Abstract:A simple competitive strategy was designed for the sensitive detection of sequence-specific DNA by combining endonuclease-assisted target recycling and electrochemical stripping analysis of silver nanoparticles (AgNPs). The AgNP-tagged carbon nanospheres were synthesized by means of in situ reduction of Ag+ adsorbed onto a negatively charged polyelectrolyte layer and functionalized with streptavidin for binding biotin-labeled DNA strands. The labeled strand was captured on the DNA sensor surface by competitive hybridization of biotinated primer 1 and its cleaved product. The cleaved product could be amplified in homogeneous solution by endonuclease-assisted target recycling with a Y-shaped junction DNA structure, thus leading to the correlation of the stripping signal to the target concentration. The functionalized nanosphere was characterized with X-ray photoelectron spectroscopy, scanning electron microscopy, and transmission electron microscopy. The proposed method showed a linear range from 0.1 to 1000 fM with a limit of detection of 0.066 fM (3s) and good selectivity for base discrimination. The designed strategy provided a sensitive tool for DNA analysis and could be widely applied in bioanalysis and biomedicine.

Abstract:To achieve highly sensitive and reliable detection of apurinic/apyrimidinic endonuclease 1 (APE1), a critical cancer diagnostic biomarker, we designed a DNA walker-based dual-mode biosensor, utilizing cellular endogenous dual enzymes (APE 1 and Flap endonuclease 1 (FEN 1)) to collaborate in activating and propelling DNA walker motion on DNA-functionalized Au nanoparticles. Incorporating both fluorescence and electrochemical detection modes, this system leverages signal amplification from DNA walker movement and cascade amplification through tandem hybridization chain reactions (HCR), achieving highly sensitive detection of APE 1. In the fluorescence mode, continuous DNA walker movement, initiated by APE1 and driven by FEN1, generates a robust signal response within a concentration range of 0.01-500 U mL-1, presenting a good linearity in the concentration range of 0.01-10 U mL-1, with a detection limit of 0.01 U mL-1. In the electrochemical detection module, the cascade upstream DNA walker and downstream HCR dual signal amplification strategy further enhances the sensitivity of APE1 detection, extending the linear range to 0.01-50 U mL-1 and reducing the detection limit to 0.002 U mL-1. Rigorous validation demonstrates the biosensor's specificity and anti-interference capability against multiple enzymes. Moreover, it effectively distinguishes cancer cells from normal cell lysates, exhibiting excellent stability and consistency in the dual-modes. Overall, our findings underscore the efficacy of the developed dual-mode biosensor for detecting APE1 in serum and cell lysates samples, indicating its potential for clinical applications in disease diagnosis.

Abstract:Development of simple, robust, and reliable nucleic acid detection strategy holds tremendous promise for cancer or pathogen diagnostics. However, in traditional fluorescent assays, tedious chemical labeling and enzyme-based signal amplification are usually required. Developing label-free, enzyme-free nucleic acid detection strategies is of great significance. In this paper, through combining the hybridization chain reaction (HCR) technique with aggregation-induced emission (AIE)-based fluorometric assay and a gold-nanoparticle-based colorimetric assay, we developed a "seesaw" strategy for label-free, enzyme-free visual detection of nucleic acids. Two sets of signals (solution tonality and fluorescence intensity changes) were generated for one test. The limit of detection of single-strand DNA can be as low as 37.2 fM. The proposed seesaw strategy that integrates fluorometric and colorimetric assay holds great potential for the point-of-care testing of nucleic acids.
A Hairpin-Type DNA Probe for Direct Colorimetric Detection of Endonuclease Activity and Inhibition Based on the Deaggregation of Gold Nanoparticles.

Abstract:A method is described for the determination of the activity of endonuclease. It based on the deaggregation of gold nanoparticles (AuNPs) aggregated by the action of poly(diallyldimethylammonium chloride) (PDDA). A single-stranded DNA (ssDNA) is released after enzymatic cleavage catalyzed by endonuclease. The released fragments bind electrostatically to PDDA and inhibit the PDDA-induced aggregation of AuNPs. This is accompanied by a color change from blue to red and a decrease in the absorption ratio (A630/A520). Under the optimal conditions, this ratio increases linearly in the 0.001 to 1 U·μL−1 EcoRI endonuclease activity range. The detection limit is of 2 × 10−4 U·μL−1 which is much better or at least comparable to previous reports. The method is deemed to have wide scope in that it may be used to study other endonuclease activity (such as BamHI) by simply changing the specific recognition site of the hairpin-like DNA probe. The assay may also be employed to screening for inhibitors of EcoRI endonuclease.
A dual-mode strategy for sensing and bio-imaging of endogenous alkaline phosphatase based on the combination of photoinduced electron transfer and hyperchromic effect

Abstract:Benefit from the additional correction of the output signal in dual-mode detection, traditional dual signal readout strategies are performed by constructing the ratiometric fluorescent probe through excitation energy transfer (EET) or fluorescence resonance energy transfer (FRET). To avoid the complicated modification process and obtain the results rapidly, a simple dual-mode sensing strategy based on the electronic effects of p-nitrophenol (PNP) is described to monitor the activities of alkaline phosphatase (ALP). In the sensing platform, p-nitrophenylphosphate was used as a substrate to produce the PNP using ALP as the catalyst. Due to the PNP possesses negative effect of induction and conjugation, photoinduced electron transfer and hyperchromic effect have been achieved between PNP and polyethyleneimine-protected copper nanoclusters (PEI-Cu NCs), which caused the changes of the fluorescence intensity and UV-visible absorption. The dual-mode signal sensing system showed the satisfactory linear results of ALP from 1 to 100 U/L for fluorescent sensing strategy and 1-70 U/L for the absorption method with a competitive LOD of 0.27 and 0.87 U/L (signal-to-noise ratio of 3). This strategy detected biological ALP in human serum and bio-imaging of endogenous ALP in A549 cells successfully, which verifies a certain potential of the strategy for the practical applications.
Double-strand DNA-templated Formation of Copper Nanoparticles As Fluorescent Probe for Label Free Nuclease Enzyme Detection.

Abstract:The double-strand DNA (dsDNA) can act as an efficient template for the formation of copper nanoparticles (Cu NPs) with high fluorescence, whereas the single-strand DNA (ssDNA) cannot support the formation of Cu NPs. This difference in fluorescent signal generation can be used for the detection of nuclease cleavage activity. Thus, a label-free strategy for sensitive detection of nuclease has been developed. The sensor contains a complete complementary dsDNA which acts as a template for the formation of Cu NPs and generation of fluorescence signal. The enzyme S1 nuclease was taken as the model analyte. Upon addition of S1 nuclease into the sensing system, the DNA was cleaved into fragments, preventing the formation of the Cu NPs and resulting in low fluorescence. In order to achieve the system's best sensing performance, a series of experimental conditions were optimized. Under the optimized experimental conditions, the sensor exhibits excellent performance (e.g., a detection limit of 0.3 U mL⁻¹ with high selectivity). This possibly makes it an attractive platform for the detection of S1 nuclease and other biomolecules.

Abstract:A novel ratiometric surface-enhanced Raman scattering (SERS) nanosensor has been developed to probe the activity of endonuclease under in vitro and in living cells conditions. The optimized alloyed Au/Ag nanoparticles (NPs) were synthesized as the SERS substrate, which combined the superior properties of both pure Au and pure Ag nanoparticles: they exhibit excellent plasmonic property with high chemical stability and low cytotoxicity. They were then employed for quantitative detection of endonuclease through functionalization with single-stranded DNA (ssDNA) carrying 3-[4-(phenylethynyl)benzylthio]propanoic acid (PEB) as endonucleaseresponsive SERS signaling molecule and 4-thiophenylacetylene (TPA) as the internal standard SERS signaling molecule. In the presence of endonuclease, the ssDNA was cleaved, releasing PEB molecules from the particle surface and decreasing the SERS signal at 2215 cm(-1) from PEB. Since the SERS signal at 1983 cm(-1) from alkynyl TPA remained the same, quantitative detection of endonuclease was achieved, based on the ratiometric peak intensity of I-1983/I-2215, with a detection limit as low as 0.056 unit/mL. A highly biocompatible and antijamming ratiometric SERS sensor was established by combining the alloyed Au/AgNPs with two unique alkynes molecules with Raman signals in the cellular silent region. The ratiometric sensor was successfully employed to detect intracellular endonuclease activity as well as endonuclease in living cells for the first time.
Nonamplification Multiplexed Assay of Endonucleases and DNA Methyltransferases by Colocalized Particle Counting

Abstract:Restriction endonucleases (ENases) and DNA methyltransferases (MTases) are important enzymes in biological processes, and detection of ENases/MTases activity is significant for biological and pharmaceutical studies. However, available nonamplification methods with a versatile design, desirable sensitivity, and signal production mode of unbiased quantification toward multiple nucleases are rare. By combining deliberately designed hairpin DNA probes with the colocalized particle counting technique, we present a nonamplification, separation-free method for multiplexed detection of ENases and MTases. In the presence of target ENases, the hairpin DNA is cleaved and the resulting DNA sequence forms a sandwich structure to tie two different-colored fluorescent microbeads together to generate a colocalization signal that can be easily detected using a standard fluorescence microscope. The multiplexed assay is realized via different color combinations. For the assay of methyltransferase, methylation by MTases prevents cleavage of the hairpin by the corresponding ENase, leading to decreased colocalization events. Three ENases can be simultaneously detected with high selectivity, minimal cross-talk, and detection limits of (4.1–6.4) × 10<sup>–4</sup> U/mL, and the corresponding MTase activity can be measured without a change of the probe design. The potential for practical application is evaluated with human serum samples and different ENase and MTase inhibitors with satisfactory results. Abstract:A dual signal amplification strategy for electrochemiluminescence (ECL) aptasensor was designed based on biobar-coded gold nanoparticles (Au NPs) and DNAzyme. CdSeTe@ZnS quantum dots (QDs) were chosen as the ECL signal probes. To verify the proposed ultrasensitive ECL aptasensor for biomolecules, we detected thrombin (Tb) as a proof-of-principle analyte. The hairpin DNA designed for the recognition of protein consists of two parts: the sequences of catalytical 8-17 DNAzyme and thrombin aptamer. Only in the presence of thrombin could the hairpin DNA be opened, followed by a recycling cleavage of excess substrates by catalytic core of the DNAzyme to induce the first-step amplification. One part of the fragments was captured to open the capture DNA modified on the Au electrode, which further connected with the prepared biobar-coded Au NPs-CdSeTe@ZnS QDs to get the final dual-amplified ECL signal. The limit of detection for Tb was 0.28 fM with excellent selectivity, and this proposed method possessed good performance in real sample analysis. This design introduces the new concept of dual-signal amplification by a biobar-coded system and DNAzyme recycling into ECL determination, and it is promising to be extended to provide a highly sensitive platform for various target biomolecules.
"Two-in-One" PtPdCu Trimetallic Multifunctional Nanoparticles-Mediated Dual-Signal-Integrated Aptasensor for Ultradetection of Enrofloxacin

Abstract:Balancing the accuracy and simplicity of aptasensors is a challenge in their construction. This study addresses this issue by leveraging the remarkable loading capacity and peroxidase-like catalytic activity of PtPdCu trimetallic nanoparticles, which reduces the reliance on precious metals. A dual-signal readout aptasensor for enrofloxacin (ENR) detection is designed, incorporating DNA dynamic network cascade reactions to further amplify the output signal. Exploiting the strong loading capacity of PtPdCu nanoparticles, they are self-assembled with thionine (Thi) to form a signal label capable of generating signals in two independent modes. The label exhibits excellent enzyme-like catalytic activity and enhances electron transfer capabilities. Differential pulse voltammetry (DPV) and square-wave voltammetry (SWV) are employed to independently read signals from the oxidation-reduction reaction of Thi and the catalytic oxidation of hydroquinone (HQ) to benzoquinone (BQ) by H2O2. The introduced DNA dynamic network cascade reaction modularizes sample processing and electrode surface signal generation, avoiding electrode contamination and efficiently increasing the output of the catalyzed hairpin assembly (CHA) cycle. Under optimized conditions, the developed aptasensor demonstrates detection limits of 0.112 (DPV mode) and 0.0203 pg/mL (SWV mode). Additionally, the sensor successfully detected enrofloxacin in real samples, expanding avenues for designing dual-mode signal amplification strategies.
Endonuclease-driven DNA walking for constructing a novel colorimetric and electrochemical dual-mode biosensing method

Abstract:The development of methods to realize the on-site analysis of antibiotic pollutants is of great importance for food quality control and environmental monitoring. Herein, we designed a magnetic bead (MB)-based DNA walker and utilized its target-triggered and endonuclease-driven walking reaction to develop a novel colorimetric and electrochemical dual-mode biosensing method for the convenient detection of kanamycin (Kana) antibiotic. The colorimetric signal transduction strategy of the method was constructed on the telomerase extension of the DNA walking-released telomeric primer into G-quadruplex/hemin DNAzymes. Due to the DNA walking and telomerase dual signal amplification, a good linear relationship from 0.1 pg mL-1 to 1 ng mL-1 was obtained for this strategy with a detection limit of 22 fg mL-1. Meanwhile, the MB complex produced through the above DNA walking reaction was also used as a multipedal DNA walker to develop an electrochemical signal transduction strategy. By utilizing it to trigger another endonuclease-driven DNA walking at a DNA hairpin-modified electrode, ferrocene labels were quantitatively released from this electrode to cause the electrochemical signal decrease. Because of the dual endonuclease-driven DNA walking for signal amplification, a five-order of magnitude wide linear relationship from 0.01 pg mL-1 to 1 ng mL-1 was obtained with an ultralow detection limit of 8.4 fg mL-1. As the two strategies did not involve complicated manipulations and the requirement of expensive instruments, this biosensing method exhibits a high application value for the on-site semiquantitative screening and accurate analysis of antibiotic residues.
A Smart Dual Quenching Strategy Enhances the Detection Sensitivity of Intracellular Furin.

Abstract:Development of sensitive fluorescence "Turn-On" strategies for imaging enzyme activity in living cells is of disease-diagnostic importance but remains challenging. Herein, by employing a click condensation reaction and rational design of a single quenched probe Cys(StBu)-Lys(Gly-Lys(DABCYL)-Gly-Gly-Arg-Arg-Val-Arg-Gly-FITC)-CBT (1), we developed a "smart" dual quenching strategy and applied it to detect intracellular furin activity with enhanced sensitivity. At physiological conditions, 1 was subjected to reduction-controlled condensation reaction to form 1-NPs and its fluorescence intensity further dropped to 1/2.8 of its original. Upon furin cleavage in vitro, the dual quenched 1-NPs had fluorescence "Turn-On" contrast 11-fold more than that of single quenched control probe FITC-Gly-Arg-Val-Arg-Arg-Gly-Gly-Lys(DABCYL)-Gly-OH (1-P). Live cell imaging results indicated that 1 showed fluorescence "Turn-On" contrast 6.3-fold of that of 1-P for sensing intracellular furin activity. We envision that, by replacing the RVRR substrate with other enzyme-cleavable ones, our versatile "smart" dual quenching strategy could be easily adjusted for the detection (or imaging) of other intracellular enzymes' activity with enhanced sensitivity.
Aptamer-based Colorimetric Detection of Proteins Using a Branched DNA Cascade Amplification Strategy and Unmodified Gold Nanoparticles.

Abstract:A branched DNA amplification strategy was employed to design a colorimetric aptameric biosensor using unmodified gold nanoparticles (AuNPs). First, a programmed DNA dendritic nanostructure was formed using two double-stranded substrate DNAs and two single-stranded auxiliary DNAs as assembly components via a target-assisted cascade amplification reaction, and it was then captured by DNA sensing probe-stabilized AuNPs. The release of sensing probes from AuNPs led to the formation of unstable AuNPs, promoting salt-induced aggregation. By integrating the signal amplification capacity of the branched DNA cascade reaction and unmodified AuNPs as a sensing indicator, this amplified colorimetric sensing strategy allows protein detection with high sensitivity (at the femtomole level) and selectivity. The limit of detection of this approach for VEGF was lower than those of other aptamer-based detection methods. Moreover, this assay provides modification-free and enzyme-free protein detection without sophisticated instrumentation and might be generally applicable to the detection of other protein targets in the future.

Abstract:A novel DNA structure containing a 3' internal-loop modified abasic site has been constructed which enables effective differentiation between apurinic/apyrimidinic endonuclease (APE1) and nonspecific endonuclease (DNase I). When this unique substrate structure is employed, a double-loop frayed-end chimeric fluorescent probe is successfully developed for quantitative measurement of the activity of APE1 in biological samples without the need of additional cleanup or preconcentration steps. The method is simple and rapid and has a single-step with a linear working range between 0.1 and 5.0 U/mL and a lower limit of detection of 0.1 U/mL. It holds great potential in real-time monitoring of the variation of intracellular and extracellular APE1, which will be very useful for further understanding of the DNA repair pathways in different organisms.
An ultrasensitive electrochemical biosensor based on logic transcription circuit-activated DNAzyme amplifier for flap endonuclease 1 activity detection

Abstract:The accurate detection of flap endonuclease 1 (FEN1) activity is crucial for early cancer diagnosis and therapy. Herein, we have established a "target-substrate double-enhanced" DNA electrochemical biosensor by integrating a cleavage-ligation logic transcription circuit-activated DNAzyme amplifier with the transition-metal carbides-gold nanoparticles (MXene-Au) composites for the accurate detection of FEN1 activity. The FEN1 can be translated into a stable transcription hairpin DNA (TH), incorporating the catalytic strand of the DNAzyme via the logic transcription circuit. Then, the TH hybridizes with the substrate strand of DNAzyme and the DNAzyme amplifier can be activated, thus producing a significant quantity of single-stranded DNA (sDNA) and achieving the efficient amplification of the FEN1. Finally, the sDNA loaded with electroactive substances is immobilized on the capture DNA-anchored MXene-Au modified electrode, significantly enhancing the electrochemical signal intensity for highly sensitive FEN1 activity detection. The excellent selectivity and sensitivity of the proposed electrochemical biosensor can facilitate the accurate detection of FEN1 activity in biological samples and aid in screening FEN1-releated drugs. Additionally, three-input concatenated logic gates (AND-AND, INHIBIT-AND, and AND-OR) are constructed for FEN1 activity detection. Particularly, the AND-AND gate achieves logic detection of FEN1 activity in complex samples. Consequently, this bidirectionally enhanced electrochemical biosensor offers a novel analytical method for FEN1 activity detection, showing substantial promise for early diagnosis and drug discovery of FEN1-related disease.

Abstract:A colorimetric and photothermal dual readout biosensor for Flap endonuclease 1 (FEN1) quantification was developed on the basis of target-prevented gold nanoparticles (AuNPs) aggregation. The exposed 5′-flap of double-flap DNA substrate modified on SAMBs was firstly cleaved by FEN1. Large amount of cleaved 5′-flap remained in the supernatant after simple magnetic separation, which can adsorb on the surface of AuNPs and effectively prevent the dispersed AuNPs from aggregation under high ionic concentration, accompanied with the color changing of the system, which can be recognized by nake eyes easily. The absorption intensity at 528 nm shows a good linear relationship with the increasing FEN1 concentration from 5.0 × 10 -3 to 3.1 × 10 -2 U μL -1 with a LOD of 1.6 × 10 -3 U μL -1 (S/N = 3). Given the aggregated AuNPs have higher photothermal effect than that of the dispersed AuNPs, the target-prevented AuNPs aggregation avoids a sharp increase of temperature for the system under the laser radiation. The temperature change is linearly correlated with the FEN1 concentration in the range of 3.1 × 10 -3 –6.1 × 10 -2 U μL -1 with a LOD of 1.1 × 10 -3 U μL -1 . The whole detection process can be completed within 1 h. The proposed system had been applied to detect FEN1 concentration in serum samples with satisfied results, which can be applied in resource-limited area easily and quickly.

A Label-free Time-resolved Luminescent Platform for Sensitive Endonuclease V Detection Based on Exonuclease III Regulated DNA-Tb3+ Luminescence

Abstract:Endonuclease V (EndoV) plays the important role of nucleotide excision repair (NER) in the maintenance of genomic stability. Highly sensitive detection of EndoV was achieved through an oligonucleotides sensitizing Tb3+ luminescent technique. We found that although both guanine-rich (G-rich) single-stranded DNA and dGMP could enhance the time-resolved luminescence of Tb3+, their efficiencies of enhancement were considerably different. Employing such interesting phenomenon, a label-free and time-resolved luminescent strategy for the sensitive detection of EndoV activity was developed based on DNA-enhanced time-resolved luminescence (TRL) of Tb3+. The EndoV was used to cut off the deoxyinosine site (dI) and convert the 3'-protruding termini to a recessed end, and Exonuclease III (Exo III) was used to enhance the signal contrast via digestion of G-rich DNA to dNTP. Combining with the natural advantages of the TRL, the proposed method exhibited a good linear response to EndoV ranging from 0.005 to 0.4 U/mL, with a low limit of detection of 0.005 U/mL.
