Abstract:Drought tolerance in maize is a complex and polygenic trait, especially in the seedling stage. In plant breeding, complex genetic traits can be improved by genomic selection (GS), which has become a practical and effective breeding tool. In the present study, a natural maize population named Northeast China core population (NCCP) consisting of 379 inbred lines were genotyped with diversity arrays technology (DArT) and genotyping-by-sequencing (GBS) platforms. Target traits of seedling emergence rate (ER), seedling plant height (SPH), and grain yield (GY) were evaluated under two natural drought stress environments in northeast China. Adequate genetic variations were observed for all the target traits, but they were divergent across environments. Similarly, the heritability of the target trait also varied across years and environments, the heritabilities in 2019 (0.88, 0.82, 0.85 for ER, SPH, GY) were higher than those in 2020 (0.65, 0.53, 0.33) and cross-2-years (0.32, 0.26, 0.33). In total, three marker datasets, 11,865 SilicoDArT markers obtained from the DArT-seq platform, 7837 SNPs obtained from the DArT-seq platform, and 91,003 SNPs obtained from the GBS platform, were used for GS analysis after quality control. The results of phylogenetic trees showed that broad genetic diversity existed in the NCCP population. Genomic prediction results showed that the average prediction accuracies estimated using the DArT SNP dataset under the two-fold cross-validation scheme were 0.27, 0.19, and 0.33, for ER, SPH, and GY, respectively. The result of SilicoDArT is close to the SNPs from DArT-seq, those were 0.26, 0.22, and 0.33. For the trait with lower heritability, the prediction accuracy can be improved using the dataset filtered by linkage disequilibrium. For the same trait, the prediction accuracies estimated with two DArT marker datasets were consistently higher than that estimated with the GBS SNP dataset under the same genotyping cost. The prediction accuracy was improved by controlling population structure and marker quality, even though the marker density was reduced. The prediction accuracies were improved by more than 30% using the significant-associated SNPs. Due to the complexity of drought tolerance under the natural stress environments, multiple years of data need to be accumulated to improve prediction accuracy by reducing genotype-by-environment interaction. Modeling genotype-by-environment interaction into genomic prediction needs to be further developed for improving drought tolerance in maize. The results obtained from the present study provides valuable pathway for improving drought tolerance in maize using GS.

Abstract:Genomic selection holds a great promise to accelerate plant breeding via early selection before phenotypes are measured, and it offers major advantages over marker-assisted selection for highly polygenic traits. In addition to genomic data, metabolome and transcriptome are increasingly receiving attention as new data sources for phenotype prediction. We used data available from maize as a model to compare the predictive abilities of three different omic data sources using eight representative methods for six traits. We found that the best linear unbiased prediction overall performs better than other methods across different traits and different omic data, and genomic prediction performs better than transcriptomic and metabolomic predictions. For the same maize data, we also conducted genome-wide association study, transcriptome-wide association studies and metabolome-wide association studies for the six agronomic traits using both the genome-wide efficient mixed model association (GEMMA) method and a modified least absolute shrinkage and selection operator (LASSO) method. The new LASSO method has the ability to perform statistical tests. Simulation studies show that the modified LASSO performs better than GEMMA in terms of high power and low Type 1 error.

Genomic Prediction Strategies for Dry-Down-Related Traits in Maize

Abstract:For efficient mechanical harvesting, low grain moisture content at harvest time is essential. Dry-down rate (DR), which refers to the reduction in grain moisture content after the plants enter physiological maturity, is one of the main factors affecting the amount of moisture in the kernels. Dry-down rate is estimated using kernel moisture content at physiological maturity and at harvest time; however, measuring kernel water content at physiological maturity, which is sometimes referred as kernel water content at black layer formation (BWC), is time-consuming and resource-demanding. Therefore, inferring BWC from other correlated and easier to measure traits could improve the efficiency of breeding efforts for dry-down-related traits. In this study, multi-trait genomic prediction models were used to estimate genetic correlations between BWC and water content at harvest time (HWC) and flowering time (FT). The results show there is moderate-to-high genetic correlation between the traits (0.24-0.66), which supports the use of multi-trait genomic prediction models. To investigate genomic prediction strategies, several cross-validation scenarios representing possible implementations of genomic prediction were evaluated. The results indicate that, in most scenarios, the use of multi-trait genomic prediction models substantially increases prediction accuracy. Furthermore, the inclusion of historical records for correlated traits can improve prediction accuracy, even when the target trait is not measured on all the plots in the training set.
Beyond Genomic Prediction: Combining Different Types of omics Data Can Improve Prediction of Hybrid Performance in Maize

Abstract:Abstract The ability to predict the agronomic performance of single-crosses with high precision is essential for selecting superior candidates for hybrid breeding. With recent technological advances, thousands of new parent lines, and, consequently, millions of new hybrid combinations are possible in each breeding cycle, yet only a few hundred can be produced and phenotyped in multi-environment yield trials. Well established prediction approaches such as best linear unbiased prediction (BLUP) using pedigree data and whole-genome prediction using genomic data are limited in capturing epistasis and interactions occurring within and among downstream biological strata such as transcriptome and metabolome. Because mRNA and small RNA (sRNA) sequences are involved in transcriptional, translational and post-translational processes, we expect them to provide information influencing several biological strata. However, using sRNA data of parent lines to predict hybrid performance has not yet been addressed. Here, we gathered genomic, transcriptomic (mRNA and sRNA) and metabolomic data of parent lines to evaluate the ability of the data to predict the performance of untested hybrids for important agronomic traits in grain maize. We found a considerable interaction for predictive ability between predictor and trait, with mRNA data being a superior predictor for grain yield and genomic data for grain dry matter content, while sRNA performed relatively poorly for both traits. Combining mRNA and genomic data as predictors resulted in high predictive abilities across both traits and combining other predictors improved prediction over that of the individual predictors alone. We conclude that downstream “omics” can complement genomics for hybrid prediction, and, thereby, contribute to more efficient selection of hybrid candidates.

Abstract:In the context of multi-environment trials (MET), genomic prediction is proposed as a tool that allows the prediction of the phenotype of single cross hybrids that were not tested in field trials. This approach saves time and costs compared to traditional breeding methods. Thus, this study aimed to evaluate the genomic prediction of single cross maize hybrids not tested in MET, grain yield and female flowering time. We also aimed to propose an application of machine learning methodologies in MET in the prediction of hybrids and compare their performance with Genomic best linear unbiased prediction (GBLUP) with non-additive effects. Our results highlight that both methodologies are efficient and can be used in maize breeding programs to accurately predict the performance of hybrids in specific environments. The best methodology is case-dependent, specifically, to explore the potential of GBLUP, it is important to perform accurate modeling of the variance components to optimize the prediction of new hybrids. On the other hand, machine learning methodologies can capture non-additive effects without making any assumptions at the outset of the model. Overall, predicting the performance of new hybrids that were not evaluated in any field trials was more challenging than predicting hybrids in sparse test designs.

Abstract:When genomic prediction is implemented in breeding maize (Zea mays L.), it can accelerate the breeding process and reduce cost to a large extent. In this study, 11 yield-related traits of maize were used to evaluate four genomic prediction methods including rrBLUP, HEBLP|A, RF, and LightGBM. In all the 11 traits, rrBLUP had similar predictive accuracy to HEBLP|A, and so did RF to LightGBM, but rrBLUP and HEBLP|A outperformed RF and LightGBM in 8 traits. Furthermore, genomic prediction-based heterotic pattern of yield was established based on 64620 crosses of maize in Southwest China, and the result showed that one of the parent lines of the top 5% crosses came from temp-tropic or tropic germplasm, which is highly consistent with the actual situation in breeding, and that heterotic pattern (Reid+ × Suwan+) will be a major heterotic pattern of Southwest China in the future.
Enhancing Across-Population Genomic Prediction for Maize Hybrids

Abstract:In crop breeding, genomic selection (GS) serves as a powerful tool for predicting unknown phenotypes by using genome-wide markers, aimed at enhancing genetic gain for quantitative traits. However, in practical applications of GS, predictions are not always made within populations or for individuals that are genetically similar to the training population. Therefore, exploring possibilities and effective strategies for across-population prediction becomes an attractive avenue for applying GS technology in breeding practices. In this study, we used an existing maize population of 5820 hybrids as the training population to predict another population of 523 maize hybrids using the GBLUP and BayesB models. We evaluated the impact of optimizing the training population based on the genetic relationship between the training and breeding populations on the accuracy of across-population predictions. The results showed that the prediction accuracy improved to some extent with varying training population sizes. However, the optimal size of the training population differed for various traits. Additionally, we proposed a population structure-based across-population genomic prediction (PSAPGP) strategy, which integrates population structure as a fixed effect in the GS models. Principal component analysis, clustering, and Q-matrix analysis were used to assess the population structure. Notably, when the Q-matrix was used, the across-population prediction exhibited the best performance, with improvements ranging from 8 to 11% for ear weight, ear grain weight and plant height. This is a promising strategy for reducing phenotyping costs and enhancing maize hybrid breeding efficiency.

Accuracy of Across-Environment Genome-Wide Prediction in Maize Nested Association Mapping Populations.

Abstract:Most of previous empirical studies with genome-wide prediction were focused on within-environment prediction based on a single-environment (SE) model. In this study, we evaluated accuracy improvements of across-environment prediction by using genetic and residual covariance across correlated environments. Predictions with a multienvironment (ME) model were evaluated for two corn polygenic leaf structure traits, leaf length and leaf width, based on within-population (WP) and across-population (AP) experiments using a large maize nested association mapping data set consisting of 25 populations of recombinant inbred-lines. To make our study more applicable to plant breeding, two cross-validation schemes were used by evaluating accuracies of (CV1) predicting unobserved phenotypes of untested lines and (CV2) predicting unobserved phenotypes of lines that have been evaluated in some environments but not others. We concluded that (1) genome-wide prediction provided greater prediction accuracies than traditional quantitative trait loci-based prediction in both WP and AP and provided more advantages over quantitative trait loci -based prediction for WP than for AP. (2) Prediction accuracy with ME was significantly greater than that attained by SE in CV1 and CV2, and gains with ME over SE were greater in CV2 than in CV1. These gains were also greater in WP than in AP in both CV1 and CV2. (3) Gains with ME over SE attributed to genetic correlation between environments, with little effect from residual correlation. Impacts of marker density on predictions also were investigated in this study.

Abstract:Genomic selection (GS) is a cutting-edge breeding technology that enables the prediction and early selection of individuals based on genomic estimated breeding values by constructing predictive models. Double haploid (DH) technology has become an efficient method for producing inbred lines in maize, and when combined with GS, it offers significant cost reductions through advanced data and information management. Recent studies have demonstrated the great potential and high expectations of GS in plant breeding, particularly in maize, where the combination of GS and DH has been successfully applied. In this study, 2029 hybrids resulting from crosses were grown in three representative locations, and phenotypic values for three agronomic traits—ear height (EH), plant height (PH), and grain yield (GY)—were measured. Parental genotypes were used alongside genomic predictions to estimate hybrid breeding values, with GY being the primary trait of interest. A combination of traits was then employed as a criterion for advancing hybrids to the primary stage of testing in maize. Abstract:Drought tolerance is a very complex trait, controlled by multiple genes, difficult to identify and evaluate in maize. Here, we employed RNA-seq transcriptome analysis to identify key differentially expressed genes (DEGs) responding to drought stress in maize at different crop growth stages. Resultantly, 666, 2417, and 7375 drought-responsive DEGS were detected at the flare, tasseling, and grain-filling stages, respectively. Among these, two candidate genes, DnaJ and a putative WAK family receptor-like protein kinase, involved in molecular chaperon activities and cell signal transduction, respectively, were found to be co-expressed across all three crop growth stages, and were suggested as the main contenders underpinning drought tolerance in maize. Further, by way of qRT-PCR analysis, other drought resistance indices, 5-level-classification criterion and two sets of maize verification materials, we tested the utility of using DnaJ gene expression as a potential index for drought resistance evaluation in maize. We observed that DnaJ successfully classified the different materials into their expected drought resistance categories. Moreover, RNA-seq analysis and qRT-PCR analysis results were consistent to each other. These observations showed that DnaJ gene expression can accurately, consistently and conveniently be employed as a potential index for drought resistance evaluation of maize cultivars. Besides augmenting the commonly used indices for drought resistance evaluation, DnaJ gene expression method takes into account the crop developmental stages, physiological processes and the yield change dynamics, and therefore, is suggested as a much more simple, accurate, flexible, reliable and convenient alternative. This method can play a huge role in drought resistance screening of maize materials for breeding.

Multi-omics assists genomic prediction of maize yield with machine learning approaches

Abstract:With the improvement of high-throughput technologies in recent years, large multi-dimensional plant omics data have been produced, and big-data-driven yield prediction research has received increasing attention. Machine learning offers promising computational and analytical solutions to interpret the biological meaning of large amounts of data in crops. In this study, we utilized multi-omics datasets from 156 maize recombinant inbred lines, containing 2496 single nucleotide polymorphisms (SNPs), 46 image traits (i-traits) from 16 developmental stages obtained through an automatic phenotyping platform, and 133 primary metabolites. Based on benchmark tests with different types of prediction models, some machine learning methods, such as Partial Least Squares (PLS), Random Forest (RF), and Gaussian process with Radial basis function kernel (GaussprRadial), achieved better prediction for maize yield, albeit slight difference for method preferences among i-traits, genomic, and metabolic data. We found that better yield prediction may be caused by various capabilities in ranking and filtering data features, which is found to be linked with biological meaning such as photosynthesis-related or kernel development-related regulations. Finally, by integrating multiple omics data with the RF machine learning approach, we can further improve the prediction accuracy of grain yield from 0.32 to 0.43. Our research provides new ideas for the application of plant omics data and artificial intelligence approaches to facilitate crop genetic improvements. Evaluation of Genome-Wide Selection Efficiency in Maize Nested Association Mapping Populations.

Abstract:In comparison to conventional marker-assisted selection (MAS), which utilizes only a subset of genetic markers associated with a trait to predict breeding values (BVs), genome-wide selection (GWS) improves prediction accuracies by incorporating all markers into a model simultaneously. This strategy avoids risks of missing quantitative trait loci (QTL) with small effects. Here, we evaluated the accuracy of prediction for three corn flowering traits days to silking, days to anthesis, and anthesis-silking interval with GWS based on cross-validation experiments using a large data set of 25 nested association mapping populations in maize (Zea mays). We found that GWS via ridge regression-best linear unbiased prediction (RR-BLUP) gave significantly higher predictions compared to MAS utilizing composite interval mapping (CIM). The CIM method may be selected over multiple linear regression to decrease over-estimations of the efficiency of GWS over a MAS strategy. The RR-BLUP method was the preferred method for estimating marker effects in GWS with prediction accuracies comparable to or greater than BayesA and BayesB. The accuracy with RR-BLUP increased with training sample proportion, marker density, and heritability until it reached a plateau. In general, gains in accuracy with RR-BLUP over CIM increased with decreases of these factors. Compared to training sample proportion, the accuracy of prediction with RR-BLUP was relatively insensitive to marker density.
Genomic prediction of cereal crop architectural traits using models informed by gene regulatory circuitries from maize

Abstract:Plant architecture is a major determinant of planting density, which enhances productivity potential for crops per unit area. Genomic prediction is well positioned to expedite genetic gain of plant architectural traits since they are typically highly heritable. Additionally, the adaptation of genomic prediction models to query predictive abilities of markers tagging certain genomic regions could shed light on the genetic architecture of these traits. Here, we leveraged transcriptional networks from a prior study that contextually described developmental progression during tassel and leaf organogenesis in maize (Zea mays) to inform genomic prediction models for architectural traits. Since these developmental processes underlie tassel branching and leaf angle, 2 important agronomic architectural traits, we tested whether genes prioritized from these networks quantitatively contribute to the genetic architecture of these traits. We used genomic prediction models to evaluate the ability of markers in the vicinity of prioritized network genes to predict breeding values of tassel branching and leaf angle traits for 2 diversity panels in maize and diversity panels from sorghum (Sorghum bicolor) and rice (Oryza sativa). Predictive abilities of markers near these prioritized network genes were similar to those using whole-genome marker sets. Notably, markers near highly connected transcription factors from core network motifs in maize yielded predictive abilities that were significantly greater than expected by chance in not only maize but also closely related sorghum. We expect that these highly connected regulators are key drivers of architectural variation that are conserved across closely related cereal crop species.

Investigating genomic prediction strategies for grain carotenoid traits in a tropical/subtropical maize panel

Abstract:Vitamin A deficiency remains prevalent on a global scale, including in regions where maize constitutes a high percentage of human diets. One solution for alleviating this deficiency has been to increase grain concentrations of provitamin A carotenoids in maize (Zea mays ssp. mays L.)-an example of biofortification. The International Maize and Wheat Improvement Center (CIMMYT) developed a Carotenoid Association Mapping panel of 380 inbred lines adapted to tropical and subtropical environments that have varying grain concentrations of provitamin A and other health-beneficial carotenoids. Several major genes have been identified for these traits, 2 of which have particularly been leveraged in marker-assisted selection. This project assesses the predictive ability of several genomic prediction strategies for maize grain carotenoid traits within and between 4 environments in Mexico. Ridge Regression-Best Linear Unbiased Prediction, Elastic Net, and Reproducing Kernel Hilbert Spaces had high predictive abilities for all tested traits (β-carotene, β-cryptoxanthin, provitamin A, lutein, and zeaxanthin) and outperformed Least Absolute Shrinkage and Selection Operator. Furthermore, predictive abilities were higher when using genome-wide markers rather than only the markers proximal to 2 or 13 genes. These findings suggest that genomic prediction models using genome-wide markers (and assuming equal variance of marker effects) are worthwhile for these traits even though key genes have already been identified, especially if breeding for additional grain carotenoid traits alongside β-carotene. Predictive ability was maintained for all traits except lutein in between-environment prediction. The TASSEL (Trait Analysis by aSSociation, Evolution, and Linkage) Genomic Selection plugin performed as well as other more computationally intensive methods for within-environment prediction. The findings observed herein indicate the utility of genomic prediction methods for these traits and could inform their resource-efficient implementation in biofortification breeding programs.

Abstract:Sweet corn breeding programs, like field corn, focus on the development of elite inbred lines to produce commercial hybrids. For this reason, genomic selection models can help the in silico prediction of hybrid crosses from the elite lines, which is hypothesized to improve the test cross scheme, leading to higher genetic gain in a breeding program. This study aimed to explore the potential of implementing genomic selection in a sweet corn breeding program through hybrid prediction in a within-site across-year and across-site framework. A total of 506 hybrids were evaluated in six environments (California, Florida, and Wisconsin, in the years 2020 and 2021). A total of 20 traits from three different groups were measured (plant-, ear-, and flavor-related traits) across the six environments. Eight statistical models were considered for prediction, as the combination of two genomic prediction models (GBLUP and RKHS) with two different kernels (additive and additive + dominance), and in a single- and multi-trait framework. Also, three different cross-validation schemes were tested (CV1, CV0, and CV00). The different models were then compared based on the correlation between the estimated breeding values/total genetic values and phenotypic measurements. Overall, heritabilities and correlations varied among the traits. The models implemented showed good accuracies for trait prediction. The GBLUP implementation outperformed RKHS in all cross-validation schemes and models. Models with additive plus dominance kernels presented a slight improvement over the models with only additive kernels for some of the models examined. In addition, models for within-site across-year and across-site performed better in the CV0 than the CV00 scheme, on average. Hence, GBLUP should be considered as a standard model for sweet corn hybrid prediction. In addition, we found that the implementation of genomic prediction in a sweet corn breeding program presented reliable results, which can improve the testcross stage by identifying the top candidates that will reach advanced field-testing stages.

Multi-trait and multi-environment genomic prediction for flowering traits in maize: a deep learning approach

Abstract:Maize ( Zea mays L.), the third most widely cultivated cereal crop in the world, plays a critical role in global food security. To improve the efficiency of selecting superior genotypes in breeding programs, researchers have aimed to identify key genomic regions that impact agronomic traits. In this study, the performance of multi-trait, multi-environment deep learning models was compared to that of Bayesian models (Markov Chain Monte Carlo generalized linear mixed models (MCMCglmm), Bayesian Genomic Genotype-Environment Interaction (BGGE), and Bayesian Multi-Trait and Multi-Environment (BMTME)) in terms of the prediction accuracy of flowering-related traits (Anthesis-Silking Interval: ASI, Female Flowering: FF, and Male Flowering: MF). A tropical maize panel of 258 inbred lines from Brazil was evaluated in three sites (Cambira-2018, Sabaudia-2018, and Iguatemi-2020 and 2021) using approximately 290,000 single nucleotide polymorphisms (SNPs). The results demonstrated a 14.4% increase in prediction accuracy when employing multi-trait models compared to the use of a single trait in a single environment approach. The accuracy of predictions also improved by 6.4% when using a single trait in a multi-environment scheme compared to using multi-trait analysis. Additionally, deep learning models consistently outperformed Bayesian models in both single and multiple trait and environment approaches. A complementary genome-wide association study identified associations with 26 candidate genes related to flowering time traits, and 31 marker-trait associations were identified, accounting for 37%, 37%, and 22% of the phenotypic variation of ASI, FF and MF, respectively. In conclusion, our findings suggest that deep learning models have the potential to significantly improve the accuracy of predictions, regardless of the approach used and provide support for the efficacy of this method in genomic selection for flowering-related traits in tropical maize.

Abstract:The production and use of many heavy meal contained materials almost inevitably release cadmium (Cd) into environment, generating Cd pollutants with adverse impacts on food and human health. Developing an effective method for Cd concentration evaluation in food crops could be an effective approach for toxicity prediction and pollution control. Here, we exploited the genotype-to-phenotype relationship of maize kernel Cd accumulation at whole-genome level, and developed genome-wide association study (GWAS) assisted genomic-enabled prediction (GP) models using machine learning and linear statistical methods. In benchmark tests, marker density and training populations were key parameters in determining GP baseline precision. With optimized parameters, three statistical methods, including Bayes A, ridge regression–best linear unbiased prediction (rrBLUP) and random forest (RF), showed the highest prediction accuracy (Bayes A, 0.83; rrBLUP, 0.89; RF, 0.75) with 100 iterations of cross-validation. In field trial, GP models with rrBLUP performed better than Bayes A and RF, with a higher GP accuracy ( r MG ) and lower mean absolute error value. Integrating GP with GWAS can be implemented as an effective strategy for accurate evaluation of Cd concentration, which could provide useful guidelines for accelerating the selection and breeding cycle of low-Cd food crops and addressing the environmental Cd contamination problem.

Abstract:Southern corn rust (SCR), caused by Puccinia polysora Underw, is a destructive disease that can severely reduce grain yield in maize ( Zea mays L.). Owing to P. polysora being multi-racial, it is very important to explore more resistance genes and develop more efficient selection approaches in maize breeding programs. Here, four Doubled Haploid (DH) populations with 384 accessions originated from selected parents and their 903 testcross hybrids were used to perform genome-wide association (GWAS). Three GWAS processes included the additive model in the DH panel, additive and dominant models in the hybrid panel. As a result, five loci were detected on chromosomes 1, 7, 8, 8, and 10, with P -values ranging from 4.83×10 -7 to 2.46×10 -41 . In all association analyses, a highly significant locus on chromosome 10 was detected, which was tight chained with the known SCR resistance gene RPPC and RPPK . Genomic prediction (GP), has been proven to be effective in plant breeding. In our study, several models were performed to explore predictive ability in hybrid populations for SCR resistance, including extended GBLUP with different genetic matrices, maker based prediction models, and mixed models with QTL as fixed factors. For GBLUP models, the prediction accuracies ranged from 0.56-0.60. Compared with traditional prediction only with additive effect, prediction ability was significantly improved by adding additive-by-additive effect ( P -value< 0.05). For maker based models, the accuracy of BayesA and BayesB was 0.65, 8% higher than other models (i.e., RRBLUP, BRR, BL, BayesC). Finally, by adding QTL into the mixed linear prediction model, the accuracy can be further improved to 0.67, especially for the G_A model, the prediction performance can be increased by 11.67%. The prediction accuracy of the BayesB model can be further improved significantly by adding QTL information ( P -value< 0.05). This study will provide important valuable information for understanding the genetic architecture and the application of GP for SCR in maize breeding.

Abstract:Sweet corn and waxy corn has a better taste and higher accumulated nutritional value than regular maize, and is widely planted and popularly consumed throughout the world. Plant height (PH), ear height (EH), and tassel branch number (TBN) are key plant architecture traits, which play an important role in improving grain yield in maize. In this study, a genome-wide association study (GWAS) and genomic prediction analysis were conducted on plant architecture traits of PH, EH, and TBN in a fresh edible maize population consisting of 190 sweet corn inbred lines and 287 waxy corn inbred lines. Phenotypic data from two locations showed high heritability for all three traits, with significant differences observed between sweet corn and waxy corn for both PH and EH. The differences between the three subgroups of sweet corn were not obvious for all three traits. Population structure and PCA analysis results divided the whole population into three subgroups, i.e., sweet corn, waxy corn, and the subgroup mixed with sweet and waxy corn. Analysis of GWAS was conducted with 278,592 SNPs obtained from resequencing data; 184, 45, and 68 significantly associated SNPs were detected for PH, EH, and TBN, respectively. The phenotypic variance explained (PVE) values of these significant SNPs ranged from 3.50% to 7.0%. The results of this study lay the foundation for further understanding the genetic basis of plant architecture traits in sweet corn and waxy corn. Genomic selection (GS) is a new approach for improving quantitative traits in large plant breeding populations that uses whole-genome molecular markers. The marker number and marker quality are essential for the application of GS in maize breeding. GWAS can choose the most related markers with the traits, so it can be used to improve the predictive accuracy of GS.

Abstract:Drought stress (DS) is a major constraint to maize yield production. Heat stress (HS) alone and in combination with DS are likely to become the increasing constraints. Association mapping and genomic prediction (GP) analyses were conducted in a collection of 300 tropical and subtropical maize inbred lines to reveal the genetic architecture of grain yield and flowering time under well-watered (WW), DS, HS, and combined DS and HS conditions. Out of the 381,165 genotyping-by-sequencing SNPs, 1549 SNPs were significantly associated with all the 12 trait-environment combinations, the average PVE (phenotypic variation explained) by these SNPs was 4.33%, and 541 of them had a PVE value greater than 5%. These significant associations were clustered into 446 genomic regions with a window size of 20 Mb per region, and 673 candidate genes containing the significantly associated SNPs were identified. In addition, 33 hotspots were identified for 12 trait-environment combinations and most were located on chromosomes 1 and 8. Compared with single SNP-based association mapping, the haplotype-based associated mapping detected fewer number of significant associations and candidate genes with higher PVE values. All the 688 candidate genes were enriched into 15 gene ontology terms, and 46 candidate genes showed significant differential expression under the WW and DS conditions. Association mapping results identified few overlapped significant markers and candidate genes for the same traits evaluated under different managements, indicating the genetic divergence between the individual stress tolerance and the combined drought and HS tolerance. The GP accuracies obtained from the marker-trait associated SNPs were relatively higher than those obtained from the genome-wide SNPs for most of the target traits. The genetic architecture information of the grain yield and flowering time revealed in this study, and the genomic regions identified for the different trait-environment combinations are useful in accelerating the efforts on rapid development of the stress-tolerant maize germplasm through marker-assisted selection and/or genomic selection.
