Abstract:The dual resonant peaks of a long-period fiber grating (LPFG) have been prepared by depositing the polyelectrolyte multilayer films composed of salt-containing poly(diallyldimethyl- ammonium chloride) (PDDA) and salt-containing poly(sodium-p- styrenesulfonate) (PSS). The multilayered polyelectrolyte films of PDDA/PSS were alternately assembled on the surface of the LPFG via electrostatic layer-by-layer (LBL) self-assembly approach. The sensing performance of the dual resonant peaks of the LPFG to nanofilms has been further evaluated. The experimental results demonstrated that the optimal sensitivities of the left resonant peak and the right resonant peak in the dual resonant peaks were as high as 52.79 nm/bilayer and 56.09 nm/bilayer, respectively, which were approximately 128 times and 136 times that of another single resonant peak in sequence. Finally, the reason for the emergence of the dual resonant peaks and the corresponding response mechanism to nanofilms were further analyzed and discussed theoretically. These findings are very beneficial for exploring the application of LPFGs in many fields such as biochemical sensing, drug screening, food detection and so on.

Abstract:A highly sensitive polarization control modulated plasmonic biosensor based on monolayer graphene/Au-NPs for direct detection of single-stranded DNA (ssDNA) hybridization is reported. The presence of monolayer graphene on gold film provides novel functionalized derivatives through π-stacking interactions. In addition, the online assembly strategy via in situ monitoring between ssDNA and Au-NPs makes the binding easier and quantifiable. The use of strong plasmon-mediated energy confinements induces an approximately 30-fold intense field enhancement of the reflected light. The architecture exhibits a linear dynamic range of 10−15 to 10−7 M for the detection of target ssDNA. Moreover, the new biosensor can achieve an ultralow detection limit of 500 aM for 23-mer ssDNA via improved sensitivity to molecular bindings.

Abstract:A multifunction, high-sensitivity, and temperature-compensated optical fiber DNA hybridization sensor combining surface plasmon resonance (SPR) and Mach–Zehnder interference (MZI) has been designed and implemented. We demonstrate, for the first time to our knowledge, the dual-parameter measurement of temperature and refractive index (RI) by simultaneously using SPR and MZI in a simple single-mode fiber (SMF)–no-core fiber (NCF)–SMF structure. The experimental results show RI sensitivities of 930 and 1899 nm/RIU and temperature sensitivities of 0.4 and −1.4 nm/°C for the MZI and SPR, respectively. We demonstrate a sensitivity matrix used to simultaneously detect both parameters, solving the problem of temperature interference of RI variation-based biosensors. In addition, the sensor can also distinguish biological binding events by detecting the localized RI changes at the fiber's surface. We realize label-free sensing of DNA hybridization detection by immobilizing probe DNA (pDNA) onto the fiber as the probe to capture complementary DNA (cDNA). The experimental results show that the sensor can qualitatively detect cDNA after temperature compensation, and the limit of detection (LOD) of the sensor reaches 80 nM. The proposed sensor has advantages of high sensitivity, real time, low cost, temperature compensation, and low detection limit and is suitable for in situ monitoring, high-precision sensing of DNA molecules, and other related fields, such as gene diagnosis, kinship judgment, environmental monitoring, and so on.This article has not yet been cited by other publications.

Abstract:In this article, we demonstrate an improved efficient fibre sensor with a high sensitivity to measure glucose concentrations in the physiological range of human beings, operating in a broad spectral bandwidth from the near- to mid-infrared. The sensor consists of a dual-peak long period grating (DPLPG) with a period of 150 μm inscribed in an optical fibre with a diameter of 80 μm. The investigation of sensing for refractive index results in a sensitivity of ~−885.7 nm/refractive index unit (RIU) and ~2008.6 nm/RIU in the range of 1.30–1.44. The glucose measurement is achieved by the immobilisation of a layer of enzyme of glucose oxidase (GOD) onto the fibre surface for the selective enhancement of sensitivity for glucose. The sensor can measure glucose concentrations with a maximum sensitivity of −36.25 nm/(mg/mL) in the range of 0.1–3.0 mg/mL. To the best of our knowledge, this is the highest sensitivity ever achieved for a measurement of glucose with a long period grating-based sensor, indicating its potential for many applications including pharmaceutical, biomedical and food industries.

Abstract:Genetic analysis is considered to be the ultimate diagnostic approach in many fields, e.g., in medicine for disease detection, in agricultural technology for food and feed authentication, in forensics, to name a few. Consequently, great interest is growing in developing sensitive and reliable analytical tools (biosensors) to identify whole DNA sequences, oligonucleotide fragments, or single-nucleotide polymorphisms (SNPs). In addition, these biosensors are becoming vital tools for clinical diagnosis and point-of-care systems. They need to be of high sensitivity, high specificity, fast response, inexpensive, and easy to use. In this work, we discuss a surface-plasmon fluorescence grating coupler-based biosensor, fabricated on polymer substrates, and with a designed surface binding procedure that offers the direct response required for a sensor to be implemented in a disposable system. These gratings fabricated on polymer substrates using an embossing technique showed excellent and reproducible resonance coupling results. We also present a monitoring protocol for hybridization reactions based on fluorescence resonance energy transfer (FRET) to quench the bulk solution contribution that decreases the sensitivity of the grating biosensors.
Ultrasensitive Quantum Dots-Based DNA Detection and Hybridization Kinetics Analysis with Evanescent Wave Biosensing Platform

Abstract:Ultrasensitive DNA detection was achieved using a new biosensing platform based on quantum dots (QDs) and total internal reflection fluorescence, which featured an exceptional detection limit of 3.2amol of bound target DNA. The reusable sensor surface was produced by covalently immobilizing streptavidin onto a self-assembled alkanethiol monolayer of fiber optic probe through a heterobifunctional reagent. Streptavidin served as a versatile binding element for biotinylated single-strand DNA (ssDNA). The ssDNA-coated fiber probe was evaluated as a nucleic acid biosensor through a DNA–DNA hybridization assay for a 30-mer ssDNA, which were the segments of the uidA gene of Escherichia coli and labeled by QDs using avidin–biotin interaction. Several negative control tests revealed the absence of significant non-specific binding. It also showed that bound target DNA could easily be eluted from the sensor surface using SDS solution (pH 1.9) without any significant loss of performance after more than 30 assay cycles. A quantitative measurement of DNA binding kinetics was achieved with high accuracy, indicating an association rate of 1.38×106M−1s−1 and a dissociation rate of 4.67×10−3s−1. The proposed biosensing platform provides a simple, cheap, fast, and robust solution for many potential applications including clinical diagnosis, pathology, and genetics.

Abstract:Nucleotide hybridization technology is an effective method for achieving optical-based selective recognition of nucleotides. Unfortunately, the optimal work performance is always restricted by the lack of the coupling method used to bind sensors with nucleotide sequences. In this work, a series of nucleotide hybridization detection experiments based on optical fiber surface plasmon resonance (SPR) are conducted, aimed at comparing the ability to bind nucleotide of Polyethylenimine (PEI) and Poly-L-Lysine (PLL), which are common coupling agents in optical-based nucleotide hybridization study. In our work, qualitative nucleotide measurements using PEI and PLL are carried out in positive order, negative order, and temperature fluctuation, and confirm PEI has a higher work performance in nucleotide-binding and nucleotide-detection. Quantitative determination in the concentration range of 0–100 nmol/L demonstrates the DNA sensitivity reaches 0.13 nm/(nmol/L) and the detection limit (DL) lies in 4.9 nmol/L, which is outstanding compared with similar optical sensors. In this paper, two kinds of nucleotide molecule detection methods based on optical fiber SPR sensing technology with PEI and PLL are proposed and experimentally verified, and the nucleotide-binding capability of PLL and PEI is contrast analyzed according to experimental results for the first time. This study is of great significance for improving the measurement scheme of DNA sensors and the selection of gene carriers for manufacturing DNA complexes.

Abstract:In this work, an integrated temperature compensated surface plasmon resonance (SPR) biosensor based on C-type special fiber is proposed and its application to DNA hybridization is demonstrated. Dual SPR effects were realized on the open microcavity by coating the C-type fiber with a gold film and filling the open microcavity with the temperature-sensitive material polydimethylsiloxane (PDMS). One effect occurs at the gold-analyte interface, where the presence of target DNA molecules interacting with the probe DNA immobilized on the fiber surface modulates the SPR response. The other effect occurs at the PDMS-gold interface, where temperature changes cause the change of PDMS refractive index (RI), altering the SPR response. The proposed sensor demonstrates exceptional capabilities. It can simultaneously detect DNA hybridization and temperature with high sensitivity. Specifically, the sensor exhibits a response of 0.11 nm/nM for DNA molecules and a significant response of −1.97 nm/°C for temperature. Additionally, it boasts a low limit of detection (LOD) of 7.9 nM, making it suitable for applications where early detection is crucial. Beyond its impressive performance, the sensor offers the advantages of compactness and ease of fabrication. This combination makes it a promising candidate for integration into portable devices, enabling on-site and real-time DNA detection with integrated temperature compensation.

Abstract:An optical fiber SPR biosensor based on multimode fiber (MMF)- hollow core fiber (HCF)-MMF is proposed and experimentally confirmed for in situ DNA hybridization analysis. In order to improve the sensitivity of DNA hybridization detection, a sandwich model based on gold nanoparticles (AuNPs) amplification is proposed. In this model, the probe DNA (pDNA) is first modified on the optical fiber sensing area by covalent bonding, and then the biotinylated target DNA (tDNA) is modified on the AuNPs by the high affinity between biotin and streptavidin. Finally, the tDNA on the surface of the AuNPs specifically hybridizes with the pDNA on the optical fiber to form a sandwich model. The near field coupling enhancement between AuNPs and gold film and the high mass ratio of AuNPs give high sensitivity to DNA hybridization detection. Experimental results show that the sandwich-type fiber SPR sensor has a log-linear response in the DNA concentration range of 1 pM–10 nM, and the sensitivity and detection limit are 4.04 nm/log(μM) and 1pM, respectively. This is 1.44 times more sensitive than that without sandwich assay. In addition, the DNA sensor has good specificity and stability, which foreshadows its great application potential in the fields of disease diagnosis, microbial detection and environmental science.

Abstract:Surface plasmon resonance (SPR) sensor based on reflectivity measurement has been widely studied for its convenient detection, high sensitivity, and real-time functions. However, the resonance curves of SPR reflectivity spectrum are broad that lead to a low detection limit (DL) and low detection resolution. In this work, Fano resonance (FR), which has an asymmetrical sharp and narrow resonance peak, is demonstrated here to improve the DL and resolution of the plasmonic sensor. More importantly, a three-point method is employed here to analyzed and extract the polarization information of the reflected light by replacing the conventional intensity interrogation method. The sharp signal change of the Fano resonance realized by the designed configuration together with the three-point method led to a significantly enhancement on the DL and the resolution of the FR-based sensor up to one order of magnitude comparing to conventional scheme commonly used with the commercial products. Thus, the proposed sensor is of great potential for biochemical sensing such as DNA detection in terms of measuring the refractive index change at the sensing interface.

Abstract:This study introduces a miniaturized fiber-optic Fabry–Perot (FP) interferometric biosensor, distinctively engineered for cost-effective, rapid, and quantitative DNA sequence detection. By leveraging the interference patterns generated within a Fabry–Perot microcavity, our sensor precisely monitors DNA hybridization events in real-time. We have verified the sensor's biofunctionalization via fluorescent labeling and have extensively validated its performance through numerous hybridization and regeneration cycles with 1 μM single-stranded DNA (ssDNA) solutions. Demonstrating remarkable repeatability and reusability, the sensor effectively discerns ssDNA sequences exhibiting varying degrees of mismatches. Its ability to accurately distinguish between sequences with 2 and 7 mismatches underscores its potential as a valuable asset for swift DNA analysis. Characterized by its rapid response time—typically yielding results within 6 minutes—and its adeptness at mismatch identification, our biosensor stands as a potent tool for facilitating accelerated DNA diagnostics and research.

Abstract:In this article, we demonstrate the use of graphene--mesoporous silica--gold NP hybrids (GSGHs) as an enhanced element of the integrated sensing platform for the ultra-sensitive and selective detection of DNA by using strand-displacement DNA polymerization and parallel-motif DNA triplex system as dual amplifications. We find that the present new sensing strategy based on GSGHs is able to detect target DNA with a fairly high detection sensitivity of 10 fm through the hybridization of duplex DNA to the acceptor DNA for the formation of parallel-motif DNA triplex on the multilayer film (containing GSGHs and redox probe) modified functional interface, and even has a good capability to investigate the single nucleotide polymorphisms (SNPs). The detection limit for target DNA is about two orders of magnitude lower than that of graphene-based DNA electrochemical impedance spectroscopy (EIS) sensor (6.6 pm), four orders of magnitude lower than those of graphene-based DNA sensors coupled with fluorescent assay (100 pm and 1 nm) and five orders of magnitude lower than those of field effect transistor (FET)-based assays (1 nm and 2 nm). Most importantly, our present sensing system can also be facilely achieved in the ITO electrode array, which is of paramount importance for possible multiplex analysis in lab-on-chip.

Abstract:We investigate the ability of a parallel scan spectral surface plasmon resonance imaging system in analyzing hybridization of single-stranded DNA (ssDNA) on microarray. The ssDNA probes are modified by a thiol group and thereby can be immobilized onto the gold film. Hybridization experiments are carried out by using both complementary and noncomplementary sequence to confirm the specificity of interaction. We also demonstrate that the data analysis is very important in reducing the noise and improving the resolution by comparing polynomial fitting method with the combination of polynomial fitting and centroid method. Finally, the results demonstrate that the parallel scan spectral surface plasmon resonance imaging system can be used for high-throughput analysis of the hybridization of the ssDNA.

Abstract:This work uses the full-vectorial finite element method to study a novel 3-D integrated graphene-porous silicon (p-Si) plasmonic waveguide-based nanostructure for deoxyribonucleic acid (DNA) hybridization. In this study, a p-Si waveguide is designed using the Maxwell Garnett model and is sandwiched between two low-indexed silicon dioxide (slot) layers. Next, a single graphene layer is deposited in both slot regions to enhance the sensor's absorption, tuneability, and sensitivity. The extraordinary optical transmission (EOT) through subwavelength nanoaperture reduces the ohmic losses and improves the optical transmission near the infrared region. Moreover, to optimize the sensor's design, a parametric analysis involving variations in the geometric dimensions of the sensor is performed using COMSOL multiphysics software. With 10% porosity of p-Si, the highest sensitivity value of 318.5 nm/RIU, 3.395/RIU figure of merit, 17.36 quality factor, and 0.01/nm detection accuracy with the presence of rectangular nanoaperture is achieved. Due to nanoscale size, the proposed label-free multilayer or hybrid plasmonic slot waveguide (HPSWG) biosensor offers the potential for future lab-on-a-chip (LOC) biological applications.

Abstract:Partial DNA duplex formation greatly impacts the quality of DNA hybridization and has been extensively studied due to its significance in many biological processes. However, traditional DNA sensing methods suffer from time-consuming amplification steps and hinder the acquisition of information about single-molecule behavior. In this work, we developed a plasmonic method to probe the hybridization process at a single base pair resolution and study the relationship between the complementarity of DNA analytes and DNA hybridization behaviors. We measured single-molecule hybridization events with Au NP-modified ssDNA probes in real time and found two hybridization adsorption events: stable and transient adsorption. The ratio of these two hybridization adsorption events was correlated with the length of the complementary sequences, distinguishing DNA analytes from different complementary sequences. By using dual incident angle excitation, we recognized different single-base complementary sequences. These results demonstrated that the plasmonic method can be applied to study partial DNA hybridization behavior and has the potential to be incorporated into the identification of similar DNA sequences, providing a sensitive and quantitative tool for DNA analysis.
Label-Free DNA Hybridization Detection Using a Highly Sensitive Fiber Microcavity Biosensor

Abstract:A novel label-free optical fiber biosensor, based on a microcavity fiber Mach–Zehnder interferometer, was developed and practically demonstrated for DNA detection. The biosensor was fabricated using offset splicing standard communication single-mode fibers (SMFs). The light path of the sensor was influenced by the liquid sample in the offset open cavity. In the experiment, a high sensitivity of −17,905 nm/RIU was achieved in the refractive index (RI) measurement. On this basis, the probe DNA (pDNA) was immobilized onto the sensor's surface using APTES, enabling real-time monitoring of captured complementary DNA (cDNA) samples. The experimental results demonstrate that the biosensor exhibited a high sensitivity of 0.32 nm/fM and a limit of detection of 48.9 aM. Meanwhile, the sensor has highly repeatable and specific performance. This work reports an easy-to-manufacture, ultrasensitive, and label-free DNA biosensor, which has significant potential applications in medical diagnostics, bioengineering, gene identification, environmental science, and other biological fields.

Abstract:Observing the hybridisation kinetics of DNA probes immobilised on plasmonic nanoparticles is key in plamon enhanced fluorescence detection from weak emitting species, and refractive index based single-molecule detection on optoplasmonic sensors. The role of the local field in providing plasmonic signal enhancements for single-molecule detection has been studied in great detail. Nevertheless, few studies have compared the experimental results in both techniques for single-molecule studies. Here we developed the first optical setup that integrates optoplasmonic and DNA-PAINT based detection of oligonucleotides to compare these sub-platforms and provide complementary insights into single-molecule processes. We record the fluorescence and optoplasmonic sensor signals for individual, transient hybridisation events. The hybridisation events are observed in the same sample cell and over a prolonged time (i.e. towards high binding site occupancies). A decrease in the association rate over the measurement duration is reported. Our dual optoplasmonic sensing and imaging platform offers insight into the observed phenomenon, revealing that irreversible hybridisation events accumulate over detected step signals in optoplasmonic sensing. Our results point to novel physicochemical mechanisms that result in the stabilisation of DNA hybridisation on optically-excited plasmonic nanoparticles.

Dendritic porous silica nanoparticles with high-curvature structures for a dual-mode DNA sensor based on fluorometer and person glucose meter

Abstract:A dual-mode DNA sensor was constructed to detect nucleic acid sensitively and selectively. Based on dendritic porous silica nanoparticles (DPSNs) and hybridization chain reaction (HCR) amplification strategy, the fabricated DNA sensor showed good sensitivity with low detection limits down to 2.18 pM and 4.02 pM by fluorescence (excited at 488 nm and emitted at 508 nm) and personal glucose meter (PGM) assays, respectively. This dual-mode detection of DNA offered superior reliability and accuracy and could meet the requirements of different testing environments, including laboratory confirmation and portable detection. Moreover, the impact of nanoparticles morphology on detection performance was also discussed. Due to the center-radial pores, DPSNs had high curvature morphology, which improved the coverage capacity, footprint, and deflection angle of probes. This work fabricated a dual-mode DNA sensor and revealed the relationship between morphology and detection performance, which brought new insights in novel biosensor development.Graphical abstract

Abstract:In combining DNA nanotechnology and high-bandwidth single-molecule detection in nanopipettes, we demonstrate an all-electric, label-free hybridisation sensor for short DNA sequences (< 100 nt). Such short fragments are known to occur as circulating cell-free DNA in various bodily fluids, such as blood plasma and saliva, and have been identified as disease markers for cancer and infectious diseases. To this end, we use as a model system a 88-mer target from the RV1910c gene in Mycobacterium tuberculosis that is associated with antibiotic (isoniazid) resistance in TB. Upon binding to short probes attached to long carrier DNA, we show that resistive pulse sensing in nanopipettes is capable of identifying rather subtle structural differences, such as the hybridisation state of the probes, in a statistically robust manner. With significant potential towards multiplexing and high-throughput analysis, our study points towards a new, single-molecule DNA assay technology that is fast, easy to use and compatible with point of care environments.

Abstract:A novel DNA fiber optic biosensor has been successfully developed. A pulse diode laser with pigtail was used. Integrated with flow-injection system, the sensor could detect DNA hybridization on the fiber optic sensor surface rapidly and conveniently. The detection principle, system structure, modification of fiber optic sensor, and DNA hybridization were discussed. The experimental results showed that the biotinylated DNA probe immobilized on fiber sensor via biotin-streptavidin interactions could greatly hybridizate with full-matched DNA labeled by Dylight 680 but not with mis-matched DNA labeled by Dylight 680. The sensitivity of detection was 4.5 x 10(-10) mol/L and a linear response range was observed from 1 x 10(-9) to 3 x 10(-8) mol/L. The sensor surface could be regenerated without obvious loss of hybridization activity. The new DNA biosensor showed enormous potential for the detection of clinical, diagnostic and environmental samples.
