Kinetic or Dynamic Control on a Bifurcating Potential Energy Surface? an Experimental and DFT Study of Gold-Catalyzed Ring Expansion and Spirocyclization of 2-Propargyl-β-tetrahydrocarbolines.

Abstract:In classical transition state theory, a transition state is connected to its reactant(s) and product(s). Recently, chemists found that reaction pathways may bifurcate after a transition state, leading to two or more sets of products. The product distribution for such a reaction containing a bifurcating potential energy surface (bPES) is usually determined by the shape of the bPES and dynamic factors. However, if the bPES leads to two intermediates (other than two products), which then undergo further transformations to give different final products, what factors control the selectivity is still not fully examined. This missing link in transition state theory is founded in the present study. Aiming to develop new methods for the synthesis of azocinoindole derivatives, we found that 2-propargyl-β-tetrahydrocarbolines can undergo ring expansion and spirocyclization under gold catalysis. DFT study revealed that the reaction starts with the intramolecular cyclization of the gold-activated 2-propargyl-β-tetrahydrocarboline with a bPES. The cyclization intermediates can not only interconvert into each other via a [1,5]-alkenyl shift, but also undergo ring expansion (through fragmentation/protodeauration mechanism) or spirocyclization (through deprotonation/protodeauration mechanism). Detailed analysis of the complex PESs for substrates with different substituents indicated that the reaction selectivity is under dynamic control if the interconversion of the intermediates is slower than the ring expansion and spirocyclization processes. Otherwise, the chemical outcome is under typical kinetic control and determined by the relative preference of ring expansion versus spirocyclization pathways. The present study may enrich chemist's understanding of the determinants for selectivities on bPESs.
Entropic Path Sampling: Computational Protocol to Evaluate Entropic Profile along a Reaction Path

Abstract:Fleeting intermediates constitute dynamically stepwise mechanisms. They have been characterized in molecular dynamics trajectories, but whether these intermediates form a free energy minimum to become entropic intermediates remains elusively defined. We developed a computational protocol known as entropic path sampling to evaluate the entropic variation of reacting species along a reaction path based on an ensemble of trajectories. Using cyclopentadiene dimerization as a model reaction, we observed an entropy maximum along the reaction path which originates from an enhanced conformational flexibility as the reacting species enter into a flat energy region. As the reacting species further approach product formation, unfavorable entropic restriction fails to offset the potential energy drop, resulting in no free energy minimum along the post-TS pathway. Our results show that cyclopentadiene dimerization involves an entropy maximum that leads to dynamic intermediates with elongated lifetimes, but the reaction does not involve entropic intermediates.
The Dynamical Significance of Valley-Ridge Inflection Points

Abstract:In this paper we demonstrate that valley-ridge inflection (VRI) points of a potential energy surface (PES) have a dynamical influence on the fate of trajectories of the underlying Hamiltonian system. These points have attracted the attention of chemists in the past decades when studying selectivity problems in organic chemical reactions whose energy landscape exhibits a post-transition-state bifurcation in the region between two sequential saddles without an intervening energy minimum. To address the dynamical significance of valley-ridge inflection points, we construct a symmetric potential energy function that allows us to move the location of the VRI point while keeping the locations and energies of the critical points fixed. In this setup, we carry out a parametric study of the dynamical behavior of ensembles of trajectories in terms of the energy of the chemical system and the position of the VRI point. Our analysis reveals that the location of the VRI point controls the fraction of trajectories that recross the high energy saddle region of the PES without entering either of the potential wells that are separated by the low energy saddle.

Abstract:To predict the chemical activity of new matter is an ultimate goal in chemistry. The identification of reaction pathways using modern quantum mechanics calculations, however, often requires a high demand in computational power and good chemical intuition on the reaction. Here, a new reaction path searching method is developed by combining our recently developed transition state (TS) location method, namely, the constrained Broyden dimer method, with a basin-filling method via bias potentials, which allows the system to walk out from the energy traps at a given reaction direction. In the new method, the reaction path searching starts from an initial state without the need for preguessing the TS-like or final state structure and can proceed iteratively to the final state by locating all related TSs and intermediates. In each elementary reaction step, a reaction direction, such as a bond breaking, needs to be specified, the information of which is refined and preserved as a normal mode through biased dimer rotation. The method is tested successfully on the Baker reaction system (50 elementary reactions) with good efficiency and stability and is also applied to the potential energy surface exploration of multistep reaction processes in the gas phase and on the surface. The new method can be applied for the computational screening of new catalytic materials with a minimum requirement of chemical intuition.

Abstract:The idea of a Potential Energy Surface (PES) forms the basis of almost all accounts of the mechanisms of chemical reactions, and much of theoretical molecular spectroscopy. It is assumed that, in principle, the PES can be calculated by means of clamped-nuclei electronic structure calculations based upon the Schrödinger Coulomb Hamiltonian. This article is devoted to a discussion of the origin of the idea, its development in the context of the Old Quantum Theory, and its present status in the quantum mechanics of molecules. It is argued that its present status must be regarded as uncertain.

Abstract:In this paper we present computational techniques to investigate the solutions of two-component, nonlinear reaction-diffusion (RD) systems on arbitrary surfaces. We build on standard techniques for linear and nonlinear analysis of RD systems, and extend them to operate on large-scale meshes for arbitrary surfaces. In particular, we use spectral techniques for a linear stability analysis to characterize and directly compose patterns emerging from homogeneities. We develop an implementation using surface finite element methods and a numerical eigenanalysis of the Laplace-Beltrami operator on surface meshes. In addition, we describe a technique to explore solutions of the nonlinear RD equations using numerical continuation. Here, we present a multiresolution approach that allows us to trace solution branches of the nonlinear equations efficiently even for large-scale meshes. Finally, we demonstrate the working of our framework for two RD systems with applications in biological pattern formation: a Brusselator model that has been used to model pattern development on growing plant tips, and a chemotactic model for the formation of skin pigmentation patterns. While these models have been used previously on simple geometries, our framework allows us to study the impact of arbitrary geometries on emerging patterns.

Abstract:Probing reaction potential energy surfaces is crucial for understanding chemical reaction dynamics and kinetics. The fundamental importance of the potential energy surface in understanding chemical reactivity was pointed out in the pioneering paper by Eyring and Polanyi in 1931 [1]. Accurate potential energy surfaces, however, are difficult to obtain. In the last few decades, more accurate quantum chemistry methods to calculate potential energy surfaces became available. In addition, quantum dynamics methods were also developed and allow us to study simple chemical reactions from first principles. Furthermore, modern crossed molecular beams studies provide an excellent testing ground for developing an accurate physical picture of elementary chemical reactions, through interplay between theory and experiment. In this paper, we review recent developments in the study of reaction dynamics of elementary chemical reactions through combined experimental and theoretical efforts. We will provide two examples to demonstrate the importance of accurate potential energy surfaces in understanding the essentials of reaction dynamics. One is the simplest chemical reaction: the H + H-2 reaction, the other is the benchmark system for chemical reaction resonance: the F + H-2 reaction. Through these studies, dynamics of chemical reactions can be understood at the most fundamental level.

Abstract:There has been great progress in the development of potential energy surfaces (PESs) and quantum dynamics calculations in the gas phase. The establishment of a fitting procedure for highly accurate PESs and new developments in quantum reactive scattering on reliable PESs allow accurate characterization of reaction dynamics beyond triatomic systems. This review will give the recent development in our group in constructing ab initio PESs based on neural networks and the time-dependent wave packet calculations for bimolecular reactions beyond three atoms. Bimolecular reactions of current interest to the community, namely, OH + H2, H + H2O, OH + CO, H + CH4, and Cl + CH4, are focused on. Quantum mechanical characterization of these reactions uncovers interesting dynamical phenomena with an unprecedented level of sophistication and has greatly advanced our understanding of polyatomic reaction dynamics.

Abstract:This paper studies the Lengyel–Epstein chemical reaction system with nonlinear functional response and no-flux boundary conditions. We first investigate the existence of steady-state bifurcation solutions of the system. Then, the stability of bifurcation solutions is analyzed. Meanwhile, some spatial patterns induced by steady-state bifurcation are simulated numerically and depicted graphically. It is well known that the classical bifurcation theory in nonlinear dynamical systems is based on simple eigenvalues. However, this is not always the case. Sometimes, the kernel of an objective operator is of two or more dimensions. For such cases, there is no existing theory to deal with them. In this paper, by using the space decomposition technique and implicit function theorem, we analyze the bifurcation phenomenon of the system in the case of a two-dimensional kernel of some certain objective operator. The results show that the chemical reaction between activator iodide and inhibitor chlorite can proceed stably under certain conditions.

Abstract:In addition to its vital significance in combustion and atmospheric chemistry, the reaction between H' and HO2 on the ground triplet state represents a prototype with multiple product channels, including H2 + O2, OH + OH, O + H2O, and H + H'O2. In this work, a full-dimensional accurate potential energy surface (PES) for the title reaction was developed to provide reliable descriptions for all dynamically relevant regions. Using this PES, we adopted the quasi-classical trajectory approach to study the corresponding reaction dynamics, including the reactivity of each product channel and the associated product branching ratio, the product energy distributions, product angular distributions, and associated microscopic mechanisms. For representing distributions of the product energies, such as product translational energy as well as product rotational and vibrational energies, both the traditional histogram and the kernel density estimation (KDE) methods were used and compared. It seems that the features of the resulting distributions in this work are very similar to each other among different methods. The KDE method is suggested for statistics, particularly for those populations with small oscillations in the histogram plot.

Abstract:We survey the recent advances in theoretical understanding of quantum state resolved dynamics, using the title reactions as examples. It is shown that the progress was made possible by major developments in two areas. First, an accurate analytical representation of many high-level ab initio points over a large configuration space can now be made with high fidelity and the necessary permutation symmetry. The resulting full-dimensional global potential energy surfaces enable dynamical calculations using either quasi-classical trajectory or more importantly quantum mechanical methods. The second advance is the development of accurate and efficient quantum dynamical methods, which are necessary for providing a reliable treatment of quantum effects in reaction dynamics such as tunneling, resonances, and zero-point energy. The powerful combination of the two advances has allowed us to achieve a quantitatively accurate characterization of the reaction dynamics, which unveiled rich dynamical features such as steric steering, strong mode specificity, and bond selectivity. The dependence of reactivity on reactant modes can be rationalized by the recently proposed sudden vector projection model, which attributes the mode specificity and bond selectivity to the coupling of reactant modes with the reaction coordinate at the relevant transition state. The deeper insights provided by these theoretical studies have advanced our understanding of reaction dynamics to a new level.
A Potential Energy Surface Construction Scheme For Accurate Reaction Rate Calculations: General Approach And A Test For The H+Ch4 -> H-2+Ch3 Reaction

Abstract:An approach for the construction of accurate potential energy surfaces for reaction rate calculations is presented. It employs Shepard interpolation with reference points randomly selected from range of geometries relevant for the reaction rate. Quantum dynamics calculations, which use the multiconfigurational time-dependent Hartree approach and flux correlation functions to obtain thermal rate constants, monitor the convergence of the potential energy surface with increasing number of reference points. As a test of the approach, the H + CH4 --> H-2 + CH3 reaction is studied and the analytic Jordan-Gilbert potential energy surface is reproduced by the interpolation scheme. About 40 reference points are required in the interpolation to obtain a converged interpolated surface which reproduces the thermal rate constants with errors smaller than 20%. Abstract:In this paper, the stereodynamics of Li + DF → Li F + D reaction is investigated by the quasi-classical trajectory（QCT）method on the2 A potential energy surface（PES） at a relatively low collision energy of 8.76 kcal/mol. The scalar properties of the title reaction such as reaction probability and cross section are studied with vibrational quantum number of v = 1–6. The product angular distributions P（θr） and P（φr） are presented in the same vibrational level range. Moreover, two polarization-dependent generalized differential cross sections（PDDCSs）, i.e., the PDDCS00 and PDDCS22+are calculated as well. These stereodynamical results demonstrate sensitive behaviors to the vibrational quantum numbers.
Full-dimensional Global Potential Energy Surfaces Describing Abstraction and Exchange for the H + H2S Reaction.

Abstract:For the H + H2S system, ∼34 000 data points are sampled over a large configuration space including both abstraction and exchange channels, and calculated at the level of explicitly correlated unrestricted coupled cluster method with singles, doubles, and perturbative triples excitations with the augmented correlation-consistent polarized triple zeta basis set (UCCSD(T)-F12a/aug-cc-pVTZ). The data set was fit using the newly proposed permutation invariant polynomial-neural network (PIP-NN) method with three different vectors as the input: two redundant sets of PIPs, one with the maximum order four (PES-I) and one with the maximum order three (PES-II), and nine non-redundant PIPs (PES-III). All these PESs show small fitting errors and essentially the same performance in representing the title system. Various kinetics and dynamical properties are calculated using the tunneling corrected transition state theory and quasi-classical trajectory, and compared with available experimental results. At a collision energy of 10 kcal/mol, both the H2 and SH products are found to be internally cold, with ∼20% of H2 at its first vibrational excited state, while SH is essentially a spectator. The angular distributions of the products are mainly in backward with considerable contributions from sideway direction. In addition, analytical partial derivatives of any PIP-NN PES with respect to the coordinates of atoms are derived by making use of the monomial symmetrization algorithm [Z. Xie and J. M. Bowman, J. Chem. Theory Comput. 6, 26-34 (2010)]. It can not only accelerate the evaluation of the derivatives, but also improve the energy convergence significantly.
Full-Dimensional Quantum Dynamics Study Of The H-2 + C2h -> H + C2h2 Reaction On An Ab Initio Potential Energy Surface

Abstract:This work performs a time-dependent wavepacket study of the H-2 + C2H -> H + C2H2 reaction on a new ab initio potential energy surface (PES). The PES is constructed using neural network method based on 68 478 geometries with energies calculated at UCCSD(T)-F12a/aug-cc-pVTZ level and covers H-2 + C2H <-> H + C2H2, H + C2H2 -> HCCH2, and HCCH2 radial isomerization reaction regions. The reaction dynamics of H-2 + C2H -> H + C2H2 are investigated using full-dimensional quantum dynamics method. The initial-state selected reaction probabilities are calculated for reactants in eight vibrational states. The calculated results showed that the H-2 vibrational excitation predominantly enhances the reactivity while the excitation of bending mode of C2H slightly inhibits the reaction. The excitations of two stretching modes of C2H molecule have negligible effect on the reactivity. The integral cross section is calculated with J-shift approximation and the mode selectivity in this reaction is discussed. The rate constants over 200-2000 K are calculated and agree well with the experimental measured values. Published by AIP Publishing.
Enhanced Sampling for Free Energy Profiles with Post-Transition-State Bifurcations

Abstract:We present a method to explore the free energy landscapes of chemical reactions with post-transition-state bifurcations using an enhanced sampling method based on well-tempered metadynamics. Obviating the need for computationally expensive DFT-level ab initio molecular dynamics simulations, we obtain accurate energetics by utilizing a free energy perturbation scheme and deep learning estimator for the single-point energies of substrate configurations. Using a pair of easily interpretable collective variables, we present a quantitative free energy surface that is compatible with harmonic transition state theory calculations and in which the bifurcations are clearly visible. We demonstrate our approach with the example of the SpnF-catalyzed Diels-Alder reaction, a cycloaddition reaction in which post-transition-state bifurcation leads to the [4+2] as well as the [6+4] cycloadduct. We obtain the free energy landscapes for different stereochemical reaction pathways and characterize the mechanistic continuum between relevant reaction channels without explicitly searching for the pertinent transition state structures.

Pattern formation of bulk-surface reaction-diffusion systems in a ball

Abstract:Weakly nonlinear amplitude equations are derived for the onset of spatially extended patterns on a general class of $n$-component bulk-surface reaction-diffusion systems in a ball, under the assumption of linear kinetics in the bulk. Linear analysis shows conditions under which various pattern modes can become unstable to either generalised pitchfork or transcritical bifurcations depending on the parity of the spatial wavenumber. Weakly nonlinear analysis is used to derive general expressions for the multi-component amplitude equations of different patterned states. These reduced-order systems are found to agree with prior normal forms for pattern formation bifurcations with $O(3)$ symmetry and provide information on the stability of bifurcating patterns of different symmetry types. The analysis is complemented with numerical results using a dedicated finite-element method. The theory is illustrated in two examples; a bulk-surface version of the Brusselator, and a four-component cell-polarity model.

Abstract:In the present work we have developed for the first time an analytical full-dimensional potential energy surface, PES-2024, describing the polyatomic OH + CH3SH gas-phase reaction. This reaction presents some intrinsic difficulties, such as 18 degrees of freedom, two reactive channels and the presence of intermediate complexes in the entrance and exit channels. In the valence bond-molecular mechanics, VB-MM, framework, we have developed this potential based on a reduced number of high-level ab initio calculations, the input data. The new PES has been subjected to a series of stringent tests. PES-2024 simultaneously describes the two reaction paths, hydrogen abstraction from the methyl group (R1 path) and from the thiol group (R2 path) forming the water molecule, and reasonably describing the topology of the reaction: high exothermicities, low barriers and the presence of intermediate complexes. Based on this surface, quasi-classical trajectory calculations (QCT) were performed at room temperature, with special emphasis on the H2O(v1,v2,v3) product stretching and bending vibrational excitations, and the results compared with the experimental evidence. The available energy was mostly deposited as water vibrational energy, 49%, simulating the experimental evidence. Agreement with experiments of these detailed state-to-state results lend confidence to the new surface.
