Abstract:The present research investigates the double-chain deoxyribonucleic acid model, which is important for the transfer and retention of genetic material in biological domains. This model is composed of two lengthy uniformly elastic filaments, that stand in for a pair of polynucleotide chains of the deoxyribonucleic acid molecule joined by hydrogen bonds among the bottom combination, demonstrating the hydrogen bonds formed within the chain's base pairs. The modified extended Fan sub equation method effectively used to explain the exact travelling wave solutions for the double-chain deoxyribonucleic acid model. Compared to the earlier, now in use methods, the previously described modified extended Fan sub equation method provide more innovative, comprehensive solutions and are relatively straightforward to implement. This method transforms a non-linear partial differential equation into an ODE by using a travelling wave transformation. Additionally, the study yields both single and mixed non-degenerate Jacobi elliptic function type solutions. The complexiton, kink wave, dark or anti-bell, V, anti-Z and singular wave shapes soliton solutions are a few of the creative solutions that have been constructed utilizing modified extended Fan sub equation method that can offer details on the transversal and longitudinal moves inside the DNA helix by freely chosen parameters. Solitons propagate at a consistent rate and retain their original shape. They are widely used in nonlinear models and can be found everywhere in nature. To help in understanding the physical significance of the double-chain deoxyribonucleic acid model, several solutions are shown with graphics in the form of contour, 2D and 3D graphs using computer software Mathematica 13.2. All of the requisite constraint factors that are required for the completed solutions to exist appear to be met. Therefore, our method of strengthening symbolic computations offers a powerful and effective mathematical tool for resolving various moderate nonlinear wave problems. The findings demonstrate the system's potentially very rich precise wave forms with biological significance. The fundamentals of double-chain deoxyribonucleic acid model diffusion and processing are demonstrated by this work, which marks a substantial development in our knowledge of double-chain deoxyribonucleic acid model movements.

Abstract:We investigate the mechanics ofa new double chain-model of DNA. The model consists of two long elastic homogeneous strands (or rods), which represent two polynucleotide chains of the DNA molecule, connected with each other by an elastic membrane (or some linear springs) representing the hydrogen bonds between the base pairs of the two chains. The nonlinear dynamical equations are derived and some solitary wave solutions are discussed. By the way, our model can be regarded as the mechanical model of cubic nonlinear Klein–Gordon equation and -field equation.
Efficient Chain Moves for Monte Carlo Simulations of A Wormlike Dna Model: Excluded Volume, Supercoils, Site Juxtapositions, Knots, and Comparisons with Random-Flight and Lattice Models

Abstract:We develop two classes of Monte Carlo moves for efficient sampling of wormlike DNA chains that can have significant degrees of supercoiling, a conformational feature that is key to many aspects of biological function including replication, transcription, and recombination. One class of moves entails reversing the coordinates of a segment of the chain along one, two, or three axes of an appropriately chosen local frame of reference. These transformations may be viewed as a generalization, to the continuum, of the Madras-Orlitsky-Shepp algorithm for cubic lattices. Another class of moves, termed T-+/- 2, allows for interconversions between chains with different lengths by adding or subtracting two beads (monomer units) to or from the chain. Length-changing moves are generally useful for conformational sampling with a given site juxtaposition, as has been shown in previous lattice studies. Here, the continuum T-+/- 2 moves are designed to enhance their acceptance rate in supercoiled conformations. We apply these moves to a wormlike model in which excluded volume is accounted for by a bond-bond repulsion term. The computed autocorrelation functions for the relaxation of bond length, bond angle, writhe, and branch number indicate that the new moves lead to significantly more efficient sampling than conventional bead displacements and crankshaft rotations. A close correspondence is found in the equilibrium ensemble between the map of writhe computed for pair of chain segments and the map of site juxtapositions or self-contacts. To evaluate the more coarse-grained freely jointed chain (random-flight) and cubic lattice models that are commonly used in DNA investigations, twisting (torsional) potentials are introduced into these models. Conformational properties for a given superhelical density sigma may then be sampled by computing the writhe and using White's formula to relate the degree of twisting to,writhe and or. Extensive comparisons of contact patterns and knot probabilities of the more coarse-grained models with the wormlike model show that the behaviors of the random-flight model are similar to that of DNA molecules in a solution environment with high ionic strengths, whereas the behaviors of the cubic lattice model with excluded volume are akin to that of DNA molecules under low ionic strengths. Abstract:Two models for energy and charge transport and storage in biomolecules are considered. A model based on the discrete nonlinear Schrodinger equation with long-range dispersive interactions (LRI's) between base pairs of DNA is offered for the description of nonlinear dynamics of the DNA molecule. We show that LRI's are responsible for the existence of an interval of bistability where two stable stationary states, a narrow, pinned state and a broad, mobile state, coexist at each value of the total energy. The possibility of controlled switching between pinned and mobile states is demonstrated. The mechanism could be important for controlling energy storage and transport in DNA molecules. Another model is offered for the description of nonlinear excitations in proteins and other anharmonic biomolecules. We show that in the highly anharmonic systems a bound state of Davydov and Boussinesq solitons can exist.

Abstract:Coarse-grained, self-contained polymer models are powerful tools in the study of protein folding. They are also essential to assess predictions from less rigorous theoretical approaches that lack an explicit-chain representation. Here we review advances in coarse-grained modeling of cooperative protein folding, noting in particular that the Levinthal paradox was raised in response to the experimental discovery of two-state-like folding in the late 1960s, rather than to the problem of conformational search per se. Comparisons between theory and experiment indicate a prominent role of desolvation barriers in cooperative folding, which likely emerges generally from a coupling between local conformational preferences and nonlocal packing interactions. Many of these principles have been elucidated by native-centric models, wherein nonnative interactions may be treated perturbatively. We discuss these developments as well as recent applications of coarse-grained chain modeling to knotted proteins and to intrinsically disordered proteins.

Abstract:Thermodynamically, perfect DNA hybridization can be formed between probes and their corresponding targets due to the favorable energy. However, this is not the case dynamically. Here, we use molecular dynamics (MD) simulations based on the oxDNA model to investigate the process of DNA microarray hybridization. In general, correlated hybrid DNA structures are formed, including one probe associated with several targets as well as one target hybrid with multiple probes leading to the target-mediated hybridization. The formation of these two types of correlated structures largely depends on the surface coverage of the DNA microarray. Moreover, DNA sequence, DNA length, and spacer length have an impact on the structural formation. Our findings shed light on the dynamics of DNA hybridization, which is important for the application of DNA microarray.

Abstract:The rapid progress in the field of molecular electronics has led to an increasing interest on DNA oligomers as possible components of electronic circuits at the nanoscale. For this, however, an understanding of charge transfer and transport mechanisms in this molecule is required. Experiments show that a large number of factors may influence the electronic properties of DNA. Though full first principle approaches are the ideal tool for a theoretical characterization of the structural and electronic properties of DNA, the structural complexity of this molecule make these methods of limited use. Consequently, model Hamiltonian approaches, which filter out single factors influencing charge propagation in the double helix are highly valuable. In this chapter, we give a review of different DNA models which are thought to capture the influence of some of these factors. We will specifically focus on static and dynamic disorder.

Intermediate coherent-incoherent charge transport: DNA as a case study

Abstract:We study an intermediate quantum coherent-incoherent charge transport mechanism in metal-molecule-metal junctions using Büttiker's probe technique. This tool allows us to include incoherent effects in a controlled manner, and thus to study situations in which partial decoherence affects charge transfer dynamics. Motivated by recent experiments on intermediate coherent-incoherent charge conduction in DNA molecules [L. Xiang {\it et al.}, Nature Chem. 7, 221-226 (2015)], we focus on two representative structures: alternating (GC)$_n$ and stacked G$_n$C$_n$ sequences; the latter structure is argued to support charge delocalization within G segments, and thus an intermediate coherent-incoherent conduction. We begin our analysis with a highly simplified 1-dimensional tight-binding model, while introducing environmental effects through Büttiker's probes. This minimal model allows us to gain fundamental understanding of transport mechanisms and derive analytic results for molecular resistance in different limits. We then use a more detailed ladder-model Hamiltonian to represent double-stranded DNA structures---with environmental effects captured by Büttiker's probes. We find that hopping conduction dominates in alternating sequences, while in stacked sequences charge delocalization (visualized directly through the electronic density matrix) supports significant resonant-ballistic charge dynamics reflected by an even-odd effect and a weak distance dependence for resistance. Our analysis illustrates that lessons learned from minimal models are helpful for interpreting charge dynamics in DNA.

Mechanisms of DNA Hybridization: Transition Path Analysis of a Simulation-Informed Markov Model

Abstract:Complementary DNA strands in solution reliably hybridize to form stable duplexes. We study the kinetics of the hybridization process and the mechanisms by which two initially isolated strands come together to form a stable double helix. We adopt a multi-step computational approach. First, we perform a large number of Brownian dynamics simulations of the hybridization process using the coarse-grained oxDNA2 model. Second, we use these simulations to construct a Markov State Model of DNA dynamics that uses a state decomposition based on the inter-strand hydrogen bonding pattern. Third, we take advantage of Transition Path Theory to obtain quantitative information about the thermodynamic and dynamic properties of the hybridization process. We find that while there is a large ensemble of possible hybridization pathways there is a single dominant mechanism in which an initial base pair forms close to either end of the nascent double helix, and the remaining bases pair sequentially in a zipper-like fashion. We also show that the number of formed base pairs by itself is insufficient to describe the transition state of the hybridization process.

Abstract:We investigate the localization property of an electron in the disordered two-chain system (ladder model) with long-range correlation as a simple model for electronic property in DNA sequence. The chains are constructed by repetition of the sugar-phosphate sites, and the inter-chain hopping at the sugar sites come from nucleotide pairs, i.e., $A-T$ or $G-C$ pairs. It has been found that some DNA sequences have long-range correlation. In this paper we use some actual DNA sequences such as bacteriophages of escherichia coli, human omosome 22 and histone protein as the correlated sequence for the interchain hopping at the sugar sites. We will present some numerical results for the Lyapunov exponent (inverse localization length) of the wave function in the cases in comparison to the results for artificial sequence generated by an asymmetric modified Bernoulli map. It is shown that the correlation and asymmetry of the sequence affect on the localization in both the artificial and real DNA sequences.

Abstract:Recent single-molecule measurements have revealed the DNA allostery in protein/DNA binding. MD simulations showed that this allosteric effect is associated with the deformation properties of DNA. In this study, we used MD simulations to further investigate the mechanism of DNA structural correlation, its dependence on DNA sequence, and the chemical modification of the bases. Besides a random sequence, poly d(AT) and poly d(GC) are also used as simpler model systems, which show the different bending and twisting flexibilities. The base-stacking interactions and the methyl group on the 5-carbon site of thymine causes local structures and flexibility to be very different for the two model systems, which further lead to obviously different tendencies of the conformational deformations, including the long-range allosteric effects.

Abstract:DNA carries the genetic information required for the synthesis of RNA and proteins and plays an important role in many processes of biological development. Understanding the three-dimensional (3D) structures and dynamics of DNA is crucial for understanding their biological functions and guiding the development of novel materials. In this review, we discuss the recent advancements in computer methods for studying DNA 3D structures. This includes molecular dynamics simulations to analyze DNA dynamics, flexibility, and ion binding. We also explore various coarse-grained models used for DNA structure prediction or folding, along with fragment assembly methods for constructing DNA 3D structures. Furthermore, we also discuss the advantages and disadvantages of these methods and highlight their differences.

Abstract:It is well known that the structural deformations (stressed states) of DNA molecule play a crucial role in its biological functions including gene expression. For instance, looping in DNA (often mediated by protein binding) is a crucial step in many gene regulatory mechanisms. We use the mechanical rod model of DNA molecules to simulate its structural interactions with proteins (enzymes) during gene expression. Our rod model can simulate the nonlinear dynamics of loop and supercoil formation in DNA on long length scales. The formulation accounts for the structural stiffness of the DNA strand, its intrinsic curvature, chiral (right-handed helical) construction and its physical interactions with the surrounding medium. The simulations of protein-mediated DNA looping illustrate how the mechanical properties of DNA may affect the chemical kinetics of DNA-protein interactions and thereby regulate gene expression.

Abstract:Quantum transport for DNA conduction has widely studied with interest in application as a candidate in making nanowires as well as interest in the scientific mechanism. In this paper, we review recent works with concerning the electronic states and the conduction/transfer in DNA polymers. We have mainly investigated the energy band structure and the correlation effects of localization property in the two- and three-chain systems (ladder model) with long-range correlation as a simple model for electronic property in a double strand of DNA by using the tight-binding model. In addition, we investigated the localization properties of electronic states in several actual DNA sequences such as bacteriophages of Escherichia coli, human-chromosome 22, compared with those of the artificial disordered sequences with correlation. The charge transfer properties for poly(dA)-poly(dT) and poly(dG)-poly(dC) DNA polymers are also presented in terms of localization lengths within the frameworks of the polaron models due to the coupling between the charge carriers and the lattice vibrations of the double strand of DNA.

Abstract:We employ two Tight-Binding (TB) approaches to study the electronic structure and hole or electron transfer in B-DNA monomer polymers and dimer polymers made up of $N$ monomers (base pairs): (I) at the base-pair level, using the on-site energies of base pairs and the hopping integrals between successive base pairs, i.e., a wire model and (II) at the single-base level, using the on-site energies of the bases and the hopping integrals between neighboring bases, i.e., an \textit{extended} ladder model since we also include diagonal hoppings. We solve a system of $MD$ ("matrix dimension") coupled equations [(I) $MD$ = $N$, (II) $MD$ = $2N$] for the time-independent problem, and a system of $MD$ coupled $1^\text{st}$ order differential equations for the time-dependent problem. We study the HOMO and the LUMO eigenspectra, the occupation probabilities, the Density of States (DOS) and the HOMO-LUMO gap as well as the mean over time probabilities to find the carrier at each site [(I) base pair or (II) base)], the Fourier spectra, which reflect the frequency content of charge transfer (CT) and the pure mean transfer rates from a certain site to another. The two TB approaches give coherent, complementary aspects of electronic properties and charge transfer in B-DNA monomer polymers and dimer polymers.
A polymer model of bacterial supercoiled DNA including structural transitions of the double helix

Abstract:DNA supercoiling, the under or overwinding of DNA, is a key physical mechanism both participating to compaction of bacterial genomes and making genomic sequences adopt various structural forms. DNA supercoiling may lead to the formation of braided superstructures (plectonemes), or it may locally destabilize canonical B-DNA to generate denaturation bubbles, left-handed Z-DNA and other functional alternative forms. Prediction of the relative fraction of these structures has been limited because of a lack of predictive polymer models that can capture the multiscale properties of long DNA molecules. In this work, we address this issue by extending the self-avoiding rod-like chain model of DNA so that every site of the chain is allocated with an additional structural degree of freedom reflecting variations of DNA forms. Efficient simulations of the model reveal its relevancy to capture multiscale properties of long chains (here up to 21 kb) as reported in magnetic tweezers experiments. Well-controlled approximations further lead to accurate analytical estimations of thermodynamic properties in the high force regime, providing, in combination with experiments, a simple, yet powerful framework to infer physical parameters describing alternative forms. In this regard, using simulated data, we find that extension curves at forces above 2 pN may lead, alone, to erroneous parameter estimations as a consequence of an underdetermination problem. We thus revisit published data in light of these findings and discuss the relevancy of previously proposed sets of parameters for both denatured and left-handed DNA forms. Altogether, our work paves the way for a scalable quantitative model of bacterial DNA.

Modelling One-Electron Oxidation Potentials and Hole Delocalization in Double-Stranded DNA by Multilayer and Dynamic Approaches

Abstract:The amount of innovative applications for DNA nowadays is growing quickly. Its use as a nanowire or electrochemical biosensor leads to the need for a deep understanding of the charge transfer process along the strand, as well as its redox properties. These features are computationally simulated and analyzed in detail throughout this work by combining molecular dynamics, multilayer schemes and the Marcus theory. The one-electron oxidation potential and the hole delocalization have been analyzed for six DNA double strands that cover all possible binary combinations of nucleotides. The results have revealed that the one-electron oxidation potential decreases with respect to the single-stranded DNA, giving evidence that the greater rigidity of a double helix induces an increase in the capacity of storing the positive charge generated upon oxidation. In addition, the hole is mainly stored in nucleobases with large reducer character, i.e., purines, especially when those are arranged in a stacked configuration in the same strand. From the computational point of view, the sampling needed to describe biological systems implies a significant computational cost. Here, we show that a small number of representative conformations generated by a clustering analysis provides accurate results when compared with those obtained from the sampling, reducing considerably the computational cost.

Dissipative hydrodynamics in 2+1 dimension

Abstract:In 2+1 dimension, we have simulated the hydrodynamic evolution of QGP fluid with dissipation due to shear viscosity. Comparison of evolution of ideal and viscous fluid, both initialised under the same conditions e.g. same equilibration time, energy density and velocity profile, reveal that the dissipative fluid evolves slowly, cooling at a slower rate. Cooling get still slower for higher viscosity. The fluid velocities on the otherhand evolve faster in a dissipative fluid than in an ideal fluid. The transverse expansion is also enhanced in dissipative evolution. For the same decoupling temperature, freeze-out surface for a dissipative fluid is more extended than an ideal fluid. Dissipation produces entropy as a result of which particle production is increased. Particle production is increased due to (i) extension of the freeze-out surface and (ii) change of the equilibrium distribution function to a non-equilibrium one, the last effect being prominent at large transverse momentum. Compared to ideal fluid, transverse momentum distribution of pion production is considerably enhanced. Enhancement is more at high $p_T$ than at low $p_T$. Pion production also increases with viscosity, larger the viscosity, more is the pion production. Dissipation also modifies the elliptic flow. Elliptic flow is reduced in viscous dynamics. Also, contrary to ideal dynamics where elliptic flow continues to increase with transverse momentum, in viscous dynamics, elliptic flow tends to saturate at large transverse momentum. The analysis suggest that initial conditions of the hot, dense matter produced in Au+Au collisions at RHIC, as extracted from ideal fluid analysis can be changed significantly if the QGP fluid is viscous.

Abstract:To gain a deeper insight into cellular processes such as transcription and translation, one needs to uncover the mechanisms controlling the configurational changes of nucleic acids. As a step toward this aim, we present here a novel mesoscopic-level computational model that provides a new window into nucleic acid dynamics. We model a single-stranded nucleic as a polymer chain whose monomers are the nucleosides. Each monomer comprises a bead representing the sugar molecule and a pin representing the base. The bead-pin complex can rotate about the backbone of the chain. We consider pairwise stacking and hydrogen-bonding interactions. We use a modified Monte Carlo dynamics that splits the dynamics into translational bead motion and rotational pin motion. By performing a number of tests we first show that our model is physically sound. We then focus on the study of a the kinetics of a DNA hairpin--a single-stranded molecule comprising two complementary segments joined by a non-complementary loop--studied experimentally. We find that results from our simulations agree with experimental observations, demonstrating that our model is a suitable tool for the investigation of the hybridization of single strands.
