Abstract:The Bombyx mori nucleopolyhedrovirus ( Bm NPV) is one of the most destructive diseases in silkworm, which has caused the main damage to sericulture industry. In this study, we developed a system of RNAi to prevent the Bm NPV infection using the piggy Bac transposon-derived targeting short hairpin RNA (shRNA) interference. The shRNAs targeting the genes of i.e. -1, lef -1, lef -2 and lef -3 of Bm NPV were designed and used to inhibit the intracellular replication or multiplication of Bm NPV in Bm cells. The highest activity was presented in the shRNA targeting the i.e. -1c of Bm NPV, of which the inhibition rate reached 94.5 % in vitro. Further a stable Bm cell line of piggy Bac transposon-derived targeting shRNA interference against Bm NPV was established, which has a highly efficacious suppression on virus proliferation. These results indicated that the recombinant shRNA expression system was a useful tool for resistance to Bm NPV in vitro. The approach by recombinant shRNAs opens a door of RNAi technology as a strategy that offering technically simpler, cheaper, and quicker gene knockdown for promising research and biotechnology application on silkworm lethal diseases.

Abstract:A new paradigm of RNAi technology has been studied for enhancing the resistance to virus in plants and animals. Previous studies have shown that the Bombyx mori (Bm) U6 promoter based shRNA is an effective tool for inducing RNAi in Bombyx mori cell line. However, widespread knockdown and induction of phenotypes in Bm larvae have not been fully demonstrated. In this study, we examined Bm U6 promoter based shRNA expression for suppressing Bm nucleopolyhedrovirus (NPV) in the Bm cell line and silkworm larvae. We measured the relative expression level of replication genes of Bm NPV in hemolymph of silkworm larvae and Bm N cells transfected with recombinant targeting shRNA by quantitative real time polymerase chain reaction (PCR). These results indicated that the recombinant shRNA expression system was a useful tool for resistance to Bm NPV in vivo and in vitro . The approach opens the door of RNAi technology as a wide range of strategies that offer a technically simpler, cheaper, and quicker gene-knockdown by recombinant shRNA for future genetics in silkworm Bm and other related species. Recognition mechanism of siRNA by viral p19 suppressor of RNA silencing: a molecular dynamics study.

Abstract:The p19 protein (p19) encoded from Tombusvirus is involved in various activities such as pathogenicity and virus transport. Recent studies have found that p19 is a plant suppressor of RNA silencing, which binds to short interfering RNAs (siRNAs) with high affinity. We use molecular dynamics (MD) simulations of the wild-type and mutant p19 protein (W39 and W42G) binding with a 21-nt siRNA duplex to study the p19-siRNA recognition mechanism and mutation effects. Our simulations with standard MD and steered molecular dynamics have shown that the double mutant structure is indeed much less stable than the wild-type, consistent with the recent experimental findings. Comprehensive structural analysis also shows that the W39/42G mutations first induce the loss of stacking interactions between p19 and siRNA, Trp42-Cyt1 (Cyt1 from the 5′ to 3′ strand) and Trp39-Gua′19 (Gua19 from the 3′ to 5′ strand), and then breaks the hydrophobic core formed by W39-W42 with nucleotide basepairs in the wild-type. The steered molecular dynamics simulations also show that the mutant p19 complex is “decompounded” very fast under a constant separation force, whereas the wild-type remains largely intact under the same steering force. Moreover, we have used the free energy perturbation to predict a binding affinity loss of 6.98 ± 0.95 kcal/mol for the single mutation W39G, and 12.8 ± 1.0 kcal/mol loss for the double mutation W39/42G, with the van der Waals interactions dominating the contribution (∼90%). These results indicate that the W39/42G mutations essentially destroy the important p19-siRNA recognition by breaking the strong stacking interaction between Cyt1 and Gua′19 with end-capping tryptophans. These large scale simulations might provide new insights to the interactions and co-evolution relationship between RNA virus proteins and their hosts.

Abstract:Protection against viral infection in hosts concerns diverse cellular and molecular mechanisms, among which RNA interference (RNAi) response is a vital one. Small interfering RNAs (siRNAs), microRNAs (miRNAs) and PIWI interacting RNAs (piRNAs) are primary categories of small RNAs involved in RNAi response, playing significant roles in restraining viral invasion. However, during a long-term coevolution, viruses have gained the ability to evade, avoid, or suppress antiviral immunity to ensure efficient replication and transmission. Baculoviruses are enveloped, insect-pathogenic viruses with double-stranded circular DNA genomes, which encode suppressors of siRNA pathway and miRNAs targeting immune-related genes to mask the antiviral activity of their hosts. This review summarized recent findings for the RNAi-based antiviral immunity in insects as well as the strategies that baculoviruses exploit to break the shield of host siRNA pathway, and hijack cellular miRNAs or encode their own miRNAs that regulate both viral and cellular gene expression to create a favorable environment for viral infection.
Impact of the Transboundary Interference Inhibitor on RNAi and the Baculovirus Expression System in Insect Cells

Abstract:RNA interference inhibitors were initially discovered in plant viruses, representing a unique mechanism employed by these viruses to counteract host RNA interference. This mechanism has found extensive applications in plant disease resistance breeding and other fields; however, the impact of such interference inhibitors on insect cell RNA interference remains largely unknown. In this study, we screened three distinct interference inhibitors from plant and mammal viruses that act through different mechanisms and systematically investigated their effects on the insect cell cycle and baculovirus infection period at various time intervals. Our findings demonstrated that the viral suppressors of RNA silencing (VSRs) derived from plant and mammal viruses significantly attenuated the RNA interference effect in insect cells, as evidenced by reduced apoptosis rates, altered gene regulation patterns in cells, enhanced expression of exogenous proteins, and improved production efficiency of recombinant virus progeny. Further investigations revealed that the early expression of VSRs yielded superior results compared with late expression during RNA interference processes. Additionally, our results indicated that dsRNA-binding inhibition exhibited more pronounced effects than other modes of action employed by these interference inhibitors. The outcomes presented herein provide novel insights into enhancing defense mechanisms within insect cells using plant and mammal single-stranded RNA virus-derived interference inhibitors and have potential implications for expanding the scope of transformation within insect cell expression systems.

Abstract:Besides its function as a pathogenicity determinant, the Tombusvirus P19 also serves as a suppressor of RNA interference (RNAi) by sequestering intracellular small RNAs such as the small interfering RNAs (siRNAs) and microRNAs (miRNAs). However, the effect of P19 on mammalian cells has not been evaluated before. A human embryonic kidney 293 cell line that stably expressed p19 (HEK293-p19) was generated. Flow cytometric analysis revealed that over-expression of P19 caused a significant accumulation of G2/M phase cells. Cell proliferation assays demonstrated a reduced DNA replication and cell growth in HEK293-p19 cells. Moreover, p19 altered the expression profiles of a number of cell cycle regulators in HEK293 cells, such as upregulation of cyclin Al, CDK2, CDK4, CDK6, p18, cyclin D2, pl9INK4d and E2F1, and downregulation of p15, cyclin A2, cyclin BI and cyclin El. Thus, the data strongly indicate that p19 might influence multiple G2/M regulators to cause G2/M arrest.
Dynamic Interactions Between Bombyx Mori Nucleopolyhedrovirus and Its Host Cells Revealed by Transcriptome Analysis.

Abstract:Although microarray and expressed sequence tag (EST)-based approaches have been used to profile gene expression during baculovirus infection, the response of host genes to baculovirus infection and the interaction between baculovirus and its host remain largely unknown. To determine the host response to Bombyx mori nucleopolyhedrovirus infection and the dynamic interaction between the virus and its host, eight digital gene expression libraries were examined in a Bm5 cell line before infection and at 1.5, 3, 6, 12, 24, 48, and 96 h postinfection. Gene set enrichment analysis of differentially expressed genes at each time point following infection showed that gene sets including cytoskeleton, transcription, translation, energy metabolism, iron ion metabolism, and the ubiquitin-proteasome pathway were altered after viral infection. In addition, a time course depicting protein-protein interaction networks between the baculovirus and the host were constructed and revealed that viral proteins interact with a multitude of cellular machineries, such as the proteasome, cytoskeleton, and spliceosome. Several viral proteins, including IE2, CG30, PE38, and PK-1/2, were predicted to play key roles in mediating virus-host interactions. Based on these results, we tested the role of the ubiquitin-proteasome pathway and iron ion metabolism in the viral infection cycle. Treatment with a proteasome inhibitor and deferoxamine mesylate in vitro and in vivo confirmed that these pathways regulate viral infection. Taken together, these findings provide new insights into the interaction between the baculovirus and its host and identify molecular mechanisms that can be used to block viral infection and improve baculovirus expression systems.
BmNPV P35 Reduces the Accumulation of Virus-Derived Sirnas and Hinders the Function of Sirnas to Facilitate Viral Infection

Abstract:Antiviral immunity involves various mechanisms and responses, including the RNA interference (RNAi) pathway. During long-term coevolution, viruses have gained the ability to evade this defense by encoding viral suppressors of RNAi (VSRs). It was reported that p35 of baculovirus can inhibit cellular small interference RNA (siRNA) pathway; however, the molecular mechanisms underlying p35 as a VSR remain largely unclear. Here, we showed that p35 of Bombyx mori nucleopolyhedrovirus (BmNPV) reduces the accumulation of virus-derived siRNAs (vsiRNAs) mapped to a particular region in the viral genome, leading to an increased expression of the essential genes in this region, and revealed that p35 disrupts the function of siRNAs by preventing them from loading into Argonaute-2 (Ago2). This repressive effect on the cellular siRNA pathway enhances the replication of BmNPV. Thus, our findings illustrate for the first time the inhibitory mechanism of a baculovirus VSR and how this effect influences viral infection.

Abstract:The baculovirus expression vector system is one of the most powerful and versatile eukaryotic expression systems available. However, as the recombinant baculovirus is usually generated by replacing the foreign gene into the polyhedrin locus, the resulting polyhedrin-negative virus is less infectious to the host larvae when administered via oral ingestion. This limits the large-scale production of the recombinant protein, as the host larvae can only be inoculated through dorsal injection, which is a laborious task. In this paper, we describe a new Bombyx mori nucleopolyhedrovirus polyhedrin-plus Bac-to-Bac baculovirus expression system for application in silkworm, B. mori. In this system, the foreign gene and the polyhedrin are co-expressed, and polyhedra are produced as in the wild-type virus, and thus the recombinant baculovirus can be used directly via oral infection. It effectively improves the efficiency of the baculovirus expression system and also widens the application of baculovirus in other fields, such as the development of new biological insecticides.

Abstract:BackgroundThe Baculovirus expression vector system (BEVS) is a transient expression platform for recombinant protein production in insect cells. Baculovirus infection of insect cells will shutoff host translation and induce apoptosis and lead to the termination of protein expression. Previous reports have demonstrated the enhancement of protein yield in BEVS using stable insect cell lines expressing interference RNA to suppress the expression of caspase-1.ResultsIn this study, short-hairpin RNA (shRNA) expression cassettes targeting Spodoptera frugiperda caspase-1 (Sf-caspase-1) were constructed and inserted into an Autographa californica multiple nucleopolyhedrovirus (AcMNPV) vector. Using the recombinant baculovirus vectors, we detected the suppression of Sf-caspase-1 expression and cell apoptosis. Green fluorescent protein (GFP), Discosoma sp. Red (DsRed) and firefly luciferase were then expressed as reporter proteins. The results showed that suppression of apoptosis enhanced the accumulation of exogenous proteins at 2 and 3 days post infection. After 4 days post infection, the activity of the reporter proteins remained higher in BEVS using the baculovirus carrying shRNA in comparison with the control without shRNA, but the accumulated protein levels showed no obvious difference between them, suggesting that apoptosis suppression resulted in improved protein folding rather than translation efficiency at the very late stage of baculovirus infection.ConclusionsThe baculovirus vector developed in this study would be a useful tool for the production of active proteins suitable for structural and functional studies or pharmaceutical applications in Sf9 cells, and it also has the potential to be adapted for the improvement of protein expression in different insect cell lines that can be infected by AcMNPV.

Construction of Baculovirus Expression Vector of Mirnas and Its Expression in Insect Cells

Abstract:MicroRNAs (miRNAs) are endogenous small non-protein coding RNAs that play important regulatory roles in animals and plants by binding to target transcripts for cleavage or translational repression. The miR-9a is very conservative in animals from flies to humans. Studies indicated that miR-9a is involved in the regulation of neurogenesis in animals. In our study, the baculovirus expression system was used to transcribe a recombinant vector containing miR-9a for further analysis the function of miR-9a. The sequence of premiR-9a from silkworm DNA was first cloned into the donor pFastBac. The enhanced green fluorescent protein (EGFP) was used as reporter gene. The recombinant donor plasmid pFastBac-miR-9a was transformed into E. coli DH10Bac/AcNPV forming bacmid-9a which was transfected into insect cells with cational lipofectin. The transcription of mature miR-9a was detected by Real-time PCR. The results show the recombinant bacmid-9a was successfully constructed and effectively transcribed miR-9a in ipfected Sf21 insect cells.
Construction of expressive system of DNA methyltransferase 1 RNAi baculovirus

Abstract:Objective: To build recombinant baculovirus carrier which carried with DNA methyltransferase(DNMT)1 RNAi in order to further study the influrence of DNMT1 to pancreatic cancer related genes.Methods: First annealed 60 bp sense oligodeoxynucleotide(SODN) and antisense oligodeoxynucleotide(ASODN) in the cohesive end with BglⅡ and Hind Ⅲ restriction endonuclease,linked with linearizing carrier pSUPER to build pSUPER si-DNMT1-D.Then cut H1 promoter and RNAi sequence from the recombinant carrier mentioned before and inserted them into pFastBac1 carrier which had the same dual enzyme cleavage,after transposition and extraction recombinant bacmid DNA was got.Recombinant baculovirus was obtained through transfect the cellulars of Spodoptera frugiperda(Sf9) with bacmid DNA.Afterwards infect PaTu8988 cell with recombinant baculovirus,recombinant baculovirus r-Bac-CMV-EGFP group served as negative control,then check the expressive change of DNMT1 gene applied with fluorescent quantitation PCR.Results: Recombinant baculovirus can infect PaTu8988 cell and remarkablely interfere the expression of DNMT1 gene.Conclusion: Baculovirus expressive system could become RNAi carrier which will provide a new way for gene therapy in the future.
Discovery of Novel Inhibitors of RNA Silencing Suppressor P19 Based on Virtual Screening.

Abstract:To control plant viruses, viral RNA silencing suppressors are important drug targets due to their key roles in interfering antiviral RNA silencing. Here we have presented a strategy, combining virtual and experimental screening, to discover the inhibitors of viral suppressor. By docking 157 026 compounds from a natural product library into P19 model, eighteen candidate compounds were selected. Candidates VS2, VS12, VS14 and VS15 displayed strong binding ability to P19 in the surface plasmon resonance imaging assay with K D values of 136.2, 111.6, 81.2 and 124.5 nM, respectively. Then the inhibition activities of these inhibitors on the association between P19 and siRNA were also affirmed by electrophoretic mobility shift assay. Moreover, the antiviral effects on plants showed that compounds VS14 and VS15 both exhibited antiviral activities against Tomato bushy stunt virus (TBSV) in vivo with inhibition rates of 32.35% and 16.61% in 11 dpi, respectively. This strategy would be a powerful tool for the discovery of novel antiviral agents and provide new insights into the control of plant viruses.

Improvement of Protein Production by Engineering a Novel Antiapoptotic Baculovirus Vector to Suppress the Expression of Sf-caspase-1 and Tn-caspase-1

Abstract:The baculovirus expression vector system (BEVS) is an attractive manufacturing platform for recombinant protein production in insect cells. However, baculovirus infection commonly induces host apoptosis in 3-4 days which would subsequently terminate the protein expression. Previous studies have proved that protein production by BEVS can be elevated in apoptosis-suppressed insect cells. We also developed a baculovirus vector in our previous report to inhibit the apoptosis and improve protein production in Sf9 cells. In this study, we designed five short hairpin RNA (shRNA) expression cassettes targeting a conserved region in Spodoptera frugiperda caspase-1 (Sf-caspase-1) and Trichoplusia ni caspase-1 (Tn-caspase-1), and found that introduction of C to T mutations within the stem region of the expression cassette was beneficial for the heterologous protein expression. One of the improved shRNA expression cassettes was knocked into a bacmid with the deletion of several nonessential genes. The novel baculovirus vector demonstrated the ability to suppress cell apoptosis in both Sf9 and High Five cells, and exhibited superior recombinant protein productivity of intracellularly expressed GFP and firefly luciferase and secreted glycoprotein OD-Fc. The antiapoptotic baculovirus vector developed in this study could serve as a useful tool for the protein production in scientific research and pharmaceutical industries.

Abstract:<p>The CRISPR (Clustered Regularly Interspaced Short Palindromic repeats) system associated Cas9 endonuclease is a molecular tool that enables specific sequence editing with high efficiency. In this study, we have explored the use of CRISPR/Cas9 system for the engineering of baculovirus. We have shown that the delivering of Cas9‐sgRNA ribonucleoprotein (RNP) complex with or without DNA repair template into Sf21 insect cells through lipofection might be efficient to produce knocks‐out as well as knocks‐in into the baculovirus. To evaluate potential application of our CRISPR/Cas9 method to improve baculovirus as protein expression vector and as biopesticide, we attempted to knock‐out several genes from a recombinant AcMNPV form used in the baculovirus expression system as well as in a natural occurring viral isolate from the same virus. We have additionally confirmed the adaptation of this methodology for the generation of viral knocks‐in specific regions of the viral genome. Analysis of the generated mutants revealed that the editing efficiency and the type of changes was variable but relatively high. Depending on the targeted gene, the editing rate ranged from 10% to 40%. This study established the first report revealing the potential of CRISPR/Cas9 for genome editing in baculovirus, contributing to the engineering of baculovirus as protein expression vector as well as a biological control agent.</p><p>This article is protected by copyright. Acp35Z, a p35 inactivated AcNPV by inserting with LacZ gene, cannot replicate in Hz-AM1 cells. However, the replication can be rescued by co-transfection with a plasmid containing AcNPV p35 gene. It is also realized that the transient expression of AcNPV p35 gene in Hela cells can put off cell apoptosis which is induced by adding actinomycin-D. Through co-transfection and G418 screening, two anti-apoptosis cell lines named Sf9-35 and Vero-35 are established by integrating AcNPV p35 and Neo expression cassette into the cell chromosomes. The Sf9-35 enhances the yield of budded virus of AcNPV, while the Vero-35 increases the propagation of measles virus.

Abstract:In eukaryotes, RNA interference (RNAi) is a gene silencing mechanism mediated by small RNAs (sRNAs), currently classified as small interfering RNA (siRNA), microRNA (miRNA), and piwi-interacting RNA (piRNA). These small RNAs are produced in Dicer (a ribonuclease III enzyme)-dependent (siRNA and miRNA) or Dicer-independent (piRNA) manner and are effected by a group of Argonaut (AGO) proteins. These small RNAs mediate silencing of target genes with complementary sequence at transcriptional or posttranscriptional level thereby to control a wide variety of biological functions. In worms and plants, RNA-dependent RNA polymerases (RdRPs) amplify RNAi by converting AGO cleavage products into dsRNAs for the generation of secondary siRNAs. One of the well characterized functions of RNAi is antiviral, which has been shown to serve as major viral innate immunity in fungi, plants, and invertebrates. Typically, RNAi-directed viral immunity (RDVI) is initiated with Dicer processing of viral dsRNAs, usually the replication intermediates, into siRNAs. These virus-derived siRNAs (viRNA) will then be used as sequence guide for target viral RNA destruction. Host-encoded miRNAs also contribute to viral control in mammal or bacterial control in plant. As a counterdefensive mechanism, many viruses and some bacteria are found to encode RNAi suppressors, previously known as pathogenicity factors. These RNAi antagonists target key components of RNAi for suppression, which eventually leads to defects in viRNA biogenesis or function. Since transgene expression in plants and invertebrates is often targeted by RNAi for suppression but can be reversed by various RNAi suppressors, codelivery of a VSR has been used to facilitate the isolation and biochemical characterization of a broad range of proteins of interests. RNAi suppressors can also be used as genetic tool for the study of biological functions controlled by certain class of endogenous sRNA (siRNA or miRNA). This is because, when expressed as transgenes, some RNAi suppressors can specifically target and interfere with the biogenesis or function of certain class of endogenous sRNA but not the other.
Cucumber Necrosis Virus P20 is a Viral Suppressor of RNA Silencing

Abstract:The p20 protein encoded by the tombusvirus, Cucumber necrosis virus has previously been shown to be involved in host pathogenicity and shares sequence similarity with the Tomato bushy stunt virus p19 suppressor of silencing. Using a virus-induced gene silencing (VIGS) assay, we show that p20 is a viral suppressor of RNA silencing (VSR) in infected plants. In addition, a CNV p20-knockout mutant showed a decline in viral RNA accumulation in infected plants, consistent with the role of p20 in suppression of RNA silencing. However, unexpectedly, all GFP transgenic plants co-infiltrated with p20 and GFP displayed RNA silencing using an Agrobacterium-mediated silencing assay. Detailed RNA analysis of GFP mRNA levels in p20 agro-infiltrated plants revealed that p20 did initially display suppressor activity but this was rapidly overcome by RNA silencing. p20 expression levels in agro-infiltrated plants were shown to be approximately 50-fold lower than that of the TBSV p19 silencing suppressor, consistent with the notion that p20 dosage levels are not sufficient to suppress RNA silencing in the Agrobacterium-mediated system. Our results suggest that a viral-based VIGS assay may be required for identifying VSRs encoded by some plant viruses. Based on bioinformatics studies the mechanism of suppression of silencing by p20 is predicted to be similar to that of the TBSV p19 suppressor.

Abstract:Bombyx mori nucleopolyhedrovirus (BmNPV) is the primary pathogen affecting B. mori. This virus could be combated via RNAi of BmNPV genes in transgenic silkworm. However, several factors may affect the resistance of transgenic RNAi silkworm, such as the connection pattern of gene fragments and spacers ("head to head" or "tail to tail"), and the selection of promoters and target genes. In this study, we constructed several transgenic RNAi vectors using different phase genes (ie-1, helicase, gp64, and vp39) and promoters (BmNPV IE1 promoter (IE1P), IE1P combined with hr3 enhancer of BmNPV, and B. mori A4 promoter (A4P)). Transgenic lines were generated via embryo microinjection using a practical silkworm strain. We analyzed the anti-BmNPV ability, virus gene mRNA level, and BmNPV content of these transgenic larvae. The results showed that "head to head" was better than "tail to tail," IE1P combined with hr3 was better than IE1P and A4P, and an immediate early gene was the best target for RNAi.
