Abstract:Differences of protonated and lithiated leucine-enkephalin(LE) were investigated by hydrogen deuterium exchange-mass spectrometry (HDX-MS) combined with quantum chemistry calculation. The results revealed that the protonated ions possessed very high product yield with all hydrogen atoms being exchanged, while the reaction of lithiated LE stopped after exchanging five hydrogen atoms in the same experimental conditions. The different HDX behaviours probably indicated their conformational differences. To further clarify the experimental results, the most stable conformations of protonated and lithiated leucine-enkephalin were calculated by density functional theory. It was found that terminal amino group was the most thermodynamically stable protonation site, while Li+ in coordination of four carbonyl oxygen atoms formed the most favourable lithiated LE. The reaction field reduction of lithium LE was probably due to the less acidity of hydrogen atoms and the increasing rigid conformation change induced by lithium ion.

Abstract:In this study, the effects of lead ions(Pb2+) on the conformations of leucine encephalin(LE) and methionine encephalin(ME) in gas phase were studied using hydrogen/deuterium exchange mass spectrometry(HDX-MS) and quantum chemistry theoretical calculations at the molecular level. The HDX-MS result revealed that the complexes with the monovalent compounds [LE+Pb−H]+ and [ME+Pb−H]+ had a 1:1 stoichiometric ratio, and different HDX reactivates were observed in a follow of [ME+H]+>[LE+H]+>[LE+Pb−H]+> [ME+Pb−H]+. Combining the collision-induced dissociation energies of the complexes and their HDX results, it was found that the more stable the complex, the harder it was for HDX. In addition, the favorable conformations of the complexes were obtained by theoretical calculations, revealing that the similar coordination type with different bond lengths was obtained. Then, the proton affinity(PA) values of the optimized complexes were calculated to interpret the HDX observations, indicating that the higher the PA values, the more difficult it was for HDX. Overall, the experiments and theoretical calculations revealed that Pb2+ could induce conformational changes of LE and ME, and generate ME into a more rigid conformation than LE. The results will prompt further fundamental investigations on the conformational properties of LE/ME in coordination with Pb2+.
Alkali metal ion-induced conformation changes of methionine- and leucine enkephalin investigated by gas-phase hydrogen/deuterium exchange combined with theoretical calculations

Abstract:We have investigated the effects of alkali-metal ions (G(+) = K+, Rb+, or Cs+) on the conformation of leucine enkephalin (LE) and methionine enkephalin (ME) using hydrogen/deuterium exchange mass spectrometry and theoretical calculations at the molecular level. The MS result revealed a 1:1 stoichiometric ratio of the G(+) coordination with LE/ME. We used [LE/ME+H](+) as the native conformation for comparison purposes, we observed different HDX behaviors following the reactivity order [LE/ME+H](+) >[LE/ME+K](+) >[LE/ME+Rb](+)>[LE/ME+Cs](+) and [LE+G](+)>[ME+G](+). Eight hydrogen atoms were HD-exchanged for [LE/ME+H](+), whereas only 4, 3, and 2 hydrogen atoms underwent HDX for [LE/ME+K](+), [LE/ME+Rb](+), and [LE/ME+Cs](+), respectively. Additionally, we obtained different dissociation processes and different fragmentations for the various complexes, and their varied HDX behaviors suggest that the alkali-metal ions K+, Rb+, and Cs+ produce effects on the LE/ME conformations that differ from those of W. Further, we investigated the favorable conformations of the complexes by theoretical calculations, and found that K+, Rb+, and Cs+ are coordinated with three carbonyl oxygens and one deprotonated carboxylic acid of LE/ME, whereas the terminal amino group is the most stable site for protonation. We calculated the proton affinity (PA) for each active hydrogen atom on the optimized complexes, which reasonably explained the HDX results that a high PA value corresponds to low HDX reactivity. Overall, the calculations showed that alkali-metal ions can induce ME into a more rigid conformation than LE. Even the native conformation of ME is more exposed than LE, and the conformation of LE/ME is stabilized and rigid owing to the increase in the size of the complexed alkali metals. Thermodynamics of Carboxyl Group′s Protonation of Α -Amino Acids in Water-Ethanol Mixtures at 298.15K

Abstract:Enthalpy changes for the protonation of carboxyl group of four α-amino acids(glycine,L-α-alanine,L-valine and L-serine) were measured in water-ethanol mixtures (10－ 70wt％) at 298.15K using LKB-2277 Bioactivity Monitor.The corresponding entropy and Gibbs energy changes were also calculated.The results show that both enthalpy changes and entropy changes are favorable to the protonation of carboxyl groups of the investigated amino acids in water-ethanol mixtures.However,the influence of the composition of ethanol in the mixed solvents on the enthalpy change and entropy changes is complicated.Both sδ and sδ ,the differences of enthalpy changes and entropy changes in mixed solvents and in pure water respectively,show a minimum approximately at xEtOH=0.1.The effects of side chains on the enthalpy change and entropy changes were also investigated using the proton transfer process between glycine and the other three amino acids.The results demonstrate that the proton transfer processes for alanine and valine are spontaneous but not for serine,which could be interpreted in terms of the electrostatic interaction between amino group and carboxyl group within the molecule and the interaction between carboxyl group and the solvent.
Effect of Transition-Metal Ions on the Conformation of Encephalin Investigated by Hydrogen/Deuterium Exchange and Theoretical Calculations.

Abstract:We have studied the effects of different 3d orbitals in divalent transition-metal ions [G(2+) = Mn2+ (d(5)), Fe2+ (d(6)), Co2+ (d(7)), Ni2+ (d(8)), Cu2+ (d(9)), or Zn2+ (d(10))] on the conformations of leucine encephalin (LE) and methionine encephalin (ME) in the gas phase using hydrogen/deuterium exchange mass spectrometry (HDX-MS) and theoretical calculations at the molecular level. The HDX-MS reveals a 1:1 stoichiometric monovalent complex of [LE/ME + G - H](+) and observed that the different HDX reactivities follow the trend Fe2+ < Co2+ < Ni2+ < Mn2+ < Cu2+ approximate to Zn2+ and that [ME + Mn/Cu/Zn - H](+) > [LE + Mn/Cu/Zn - H](+), while [LE + Fe/Co/Ni - H](+) > [ME + Fe/Co/Ni - H](+). We cross-correlated the collision-induced dissociation energies of the complexes with the HDX results and found that the more stable the complex, the harder it is for it to undergo HDX. Furthermore, we used theoretical calculations to optimize the favorable conformations of the complexes and found the same interaction structure of G(2+) coordination with the five carbonyl oxygens of LE/ME that have different bond lengths. Finally, we calculated the proton affinity (PA) values of the optimized complexes in order to interpret the HDX observations that the higher the PA values, the more difficult it is for the complex to undergo HDX. Overall, both the experiments and the theoretical calculations show that the six metal ions have different effects on the LE/ME conformation, with the low-energy stability of the G(2+) 3d orbitals corresponding to more dramatic effects on the LE/ME conformation. In addition, the hardness of the ionic acid corresponding to the fully filled Mn2+ and half-filled Zn2+ orbitals also contributes strongly to the coordination effect; the conformation effect of Fe2+/Co2+/Ni2+ on LE is greater than that on ME, whereas the conformation effect of Mn2+/Cu2+/Zn2+ on ME is greater than that on LE.
Neutron Powder Diffraction Study on Fully Hydrogenated Amino Acid Molecules

Abstract:The traditional methods for studing amino acid molecular structure are X-ray diffraction and neutron diffraction after deuteration. In this paper,X-ray diffraction,neutron powder diffraction and Raman scattering were used to study the molecular structure of alanine and leucine. Combination of infrared spectroscopy,compared with fully hydrogenated,partial deuterated and fully deuterated alanine molecules,it is shown that the traditional methods are not enough in the study of molecular structure. Meanwhile,the neutron powder diffraction method was used to measure the leucine molecule directly. It shows that neutron powder diffraction method can give the fine structure of leucine molecule.

Abstract:The dissociation pathways of protonated enaminones with different substituents were investigated by electrospray ionization tandem mass spectrometry (ESI-MS/MS) in positive ion mode. In mass spectrometry of the enaminones, Ar-CO-CH = CH-N(CH3)(2), the proton transfers from the thermodynamically favored site at the carbonyl oxygen to the dissociative protonation site at ipso-position of the phenyl ring or the double bond carbon atom adjacent to the carbonyl leading to the loss of a benzene or elimination of C4H9N, respectively. And the hydrogen-deuterium (H/D) exchange between the added proton and the proton of the phenyl ring via a 1,4-H shift followed by hydrogen ring-walk was witnessed by the D-labeling experiments. The elemental compositions of all the ions were confirmed by ultrahigh resolution Fourier transform ion cyclotron resonance tandemmass spectrometry (FTICR-MS/MS). The enaminones studied here were para-monosubstituted on the phenyl ring and the electron-donating groups were in favor of losing the benzene, whereas the electron-attracting groups strongly favored the competing proton transfer reaction leading to the loss of C4H9N to form a benzoyl cation, Ar-CO+. The abundance ratios of the two competitive product ions were relatively well-correlated with the sigma(+)(p) substituent constants. Abstract:The enantio,separation of D,L-alpha-amine acid on(+)-( 18-crown-6) -2,3,11,12-tertcarboxyl acid chiral stationary phase ( CSP), and the influence of the methanol and acid addictives on the separation were investigated. The chiral recognition mechanism was also discussed. It is possible that the solute R-NH2 was protoned to R-NH3+, and the fitness and interaction in the crown ester cavity between the solutes and CSP were the dominant chiral recognition mechanism for the solutes. The concentration of methanol and composition of acid additive influenc ed the equilibrium of R-NH3+ between mobile phase and stationary phase, which resulted in the chiral recognition. In addition, the influence of column temperature on the enantiosepartion of phenylalanine and tyrosine was also investigated. And all the tested temperatures were lowered than the isotemperature T = 467. 3 K. The result showed that the configuratoin of stationary phase didn't have evidence changed, and reservation mechanism and enantiotropy selection action remained changeless. Delta Delta H-0 and Delta Delta S-0 were negative which showed that the enantioseparation'of two solutes was enthalpy control.
Automated Fragmentation QM/MM Calculation of Amide Proton Chemical Shifts in Proteins with Explicit Solvent Model.

Abstract:We have performed a density functional theory (DFT) calculation of the amide proton NMR chemical shift in proteins using a recently developed automated fragmentation quantum mechanics/molecular mechanics (AF-QM/MM) approach. Systematic investigation was carried out to examine the influence of explicit solvent molecules, cooperative hydrogen bonding effects, density functionals, size of the basis sets, and the local geometry of proteins on calculated chemical shifts. Our result demonstrates that the predicted amide proton ((1)HN) NMR chemical shift in explicit solvent shows remarkable improvement over that calculated with the implicit solvation model. The cooperative hydrogen bonding effect is also shown to improve the accuracy of (1)HN chemical shifts. Furthermore, we found that the OPBE exchange-correlation functional is the best density functional for the prediction of protein (1)HN chemical shifts among a selective set of DFT methods (namely, B3LYP, B3PW91, M062X, M06L, mPW1PW91, OB98, OPBE), and the locally dense basis set of 6-311++G**/4-31G* is shown to be sufficient for (1)HN chemical shift calculation. By taking ensemble averaging into account, (1)HN chemical shifts calculated by the AF-QM/MM approach can be used to validate the performance of various force fields. Our study underscores that the electronic polarization of protein is of critical importance to stabilizing hydrogen bonding, and the AF-QM/MM method is able to describe the local chemical environment in proteins more accurately than most widely used empirical models.

Abstract:An automated high-throughput, high-resolution deuterium exchange HPLC-MS method (DXMS) was used to extend previous hydrogen exchange studies on the position and energetic role of regulatory structure changes in hemoglobin. The results match earlier highly accurate but much more limited tritium exchange results, extend the analysis to the entire sequence of both hemoglobin subunits, and identify some energetically important changes. Allosterically sensitive amide hydrogens located at near amino acid resolution help to confirm the reality of local unfolding reactions and their use to evaluate resolved structure changes in terms of allosteric free energy.

Abstract:We present a joint experimental-computational study to quantitatively describe the thermodynamics of hydrophobic leucine amino acids in aqueous solution. X-ray scattering data were acquired at a series of solute and salt concentrations to effectively measure interleucine interactions, indicating that a major scattering peak is observed consistently at q = 0.83 angstrom(-1). Atomistic molecular dynamics simulations were then performed and compared with the scattering data, achieving high consistency at both small and wider scattering angles (q = 0-1.5 angstrom(-1)). This experimental-computational consistence enables a first glimpse of the leucine-leucine interacting landscape, where two leucine molecules are aligned mostly in a parallel fashion, as opposed to antiparallel, but also allows us to derive effective leucine-leucine interactions in solution. Collectively, this combined approach of employing experimental scattering and molecular simulation enables quantitative characterization of effective intermolecular interactions of hydrophobic amino acids, critical for protein function and dynamics such as protein folding.

Abstract:Leucine enkephalin which is a strong activity of peptides has important effect in vivo.The interaction of Leu-ENK with ct-DNA was studied by UV spectrometry and fluorescence spectroscopy.The ultraviolet spectrum of Leu-ENK-ct-DNA system produced hyperchromicity effect with increasing the concentration of Leu-ENK.The fluorescence of Leu-ENK had quenching effects with increasing the concentration of ct-DNA,and it can be concluded that the interaction between Leu-ENK and ct-DNA was embed mode.The interaction of Leu-ENK-ct-DNA system was static quenching,according to Stern-Volmer equation.The binding constant was calculated to be the class of 2.54×104L/mol with numbers of binding sites of 1.014.
Photodissociation of leucine-enkephalin protonated peptide: an experimental and theoretical perspective

Abstract:Understanding the competing processes that govern far ultraviolet photodissociation (FUV-PD) of biopolymers such as proteins is a challenge. Here, we report a combined experimental and theoretical investigation of FUV-PD of protonated leucine-enkephalin pentapeptide ([YGGFL + H] + ) in the gas-phase. Time-dependent density functional theory (TD-DFT) calculations in combination with experiments and previous results for amino acids and shorter peptides help in rationalizing the evolution of the excited states. The results confirm that fragmentation of [YGGFL + H] + results mainly from vibrationally excited species in the ground electronic state, populated after internal conversion. We also propose fragmentation mechanisms for specific photo-fragments such as tyrosine side chain loss (with an extra hydrogen) or hydrogen loss. In general, we observe the same mechanisms as for smaller peptides or protonated Tyr and Phe, that are not quenched by the presence of other amino acids. Nevertheless, we also found some differences, as for H loss, in part due to the fact that the charge is solvated by the peptide chain and not only by the COOH terminal group.

A semi-empirical and ab initio combined approach for the full conformational searches of gaseous lysine and lysine–H2O complex

Abstract:A full structural search of the canonical, zwitterionic, protonated and deprotonated lysine conformers in gas phase is presented. A total of 17,496 canonical, 972 zwitterionic, 11,664 protonated and 1458 trial deprotonated structures were generated by allowing for all combinations of internal single-bond rotamers. All the trial structures were initially optimized at the AM1 level, and the resulting structures were determined at the B3LYP/6-311G∗ level. A total of 927 canonical, 730 protonated and 193 deprotonated conformers were found, but there were no stable zwitterionic structures in the gas phase. The most stable conformers of the canonical, protonated and deprotonated lysine were further optimized at the B3LYP/6-311++G∗∗ level. The energies of the most stable structures were determined at the MP2/6-311G(2df,p) level and the vibrational frequencies were calculated at the B3LYP/6-311++G∗∗ level. The rotational constants, dipole moments, zero-point vibrational energies, harmonic frequencies, vertical ionization energies, enthalpies, Gibbs free energies and conformational distributions of gaseous lysine were presented. Numerous new structures are found and the lowest-energy lysine conformer is more stable than the existing one by 1.1kcal/mol. Hydrogen bonds are classified and may cause significant red-shifts to the associated vibrational frequencies. The calculated proton affinity/dissociation energy and gas-phase basicity/acidity are in good agreement with the experiments. Calculations are also presented for the canonical lysine–H2O and zwitterionic lysine–H2O clusters. Interaction between lysine and H2O significantly affects the relative conformational stabilities. Only one water molecule is sufficient to produce the stable zwitterionic structures in gas phase. The lowest-energy structure is found to be zwitterions when applying the conductor-like polarized continuum solvent model (CPCM) to the lysine–H2O complexes.
Identification of the protonation site of gaseous triglycine: the cis-peptide bond conformation as the global minimum.

Abstract:Extensive ab initio investigations have been performed to characterize stable conformers of protonated triglycine (GGGH) in the gas phase. Calculations using the composite CBS-QB3 method confirmed that the most favorable site of protonation on triglycine at 298 K is still the traditional amino nitrogen, rather than the more-recently reported amide oxygen. Furthermore, a non-proline cis-peptide bond conformer is identified for the first time as the global minimum of GGGH. Further transition state calculations considering the temperature effects explained why the previous experimental infrared multiple photon dissociation (IRMPD) spectrum contains a combination of two local minima, rather than a global one. First-principles simulations have been performed for near-edge X-ray absorption fine-structure (NEXAFS) spectra and X-ray photoelectron spectra (XPS) at the C, N and O K-edges to identify the notable spectral differences that enable the unambiguous identification of different protonated forms. The calculated proton affinity (PA) and gas basicity (GB) of triglycine are in excellent agreement with the experimental values. Our study thus provides valuable insights into the protonation of short peptides and illustrates the competition between cis and trans peptide bonds.
Intramolecular Hydrogen Transfer in the Ionization Process of Alpha-Alanine

Abstract:Photoionization and dissociative photoionization of alpha-alanine have been studied with infrared laser desorption/tunable synchrotron vacuum ultraviolet (VUV) photoionization mass spectrometry (IR LD/VUV PIMS) and theoretical calculations. By scanning photoionization efficiency (PIE) spectra, appearance energies (AEs) of the fragments CH(3)CHNH(3)(+) (m/z = 45, doublet state) and CH(3)CH = NH(2)(+) (m/z = 44, singlet state) are measured to be 9.53 and 9.21 +/- 0.05 eV, respectively, which are consistent with the theoretical values of 9.61 and 9.37 eV with ab initio G3B3 calculations. Formation of the CH(3)CHNH(3)(+) ion produced via intramolecular hydrogen transfer and subsequent decarboxylation processes is competitive to that of the CH(3)CH[double bond, length as m-dash]NH(2)(+) ion derived from a direct C-C(O) bond cleavage. The photoionization mass spectrum obtained at the photon energy of 10.0 eV shows that the intensity of CH(3)CH[double bond, length as m-dash]NH(2)(+) is much stronger than that of the CH(3)CHNH(3)(+) fragment. The formation of the CH(3)CHNH(3)(+) and CH(3)CH[double bond, length as m-dash]NH(2)(+) ions is thought to be thermodynamically and kinetically favorable, respectively. Detailed formation pathways for the two cations have been proposed by using ab initio calculations. The calculated results provide a clear picture of the photoionization and dissociative photoionization processes of the alpha-alanine cation.

Interestingly, with the addition of solvents, the hydrogen-bonding interactions that involved NH in the C4H7NO–CCl4 system are strengthened, while those in the C4H7NO–DMSO system are weakened, which is beyond our imagination. Combined with quantum chemical calculation and excess spectra, we find that it is due to the existence of the C4H7NO doubly hydrogen-bonded dimer, which is the most stable structure in the self-aggregation. During the dilution process, CCl4 hardly breaks double hydrogen bonds, DMSO only weakens the strong hydrogen bonds, and water thoroughly breaks the double hydrogen bonds. Several complexes, such as, doubly/singly hydrogen-bonded dimers, oligomers, monomers and their complexes with solvents, are identified in those three systems, which allow the dynamic changes in the solution structures of mixtures can be obtained. In addition, the band of singly hydrogen-bonded dimers is observed for the first time, thus reflecting the superiority of the excess spectra in improving the resolution. The findings of this work provide precious structural information on C4H7NO–solvents systems, reveal the effects of the solvents on cis-proline, and may inspire the understanding of the cis-proline and some biochemical processes.

Abstract:Rationale Amides are the fundamental units of both peptides and proteins, and also important functional groups of medical chemicals. Investigation of the fragmentation mechanism of amides in the gas phase is scientifically important for structural analysis. However, understanding of this problem is still elusive. Methods Protonated N-phenyl-3-(phenylthio)propanamide and its derivatives were investigated using positive ion tandem mass spectrometry (ESI-MS/MS) with an LCQ mass spectrometer. Accurate mass analysis was conducted with a micrOTOF-QII mass spectrometer. Density functional theory (DFT) calculations using the Gaussian 03 program and deuterium-labelling (D-labelling) experiments were performed to verify the proposed fragmentation mechanism. Results Interpretation of the fragment ions in the collision-induced dissociation mass spectra showed that the ionizing proton in the protonated ion transferred from the most thermodynamically favorable carbonyl oxygen to the dissociative protonation site at amide nitrogen or sulfur atom upon collisional activation. The dissociation of the amide or the C-S bond was induced by such proton transfer. An ion-neutral complex (INC) was generated via the dissociation of the amide bond. In the INC, it was observed that the carbocation of the ionic part attacked the ortho phenyl carbon atom adjacent to the sulfur atom, and proton transfer from the carbon atom to the nitrogen atom led to the formation of protonated aniline. Conclusions The fragmentation mechanism of protonated N-phenyl-3-(phenylthio)propanamide and its derivatives was proposed and elucidated. All the compounds studied showed similar fragmentation pathways, and the competitive formation of two ions, RC9H9OS+ and C6H8N+, was observed. The generation of protonated aniline is mediated by INC in ESI-MS/MS.
Protonation effects in protein-ligand complexes - a case study of endothiapepsin and pepstatin A with computational and experimental methods

Abstract:Protonation states serve as an essential molecular recognition motif for biological processes. Their correct consideration is key to successful drug design campaigns, since chemoinformatic tools usually deal with default protonation states of ligands and proteins and miss atypical protonation states. The protonation pattern for the Endothiapepsin/PepstatinA (EP/pepA) complex is investigated using different dry lab and wet lab techniques. ITC experiments revealed an uptake of more than one mole of protons upon pepA binding to EP. Since these experiments were performed at physiological conditions (and not at pH=4 at which a large variety of crystal structures is available), a novel crystal structure at pH=7.6 was determined. This crystal structure showed that only modest structural changes occur upon increasing the pH value. This lead to computational studies to reveal the exact location of the protonation event. Both computational studies could reveal a significant pKa shift resulting in non-default protonation state and that the catalytic dyad is responsible for the uptake of protons. This study shows that assessing protonation states for two separate systems (protein and ligand) might result in the incorrect assignment of protonation states and hence incorrect calculation of binding energy.

Abstract:Nuclear magnetic resonance (NMR) was employed to characterize the hydrogen-deuterium exchange for the proton pump inhibitors pantoprazole sodium, esomeprazole sodium, rabeprazole sodium, lansoprazole, and ilaprazole in methanol-d4. The results showed that the 1H and 13C signals of 8-CH2 (labeled as H8a, H8b, and C8) next to the sulfinyl (S˭O) group of the proton pump inhibitors decreased significantly. Electrospray ionization mass spectrometry showed the presence of deuterated products. Basing on the NMR data, H8a and H8b of proton pump inhibitors were more active for the hydrogen-deuterium exchange. The most significant parameter governing the exchange was the salt-formation of the benzimidazole group. Therefore, the influence of salt-formation on hydrogen-deuterium exchange was characterized for ilaprazole; replacement of NH by N–Na on the benzimidazole group accelerated the exchange process. Tandem mass spectrometry showed that CH˭S–OH was formed by tautomerism involving sulfinyl and CH2 groups in methanol-d4.
