Abstract:Vascular endothelial growth factor (VEGF) discrimination in blood is useful for the early diagnosis, staging, and monitoring of cancers. However, effective and efficient methods are needed to improve the diagnosis and assessment of cancer. Here, we report a DNA aptasensor based on fluorescence polarization for the detection of vascular endothelial growth factor (VEGF), a predominant biomarker of cancer angiogenesis. An anti-VEGF DNA aptamer, labeled by a single fluorescent dye at its extremity, was employed as a model functional nucleic acid probe. The DNA conformational change generated by the VEGF binding was able to induce a significant increase in the fluorescence polarization signal. In the absence of VEGF, fluorescently labeled aptamer is in a flexible single strand state, and will have a low P value of the system. Upon the addition of VEGF, it binds with its aptamer, forming a G-quadruplex aptamer-VEGF complex upon its association with the protein. This leads to a significant increase of P value, which provides the quantitative basis of the detection of VEGF. The sensor is prepared in aqueous solution, without separation and washing, and essentially reagentless. We envision that our developed aptasensor holds utilities for point-of-care cancer prognostics by incorporating simplicity in detection, low-cost for test, and required small sample volumes.

Abstract:In this study, an ultrasensitive electrochemical method is developed for the detection of VEGF based on split aptamers-mediated recognition and subsequently generated two-dimensional DNA products. The sandwich structure formed by split aptamers and VEGF is the basic unit for primary hand-in-hand nanowire assembly and downstream hybridization chain reaction (HCR) as the branched assembly. These events adjust the adsorption capability of DNA probes at the MnO2 nanosheets, which can be well reflected by the electrochemical responses. By analyzing the declined current peak, this VEGF biosensor shows a wide linear range and a limit of detection down to 2 pg/mL. High selectivity and practical utility are demonstrated by experimental results. This method also possesses good extensibility for the design of split aptamers and HCR fuel strands, which exhibits wide application prospects.

Abstract:The overexpression of vascular endothelial growth factor 165 (VEGF 165 ) in cancer cells plays a pivotal role in promoting tumor metastasis by facilitating their excessively rapid proliferation and division. Hence, the development of analytical methods possessing high sensitivity and resistance to interference is imperative for the detection of VEGF 165 . Various types of aptasensors have been devised for VEGF 165 detection; however, the performance of these biosensors can be influenced by non-target signals caused by conformational changes in unbound aptamers. The paper shows the creation of a precise and sensitive fluorescence biosensor designed to detect VEGF 165 by using a VEGF 165 -specific split aptamer. Additionally, this biosensor employs nicking enzyme-assisted DNA walker coupling with CRISPR-Cas12a to achieve dual-signal amplification. The VEGF 165 calibration curve shows a detection limit of 268 fM and has a broad linear range from 5 to 4000 nM. The fluorometric biosensor was utilized to detect VEGF 165 in human serum and cellular homogenate samples, yielding good outcomes. The innovative design serves as proof of concept and demonstrates significant potential in detecting various targets.

Abstract:Vascular endothelial growth factor (VEGF) is a major regulator of angiogenesis. It has been identified as an ideal biomarker for staging of many kinds of cancers, so more specific and intense signal is desirable for VEGF biosensors so that the sensors may have more valuable clinical application. Herein, we report a highly sensitive and selective surface plasmon resonance (SPR) sensor for VEGF detection by using two DNA aptamers which target different VEGF domains used as the capture and detection probe, respectively. Moreover, by making use of carboxyl-coated polystyrene microspheres, 3'-NH2 immobilized aptamer and 3'-NH2 modified primer DNA are loaded through amidation onto the sensing layer for further rolling circle amplification (RCA) process to amplify the SPR signal. With the well-designed sensing platform, VEGF can be determined in a linear range from 100 pg mL(-1) to 1 μg mL(-1) with a detection limit of 100 pg mL(-1). Due to its high specificity and desirable sensitivity, this RCA assisted SPR method may be a useful tool for the assay of VEGF in the future. What is more, by replacing the sensing element, i.e., the aptamer of VEGF used in this work, more biosensors for sensitive detection of other biomarkers proteins can be fabricated based on the strategy proposed in this study.

Abstract:Extracellular vesicles (EVs) have attracted tremendous attention in recent years and quantification of EVs is a key issue in the evaluation of vesicle-based diagnostics and therapeutic development, but it's quite challenging to determine whether higher protein expression signals are due to larger vesicle amount or higher protein content within each vesicle. To solve this problem, herein, we proposed a strategy based on staining phospholipid bilayers of EVs with lipophilic dyes to evaluate their lipid amount, which was subsequently normalized as an internal standard for studying the expression of transmembrane protein (i.e., CD63) on EVs in different samples. In addition, a microfluidic platform based on electrophoresis technology was invented to effectively enrich and detect EVs. Small fluorescent labeling molecules (i.e., uncombined aptamers) were on-chip removed from EVs without pre-separation via ultracentrifugation or ultrafiltration which were indispensable in nanoparticle tracking analysis (NTA) and flow cytometry techniques and the performance of this assay is comparable to NTA. Finally, it was found obvious difference in the expression of CD63 on EVs before and after normalization based on lipid amount in plasma samples. This method is expected to provide more accurate information when comparing the expression levels of EVs biomarkers in different samples.

Abstract:MiRNAs (microRNAs) are a group of endogenous, small noncoding RNA with the length of 18-25 nucleotides, which have recently been demonstrated to play important roles in a wide range of biological processes. In this work, we developed a simple, sensitive, specific, and inexpensive assay through the combination of enzymatic probe ligation and real-time PCR amplification for the measurement of mature miRNAs. A couple of novel DNA probes with a stem-loop structure were implemented to reduce nonspecific ligation by at least 100-fold. The assay has several remarkable features including wide dynamic range, low total RNA input (0.02-0.2 ng), distinct anti-interference from precursor miRNAs (signal-to-noise ratio > 500), and single-base mismatch discrimination among miRNA sequences. In addition, a one-tube assay could be accomplished by designing a couple of universal probes, which makes it feasible to examine the expression of a whole family of miRNA (such as let-7) at one time. Finally, we validated the method for quantifying the expression of four mature miRNAs including miR-122, miR-1, miR-34a, and let-7a across 10 mouse tissues, where U6 snRNA could be simultaneously examined as an endogenous control. Thus, this method revealed a great potential for miRNA quantitation in ordinary laboratory studies and clinical diagnoses.

Abstract:PI3K-Akt signaling pathway plays the key role in cell apoptosis and survival, and the components of PI3K /Akt signaling pathway are often abnormally expressed in human tumors. Therefore, determination of the Akt (protein kinase B, PKB) messenger ribonucleic acid (mRNA) expression is significantly important in understanding the mechanism of tumor progression. In this study, we designed a special hairpin deoxyribonucleic acid (DNA) functionalized with gold nanoparticles and fluorescein isothiocyanate(FITC) as a beacon for detecting human Akt mRNA. Spectrofluorometer was used to detect the fluorescence quenching and recovery of the beacons, and laser confocal scanning microscopy was adopted to image Akt mRNA in cells. The results showed that this beacon could sensitively and quantitatively measure the Akt mRNA in living cells. This strategy is potentially useful for the cellular imaging of RNA or protein expression in living cells.
A Novel Dual Energy Transfer Probe for Intracellular Mrna Detection with High Robustness and Specificity

Abstract:Real-time detection and visualization of the content and distribution of mRNA in living cells are important in molecular biology and can provide information about cell heterogeneity for clinical studies. Traditional mRNA detection methods require cell lysis to extract mRNA, which is complicated and cannot guarantee cell viability or the physiological function of the target nucleic acids. We propose a versatile fluorescent probe based on oligonucleotide displacement and dual fluorescence resonance energy transfer (FRET) for intracellular mRNA measurements. Two types of FRET probes, the Cy3 probe and Cy5 probe, were synthesized using gold nanoparticles (AuNPs) as the quencher and a double-stranded DNA as the bridge between fluorophores and AuNPs. Both FRET probes were able to label target mRNA. Energy transfer between Cy3 and Cy5 only occurs when both FRET probes label target mRNA after oligonucleotide displacement. Based on intracellular mRNA detection and selectivity and cytotoxicity studies, this method was shown to be able to determine the localization and expression level of mRNA in living cells with high robustness and specificity. Further investigation of the influence of anti-tumor drugs on the transcription level of the survivin gene illustrated the potential application of this method in drug screening and disease studies.
Monitoring P21 Mrna Expression in Living Cell Based on Molecular Beacon Fluorescence Increasing Rate

Abstract:Studying the expression level of mRNA in living cells will offer tremendous opportunities for advancement in cell biology research, disease diagnostics, and drug discovery. In this paper, a molecular beacon (MB) specific for the important tumor suppressor gene p21 has been designed and synthesized. The fluorescence signal was detected in real-time after the MB entered the cytoplasm of nasopharyngeal carcinoma cells. After injecting the p21MB into nasopharyngeal carcinoma cell and p33-transfected nasopharyngeal carcinoma cell, the consistent increase of fluorescent signal intensity was detected in both cell lines, and maximum fluorescence intensity achieved in about 15 min. In about 4 min following microinjection, the fluorescence increasing rate was significantly different between these two cell lines, which indicate the different p21 mRNA expression levels. The results obtained in the real-time detection were also validated by RT-PCR. Analysis of the initial fluorescence increasing rate can efficiently reduce the side effect of enzyme and improve the accuracy in living cell mRNA detection.
Enhanced performance of an electrochemical aptasensor for real-time detection of vascular endothelial growth factor (VEGF) by nanofabrication and ratiometric measurement

Abstract:Achieving a biosensing interface without baseline drift caused by variables in matrix samples is essential for real-time detection of analytes. In this study, we developed a molecular beacon based electrochemical aptasensor to realize the ratiometric signal quantification of VEGF in serum by surface modification of nanocomposites of graphene oxide/methylene blue (GO/MB) and AuNPs followed by the attachment of ferrocene-labeled aptamer (aptamer-Fc) against VEGF. The presence of VEGF can trigger the configuration change of aptamer-Fc, resulting in the redox probe Fc being far away from the electrode surface to attenuate the electrochemical communication between electrode and Fc. Meanwhile, signal of MB also decreased due to the impediment of aptamer-Fc to electron transfer passage. The achieved GC-rGO/MB-AuNPs-aptamer-Fc sensing interface was successfully used for the sensitive detection of VEGF in real-time with a linear detection range 2-500 pg mL-1 and detection limit of 0.1 pg mL-1 based on ratiometric dual signal (Fc and MB) read-out. It was observed loading MB and AuNPs to the GO based sensing interface was favorable to enhance the analytical performance in terms of sensitivity and capability to effectively eliminate background interference. This electrochemical aptasensor provides a universal and reliable biosensing platform which is potential for real-time and sensitive tracking of various cytokines in vivo.

Abstract:In this work, we have developed a sensitive and selective chemiluminescence (CL) assay for vascular endothelial growth factor (VEGF165) quantitative detection based on two specific VEGF165 binding aptamers (Apt). VEGF is a predominant biomarker in cancer angiogenesis, and sensitive detection method of VEGF are highly demanded for both academic study and clinical diagnosis of multiple cancers. In our experiment, VEGF165 was captured in a sandwich structure assembled by two binding aptamers, one capture aptamer was immobilized on streptavidin-coated magnetic beads (MBs) and another VEGF-binding aptamer was labeled by biotin for further phosphatase conjunction. After Apt-VEGF-Apt sandwich was formed on MBs surface, alkaline phosphatase (ALP) was modified to the second aptamer to catalyze CL reaction. By applying 4-methoxy-4-(3-phosphatephenyl)-spiro-(1,2-dioxetane-3,2-adamantane) (AMPPD) as CL substrate, strong signal intensity was achieved. VEGF165 content as low as 1 ng/mL was detected in standard spiked samples by our assay, and linear range of working curve was confirmed from 1 to 20 ng/mL. Then our method was successfully applied for cell culture medium analysis and on-chip hypoxic HepG2-HUVEC co-culture model study with excellent accuracy equal to ELISA Kit. Our developed assay demonstrated an outstanding performance in VEGF165 quantification and may be further extended to clinical testing of important biomarkers as well as probing microchip cell culture model.
A strand displacement signal amplification‐assisted fluorescence assay for sensitive detection of microRNA

Abstract:MicroRNA is a vital biomarker because of its abnormal expression in the emergence and development of diseases, especially in cancers. Herein, a label‐free fluorescent sensing platform is proposed for detecting microRNA‐21, coupled with the cascade toehold‐mediated strand displacement reaction and magnetic beads. Target microRNA‐21 acts as an initiator to trigger the cascade toehold‐mediated strand displacement reaction and it outputs double‐stranded DNA. After magnetic separation, the double‐stranded DNA is intercalated by SYBR Green I, resulting in an amplified fluorescent signal. Under the optimal conditions, a wide linear range (0.5–60 nmol/L) and low limits of detection (0.19 nmol/L) are exhibited. What's more, the biosensor shows great specificity and reliability between microRNA‐21 and other microRNAs involved in cancer (microRNA‐34a, microRNA‐155, microRNA‐10b, and let‐7a). Owing to the properties of fabulous sensitivity, high selectivity, and simplicity of operator, the proposed method paves a promising way for microRNA‐21 detection in cancer diagnosis and biological research.

Therefore, it is necessary to explore a simple, rapid, low-cost, and highly sensitive method for the simultaneous detection of CEA and VEGF. Methods: Based on specific aptamers and magnetic separation, a time-resolved chemiluminescence enzyme-linked aptamer assay was developed for the simultaneous detections of CEA and VEGF in serum samples. Results: Under the optimal conditions, the linear range of the calibration curve for VEGF was from 0.5 to 80 ng mL − 1 , and the limit of detection was 0.1 ng mL − 1 . The linear range of the calibration curve for CEA was 0.5 to 160 ng mL − 1 , and the limit of detection was 0.1 ng mL − 1 . The established method was applied to detect VEGF and CEA in serum samples. The results were consistent with those of commercial kits. Conclusion: The method has high sensitivity and can quickly obtain accurate results, which could greatly improve the measurement efficiency, reduce the cost, and also reduce the volume of sample consumed. It can be seen that the method established in this study has important application value and broad application prospect in clinical diagnosis. Abstract:Herein, a conceptual approach for significantly enhancing a bead-supported assay is proposed. For the fluorescence imaging technology, optical tweezers are introduced to overcome the fluid viscosity interference and immobilize a single tested bead at the laser focus to guarantee a fairly precise imaging condition. For the selection of fluorescent materials and the signal acquisition means, a type of innovative luminescence confined upconversion nanoparticle with a unique sandwich structure is specially designed to act as an efficient energy donor to trigger the luminescent resonance energy transfer (LRET) process. By further combining the double breakthrough with a molecular beacon model, the newly developed detection strategy allows for achieving a pretty high LRET ratio (≈ 88%) to FAM molecules and offering sound assay performance toward miRNA analysis with a detection limit as low as the sub-fM level, and is capable of well identifying single-base mismatching. Besides, this approach not only is able to accurately qualify the low-abundance targets from as few as 30 cancer cells but also can be employed as a valid cancer early warning tool for performing liquid biopsy.

Abstract:In large-scale radiation exposure events, the ability to triage potential victims by the received radiation dosage is crucial. This can be evaluated by radiation-induced biological changes. Radiation-responsive mRNA is a class of biomarkers that has been explored for dose-dependency with methods such as RT-qPCR. However, these methods are challenging to implement for point-of-care devices. We have designed and used molecular beacons as probes for the measurement of radiation-induced changes of intracellular mRNA in a microfluidic device towards determining radiation dosage. Our experiments, in which fixed TK6 cells labeled with a molecular beacon specific to BAX mRNA exhibited dose-dependent fluorescence in a manner consistent with RT-qPCR analysis, demonstrate that such intracellular molecular probes can potentially be used in point-of-care radiation biodosimetry. This proof of concept could readily be extended to any RNA-based test to provide direct measurements at the bedside.

Abstract:In this paper, we rationally design a novel G-quadruplex-selective luminescent iridium (III) complex for rapid detection of oligonucleotide and VEGF165 in microfluidics. This new probe is applied as a convenient biosensor for label-free quantitative analysis of VEGF165 protein from cell metabolism, as well as for studying the kinetics of the aptamer–protein interaction combination with a microfluidic platform. As a result, we have successfully established a quantitative analysis of VEGF165 from cell metabolism. Furthermore, based on the principles of hydrodynamic focusing and diffusive mixing, different transient states during kinetics process were monitored and recorded. Thus, the combination of microfluidic technique and G-quadruplex luminescent probe will be potentially applied in the studies of intramolecular interactions and molecule recognition in the future.

Abstract:Nucleic acids, aside from being best known as the carrier of genetic information, are versatile biomaterials for constructing nanoscopic devices for biointerfacing, owing to their unique properties such as specific base pairing and predictable structure. For live-cell analysis of native RNA transcripts, the most widely used nucleic acid-based nanodevice has been the molecular beacon (MB), a class of stem-loop-forming probes that is activated to fluoresce upon hybridization with target RNA. Here, we overview efforts that have been made in developing MB-based bioassays for sensitive intracellular analysis, particularly at the single-molecule level. We also describe challenges that are currently limiting the wide-spread use of MBs and provide possible solutions. With continued refinement of MBs in terms of labeling specificity and detection accuracy, accompanied by new development in imaging platforms with unprecedented sensitivity, the application of MBs is envisioned to expand in various biological research fields.

Abstract:Osteoarthritis (OA) has become a serious problem to the human society for years due to its high economic burden, disability, pain, and severe impact on the patient's lifestyle. The importance of current clinical imaging modalities in the assessment of the onset and progression of OA is well recognized by clinicians, but these modalities can only detect OA in the II stage with significant structural deterioration and clinical symptoms. Blood vessel formation induced by vascular endothelial growth factor (VEGF) occurs in the early stage and throughout the entire course of OA, enables VEGF relating gene sequence to act as a biomarker in the field of early diagnosis and monitoring of the disease. Here in, a facile rapid detection of VEGF relating ssDNA sequence was developed, in which manganese-based zeolitic imidazolate framework nanoparticles (Mn-ZIF-NPs) were synthesized by a simple coprecipitation strategy, followed by the introduction and surficial absorption of probe ssDNAs and the CRISPR/Cas12a system components. Furthermore, fluorescence experiments demonstrated that the biosensor displayed a low detection limit of 2.49 nM, a good linear response to the target ssDNA ranging from 10 nM to 500 nM, and the ability of distinguishing single nucleotide polymorphism. This finding opens a new window for the feasible and rapid detection of ssDNA molecules for the early diagnose of OA.

An Open-Space Microfluidic Chip with Fluid Walls for Online Detection of VEGF Via Rolling Circle Amplification

Abstract:Despite traditional poly-dimethyl siloxane (PDMS) microfluidic devices having great potential in various biological studies, they are limited by sophisticated fabrication processes and low utilization. An easily controlled microfluidic platform with high efficiency and low cost is desperately required. In this work, we present an open-space microfluidic chip with fluid walls, integrating cell culture and online semi-quantitative detection of vascular endothelial growth factor (VEGF) via rolling circle amplification (RCA) reaction. In comparison with conventional co-culture detecting platforms, this method features the prominent advantages of saving reagents and time, a simplified chip fabrication process, and avoiding additional assistance for online detection with the help of an interfacial tension valve. On such a multi-functional microfluidic chip, cells (human umbilical vein endothelial cells and malignant glioma cells) could maintain regular growth and cell viability. VEGF could be detected with excellent specificity and good linearity in the range of 10-250 pg mL(-1). Meanwhile, VEGF secreted by malignant glioma cells was also detected online and obviously increased when cells were stimulated by deferoxamine (DFO) to mimic a hypoxic microenvironment. The designed biochip with fluid walls provides a new perspective for micro-total analysis and could be promisingly applied in future clinical diagnosis and drug analysis.

Abstract:An "inverted classroom" is a teaching environment that mixes the use of technology with hands- on activities. In an inverted classroom, typical in-class lecture time is replaced with laboratory and in-class activities. Outside of class, lectures are delivered over some other medium such as video on-demand. As such, learning activities, which typically are done outside of class, are done in-class in the presence of the instructor. Passive activities, such as listening to lectures, are performed outside of class. In this paper, we describe the use of podcasting in an inverted classroom environment with the explicit goal of reclaiming lecture time for in-class laboratories and learning activities. This Work-in- Progress paper focuses primarily upon the description of the approach being piloted, technologies being utilized, and the characteristics of the pilot course.
