Abstract:A workshop on "Chips, Computers and Crops" was held in Hangzhou, China during September 26-27, 2008. The main objective of the workshop was to bring together China and UK scientists from mathematics, bioinformatics and plant molecular biology communities to exchange ideas, enhance awareness of each others' fields, explore synergisms and make recommendations on fruitful future directions in crop science. Here we describe the contributions to the workshop, and examine some conceptual issues that lie at the foundations and future of crop systems biology.

Abstract:The China-UK Systems Biology Workshop 2005 was held during June 20-21 in the National Science Park of Zhejiang University, Hangzhou, China. It was organized by the Institute of Bioinformatics, Zhejiang University, and was initiated by Prof. Dr. Jun Zhu (Zhejiang University) and Prof. Dr. John Findlay (University of Leeds, UK). The workshop was part of the program called UK-China Partners in Science, a one-year campaign that was initiated by the British government to explore more collaborations between UK and China on science and technology. It was attended also by a representative of this program, Mr.Frank Yuan, senior science & innovation officer. The idea of the workshop was to bring together experts with specialists in systems biology in order to promote the natural partnership between scientists from the two countries. The most important items of systems biology considered at the workshop were: (1) New technologies and advances in systems biology; (2) Research developments in genomics and proteomics; (3) New methodologies and software in computational biology; (4) Research collaboration on systems biology between China and UK.

Abstract:The successful completion of the human genome project, the exponentially increasing volume of biological data and the advancement of information technology pose new challenges for bioinformatics in the post - genome era. In this paper various research disciplines of bioinfor-matics are described, recent RD progresses and current research trends in bioinformatics are discussed and the main research gaps between China and the world are presented. In addition, the author makes a suggestion regarding bioinformatics research, education in China, and outlines a perspective on future development.

Abstract:Advances in RNA sequencing technologies and computational methodologies have provided a huge impetus to noncoding RNA (ncRNA) study. Once regarded as inconsequential results of transcriptional promiscuity, ncRNAs were later found to exert great roles in various aspects of biological functions. They are emerging as key players in gene regulatory networks by interacting with other biomolecules (DNA, RNA or protein). Here, we provide an overview of ncRNA repertoire and highlight recent discoveries of their versatile interactions. To better investigate the ncRNA-mediated regulation, it is necessary to make full use of innovative sequencing techniques and computational tools. We further describe a comprehensive workflow for in silico ncRNA analysis, providing up-to-date platforms, databases and tools dedicated to ncRNA identification and functional annotation.

Abstract:Personalized medicine heralds the future of medicine. The 2009 Westlake International Conference on Personalized Medicine held from May 29-31, 2009, in Hangzhou, China (www.westlakeconference.org) brought together approximately 200 participants and over 40 presenters from a dozen countries. The conference was discussed in detail, with focus on the following major areas of personalized medicine: preventative and predictive medicine, cancer systems biology and therapy, physiology and artificial liver systems, nanotechnology and informatics, proteomics and systems pathology, genomics and pharmacogenomics, and epigenetics and new techniques. During the conference, the Asian Association of Systems Biology and Medicine (AASBM) was officially formed, and the ad hoc steering members for each of the major Asian countries were appointed to recruit key players from each country. The IBC (Interdisciplinary Bio Central) journal was suggested as the official journal for the AASBM, as it is a truly open journal (www.ibc7.org). The Web site for AASBM will be aasbm.org.
Bioinformatics in China: a personal perspective.

Abstract:In this personal perspective, we recall the history of bioinformatics and computational biology in China, review current research and education, and discuss future prospects and challenges. The field of bioinformatics in China has grown significantly in the past decade despite a delayed and patchy start at the end of the 1980s by a few scientists from other disciplines, most noticeably physics and mathematics, where China's traditional strength has been. In the late 1990s and early 2000s, rapid expansion of the field was fueled by the Internet boom and genomics boom worldwide and in China. Today bioinformatics research in China is characterized by a great variety of biological questions addressed and the close collaborative efforts between computational scientists and biologists, with a full spectrum of focuses ranging from database building and algorithm development to hypothesis generation and biological discoveries. Although challenges remain, the future of bioinformatics in China is promising thanks to advances in both computing infrastructure and experimental biology research, a steady increase of governmental funding, and most importantly a critical mass of bioinformatics scientists consisting of not only converts from other disciplines but also formally trained overseas returnees and a new generation of domestically trained bioinformatics Ph.D.s.

Abstract:MOTIVATION:Traditional Chinese medicine (TCM) is gaining increasing attention with the emergence of integrative medicine and personalized medicine, characterized by pattern differentiation on individual variance and treatments based on natural herbal synergism. Investigating the effectiveness and safety of the potential mechanisms of TCM and the combination principles of drug therapies will bridge the cultural gap with Western medicine and improve the development of integrative medicine. Dealing with rapidly growing amounts of biomedical data and their heterogeneous nature are two important tasks among modern biomedical communities. Bioinformatics, as an emerging interdisciplinary field of computer science and biology, has become a useful tool for easing the data deluge pressure by automating the computation processes with informatics methods. Using these methods to retrieve, store and analyze the biomedical data can effectively reveal the associated knowledge hidden in the data, and thus promote the discovery of integrated information. Recently, these techniques of bioinformatics have been used for facilitating the interactional effects of both Western medicine and TCM. The analysis of TCM data using computational technologies provides biological evidence for the basic understanding of TCM mechanisms, safety and efficacy of TCM treatments. At the same time, the carrier and targets associated with TCM remedies can inspire the rethinking of modern drug development. This review summarizes the significant achievements of applying bioinformatics techniques to many aspects of the research in TCM, such as analysis of TCM-related '-omics' data and techniques for analyzing biological processes and pharmaceutical mechanisms of TCM, which have shown certain potential of bringing new thoughts to both sides.

Abstract:In the past 30 years, publications from either China or Germany have increased exponentially with China growing much faster especially in the natural sciences, engineering and technology. In medical and health sciences, however, China still lags behind Germany in terms of publication production. Germany performs better in producing high-quality papers (measured by citations). Collaboration between the two countries has increased significantly, especially in the natural sciences and engineering and technology, but less so in medical and health sciences. Collaboration between China and Germany may help to raise quality of Chinese research in terms of highly cited papers.

Abstract:Quantitative biology is an exciting emerging field that focuses on using systematic and quantitative approaches and technologies to analyze and integrate biological systems, construct and model engineered life systems, and even manipulate biological processes and functions. The advance of high-throughput biotechnologies has shifted the paradigm of biological researches from focusing on intricacies of molecular components to understanding how biological systems function in terms of modules and networks. On October 13–17 in 2014, more than 200 participants gathered at Cold Spring Harbor Asia Conference on Quantitative Biology in Suzhou, China, to exchange and discuss recent advances in quantitatively understanding of biological systems at the scale of genes, cells, and integrated networks. The conference was led by Michael Q. Zhang (University of Texas at Dallas, USA; Tsinghua University, China), Chao Tang (Peking University, China) and Terence Hwa (University of California San Diego, USA). In this report, we highlighted a few themes among 32 oral presentations and 34 poster presentations brought by this conference.

Abstract:The International 3D Genomics Workshop is an annual international scientific conference focused on the research of the 3D structure of the genome in the nucleus. The 5th International 3D Genomics Workshop 2018 was held at the International Academic Center of Huazhong Agricultural University on the 13th-14th of October 2018. It attracted >150 international and local participants, including leading researchers in the field of the 3D genomics and editors from top journals. The main topic of the conference was the research achievements newly published or unpublished on the 3D genome area. The invited speakers shared their works on the topic of the new detection technologies on the 3D genome, the advanced computational analysis algorithms or suites, the nucleus microimaging technique, the simulation modeling method, the application on the biological research in different species (human, animals, plants, microorganisms, etc.) and the applications of 3D genome on medicine and agriculture. The workshop provided a forum to discuss the latest scientific news and ideas from the field of 3D genome research on various aspects of interesting topics.

Abstract:Many efforts exist to design and implement approaches and tools for data capture, integration and analysis in the life sciences. Challenges are not only the heterogeneity, size and distribution of information sources, but also the danger of producing too many solutions for the same problem. Methodological, technological, infrastructural and social aspects appear to be essential for the development of a new generation of best practices and tools. In this paper, we analyse and discuss these aspects from different perspectives, by extending some of the ideas that arose during the NETTAB 2012 Workshop, making reference especially to the European context. First, relevance of using data and software models for the management and analysis of biological data is stressed. Second, some of the most relevant community achievements of the recent years, which should be taken as a starting point for future efforts in this research domain, are presented. Third, some of the main outstanding issues, challenges and trends are analysed. The challenges related to the tendency to fund and create large scale international research infrastructures and public-private partnerships in order to address the complex challenges of data intensive science are especially discussed. The needs and opportunities of Genomic Computing (the integration, search and display of genomic information at a very specific level, e.g. at the level of a single DNA region) are then considered. In the current data and network-driven era, social aspects can become crucial bottlenecks. How these may best be tackled to unleash the technical abilities for effective data integration and validation efforts is then discussed. Especially the apparent lack of incentives for already overwhelmed researchers appears to be a limitation for sharing information and knowledge with other scientists. We point out as well how the bioinformatics market is growing at an unprecedented speed due to the impact that new powerful in silico analysis promises to have on better diagnosis, prognosis, drug discovery and treatment, towards personalized medicine. An open business model for bioinformatics, which appears to be able to reduce undue duplication of efforts and support the increased reuse of valuable data sets, tools and platforms, is finally discussed.
