Abstract:In this review, we discuss the advances in understanding the reactivity of quinone methide (QM) intermediates and the reversibility of DNA alkylation by QMs in the past two decades. QMs react with strong nucleophiles of DNA under kinetic control but reversibly. The effective lifetime of QMs can be extended through repeated capture and release from DNA adducts. A QM-acridine conjugate DNA cross-linking agent remains dynamic and "migrates" among DNA strands through multiple strand exchange reactions until forming stable adducts irreversibly. Self-adducts of QM-biopolymer conjugates exhibit strong capability to alkylate complementary DNA strands in a sequence specific manner.
Oxidative quenching of quinone methide adducts reveals transient products of reversible alkylation in duplex DNA

Abstract:ortho-Quinone methides (ortho-QM) and para-quinone methides are generated by xenobiotic metabolism of numerous compounds including environmental toxins and therapeutic agents. These intermediates are highly electrophilic and have the potential to alkylate DNA. Assessing their genotoxicity can be difficult when all or some of their resulting adducts form reversibly. Stable adducts are most easily detected but are not necessarily the most prevalent products formed initially as DNA repair commences. Selective oxidation of ortho-QM-DNA adducts by bis[(trifluoroacetoxy)iodo]benzene (BTI) rapidly quenches their reversibility to prevent QM regeneration and allows for observation of the kinetic products. The resulting derivatives persist through standard enzymatic digestion, chromatography, and mass spectral analysis. The structural standards required for this approach have been synthesized and confirmed by two-dimensional NMR spectroscopy. The adducts of dA N(6), dG N1, dG N(2), and guanine N7 are converted to the expected para-quinol derivatives within 5 min after addition of BTI under aqueous conditions (pH 7). Concurrently, the adduct of dA N1 forms a spiro derivative comparable to that characterized previously after oxidation of the corresponding dC N3 adduct. By application of this oxidative quenching strategy, the dC N3 and dA N1 adducts have been identified as the dominant products formed by both single- and double-stranded DNA under initial conditions. As expected, however, these labile adducts dissipate within 24 h if not quenched with BTI. Still, the products favored by kinetics are responsible for inducing the first response to ortho-QM exposure in cells, and hence, they are also key to establishing the relationship between biological activity and molecular structure.

Abstract:A sustainable strategy for conjugating quinazolinone, a pharmaceutically active moiety, with an aromatic amine through an aliphatic spacer, starting from anthranilamide, glutaraldehyde, and aromatic amine through an intramolecular hydride transfer reaction catalyzed by HCl is described. The minor groove ctDNA binding property of one of the synthesized compounds using UV, PL and CD spectroscopy is evaluated. A facile intramolecular [1,5] hydride transfer reaction in a Dihydroquinazolin‐4(1H)‐one moiety synthesized from anthranilamide, glutaraldehyde, and aromatic amines is described in isopropanol medium in the presence of catalytic HCl. Based on that, we have designed a simple, efficient strategy for conjugating quinazolinone, a pharmaceutically active moiety, with an aromatic amine through an aliphatic spacer. The use of isopropanol as a reaction medium at RT and isolation of the product without rigorous column purification make the process a step ahead towards sustainability. One of the synthesized compounds was evaluated as a small molecule DNA binder. Detailed binding properties were investigated by the multispectroscopy methods.

Abstract:Quinones are potent genotoxic agents through generating reactive oxygen species or undergo covalent bonding to modify the nucleobases of DNA. The formation of DNA adducts is an early indication of cancer, as it may lead to gene mutation, thereby initiating tumor development. The present review aims to summarize different types of quinone-induced DNA damages and the corresponding DNA adducts. In addition to the considerably stable naphthoquinone and halobenzoquinones in the environment, quinones are also metabolically activated from estrogen, bisphenol A, ochratoxin A, polychlorinated biphenyls, benzo[a]pyrene and polybrominated diphenyl ethers, in which the inducement from these pollutants to produce DNA adducts were systematically discussed. Liquid chromatography-mass spectrometry (LC-MS)-based method with high accuracy and sensitivity for the detection of DNA adducts in mononucleotides, DNA duplexes, and biological samples was methodically summarized. It is believed that the presence of dione moiety in quinones is an imperative element that induce the formation of DNA adducts. The investigation on DNA adducts is helpful for understanding the generation, transformation, and repair of DNA damages, and for elucidating the underlying mechanism of carcinogenesis. This review provides a new perspective to assess the toxicological potential of quinones, and intends to put forward strategies of analyzing DNA adducts, which act as biomarkers, for indicating the potential health risks of multiDNA damages.

Abstract:Alkylation of p-quinones with allylic and benzylic esters is achieved by using a strong Lewis acid as the catalyst. This transformation likely follows an unusual redox chain mechanism. In this mechanism, quinone undergoes a sequence of reactions: it is reduced to hydroquinone (HQ), functionalized in a Lewis acid-catalyzed Friedel–Crafts alkylation, and then oxidized back to quinone. The last step is concurrent with the first step of a second quinone molecule, which is reduced to new HQ and functionalized, and thus propagates the redox chain reaction. The autoinitiation mechanism of the redox chain is not well understood, but additive HQ or Hantzsch ester can serve as effective initiators. Abstract:Quinone methides (QMs) are transient reactive species that can be efficiently generated from stable precursors under a variety of biocompatible conditions. Due to their electrophilic nature, QMs have been widely explored as cross-linking agents of DNA and proteins under physiological conditions. However, QMs also have a diene character and can irreversibly react via Diels-Alder reaction with electron-rich dienophiles. This particular reactivity has been recently exploited to label biomolecules with fluorophores in living cells. QMs are characterised by two unique properties that make them ideal candidates for chemical biology applications: i) they can be efficiently generated in situ from very stable precursors by means of bio-orthogonal protocols ii) they are reversible cross-linking agents, making them suitable for "catch and release" target-enrichment experiments. Nevertheless, there are only few examples reported to date that truly take advantage of QMs unique chemistry in the context of chemical-biology assay development. In this review, we will examine the most relevant examples that illustrate the benefit of using QMs for chemical biology purposes and we will anticipate novel approaches to further their applications in biologically relevant contexts.
Photoinduced in situ generation of DNA-targeting ligands: DNA-binding and DNA-photodamaging properties of benzo[c]quinolizinium ions

Abstract:The photoreactions of selected styrylpyridine derivatives to the corresponding benzo[ c ]quinolizinium ions are described. It is shown that these reactions are more efficient in aqueous solution (97–44%) than in organic solvents (78–20% in MeCN). The quinolizinium derivatives bind to DNA by intercalation with binding constants of 6–11 × 10 4 M −1 , as shown by photometric and fluorimetric titrations as well as by CD- and LD-spectroscopic analyses. These ligand–DNA complexes can also be established in situ upon irradiation of the styrylpyridines and formation of the intercalator directly in the presence of DNA. In addition to the DNA-binding properties, the tested benzo[ c ]quinolizinium derivatives also operate as photosensitizers, which induce DNA damage at relative low concentrations and short irradiation times, even under anaerobic conditions. Investigations of the mechanism of the DNA damage revealed the involvement of intermediate hydroxyl radicals and C-centered radicals. Abstract:Site‐specific DNA labeling, cross‐linking, and pull‐down enrichment of DNA epigenetic modification have been achieved by photocatalytic on‐DNA aldehyde allylation. Comprehensive Summary Enhancing the DNA toolbox with innovative photochemical reactions is pivotal for advancing nucleic acid‐based technologies. Aldehyde groups, versatile bioorthogonal handles for imine formation under acidic conditions, are particularly valuable due to their roles in nucleic acid epigenetics. Here, we present the first photocatalytic on‐DNA aldehyde allylation, enabling precise DNA functionalization under mild, neutral aqueous conditions. Our approach utilizes a photocatalytic polarity‐reversal reaction between DNA‐conjugated benzaldehydes and allyl sulfones. This reaction demonstrates exceptional chemoselectivity while preserving DNA integrity. By varying allyl sulfones, we achieve site‐specific labeling of non‐native DNA with the aldehyde group and cross‐linking with DNA‐bearing allyl sulfones. Furthermore, our method facilitates selective labeling and pull‐down enrichment of 5‐formylpyrimidine nucleotides among complex cellular DNA. This photocatalytic on‐DNA aldehyde transformation expands the limited bioorthogonal photochemical toolboxes, providing novel avenues for functionalizing both non‐native and native aldehyde modifications on DNA.

Abstract:Conversion of quinoline C-H bonds to C-C bonds is essential for obtaining the enormous array of derivatives required for pharmaceutical and agrochemical development. Despite over a century of synthetic efforts, the direct alkylation and alkenylation at C3-H positions in a wide array of quinoline precursors remain predominantly challenging and elusive. This report outlines the first successful quinoline C3-H alkylation and alkenylation reactions, exhibiting exceptional regio- and stereoselectivity, all achieved under redox-neutral and transition-metal-free conditions. The method involves a three-step, one-pot or two-pot sequence, including 1,4-dearomative addition, functionalization at C3-, elimination or transalkylation to produce 3-alkylated /alkenylated quinolines. The presence of a carbonyl group in these products allows for further synthetic manipulations, enabling the production of cyanides, amides, amines, or simple alkyl derivatives.

Abstract:A mild and convenient method for cobalt and DES‐catalysed one‐pot sequential synthesis of alkenylated quinazolines from benzhydrol has been developed. The reactions involve the formation of C−C and C−N bonds to achieve the targeted compounds. Furthermore, the synthetic utility and photophysical properties of the synthesized compounds have been investigated. The synthesized compound 4 h has acted as a security ink in acidic conditions. Quinazolines are biologically potent heterocyclic compounds; however, their synthesis poses high challenges. In this present study, we have developed an inexpensive cobalt metal‐catalyzed acceptorless dehydrogenative pathway for the sequential synthesis of alkenylated quinazolines from benzhydrol via dehydrogenation, cyclization, and subsequent dehydrogenative sp3 C−H functionalization. This transformation holds potential owing to its commercially available key starting materials, good functional tolerance, moderate reaction conditions, environmental friendliness, and applicability for gram‐scale synthesis. Furthermore, the synthetic utility of the synthesized derivatives has been explored through various reactions, including reduction, halogenation, methoxylation, Michael addition, and spiro cyclization. Additionally, the photophysical properties indicate that the nitrogen atom of the synthesized derivatives readily undergoes a reversible protonation, leading to significant changes in colour. This characteristic presents an opportunity for the creation of pH sensors with colourimetric capabilities.

Enantioselectively generating imidazolone dIz by the chiral DNA intercalating and "light-switching" Ru(II) polypyridyl complex via a novel flash-quench method

Abstract:The 2-aminoimidazolone is a major and ubiquitous in vitro product of guanine oxidation. The flash-quench method, combining spectroscopy and product analysis, offers a novel and tunable approach to study guanine oxidation on double helical DNA. Herein we found that imidazolone dIz (2-amino-5-[(2-deoxy-β-D-erythro-pentofuranosyl)amino]-4H-imidazole-4-one) and dZ (2,2-diamino-5-[2-deoxy-β-D-erythro-pentofuranosyl)amino]-5(2H)-oxazolone) were the major oxidation products of double-strand DNA from the visible-light irradiation of the well-known DNA intercalating and light-switching Ru(OP)2dppz2+ (OP = 1,10-phenanthroline, dppz = dipyrido [3,2-a:2',3'-c]phenazine) in the presence of a typical quencher methyl viologen (MV2+). Using ESR spin-trapping method, the radical intermediate MV•+ with typical hyperfine pattern was detected which indicated the successful formation of the corresponding Ru3+ intercalated oxidant. The formation of dIz and dZ decreased markedly with the addition of nitrotetrazolium blue chloride (NBT), a typical O2•- reactant. With a more specific and highly sensitive O2•- probe CT02-H, its ESR signal decayed rapidly in the presence of Ru(OP)2dppz2+ and MV2+, suggesting that O2•- was indeed produced. More interestingly, enantio-selective generation of oxidation products from dsDNA was observed with the two chiral forms of Ru(OP)2dppz2+. This represents the first report that the flash-quench technique with MV2+ as the quencher can oxidize dsDNA effectively to form dIz and dZ via the Ru3+/O2•- mediated mechanism. Our new findings provide a novel method to generate two radicals simultaneously, G (-H)• and O2•-, in close proximity to one another in dsDNA.

Abstract:The para-quinone methides (p-QMs) are activated by Lewis acid and then attacked by diazo compounds. The following rearrangement leads to nitrogen gas extrusion and C-C double bond formation to constitute a metathesis reaction process. Therefore, the diazoester is transformed into tetrasubstituted alkenes, whereas the diazo-oxindole delivers the quinolinone products. Furthermore, the 13C-labeling experiments were also conducted to elucidate a possible mechanism.
Reversible Photoregulation of DNA Hybridization/Dissociation and Potential Applications

Abstract:With the interaction between photoresponsive molecules and DNA, the reversible switching-modes of DNA hybridization and dissociation were realized by photo irradiation, which would become a new generation of DNA materials for nano-architecture and nano-actuation. We briefly review the recently developed methods to photo-regulate DNA hybridization and dissociation, their switching efficiencies, and their operation/service conditions. Compared with other intercalating and inserting functionalities, inserting wedge type azobenzene by acyclic linker into the DNA backbone is considered as the most favorite approach for potential applications. Interesting application works based on the azobenzene tethered DNA materials in nanotechnology and biotechnology are introduced. In conclusion, an outlook regarding these photo-functional DNA materials and their potential applications is given.

Abstract:An efficient nickel‐catalyzed sequential one‐pot strategy for the synthesis of coumarin‐appended quinolines and bis‐quinolines has been developed under mild reaction conditions in moderate to good yields (up to 84%) via dehydrogenative Friedlander annulation followed by C(sp3)‐H functionalization. The utilization of cheap and readily available starting materials, environmentally friendly solvents, and simple operating procedures are the attractive attributes of this method. Additionally, the photophysical properties of the synthesized derivatives were explored utilizing UV‐vis absorption and fluorescence emission studies. Furthermore, the large‐scale synthesis and the synthetic utility of the derivatives highlight the potential applicability of this strategy in synthetic organic chemistry. Moreover, A plausible reaction mechanism is supported by the control experiments and reaction monitoring by 1H NMR analysis.

Abstract:This work described a novel "functional hybrid" design for bis-tetrahydroisoquinoline (bis-THIQ) analogues as potential DNA alkylation agents by replacing the labile C21-carbinolamine on the bis-THIQ skeleton of ET-743 with a chemically stable cyclic N,O-aminal functionality. In vitro anti-proliferation evaluation has proven that it is a successful approach to deliver new bis-THIQ analogues with common cytotoxicities, among which several exhibited sub-micromolar-range IC50 against the proliferation of human cancer cell lines A549, HepG2, and MDA-MB-231, respectively.

Abstract:DNA methylation, as exemplified by cytosine-C5 methylation in mammals and adenine-N6 methylation in bacteria, is a crucial epigenetic mechanism driving numerous vital biological processes. Developing non-nucleoside inhibitors to cause DNA hypomethylation is a high priority, in order to treat a variety of significant medical conditions without the toxicities associated with existing cytidine-based hypomethylating agents. In this study, we have characterized fifteen quinoline-based analogs. Notably, compounds with additions like a methylamine ( ) or methylpiperazine ( ) demonstrate similar low micromolar inhibitory potency against both human DNMT1 (which generates C5-methylcytosine) and CamA (which generates N6-methyladenine). Structurally, compounds and specifically intercalate into CamA-bound DNA via the minor groove, adjacent to the target adenine, leading to a substantial conformational shift that moves the catalytic domain away from the DNA. This study adds to the limited examples of DNA methyltransferases being inhibited by non-nucleotide compounds through DNA intercalation, following the discovery of dicyanopyridine-based inhibitors for DNMT1. Furthermore, our study shows that some of these quinoline-based analogs inhibit other enzymes that act on DNA, such as polymerases and base excision repair glycosylases. Finally, in cancer cells compound elicits DNA damage response via p53 activation.
