Abstract:Chondroitinase ABC I (cABC I) from Proteus vulgaris is an important enzyme in medicinal biotechnology due to its ability to help axon regeneration after spinal cord injury. Its practical application involves solving several problems at the molecular and cellular levels. Structurally, most residues at the C-terminal domain of cABC I are arranged as organized strands, and only a small fraction of residues have helical conformation. The structural and functional features of modified residues on two specific helix fragments have previously been reported. The single mutant M889K has been combined with L679S and L679D mutants to make enzyme variants containing simultaneously modified helix. Here, the pH stability and temperature-based analysis of the transition state structure for the catalysis reaction were investigated. We found that double mutant L679D/M889K is the better choice to use in physiological conditions due to its higher pH stability at physiological pH as well as its different optimum temperature as compared with the (wild-type) WT protein. According to Arrhenius's analysis, the values of the Gibbs free energy of the transition state (∆G#) are not changed upon mutation. However, the relative contribution and absolute values of the enthalpy and entropy change to the total value of ∆G#, varied between the WT and mutants.

Abstract:High catalytic activity and thermostability are essential for enzymes, especially industrial enzymes. A Chondroitinase AC derived from Pedobacter xixiisoli (PxChSaseAC) shows high catalytic activity, while its poor thermostability might be a bottleneck that seriously hinders its industrial application. In this study, the structure of PxChSaseAC was analyzed, and six amino acid residues with high flexibility located at the N-terminal and C-terminal domains were selected as candidate mutation sites. Subsequently, a mutation library containing 27 mutants was constructed by combining the mutation prediction module of DynaMut and consensus design. The thermostability of 22 out of the 24 mutants that could be expressed improved to varying degrees, and the circular dichroism (CD) spectroscopy revealed that the spatial structures of these mutants were not appreciably altered. In particular, the half-time of K43G and S673V at 37°C increased by 95.0% and 193.8%, respectively. Surprisingly, the catalytic activity of these two mutants was also 39.7% and 27.13% higher than that of WT. Molecular dynamics (MD) simulations and molecular docking indicated that it may be due to the enhanced local rigidity of the mutated enzyme, as well as the enlargement of the catalytic cleft and the affinity for the substrate.

Abstract:Dextranase is an enzyme that specifically hydrolyzes the α-1, 6 glucoside bond. In order to improve the activity of dextranase from Arthrobacter oxidans KQ11, site-directed mutagenesis was used to modify the amino acids involved in the "tunnel-like binding site". A saturating mutation at position 507 was carried out on this basis. The mutant enzymes A356G, S357W, W507Y, and W507F with improved enzyme activities and catalytic efficiency were successfully obtained. Compared with wild type (WT), W507Y showed the specific activity increasing by 3.00 times, the kcat value increasing by 3.62 times, the Km value decreasing by 54%, and the catalytic efficiency (kcat/Km) increasing by 8.98 times. The three-dimensional structure analysis showed that the increase of the number of hydrogen bonds and the distance between "tunnel-like binding sites" were important factors affecting enzyme activity. Compared with WT, W507Y had a shortened distance from the residues on the other side of the "tunnel-like binding site", which made it easier to generate hydrogen binding forces. Accordingly, the substrate hydrolysis and product efflux were accelerated, which dramatically increased the enzyme activity and catalytic efficiency.
Enhanced Activity of an Alkaline Phytase from Bacillus Subtilis 168 in Acidic and Neutral Environments by Directed Evolution

Abstract:As a feed additive, the desirable features of phytase include thermostability, strict substrate specificity, and high stability in a wide pH range. Alkaline phytases from Bacillus subtilis are promising candidates because of their high inherent thermostability and substrate specificity, but the application is restricted due to their poor specific activity in acidic and neutral conditions. Directed evolution was utilized in this paper to improve the activity of phytase from B. subtilis 168 in neutral and acidic environments. After two rounds of evolution, a number of positive mutants were picked out from the mutant library. Compared with the wild type, variants D24G, S51A, D24G/K265N, D24G/K70R/K111E/N121S showed 29.7%, 13.5%, 42.7%, 42.8% improvement in specific activity under the optimal reaction conditions (pH 7.0, 60 degrees C) and 76.6%, 79.5%, 84.2%, 121.1% improvement at pH 4.5 and 37 degrees C, respectively. The catalytic efficiency (k(cat)/K-m) of D24G, D24G/K265N, D24G/K70R/K111E/N121S at pH 7.0 was increased by 132%, 110%, 131% as compared with that of the wild type, and the improvement at pH 4.5 was 98.0%, 114.5%, 163.3%, respectively. Molecular docking results revealed that D24, S51 and K70 had a relatively large influence on the catalytic activity probably because they are adjacent to the active site cleft. (C) 2015 Elsevier B.V. Abstract:Isoamylase catalyzes the hydrolysis of α-1,6-glycosidic linkages in glycogen, amylopectin and α/β-limit dextrins. A semi-rational design strategy was performed to improve catalytic properties of isoamylase from Bacillus lentus . Three residues in vicinity of the essential residues, Arg505, Asn513, and Gly608, were chosen as the mutation sites and were substituted by Ala, Pro, Glu, and Lys, respectively. Thermal stability of the mutant R505P and acidic stability of the mutant R505E were enhanced. The k cat /K m values of the mutant G608V have been promoted by 49 %, and the specific activity increased by 33 %. This work provides an effective strategy for improving the catalytic activity and stability of isoamylase, and the results obtained here may be useful for the improvement of catalytic properties of other α/β barrel enzymes.

Abstract:XynB from Aspergillus niger ATCC1015 (AnXynB) is a mesophilic glycoside hydrolase (GH) family 11 xylanase which holds great potentials in a wide variety of industrial applications. In the present study, the catalytic activity and stability of AnXynB were improved by a combination of computational and experimental approaches. Virtual mutation and molecular dynamics simulations indicated that the introduction of Glu and Asn altered the interaction network at the − 3 subsite. Interestingly, the double mutant S41N/T43E displayed 72% increase in catalytic activity when compared to the wild type (WT). In addition, it also showed a better thermostability than the WT enzyme. Kinetic determination of the T43E and S41N/T43E mutants suggested that the higher xylanase activity is probably due to the increasing binding affinity of enzyme and substrate. Consequently, the enzyme activity and thermostability of AnXynB was both increased by selective site-directed mutagenesis at the − 3 subsite of its active site architecture which provides a good example for a successfully engineered enzyme for potential industrial application. Moreover, the molecular evolution approach adopted in this study led to the design of a library of sequences that captures a meaningful functional diversity in a limited number of protein variants.

Abstract:Chitinase plays a vital role in the efficient biotransformation of the chitin substrate. This study aimed to modify and elucidate the contribution of the relatively conserved residues in the active site architecture of a thermophilic chitinase SsChi18A from Streptomyces sp. F-3 in processive catalysis. The enzymatic activity on colloidal chitin increased to 151%, 135%, and 129% in variants Y286W, E287A, and K186A compared with the wild type (WT). Also, the apparent processive parameter G2/G1 was lower in the variants compared to the WT, indicating the essential role of Tyr-286, Glu-287, and Lys-186 in processive catalysis. Additionally, the enzymatic activity on the crystalline chitin of F48W and double mutants F48W/Y209F and F48W/Y286W increased by 35%, 16%, and 36% compared with that for WT. Molecular dynamics simulations revealed that the driving force of processive catalysis might be related to the changes in interaction energy. This study provided a rational design strategy targeting relatively conserved residues to enhance the catalytic activity of GH18 processive chitinases.
Engineering of Substrate-Binding Domain to Improve Catalytic Activity of Chondroitin B Lyase with Semi-Rational Design

Abstract:Dermatan sulfate and chondroitin sulfate are dietary supplements that can be utilized as prophylactics against thrombus formation. Low-molecular-weight dermatan sulfate (LMWDS) is particularly advantageous due to its high absorbability. The enzymatic synthesis of low-molecular-weight dermatan sulfates (LMWDSs) using chondroitin B lyase is a sustainable and environmentally friendly approach to manufacturing. However, the industrial application of chondroitin B lyases is severely hampered by their low catalytic activity. To improve the activity, a semi-rational design strategy of engineering the substrate-binding domain of chondroitin B lyase was performed based on the structure. The binding domain was subjected to screening of critical residues for modification using multiple sequence alignments and molecular docking. A total of thirteen single-point mutants were constructed and analyzed to assess their catalytic characteristics. Out of these, S90T, N103C, H134Y, and R159K exhibited noteworthy enhancements in activity. This study also examined combinatorial mutagenesis and found that the mutant H134Y/R159K exhibited a substantially enhanced catalytic activity of 1266.74 U/mg, which was 3.21-fold that of the wild-type one. Molecular docking revealed that the enhanced activity of the mutant could be attributed to the formation of new hydrogen bonds and hydrophobic interactions with the substrate as well as neighbor residues. The highly active mutant would benefit the utilization of chondroitin B lyase in pharmaceuticals and functional foods.

Abstract:Alginate oligosaccharides (AOS) produced through alginate biodegradation by alginate lyases have received extensive attention for their wide applications in the food, pharmaceutical, and agricultural industries. Thus, alginate lyases with good performance are urgently required for industrial production. In this study, combinational mutagenesis was employed for the alginate lyase from Pseudoalteromonas sp. Alg6B. After combinational mutation of key amino acids (for example, isoleucine and valine) in the catalytic residues, the specific activity of the mutant I62A/A99K/V132S/L157T (1124.1 U/mg) was increased 2.13 fold. The adaptability of the mutant enzyme to temperature (up to 60 °C), pH (4.0–10.0), and chemicals and metal ions was significantly improved. Kinetic analysis showed that the catalytic efficiency of the mutant enzyme was 4.67-fold higher than that of the wild-type enzyme. Our results indicate the feasibility of combinational mutagenesis for the modification of alginate lyases, which shows significant potential for the production of AOS from marine alginate.

Abstract:Processive endoglucanases possess both endo- and exoglucanase activity, making them attractive discovery and engineering targets. Here, a processive endoglucanase EG5C-1 from Bacillus subtilis was employed as the starting point for enzyme engineering. Referring to the complex structure information of EG5C-1 and cellohexaose, the amino acid residues in the active site architecture were identified and subjected to alanine scanning mutagenesis. The residues were chosen for a saturation mutagenesis since their variants showed similar activities to EG5C-1. Variants D70Q and S235W showed increased activity towards the substrates CMC and Avicel, an increase was further enhanced in D70Q/S235W double mutant, which displayed a 2.1- and 1.7-fold improvement in the hydrolytic activity towards CMC and Avicel, respectively. In addition, kinetic measurements showed that double mutant had higher substrate affinity (Km) and a significantly higher catalytic efficiency (k(cat)/K-m). The binding isotherms of wild-type EG5C-1 and double mutant D70Q/S235W suggested that the binding capability of EG5C-1 for the insoluble substrate was weaker than that of D70Q/S235W. Molecular dynamics simulations suggested that the collaborative substitutions of D70Q and S235W altered the hydrogen bonding network within the active site architecture and introduced new hydrogen bonds between the enzyme and cellohexaose, thus enhancing both substrate affinity and catalytic efficiency. Characteristics and mechanism of a novel chitinase mutant from Trichoderma harzianum with enhanced activity

Abstract:Abstract Background: Chitinase from Trichoderma harzianum could inhibit various chitin-containing pathogens. In this study, a mutant of Chit42 (Chit42m) with high enzyme activity was established by error-prone PCR method. Results: The Chit42m with three amino acids substitutions (D100G/I166V/A382P) was obtained from 1230 colonies. The activity of the Chit42m was enhanced by 1.26 times and affinity increased by 3.2 folds. The Chit42m showed the optimum temperature was 50 °C and pH 7.5. Conclusion: Structural model and molecular docking analysis suggested that A382P may affect the catalytic activity of enzymes by affecting the conformation of key residues D169 and E171 related to catalysis, while I166V probably affects the affinity of chitin and enzymes by influencing the conformation of important substrate binding residues R52 and Y293. D100G had little effect on the changes of enzyme activity. This would put insight into the study of the site-specific mutations and provide promising gene material for the directed evolution chitinase.
Going Beyond the Local Catalytic Activity Space of Chitinase Using a Simulation-Based Iterative Saturation Mutagenesis Strategy

Abstract:Many advances in modifying enzyme properties have been made based on the computation of stable transition states and experimental directed evolution. However, there are still great challenges related to difficult transition state (TS) calculations and the large number of evolutionary experiments needed for verification. The transition state analogue (TSA) has chemical similarity with the TS structure and can be used as a proxy for the unknown TS. Here, we proposed a computation-driven strategy to optimize structures of enzymes via simulation-based iterative saturation mutagenesis (ISM), aiming to stabilize the spatial effects of the TS with a TSA as a placeholder. This approach was applied to redesign structures of chitinase in order to increase its catalytic activity. After three rounds of simulation-based ISM, the catalytic activity of the triple mutant P55T/S216M/R301T was 29.3-fold higher than that of the wild type. The enrichment ratio of variants with increased activity reached 83% in the library selected for experimental verification. In this study, the strategy of optimizing enzymatic activity by computational ISM based on TSA has been streamlined, which facilitates the process of ISM and can be used to extend the bounds of the local optimal solution space.

Improvement of Catalytic Properties and Structure-Activity Relationship of Neutral Phytase Based on Site-Directed Mutagenesis

Abstract:Three mutations(D148E/H149 R,Q67E/N68 R and D191E) of neutral phytase from Bacillus amyloliquefaciens DSM 1061 have designed in our previous study.Enzymatic properties such as thermostability and catalytic efficiency were studied in this paper.The structural changes were analyzed to explore the relationship with properties of mutant phytases.The results showed that the half-life of D191 E was 4.3 min longer than that of wild-type phytase at 85 ℃,but its catalytic efficiency reduced to 48.9%of wild-type phytase.The catalytic efficiency of mutant D148E/H149 R was increased to 229%of wild-type phytase although the half-life was similar.The catalytic efficiency of Q67E/N68 R was 93%of wild-type phytase and the half-life was extended by 0.7 min.Circular dichroism showed that the catalytic efficiency of D148E/H149 R was improved most obviously while the content of α-helix decreased from 11.79%to 2.90%,and the content of random coil was increased.The structure of Q67E/N68 R changed little and its properties were closed to those of wild-type phytase.Theα-helical content of D191 E increased to 24.59%while the catalytic efficiency decreased a lot.Using homologous models to analyze the factors which may affect the thermal stability of phytases,we found that the B-factor value of D191 was high so that it was unfavorable to the stability of phytase.The hydrogen bonds around mutation residues also changed.Homologous model analysis will provide the theoretical basis for further study of phytase.
Improving the Activity and Stability of GL-7-ACA Acylase CA130 by Site-Directed Mutagenesis

Abstract:ABSTRACT In the present study, glutaryl-7-amino cephalosporanic acid acylase from Pseudomonas sp. strain 130 (CA130) was mutated to improve its enzymatic activity and stability. Based on the crystal structure of CA130, two series of amino acid residues, one from those directly involved in catalytic function and another from those putatively involved in surface charge, were selected as targets for site-directed mutagenesis. In the first series of experiments, several key residues in the substrate-binding pocket were substituted, and the genes were expressed in Escherichia coli for activity screening. Two of the mutants constructed, Y151αF and Q50βN, showed two- to threefold-increased catalytic efficiency (kcat/Km) compared to wild-type CA130. Their Km values were decreased by ca. 50%, and the kcat values increased to 14.4 and 16.9 s−1, respectively. The ability of these mutants to hydrolyze adipoyl 6-amino penicillinic acid was also improved. In the second series of mutagenesis, several mutants with enhanced stabilities were identified. Among them, R121βA and K198βA had a 30 to 58% longer half-life than wild-type CA130, and K198βA and D286βA showed an alkaline shift of optimal pH by about 1.0 to 2.0 pH units. To construct an engineered enzyme with the properties of both increased activity and stability, the double mutant Q50βN/K198βA was expressed. This enzyme was purified and immobilized for catalytic analysis. The immobilized mutant enzyme showed a 34.2% increase in specific activity compared to the immobilized wild-type CA130.
Enhancing Protease and Amylase Activities in Bacillus licheniformis XS-4 for Traditional Soy Sauce Fermentation Using ARTP Mutagenesis

Abstract:This study was conducted to increase the enzymatic activity of Bacillus licheniformis XS-4, which was isolated from the traditional fermented mash of Xianshi soy sauce. The mutation was induced by atmospheric and room-temperature plasma (ARTP), and a mutant strain, mut80, was obtained. mut80 exhibited significant increases in protease and amylase activity by 90.54% and 143.10%, respectively, and the enhanced enzymatic activities were stably maintained after 20 consecutive incubations. Re-sequencing analysis of mut80 revealed that the mutation sites were located in 1518447(AT-T) and 4253106(G-A) in its genome, which was involved in the metabolic pathways of amino acids. The expression of the protease synthetic gene (aprX) increased 1.54 times, while that of the amylase gene (amyA) increased 11.26 times, as confirmed via RT-qPCR. Using ARTP mutagenesis, the present study proposes a highly efficient microbial resource with enhanced protease and amylase activity provided by B. licheniformis, which can potentially be used to improve the efficiency of traditional soy sauce fermentation.

Abstract:The drive to enhance enzyme performance in industrial applications frequently clashes with the practical limitations of exhaustive experimental screening, underscoring the urgency for more refined and strategic methodologies in enzyme engineering. In this study, xylanase Xyl-1 was used as the model, coupling evolutionary insights with energy functions to obtain theoretical potential mutants, which were subsequently validated experimentally. We observed that mutations in the nonloop region primarily aimed at enhancing stability and also encountered selective pressure for activity. Notably, mutations in this region simultaneously boosted the Xyl-1 stability and activity, achieving a 65% success rate. Using a greedy strategy, mutant M4 was developed, achieving a 12 °C higher melting temperature and doubled activity. By integration of spectroscopy, crystallography, and quantum mechanics/molecular mechanics molecular dynamics, the mechanism behind the enhanced thermal stability of M4 was elucidated. It was determined that the activity differences between M4 and the wild type were primarily driven by dynamic factors influenced by distal mutations. In conclusion, the study emphasizes the pivotal role of evolution-based approaches in augmenting the stability and activity of the enzymes. It sheds light on the unique adaptive mechanisms employed by various structural regions of proteins and expands our understanding of the intricate relationship between distant mutations and enzyme dynamics.
Expression, purification and thermostability of MBP-chondroitinase ABC I from Proteus vulgaris

Abstract:Chondroitinase ABC I (ChSase ABC I) which can degrade chondroitin sulfate (CS) and other glycosaminoglycan to oligosaccharide or unsaturated disaccharide, was fusionally expressed with maltose-binding protein (MBP) in Escherichia coli BL21(DE3) (E. coli BL21(DE3)) and purified for the first time in this study. The result showed that the productivity of recombinant MBP-ChSase ABC I was 3180IU/(L fermentation liquor) with CS A as substrate, and the productivity might be the highest level when compared to the reported ones. The specific activity of recombinant MBP-ChSase ABC I was 76IU/(mg protein) after purification. The Vmax, Km and kcat were 18.7±0.3μmol/Ls, 73.1±4.1μmol/L and 586.7±10.8s−1, respectively. Enzyme activity of the purified enzyme remained about 78% after 210min when the enzyme incubated at 30°C.

Abstract:Directed evolution methodologies have been used as promising strategies for improving the catalytic properties of many existing enzymes. In the presented work, this approach was applied to improve the enzyme activity of L-asparaginase I obtained from Bacillus megaterium H-1. After two rounds of error-prone polymerase chain reaction (epPCR) and two generations of sequential DNA shuffling, all of 5 different mutants showed a significant increase in the enzyme activity of L-asparaginase I, ranging from 6.27 to 22.78 IU/mL. Among these mutants, D-9B and DD-12G displayed the relatively high catalytic activity, which were 20.22-fold and 21.33-fold higher than the wild-type enzyme (WT), respectively. Furthermore, the catalytic efficiency (k(cat)/K-m) of D-9B and DD-12G were also improved, which were 132.73 min(-1)mM(-1) and 146.39 min(-1)mM(-1), respectively, in comparison to that of WT (339 min(-1)mM(-1)). In addition, mutant DD-12G showed tolerance toward wider range of pH values and higher temperatures than its WT counterpart. Homology modeling of above two mutants reflected a reduction of hydrogen bonds and an introduction of flexible residues in the loops near the active catalytic site Thr15. These changes contributed to the flexibility of loops, which may lead to further enhancement in catalytic efficiency. Results also showed that approximately 88.5% (0.978 mg/kg) acrylamide could be removed from mutant DD-12G pre-treated fried potato chips. This study clearly shows that directional evolution methods can indeed be utilized to improve the activity of L-asparaginase, which could also provide research basis for future application in food industry. Improvement of the catalytic performance of chitosanase Csn-PD from Paenibacillus dendritiformis by semi-rational design

Abstract:Chitooligosaccharides (COS) possess versatile functional properties that have found extensive applications across various fields. Chitosanase can specifically hydrolyze β-1,4 glycosidic bonds in chitosan to produce COS. In this study, Csn-PD, a glycoside hydrolase family 46 chitosanase from Paenibacillus dendritiformis, which produces (GlcN)2 as its main product, was rationally redesigned aiming to improve its catalytic performance. Based on the results of molecular docking analysis and multiple sequence alignment, four amino acid residues in Csn-PD (I101, T120, T220, and Y259) were pinpointed for targeted mutations. Beneficial mutations in terms of enhanced catalytic activity were then combined by site-directed mutagenesis. Notably, the most promising variant, Csn-PDT6 (Csn-PD I101M/T120E/T220G), exhibited an impressive eight-fold surge in activity compared to the wild-type Csn-PD. This heightened enzymatic activity was complemented by an enhanced pH stability profile. A compelling feature of Csn-PDT6 is its preservation of the hydrolytic product profile observed in Csn-PD. This characteristic further accentuates its candidacy for the targeted production of (GlcN)2. The success of our strategic approach is vividly illustrated by the significant improvements achieved in the catalytic performance of the chitosanase, encompassing both its activity and stability. These developments offer a valuable model that may have implications for the semi-rational design of other enzymes.
