Abstract:Protists are less studied for their role and diversity in ecosystems. Notably, protists have played and still play an important role in microbialites. Microbialites, or lithified microbial mats, represent the oldest evidence of fossil biofilms (~3.5 Gyr). Modern microbialites may offer a unique proxy to study the potential role of protists within a geological context. We examined protist diversity in freshwater (Kelly and Pavilion Lake in British Columbia, Canada) and marine (Highborne Cay, Bahamas) to hypersaline (Shark Bay, Australia) microbialites to decipher their geomicrobiological role. The freshwater microbialite communities were clearly distinct from their marine and hypersaline counterparts. Chlorophytes had higher numerical abundance in freshwater microbialites; whereas pennate diatoms dominated numerically in marine microbialites. Despite the differences, protists across ecosystems may have adopted similar roles and functions. We suggest a consistent biogeochemical role of protists across microbialites globally; but that salinity may shape protist composition and evolution in these ecosystems.

Abstract:Humans and microbes (e.g., bacteria, fungi, and microalgae) have coexisted and coevolved toward reciprocal adaptation. As omics technologies have rapidly advanced, the relevance of microbes to human health and disease as well as other fields has been progressively unraveled. This review focuses on the human gut microbiota, which is an emerging focus of microbiological research. This review synthesizes recent advances in exploring the fundamentals and multiple functions of the human gut microbiota and its associations with human health and diseases as well as microbiota-targeted therapies.

Abstract:Protists include all eukaryotes except plants, fungi and animals. They are an essential, yet often forgotten, component of the soil microbiome. Method developments have now furthered our understanding of the real taxonomic and functional diversity of soil protists. They occupy key roles in microbial foodwebs as consumers of bacteria, fungi and other small eukaryotes. As parasites of plants, animals and even of larger protists, they regulate populations and shape communities. Pathogenic forms play a major role in public health issues as human parasites, or act as agricultural pests. Predatory soil protists release nutrients enhancing plant growth. Soil protists are of key importance for our understanding of eukaryotic evolution and microbial biogeography. Soil protists are also useful in applied research as bioindicators of soil quality, as models in ecotoxicology and as potential biofertilizers and biocontrol agents. In this review, we provide an overview of the enormous morphological, taxonomical and functional diversity of soil protists, and discuss current challenges and opportunities in soil protistology. Research in soil biology would clearly benefit from incorporating more protistology alongside the study of bacteria, fungi and animals.
A global survey of host, aquatic, and soil microbiomes reveals shared abundance and genomic features between bacterial and fungal generalists

Abstract:Environmental change coupled with alteration in human lifestyles are profoundly impact-ing the microbial communities that play critical roles in the health of the Earth and its inhabitants. To identify bacteria and fungi that are resistant and susceptible to habitat changes respectively, we retrieved paired 16S and ITS rRNA amplicon sequence data from 1,580 host, soil, and aquatic samples and explored the ecological patterns of the thousands of detected bacterial and fungal genera. Through this large-scale analysis, we identified 48 bacterial and 4 fungal genera that were prevalent and abundant across the three biomes, demonstrating their fitness in diverse environmental conditions. The presence of generalists significantly contributed to the alpha diversity of their respective kingdom. Their distri-bution across samples explained a large percentage of the variation in the cross-kingdom community structure. We also found that the genomes of these generalists were larger and encoded more secondary metabolism and antimicrobial resistance genes, illuminating how they can dominate diverse microbial communities. Conversely, 30 bacterial and 19 fungal genera were only found in a single habitat, suggesting they cannot readily adapt to different and changing environments. These findings can contribute to our understanding of microbial niche breadth and its consequences for global diversity loss.

Abstract:Fungi are well-known as a large and diverse group of microorganisms that play important functional roles from agricultural, ecological and economic perspectives. They are crucial to natural ecosystems as decomposers degrading dead organic materials, accelerating rock weathering and response to plant growth, nutrient cycling, as well as maintaining plant diversity (Kendrick <a href="#CR275">2000</a>; Finlay <a href="#CR166">2008</a>; Zechmeister-Boltenstern et al. <a href="#CR651">2015</a>; Drinkwater et al. <a href="#CR147">2017</a>; Horwath <a href="#CR233">2017</a>; Hyde et al. <a href="#CR243">2018a</a>, <a href="#CR245">b</a>; Willis <a href="#CR621">2018</a>). Abstract:Macro-fungi play important roles in the soil elemental cycle in terrestrial ecosystems. Many researchers have focused on the interactions between mycorrhizal fungi and host plants, whilst comparatively few studies aim to characterise the relationships between macro-fungi and bacteria in situ. In this study, we detected endophytic bacteria within fruit bodies of ectomycorrhizal and saprophytic fungi (SAF) using high-throughput sequencing technology, as well as bacterial diversity in the corresponding hyphosphere soils below the fruit bodies. Bacteria such as Helicobacter, Escherichia-Shigella, and Bacillus were found to dominate within fruit bodies, indicating that they were crucial in the development of macro-fungi. The bacterial richness in the hyphosphere soils of ectomycorrhizal fungi (EcMF) was higher than that of SAF and significant difference in the composition of bacterial communities was observed. There were more Verrucomicrobia and Bacteroides in the hyphosphere soils of EcMF, and comparatively more Actinobacteria and Chloroflexi in the hyphosphere of SAF. The results indicated that the two types of macro-fungi can enrich, and shape the bacteria compatible with their respective ecological functions. This study will be beneficial to the further understanding of interactions between macro-fungi and relevant bacteria.

Protists are an integral part of the Arabidopsis thaliana microbiome

Abstract:Although protists occupy a vast range of habitats and are known to interact with plants among other things via disease suppression, competition or growth stimulation, their contributions to the 'phytobiome' are not well described. To contribute to a more comprehensive picture of the plant holobiont, we examined cercozoan and oomycete taxa living in association with the model plant Arabidopsis thaliana grown in two different soils. Soil, roots, leaves and wooden toothpicks were analysed before and after surface sterilization. Cercozoa were identified using 18S rRNA gene metabarcoding, whereas the Internal Transcribed Spacer 1 was used to determine oomycetes. Subsequent analyses revealed strong spatial structuring of protist communities between compartments, although oomycetes appeared more specialized than Cercozoa. With regards to oomycetes, only members of the Peronosporales and taxa belonging to the genus Globisporangium were identified as shared members of the A. thaliana microbiome. This also applied to cercozoan taxa belonging to the Glissomonadida and Cercomonadida. We identified a strong influence by edaphic factors on the rhizosphere, but not for the phyllosphere. Distinct differences of Cercozoa found preferably in wood or fresh plant material imply specific niche adaptations. Our results highlight the importance of micro-eukaryotes for the plant holobiont.

Abstract:Eukaryotic microorganisms, or "protists," while often inconspicuous, play fundamental roles in the Earth ecosystem, ranging from primary production and nutrient cycling to interactions with human health and society. In the backdrop of accelerating climate dysregulation, alongside anthropogenic disruption of natural ecosystems, understanding changes to protist functional and ecological diversity is of critical importance. In this review, we outline why protists matter to our understanding of the global ecosystem and challenges of predicting protist species resilience and fragility to climate change. Finally, we reflect on how protistology may adapt and evolve in a present and future characterized by rapid ecological change.

Abstract:Significant progress has been made in the biochemical and genetic characterization of the host-pathogen interaction mediated by insect pathogenic fungi, with the most widely studied being the Ascomycetes (Hypocrealean) fungi, Metarhizium robertsii and Beauveria bassiana. However, few studies have examined the consequences and effects of host (insect) microbes, whether compatible or antagonistic, on the development and survival of entomopathogenic fungi. Host microbes can act on the insect cuticular surface, within the gut, in specialized insect microbe hosting structures, and within cells, and they include a wide array of facultative and/or obligate exosymbionts and endosymbionts. The insect microbiome differs across developmental stages and in response to nutrition (e.g., different plant hosts for herbivores) and environmental conditions, including exposure to chemical insecticides. Here, we review recent advances indicating that insect-pathogenic fungi have evolved a spectrum of strategies for exploiting or suppressing host microbes, including the production of antimicrobial compounds that are expressed at discrete stages of the infection process. Conversely, there is increasing evidence that some insects have acquired microbes that may be specialized in the production of antifungal compounds to combat infection by (entomopathogenic) fungi. Consideration of the insect microbiome in fungal insect pathology represents a new frontier that can help explain previously obscure ecological and pathological aspects of the biology of entomopathogenic fungi. Such information may lead to novel approaches to improving the efficacy of these organisms in pest control efforts.

Abstract:Abstract Knowledge of associations between fungal hosts and their bacterial associates has steadily grown in recent years as the number and diversity of examinations have increased, but current knowledge is predominantly limited to a small number of fungal taxa and bacterial partners. Here, we screened for potential bacterial associates in over 700 phylogenetically diverse fungal isolates, representing 366 genera, or a tenfold increase compared with previously examined fungal genera, including isolates from several previously unexplored phyla. Both a 16 S rDNA-based exploration of fungal isolates from four distinct culture collections spanning North America, South America and Europe, and a bioinformatic screen for bacterial-specific sequences within fungal genome sequencing projects, revealed that a surprisingly diverse array of bacterial associates are frequently found in otherwise axenic fungal cultures. We demonstrate that bacterial associations with diverse fungal hosts appear to be the rule, rather than the exception, and deserve increased consideration in microbiome studies and in examinations of microbial interactions.

Abstract:Although at first the extremophile organisms were only considered as scientific curiosities, their potential in the field of biotechnology is nowadays one of the main reasons for research studies. Acidophilic extremophiles have made it possible to carry out numerous advances in different fields within biotechnology and acidic extreme habitats are large sources of biodiversity and new adaptation mechanisms. In these habitats, evolution works with a special intensity. These environments are extreme, greatly selective, and confined habitats, which constitute a favorable environment for the creation of a unique type of biodiversity and specific adaptation mechanisms in which fungi play an important but poorly understood role. This chapter will review the general trends concerning the diversity and ecophysiology of extremophilic fungi, paying a special attention to acidophilic ones.

Abstract:Macro-fungi, members of the Basidiomycota and Ascomycota groups, are large fungi with visible fruiting bodies, significant for their ecological roles. They serve as decomposers, mutualistic partners, and pathogens, influencing nutrient cycling, ecosystem functions, and biodiversity. The diverse phylum Basidiomycota comprises many macro-fungi with above-ground or below-ground fruiting bodies. Among approximately 100,000 fungal species, around 6,000 produce observable fruiting bodies and sclerotia. They engage in various lifestyles, including symbiotic and saprophytic relationships, impacting ecosystems and offering applications in biotechnology, medicine, and ecology. Macro-fungi influence forest services directly through food and resources, and indirectly by participating in ecological processes like nitrogen cycling. Global changes, such as climate shifts and habitat fragmentation, affect macro-fungi, potentially disrupting ecosystem dynamics. However, the conservation of macro-fungi is often overlooked, with limited understanding of their roles and vulnerability. Understanding their interactions with plants, animals, and substrates is crucial for effective conservation. Macro-fungi can influence nutrient cycling through mycorrhizal associations and contribute to ecological restoration. Despite challenges in studying them, macro-fungi hold promise for bio-remediation and technological applications. Preserving their diversity is essential for maintaining ecosystem balance and harnessing their benefits.

Abstract:Bacteria and fungi are of uttermost importance in determining environmental and host functioning. Despite close interactions between animals, plants, their associated microbiomes, and the environment they inhabit, the distribution and role of bacteria and especially fungi across host and environments as well as the cross‐habitat determinants of their community compositions remain little investigated. Using a uniquely broad global dataset of 13,483 metagenomes, we analyzed the microbiome structure and function of 25 host‐associated and environmental habitats, focusing on potential interactions between bacteria and fungi. We found that the metagenomic relative abundance ratio of bacteria‐to‐fungi is a distinctive microbial feature of habitats. Compared to fungi, the cross‐habitat distribution pattern of bacteria was more strongly driven by habitat type. Fungal diversity was depleted in host‐associated communities compared with those in the environment, particularly terrestrial habitats, whereas this diversity pattern was less pronounced for bacteria. The relative gene functional potential of bacteria or fungi reflected their diversity patterns and appeared to depend on a balance between substrate availability and biotic interactions. Alongside helping to identify hotspots and sources of microbial diversity, our study provides support for differences in assembly patterns and processes between bacterial and fungal communities across different habitats.This article is protected by copyright. Abstract:The importance of the gut microbiota for human health has sparked a strong interest in the study of the factors that shape its composition and diversity. Despite the growing evidence suggesting that helminths and protozoa significantly interact with gut bacteria, gut microbiome studies remain mostly focused on prokaryotes and on populations living in industrialized countries that typically have a low parasite burden. We argue that protozoa, like helminths, represent an important factor to take into account when studying the gut microbiome, and that their presence – especially considering their long coevolutionary history with humans – may be beneficial. From this perspective, we examine the relationship between the protozoa and their hosts, as well as their relevance for public health.

Abstract:Organelles are membrane bound structures that compartmentalize biochemical and molecular functions. With improved molecular, biochemical and microscopy tools the diversity and function of protistan organelles has increased in recent years, providing a complex panoply of structure/function relationships. This is particularly noticeable with the description of hydrogenosomes, and the diverse array of structures that followed, having hybrid hydrogenosome/mitochondria attributes. These diverse organelles have lost the major, at one time, definitive components of the mitochondrion (tricarboxylic cycle enzymes and cytochromes), however they all contain the machinery for the assembly of Fe-S clusters, which is the single unifying feature they share. The plasticity of organelles, like the mitochondrion, is therefore evident from its ability to lose its identity as an aerobic energy generating powerhouse while retaining key ancestral functions common to both aerobes and anaerobes. It is interesting to note that the apicoplast, a non-photosynthetic plastid that is present in all apicomplexan protozoa, apart from Cryptosporidium and possibly the gregarines, is also the site of Fe-S cluster assembly proteins. It turns out that in Cryptosporidium proteins involved in Fe-S cluster biosynthesis are localized in the mitochondrial remnant organelle termed the mitosome. Hence, different organisms have solved the same problem of packaging a life-requiring set of reactions in different ways, using different ancestral organelles, discarding what is not needed and keeping what is essential. Don't judge an organelle by its cover, more by the things it does, and always be prepared for surprises.

Abstract:Fungi cause diseases in a variety of marine animal hosts. After a thorough review of published literature, we identified 225 fungal species causing infections of 193 animal species, for a total of 357 combinations of pathogenic fungi and marine animal hosts. Among the 193 animal host species, Chordata (100 species, 51.8 %) and Arthropoda (68 species, 35.2 %) were discovered to be the most frequently reported hosts of fungal pathogens. Microsporidia (111 species, 49.3 %) constitutes over half of the described pathogenic fungal species of marine animals, followed by Ascomycota (85 species, 37.8 %), Mucoromycota (22 species, 9.8 %), Basidiomycota (6 species, 2.7 %) and Chytridiomycota (1 species, 0.4 %). Microsporidia primarily parasitize marine arthropods and Teleostei fish, while Basidiomycota are primarily known to cause respiratory diseases of marine mammals. Ascomycota has a diverse host range, from mammals, fish, crustaceans, soft corals and sea turtle. Few Mucoromycota and Chytridiomycota were reported to infect marine animals. Fungal diseases documented in this review likely represent a fraction of fungal diseases in the ocean, where it was estimated to be inhabited by 2.15 million animal species. Intensification of aquaculture practices, global warming and marine pollution may increase fungal disease outbreak of marine animals. All the topics mentioned above will be discussed in greater details in this review.

Abstract:Fungi are highly diverse organisms, which provide multiple ecosystem services. However, compared with charismatic animals and plants, the distribution patterns and conservation needs of fungi have been little explored. Here we used high‐resolution sequencing to assess endemicity patterns, global change vulnerability and conservation priority areas for functional groups of soil fungi based on six global surveys using a high‐resolution, long‐read metabarcoding approach. We found that the endemicity of all fungi and most functional groups peaks in tropical habitats, including Amazonia, Yucatan, West‐Central Africa, Sri Lanka and New Caledonia, with a negligible island effect compared with plants and animals. We also found that fungi are predominantly vulnerable to drought, heat and land cover change, particularly in dry tropical regions with high human population density. Fungal conservation areas of highest priority include herbaceous wetlands, tropical forests and woodlands. We stress that more attention should be focused on the conservation of fungi, especially root symbiotic arbuscular mycorrhizal and ectomycorrhizal fungi in tropical regions as well as unicellular early‐diverging groups and macrofungi in general. Given the low overlap between the endemicity of fungi and macroorganisms, but high conservation needs in both groups, detailed analyses on distribution and conservation requirements are warranted for other microorganisms and soil organisms.
