective population size and genetic variation of this species, or of the two focal populations (Minshan and Qionglai) that declined the most. These results are contrary to previously assumptions, probably because the population decline has not produced the expected negative impact due to the short time scale involved (at most 10 generations), or because previous surveys underestimated the population size at the time of decline. However, if present-day habitat fragmentation and limited migration of giant pandas remains, we predict a loss of genetic diversity across the giant pandas' range in the near future. Thus, our findings highlight the substantial resilience of this species when facing demographic and environmental stochasticity, but key conservation strategies, such as enhancing habitat connectivity and habitat restoration should be immediately implemented to retain the extant genetic variation and maintain long-term evolutionary potential of this endangered species.

Abstract:Genetic variation plays a significant role in maintaining the evolutionary potential of a species. Comparing the patterns of adaptive and neutral diversity in extant populations is useful for understanding the local adaptations of a species. In this study, we determined the fine-scale genetic structure of 6 extant populations of the giant panda (Ailuropoda melanoleuca) using mtDNA and DNA fingerprints, and then overlaid adaptive variations in 6 functional Aime-MHC class II genes (DRA, DRB3, DQA1, DQA2, DQB1, and DQB2) on this framework. We found that: (1) analysis of the mtDNA and DNA fingerprint-based networks of the 6 populations identified the independent evolutionary histories of the 2 panda subspecies; (2) the basal (ancestral) branches of the fingerprint-based Sichuan-derived network all originated from the smallest Xiaoxiangling (XXL) population, suggesting the status of a glacial refuge in XXL; (3) the MHC variations among the tested populations showed that the XXL population exhibited extraordinary high levels of MHC diversity in allelic richness, which is consistent with the diversity characteristics of a glacial refuge; (4) the phylogenetic tree showed that the basal clades of giant panda DQB sequences were all occupied by XXL-specific sequences, providing evidence for the ancestor-resembling traits of XXL. Finally, we found that the giant panda had many more DQ alleles than DR alleles (33:13), contrary to other mammals, and that the XXL refuge showed special characteristics in the DQB loci, with 7 DQB members of 9 XXL-unique alleles. Thus, this study identified XXL as a glacial refuge, specifically harboring the most number of primitive DQB alleles.

Abstract:Red panda ( Ailurus fulgens ) occurs only in Sichuan Province, Yunnan Province, and Tibet in China. We used a molecular method to reveal its present phylogeographic pattern. We defined four geographic regions: Xiangling (XL), Qionglai (QL), Yunnan (YN) and Tibet (TB) based on the geographic distributions of samples. A fragment of the left domain of the control region of mtDNA was amplified and sequenced from 26 hair samples in QL, XL and TB, and 6 skin samples in YN. Among the comparable sequences of 357 bp, 29 nucleotide sites were variable, including 8 transversions and 21 transitions. A total of 16 haplotypes were identified among the four geographic regions and the haplotype diversity was 0 57 in XL, 0 93 in QL, 1 0 in YN and 1 0 in TB, respectively, which indicated a high diversity within each region. The results indicated that the average genetic distance among all haplotypes was 1 6%, and the genetic variation between and within regions were 23 41% and 76 59%, respectively. The AMOVA and phylogenetic tree analysis demonstrated that no haplotype was shared among geographic regions, no geographic clustering was observed, there was distinctive geographic phylogeography between YN and XL, QL ( F ST was 0 336 and 0 351, respectively, P 0 001), but no obvious subdivision among other regions ( P 0 05). We estimated the average split time of the haplotypes to be 20 million years ago (MYA) from genetic data and fossil records. Therefore, we suggest that the present distribution pattern of red panda in China results from recent population expansion based on Fus test of neutrality and the above mentioned results.

Abstract:The Giant pandas ( Ailuropoda melanoleuca ) are mammals belonging to the bear family, order Carnivora, and their characteristic hair color and distribution has been in the spotlight. In recent years, the gradual prevalence of skin diseases in giant pandas and even the discovery of albino individuals have made the study of the substrate of their skin hair distribution more and more urgent. In this study, by comparing the skin histology and transcriptomes for hairs of different color of giant pandas, we found that the melanin contents of hair follicles at the bases of black and white hairs differed, but the hair follicles at the base of white hairs also contained some amount of melanin. The transcriptome sequencing results showed that there were great differences in the expression of the transcriptome of the skin under different hair color blocks, in which the number of differentially expressed genes in the white skin was much smaller than that in the black skin. Transcriptomes for skin tissue samples for different hair colors revealed several enriched Kyoto encyclopedia of genes (KEGG) pathways that include tumor, cell adhesion and melanocyte growth-related signaling pathways. This study provides a theoretical basis for subsequent studies on hair color distribution and skin diseases in giant pandas.

Abstract:Pudong White pig is the only one Chinese indigenous pig breed with full white hair color.However,the molecular genetic basis of this trait is unclear until now.In this study,we used the PCR-SSCP and DNA sequencing techniques to detect the variation of intrun17 and intrun18 of KIT gene which was already proved to be an important gent in controlling the hair color of Landrace and Large White.The results demonstrate that Pudong White also has the G→A mutation in intrunl7 and the AGTT deletion in intron 18 of KIT gene which is totally same with what in Landrace and Large White.

Abstract:Historically, the giant panda was widely distributed from northern China to southwestern Asia [1]. As a result of range contraction and fragmentation, extant individuals are currently restricted to fragmented mountain ranges on the eastern margin of the Qinghai-Tibet plateau, where they are distributed among three major population clusters [2]. However, little is known about the genetic consequences of this dramatic range contraction. For example, were regions where giant pandas previously existed occupied by ancestors of present-day populations, or were these regions occupied by genetically distinct populations that are now extinct? If so, is there any contribution of these extinct populations to the genomes of giant pandas living today? To investigate these questions, we sequenced the nuclear genome of an ∼5,000-year-old giant panda from Jiangdongshan, Tengchong County in Yunnan Province, China. We find that this individual represents a genetically distinct population that diverged prior to the diversification of modern giant panda populations. We find evidence of differential admixture with this ancient population among modern individuals originating from different populations as well as within the same population. We also find evidence for directional gene flow, which transferred alleles from the ancient population into the modern giant panda lineages. A variable proportion of the genomes of extant individuals is therefore likely derived from the ancient population represented by our sequenced individual. Although extant giant panda populations retain reasonable genetic diversity, our results suggest that this represents only part of the genetic diversity this species harbored prior to its recent range contractions.
Transcriptome Sequencing of Black and White Hair Follicles in the Giant Panda

Abstract:With the completion of the draft assembly of the giant panda genome sequence, RNA sequencing technology has been widely used in genetic research on giant pandas. We used RNA-seq to examine black and white hair follicle samples from adult pandas. By comparison with the giant panda genome, 75 963 SNP loci were labeled, 2426 differentially expressed genes (DEGs) were identified, and 2029 new genes were discovered, among which 631 were functionally annotated. A cluster analysis of the DEGs showed that they were mainly related to the Wnt signaling pathway, ECM-receptor interaction, the p53 signaling pathway, and ribosome processing. The enrichment results showed that there were significant differences in the regulatory networks of hair follicles with different colors during the transitional stage of hair follicle resting growth, which may play a regulatory role in melanin synthesis during growth. In conclusion, our results provide new insights and more data support for research on the color formation in giant pandas.

Abstract:Habitat destruction and human activity have greatly impacted the natural history of the giant panda (Ailuropoda melanoleuca). Although the genetic diversity of neutral markers has been examined in this endangered species, no previous work has examined adaptive molecular polymorphisms in the giant panda. Here, the major histocompatibility complex (MHC) class II DRB locus was investigated in the giant panda, using single-strand conformation polymorphism (SSCP) and sequence analysis. Comparisons of DNA samples extracted from faecal and blood samples from the same individual revealed that the two materials yielded similar quantities and qualities of DNA, as well as identical SSCP patterns and allelic sequences, demonstrating the reliability of DNA isolation from panda faeces. Analysis of faecal samples from 60 giant pandas revealed relatively low number of alleles: seven alleles. However, the alleles were quite divergent, varying from each other by a range of 7-47 nucleotide substitutions (4-25 amino acid substitutions). Construction of a neighbour-joining tree and comparisons among DRB alleles from other species revealed that both similar and highly divergent alleles survived in the bottlenecked panda populations. Despite species-specific primers used and excellent faecal DNA isolated, a lower level of heterozygosity than expected was still observed due to inbreeding. There were three types of evidence supporting the presence of balancing selection in the giant panda: (i) an obvious excess of nonsynonymous substitutions over synonymous at the antigen-binding positions; (ii) trans-species evolution of two alleles between the giant panda and other felids; and (iii) a more even distribution of alleles than expected from neutrality.

Abstract:Background The giant panda ( Ailuropoda melanoleuca ) is one of the most endangered animals due to habitat fragmentation and loss. Although the captive breeding program for this species is now nearly two decades old, researches on the genetic background of such captive populations, especially on adaptive molecular polymorphism of major histocompatibility complex (MHC), are still limited. In this study, we characterized adaptive variation of the giant panda's MHC DQA gene by PCR amplification of its antigen-recognizing region (i.e. the exon 2) and subsequent single-strand conformational polymorphism (SSCP) and sequence analyses. Results The results revealed a low level of DQA exon 2 diversity in this rare animal, presenting 6 alleles from 61 giant panda individuals. The observed polymorphism was restricted to 9 amino acid substitutions, all of which occurred at and adjacent to positions forming the functionally important antigen-binding sites. All the samples were in Hardy-Weinberg proportions. A significantly higher rate of non-synonymous than synonymous substitutions at the antigen-binding sites indicated positive selection for diversity in the locus. Conclusion The DQA allelic diversity of giant pandas was low relative to other vertebrates. Nonetheless, the pandas exhibited more alleles in DQA than those in DRB , suggesting the alpha chain genes would play a leading role when coping with certain pathogens and thus should be included in conservation genetic investigation. The microsatellite and MHC loci might predict long-term persistence potential and short-term survival ability, respectively. Consequently, it is recommended to utilize multiple suites of microsatellite markers and multiple MHC loci to detect overall genetic variation in order to design unbiased conservation strategies.

Abstract:The giant panda (Ailuropoda melanoleuca) is popular around the world and is widely recognized as a symbol of nature conservation. A draft genome of the giant panda is now available, but its Y chromosome has not been sequenced. Y chromosome data are necessary for study of sex chromosome evolution, male development, and spermatogenesis. Thus, in the present study, we sequenced two parts of the giant panda Y chromosome utilizing a male giant panda fosmid library. The sequencing data were assembled into two contigs, each similar to 100 kb in length with no gaps, providing high-quality resources for studying the giant panda Y chromosome. Annotation and transposable element comparison indicates varied evolutionary pressure in different regions of the Y chromosome. Two genes, zinc finger protein, Y-linked (ZFY) and lysine demethylase 5D (KDM5D), were annotated and gene conversion was observed for ZFY exon 7. Phylogenetic analysis also revealed that this gene conversion event happened independently in multiple mammalian lineages, indicating a putative mechanism to maintain the function of this particular gene on the Y chromosome. Furthermore, a transposition event, discovered through comparative alignment with the giant panda X chromosome sequence, may be involved in the process of gaining new genes on the Y chromosome. Abstract:The Y chromosome plays an important role in the sexual reproduction of many species because it contains sexdetermining genes and male reproductive factors and the Y chromosome has only been sequenced in a few mammalian species. Y chromosome has been study in several fields, such as spermatogenesis, male development and sex chromosome evolution. The giant panda (Ailuropoda melanoleuca) is an endangered species in China. Male giant pandas have reproductive defects such as low natural mating rate, poor sperm quality, and infertility that inhibit population growth. More information is needed on the genetics of giant panda reproduction in order to understand their biological characteristics. The Y chromosome data of the giant panda are now unavailable, though a draft genome of this species has been sequenced. Thus, in the present study, we separated single Y chromosomes of male giant panda, sequenced using high-throughput sequencing after whole genome amplification. Finally, two genes, ZFY and TSPY1, on Y chromosome and related to male fertility were annotated. This study is a supplement of giant panda genetic data.

Abstract:The giant panda was widely distributed in China and south-eastern Asia during the middle to late Pleistocene, prior to its habitat becoming rapidly reduced in the Holocene. While conservation reserves have been established and population numbers of the giant panda have recently increased, the interpretation of its genetic diversity remains controversial. Previous analyses, surprisingly, have indicated relatively high levels of genetic diversity raising issues concerning the efficiency and usefulness of reintroducing individuals from captive populations. However, due to a lack of DNA data from fossil specimens, it is unknown whether genetic diversity was even higher prior to the most recent population decline. We amplified complete cyt<i>b</i> and 12s rRNA, partial 16s rRNA and <i>ND1</i>, and control region sequences from the mitochondrial genomes of two Holocene panda specimens. We estimated genetic diversity and population demography by analyzing the ancient mitochondrial DNA sequences alongside those from modern giant pandas, as well as from other members of the bear family (Ursidae). Phylogenetic analyses show that one of the ancient haplotypes is sister to all sampled modern pandas and the second ancient individual is nested among the modern haplotypes, suggesting that genetic diversity may indeed have been higher earlier during the Holocene. Bayesian skyline plot analysis supports this view and indicates a slight decline in female effective population size starting around 6000 years B.P., followed by a recovery around 2000 years ago. Therefore, while the genetic diversity of the giant panda has been affected by recent habitat contraction, it still harbors substantial genetic diversity. Moreover, while its still low population numbers require continued conservation efforts, there seem to be no immediate threats from the perspective of genetic evolutionary potential.
